According to archaeological records, chickpea (Cicer arietinum) was first domesticated in the Fertile Crescent about 10k years BP. Its subsequent diversification in Middle East, South Asia, Ethiopia, and the Western Mediterranean, however, remains obscure and cannot be resolved using only archeological and historical evidence. Moreover, chickpea has two market types: ‘desi’ and ‘kabuli’, for which the geographic origin is a matter of debate. To decipher chickpea history, we took the genetic data from 421 chickpea landraces unaffected by the green revolution and tested complex historical hypotheses of chickpea migration and admixture on two hierarchical spatial levels: within and between major regions of cultivation. For chickpea migration within regions, we developed popdisp, a Bayesian model of population dispersal from a regional representative center towards the sampling sites, that considers geographical proximities between sites. This method confirmed that chickpea spreads within each geographical region along optimal geographical routes rather than by simple diffusion and estimated representative allele frequencies for each region. For chickpea migration between regions, we developed another model, migadmi, that takes allele frequencies of populations and evaluates multiple and nested admixture events. Applying this model to desi populations, we found both Indian and Middle Eastern traces in Ethiopian chickpea, suggesting the presence of a seaway from South Asia to Ethiopia. As for the origin of kabuli chickpeas, we found significant evidence for its origin from Turkey rather than Central Asia.

Zero hunger and good health could be realized by 2030 through effective conservation, characterization and utilization of germplasm resources1. So far, few chickpea (Cicer arietinum) germplasm accessions have been characterized at the genome sequence level2. Here we present a detailed map of variation in 3,171 cultivated and 195 wild accessions to provide publicly available resources for chickpea genomics research and breeding. We constructed a chickpea pan-genome to describe genomic diversity across cultivated chickpea and its wild progenitor accessions. A divergence tree using genes present in around 80% of individuals in one species allowed us to estimate the divergence of Cicer over the last 21 million years. Our analysis found chromosomal segments and genes that show signatures of selection during domestication, migration and improvement. The chromosomal locations of deleterious mutations responsible for limited genetic diversity and decreased fitness were identified in elite germplasm. We identified superior haplotypes for improvement-related traits in landraces that can be introgressed into elite breeding lines through haplotype-based breeding, and found targets for purging deleterious alleles through genomics-assisted breeding and/or gene editing. Finally, we propose three crop breeding strategies based on genomic prediction to enhance crop productivity for 16 traits while avoiding the erosion of genetic diversity through optimal contribution selection (OCS)-based pre-breeding. The predicted performance for 100-seed weight, an important yield-related trait, increased by up to 23% and 12% with OCS- and haplotype-based genomic approaches, respectively., Whole-genome sequencing of 3,171 cultivated and 195 wild chickpea accessions is used to construct a chickpea pan-genome, providing insight into chickpea evolution and enabling breeding strategies that could improve crop productivity.

Negotiations around the potential inclusion of biodiversity data within the scope of access and benefit sharing mechanisms of international treaties on genetic resources have been contentious. Uncertainty persists around which data might be included and the impacts of this important change on the ability to advance science. This special collection of research, review, and opinion articles provides a range of evidence and viewpoints contributing context to these negotiations and the underlying scientific issues involved. Emerging themes include the need for clarity on the scope of biodiversity data subject to access and benefit sharing; the recognition that open exchange of these data provides substantial societal benefits; the prognosis that substantial constraints on access to biodiversity data will negatively impact research; the consensus that multilateral systems of exchange are preferable to bilateral ones; and emphasis on further capacity building and other forms of benefit sharing to enable wider use and impact of these data.

The spread of invasive species can be limited or promoted by the distributions of mutualists, which presents an opportunity for managing biological invasions. However, the ways in which the geographical distributions of mutualists shape the range limits and invasion dynamics of introduced species remains unclear. Legumes include noxious invaders whose success is tied to their mutualism with nitrogen-fixing rhizobium bacteria. We examine whether the availability of compatible rhizobia limits the spread of an invasive legume at both small (50 m) and large (United States) spatial scales across natural invasion fronts. Using greenhouse experiments we simulated the dispersal of Medicago polymorpha into soils at increasing distances from a host patch. We find that rhizobial mutualist availability rapidly declines to almost zero within 20 m of established legume patches and legume fitness and the percentage of leaf nitrogen derived from symbiotic nitrogen fixation show a concomitant decline. The decline of fitness due to the lack of rhizobium mutualists differs among M. polymorpha genotypes. Our findings support the missed mutualist hypothesis whereby mutualist limitation reduces invasiveness. As M. polymorpha colonizes novel areas, seeds following either short- (50 m) or long-range seed dispersal will be mutualist-limited and exhibit low fitness and nitrogen fixation. Without co-introduction via transport of soil containing both mutualists, the patchy distribution of E. medicae may limit M. polymorpha invasion. Plant lineages exhibit genetic variation upon which selection could act to reduce dependence on rhizobia, thus a scarcity of symbionts could cause plant symbiosis traits to evolve during invasion.

Flowering time is an important target for breeders in developing new varieties adapted to changing conditions. A new approach is proposed that uses Approximate Bayesian Computation with Differential Evolution to construct a pool of models for flowering time. The functions for daily progression of the plant from planting to flowering are obtained in analytic form and depend on daily values of climatic factors and genetic information. The resulting pool of models demonstrated high accuracy on the dataset. Day length, solar radiation and temperature had a large impact on the model accuracy, while the impact of precipitation was comparatively small and the impact of maximal temperature has the maximal variation. The model pool was used to investigate the behavior of accessions from the dataset in case of temperature increase by 0.05–6.00°. The time to flowering changed differently for different accessions. The Pearson correlation coefficient between the SNP value and the change in time to flowering revealed weak but significant association of SNP7 with behavior of the accessions in warming climate conditions. The same SNP was found to have a considerable influence on model prediction with a permutation test. Our approach can help breeding programs harness genotypic and phenotypic diversity to more effectively produce varieties with a desired flowering time.

Students often struggle to connect concepts with evidence, sometimes because development of research skills has not been emphasized in their science courses. We developed a strategy and protocol to train high school students in research and experimental investigation of questions related to course material on legume biology. The richness of this subject matter allows for adaptations of our framework to address diverse areas of science, including principles in ecology, environmental science, agriculture, microbiology, and evolution. Our framework includes a hands-on classroom inquiry that investigates the symbiotic relationship between nitrogen-fixing rhizobial bacteria and legumes. This student-led, inquiry-based project employs an intellectually demanding, hands-on method of education to build critical research skills using an adaptable model and inexpensive materials. We also report positive student feedback from a post hoc survey to gauge student attitudes toward the activity and the effectiveness of this framework.

Humans have domesticated diverse species from across the plant kingdom, yet much of our foundational knowledge of domestication has come from studies investigating relatively few of the most important annual food crops. Here, we examine the impacts of domestication on genetic diversity in a tropical perennial fruit species, mango (Mangifera indica). We used restriction site associated DNA sequencing to generate genomic single nucleotide polymorphism (SNP) data from 106 mango cultivars from seven geographical regions along with 52 samples of closely related species and unidentified cultivars to identify centers of mango genetic diversity and examine how post-domestication dispersal shaped the geographical distribution of diversity. We identify two gene pools of cultivated mango, representing Indian and Southeast Asian germplasm. We found no significant genetic bottleneck associated with the introduction of mango into new regions of the world. By contrast, we show that mango populations in introduced regions have elevated levels of diversity. Our results suggest that mango has a more complex history of domestication than previously supposed, perhaps including multiple domestication events, hybridization and regional selection. Our work has direct implications for mango breeding and genebank management, and also builds on recent efforts to understand how woody perennial crops respond to domestication.

Mungbean (Vigna radiata) (L.) R.Wilczek and urdbean (V. mungo) (L.) Hepper are two warm-season legumes that are nutritionally dense and contribute to food security. Despite their value, they have historically been underutilized. The N. I. Vavilov’s All-Russian Institute of Plant Genetic Resources Vigna germplasm collection is particularly critical for these crops because it includes accessions acquired over a century, from before 1920 into the twenty-first century. Here we evaluate 986 accessions of V. radiata (822) and V. mungo (164) from the VIR collection to assess historical shifts before and after the Green Revolution in three of the most important traits for breeding: the maturity period, seed productivity per plant, and the weight of 1000 seeds. In addition, for the subset of 200 accessions collected in 1910–1926, another 23 morphological and agronomic traits have been evaluated. This examination allows us to assess differences among these two closely related species, reveals the differences in germplasm from different regions, and trace changes in phenotypic characters in accessions acquired at different times. Indian landraces, in the region of primary domestication and diversification of both crops, are the most phenotypically diverse. It is evident that phenotypic diversity has decayed over time, with shifts towards medium time to maturation and large-seeded types in more recently acquired accessions bred after the start of the Green Revolution. The substantial phenotypic variation in the collection indicates that a number of breeder-desired traits are present in the VIR collection, particularly in the older material pre-dating the advent of Green Revolution breeding.

Accurate prediction of flowering time helps breeders to develop new varieties that can achieve maximal efficiency in a changing climate. A methodology was developed for the construction of a simulation model for flowering time in which a function for daily progression of the plant from one to the next phenological phase is obtained in analytic form by stochastic minimization. The resulting model demonstrated high accuracy on the recently assembled data set of wild chickpeas. The inclusion of genotype-by-climatic factors interactions accounted to 77% of accuracy in terms of root mean square error. It was found that the impact of minimal temperature is positively correlated with the longitude at primary collection sites, while the impact of day length is negatively correlated. It was interpreted as adaptation of accessions from highlands to lower temperatures and those from lower elevation river valleys to shorter days. We used bootstrap resampling to construct an ensemble of models, taking into account the influence of genotype-by-climatic factors interactions and applied it to forecast the time to flowering for the years 2021–2099, using generated daily weather in Turkey, and for different climate change scenarios. Although there are common trends in the forecasts, some genotypes and SNP groups have distinct trajectories.

The genetic and phenotypic characterization of crops allows us to elucidate their evolutionary and domestication history, the genetic basis of important traits, and the use of variation present in landraces and wild relatives to enhance resilience. In this context, we aim to provide an overview of the main genetic resources developed for lentil and their main outcomes, and to suggest protocols for continued work on this important crop. Lens culinaris is the third-most-important cool-season grain and its use is increasing as a quick-cooking, nutritious, plant-based source of protein. L. culinaris was domesticated in the Fertile Crescent, and six additional wild taxa (L. orientalis, L. tomentosus, L. odemensis, L. lamottei, L. ervoides, and L. nigricans) are recognized. Numerous genetic diversity studies have shown that wild relatives present high levels of genetic variation and provide a reservoir of alleles that can be used for breeding programs. Furthermore, the integration of genetics/genomics and breeding techniques has resulted in identification of quantitative trait loci and genes related to attributes of interest. Genetic maps, massive genotyping, marker-assisted selection, and genomic selection are some of the genetic resources generated and applied in lentil. In addition, despite its size (∼4 Gbp) and complexity, the L. culinaris genome has been assembled, allowing a deeper understanding of its architecture. Still, major knowledge gaps exist in lentil, and a deeper understanding and characterization of germplasm resources, including wild relatives, is critical to lentil breeding and improvement. © 2021 The Authors. Genetic resources of the genus Cicer L. are not only limited when compared to other important food legumes and major cereal crops but also, they include several endemic species with endangered status based on the criteria of the International Union for Conservation of Nature. The chief threats to endemic and endangered Cicer species are over-grazing and habitat change in their natural environments driven by climate changes. During a collection mission in east and south-east Anatolia (Turkey), a new Cicer species was discovered, proposed here as C. turcicum Toker, Berger & Gokturk. Here, we describe the morphological characteristics, images, and ecology of the species, and present preliminary evidence of its potential utility for chickpea improvement. C. turcicum is an annual species, endemic to southeast Anatolia and to date has only been located in a single population distant from any other known annual Cicer species. It belongs to section Cicer M. Pop. of the subgenus Pseudononis M. Pop. of the genus Cicer L. (Fabaceae) and on the basis of internal transcribed spacer (ITS) sequence similarity appears to be a sister species of C. reticulatum Ladiz. and C. echinospermum P.H. Davis, both of which are inter-fertile with domestic chickpea (C. arietinum L.). With the addition of C. turcicum, the genus Cicer now comprises 10 annual and 36 perennial species. As a preliminary evaluation of its potential for chickpea improvement two accessions of C. turcicum were field screened for reproductive heat tolerance and seeds were tested for bruchid resistance alongside a representative group of wild and domestic annual Cicer species. C. turcicum expressed the highest heat tolerance and similar bruchid resistance as C. judaicum Boiss. and C. pinnatifidum Juab. & Spach, neither of which are in the primary genepool of domestic chickpea. Given that C. arietinum and C. reticulatum returned the lowest and the second lowest tolerance and resistance scores, C. turcicum may hold much potential for chickpea improvement if its close relatedness supports interspecific hybridization with the cultigen. Crossing experiments are currently underway to explore this question.

A major agronomic challenge for chickpea (Cicer arietinum L.) production is temperatures above 35 °C, which causes reduced fertility and seed development. This study was aimed at assessing the phenotypic variation of chickpea genotypes under variable heat stress conditions. Chickpea genotypes were grown in heat‐stressed locations in both Ethiopia and India to assess phenotypic variation for heat tolerance. In addition, genomic relationships among the genotypes were assessed using genome‐wide single nucleotide polymorphism (SNP) markers. A total of 121 genotypes were assessed at three field sites in Ethiopia, under heat stress and nonstress conditions, and 57 genotypes were assessed under high‐heat‐stress conditions at the International Crops Research Institute for the Semiarid Tropics (ICRISAT) in Hyderabad, India. Data for five phenological and seven agromorphological traits were recorded. The results showed that the chickpea genotypes were severely affected by excessive heat at Hyderabad as compared with those planted under non‐heat‐stress conditions in Debre Zeit, Ethiopia. At extremely high temperatures, chickpea plants exhibited reduced floral initiation, arrested seed and pod development, shortened life cycles, and reduced plant height, seed size, grain yield, and yield‐related traits. Across stressed and nonstressed environments, there were highly significant differences among the genotypes for most of the traits (ANOVA, P ≤ .001). Under heat‐stressed environments, DZ‐Cr‐0034 was found to be a highly tolerant, whereas DZ‐Cr‐0026 was found to be a highly sensitive genotype. Genetic relationships among the genotypes were determined using 5,722 SNPs, revealing a single group of Ethiopian genotypes with small number of cultivars showing introgression from Middle Eastern germplasm. This study clearly demonstrated that there is genetic variability in chickpea for heat tolerance that can be harnessed to meet expected shifts towards warmer climatic conditions.

Despite the importance of crop responses to low fertility conditions, few studies have examined the extent to which domestication may have limited crop responses to low-fertility environments in aboveground and belowground traits. Moreover, studies that have addressed this topic have used a limited number of wild accessions, therefore overlooking the genotypic and phenotypic diversity of wild relatives. To examine how domestication has affected the response of aboveground and belowground agronomic traits, we measured root and leaf functional traits in an extensive set of wild and domesticated chickpea accessions grown in low and high nitrogen soil environments. Unlike previous studies, the wild accessions used in this study broadly capture the genetic and phenotypic diversity of domesticated chickpea’s (Cicer arietinum) closest compatible wild relative (C. reticulatum). Our results suggest that the domestication of chickpea led to greater capacities for plasticity in morphological and biomass related traits but may have lowered the capacity to modify physiological traits related to gas exchange. Wild chickpea displayed greater phenotypic plasticity for physiological traits including stomatal conductance, canopy level photosynthesis, leaf level photosynthesis, and leaf C/N ratio. In contrast to domesticated chickpea, wild chickpea displayed phenotypes consistent with water loss prevention, by exhibiting lower specific leaf area, stomatal conductance and maintaining efficient water-use. In addition to these general patterns, our results indicate that the domestication dampened the variation in response type to higher nitrogen environments for belowground and aboveground traits, which suggests reduced genetic diversity in current crop germplasm collections.

Over the past 70 years, the world has witnessed extraordinary growth in crop productivity, enabled by a suite of technological advances, including higher yielding crop varieties, improved farm management, synthetic agrochemicals, and agricultural mechanization. While this “Green Revolution” intensified crop production, and is credited with reducing famine and malnutrition, its benefits were accompanied by several undesirable collateral effects (Pingali, 2012). These include a narrowing of agricultural biodiversity, stemming from increased monoculture and greater reliance on a smaller number of crops and crop varieties for the majority of our calories. This reduction in diversity has created vulnerabilities to pest and disease epidemics, climate variation, and ultimately to human health (Harlan, 1972). The value of crop diversity has long been recognized (Vavilov, 1992). A global system of genebanks (e.g., www.genebanks.org/genebanks/) was established in the 1970s to conserve the abundant genetic variation found in traditional “landrace” varieties of crops and in crop wild relatives (Harlan, 1972). While preserving crop variation is a critical first step, the time has come to make use of this variation to breed more resilient crops. The DivSeek International Network (https://divseekintl.org/) is a scientific, not-for-profit organization that aims to accelerate such efforts.

A defining challenge of the 21st century is meeting the nutritional demands of the growing human population, under a scenario of limited land and water resources and under the specter of climate change. The Vavilov seed bank contains numerous landraces collected nearly a hundred years ago, and thus may contain &lsquo, genetic gems&rsquo, with the potential to enhance modern breeding efforts. Here, we analyze 407 landraces, sampled from major historic centers of chickpea cultivation and secondary diversification. Genome-Wide Association Studies (GWAS) conducted on both phenotypic traits and bioclimatic variables at landraces sampling sites as extended phenotypes resulted in 84 GWAS hits associated to various regions. The novel haploblock-based test identified haploblocks enriched for single nucleotide polymorphisms (SNPs) associated with phenotypes and bioclimatic variables. Subsequent bi-clustering of traits sharing enriched haploblocks underscored both non-random distribution of SNPs among several haploblocks and their association with multiple traits. We hypothesize that these clusters of pleiotropic SNPs represent co-adapted genetic complexes to a range of environmental conditions that chickpea experienced during domestication and subsequent geographic radiation. Linking genetic variation to phenotypic data and a wealth of historic information preserved in historic seed banks are the keys for genome-based and environment-informed breeding intensification.

Legumes have played an important part in cropping systems since the dawn of agriculture, both as human food and as animal feed. The legume family is arguably one of the most abundantly domesticated crop plant families. Their ability to symbiotically fix nitrogen and improve soil fertility has been rewarded since antiquity and makes them a key protein source. The pea was the original model organism used in Mendel’s discovery of the laws of inheritance, making it the foundation of modern plant genetics. This Special Issue provides up-to-date information on legume biology, genetic advances, and the legacy of Mendel.

Legumes represent the second most important family of crop plants after grasses, accounting for approximately 27% of the world's crop production. Past domestication processes resulted in a high degree of relatedness between modern varieties of crops, leading to a narrower genetic base of cultivated germplasm prone to pests and diseases. Crop wild relatives (CWRs) harbor genetic diversity tested by natural selection in a range of environments. To fully understand and exploit local adaptation in CWR, studies in geographical centers of origin combining ecology, physiology, and genetics are needed. With the advent of modern genomics and computation, combined with systematic phenotyping, it is feasible to revisit wild accessions and landraces and prioritize their use for breeding, providing sources of disease resistances; tolerances of drought, heat, frost, and salinity abiotic stresses; nutrient densities across major and minor elements; and food quality traits. Establishment of hybrid populations with CWRs gives breeders a considerable benefit of a prebreeding tool for identifying and harnessing wild alleles and provides extremely valuable long‐term resources. There is a need of further collecting and both ex situ and in situ conservation of CWR diversity of these taxa in the face of habitat loss and degradation and climate change. In this review, we focus on three legume crops domesticated in the Fertile Crescent, pea, chickpea, and lentil, and summarize the current state and potential of their respective CWR taxa for crop improvement.

Background Phenology data collected recently for about 300 accessions of Vigna radiata (mungbean) is an invaluable resource for investigation of impacts of climatic factors on plant development. Results We developed a new mathematical model that describes the dynamic control of time to flowering by daily values of maximal and minimal temperature, precipitation, day length and solar radiation. We obtained model parameters by adaptation to the available experimental data. The models were validated by cross-validation and used to demonstrate that the phenology of adaptive traits, like flowering time, is strongly predicted not only by local environmental factors but also by plant geographic origin and genotype. Conclusions Of local environmental factors maximal temperature appeared to be the most critical factor determining how faithfully the model describes the data. The models were applied to forecast time to flowering of accessions grown in Taiwan in future years 2020-2030.

To establish and spread in a new location, an invasive species must be able to carry out its life cycle in novel environmental conditions. A key trait underlying fitness is the shift from vegetative to reproductive growth through floral development. In this study, we used a common garden experiment and genotyping-by-sequencing to test whether the latitudinal flowering cline of the North American invasive plant Medicago polymorpha was translocated from its European native range through multiple introductions, or whether the cline rapidly established due to evolution following a genetic bottleneck. Analysis of flowering time in 736 common garden plants showed a latitudinal flowering time cline in both the native and invaded ranges where genotypes from lower latitudes flowered earlier. Genotyping-by-sequencing of 9,658 SNPs in 446 individuals revealed two major subpopulations of M. polymorpha in the native range, only one of which is present in the invaded range. Additionally, native range populations have higher genetic diversity than invaded range populations, suggesting that a genetic bottleneck occurred during invasion. All invaded range individuals are closely related to plants collected from native range populations in Portugal and southern Spain, and population assignment tests assigned invaded range individuals to this same narrow source region. Taken together, our results suggest that latitudinal clinal variation in flowering time has rapidly evolved across the invaded range despite a genetic bottleneck following introduction.

Vicia ocalensis Godfrey & Kral (Ocala vetch) is a declining endemic plant that is state-listed as endangered in Florida and as critically imperiled globally. This perennial vine is historically known from only three populations along the shorelines of separate spring systems within the Ocala National Forest. One of these populations recently rejuvenated after being absent for 15 years. All populations have experienced great annual fluctuations in size, and are increasingly threatened by recreational use of the springs, herbicide treatment, and other habitat disturbances. The aims of this study are to assess genetic diversity within and between the three historical populations of V. ocalensis and characterize habitat supporting the two extant populations of V. ocalensis to inform conservation strategies. We analyzed 743 amplified fragment length polymorphism (AFLP) markers. Our AFLP results show evidence of high inbreeding and weak genetic differentiation among populations. Genetic diversity within Population 1 and Population 3 was lower than Population 2. Complementary monitoring data over the last 10 yr shows population size declines in these three populations. The low genetic diversity and inbreeding is a concern for this species, especially coupled with habitat loss, degradation, and fragmentation. Our analysis of habitat suggests that germination substrate is a key component in determining suitable habitat for V. ocalensis, but understory and overstory plants may also influence habitat suitability. Habitat protection, restoration of similar habitats, population introductions, and ex situ preservation are all recommended for this species.

Domesticated species are impacted in unintended ways during domestication and breeding. Changes in the nature and intensity of selection impart genetic drift, reduce diversity, and increase the frequency of deleterious alleles. Such outcomes constrain our ability to expand the cultivation of crops into environments that differ from those under which domestication occurred. We address this need in chickpea, an important pulse legume, by harnessing the diversity of wild crop relatives. We document an extreme domestication-related genetic bottleneck and decipher the genetic history of wild populations. We provide evidence of ancestral adaptations for seed coat color crypsis, estimate the impact of environment on genetic structure and trait values, and demonstrate variation between wild and cultivated accessions for agronomic properties. A resource of genotyped, association mapping progeny functionally links the wild and cultivated gene pools and is an essential resource chickpea for improvement, while our methods inform collection of other wild crop progenitor species., Domestication reduces genetic diversity and constrains crop improvement. Here the authors identify factors that shaped species diversity in the wild progenitors of chickpea, and produce wild introgression populations that increase diversity for breeding by ~100-fold, including traits of agronomic relevance.

Background Primulina Hance is an emerging model for studying evolutionary divergence, adaptation and speciation of the karst flora. However, phylogenetic relationships within the genus have not been resolved due to low variation detected in the cpDNA regions. Chloroplast genomes can provide important information for phylogenetic and population genetic studies. Recent advances in next-generation sequencing (NGS) techniques greatly facilitate sequencing whole chloroplast genomes for multiple individuals. Consequently, novel strategies for development of highly polymorphic loci for population genetic and phylogenetic studies based on NGS data are needed. Methods For development of high polymorphic loci for population genetic and phylogenetic studies, two novel strategies are proposed here. The first protocol develops lineage-specific highly variable markers from the true high variation regions (Con_Seas) across whole cp genomes, instead of traditional noncoding regions. The pipeline has been integrated into a single perl script, and named "Con_Sea_Identification_and_PIC_Calculation". The second method assembles chloroplast fragments (poTs) and sub-super-marker (CpContigs) through our "SACRing" pipeline. This approach can fundamentally alter the strategies used in phylogenetic and population genetic studies based on cp markers, facilitating a transition from traditional Sanger sequencing to RAD-Seq. Both of these scripts are available at https://github.com/scbgfengchao/. Results Three complete Primulina chloroplast genomes were assembled from genome survey data, and then two novel strategies were developed to yield highly polymorphic markers. For experimental evaluation of the first protocol, a set of Primulina species were used for PCR amplification. The results showed that these newly developed markers are more variable than traditional ones, and seem to be a better choice for phylogenetic and population studies in Primulin a. The second method was also successfully applied in population genetic studies of 21 individuals from three natural populations of Primulina. Conclusions These two novel strategies may provide a pathway for similar research in other non-model species. The newly developed high polymorphic loci in this study will promote further the phylogenetic and population genetic studies in Primulina and other genera of the family Gesneriaceae. WOS: 000412877000020, Crop wild relatives are a reservoir of phenotypic variation not present in the germplasm of cultivated species and thus have great potential for crop improvement. However, issues of genetic compatibility often interfere with effective utilization of crop wild relative taxa. Among chickpea (Cicer arietinum L.) crop wild relatives, Cicer echinospermum P.H. Davis is the sole species in the secondary genepool, being partially compatible with the primary genepool that is composed of the cultigen and its progenitor wild species Cicer reticulatum Ladizinksy. We report results from genetic studies among interspecific hybrids between cultivated chickpea and accessions from six recently identified wild C. echinospermum sites in southeastern Turkey, encompassing the known genetic diversity of the secondary genepool. Our studies indicate that both hybrid sterility and hybrid breakdown occur and are associated with distinct subgroups of C. echinospermum. Analysis of early-generation progenies suggests that both hybrid sterility and hybrid breakdown are conditioned by one to few genetic loci. The Vavilov Institute of Plant Genetic Resources (VIR), in St. Petersburg, Russia, houses a unique genebank, with historical collections of landraces. When they were collected, the geographical distribution and genetic diversity of most crops closely reflected their historical patterns of cultivation established over the preceding millennia. We employed a combination of genomics, computational biology and phenotyping to characterize VIR’s 147 chickpea accessions from Turkey and Ethiopia, representing chickpea’s center of origin and a major location of secondary diversity. Genotyping by sequencing identified 14,059 segregating polymorphisms and genome-wide association studies revealed 28 GWAS hits in potential candidate genes likely to affect traits of agricultural importance. The proportion of polymorphisms shared among accessions is a strong predictor of phenotypic resemblance, and of environmental similarity between historical sampling sites. We found that 20 out of 28 polymorphisms, associated with multiple traits, including days to maturity, plant phenology, and yield-related traits such as pod number, localized to chromosome 4. We hypothesize that selection and introgression via inadvertent hybridization between more and less advanced morphotypes might have resulted in agricultural improvement genes being aggregated to genomic ‘agro islands’, and in genotype-to-phenotype relationships resembling widespread pleiotropy.

There are 69 species of edible Mangifera recognized in Southeast Asia. Most of these species have not been characterized for nutritional properties. This paper describes the nutritional quality of the pulp of several Mangifera species - Mangifera casturi, Mangifera lalijiwa, Mangifera odorata, Mangifera zeylanica and two cultivars of Mangifera indica, 'Tommy-Kent' and 'Tommy Atkins' - at two maturity stages.; Results: The results showed that nutritional quality varied with maturity stage and among species. The immature pulp of all species had higher content of total dietary fibre, vitamin C, vitamin E, total soluble polyphenols and antioxidant capacity. In mature pulp, the protein, ash, fat, soluble carbohydrate and B vitamin values were higher in all species. The species with the best nutritional quality were, in order from highest to lowest, M. casturi, M. odorata, M. zeylanica, M. indica cultivars and M. lalijiwa.; Conclusion: The fruit pulp of three species had higher nutritional quality at both maturity stages in comparison with M. indica cultivars. These other Mangifera species can be nutritionally important in communities facing food insecurity and have potential as emerging crops. Wild Cicer species are considered as useful genetic resources for resistance to biotic and abiotic stresses due to limited resistance in cultivated chickpeas. As a wild perennial species in the genus Cicer L., Cicer isauricum P.H. Davis is an endemic species to Turkey and endangered status according to the International Union for Conservation of Nature criteria. Here we report on its eco-geographic distribution and environmental stresses that affect the species, and advocate for its in situ and ex situ conservation. A new population of the species was discovered in Geyikbayiri, Gulluk Mountains in Antalya, Turkey. Cicer isauricum not only suffers from significant biotic stresses such as ascochyta blight [Ascochyta rabiei (Pass.) Labr.], pod borer (Helicoverpa armigera Hubner) and broomrape (Orobanche sp.), but is also subjected to drought and heat stress in its habitat. Infection with ascochyta blight in natural habitats was diagnosed by molecular techniques, and pod borer and broomrape were observed only phenotypically. PCR amplification of the internal transcribed spacer region of genomic DNA from cultured fungal isolates, yielded sequences with 100% nucleotide identity with the corresponding sequence in GeneBank for Didymella rabiei Kovachevski (anamorph: A. rabiei). The pathogen may have co-evolved with C. isauricum in the newly discovered site. Because C. isauricum is exposed to drought and accompanying heat stress in its natural habitat, it appears able to tolerate heat stress up to 45 °C during podding stage and terminal drought in late summer from its woody, deep rooting. C. isauricum bears multiple flowers per axil, a potentially useful trait in cultivated chickpea. In conclusion, C. isauricum is a potential genetic source for resistance to biotic and abiotic stresses, in need of greater protection due to its endangered status.

The early twenty-first century has seen a rapid development of new high-throughput DNA sequencing technologies and related “-omics” approaches that are rapidly revolutionizing many areas of biology. These developments have made it possible to perform previously impossible studies of the genetic basis of abiotic stress tolerance in a range of organisms. Here, we explore some of these developments with regards to previously understudied or “orphan” legume crops, many of which have a long history of providing food and nutritional security to people living in semiarid regions with limited soil fertility.

&ldquo, Stay-green&rdquo, crop phenotypes have been shown to impact drought tolerance and nutritional content of several crops. We aimed to genetically describe and functionally dissect the particular stay-green phenomenon found in chickpeas with a green cotyledon color of mature dry seed and investigate its potential use for improvement of chickpea environmental adaptations and nutritional value. We examined 40 stay-green accessions and a set of 29 BC2F4-5 stay-green introgression lines using a stay-green donor parent ICC 16340 and two Indian elite cultivars (KAK2, JGK1) as recurrent parents. Genetic studies of segregating populations indicated that the green cotyledon trait is controlled by a single recessive gene that is invariantly associated with the delayed degreening (extended chlorophyll retention). We found that the chickpea ortholog of Mendel&rsquo, s I locus of garden pea, encoding a SGR protein as very likely to underlie the persistently green cotyledon color phenotype of chickpea. Further sequence characterization of this chickpea ortholog CaStGR1 (CaStGR1, for carietinum stay-green gene 1) revealed the presence of five different molecular variants (alleles), each of which is likely a loss-of-function of the chickpea protein (CaStGR1) involved in chlorophyll catabolism. We tested the wild type and green cotyledon lines for components of adaptations to dry environments and traits linked to agronomic performance in different experimental systems and different levels of water availability. We found that the plant processes linked to disrupted CaStGR1 gene did not functionality affect transpiration efficiency or water usage. Photosynthetic pigments in grains, including provitaminogenic carotenoids important for human nutrition, were 2&ndash, 3-fold higher in the stay-green type. Agronomic performance did not appear to be correlated with the presence/absence of the stay-green allele. We conclude that allelic variation in chickpea CaStGR1 does not compromise traits linked to environmental adaptation and agronomic performance, and is a promising genetic technology for biofortification of provitaminogenic carotenoids in chickpea.

Although microorganisms are known to dominate Earth’s biospheres and drive biogeochemical cycling, little is known about the geographic distributions of microbial populations or the environmental factors that pattern those distributions. We used a global-level hierarchical sampling scheme to comprehensively characterize the evolutionary relationships and distributional limitations of the nitrogen-fixing bacterial symbionts of the crop chickpea, generating 1,027 draft whole-genome sequences at the level of bacterial populations, including 14 high-quality PacBio genomes from a phylogenetically representative subset. We find that diverse Mesorhizobium taxa perform symbiosis with chickpea and have largely overlapping global distributions. However, sampled locations cluster based on the phylogenetic diversity of Mesorhizobium populations, and diversity clusters correspond to edaphic and environmental factors, primarily soil type and latitude. Despite long-standing evolutionary divergence and geographic isolation, the diverse taxa observed to nodulate chickpea share a set of integrative conjugative elements (ICEs) that encode the major functions of the symbiosis. This symbiosis ICE takes 2 forms in the bacterial chromosome—tripartite and monopartite—with tripartite ICEs confined to a broadly distributed superspecies clade. The pairwise evolutionary relatedness of these elements is controlled as much by geographic distance as by the evolutionary relatedness of the background genome. In contrast, diversity in the broader gene content of Mesorhizobium genomes follows a tight linear relationship with core genome phylogenetic distance, with little detectable effect of geography. These results illustrate how geography and demography can operate differentially on the evolution of bacterial genomes and offer useful insights for the development of improved technologies for sustainable agriculture.
