1. Adaptation of a Neuro-Variational Algorithm from SeaWiFS to MODIS-Aqua Sensor for the Determination of Atmospheric and Oceanic Variables

Abstract: The Sahara desert is a major global source of dust that is mostly transported southwest over the ocean off West Africa. The presence of this dust impacts the remote sensing of ocean surface properties. These aerosols have absorbing properties that are poorly accounted for in the standard ocean color data processing algorithm. This can result in an overestimation of the atmospheric contribution to the ocean color signal and consequently an underestimation of the oceanic contribution. A two-step algorithm initially applied to the Sea-viewing Wide field-of-view Sensor (SeaWiFS) data was adapted to the Moderate Resolution Imaging Spectroradiometer (MODIS-Aqua) sensor in the Northwest African region. The Northwest African region is a very productive region, where pelagic resources are an important socio-economic sector. Improving atmospheric correction of ocean color products is, thus, of particular interest for this oceanic region. The two-step approach of classifying the top-of-atmosphere radiance spectra for a better estimate of aerosol type on the one hand, and using an optimization method to fit the parameters of these aerosols and chlorophyll-a concentration (Chla) on the other hand, allows for a better representation of the optical thickness, a correction of the marine reflectance spectrum, and an increase in the spatio-temporal coverage of the area. To the extent that the properties of the water color signal are improved by this data processing, the Chla estimates should also be improved by this approach. However, it is difficult to conclude on this point from the available in situ observations.

2. Omega-3 Pathways in Upwelling Systems: The Link to Nitrogen Supply

Abstract: Omega-3 long-chain polyunsaturated fatty acids (hereafter, omega-3), including eicosapentaenoic-acid (EPA) and docosahexaenoic-acid (DHA), are essential nutritional compounds for humans, providing several benefits related to cardiovascular and neural health. Human intake of omega-3 occurs mostly via seafood, particularly fish. The primary source of omega-3 in aquatic systems is represented by primary producers, from which omega-3 are transferred throughout the food web. Nitrogen is an essential nutrient for primary producers and can be supplied to surface waters as nitrate upwelled from below, or as ammonium and other regenerated nitrogen forms recycled in situ. Eastern Boundary Upwelling Systems (EBUS) are the most productive marine systems on Earth, together covering only 2% of the ocean’s surface area but supporting 25% of the global fish catch, thereby providing food for humans. In EBUS, nitrate and other nutrients are advected to the surface to support the proliferation of a phytoplankton community dominated by known omega-3 producers (i.e., diatoms). Given current climate change-related projections of ocean warming, acidification, deoxygenation, and increased upwelling intensity, phytoplankton community composition in EBUS may change. Additionally, the global production of EPA + DHA is expected to decrease by up to 30%, rendering its supply for human consumption insufficient by 2050. Here we discuss the state of knowledge related to omega-3 transfer from phytoplankton to small pelagic fish in EBUS, including factors that can influence omega-3 production, links to nitrogen cycling, climate change implications for the omega-3 supply to humans, and suggestions for future research directions to improve our understanding of omega-3 in the ocean.

3. Inverse Estuaries in West Africa: Evidence of the Rainfall Recovery?

Abstract: In West Africa, as in many other estuaries, enormous volumes of marine water are entering the continent. Fresh water discharge is very low, and it is commonly strongly linked to rainfall level. Some of these estuaries are inverse estuaries. During the Great Sahelian Drought (1968−1993), their hyperhaline feature was exacerbated. This paper aims to describe the evolution of the two main West African inverse estuaries, those of the Saloum River and the Casamance River, since the end of the drought. Water salinity measurements were carried out over three to five years according to the sites in order to document this evolution and to compare data with the historical ones collected during the long dry period at the end of 20th century. The results show that in both estuaries, the mean water salinity values have markedly decreased since the end of the drought. However, the Saloum estuary remains a totally inverse estuary, while for the Casamance River, the estuarine turbidity maximum (ETM) is the location of the salinity maximum, and it moves according to the seasons from a location 1−10 km downwards from the upstream estuary entry, during the dry season, to a location 40−70 km downwards from this point, during the rainy season. These observations fit with the functioning of the mangrove, the West African mangrove being among the few in the world that are markedly increasing since the beginning of the 1990s and the end of the dry period, as mangrove growth is favored by the relative salinity reduction. Finally, one of the inverse estuary behavior factors is the low fresh water incoming from the continent. The small area of the Casamance and Saloum basins (20,150 and 26,500 km² respectively) is to be compared with the basins of their two main neighbor basins, the Gambia River and the Senegal River, which provide significant fresh water discharge to their estuary.

5. Meso and submesoscale study of the phytoplankton compartment over part of the southern Canary Islands system during the transition period between the warm West African monsoon season and the cold upwelling season

Abstract: The Senegalese coastal and shelf systems comprises a southern part of the Canary Islands upwelling system. The present study focuses on the study of phytoplankton from meso- to submesoscale during the transition period from the warm West African monsoon season to the cold upwelling season. This period coincides with the return of sardinella from their northward migration to its second most important spawning area resulting in a high retention on the southern coast, as well as possible events of the Senegalese fishermen's skin disease (as it was the case in November 2020). This is a very poorly documented period. The last studies allowing the study of the phytoplankton compartment date from the 1980s. Several data on phytoplankton were collected during the period from 29 November to 02 December 2017 for addressing phytoplankton distribution and dynamics: pigmentary data, microscopic counts, metabarcoding analysis of plankton diversity, single-cell analysis and characterization of optical groups by automated (in vivo) flow cytometry (CytoSen) as well as in vivo characterization of spectral/pigmentary groups by multispectral fluorometry (Fluoroprobe). Environmental data was supplied by CTD RBR concerto and the analysis of several physical and chemical parameters. In particular, FluoroProbe continuous subsurface measurements and profiles made it possible to considerably improve the spatial and temporal resolution of measurements and the dynamics of phytoplankton groups at submesoscale. Moreover, it was possible to follow spatial and temporal changes in the phytoplankton community, particularly at stations sampled twice at few days interval. Many unknown species characterized this period, especially in the nanophytoplankton size range. Distinct communities were found in the upwelling on the coastal fringe and in the old waters offshore, as shown by multispectral analysis. Phytoplankton blooms were observed, some of which being caused by the upwelling of cold water, but intermittently and weakly. In some stations, toxic species were found, such as species belonging to the genus Pseudo-Nitzschia. 6. Saharan dust vertical distribution is controlled by convection and scavenging. Why do models miss this?

Abstract: Saharan dust represents more than 50% of the total desert dust emitted around the globe and its radiative effect significantly affects the atmospheric circulation at a continental scale. Atmospheric models often fail to represent the dust vertical distribution and the Saharan Air Layer. They underestimate the effects of deep convection on the vertical transport and of the role of scavenging on the confinement of dust aerosols in this layer. Using multi-year simulations performed with a variable-resolution climate model and processed-based analysis, we show that scavenging in deep convection and further re-evaporation of dusty rainfall in the lower troposphere are critical processes for explaining the vertical distribution of desert dust. They play a key role in maintaining a well-defined dust layer with sharp transition at the top of the SAL and in establishing the seasonal cycle of dust distribution.

7. Seasonal Behavior of Aerosol Vertical Concentration in Dakar and Role Played by the Sea-Breeze

Abstract: The Westward transport of mineral dust from the North Africa continent to Atlantic Ocean can produce poor air quality, low visibilities, and negatively impacting respiratory and cardiac health due to the optical and physical properties of aerosols. The dynamical impact of the sea-breeze on the dust vertical distribution in West Africa remains unknown. To investigate this issue, we have used in-situ measurements from lidar. We have focused on the attenuated backscatter of aerosols to study the effect of the local circulation on the vertical profile of mineral dust at land-sea transition. The results highlight a strong diurnal cycle of mineral dust associated with the nocturnal low-level jet (NLLJ). The jet is located between 500 m and 1000 m and crucially affected by the dynamic of the sea-breeze circulation.

Some regions show a narrow band of slightly increased oxygen concentrations within the ODL, an intermediate oxygen layer (iO2). CTD, oxygen and lowered Acoustic Doppler Current Profiler (LADCP, 300 kHz) profiles were taken on the shelf edge and outside down to mostly 2000 m. We evaluate here the acoustic volume backscatter strength of the LADCP signal representing organisms of about 5 mm size. Dominant features of the backscatter profiles were a minimum backscatter strength within the ODL, and just below the lOx a marked backscatter increase reaching a maximum at less than 3.0 μmol O2 kg–1. Below this maximum, the acoustic backscatter strength gradually decreased down to 1000 m below the lOx. The backscatter strength also increased at the iO2 in parallel to the oxygen concentration perturbations marking the iO2. These stable backscatter features were independent of the time of day and the organisms represented by the backscatter had to be adapted to live in this microaerobic environment. During daylight, these stable structures were overlapped by migrating backscatter peaks. Outstanding features of the stable backscatter were that at very low oxygen concentrations, the volume backscatter was linearly related to the oxygen concentration, reaching half peak maximum at less than 2.0 μmol O2 kg–1 below the lOx, and the depth-integrated backscatter of the peak below the lOx was higher than the integral above the Ox. Both features suggest that sufficient organic material produced at the surface reaches to below the ODL to sustain the major fraction of the volume backscatter-producing organisms in the water column. These organisms are adapted to the microaerobic environment so they can position themselves close to the lower oxycline to take advantage of the organic particles sinking out of the ODL.

Abstract: Highlights: • The epoch of the Anthropocene, a period during which human activity has been the dominant influence on climate and the environment, has witnessed a decline in oxygen concentrations and an expansion of oxygen-depleted environments in both coastal and open ocean systems since the middle of the 20th century. • This review paper provides a synthesis of system-specific drivers of low oxygen in a range of case studies representing marine systems in the open ocean, on continental shelves, in enclosed seas and in the coastal environment. • Identification of similar and contrasting responses within and across system types and corresponding oxygen regimes is shown to be informative both in understanding and isolating key controlling processes and provides a sound basis for predicting change under anticipated future conditions. • Case studies were selected to achieve a balance in system diversity and global coverage. • Each case study describes system attributes, including the present-day oxygen environment and known trends in oxygen concentrations over time. • Central to each case study is the identification of the physical and biogeochemical processes that determine oxygen concentrations through the tradeoff between ventilation and respiration. • Spatial distributions of oxygen and time series of oxygen data provide the opportunity to identify trends in oxygen availability and have allowed various drivers of low oxygen to be distinguished through correlative and causative relationships. • Deoxygenation results from a complex interplay of hydrographic and biogeochemical processes and the superposition of these processes, some additive and others subtractive, makes attribution to any particular driver challenging. • System-specific models are therefore required to achieve a quantitative understanding of these processes and of the feedbacks between processes at varying scales. Abstract: The observation station "Melax" was deployed in 2015 on the wide and shallow south Senegalese shelf to study the ocean dynamics, air‐sea interactions and dissolved oxygen (DO) cycle. Data from February 2015 to August 2016 were used to study the main physical processes affecting the variability of DO in the bottom layer (∼30 m depth) on time scales ranging from tidal to seasonal. Between November and May, wind‐driven upwelling provides phytoplankton enrichment of the surface layers and brings cold, salty and depleted DO on the shelf. Water properties at Melax vary depending on the source waters located at the shelf edge. The DO concentration changes between the shelf edge and Melax are broadly consistent with the inferred respiration rates estimated in previous studies. In contrast, the monsoon season (July‐October) is characterized by weak westerly winds and northward currents. Bottom waters are warmer, fresher and more oxygenated. The slower circulation in this period allows a stronger decoupling between the water properties of the waters observed at Melax and those of the source waters. Stratification strengthening near the bottom layer inhibits vertical mixing and induces strong high‐frequency variability in properties caused by internal tide‐generated waves. Intense upwelling events can deepen the mixed layer and intermittently transform the bottom layer waters (locally or remotely). Relaxation events associated with current reversals significantly modify their properties. Coastal trapped waves constitute a distant forcing that can act year‐round, impacting both shelf waters and source regions. Plain Language Summary Global warming and extra nutrient loads from agriculture and waste‐waters reduce the oxygen content in the ocean. Incidentally, oxygen‐depleted waters are encountered with increased frequency oceanwide and this trend is more pronounced in coastal environments. Temperature and oxygen impact the metabolism of marine organisms and their variations can be major sources of (natural or anthropogenic) stresses. We used here measurements made at a fixed monitoring buoy (Melax) located over the southern Senegalese mid‐shelf (35 m depth) to study the variability of bottom oxygen (the surface being well oxygenated). Its seasonality is constrained by the circulation and the wind regime. They induce the transport of deep, colder, saltier and less oxygenated waters from the shelf break onto the shelf during the upwelling season compared to the monsoon season. The properties of water masses on the shelf thus depend on those of the water masses drawn from the open ocean through the shelf break which can be modified by many processes acting over a wide range of scales from days to seasons and longer. On the shelf, respiration of organic matter reduces oxygen whereas diurnal wind variability and internal tides oxygenate bottom layers when the water column is stratified.

Abstract: International audience; Bioaccumulation of toxic metal elements including mercury (Hg) can be highly variable in marine fish species. Metal concentration is influenced by various species-specific physiological and ecological traits, including individual diet composition and foraging habitat. The impact of trophic ecology and habitat preference on Hg accumulation was analyzed through total Hg concentration and stable isotope ratios of carbon (δ13C) and nitrogen (δ15N) in the muscle of 132 fish belonging to 23 different species from the Senegalese coast (West Africa), where the marine ecosystem is submitted to nutrient inputs from various sources such as upwelling or rivers. Species-specific ecological traits were first investigated and results showed that vertical (i.e. water column distribution) and horizontal habitat (i.e. distance from the coast) led to differential Hg accumulation among species. Coastal and demersal fish were more contaminated than offshore and pelagic species. Individual characteristics therefore revealed an increase of Hg concentration in muscle that paralleled trophic level for some locations. Considering all individuals, the main carbon source was significantly correlated with Hg concentration, again revealing a higher accumulation for fish foraging in nearshore and benthic habitats. The large intraspecific variability observed in stable isotope signatures highlights the need to conduct ecotoxicological studies at the individual level to ensure a thorough understanding of mechanisms driving metal accumulation in marine fish. For individuals from a same species and site, Hg variation was mainly explained by fish length, in accordance with the bioaccumulation of Hg over time. Finally, Hg concentrations in fish muscle are discussed regarding their human health impact. No individual exceeded the current maximum acceptable limit for seafood consumption set by both the European Union and the Food and Agriculture Organization of the United Nations. However, overconsumption of some coastal demersal species analyzed here could be of concern regarding human exposure to mercury.

Abstract: The regional ocean circulation along the Southern Senegal shelf is studied using a numerical model for varying forcing fields during the upwelling season (November-May). The main objective is to study the shelf circulation of the marine environment in the Southern Senegal Upwelling Shelf (SSUS), the Lagrangian pathways by which waters are transported to the surface in the upwelling tongue and the fate of these waters. Model results are compared with hydrographic measurements during UPSEN2-ECOAO survey and satellite images datasets. The upwelling source waters and also the warm nearshore waters are analyzed, from a Lagrangian point of view, by computing the paths of particles that are passively advected by the regional ocean model velocity field (ROMS). It was found that the model is capable of representing the main characteristics of the SSUS whose Sea Surface Temperature (SST) patterns and their variability have an important similarities but the assessment of the current simulated by the model is less obvious because of the few available observations. The present results suggest that high frequency of wind has a strong influence over the mesoscale patterns of the cross-shore circulation in association with local topography and the presence of the Cape Verde peninsula. These cross-shore circulations are dominated by an onshore flow around 14.5°N and an offshore flow around 14.1°N. The onshore flow is in agreement with the previous eulerian studies regarding the coastal divergence of the surface flow (upwelling) that was strongly localized within a few tens of kilometers south of the Cape Verde in the Hann Bight. Lagrangian experiments show also very clearly that coastal warm waters are upwelling waters that were advected from Hann Bight and underwent a strong warming by the heat flux from the atmosphere to the ocean in a shallow area (∼10 m); therefore, easy to warm up. All numerical solutions have shown a tendency of upwelling particles remaining on the shelf for more than a month. These results may explain the enrichment of water in the SSUS and suggest the need to consider the whole shelf as a retention area. Abstract: In West Africa, as in many other estuaries, enormous volumes of marine water are entering the continent. Fresh water discharge is very low, and it is commonly strongly linked to rainfall level. Some of these estuaries are inverse estuaries. During the Great Sahelian Drought (1968&ndash, 1993), their hyperhaline feature was exacerbated. This paper aims to describe the evolution of the two main West African inverse estuaries, those of the Saloum River and the Casamance River, since the end of the drought. Water salinity measurements were carried out over three to five years according to the sites in order to document this evolution and to compare data with the historical ones collected during the long dry period at the end of 20th century. The results show that in both estuaries, the mean water salinity values have markedly decreased since the end of the drought. However, the Saloum estuary remains a totally inverse estuary, while for the Casamance River, the estuarine turbidity maximum (ETM) is the location of the salinity maximum, and it moves according to the seasons from a location 1&ndash, 10 km downwards from the upstream estuary entry, during the dry season, to a location 40&ndash, 70 km downwards from this point, during the rainy season. These observations fit with the functioning of the mangrove, the West African mangrove being among the few in the world that are markedly increasing since the beginning of the 1990s and the end of the dry period, as mangrove growth is favored by the relative salinity reduction. Finally, one of the inverse estuary behavior factors is the low fresh water incoming from the continent. The small area of the Casamance and Saloum basins (20,150 and 26,500 km&sup2, respectively) is to be compared with the basins of their two main neighbor basins, the Gambia River and the Senegal River, which provide significant fresh water discharge to their estuary.

Abstract: International audience; The link between trophic ecology and metal accumulation in marine fish species was investigated through a multi-tracers approach combining fatty acid (FA) and stable isotope (SI) analyses on fish from two contrasted sites on the coast of Senegal, one subjected to anthropogenic metal effluents and another one less impacted. The concentrations of thirteen trace metal elements (As, Cd, Co, Cr, Cu, Fe, Li, Mn, Ni, Pb, Sn, U, and Zn) were measured in fish liver. Individuals from each site were classified into three distinct groups according to their liver FA and muscle SI compositions. Trace element concentrations were tested between groups revealing that bioaccumulation of several metals was clearly dependent on the trophic guild of fish. Furthermore, correlations between individual trophic markers and trace metals gave new insights into the determination of their origin. Fatty acids revealed relationships between the dietary regimes and metal accumulation that were not detected with stable isotopes, possibly due to the trace metal elements analysed in this study. In the region exposed to metallic inputs, the consumption of benthic preys was the main pathway for metal transfer to the fish community while in the unaffected one, pelagic preys represented the main source of metals. Within pelagic sources, metallic transfer to fish depended on phytoplankton taxa on which the food web was based, suggesting that microphytoplankton (i.e., diatoms and dinoflagellates) were a more important source of exposition than nano- and picoplankton. This study confirmed the influence of diet in the metal accumulation of marine fish communities, and proved that FAs are very useful and complementary tools to SIs to link metal accumulation in fish with their trophic ecology.

Abstract: The northeastern Atlantic hosts the most ventilated subsurface waters of any eastern boundary upwelling system, while coastal upwelling source waters are slightly above hypoxic levels. Anoxic conditions have previously been found offshore inside mesoscale eddies whose core waters undergo oxygen consumption for many months. Based on circumstantial in situ observations, this study demonstrates that the Senegalese coastal ocean is subjected to episodic occurrence of zero dissolved oxygen concentration at depth along with elevated nitrite concentration (11mmol/m(3)) and nitrate/nitrite deficit to phosphate, thereby indicating severe anoxia and intense nitrogen loss. The anoxic event was associated with a prolonged upwelling relaxation episode in March 2012 and a nearshore diatom bloom that underwent degradation while being advected offshore in stratified waters. This is consistent with scenarios observed in other upwelling systems (Benguela and California), and such conditions are presumably frequent in the southern part of the Canary system. Plain language summary Oxygen is a key requirement for respiration by marine living organisms. Warming of the atmosphere and the ocean surface reduces the oxygenation of offshore waters. Similarly, the extra load of nutrients from agriculture or waste waters modifies algal production, particularly in coastal regions, often resulting in oxygen-depleted waters. Specific reactions affecting the ionic forms of nitrogen also occur within oxygen-depleted waters, which also impact the nitrogen cycle by generating nitrite, which is poisonous for marine organisms, and nitrous oxide, a powerful greenhouse gas. We took measurements at sea to show that a poorly studied coastal sector of the North Atlantic Ocean, the Senegalese continental shelf, can be episodically subjected to complete depletion of subsurface oxygen (anoxia) as well as high nitrite concentrations, constituting the first report of anoxia for this oceanic region. We also show that this anoxia is likely the consequence of the decay of a bloom of diatoms, a group of microalgae common in this type of ecosystem that initially developed in shallow waters and transported offshore by anomalous currents associated with low-wind conditions.

Abstract: ICAWA : International Conference AWA, Lanzarote, ESP, 17-/04/2018 - 20/04/2018; Small pelagic fish (SPF) species are heavily exploited in eastern boundary upwelling systems (EBUS) as their transformation products are increasingly used in the world food chain. Management relies on regular monitoring, but there is a lack of robust theories for the emergence of the populations’ traits and their evolution in highly variable environments. This work aims to address existing knowledge gaps by combining physical and biogeochemical modelling with an individual life-cycle based model applied to round sardinella (Sardinella aurita) off northwest Africa, a key species for regional food security. Our approach focused on the processes responsible for seasonal migrations, spatio-temporal size-structure, and interannual biomass fluctuations. Emergence of preferred habitat resulted from interactions between natal homing behaviour and environmental variability that impacts early life stages. Exploration of the environment by the fishes was determined by swimming capabilities, mesoscale to regional habitat structure, and horizontal currents. Fish spatio-temporal abundance variability emerged from a complex combination of distinct life-history traits. An alongshore gradient in fish size distributions is reported and validated by in situ measurements. New insights into population structure are provided, within an area where the species is abundant year-round (Mauritania) and with latitudinal migrations of variable (300 to 1200 km) amplitude. Interannual biomass fluctuations were linked to modulations of fish recruitment over the Sahara Bank driven by variability in alongshore current intensity. The identified processes constitute an analytical framework that can be implemented in other EBUS and used to explore impacts of regional climate change on SPF.

Abstract: Senegal is the southern tip of the Canary upwelling system. Its coastal ocean hosts an upwelling center which shapes sea surface temperatures between latitudes 12 degrees and 15 degrees N. Near this latter latitude, the Cape Verde headland and a sudden change in shelf cross-shore profile are major sources of heterogeneity in the southern Senegal upwelling sector (SSUS). SSUS dynamics is investigated by means of Regional Ocean Modeling System simulations. Configuration realism and resolution (triangle x approximate to 2 km) are sufficient to reproduce the SSUS frontal system. Our main focus is on the 3-D upwelling circulation which turns out to be profoundly different from 2-D theory: cold water injection onto the shelf and upwelling are strongly concentrated within a few tens of kilometers south of Cape Verde and largely arise from flow divergence in the alongshore direction; a significant fraction of the upwelled waters are retained nearshore over long distances while travelling southward under the influence of northerly winds. Another source of complexity, regional-scale alongshore pressure gradients, also contributes to the overall retention of upwelled waters over the shelf. Varying the degree of realism of atmospheric and oceanic forcings does not appreciably change these conclusions. This study sheds light on the dynamics and circulation underlying the recurrent sea surface temperature pattern observed during the upwelling season and offers new perspectives on the connections between the SSUS physical environment and its ecosystems. It also casts doubt on the validity of upwelling intensity estimations based on simple Ekman upwelling indices at such local scales.

Abstract: Upwelling off southern Senegal and Gambia takes place over a wide shelf with a large area where depths are shallower than 20 m. This results in typical upwelling patterns that are distinct (e.g., more persistent in time and aligned alongshore) from those of other better known systems, including Oregon and Peru where inner shelves are comparatively narrow. Synoptic to superinertial variability of this upwelling center is captured through a 4-week intensive field campaign, representing the most comprehensive measurements of this region to date. The influence of mesoscale activity extends across the shelf break and far over the shelf where it impacts the midshelf upwelling (e.g., strength of the upwelling front and circulation), possibly in concert with wind fluctuations. Internal tides and solitary waves of large amplitude are ubiquitous over the shelf. The observations suggest that these and possibly other sources of mixing play a major role in the overall system dynamics through their impact upon the general shelf thermohaline structure, in particular in the vicinity of the upwelling zone. Systematic alongshore variability in thermohaline properties highlights important limitations of the 2D idealization framework that is frequently used in coastal upwelling studies.

Abstract: Subseasonal variability of Sea Surface Temperature (SST) in the central Benguela upwelling system is investigated using TMI satellite-derived data over the period 1999-2009. Spatial patterns and time-frequency characteristics of subseasonal variability are documented based on Empirical Orthogonal Functions (EOF) decomposition and wavelet analysis. Despite the land contamination of the TMI satellite data within approximately 100 km off the coast the first EOF of SST anomalies allows characterizing the coastal upwelling variability at the subseasonal scale. Two regimes of variability are evidenced: a submonthly (2-30 days) regime with a dominant 11 days oscillation and a lower frequency intraseasonal (30-90 days) regime with a dominant 61 days oscillation. Both regimes are modulated, to a large extent, by the local surface wind stress and are consistent with Ekman dynamics. The seasonality of the relationship between wind stress and SST for submonthly (intraseasonal) regime is characterized by a marked semiannual (annual) cycle, which is explained in terms of the impact of seasonal change of the upper ocean stratification on the vertical advection process. The wind-driven SST subseasonal variability is shown to be associated with eastward propagating disturbances in the midlatitudes corresponding to a wave number 4. The results also suggest an important role of the Antarctic Oscillation in modulating the intraseasonal wind-driven SST variability. The characteristics of the equatorial intraseasonal Kelvin waves are documented in order to discuss possible impact of remote oceanic forcing on SST variability along the coast in the Benguela upwelling system.

Abstract: The Eastern Boundary Upwelling Systems (EBUS) contribute to one fifth of the global catches in the ocean. Often associated with Oxygen Minimum Zones (OMZs), EBUS represent key regions for the oceanic nitrogen (N) cycle. Important bioavailable N loss due to denitrification and anammox processes as well as greenhouse gas emissions (e.g, N2O) occur also in these EBUS. However, their dynamics are currently crudely represented in global models. In the climate change context, improving our capability to properly represent these areas is crucial due to anticipated changes in the winds, productivity, and oxygen content. We developed a biogeochemical model (BioEBUS) taking into account the main processes linked with EBUS and associated OMZs. We implemented this model in a 3-D realistic coupled physical/biogeochemical configuration in the Namibian upwelling system (northern Benguela) using the high-resolution hydrodynamic ROMS model. We present here a validation using in situ and satellite data as well as diagnostic metrics and sensitivity analyses of key parameters and N2O parameterizations. The impact of parameter values on the OMZ off Namibia, on N loss, and on N2O concentrations and emissions is detailed. The model realistically reproduces the vertical distribution and seasonal cycle of observed oxygen, nitrate, and chlorophyll a concentrations, and the rates of microbial processes (e.g, NH4+ and NO2− oxidation, NO3− reduction, and anammox) as well. Based on our sensitivity analyses, biogeochemical parameter values associated with organic matter decomposition, vertical sinking, and nitrification play a key role for the low-oxygen water content, N loss, and N2O concentrations in the OMZ. Moreover, the explicit parameterization of both steps of nitrification, ammonium oxidation to nitrate with nitrite as an explicit intermediate, is necessary to improve the representation of microbial activity linked with the OMZ. The simulated minimum oxygen concentrations are driven by the poleward meridional advection of oxygen-depleted waters offshore of a 300 m isobath and by the biogeochemical activity inshore of this isobath, highlighting a spatial shift of dominant processes maintaining the minimum oxygen concentrations off Namibia. In the OMZ off Namibia, the magnitude of N2O outgassing and of N loss is comparable. Anammox contributes to about 20% of total N loss, an estimate lower than currently assumed (up to 50%) for the global ocean.

Abstract: A comparative box analysis based on a multi-decadal physical-biogeochemical hindcast simulation (1980–2009) was conducted to characterize the drivers of the spatial distribution of phytoplankton biomass and production in the North-West (NW) African upwelling system. Alongshore geostrophic flow related to large scale circulation patterns associated with the influence of coastal topography are suggested to modulate the coastal divergence, and then the response of nutrient upwelling to wind forcings. In our simulation, this translates into a coastal upwelling of nitrate being significant in all regions but the Cape Blanc (CB) area. However, upwelling is found to be the dominant supplier of nitrate only in the northern Saharan Bank (NSB) and the Senegalo-Mauritanian (SM) regions. Elsewhere, nitrate supply is dominated by meridional advection, especially off Cape Blanc. Phytoplankton displays a similar behaviour with a supply by lateral advection which equals the net coastal phytoplankton growth in all coastal regions except the Senegalo-Mauritanian area. Noticeably, in the Cape Blanc area, the net coastal phytoplankton growth is mostly sustained by high levels of regenerated production exceeding new production by more than two fold which is in agreement with the locally weak input of nitrate by coastal upwelling. Further offshore, the distribution of nutrients and phytoplankton is explained by the coastal circulation. Indeed, in the northern part of our domain (i.e. Saharan Bank), the coastal circulation is mainly alongshore resulting in low offshore lateral advection of nutrients and phytoplankton. On the contrary, lateral advection transport coastal nutrients and phytoplankton towards offshore areas in the latitudinal band off the Senegalo-Mauritanian region. Moreover, this latter offshore region benefits from transient southern intrusions of nutrient-rich waters from the Guinean upwelling.

Abstract: We used a coupled physical–biogeochemical model to investigate how the strong eddy activity typical of the Mozambique Channel affects biological production. A numerical experiment was carried out, in which mesoscale dynamics were suppressed by cancelling the nonlinear terms for horizontal momentum in the Naviers–Stokes equation. Mesoscale dynamics were found to be responsible for (1) increased offshore production in the Mozambique Channel as a result of net eddy-induced offshore transport of nutrient-rich coastal waters; (2) decreased shelf production along the central Mozambican and south-west Madagascar coast caused by a reduction in nutrient availability related to the net eddy-induced lateral transport of nutrients; (3) increased coastal production along the northern Mozambican coast caused by eddy-induced nutrient supply. The model results also showed an intensification and shallowing of the subsurface production, related to increased upper layer nutrient concentrations caused by eddy activity. In addition, by driving the detachment of the East Madagascar Current at the southern tip of the island, inertial processes intensify the southern Madagascar upwelling and causes offshore diffusion of the upwelled waters. These results emphasize the complex role played by eddy activity and, more generally, inertial processes on marine ecosystems in this region.

Abstract: A comparative box analysis based on a multi-decadal physical–biogeochemical hindcast simulation (1980–2009) was conducted to characterize the drivers of the spatial distribution of phytoplankton biomass and production in the north-west (NW) African upwelling system. Alongshore geostrophic flow related to large-scale circulation patterns associated with the influence of coastal topography is suggested to modulate the coastal divergence, and then the response of nutrient upwelling to wind forcing. 24. Two-way coupling versus one-way forcing of plankton and fish models to predict ecosystem changes in the Benguela

Abstract: 'End-to-end' models have been adopted in an attempt to capture more of the processes that influence the ecology of marine ecosystems and to make system wide predictions of the effects of fishing and climate change. Here, we develop an end-to-end model by coupling existing models that describe the dynamics of low (ROMS-N(2)P(2)Z(2)D(2)) and high trophic levels(OSMOSE). ROMS-N(2)P(2)Z(2)D(2) is a biogeochemical model representing phytoplankton and zooplankton seasonal dynamics forced by hydrodynamics in the Benguela upwelling ecosystem. OSMOSE is an individual-based model representing the dynamics of several species of fish, linked through opportunistic and size-based trophic interactions. The models are coupled through a two-way size-based predation process. Plankton provides prey for fish, and the effects of predation by fish on the plankton are described by a plankton mortality term that is variable in space and time. Using the end-to-end model, we compare the effects of two-way coupling versus one-way forcing of the fish model with the plankton biomass field. The fish-induced mortality on plankton is temporally variable, in part explained by seasonal changes in fish biomass. Inclusion of two-way feedback affects the seasonal dynamics of plankton groups and usually reduces the amplitude of variation in abundance (top-down effect). Forcing and coupling lead to different predicted food web structures owing to changes in the dominant food chain which is supported by plankton (bottom-up effect). Our comparisons of one-way forcing and two-way coupling show how feedbacks may affect abundance, food web structure and food web function and emphasise the need to critically examine the consequences of different model architectures when seeking to predict the effects of fishing and climate change.

Abstract: International audience; A Lagrangian approach based on a physical–biogeochemical modeling was used to compare the potential transfer of cadmium (Cd) from natural and anthropogenic sources to plankton communities (Cd-uptake) in the North-West African upwelling. In this region, coastal upwelling was estimated to be the main natural source of Cd while the most significant anthropogenic source for marine ecosystem is provided by phosphate industry. In our model experiment, Cd-uptake (natural or anthropogenic) in the North-West African upwelling is the result of an interplay between the Cd dispersion (by advection processes) and the simulated biological productivity. In the Moroccan waters, advection processes limit the residence time of water masses resulting in a low natural Cd-uptake by plankton communities while anthropogenic Cd-uptake is high. As expected, the situation is reversed in the Senegalo-Mauritanian upwelling where natural Cd-uptake is higher than anthropogenic Cd-uptake. Based upon an estimate of Cd sources, our modeling study shows, unexpectedly, that the anthropogenic signal of potential Cd-bioaccumulation in the Moroccan upwelling is of the same order of magnitude as the natural signal mainly present in the Senegalo-Mauritanian upwelling region. A comparison with observed Cd levels in mollusk and fishes, which shows overall agreement with our simulations, is confirming our estimates.

Abstract: © 2015 John Wiley & Sons Ltd. Sardinella aurita is the most abundant small pelagic fish in the Senegalese-Mauritanian region. The success of its reproduction crucially depends on the local circulation as this determines whether larvae reach coastal nursery areas favorable to their survival or are dispersed into the open ocean. As a first step towards evaluating sardinella vulnerability to climate-driven hydrodynamical changes, this study aims at underpinning how transport pathways drive optimal spatial and seasonal patterns for sardinella reproduction. We have used two estimates of the Senegalese-Mauritanian coastal seasonal circulation simulated by two hydrodynamical model configurations that differ in their forcing and topography. Nursery areas are determined by evaluating coastal retention with a Lagrangian individual-based model that accounts for processes such as diel vertical migration and mortality as a result of lethal temperature exposure. Our results suggest that the shelf zones located at the Arguin Bank (19.5°N-21°N) and south of Senegal (12°N-14.75°N) are highly retentive. We find maximum retention rates in July-August and November-December over the Arguin Bank; from February-July and November-December over the southern Senegalese shelf; and lower retention rates over the central region (14.75°N-19.5°N) that are locally maximum in June-July when the upwelling weakens. These retention areas and their seasonality are in agreement with previously reported spawning patterns, suggesting that the Sardinella aurita spawning strategy may result from a trade-off between retention patterns associated with the seasonal circulation and food availability. Exposure to lethal temperatures, although not well studied, could be a further limiting factor for spawning. Abstract: International audience; Oceanic structures such as mesoscale fronts may become hotspots of biological activity through concentration and enrichment processes. These fronts generally attract fish and may therefore be targeted by marine top-predators. In the southern Benguela upwelling system, such fronts might be used as environmental cues by foraging seabirds. In this study we analyzed high-frequency foraging tracks (GPS, 1 s sampling) of Cape gannets Morus capensis from two colonies located on the west and east coast of South Africa in relation to mesoscale fronts detected on daily high-resolution chlorophyll-a maps (MODIS, 1 km). We tested the association of (i) searching behavior and (ii) diving activity of foraging birds with mesoscale fronts. We found that Cape gannets shift from transiting to area-restricted search mode (ARS) at a distance from fronts ranging between 2 and 11 km (median is 6.7 km). This suggests that Cape gannets may be able to sense fronts (smell or vision) or other predators, and that such detection triggers an intensified investigation of their surroundings (i.e. ARS). Also we found that diving probability increases near fronts in 11 out of 20 tracks investigated (55%), suggesting that Cape gannets substantially use fronts for feeding; in the remaining cases (45%), birds may have used other cues for feeding including fishing vessels, particularly for gannets breeding on the west coast. We demonstrated in this study that oceanographic structures such as mesoscale fronts are important environmental cues used by a foraging seabird within the rich waters of an upwelling system. There is now need for further investigations on how Cape gannets actually detect these fronts.

Abstract: International audience; The impact of mesoscale activity on phytoplankton and nutrient distribution in the Mozambique Channel was simulated by coupling a biogeochemical model (PISCES) with a regional oceanic model (ROMS). Examples of the effects of eddies on the biogeochemistry of the Mozambique Channel are presented to illustrate the complexity of the system. In the model, several cyclonic eddies were found with low concentrations of chlorophyll at their cores, which contrasts with previous studies in the open ocean. In addition, several anticyclonic eddies were simulated with high concentrations of chlorophyll at their cores. Phytoplankton growth within these mesoscale features (both cyclonic and anticyclonic eddies) occurred in response to nutrient injection into the euphotic zone by advection, and subsequent retention of surrounding nutrient-rich waters within eddies. Offshore nutrient distributions depended strongly on lateral advection of nutrient-rich water from the coastal regions, induced by eddy interaction with the shelf. The environmental conditions at the locations where eddies were generated had an important effect on nutrient concentrations within these structures.

Abstract: 1365-2486; Ocean warming can modify the ecophysiology and distribution of marine organisms, and relationships between species, with nonlinear interactions between ecosystem components potentially resulting in trophic amplification. Trophic amplification (or attenuation) describe the propagation of a hydroclimatic signal up the food web, causing magnification (or depression) of biomass values along one or more trophic pathways. We have employed 3-D coupled physical-biogeochemical models to explore ecosystem responses to climate change with a focus on trophic amplification. The response of phytoplankton and zooplankton to global climate-change projections, carried out with the IPSL Earth System Model by the end of the century, is analysed at global and regional basis, including European seas (NE Atlantic, Barents Sea, Baltic Sea, Black Sea, Bay of Biscay, Adriatic Sea, Aegean Sea) and the Eastern Boundary Upwelling System (Benguela). Results indicate that globally and in Atlantic Margin and North Sea, increased ocean stratification causes primary production and zooplankton biomass to decrease in response to a warming climate, whilst in the Barents, Baltic and Black Seas, primary production and zooplankton biomass increase. Projected warming characterised by an increase in sea surface temperature of 2.29 ± 0.05 ºC leads to a reduction in zooplankton and phytoplankton biomasses of 11% and 6%, respectively. This suggests negative amplification of climate driven modifications of trophic level biomass through bottom-up control, leading to a reduced capacity of oceans to regulate climate through the biological carbon pump. Simulations suggest negative amplification is the dominant response across 47% of the ocean surface and prevails in the tropical oceans; whilst positive trophic amplification prevails in the Arctic and Antarctic oceans. Trophic attenuation is projected in temperate seas. Uncertainties in ocean plankton projections, associated to the use of single global and regional models, imply the need for caution when extending these considerations into higher trophic levels. 30. Phytoplankton pigment distribution from SeaWiFS data in the subtropical convergence zone south of Africa: A wavelet analysis

Abstract: The Agulhas system (Agulhas Current, Retroflection, Agulhas Return Current (ARC)), south of Africa, constitutes a complex energetic system subject to high frequency mesoscale and low frequency variability. Using chlorophyll pigment concentration data collected by the SeaWiFS ocean color sensor and sea surface height satellite data, we demonstrate the utility of wavelet analysis in jointly analyzing ocean color and altimetric signals. Two distinct dynamical scenarios of the Agulhas system (October 1997 and January 1998) yield different dominant wavelengths (620 and 500 km) for the ARC Rossby wave. They are simultaneously retrieved from the chlorophyll and sea level anomaly signals. Longitudinal extension of the power, resulting from the wavelet analysis, also depends on the dynamical regime.

Abstract: As regions of high primary production and being often associated to Oxygen Minimum Zones (OMZs), Eastern Boundary Upwelling Systems (EBUS) represent key regions for the oceanic nitrogen (N) cycle. Indeed, by exporting the Organic Matter (OM) and nutrients produced in the coastal region to the open ocean, EBUS can play an important role in sustaining primary production in subtropical gyres. Losses of fixed inorganic N, through denitrification and anammox processes and through nitrous oxide (N2O) emissions to the atmosphere, take place in oxygen depleted environments such as EBUS, and alleviate the role of these regions as a source of N. In the present study, we developed a 3-D coupled physical/biogeochemical (ROMS/BioBUS) model for investigating the full N budget in the Namibian sub-system of the Benguela Upwelling System (BUS). The different state variables of a climatological experiment have been compared to different data sets (satellite and in situ observations) and show that the model is able to represent this biogeochemical oceanic region. The N transfer is investigated in the Namibian upwelling system using this coupled model, especially in the Walvis Bay area between 22° S and 24° S where the OMZ is well developed (O2 < 0.5 ml O2 l−1). The upwelling process advects 24.2 × 1010 mol N yr−1 of nitrate enriched waters over the first 100 m over the slope and over the continental shelf. The meridional advection by the alongshore Benguela current brings also nutrient-rich waters with 21.1 × 1010 mol N yr−1. 10.5 × 1010 mol N yr−1 of OM are exported outside of the continental shelf (between 0 and 100-m depth). 32.4% and 18.1% of this OM are exported by advection in the form of Dissolved and Particulate Organic Matters (DOM and POM), respectively, however vertical sinking of POM represents the main contributor (49.5%) to OM export outside of the first 100-m depth of the water column on the continental shelf. The continental slope also represents a net N export (11.1 × 1010 mol N yr−1) between 0 and 100-m depth: advection processes export 14.4% of DOM and 1.8% of POM, and vertical sinking of POM contributes to 83.8%. Between 100 and 600-m depth, water column denitrification and anammox constitute a fixed inorganic N loss of 2.2 × 108 mol N yr−1 on the continental shelf and slope, which will not significantly influence the N transfer from the coast to the open ocean. At the bottom, an important quantity of OM is sequestrated in the upper sediments of the Walvis Bay area. 78.8% of POM vertical sinking at 100-m depth is sequestrated on the shelf sediment. Only 14% of POM vertical sinking reaches the sediment on the slope without being remineralized. From our estimation, the Walvis Bay area (0–100 m), can be a substantial N source (28.7 × 1010 mol N yr−1) for the eastern part of the South Atlantic Subtropical Gyre. Assuming the same area for the South Atlantic Subtropical Gyre as the North Atlantic Subtropical Gyre, this estimation is equivalent to 3.7 × 10−2 mol N m−2 yr−1 for the Walvis Bay area, and 0.38 mol N m−2 yr−1 by extrapolating for the entire Benguela upwelling system. This last estimation is of the same order as other possible N sources sustaining primary production in the subtropical gyres. The continental shelf off Walvis Bay area does not represent more than 1.2% of the world's major eastern boundary regions and 0.006% of the global ocean, its estimated N2O emission (2.9 × 108 mol N2O yr−1), using a parameterization based on oxygen consumption, contributes to 4% of the emissions in the eastern boundary regions, and represents 0.2% of global ocean N2O emission. Hence, even if the Walvis Bay area is a small domain, its N2O emissions have to be taken into account in the atmospheric N2O budget.

Abstract: International audience; Fisheries constitute an important economic sector for Morocco, where the species Sardina pilchardus represents the main landings. In acoustic evaluations conducted along the Moroccan coast since 1995, the absence of juveniles in 1996 and 1998 and the collapse of the sardine stock between 1996 and 1997 represent the main events until 2002. Sardines are known to be microphageous planktivores and thus are sensitive to environmental variability. A biogeochemical model coupled to a hydrodynamic model (ROMS) was run over the Canary Current System (1991-2002) to investigate the environmental factors that could have played a role in the variability of the sardine spawning. A grid refinement (1/12 degrees) centred on the Saharan Bank (SB) region was built to study the main spawning ground of sardines off northwest Africa. The volume of the potential spawning habitat (PSH) of sardines was defined as a function of depth, temperature and salinity, which are included in the ranges 0-200 m, 15-21 degrees C and 35.8-36.8, respectively. Our modelling frame was able to reproduce the seasonal cycle of temperature, phytoplankton concentration and PSH over the SB. It also captured the warming associated with the negative index of the North Atlantic Oscillation of 1995-1997 and allowed a description of the inter-annual variability of the PSH. Our experiment shows that the volume of PSH was much reduced in 1996 compared to the other years. The results suggest that the delay between high abundance of plankton and favourable spawning conditions is a good proxy for determining the recruitment failure of sardine in this oceanic region.

Abstract: [1] A three-dimensional primitive equation model, the Regional Ocean Modeling Systems (ROMS), coupled to two biogeochemical configurations (NPZD and N2P2Z2D2) was used to study the dynamics of the first trophic levels of the pelagic food web in the southern Benguela upwelling system. The domain extends from the Agulhas Bank bordered by the Agulhas Current to 27°S on the west coast of South Africa. The circulation is driven by monthly climatologies of atmospheric forcing fields. The NPZD ecosystem model consists of four state variables: nutrient (nitrate), phytoplankton, zooplankton and detritus. In the N2P2Z2D2 model, ammonium has been added and the three other variables have been divided into small and large organisms or detritus. Both models are able to reproduce the spatio-temporal phytoplankton distribution. Along the west coast, chlorophyll concentrations maxima are associated to surface waters. Westward dominating winds generate the lowest chlorophyll concentrations encountered in winter. The small phytoplankton organisms simulated by the N2P2Z2D2 model are responsible for a weaker chlorophyll inshore/offshore gradient, in closer agreement with observations. Transitions from a regime dominated by new production (high f ratio) to one dominated by regenerated production (low f ratio) happen to be abrupt, underlying the constant competition between small and large organisms with regard to upwelling induced nutrient inputs. On the Agulhas Bank, the summer enrichment is associated with subsurface maxima, while in winter, mixing by storms results in a homogeneous phytoplankton distribution in the water column. Regenerated production plays an important role in maintaining the total phytoplankton growth. Zooplankton biomass reflects the overall patterns of chlorophyll a concentrations with differences between the west coast and the Agulhas Bank, consistent with data, and its distribution exhibits a clear seasonal contrast. The seasonality of small and large zooplankton in the N2P2Z2D2 model is quite distinct, which allows, from the Agulhas Bank to St. Helena Bay, a food continuum for fish larvae. This was not achieved with the simpler NPZD model, emphasizing the importance of representing the appropriate level of complexity to characterize food availability for higher trophic levels.

Abstract: It is common in meteorological applications of variational assimilation to specify the error covariances of the model background state implicitly via a transformation from model space where variables are highly correlated to a control space where variables can be considered to be approximately uncorrelated. An important part of this transformation is a balance operator which effectively establishes the multivariate component of the error covariances. The use of this technique in ocean data assimilation is less common. This paper describes a balance operator that can be used in a variable transformation for oceanographic applications of three- and four-dimensional variational assimilation. The proposed balance operator has been implemented in an incremental variational data assimilation system for a global ocean general-circulation model. Evidence that the balance operator can explain a significant percentage of background-error variance is presented. Abstract: Two sets of ensembles of ocean initial conditions for seasonal climate prediction have been constructed following a strategy that preserves the dynamical balance of the ocean. One set has been constructed by perturbing the wind stress and sea surface temperature forcing of an ocean model. The other set is constructed by assimilating perturbed in situ temperature data using a fully multivariate three-dimensional variational system, in addition to using the perturbed forcing. Ensemble statistics are computed for the period 1990–1999. The ensemble mean temperature has a significant subsurface cold bias when no data are assimilated, indicating that some part of the DEMETER hindcast systematic error may be explained by the way the ensembles are generated. Constraining the temperature through data assimilation contributes to a reduction in this subsurface bias. The dispersion of the initial conditions is supposed to sample the uncertainty associated with the ocean initial state estimate. Therefore, a smaller spread in the assimilation case than in the forced-only case is consistent with the idea that ocean uncertainty has been reduced by constraining the ocean state through data assimilation. However, comparing ensemble spread and innovation statistics suggests that ocean uncertainty may be underestimated by the ensemble method in the assimilated case. It is also shown that wind stress perturbations mainly control the spread amplitude in the non-assimilated case, but that perturbed subsurface temperature observations have a stronger relative impact in the assimilation case.

Abstract: Stephen Pazan and Peter Niiler (Eos, 13 January 2004, p. 17) ably describe the global drifter data set that has now been assembled, its potential value to the oceanographic community, and the locations on the Internet where it can be found. This is indeed an extraordinary resource that can be of immense value to a spectrum of oceanographers. In their enthusiasm to propound the usefulness of the data they may, however, have made one serious error. In illustrating the meandering nature of the Agulhas Return Current with drifter tracks they state, “New circulation features are also being discovered...In Figure 2 the Agulhas Current can be seen flowing south of the east coast of South Africa; it separates from the coast and meanders northward and southward seven times as it flows to the coast (sic; they mean: to the east). These meanders, which are steadily present from 1979 to 2002, have not been observed before ....”
