Bacterial canker of kiwifruit is the most destructive bacterial disease caused by Pseudomonas syringae pv. actinidiae. Bacteriophages are regarded as promising biocontrol agents against kiwifruit bacterial pathogens due to their exceptional host specificity and environmentally friendly nature. However, the underlying mechanism of phages in the control of kiwifruit bacterial canker disease remains elusive. In this study, the field trial results showed that phage cocktail could significantly reduce the incidence of bacterial canker in kiwifruit. The high throughput sequencing results showed that the phage cocktail regulated the impact of pathogen invasion on branch endophytic communities, adjusted the diversity of the bacterial community structure, regulated the composition of rare taxa and abundant taxa, and increased the proportion of deterministic processes in community assembly processes. The phage cocktail significantly reduced the relative abundance of Pseudomonadaceae, Pectobacteriaceae, and Yersiniacea. Furthermore, the application of the phage cocktail resulted in an increase in the relative abundance of Beijerinckiaceae, Sphingomonadaceae, and Xanthomonadaceae, most of which are abundant taxa of the corresponding microbial communities. Additionally, the composition of rare taxa was also altered under the influence of phages. These findings offer perspectives on the phage-mediated biocontrol of kiwifruit bacterial canker and provide practical backing for the implementation of phage cocktails in sustainable agriculture. Endophytic bacteria, part of the plant microbiome, hold significant potential for enhancing the cultivation and sustainability of medicinal plants (MPs). These microbes are integral to many plant functions, including growth promotion, nutrient acquisition, and resistance to biotic and abiotic stresses. However, traditional cultivation practices often overlook the importance of these beneficial microbes, leading to reduced crop yields, lower phytochemical quality, and increased susceptibility to diseases. The domestication of MPs and the use of chemical fertilizers disrupt the natural microbial diversity in soils, essential for the health and productivity of plants. This disruption can lead to the loss of beneficial plant–microbe interactions, which are vital for the production of bioactive compounds with therapeutic properties. Recent advances in microbiome research, supported by omics technologies, have expanded our understanding of how endophytic bacteria can be leveraged to enhance MP productivity and quality. Endophytic bacteria can directly boost MP productivity by promoting plant growth and health or indirectly by restoring healthy soil microbiomes. They can also be harnessed as microbial factories to produce valuable natural compounds, either by transforming plant-derived precursors into bioactive substances or by synthesizing unique metabolites that mimic MP secondary metabolites. This offers a sustainable and low-cost alternative to traditional MP cultivation, reducing the carbon footprint and preserving endangered species. In conclusion, integrating microbiome research with traditional agricultural practices could revolutionize MP cultivation. By focusing on the microbial component, particularly endophytes, we can develop more sustainable and productive methods for cultivating these plants, ultimately contributing to biodiversity conservation and the production of high-value natural products. Verticillium wilt caused by Verticillium dahliae Kleb. is a lethal soil-borne fungal disease of Cotinus coggygria. The plant endophytic microbiome plays an important role in maintaining plant health and disease resistance, but it is unclear how the endophytic microbiome of C. coggygria roots varies in response to Verticillium wilt occurrence. In this study, the endophytic microbial diversity, community composition, dominant species, and co-occurrence network of C. coggygria under Verticillium wilt-affected and healthy conditions were assessed using Illumina sequencing. Compared with healthy plants, the bacterial alpha diversity indices of Verticillium wilt-affected plants decreased significantly, while the fungal alpha diversity indices showed obvious increases. The relative abundance of dominant taxa including Proteobacteria, Actinobacteriota, Ascomycota, and Basidiomycota at the phylum level, as well as Gammaproteobacteria, Thermoleophilia, Dothideomycetes, and Agaricomycetes at the class level, differed significantly between Verticillium wilt-affected and healthy plants. Co-occurrence networks revealed that the fungal network of Verticillium wilt-affected roots was denser with more negative interactions, which may be relevant to functional changes from reciprocity to competition in the microbial community, in response to V. dahliae infection. The results enhanced our understanding on the relationships between the endophytic microbiome and Verticillium wilt, which could provide information for the management of this disease in C. coggygria. ABSTRACT Fungi and bacteria often occupy very similar niches; they interact closely with each other, and bacteria can provide direct or indirect benefits to plants that form mutualistic interactions with fungi. In orchids, successful seed germination largely depends on compatible mycorrhizal fungi, but whether and how bacteria contribute to seed germination and protocorm development remains largely unknown. Here, we performed field and laboratory experiments to assess the potential role of bacteria in mediating seed germination and protocorm development in the terrestrial orchid Gymnadenia conopsea. Our results suggested that bacterial and fungal communities differ between developmental stages in the germination process. The diversity of bacterial and fungal communities and their interaction network in germinating seeds (Stage 1) differed significantly from those in later developmental stages (Stages 2–5). Pseudomonas gradually became the dominant bacterial group as the protocorms matured and showed a positive association with Ceratobasidiaceae fungi. Seed germination tests in vitro demonstrated that co-inoculation of Ceratobasidium sp. GS2 with Pseudomonas isolates significantly improved protocorm growth and development, suggesting that the observed increase in Pseudomonas abundance during protocorm development directly or indirectly improves the growth of germinating seeds. Overall, our findings indicate that bacteria may exert non-negligible effects on seed germination of orchids and, therefore, offer valuable perspectives for future strategies for conservation and cultivating orchid species.IMPORTANCEIt is well known that orchid seeds depend on mycorrhizal fungi to supply the necessary nutrients that support germination in natural environments. Apart from fungi, bacteria may also be involved in the germination process of orchid seeds, but so far, their role has not been intensively studied. This research provides evidence that bacterial community composition changes during seed germination of the terrestrial orchid Gymnadenia conopsea. Interestingly, in vitro experiments showed that Pseudomonas spp., which were the most dominant bacteria in the later germination stages, improved protocorm growth. These results suggest that bacteria contribute to the germination of orchid seeds, which may open new perspectives to apply bacteria as a biofertilizer in the introduction and restoration of G. conopsea populations.

The endophytic microbial community reassembles to participate in plant immune balance when the host plants are stressed by pathogens. However, it remains unclear whether this assembly is pathogen-specific and how regulatory pathways are coordinated in multi-pathogens. In order to investigate the effects of infection with Colletotrichum gloeosporioides (Cg treatment) and Fusarium proliferatum (Fp treatment) on walnut leaf endophytic microbiome in their assembly, co-occurrence pattern, and on comprehensive chemical function of the internal environment of leaf, an interaction system of the walnut-pathogenic fungi was constructed using seed embryo tissue culture technology. The study showed differences in the assembly of endophytic microbial communities in walnut trees across three groups (control group, Ck; Cg; Fp) after Cg and Fp treatments. Despite changes in relative abundances, the dominant communities in phyla and genera remained comparable during the infection of the two pathogens. Endophyte fungi were more sensitive to the pathogen challenge than endophyte bacteria. Both promoted the enrichment of beneficial bacteria such as Bacillus and Pseudomonas, changed the modularity of the community, and reduced the stability and complexity of the endophyte community. Pathogenic fungi infection mainly affects the metabolism of porphyrin and chlorophyll, purine metabolism, phenylpropane metabolism, and amino acid metabolism. However, there was no significant difference in the secondary metabolites for the different susceptible plants. By screening endogenous antagonistic bacteria, we further verified that Pseudomonas psychrotolerans and Bacillus subtilis had inhibitory effects on the two pathogenic fungi and participated in the interaction between the leaves and pathogenic fungi. Abstract Oilcane is a metabolically engineered sugarcane (Saccharum spp. hybrid) that hyper-accumulates lipids in its vegetable biomass to provide an advanced feedstock for biodiesel production. The potential impact of hyper-accumulation of lipids in vegetable biomass on microbiomes and the consequences of altered microbiomes on plant growth and lipid accumulation have not been explored so far. Here, we explore differences in the microbiome structure of different oilcane accessions and non-modified sugarcane. 16S SSU rRNA and ITS rRNA amplicon sequencing were performed to compare the characteristics of the microbiome structure from different plant compartments (leaf, stem, root, rhizosphere, and bulk soil) of four greenhouse-grown oilcane accessions and non-modified sugarcane. Significant differences were only observed in the bacterial microbiomes. In leaf and stem microbiomes, more than 90% of the entire microbiome of non-modified sugarcane and oilcane was dominated by similar core taxa. Taxa associated with Proteobacteria led to differences in the non-modified sugarcane and oilcane microbiome structure. While differences were observed between multiple accessions, accession 1566 was notable in that it was consistently observed to differ in its microbial membership than other accessions and had the lowest abundance of taxa associated with plant-growth-promoting bacteria. Accession 1566 is also unique among oilcane accessions in that it has the highest constitutive expression of the WRI1 transgene. The WRI1 transcription factor is known to contribute to significant changes in the global gene expression profile, impacting plant fatty acid biosynthesis and photomorphogenesis. This study reveals for the first time that genetically modified oilcanes associate with distinct microbiomes. Our findings suggest potential relationships between core taxa, biomass yield, and TAG in oilcane accessions and support further research on the relationship between plant genotypes and their microbiomes.

Abstract Background Scientific approaches into modern agricultural systems, as opposed to the use of synthetic pesticides in food production, became important by exploring endophytic fungi capable of protecting plants against pathogens for maximum crop productivity. Main body Diverse endophytic microbes colonizing the internal tissue of plants exhibit beneficial and pathological effects on plants. The beneficial endophytic fungi assisted plants in the control of pathogenic endophytic fungi in plants due to their ability to directly or indirectly promote plant health. Inefficient agricultural practices and environmental factors contribute to the disease emergence in plants. Endophytic fungi employed diverse mechanisms in phytopathogen control by activating and inducing plant resistance through gene expression, synthesis of fungi-derived metabolite compounds, and hormonal signaling molecules. The mutual coexistence between endophytic fungi and host plants remains an important mechanism in disease suppression. An in-depth understanding and selection of beneficial endophytic fungi and interaction between pathogens and host plants are important in managing challenges associated with the endophyte biocontrol mechanisms. Conclusion Research findings on the use of endophytic fungi as bioinoculants are advancing, and understanding endophytic fungi antibiosis action through the synthesis of biocontrol agents (BCAs) can, however, be explored in integrated plant disease management. Therefore, in this review, the biocontrol mechanism of endophytic fungi against plant pathogens was highlighted.

Vietnam is the most prominent black pepper producer and exporter in the world. In 2020, the cultivated area of black pepper in Vietnam was 132.000 hectares and its production was 270.000 tons, in which the Central Highlands region took about 70% of both the cultivated area and production [1]. Hence, this region is thought to be the capital of black pepper cultivation and production in Vietnam. Numerous researches have investigated biodiversity and collected various beneficial endophytic bacteria from this plant in this region; however, traditional methods only were used to isolate such bacteria [2–5]. Therefore, these studies have a limitation to providing insight into the profiles of the endophytic microorganism dataset in the black pepper plant. Most recently, our work based on the 16S rRNA gene amplicon sequencing revealed an insight into profiles of microbial diversity and its functionality from the sample collected from a forest in this region; however, that work was just focused on soil microbiome dataset from the dry deciduous dipterocarp forest in Yok Don national park [6]. To our knowledge, a dataset of endophytic microbiome of black pepper plant cultivated in the Central Highlands remains unclear.This report presents a dataset of the endophytic microbiome from a representative sample combined from five different root samples of black pepper (Vinh Linh local variety) cultivated in the Central Highlands of Vietnam using 16S rRNA gene metagenomic next-generation sequencing. The dataset in this work can provide information on the endophytic microbial diversity and its functionality. It can also be useful for developing cultivation techniques by applying endophytic microbial genetic resources for sustainable black pepper production in the Central Highlands, Vietnam, towards the nutrient need in different stages of development and growth.

The plant microbiome is a key determinant of health and productivity. However, it is still difficult to understand the structural composition of the bacterial and fungal microbiomes of diseased and healthy plants, especially the spatial dynamics and phylogenies of endophytic and rhizosphere microbial communities. We studied the differentiation and variability in the rhizosphere and endosphere microbiomes of healthy and diseased cotton from north and south of the Tianshan Mountains using the methods of PCR-based high-throughput sequencing and real-time quantitative PCR. The endophytic and rhizosphere bacterial abundances in the diseased plants were greater than those of healthy plants. The numbers of endophytic and rhizosphere fungi associated with diseased plants were greater than those associated healthy plants (p < 0.05). Endophytic and rhizosphere bacteria did not share common OTUs. The dominant rhizosphere bacteria were Proteobacteria (29.70%), Acidobacteria (23.14%), Gemmatimonadetes (15.17%), Actinobacteria (8.31%), Chloroflexi (7.99%), and Bacteroidetes (5.15%). The dominant rhizosphere fungi were Ascomycota (83.52%), Mortierellomycota (7.67%), Basidiomycota (2.13%), Chytridiomycota (0.39%), and Olpidiomycota (0.08%). The distribution of dominant bacteria in different cotton rhizosphere soils and roots differed, with the dominant bacteria Pseudomonas (15.54%) and Pantoea (9.19%), and the dominant fungi Alternaria (16.15%) and Cephalotrichum (9.10%) being present in the greatest numbers. At sampling points in different ecological regions, the total numbers of cotton endophytic and rhizosphere microbiome OTUs from southern to northern Xinjiang showed an increasing trend. There were significant differences in the composition and diversity of rhizosphere microbes and endophytes during the entire cotton growth period and in representative ecological regions (p < 0.01), whereas rhizosphere microbes and endophytes showed no significant differences among the four growth periods and in representative ecological regions. RB41, H16, Nitrospira, and Sphingomonas play important roles in the microbial ecology of cotton rhizosphere soil. Pseudomonas accounted for a large proportion of the microbes in the cotton rhizosphere soil. Various mechanisms are involved in plant disease resistance mediated by entomopathogenic fungi; however, the role of plant endophytic microbes in disease resistance is unknown. In the present study, we showed that the disease incidence of northern corn leaf blight caused by Exserohilum turcicum (Et) on maize was reduced significantly by soil inoculation with Beauveria bassiana (Bb). Meanwhile, B. bassiana colonization and E. turcicum infection increased the diversity and abundance and diversity of endophytic bacteria and fungi, respectively, while the abundance of endophytic bacterial of the Bb + Et treatment decreased significantly compared with that of Et treatment alone. However, Bb + Et treatment increased the relative abundance of plant beneficial bacteria significantly, for example, Burkholderia and Pseudomonas. Network analyses showed that the microbiome complexity increased after soil inoculation with B. bassiana. Taken together, these results revealed the potential mechanism by which entomopathogenic fungi exert biological control of maize leaf spot disease. [ABSTRACT FROM AUTHOR]

Many plants adapted to harsh environments have evolved low seed mass (‘light seeds’) with specific dispersal strategies, primarily either by wind (anemochory) or water (hydrochory). However, the role of their seed microbiota in their survival, and their seed microbial abundance and structure, remain insufficiently studied. Herein, we studied the light seed microbiome of eight anemochores and two hydrochores (as controls) collected from four provinces in China, using qPCR and metagenomic sequencing targeting both bacteria and fungi. Substantial variations were found for seed endophytic fungi (9.9 × 1010~7.3 × 102 gene copy numbers per seed) and bacteria (1.7 × 1010~8.0 × 106). Seed microbial diversity and structure were mainly driven by the plant genotype (species), with weak influences from their host plant classification level or dispersal mode. Seed microbial composition differences were clear at the microbial phylum level, with dominant proportions (~75%) for Proteobacteria and Ascomycota. The light seeds studied harbored unique microbial signatures, sharing only two Halomonas amplicon sequence variants (ASVs) and two fungal ASVs affiliated to Alternaria and Cladosporium. A genome-level functional profile analysis revealed that seed bacterial microbiota were enriched in amino acid, nucleoside, and nucleotide biosynthesis, while in fungal communities the generation of precursor metabolites and respiration were more highly represented. Together, these novel insights provide a deeper understanding of highly diversified plant-specific light seed microbiota and ecological strategies for plants in harsh environments.

Abstract Plants and endophytic microorganisms have coevolved unique relationships over many generations. Plants show a specific physiological status in each developmental stage, which may determine the occurrence and dominance of specific endophytic populations with a predetermined ecological role. This study aimed to compare and determine the structure and composition of cultivable and uncultivable bacterial endophytic communities in vegetative and reproductive stages (RS) of Passiflora incarnata. To that end, the endophytic communities were assessed by plating and Illumina‐based 16S rRNA gene amplicon sequencing. Two hundred and four cultivable bacterial strains were successfully isolated. From the plant’s RS, the isolated strains were identified mainly as belonging to the genera Sphingomonas, Curtobacterium, and Methylobacterium, whereas Bacillus was the dominant genus isolated from the vegetative stage (VS). From a total of 133,399 sequences obtained from Illumina‐based sequencing, a subset of 25,092 was classified in operational taxonomy units (OTUs). Four hundred and sixteen OTUs were obtained from the VS and 66 from the RS. In the VS, the most abundant families were Pseudoalteromonadaceae and Alicyclobacillaceae, while in the RS, Enterobacteriaceae and Bacillaceae were the most abundant families. The exclusive abundance of specific bacterial populations for each developmental stage suggests that plants may modulate bacterial endophytic community structure in response to different physiological statuses occurring at the different plant developmental stages.

Citrus huanglongbing (HLB) is a devastating disease for the citrus industry. The previous studies demonstrated that oxytetracycline and penicillin are effective antibiotics against Candidatus Liberibacter asiaticus (CLas). However, since CLas is uncultured, the mechanisms of action of antibiotics against CLas are still unclear. It was recently reported that the endophytic microbial communities are associated with the progression of citrus HLB after oxytetracycline and penicillin treatment. Therefore, we hypothesize that penicillin has greater antibacterial activity against CLas than oxytetracycline, which may be associated with the alteration of the structure and function of endophytic microbial communities in HLB-affected citrus in response to these antibiotics. To test this hypothesis, the microbiome of HLB-affected citrus leaves treated with these two antibiotics was analyzed using a metagenomic method. Our results indicate that the microbial structure and function in HLB-affected citrus were altered by these two antibiotics. The relative abundance of beneficial bacterial species, including Streptomyces avermitilis and Bradyrhizobium, was higher in penicillin-treated plants compared to those treated with oxytetracycline, and the relative abundance of the bacterial species (such as Propionibacterium acnes and Synechocystis sp PCC 6803) associated with CLas survival was lower for penicillin-treated plants compared to oxytetracycline-treated plants. These results indicate that penicillin has greater antibacterial activity against CLas. Based on the metagenomic analysis, this study elucidated the mechanism for the observed increase in antibacterial activity of penicillin against CLas. The data presented here are not only invaluable for developing eco-friendly and effective biocontrol strategies to combat citrus HLB, but also provide a method for revealing mechanism of antimicrobial against uncultured bacteria in host.

Stem-end rot (SER) is a serious postharvest disease of mango fruit grown in semi-dry area. Pathogenic and non-pathogenic microorganisms endophytically colonize fruit stem-end. As fruit ripens, some pathogenic fungi switch from endophytic colonization to necrotrophic stage and cause SER. Various pre/post-treatments may alter the stem-end community and modify SER incidence. This study investigates the effects of harvesting mango with or without short stem-end on fruit antifungal and antioxidant activities, the endophytic microbiome, and SER during fruit storage. Our results show that harvesting mango with short stem significantly reduced SER during storage. At harvest, fruit harvested with or without stem exhibit a similar microorganisms community profile. However, after storage and shelf life, the community of fruit without stem shifted toward more SER-causing-pathogens, such as Lasiodiplodia, Dothiorella, and Alternaria, and separated from the community of fruit with stem. This change correlated to the high antifungal activity of stem extract that strongly inhibited both germination and growth of Lasiodiplodia theobromae and Alternaria alternata. Additionally, fruit that was harvested with stem displayed more antioxidant activity and less ROS. Altogether, these findings indicate that harvesting mango with short stem leads to higher antifungal and antioxidant activity, retaining a healthier microbial community and leading to reduced postharvest SER.

Sinningia is a genus of plants of Gesneriaceae family with species native to Brazil and is a source of several classes of bioactive secondary metabolites, such as quinones, terpenoids, flavonoids, and phenylethanoid glycosides. However, the diversity of endophytic microorganisms associated with them and the impact of endophytes on the biosynthesis of bioactive substances is unknown. Therefore, we sought to evaluate the microbial diversity, behavior, and frequency of endophytes in leaves blades of S. magnifica , S. schiffneri , and S. speciosa. These plants were collected in different regions and environments of Brazil and were studied comparatively for three consecutive years. The total DNA obtained from the blades of the plant leaves were sequenced by the Illumina MiSeq platform, followed by bioinformatics analysis to assess the microbial diversity of endophytes associated with each plant species and study year. The results of the taxonomic diversity showed a dynamic microbial community, which contained several bacterial phyla among them, Actinomycetota , Bacteroidota , Bacillota , and Pseudomonadota , and for the fungal phyla Ascomycota and Basidiomycota. Comparing the three years of study, the richness of the genera, over time, was decreasing, with signs of recovery towards the third year. The alpha and beta diversity indices confirm a great phylogenetic richness in the endophytic communities of bacteria and fungi associated with the leaf blades of Sinningia. However, these communities are comparatively little conserved, showing population and taxonomic changes of the microorganisms over time, possibly as a measure of adjustment to environmental conditions, evidencing both its fragility and versatility against the effects of environmental change on its endophytic microbial communities. Increasing evidence has proven that spatial distance has stronger effects on root-associated microbiomes. However, the effect of spatial distance on the composition of plant endophytic microbiomes has been poorly understood. Meanwhile, whether aboveground endophytes can regulate the accumulation of secondary metabolites in the roots of medicinal plants remains unclear. To explore the effect of the endophytic microbiome of the medicinal plant Astragalus membranaceus (Fisch.) Bunge var. mongholicus (A. mongholicus) on secondary metabolites, we investigated the endophytic community structure of A. mongholicus from Tanchang county in Gansu province, Hunyuan county in Shanxi province and Zizhou county in Shaanxi province in China using the high-throughput sequencing. The results demonstrated that regional variation had a greater effect on the endophytic community than plant compartments, especially on leaf endophytic bacteria and root endophytic fungi. The endophytic network patterns showed distinct co-occurrence patterns and niche differentiation, especially the root network. In addition, the contents of secondary metabolites in endophytic compartments were also affected by regional variation. Correlation analysis and random forest model (RF) showed that endophytic bacteria of A. mongholicus grew in three regions exhibited a stronger correlation with secondary metabolite accumulation in plants. Interestingly, the keystone species in the pivotal modules were significantly related to secondary metabolites. Importantly, pot experiments verified that the aboveground microbiota were associated with the accumulation of secondary metabolites in roots. Taken together, our findings illustrate the importance and functionalities of plant microbiomes, highlight the role of key microbiota constituents in regulating plant secondary metabolites, and provide a basis for the application of prospective endophytic taxa to improve the quality and pharmaceutical value of A. mongholicus. Bacterial endophytes are a class of endosymbiotic microorganisms widespread among plants that colonize intercellular and intracellular spaces of all plant compartments and do not cause plant disease or significant morphological changes. Plant and endophytic bacteria association includes vast diversity of bacterial taxa and plant hosts and in this review we present an overview of taxonomic composition of endophytes identified in common agricultural crops. Further, during the last decade, new aspects of the microbial diversity have emerged with application of new metagenomic analysis methods in studies of bacterial endophytes. Endophytic bacteria community structure is influenced by plant genotype, abiotic and biotic factors such as environment conditions, microbe - microbe interactions and plant - microbe interactions. Agricultural practices, such as soil tillage, irrigation, use of pesticides and fertilizers have a major effect on function and structure of soil and endophytic microbial populations. Therefore, the use of agricultural practices that maintain natural diversity of plant endophytic bacteria is becoming an important element of sustainable agriculture that could ensure plant productivity and quality of agricultural production. The diverse endophytic microbial communities play integral and unique role in the functioning of agroecosystems. Endophytic bacteria have been shown to have several beneficial effects on their host plant, including growth promoting activity, modulation of plant metabolism and phytohormone signalling that leads to adaptation to environmental abiotic or biotic stress. Members of the microbiotas colonizing the plant endophytic compartments and the surrounding bulk and rhizosphere soil play an important role in determining plant health. However, the relative contributions of the soil and endophytic microbiomes and their mechanistic roles in achieving disease suppression remain elusive. To disentangle the relative importance of the different microbiomes in the various plant compartments in inhibiting pathogen infection, we conducted a field experiment to track changes in the composition of microbial communities in bulk and rhizosphere soil and of root endophytes and leaf endosphere collected from bananas planted on Fusarium-infested orchards in disease-suppressive and disease-conducive soils. We found that the rhizosphere and roots were the two dominant plant parts whose bacterial communities contributed to pathogen suppression. We further observed that Pseudomonas was potentially a key organism acting as a pathogen antagonist, as illustrated by microbial community composition and network analysis. Subsequently, culturable pathogen-antagonistic Pseudomonas strains were isolated, and their potential suppressive functions or possible antibiosis in terms of auxin or siderophore synthesis and phosphate solubilization were screened to analyze the mode of action of candidate disease-suppressive Pseudomonas strains. In a follow-up in vivo and greenhouse experiment, we revealed that microbial consortia of culturable Pseudomonas strains P8 and S25 (or S36), isolated from banana plantlet rhizosphere and roots, respectively, significantly suppressed the survival of pathogens in the soil, manipulated the soil microbiome, and stimulated indigenous beneficial microbes. Overall, our study demonstrated that root-associated microbiomes, especially the antagonistic Pseudomonas sp. components, contribute markedly to soil suppression of banana Fusarium wilt. IMPORTANCE Soil suppression of Fusarium wilt disease has been proven to be linked with the local microbial community. However, the contribution of endophytic microbes to disease suppression in wilt-suppressive soils remains unclear. Moreover, the key microbes involving in Fusarium wilt-suppressive soils and in the endophytic populations have not been fully characterized. In this study, we demonstrate that root-associated microbes play vitally important roles in disease suppression. Root-associated Pseudomonas consortia were recognized as a key component in inhibiting pathogen abundance associated with the host banana plants. This finding is crucial to developing alternate strategies for soilborne disease management by harnessing the plant microbiome.

Many plants adapted to harsh environments have evolved low seed mass ('light seeds') with specific dispersal strategies, primarily either by wind (anemochory) or water (hydrochory). However, the role of their seed microbiota in their survival, and their seed microbial abundance and structure, remain insufficiently studied. Herein, we studied the light seed microbiome of eight anemochores and two hydrochores (as controls) collected from four provinces in China, using qPCR and metagenomic sequencing targeting both bacteria and fungi. Substantial variations were found for seed endophytic fungi (9.9 × 1010~7.3 × 102 gene copy numbers per seed) and bacteria (1.7 × 1010~8.0 × 106). Seed microbial diversity and structure were mainly driven by the plant genotype (species), with weak influences from their host plant classification level or dispersal mode. Seed microbial composition differences were clear at the microbial phylum level, with dominant proportions (~75%) for Proteobacteria and Ascomycota. The light seeds studied harbored unique microbial signatures, sharing only two Halomonas amplicon sequence variants (ASVs) and two fungal ASVs affiliated to Alternaria and Cladosporium. A genome-level functional profile analysis revealed that seed bacterial microbiota were enriched in amino acid, nucleoside, and nucleotide biosynthesis, while in fungal communities the generation of precursor metabolites and respiration were more highly represented. Together, these novel insights provide a deeper understanding of highly diversified plant-specific light seed microbiota and ecological strategies for plants in harsh environments. Endophytic microbial-communities have specific beneficial functions and are considered key drivers for host plant health. The removing-PCR (R-PCR) is a simple culture-independent cost-effective method to identify endophytic microbial-communities. Microbial communities from maize plant grown in different soil types were identified and characterized via the R-PCR and 16S rRNA sequencing. Culture-dependent microbial community identified through 16S rRNA gene sequencing, further these bacterial communities screened for antagonistic assay against Rhizoctonia solani WH1, in vitro compatibility tests, plant-growth-promoting traits and BIOLOG identification. After that, synthetic-communities (SycomA and SycomB) were prepared by mixing different compatible bacterial-strains to use as an inoculant to suppress pathogens of maize. We identified 167 bacterial operational taxonomic units (OTUs) and unexpected 8 fungal OTUs through the R-PCR, whereas, 95 bacterial OTUs via 16S rRNA sequencing from maize leaves and roots. SycomA and SycomB treatments suppressed the disease level and promoted growth attributes more effectively as compare to the single bacterial-strain and control treatments. This study establishes an efficient approach to isolate, identify and characterize diverse endophytic microbial-community assembly in maize leaves and roots, to successfully apply particular microbes to improve crop growth in soils affected by soil-borne-pathogens. Citrus huanglongbing (HLB) is a devastating disease for the citrus industry. The previous studies demonstrated that oxytetracycline and penicillin are effective antibiotics against Candidatus Liberibacter asiaticus (CLas). However, since CLas is uncultured, the mechanisms of action of antibiotics against CLas are still unclear. It was recently reported that the endophytic microbial communities are associated with the progression of citrus HLB after oxytetracycline and penicillin treatment. Therefore, we hypothesize that penicillin has greater antibacterial activity against CLas than oxytetracycline, which may be associated with the alteration of the structure and function of endophytic microbial communities in HLB-affected citrus in response to these antibiotics.
