Biologists currently have an assortment of high-throughput sequencing techniques allowing the study of population dynamics in increasing detail. The utility of genetic estimates depends on their ability to recover meaningful approximations while filtering out noise produced by artifacts. We empirically compared the congruence of two reduced representation approaches (genotyping-by-sequencing, GBS, and whole-exome sequencing, WES) in estimating genetic diversity and population structure using SNP markers typed in small samples of five jaguar (Panthera onca) demes. Given their intrinsic properties as a targeted capture, WES allowed for a more straightforward reconstruction of loci compared to GBS, which in turn facilitated the identification of true polymorphisms across individuals. In contrast, GBS data showed a recurrent miscalling of heterozygous sites. We therefore used WES-derived metrics as a benchmark against which GBS-derived indicators were compared, varying the values of parameters for locus assembly, genotype calling and SNP filtering in the latter technique. Changes in parameterization induced measurable differences in summary statistics, both between approaches and among distinct batches of GBS data. The application of post-processing genotype filters based on mean depth of reads had major effects on the consistency between approaches. Overall, we observed that the direct empirical comparison of GBS and WES for estimating population genetic attributes from the same set of individuals provided an interesting opportunity to assess the consistency of these approaches, revealing relevant aspects that should be considered in such analyses. Our results highlight the importance of thorough data filtering in genomic approaches to obtain robust genetic diversity and differentiation estimates.

The remarkable radiation of South American (SA) canids produced 10 extant species distributed across diverse habitats, including disparate forms such as the short-legged, hypercarnivorous bush dog and the long-legged, largely frugivorous maned wolf. Despite considerable research spanning nearly two centuries, many aspects of their evolutionary history remain unknown. Here, we analyzed 31 whole genomes encompassing all extant SA canid species to assess phylogenetic relationships, interspecific hybridization, historical demography, current genetic diversity, and the molecular bases of adaptations in the bush dog and maned wolf. We found that SA canids originated from a single ancestor that colonized South America 3.9 to 3.5 Mya, followed by diversification east of the Andes and then a single colonization event and radiation of Lycalopex species west of the Andes. We detected extensive historical gene flow between recently diverged lineages and observed distinct patterns of genomic diversity and demographic history in SA canids, likely induced by past climatic cycles compounded by human-induced population declines. Genome-wide scans of selection showed that disparate limb proportions in the bush dog and maned wolf may derive from mutations in genes regulating chondrocyte proliferation and enlargement. Further, frugivory in the maned wolf may have been enabled by variants in genes associated with energy intake from short-chain fatty acids. In contrast, unique genetic variants detected in the bush dog may underlie interdigital webbing and dental adaptations for hypercarnivory. Our analyses shed light on the evolution of a unique carnivoran radiation and how it was shaped by South American topography and climate change.

Periphyton communities in freshwater systems play an essential role in biogeochemical processes, but knowledge of their structure and dynamics lags far behind other environments. We used eDNA metabarcoding of 16S and 18S rRNA markers to investigate the formation and establishment of a periphytic community, in addition to a morphology-based approach for peritrich ciliate determinations, its most abundant group. We sampled two nearby sites within a large Neotropical lake at four time points, aiming to assess whether periphyton establishment can be replicated on this local scale. Producers and denitrifiers were abundant in the community, illustrating the relevant role of biofilms in freshwater nutrient recycling. Among microeukaryotes, peritrich ciliates dominated the community, with genera Epistylis and Vorticella being the most abundant and showing a clear succession at both sites. Other ciliates were morphologically identified and, in some cases, their occurrence was strongly related to bacterial abundance. The structure of both prokaryotic and eukaryotic components of periphyton was not different, while the turnover dynamics differed between the two sites, in spite of their adjacent locations and similar abiotic properties. This indicates that the establishment of these communities can vary even on a local scale within a lake ecosystem.

Phylogenetic reconstruction and species delimitation are often challenging in the case of recent evolutionary radiations, especially when postspeciation gene flow is present. Leopardus is a Neotropical cat genus that has a long history of recalcitrant taxonomic problems, along with both ancient and current episodes of interspecies admixture. Here, we employ genome-wide SNP data from all presently recognized Leopardus species, including several individuals from the tigrina complex (representing Leopardus guttulus and two distinct populations of Leopardus tigrinus), to investigate the evolutionary history of this genus. Our results reveal that the tigrina complex is paraphyletic, containing at least three distinct species. While one can be assigned to L. guttulus, the other two remain uncertain regarding their taxonomic assignment. Our findings indicate that the “tigrina” morphology may be plesiomorphic within this group, which has led to a longstanding taxonomic trend of lumping these poorly known felids into a single species.

The diversity of mammalian coat colors, and their potential adaptive significance, have long fascinated scientists as well as the general public. The recent decades have seen substantial improvement in our understanding of their genetic bases and evolutionary relevance, revealing novel insights into the complex interplay of forces that influence these phenotypes. At the same time, many aspects remain poorly known, hampering a comprehensive understanding of these phenomena. Here we review the current state of this field and indicate topics that should be the focus of additional research. We devote particular attention to two aspects of mammalian pigmentation, melanism and pattern formation, highlighting recent advances and outstanding challenges, and proposing novel syntheses of available information. For both specific areas, and for pigmentation in general, we attempt to lay out recommendations for establishing novel model systems and integrated research programs that target the genetics and evolution of these phenotypes throughout the Mammalia.

Stranded cetaceans (whales, dolphins, and porpoises) are frequently used to obtain data on species occurrence and demographic trends. Accurate species-level identification of these individuals is crucial, but often challenging or impossible when relying solely on morphological features (e.g., for highly decayed specimens). To aid in the development of a reliable molecular assay for cetacean DNA-based identification, we tested the efficacy of the standardized DNA barcode segment of the coxI gene in identifying cetaceans occurring off the Brazilian coast and in its continental waters. We generated coxI sequences from 150 specimens (collected by 16 Brazilian institutions), most of which included voucher material (skulls, skeletons and/or images) deposited in scientific collections. This allowed a direct comparison between their morphological and molecular identification. CoxI sequences correctly identified ~93% of the samples, comprising 33 species (70% of the 47 cetaceans reported for Brazilian waters). Two species (Berardius arnuxii and Phocoena dioptrica) were sequenced for coxI for the first time. For only two dolphins (Stenella coeruleoalba and S. clymene) and a right whale (Eubalaena australis), coxI failed to identify the species due to overlapping distributions of intra- vs. interspecific divergences. Only one right whale species occurs in the southern hemisphere, facilitating identification in this case. Stenella dolphins present extensive sympatry and potential inter-species hybridization, suggesting that nuclear markers may be required for their reliable identification. These results indicate that DNA barcoding can reliably identify most stranded cetaceans and highlight the importance of voucher materials to validate the construction of a reliable DNA-based identification system.

Identifying factors that create and maintain a hybrid zone is of great interest to ecology, evolution and, more recently, conservation biology. Here, we investigated the role of environmental features in shaping the spatial dynamics of a hybrid zone between the southern tigrina, Leopardus guttulus, and Geoffroy's cat, L. geoffroyi, testing for exogenous selection as the main force acting on its maintenance. These Neotropical felid species are mainly allopatric, with a restricted area of sympatry in the ecotone between the Atlantic Forest and Pampa biomes. As both biomes have experienced high rates of anthropogenic habitat alteration, we also analysed the influence of habitat conversion on the hybrid zone structure. To do this, we used 13 microsatellite loci to identify potential hybrids and generated ecological niche models for them and their parental species. We compared the influence of variables on parental species and hybrid occurrence and calculated the amount of niche overlap among them. Parental species showed different habitat requirements and predicted co-occurrence was restricted to the forest-grassland mosaic of the ecotone. However, hybrids were found beyond this area, mainly in the range of L. geoffroyi. Hybrids demonstrated higher tolerance to habitat alteration than parental types, with a probability of occurrence that was positively related with mosaics of cropland areas and remnants of natural vegetation. These results indicate that exogenous selection alone does not drive the dynamics of the hybrid zone, and that habitat conversion influences its structure, potentially favouring hybrids over parental species.

A classificação de sequências de DNA usando algoritmos de aprendizado de máquina ainda tem espaço para evoluir, tanto na qualidade do resultado quanto na eficiência computacional dos algoritmos. Nesse trabalho, realizou-se uma avaliação de desempenho em dois algoritmos de aprendizado de máquina da ferramenta Qiime2 para classificação de sequências de DNA. Os resultados mostram que o desempenho melhorou em até 9,65 vezes utilizando 9 threads.

To investigate patterns of biotic community composition at different spatial scales and biological contexts, we used environmental DNA metabarcoding to characterize eukaryotic and prokaryotic assemblages present in the phytotelmata of three bromeliad species (Aechmea gamosepala, Vriesea friburgensis, and Vriesea platynema) at a single Atlantic Forest site in southern Brazil. We sampled multiple individuals per species and multiple tanks from each individual, totalizing 30 samples. We observed very high levels of diversity in these communities, and remarkable variation across individuals and even among tanks from the same individual. The alpha diversity was higher for prokaryotes than eukaryotes, especially for A. gamosepala and V. platynema samples. Some biotic components appeared to be species-specific, while most of the biota was shared among species, but varied substantially in frequency among samples. Interestingly, V. friburgensis communities (which were sampled at nearby locations) tended to be more heterogeneous across samples, for both eukaryotes and prokaryotes. The opposite was true for V. platynema, whose samples were more broadly spaced but whose communities were more similar to each other. Our results indicate that additional attention should be devoted to within-individual heterogeneity when assessing bromeliad phytotelmata biodiversity, and highlight the complexity of the biotic assemblages gathered in these unique habitats.

Lions are one of the world’s most iconic megafauna, yet little is known about their temporal and spatial demographic history and population differentiation. We analyzed a genomic dataset of 20 specimens: two ca. 30,000-y-old cave lions (Panthera leo spelaea), 12 historic lions (Panthera leo leo/Panthera leo melanochaita) that lived between the 15th and 20th centuries outside the current geographic distribution of lions, and 6 present-day lions from Africa and India. We found that cave and modern lions shared an ancestor ca. 500,000 y ago and that the 2 lineages likely did not hybridize following their divergence. Within modern lions, we found 2 main lineages that diverged ca. 70,000 y ago, with clear evidence of subsequent gene flow. Our data also reveal a nearly complete absence of genetic diversity within Indian lions, probably due to well-documented extremely low effective population sizes in the recent past. Ecological differentiation among diverging species is an important component of the evolutionary process and can be investigated in rapid and recent radiations. Here, we use whole genome sequences of five species from the genus Leopardus, a recently diversified Neotropical lineage with species bearing distinctive morphological, ecological, and behavioral features, to investigate genome-wide diversity, comparative demographic history and signatures of positive selection. Our results show that divergent ecological strategies are reflected in genomic features, for example a generalist species shows historically larger effective population size and higher heterozygosity than habitat specialists. The demographic history of these cats seems to have been jointly driven by climate fluctuations and habitat specialization, with different ecological adaptations leading to distinct trajectories. Finally, a gene involved in vertebrate retinal neurogenesis (POU4F2) was found to be under positive selection in the margay, a cat with notoriously large eyes that are likely associated with its nocturnal and arboreal specializations.

Deep subsurface microbial communities are more abundant in coarse-grained sedimentary rocks such as sandstones than in fine-grained mudstones. The low porosity and low permeability of mudstones are believed to restrict microbial life. Then, it is expected that distinct, isolated microbial communities may form in sandstones separated by mudstones. In this context, the connectivity between microbial communities in different sandstone units can be investigated to infer evolutionary patterns of diversification in space-time, which may potentially contribute with relevant data for analyses of hydraulic connectivity and stratigraphic correlation. In this work, we used high throughput DNA sequencing of a ribosomal 16S gene fragment to characterize the prokaryotic communities found in Permian sandstone samples of the same core that are separated by one mudstone interval, in the Charqueadas coal field, Parana Basin (Southern Brazil). Our samples were collected at ∼300 m deep, in porous sandstones separated by a thick mudstone package. Differences in the bacterial community structure between samples were observed for the classified OTUs, from phylum to genus. Molecular biology might be further applied as a possible tool to help to understand the spatial and temporal distribution of depositional facies, and the efficiency of low permeability rocks to compartmentalize reservoirs. Ongoing studies aim to extend the present investigation into further analyses regarding lateral changes in microbial communities present in the same sandstone units.

Significance Small and isolated populations have low genetic variation due to founding bottlenecks and genetic drift. Few empirical studies demonstrate visible phenotypic change associated with drift using genetic data in endangered species. We used genomic analyses of a captive tiger pedigree to identify the genetic basis for a rare trait, pseudomelanism, in tigers. Genome sequencing and extensive genotyping of noninvasive samples across tiger range revealed unique spatial presence of this allele in the Similipal Tiger Reserve, India. Population genetic analyses confirmed that Similipal is a small and isolated population. Simulations suggest that intense founding bottlenecks could result in the observed patterns, implicating drift. Our study highlights ongoing phenotypic evolution, potentially from human-induced fragmentation, in endangered large carnivore populations., Most endangered species exist today in small populations, many of which are isolated. Evolution in such populations is largely governed by genetic drift. Empirical evidence for drift affecting striking phenotypes based on substantial genetic data are rare. Approximately 37% of tigers (Panthera tigris) in the Similipal Tiger Reserve (in eastern India) are pseudomelanistic, characterized by wide, merged stripes. Camera trap data across the tiger range revealed the presence of pseudomelanistic tigers only in Similipal. We investigated the genetic basis for pseudomelanism and examined the role of drift in driving this phenotype's frequency. Whole-genome data and pedigree-based association analyses from captive tigers revealed that pseudomelanism cosegregates with a conserved and functionally important coding alteration in Transmembrane Aminopeptidase Q (Taqpep), a gene responsible for similar traits in other felid species. Noninvasive sampling of tigers revealed a high frequency of the Taqpep p.H454Y mutation in Similipal (12 individuals, allele frequency = 0.58) and absence from all other tiger populations (395 individuals). Population genetic analyses confirmed few (minimal number) tigers in Similipal, and its genetic isolation, with poor geneflow. Pairwise FST (0.33) at the mutation site was high but not an outlier. Similipal tigers had low diversity at 81 single nucleotide polymorphisms (mean heterozygosity = 0.28, SD = 0.27). Simulations were consistent with founding events and drift as possible drivers for the observed stark difference of allele frequency. Our results highlight the role of stochastic processes in the evolution of rare phenotypes. We highlight an unusual evolutionary trajectory in a small and isolated population of an endangered species.

Current phylogenomic approaches implicitly assume that the predominant phylogenetic signal within a genome reflects the true evolutionary history of organisms, without assessing the confounding effects of postspeciation gene flow that can produce a mosaic of phylogenetic signals that interact with recombinational variation. Here, we tested the validity of this assumption with a phylogenomic analysis of 27 species of the cat family, assessing local effects of recombination rate on species tree inference and divergence time estimation across their genomes. We found that the prevailing phylogenetic signal within the autosomes is not always representative of the most probable speciation history, due to ancient hybridization throughout felid evolution. Instead, phylogenetic signal was concentrated within regions of low recombination, and notably enriched within large X chromosome recombination cold spots that exhibited recurrent patterns of strong genetic differentiation and selective sweeps across mammalian orders. By contrast, regions of high recombination were enriched for signatures of ancient gene flow, and these sequences inflated crown-lineage divergence times by ∼40%. We conclude that existing phylogenomic approaches to infer the Tree of Life may be highly misleading without considering the genomic architecture of phylogenetic signal relative to recombination rate and its interplay with historical hybridization.

Accurate identification of predator species is a critical requirement to investigate their diet using faecal samples. We used non-invasive sampling and two methods of predator identification to investigate the diets of sympatric carnivores in a highly deforested region of the Brazilian Amazon. Of 108 scats, 81 could be identified at the species level using DNA sequencing and/or trichology. The former performed better than the latter (81.5% vs. 54.3% of the identified samples), and results were quite congruent (89.7% concordance in the 29 samples that could be assessed with both approaches). Nine species were identified, out of which four (crab-eating fox, ocelot, puma and jaguar) presented a sufficient number of samples to allow dietary analyses. The crab-eating fox was the most generalist (BA=0.92); ocelots focused on small- to medium-sized prey; pumas fed mostly on medium-sized items; and jaguars mostly targeted large-sized prey. A considerable overlap was observed between ocelots and pumas in all estimations (O=0.47–0.83). The presence of jaguars in the same region could be driving pumas to select medium- and small-sized prey. The results of this study highlight the importance of reliable predator identification and the need for in-depth ecological studies in areas where carnivore species are sympatric.

The vast amount of data contained in a single genome represents a detailed record of past events in that lineage and may forecast its evolutionary potential in the face of environmental changes. Here we employed whole-genome sequence (WGS) data to infer the demographic history and assess signals of recent inbreeding in jaguar (Panthera onca) populations. We analyzed whole genomes from 13 individuals (nine of which are reported here for the first time) sampled in seven different biomes across the species’ range, including its northernmost extreme in the Mexico/USA border region. We modelled demographic history using the PSMC method, and analyzed long runs of homozygosity (ROH) to assess signals of population bottlenecks and inbreeding. PSMC plots were very consistent among individuals, indicating that the jaguar lineage had an effective population size of up 100,000 individuals ca. 1 million years ago, then sharply declined and rebounded during the Late Pleistocene, followed by a more gradual decline in the last 40,000 years. This decline was more pronounced in the North/Central American genomes, likely reflecting population bottlenecks during the south-north colonization towards the edge of the species’ current range. The ROH analysis revealed a relatively small burden for most jaguars, indicating a recent history of outbreeding and large-scale connectivity among regional populations. However, northern range-edge individuals and those from severely fragmented populations showed signals of recent bottlenecks and, in the latter case, inbreeding. Our results illustrate the power of WGS data to survey and monitor the genetic erosion triggered by anthropogenic habitat fragmentation.

Carni-vores also hold high conservation value and their habitat requirements can guide managementand conservation plans. The order Carnivora has 84 species from 8 families in the Neotropicalregion: Canidae; Felidae; Mephitidae; Mustelidae; Otariidae; Phocidae; Procyonidae; andUrsidae. Herein, we include published and unpublished data on native terrestrial Neotropicalcarnivores (Canidae; Felidae; Mephitidae; Mustelidae; Procyonidae; and Ursidae). NEOTRO-PICAL CARNIVORES is a publicly available data set that includes 99,605 data entries from35,511 unique georeferenced coordinates. Detection/non-detection and quantitative data wereobtained from 1818 to 2018 by researchers, governmental agencies, non-governmental organi-zations, and private consultants. Data were collected using several methods including cameratrapping, museum collections, roadkill, line transect, and opportunistic records. Literature(peer-reviewed and grey literature) from Portuguese, Spanish and English were incorporated inthis compilation. Most of the data set consists of detection data entries (n=79,343; 79.7%) butalso includes non-detection data (n=20,262; 20.3%). Of those, 43.3% also include count data(n=43,151). The information available in NEOTROPICAL CARNIVORES will contribute tomacroecological, ecological, and conservation questions in multiple spatio-temporal perspec-tives. As carnivores play key roles in trophic interactions, a better understanding of their distri-bution and habitat requirements are essential to establish conservation management plans andsafeguard the future ecological health of Neotropical ecosystems. Our data paper, combinedwith other large-scale data sets, has great potential to clarify species distribution and relatedecological processes within the Neotropics. There are no copyright restrictions and no restric-tion for using data from this data paper, as long as the data paper is cited as the source of theinformation used. Penguins are the only extant family of flightless diving birds. They currently comprise at least 18 species, distributed from polar to tropical environments in the Southern Hemisphere. The history of their diversification and adaptation to these diverse environments remains controversial. We used 22 new genomes from 18 penguin species to reconstruct the order, timing, and location of their diversification, to track changes in their thermal niches through time, and to test for associated adaptation across the genome. Our results indicate that the penguin crown-group originated during the Miocene in New Zealand and Australia, not in Antarctica as previously thought, and that Aptenodytes is the sister group to all other extant penguin species. We show that lineage diversification in penguins was largely driven by changing climatic conditions and by the opening of the Drake Passage and associated intensification of the Antarctic Circumpolar Current (ACC). Penguin species have introgressed throughout much of their evolutionary history, following the direction of the ACC, which might have promoted dispersal and admixture. Changes in thermal niches were accompanied by adaptations in genes that govern thermoregulation and oxygen metabolism. Estimates of ancestral effective population sizes (Ne ) confirm that penguins are sensitive to climate shifts, as represented by three different demographic trajectories in deeper time, the most common (in 11 of 18 penguin species) being an increased Ne between 40 and 70 kya, followed by a precipitous decline during the Last Glacial Maximum. Geoffroy’s cat is a small Neotropical felid, seemingly abundant throughout most of its range and exhibiting considerable ecological plasticity. In Brazil, the species is restricted to the Pampas, one of the most threatened biomes in the country, where information on its ecology is scarce. Here we report the first assessments of its density, habitat selection, and activity patterns in Brazil. The study was conducted in human-dominated landscape at the extreme south of the country. Using Spatially Explicit Capture-Recapture (SECR) analyses, the estimated population density ranged from 34.54 (±13.51 SE), based on camera trap and radio-telemetry data, to 41.78 (±16.12 SE) individuals/100 km², based only on camera trap data. A Resource Selection Function (RSF) analysis showed that our study population selected sites with native forest and rivers, and avoided areas close to roads, which probably implies avoidance of human contact. Although we observed a slight increase in its nocturnal activity during spring-summer with respect to fall-winter, this population was predominantly nocturnal throughout the year. The use of grasslands and croplands (non-protected areas) was non-uniformly distributed through the hours of the day, whereas native forest was used more uniformly. Fil: Tirelli, Flávia P.. Many carnivore species, particularly felids, are sensitive to land use changes and may disappear from landscapes with reduced natural habitat and increased fragmentation. The jaguar (Panthera onca) is highly affected by these factors and is particularly endangered in the Atlantic Forest (AF) of South America, one of the most threatened biomes in the world. We used noninvasive fecal sampling and microsatellite markers to investigate the genetic diversity of jaguars in one of the last remnant populations of this species in the entire coastal AF. This section of the biome is highly fragmented. We observed low levels of genetic diversity (HO = 0.621, HE = 0.532, AR = 3.195), and estimated a small effective size for the population (Nₑ = 7.9 individuals). We performed comparative analyses incorporating data from previously surveyed populations located farther inland (interior AF), revealing that the coastal population studied shows significant genetic differentiation. Our results support a scenario of anthropogenic, drift-induced differentiation among jaguar populations in small AF fragments, affecting both the interior and coastal components of this biome. Despite its low diversity, we detected putatively unique alleles present in the coastal population, supporting its importance in the context of maintaining the remaining genetic variability of jaguars in the AF. Our results highlight the urgent need to implement coordinated conservation actions for jaguars in this highly impacted biome, including management interventions that foster the restoration of genetic connectivity among isolated remnant populations. Muitas especies de carnivoros, particularmente felinos, sao sensiveis as mudancas no uso do solo e podem desaparecer de paisagens com proporcoes reduzidas de habitat natural e elevada fragmentacao. A onca-pintada (Panthera onca) e muito afetada por esses fatores e esta particularmente ameacada na Mata Atlântica, um dos biomas mais ameacados do mundo. Foram utilizadas amostras fecais nao-invasivas e marcadores microssatelite para investigar a diversidade genetica de oncas-pintadas em uma das ultimas populacoes remanescentes desta especie em toda Mata Atlântica costeira. Esta porcao do bioma esta altamente fragmentada e as poucas populacoes remanescentes de onca-pintada ainda nao foram avaliadas geneticamente. Foram observados baixos niveis de diversidade genetica (HO = 0,621; HE = 0,532; AR = 3,195) e estimado um pequeno tamanho populacional efetivo (Nₑ = 7,9 individuos). Analises comparativas incorporando dados de populacoes anteriormente amostradas e localizadas no interior do bioma (Mata Atlântica de interior) revelaram que a populacao costeira estudada apresenta significativa diferenciacao genetica em relacao aos outros remanescentes. Os resultados obtidos apoiam um cenario de diferenciacao induzida por deriva antropogenica entre populacoes de onca-pintada em pequenos fragmentos da Mata Atlântica, afetando tanto os componentes de interior quanto costeiros deste bioma. Apesar de sua baixa diversidade genetica, foram detectados alelos exclusivos na populacao costeira, indicando a importância deste remanescente para a manutencao do que ainda resta da variabilidade genetica das oncas-pintadas da Mata Atlântica como um todo. Mostra-se necessaria a urgente implementacao de acoes coordenadas de conservacao para as oncas-pintadas neste bioma altamente impactado, incluindo intervencoes de manejo que promovam a restauracao da conectividade genetica entre as populacoes remanescentes e isoladas.

Conspicuous physicochemical vertical stratification in the deep sea is one of the main forces driving microbial diversity in the oceans. Oxygen and sunlight availability are key factors promoting microbial diversity throughout the water column. Ocean currents also play a major role in the physicochemical stratification, carrying oxygen down to deeper zones as well as moving deeper water masses up towards shallower depths. Water samples within a 50-km radius in a pockmark location of the southwestern Atlantic Ocean were collected and the prokaryotic communities from different water depths - chlorophyll maximum, oxygen minimum and deep-sea bottom (down to 1355 m) - were described. At phylum level, Proteobacteria were the most frequent in all water depths, Cyanobacteria were statistically more frequent in chlorophyll maximum zone, while Thaumarchaeota were significantly more abundant in both oxygen minimum and bottom waters. The most frequent microorganism in the chlorophyll maximum and oxygen minimum zones was a Pelagibacteraceae operational taxonomic unit (OTU). At the bottom, the most abundant genus was the archaeon Nitrosopumilus. Beta diversity analysis of the 16S rRNA gene sequencing data uncovered in this study shows high spatial heterogeneity among water zones communities. Our data brings important contribution for the characterisation of oceanic microbial diversity, as it consists of the first description of prokaryotic communities occurring in different oceanic water zones in the southwestern Atlantic Ocean.
