The cacao tree surface is a substrate for various microorganisms. However, the species which live on the surface have hardly been described. The aims of this study were to evaluate the diversity of native cacao yeasts and to investigate their possible interaction with Moniliophthora perniciosa. A total of 225 yeast strains were isolated from the surface of leaves, fruits, and flowers of 20 cacao genotypes selected as carriers of resistance genes to M. perniciosa and M. roreri, which are the causal agents of witches’ broom (WB) and frosty pod rot diseases (FPR), respectively. The yeast isolates were molecularly identified based on sequences of the D1/D2 and ITS1/ITS4 regions of the rDNA. A total of 20 taxa distributed into 11 genera was found: Hannaella (23), Cryptococcus (9), Candida (11), Hanseniaspora (4), Kwoniella (1), Occultifur (3), Rhodotorula (17), Pichia (2), Sporobolomyces (1), Wicherhamomyces (1), and Yamadazyma (1). Phylloplane tissues showed the greatest richness: 55% of species and 81.82% of identified genera. Six yeast strains (Candida orthopsilosis—LEV 225; Hanseniaspora uvarum—LEV 162, 210, 211; and Rhodotorula paludigena—LEV 166, 168) exhibited the desired traits for a BCA agent: antibiosis in cocultivation, antibiosis by volatile compounds, germination inhibition, and production of killer toxins. This study is the first to show the great diversity of yeasts found in the cocoa phytobiome and the discovery of at least six microorganisms with excellent potential as BCA against cocoa witches’ broom disease.

Chaulmoogra oil is found in the seeds of Carpotroche brasiliensis (Raddi) Endl. (syn. Mayna brasiliensis Raddi), an oil tree of the Achariaceae family and native to Brazil’s Atlantic Forest biome, which is considered the fifth most important biodiversity hotspot in the world. Its main constituents are cyclopentenic fatty acids. Chaulmoogra oil has economic potential because of its use in the cosmetics industry and as a drug with anti-tumor activity. The mechanisms related to the regulation of oil biosynthesis in C. brasiliensis seeds are not fully understood, especially from a tissue-specific perspective. In this study, we applied a de novo transcriptomic approach to investigate the transcripts involved in the lipid pathways of C. brasiliensis and to identify genes involved in lipid biosynthesis. Comparative analysis of gene orthology, expression analysis and visualization of metabolic lipid networks were performed, using data obtained from high-throughput sequencing (RNAseq) of 24 libraries of vegetative and reproductive tissues of C. brasiliensis. Approximately 10.4 million paired-end reads (Phred (Q) > 20) were generated and re-assembled into 107,744 unigenes, with an average length of 340 base pairs (bp). The analysis of transcripts from different tissues identified 1131 proteins involved in lipid metabolism and transport and 13 pathways involved in lipid biosynthesis, degradation, transport, lipid bodies, and lipid constituents of membranes. This is the first transcriptome study of C. brasiliensis, providing basic information for biotechnological applications of great use for the species, which will help understand chaulmoogra oil biosynthesis.

Drought is one of the most destructive environmental challenges for agriculture, and citrus trees are cultivated in semiarid areas. The current study used physiological and untarget mass spectrometry analysis to assess the differential response to drought and rehydration in leaves and roots of three scion/rootstock combinations in which the same scion Valencia Orange was grafted onto three different rootstocks, namely, ‘Rangpur Lime’, ‘Sunki Maravilha’ and ‘Sunki Tropical’, known to have a different response to drought. The main question to be answer was whether the soil disease tolerant ‘Sunki Tropical’ could be used as alternative to the drought tolerant/disease susceptible rootstock ‘Rangpur lime’ to cultivate citrus in semiarid areas. Thirty-seven metabolites in leaves and forty-six in roots, mainly amino acids, as well as a few carbohydrates and organic acids were found differentially expressed after drought and/or rehydration in the three combinations. Overall, the results demonstrated that the three scion/rootstock combinations responded differently at metabolite levels to water changes. The few leaf metabolites found in the scion grafted on ‘Rangpur Lime’ and ‘Sunki Maravilha’ support the respective drought avoidance and tolerance strategy, already observed in those rootstocks.‘Rangur Lime’ and ‘Sunki Tropical’ shared at roots levels several common drought response mechanisms. Moreover, the high number of differential metabolites triggered in the scion by 'Sunki Tropical' seems to be useful for overcoming the drought effects without depleting the fruit quality. From our data, we argue that ‘Sunki Tropical’ is a drought tolerant genotypes that could be used as alternative to ‘Ranpur Lime’ to sustain citrus production in semiarid areas.

Decreased accumulation of polyphenol oxidase, H2O2 accumulation, effective regulation of programmed cell death, and a protein predicted as allergenic can play key roles in cacao defense against Ceratocystis cacaofunesta. Ceratocystis wilt, caused by the fungus Ceratocystis cacaofunesta, has destroyed millions of Theobroma cacao trees in several countries of the Americas. Through proteomics, systems biology, and enzymatic analyses of infected stems, it was possible to infer mechanisms used by resistant (TSH1188) and susceptible (CCN51) cacao genotypes during infection. Protein extraction from xylem-enriched tissue of stems inoculated with the fungus and their controls 1 day after inoculation was carried out, followed by separation through two-dimensional gel electrophoresis and identification by mass spectrometry. Enzyme activity was determined at 1, 3, 7 and 15 days after inoculation. A total of 50 differentially accumulated distinct proteins were identified in the treatments of both genotypes and were classified into 10 different categories. An interaction network between homologous proteins from Arabidospsis thaliana was generated for each genotype, using the STRING database and Cytoscape software. Primary metabolism processes were apparently repressed in both genotypes. The resistance factors suggested for genotype TSH1188 were: H2O2 accumulation, effective regulation of programmed cell death, production of phytoalexins derived from tryptophan and furanocoumarins, and participation of a predicted allergenic protein with probable ribonuclease function inhibiting the germination and propagation of the fungus. In the susceptible genotype, it is possible that its recognition and signaling mechanism through proteins from the SEC14 family is easily overcome by the pathogen. Our results will help to better understand the interaction between cacao and one of its most aggressive pathogens, to create disease control strategies.

Witches' broom disease which affects cacao tree (Theobroma cacao L.) is caused by the hemibiotrophic fungus Moniliophthora perniciosa. Studies of the cacao-M. perniciosa interaction showed that the pathogenicity of M. perniciosa is associated to the presence of oxalic acid (OA). In some organisms, OA can be degraded into formate and CO2 by the oxalate decarboxylase (OXDC) enzyme. Here, we used the oxdc gene from Flammulina velutipes to generate transgenic tomato plants as a potential strategy to control M. perniciosa infection. Three transgenic T1 lines expressing the oxdc gene were obtained and two of them (P4 and P16) presented a significant delay in symptom development and higher survival percentage when inoculated with M. perniciosa in comparison to the non-transformed wild-type (WT) plants. Moreover, the P16 line test showed a decreased production of H2O2 in the presence of OA in comparison to the WT, as evidenced by the 3,3′-diaminobenzidine test. These results indicate that the P16 transgenic line is able to break down OA leading to normal plant development with few symptoms even when infected by M. perniciosa. Phenotypic and histological analysis showed differences between WT and transgenic plants. The amount of fungus hyphae was lower with thinner thickness in the transgenic plants. This study evidences of the reduction of witches' broom disease progression by the presence of the oxdc gene leading to the plant survival.

Moniliophthora perniciosa is a hemibiotrophic fungus that causes witches' broom disease in cacao (Theobroma cacao L.). The biotrophic fungal phase initiates the disease and is characterized by a monokaryotic mycelium, while the necrotrophic phase is characterized by a dikaryotic mycelium and leads to necrosis of infected tissues. A study of the necrotrophic phase was conducted on bran-based solid medium, which is the only medium that enables basidiocarp and basidiospore production. Six different fungal developmental phases were observed according to the mycelium colour or the organ produced: white, yellow, pink, dark pink, primordium and basidiocarp. In this study, we identified notable proteins in each phase, particularly those accumulated prior to basidiocarp formation. Proteins were analysed by proteomics; 2-D gels showed 300-550 spots. Statistically differentially accumulated spots were sequenced by mass spectrometry and 259 proteins were identified and categorized into nine functional classes. Proteins related to energy metabolism, protein folding and morphogenesis that were potentially involved in primordium and basidiocarp formation were identified; these proteins may represent useful candidates for further analysis related to the spread and pathogenesis of this fungus. To the best of our knowledge, this report describes the first proteomic analysis of the developmental phases of Moniliophthora perniciosa.

Moniliophthora perniciosa is a basidiomycete responsible for the witches' broom disease in cacao (Theobroma cacao L.). Chitin synthase (CHS), chitinase (CHIT) and autophagy (ATG) genes have been associated to stress response preceding the formation of basidiocarp. An analysis of literature mining, interactomics and gene expression was developed to identify the main proteins related to development, cell wall organization and autophagy in M. perniciosa. TORC2 complex elements were identified and were involved in the response to the nutrient starvation during the fungus development stages preceding the basidiocarp formation. This complex interacted with target proteins related to cell wall synthesis and to polarization and cell division (FKS1, CHS, CDC42, ROM2). Autolysis and autophagy processes were associated to CHIT2, ATG8 and to the TORC1 complex (TOR1 and KOG1), which is central in the upstream signalization of the stress response due to nutrient starvation and growth regulation. Other important elements that participate to steps preceding basidiocarp formation were also identified (KOG1, SSZ1, GDI1, FKS1, CCD10, CKS1, CDC42, RHO1, AVO1, BAG7). Similar gene expression patterns during fungus reproductive structure formation and when treated by rapamycin (a nutritional related-autophagy stress agent) were observed: cell division related-genes were repressed while those related to autolysis/autophagy were overexpressed.

International audience; Alternaria brown spot (ABS) is a disease caused by the necrotrophic fungus Alternaria alternata, which induces necrotic lesions on fruits and young leaves due to the production of the host-specific ACT toxin by the fungus. To better understand the citrus-A. alternata interaction and to identify putative resistance proteins, as well as the receptor of the ACT toxin, citrus plants susceptible ('Minneola' mandarin) and resistant ('Clemenules' tangor) to A. alternata, infected or not (control) with the pathogen were analyzed by proteomics. Protein changes were observed between citrus genotypes after infection, and 150 candidate proteins were obtained. A general scheme of the metabolic processes involved in susceptible and resistant citrus-A. alternata interactions was designed. Susceptible plants presented a high level of proteins involved in stress response at the final stages of the infection, whereas resistant plants presented high level of ROS proteins, metabolic proteins, and proteins involved in the immune system process. Proteins like ferredoxin and cyclophilin are specific to the susceptible variety and may be good candidates as fungal effector-interacting proteins. This is the first citrus-A. alternata proteomics analysis, which has allowed a better understanding of the molecular bases of the citrus response to ABS disease.

Background: The hemibiotrophic pathogens Moniliophthora perniciosa (witches' broom disease) and Moniliophthora roreri (frosty pod rot disease) are among the most important pathogens of cacao. Moniliophthora perniciosa has a broad host range and infects a variety of meristematic tissues in cacao plants, whereas M. roreri infects only pods of Theobroma and Herrania genera. Comparative pathogenomics of these fungi is essential to understand Moniliophthora infection strategies, therefore the detection and in silico functional characterization of effector candidates are important steps to gain insight on their pathogenicity. Results: Candidate secreted effector proteins repertoire were predicted using the genomes of five representative isolates of M. perniciosa subpopulations (three from cacao and two from solanaceous hosts), and one representative isolate of M. roreri from Peru. Many putative effectors candidates were identified in M. perniciosa: 157 and 134 in cacao isolates from Bahia, Brazil; 109 in cacao isolate from Ecuador, 92 and 80 in wild solanaceous isolates from Minas Gerais (Lobeira) and Bahia (Caiçara), Brazil; respectively. Moniliophthora roreri showed the highest number of effector candidates, a total of 243. A set of eight core effectors were shared among all Moniliophthora isolates, while others were shared either between the wild solanaceous isolates or among cacao isolates. Mostly, candidate effectors of M. perniciosa were shared among the isolates, whereas in M. roreri nearly 50% were exclusive to the specie. In addition, a large number of cell wall-degrading enzymes characteristic of hemibiotrophic fungi were found. From these, we highlighted the proteins involved in cell wall modification, an enzymatic arsenal that allows the plant pathogens to inhabit environments with oxidative stress, which promotes degradation of plant compounds and facilitates infection. Conclusions: The present work reports six genomes and provides a database of the putative effectorome of Moniliophthora, a first step towards the understanding of the functional basis of fungal pathogenicity. © 2018 The Author(s). Quality in citrus is mainly characterized by fruit and juice colour, fruit and skin size, juice percent, total soluble solids, titrable acidity, and carotenoid/flavonoid contents. Moreover, studies of biosynthetic pathway of the metabolites/proteins involved in quality at transcriptional and translational levels may give relevant information for subsequent functional studies and quality improvement. Data mining of ESTs from HarvEST database allowed the selection of 17 cDNA libraries from albedo, flavedo, peel, pulp and juice sac of different orange, mandarin, clementine and grapefruit varieties. In order to select key genes involved in quality we used systems biology that offers mathematical tools that include the analysis of the structure, clustering and centralities of the network. In order to have information regarding physical protein-protein interactions (PPPI) from citrus sequences, orthologous sequences of Arabidopsis thaliana were used (BLASTX; reciprocal BLASTP). Literature data mining was performed, and PPPI network design was obtained using the Cytoscape software. The interactome networks thus obtained were analyzed with MCODE. Gene ontology clustering analysis was performed using BiNGO. Specific algorithms were applied to identify modules and central nodes within the citrus libraries associated network. The obtained results will be used as a guideline to select specific genes/proteins from citrus for further functional studies as gene expression or plant transformation. (Résumé)

Background Witches’ broom, a disease caused by the basidiomycete Moniliophthora perniciosa, is considered to be the most important disease of the cocoa crop in Bahia, an area in the Brazilian Amazon, and also in the other countries where it is found. M. perniciosa germ tubes may penetrate into the host through intact or natural openings in the cuticle surface, in epidermis cell junctions, at the base of trichomes, or through the stomata. Despite its relevance to the fungal life cycle, basidiospore biology has not been extensively investigated. In this study, our goal was to optimize techniques for producing basidiospores for protein extraction, and to produce the first proteomics analysis map of ungerminated basidiospores. We then presented a protein interaction network by using Ustilago maydis as a model. Results The average pileus area ranged from 17.35 to 211.24 mm2. The minimum and maximum productivity were 23,200 and 6,666,667 basidiospores per basidiome, respectively. The protein yield in micrograms per million basidiospores were approximately 0.161; 2.307, and 3.582 for germination times of 0, 2, and 4 h after germination, respectively. A total of 178 proteins were identified through mass spectrometry. These proteins were classified according to their molecular function and their involvement in biological processes such as cellular energy production, oxidative metabolism, stress, protein synthesis, and protein folding. Furthermore, to better understand the expression pattern, signaling, and interaction events of spore proteins, we presented an interaction network using orthologous proteins from Ustilago maydis as a model. Most of the orthologous proteins that were identified in this study were not clustered in the network, but several of them play a very important role in hypha development and branching. Conclusions The quantities of basidiospores 7 × 109; 5.2 × 108, and 6.7 × 108 were sufficient to obtain enough protein mass for the three 2D-PAGE replicates, for the 0, 2, and 4 h-treatments, respectively. The protein extraction method that is based on sedimentation, followed by sonication with SDS-dense buffer, and phenolic extraction, which was utilized in this study, was effective, presenting a satisfactory resolution and reproducibility for M. perniciosa basidiospores. This report constitutes the first comprehensive study of protein expression during the ungerminated stage of the M. perniciosa basidiospore. Identification of the spots observed in the reference gel enabled us to know the main molecular interactions involved in the initial metabolic processes of fungal development. Background: The production and accumulation of pathogenesis-related proteins (PR proteins) in plants in response to biotic or abiotic stresses is well known and is considered as a crucial mechanism for plant defense. A pathogenesis-related protein 4 cDNA was identified from a cacao-Moniliophthora perniciosa interaction cDNA library and named TcPR-4b. Results: TcPR-4b presents a Barwin domain with six conserved cysteine residues, but lacks the chitin-binding site. Molecular modeling of TcPR-4b confirmed the importance of the cysteine residues to maintain the protein structure, and of several conserved amino acids for the catalytic activity. In the cacao genome, TcPR-4b belonged to a small multigene family organized mainly on chromosome 5. TcPR-4b RT-qPCR analysis in resistant and susceptible cacao plants infected by M. perniciosa showed an increase of expression at 48 hours after infection (hai) in both cacao genotypes. After the initial stage (24-72 hai), the TcPR-4b expression was observed at all times in the resistant genotypes, while in the susceptible one the expression was concentrated at the final stages of infection (45-90 days after infection). The recombinant TcPR-4b protein showed RNase, and bivalent ions dependent-DNase activity, but no chitinase activity. Moreover, TcPR-4b presented antifungal action against M. perniciosa, and the reduction of M. perniciosa survival was related to ROS production in fungal hyphae. Conclusion: To our knowledge, this is the first report of a PR-4 showing simultaneously RNase, DNase and antifungal properties, but no chitinase activity. Moreover, we showed that the antifungal activity of TcPR-4b is directly related to RNase function. In cacao, TcPR-4b nuclease activities may be related to the establishment and maintenance of resistance, and to the PCD mechanism, in resistant and susceptible cacao genotypes, respectively.

Pectinases (pectin methylesterases [PMEs], polygalacturonases [PGs] and protopectinases) are enzymes involved in the degradation of the pectic molecule, which is the main component of the plant middle lamella. Phytopathogens produce such enzymes, which are very important for their virulence. The witches' broom disease, caused by the hemibiotrophic basidiomycete Moniliophthora perniciosa, has committed the cacao production in South Bahia, Brazil. Moniliophthora perniciosa genome sequencing revealed the presence of homologous of pectinase genes. The objective of this work was to obtain a physical protein-protein interaction network by systems biology, generated from a M. perniciosa polygalacturonase (MpPG2). The search for Neurospora crassa MpPG2 ortholog was performed using the reciprocal Blast. The network was obtained in http://string-db.org/ with the NCU02369 ortholog and presented 683 nodes. For the network study, we used the Cytoscape software in which the following analyses were made: i) centrality which revealed 30 bottlenecks including the MpPG2, 149 hubs and 142 hubs-bottleneck; ii) modularity which allowed the identification of 6 clusters; and iii) gene ontology. The NCU10045 is a pectinesterase which interacts in the network with NCU02369-MpPG2; it was also related to other proteins such as the NCU05063 glycosyl hydrolase or with the NCU06326.1 pectate lyase-1. Thus, it was possible to suggest that pectinases and hydrolases were found in the network and interacted directly or indirectly with NCU02369-MpPG2 forming a set of enzymatic activity that may be crucial for host invasion. We report the first molecular and in silico analysis of Monilophthora perniciosa polygalacturonases (PGs). Three MpPG genes (MpPG1, MpPG2 and MpPG3) were identified and analyzed at transcriptional level, by RT-qPCR, in dikaryotic M. perniciosa mycelium grown on solid-bran based medium and on liquid medium supplemented with different fermentable and non-fermentable carbon sources. The MpPG genes presented different expression patterns suggesting different individual regulation. However, all are mainly regulated by fermentable carbon sources (galactose and mannose). The integrated analysis of PG gene expression and systems biology (using MpG1 and MpG2 orthologs in Neurospora crassa, named NCU06961 and NCU02369, respectively) allowed identifying some possible mechanism of protein regulation during the necrotrophic fungal phase. MpPG1-NCU06961 and MpPG2-NCU02369 directly or indirectly interacted with central and highly connected proteins involved in protein synthesis and protein regulation associated to post-translational modifications, in cell wall metabolism, and in cellular metabolism related to energy production. This analysis also allowed the identification of key proteins for further studies of M. perniciosa development and/or for disease management, such as MpPG2, a pectin methylesterase, an acetolactate synthase and the small ubiquitin-like modifier SMT3-like.
