Proteins can be regarded as thermal nanosensors in an intra-body network. Upon being stimulated by Terahertz (THz) frequencies that match their vibrational modes, protein molecules experience resonant absorption and dissipate their energy as heat, undergoing a thermal process. This paper aims to analyze the effect of THz signaling on the protein heat dissipation mechanism. We therefore deploy a mathematical framework based on the heat diffusion model to characterize how proteins absorb THz-electromagnetic (EM) energy from the stimulating EM fields and subsequently release this energy as heat to their immediate surroundings. We also conduct a parametric study to explain the impact of the signal power, pulse duration, and interparticle distance on the protein thermal analysis. In addition, we demonstrate the relationship between the change in temperature and the opening probability of thermally-gated ion channels. Our results indicate that a controlled temperature change can be achieved in an intra-body environment by exciting protein particles at their resonant frequencies. We further verify our results numerically using COMSOL Multiphysics and introduce an experimental framework that assesses the effects of THz radiation on protein particles. We conclude that under controlled heating, protein molecules can serve as hotspots that impact thermally-gated ion channels. In molecular communication (MC), molecules are released from the transmitter to convey information. This paper considers a realistic molecule shift keying (MoSK) scenario with two species of molecule in two reservoirs, where the molecules are harvested from the environment and placed into different reservoirs, which are purified by exchanging molecules between the reservoirs. This process consumes energy, and for a reasonable energy cost, the reservoirs cannot be pure; thus, our MoSK transmitter is imperfect, releasing mixtures of both molecules for every symbol, resulting in inter-symbol interference (ISI). To mitigate ISI, the properties of the receiver are analyzed and a detection method based on the ratio of different molecules is proposed. Theoretical and simulation results are provided, showing that with the increase of energy cost, the system achieves better performance. Cooperative molecular communication (MC) is a promising technology for facilitating communication between nanomachines in the Internet of Bio-Nano Things (IoBNT) field. However, the performance of IoBNT is limited by the availability of energy for cooperative MC. This paper presents a novel transmitter design scheme that utilizes molecule movement between reservoirs, creating concentration differences through the consumption of free energy, and encoding information on molecule types. The performance of the transmitter is primarily influenced by energy costs, which directly impact the overall IoBNT system performance. To address this, the paper focuses on optimizing energy allocation in cooperative MC for enhanced transmitter performance. Theoretical analysis is conducted for two transmitters. For scenarios with more than two users, a genetic algorithm is employed in the energy allocation to minimize the total bit error rate (BER). It is a popular hypothesis in neuroscience that ganglion cells in the retina are activated by selectively detecting visual features in an observed scene. While ganglion cell firings can be predicted via data-trained deep neural nets, the networks remain indecipherable, thus providing little understanding of the cells' underlying operations. To extract knowledge from the cell firings, in this paper we learn an interpretable graph-based classifier from data to predict the firings of ganglion cells in response to visual stimuli. Specifically, we learn a positive semi-definite (PSD) metric matrix $\mathbf{M} \succeq 0$ that defines Mahalanobis distances between graph nodes (visual events) endowed with pre-computed feature vectors; the computed inter-node distances lead to edge weights and a combinatorial graph that is amenable to binary classification. Mathematically, we define the objective of metric matrix $\mathbf{M}$ optimization using a graph adaptation of large margin nearest neighbor (LMNN), which is rewritten as a semi-definite programming (SDP) problem. We solve it efficiently via a fast approximation called Gershgorin disc perfect alignment (GDPA) linearization. The learned metric matrix $\mathbf{M}$ provides interpretability: important features are identified along $\mathbf{M}$'s diagonal, and their mutual relationships are inferred from off-diagonal terms. Our fast metric learning framework can be applied to other biological systems with pre-chosen features that require interpretation.

In a practical molecular communication scenario such as monitoring air pollutants released from an unknown source, it is essential to estimate the location of the molecular transmitter (TX). This paper presents a novel Sensor Network-based Localization Algorithm (SNCLA) for passive transmission by using a novel experimental platform which mainly comprises a clustered sensor network (SN) with $24$ sensor nodes and evaporating ethanol molecules as the passive TX. In SNCLA, a Gaussian plume model is employed to derive the location estimator. The parameters such as transmitted mass, wind velocity, detection time, and actual concentration are calculated or estimated from the measured signals via the SN to be employed as the input for the location estimator. The numerical results show that the performance of SNCLA is better for stronger winds in the medium. Our findings show that evaporated molecules do not propagate homogeneously through the SN due to the presence of the wind. In addition, our statistical analysis based on the measured experimental data shows that the sensed signals by the SN have a log-normal distribution, while the additive noise follows a Student's t-distribution in contrast to the Gaussian assumption in the literature.

Folding of proteins into their correct native structure is key to their function. Simultaneously, the intricate interplay between cell movement and protein conformation highlights the complex nature of cellular processes. In this work, we demonstrate the impact of Terahertz (THz) signaling on controlling protein conformational changes in a random medium. Our system of interest consists of a communication link that involves a nanoantenna transmitter, a protein receiver, and a channel composed of moving red blood cells. Due to the system dynamics, we investigate the influence of both the fast and slow channel variations on protein folding. Specifically, we analyze the system's selectivity to asses the effectiveness of the induced THz interaction in targeting a specific group of proteins under fading conditions. By optimizing the selectivity metric with respect to the nanoantenna power and frequency, it is possible to enhance the controllability of protein interactions. Our probabilistic analysis provides a new perspective regarding electromagnetically triggered protein molecules, their microenvironment and their interaction with surrounding particles. It helps elucidate how external conditions impact the protein folding kinetics and pathways. Existing molecular communication systems, both theoretical and experimental, are characterized by low information rates. In this paper, inspired by time-of-flight mass spectrometry (TOFMS), we consider the design of a molecular communication system in which the channel is a vacuum and demonstrate that this method has the potential to increase achievable information rates by many orders of magnitude. We use modelling results from TOFMS to obtain arrival time distributions for accelerated ions and use them to analyze several species of ions, including hydrogen, nitrogen, argon, and benzene. We show that the achievable information rates can be increased using a velocity (Wien) filter, which reduces uncertainty in the velocity of the ions. In this letter, we investigate the mutual information rate (MIR) achieved by an independent identically distributed (IID) Gaussian input on the intensity-driven signal transduction channel. Specifically, the asymptotic expression of the continuous-time MIR is given. Next, aiming at low computational complexity, we also deduce an approximately numerical solution for this MIR. Moreover, the corresponding lower and upper bounds that can be used to find the capacity-achieving input distribution parameters are derived in closed-form. Channel memory and inter-symbol interference (ISI) are harmful factors in diffusion-based molecular communication (DBMC) between bionanosensors. To tackle these problems, this paper proposes a lightweight ISI-mitigating coding scheme to improve the system performance by shaping the signal using a constrained code. To characterize the proposed coding scheme theoretically, we derive analytical expressions for the bit error rate (BER) and the achievable rate based on Central Limit Theorem. Airborne pathogen transmission mechanisms play a key role in the spread of infectious diseases such as COVID-19. In this work, we propose a computational fluid dynamics (CFD) approach to model and statistically characterize airborne pathogen transmission via pathogen-laden particles in turbulent channels from a molecular communication viewpoint. To this end, turbulent flows induced by coughing and the turbulent dispersion of droplets and aerosols are modeled by using the Reynolds-averaged Navier-Stokes equations coupled with the realizable $k-\epsilon$ model and the discrete random walk model, respectively. Via simulations realized by a CFD simulator, statistical data for the number of received particles are obtained. These data are post-processed to obtain the statistical characterization of the turbulent effect in the reception and to derive the probability of infection. Our results reveal that the turbulence has an irregular effect on the probability of infection, which shows itself by the multi-modal distribution as a weighted sum of normal and Weibull distributions. A cooperative drug delivery system is proposed, where quorum sensing (QS), a density-dependent bacterial behavior coordination mechanism, is employed by synthetic bacterium-based nanomachines (B-NMs) for controllable drug delivery. In our proposed system, drug delivery is only triggered when there are enough QS molecules, which in turn only happens when there are enough B-NMs. This makes the proposed system can be used to achieve a high release rate of drug molecules from a high number of B-NMs when the population density of B-NMs may not be known. Analytical expressions for i) the expected activation probability of the B-NM due to randomly-distributed B-NMs and ii) the expected aggregate absorption rate of drug molecules due to randomly-distributed QS activated B-NMs are derived. Analytical results are verified by particle-based simulations. The derived results can help to predict and control the impact of environmental factors (e.g. diffusion coefficient and degradation rate) on the absorption rate of drug molecules since rigorous diffusion-based molecular channels are considered. Our results show that the activation probability at the B-NM increases as this B-NM is located closer to the center of the B-NM population and the aggregate absorption rate of the drug molecules non-linearly increases as the population density increases., Comment: 9 pages; 9 figures

Quorum sensing (QS) mimickers can be used as an effective tool to disrupt biofilms which consist of communicating bacteria and extracellular polymeric substances. In this paper, a stochastic biofilm disruption model based on the usage of QS mimickers is proposed. A chemical reaction network (CRN) involving four different states is employed to model the biological processes during the biofilm formation and its disruption via QS mimickers. In addition, a state-based stochastic simulation algorithm is proposed to simulate this CRN. The proposed model is validated by the in vitro experimental results of Pseudomonas aeruginosa biofilm and its disruption by rosmarinic acid as the QS mimicker. Our results show that there is an uncertainty in state transitions due to the effect of the randomness in the CRN. Many natural and engineered systems can be modeled as discrete state Markov processes. Often, only a subset of states are directly observable. Inferring the conditional probability that a system occupies a particular hidden state, given the partial observation, is a problem with broad application. In this paper, we introduce a continuous-time formulation of the sum-product algorithm, which is a well-known discrete-time method for finding the hidden states' conditional probabilities, given a set of finite, discrete-time observations. From our new formulation, we can explicitly solve for the conditional probability of occupying any state, given the transition rates and observations within a finite time window. Bacteria generally live in complicated structures called biofilms, consisting of communicating bacterial colonies and extracellular polymeric substance (EPS). Since biofilms are related to detrimental effects such as infection or antibiotic resistance in different settings, it is essential to model their formation. In this paper, a stochastic model is proposed for biofilm formation, using bacterial quorum sensing (QS). In this model, the biological processes in the biofilm formation are modeled as a chemical reaction network which includes bacterial reproduction, productions of autoinducer and EPS, and their diffusion. The modified explicit tau-leap simulation algorithm is adapted based on the two-state QS mechanism. Our approach is validated by using the experimental results of $\textit{Pseudomonas putida}$ IsoF bacteria for autoinducer and bacteria concentration. It is also shown that the percentage of EPS in the biofilm increases significantly after the state change in QS, while it decreases before QS is activated. In this paper, we propose a novel inter-symbol interference (ISI) mitigation scheme for molecular communication via diffusion (MCvD) systems with the optimal detection interval. Its rationale is to exploit the discarded duration (i.e., the symbol duration outside this optimal interval) to relieve ISI in the target system. Following this idea, we formulate an objective function to quantify the impact of the discarded time on bit error rate (BER) performance. Besides, an optimally reusable interval within the discarded duration is derived in closed form, which applies to both the absorbing and passive receivers. It has been established that Terahertz (THz) band signals can interact with biomolecules through resonant modes. Specifically, of interest here, protein activation. Our research goal is to show how directing the mechanical signaling inside protein molecules using THz signals can control changes in their structure and activate associated biochemical and biomechanical events. To establish that, we formulate a selectivity metric that quantifies the system performance and captures the capability of the nanoantenna to induce a conformational change in the desired protein molecule/population. The metric provides a score between -1 and 1 that indicates the degree of control we have over the system to achieve targeted protein interactions. To develop the selectivity measure, we first use the Langevin stochastic equation driven by an external force to model the protein behavior. We then determine the probability of protein folding by computing the steady-state energy of the driven protein and then generalize our model to account for protein populations. Our numerical analysis results indicate that a maximum selectivity score is attained when only the targeted population experiences a folding behavior due to the impinging THz signal. From the achieved selectivity values, we conclude that the system response not only depends on the resonant frequency but also on the system controlling parameters namely, the nanoantenna force, the damping constant, and the abundance of each protein population. In this paper, we consider a mobile molecular communication (MC) system consisting of two mobile nanomachines, a transmitter and a receiver, propelled by a positive drift velocity and Brownian motion in a realistic blood-vessel-type flow regime. Considering the nonlinear movement of the nanomachines, an extended Kalman filter is employed to estimate the distance from the transmitter. Furthermore, based on the predicted distance, to keep the number of received molecules for bit 1 at a stable level, we employ power control on the number of transmitted molecules based on the distance between the transmitter and the receiver and the residual molecules in the channel from the previous transmission. Finally, the optimal detection threshold is obtained by minimizing the error probability. It is verified that a fixed optimal detection threshold can be effective for the power control scheme in the mobile MC. Molecular communication has a key role to play in future medical applications, including detecting, analyzing, and addressing infectious disease outbreaks. Overcoming inter-symbol interference (ISI) is one of the key challenges in the design of molecular communication systems. In this paper, we propose to optimize the detection interval to minimize the impact of ISI while ensuring the accurate detection of the transmitted information symbol, which is suitable for the absorbing and passive receivers. For tractability, based on the signal-to-interference difference (SID) and signal-to-interference-and-noise amplitude ratio (SINAR), we propose a modified-SINAR (mSINAR) to measure the bit error rate (BER) performance for the molecular communication system with a variable detection interval. Besides, we derive the optimal detection interval in closed form. Using simulation results, we show that the BER performance of our proposed mSINAR scheme is superior to the competing schemes, and achieves similar performance to optimal intervals found by the exhaustive search.

The existing concept of the "fitness value of information" provides a theoretical upper bound on the fitness advantage of using information concerning a fluctuating environment. Using concepts from rate-distortion theory, we develop a theoretical framework to answer a different pair of questions: What is the minimal amount of information needed for a population to achieve a certain growth rate? What is the minimal amount of information gain needed for one sub-population to achieve a certain average selection coefficient over another? We introduce a correspondence between fitness and distortion and solve for the rate-distortion functions of several systems using analytical and numerical methods. We derive a factor graph EM (FGEM) algorithm, a technique that permits combined parameter estimation and statistical inference, to determine hidden kinetic microstates from patch clamp measurements. Using the cystic fibrosis transmembrane conductance regulator (CFTR) and nicotinic acetylcholine receptor (nAChR) as examples, we perform {\em Monte Carlo} simulations to demonstrate the performance of the algorithm. We show that the performance, measured in terms of the probability of estimation error, approaches the theoretical performance limit of maximum {\em a posteriori} estimation. Moreover, the algorithm provides a reliability score for its estimates, and we demonstrate that the score can be used to further improve the performance of estimation. We use the algorithm to estimate hidden kinetic states in lab-obtained CFTR single channel patch clamp traces.

For a gambler with side information, Kelly betting gives the optimal log growth rate of the gambler's fortune, which is closely related to the mutual information between the correct winner and the noisy side information. We show conditions under which optimal Kelly betting can be implemented using single-letter codes. We show that single-letter coding is optimal for a wide variety of systems; for example, all systems with diagonal reward matrices admit optimal single-letter codes. We also show that important classes of systems do not admit optimal single-letter codes for Kelly betting, such as when the side information is passed through a Z channel. In this paper, we consider non-coherent detection for molecular communication systems in the presence of inter-symbol-interference. In particular, we study non-coherent detectors based on memory-bits-based thresholds in order to achieve low bit-error-ratio (BER) transmission. The main challenge of realizing detectors based on memory-bits-based thresholds is to obtain the channel state information based only on the received signals. We tackle this issue by reformulating the thresholds through intermediate variables, which can be obtained by clustering multi-dimensional data from the received signals, and by using the K-means clustering algorithm. In addition to estimating the thresholds, we show that the transmitted bits can be retrieved from the clustered data. To reduce clustering errors, we propose iterative clustering methods from one-dimensional to multi-dimensional data, which are shown to reduce the BER. In this paper we show how inter-cellular molecular communication may change the overall levels of photosynthesis in plants. Individual plant cells respond to external stimuli, such as illumination levels, to regulate their photosynthetic output. Here, we present a mathematical model which shows that by sharing information internally using molecular communication, plants may increase overall photosynthate production. Numerical results show that higher mutual information between cells corresponds to an increase in overall photosynthesis by as much as 25 per cent. In this work, we present a paradigm bridging electromagnetic (EM) and molecular communication through a stimuli-responsive intra-body model. It has been established that protein molecules, which play a key role in governing cell behavior, can be selectively stimulated using Terahertz (THz) band frequencies. By triggering protein vibrational modes using THz waves, we induce changes in protein conformation, resulting in the activation of a controlled cascade of biochemical and biomechanical events. To analyze such an interaction, we formulate a communication system composed of a nanoantenna transmitter and a protein receiver. We adopt a Markov chain model to account for protein stochasticity with transition rates governed by the nanoantenna force. Both two-state and multi-state protein models are presented to depict different biological configurations. Closed form expressions for the mutual information of each scenario is derived and maximized to find the capacity between the input nanoantenna force and the protein state. The results we obtain indicate that controlled protein signaling provides a communication platform for information transmission between the nanoantenna and the protein with a clear physical significance. The ability of organisms to accurately sense their environment and respond accordingly is critical for evolutionary success. However, exactly how the sensory ability influences fitness is a topic of active research, while the necessity of a time delay between when unreliable environmental cues are sensed and when organisms can mount a response has yet to be explored at any length. Accounting for this delay in phenotype response in models of population growth, we find that a critical error probability can exist under certain environmental conditions: an organism with a sensory system with any error probability less than the critical value can achieve the same long-term growth rate as an organism with a perfect sensing system. We also observe a trade off between the evolutionary value of sensory information and robustness to error, mediated by the rate at which the phenotype distribution relaxes to steady-state. In mobile molecular communication (MC), inter-symbol interference (ISI) can be mitigated by power control, requiring accurate estimates of the distance from transmitter to receiver. We present two power control strategies based on binary concentration shift keying (BCSK), namely BCSK with power control based on distance (BCSK-d), and BCSK with power control jointly considering distance and residual molecules in the channel (BCSK-d-RM). Performance of BCSK-d and BCSK-d-RM are analyzed in terms of the bit error rate (BER), the average energy consumption per bit, and the optimal detection threshold. Simulation results show that BCSK-d-RM and BCSK-d outperform BCSK in BER with the varying distance and the number of transmitted molecules. In quorum sensing (QS), bacteria exchange molecular signals to work together. An analytically-tractable model is presented for characterizing QS signal propagation within a population of bacteria and the number of responsive cooperative bacteria (i.e., cooperators) in a two-dimensional (2D) environment. Unlike prior works with a deterministic topology and a simplified molecular propagation channel, this work considers continuous emission, diffusion, degradation, and reception among randomly-distributed bacteria. Using stochastic geometry, the 2D channel response and the corresponding probability of cooperation at a bacterium are derived. Based on this probability, new expressions are derived for the moment generating function and different orders of moments of the number of cooperators. The analytical results agree with the simulation results obtained by a particle-based method. In addition, the Poisson and Gaussian distributions are compared to approximate the distribution of the number of cooperators and the Poisson distribution provides the best overall approximation. The derived channel response can be generally applied to any molecular communication model where single or multiple transmitters continuously release molecules into a 2D environment. Both action potentials and mechanosensitive signalling are an important communication mechanisms in plants. Considering an information theoretic framework, this paper explores the effective range of multiple action potentials for a long chain of cells (i.e., up to 100) in different configurations, and introduces the study of multiple mechanosensitive activation signals (generated due to a mechanical stimulus) in plants. For both these signals, we find that the mutual information per cell and information propagation speed tends to increase up to a certain number of receiver cells. However, as the number of cells increase beyond 10 to 12, the mutual information per cell starts to decrease. To validate our model and results, we include an experimental verification of the theoretical model, using a PhytlSigns biosignal amplifier, allowing us to measure the magnitude of the voltage associated with the multiple AP and mechanosensitive activation signals induced by different stimulus in plants. Experimental data is used to calculate the mutual information and information propagation speed, which is compared with corresponding numerical results. In this paper, we consider the effect of channel uncertainty on the rates reliably delivered to the users; i.e., the goodput. After the base station (BS) designs a set of beamformers for a specific objective, the BS must select the operating or transmission data rate for each user. However, under channel uncertainty, higher transmission rates cause higher outage probability, and the delivered rate drops. Since lower rates are not desirable, one must balance between the transmission rate and outage. In this paper, we first explain how approximating the PDF of a quadratic form with a positive definite matrix can be used to obtain the outage probability for any set of beamfomers and transmission rate. Biochemical signal transduction, a form of molecular communication, can be modeled using graphical Markov channels with input-modulated transition rates. Such channel models are strongly non-Gaussian. In this paper we use a linear noise approximation to construct a novel class of Gaussian additive white noise channels that capture essential features of fully- and partially-observed intensity-driven signal transduction. When channel state transitions that are sensitive to the input signal are directly observable, high-frequency information is transduced more efficiently than low-frequency information, and the mutual information rate per bandwidth (spectral efficiency) is significantly greater than when sensitive transitions and observable transitions are disjoint. This paper predicts the ability to externally control the firing times of a cortical neuron whose behavior follows the Izhikevich neuron model. The Izhikevich neuron model provides an efficient and biologically plausible method to track a cortical neuron's membrane potential and its firing times. The external control is a simple optogenetic model represented by an illumination source that stimulates a saturating or decaying membrane current. This paper considers firing frequencies that are sufficiently low for the membrane potential to return to its resting potential after it fires. The time required for the neuron to charge and for the neuron to recover to the resting potential are numerically fitted to functions of the Izhikevich neuron model parameters and the peak input current. Results show that simple functions of the model parameters and maximum input current can be used to predict the charging and recovery times, even when there are deviations in the actual parameter values. We consider scheduling and resource allocation in long-term evolution (LTE) networks across voice over LTE (VoLTE) and best-effort data users. The difference between these two is that VoLTE users get scheduling priority to receive their required quality of service. As we show, strict priority causes data services to suffer. We propose new scheduling and resource allocation algorithms to maximize the sum- or proportional fair (PF) throughout amongst data users while meeting VoLTE demands. Essentially, we use VoLTE as an example application with both a guaranteed bit-rate and strict application-specific requirements. We first formulate and solve the frame-level optimization problem for throughput maximization; however, this leads to an integer problem coupled across the LTE transmission time intervals (TTIs). We then propose a TTI-level problem to decouple scheduling across TTIs. Finally, we propose a heuristic, with extremely low complexity. The formulations illustrate the detail required to realize resource allocation in an implemented standard. Numerical results show that the performance of the TTI-level scheme is very close to that of the frame-level upper bound. Similarly, the heuristic scheme works well compared to TTI-level optimization and a baseline scheduling algorithm. Finally, we show that our PF optimization retains the high fairness index characterizing PF-scheduling.

Two new asynchronous modulation techniques for molecular timing (MT) channels are proposed. One based on modulating information on the time between two consecutive releases of indistinguishable information particles, and one based on using distinguishable particles. For comparison, we consider the synchronized modulation scheme where information is encoded in the time of release and decoded from the time of arrival of particles. We show that all three modulation techniques result in a system that can be modeled as an additive noise channel, and we derive the expression for the probability density function of the noise. Next, we focus on binary communication and derive the associated optimal detection rules for each modulation. Since the noise associated with these modulations has an infinite variance, geometric power is used as a measure for the noise power, and we derive an expression for the geometric SNR (G-SNR) for each modulation scheme. Numerical evaluations indicate that for these systems the bit error rate (BER) is constant at a given G-SNR, similar to the relation between BER and SNR in additive Gaussian noise channels. The exchange of small molecular signals within microbial populations is generally referred to as quorum sensing (QS). QS is ubiquitous in nature and enables microorganisms to respond to fluctuations in living environments by working together. In this study, a QS-based molecular communication system within a microbial population in a two-dimensional (2D) environment is analytically modeled. Microorganisms are randomly distributed on a 2D circle where each one releases molecules at random times. The number of molecules observed at each randomly-distributed bacterium is first derived by characterizing the diffusion and degradation of signaling molecules within the population. Using the derived result and some approximation, the expected density of cooperative bacteria is derived. Our model captures the basic features of QS. The analytical results for noisy signal propagation agree with simulation results where the Brownian motion of molecules is simulated by a particle-based method. Many plants, such as Mimosa pudica (the sensitive plant), employ electrochemical signals known as action potentials (APs) for rapid intercellular communication. In this paper, we consider a reaction diffusion model of individual AP signals to analyze APs from a communication and information theoretic perspective. We use concepts from molecular communication to explain the underlying process of information transfer in a plant for a single AP pulse that is shared with one or more receiver cells. We also use the chemical Langevin equation to accommodate the deterministic as well as stochastic component of the system. Finally we present an information theoretic analysis of single action potentials, obtaining achievable information rates for these signals. In this paper, we consider the total power minimization problem when we have signal-to-interference-plus-noise ratio (SINR) constraints. The consumed power in the circuits depends on the number of active antennas, which can be modeled using zero-norm. Due to the difficulty of dealing with the non-convex zero-norm, we used the standard alternate weighted one-norm approach. We addressed the total power minimization for a narrowband system with and without per-antenna power constraints (PAPCs). We derived iterative closed-form expressions in both cases. Then we analysed the case when we have multiple bands operating at the same time. Analogous closed-form expressions are provided. Our simulation results show that significant gains can be obtained in terms of the total power required compared to standard methods that do not take into account the circuit power., Comment: The previous version had some flaws in the simulations. This paper considers an electro-chemical based communication model for intercellular communication in plants. Many plants, such as Mimosa pudica (the "sensitive plant"), employ electrochemical signals known as action potentials (APs) for communication purposes. In this paper we present a simple model for action potential generation. We make use of the concepts from molecular communication to explain the underlying process of information transfer in a plant. Using the information-theoretic analysis, we compute the mutual information between the input and output in this work. The key aim is to study the variations in the information propagation speed for varying number of plant cells for one simple case. Furthermore we study the impact of the AP signal on the mutual information and information propagation speed. Biological systems transduce signals from their surroundings through a myriad of pathways. In this paper, we describe signal transduction as a communication system: the signal transduction receptor acts as the receiver in this system, and can be modeled as a finite-state Markov chain with transition rates governed by the input signal. Using this general model, we give the mutual information under IID inputs in discrete time, and obtain the mutual information in the continuous-time limit. We show that the mutual information has a concise closed-form expression with clear physical significance. We also give a sufficient condition under which the Shannon capacity is achieved with IID inputs. We illustrate our results with three examples: the light-gated Channelrhodopsin-2 (ChR2) receptor; the ligand-gated nicotinic acetylcholine (ACh) receptor; and the ligand-gated Calmodulin (CaM) receptor. In particular, we show that the IID capacity of the ChR2 receptor is equal to its Shannon capacity. We consider a multi-user multiple-input single-output downlink system that provides each user with a prespecified level of quality-of-service. The base station (BS) designs the beamformers so that each user receives a certain signal-to-interference-and-noise ratio (SINR). In contrast to most of the available literature in the beamforming field, we focus on the required modifications when the system changes. We specifically study three cases: (i) user entering the system, (ii) user leaving the system, and (iii) a change in the SINR target. We do so in order to avoid designing the entire system from scratch for every change in the requirements. In each of the three cases, we describe the modifications required to the beamforming directions and the power loading. We consider maximum ratio transmission (MRT), zero-forcing (ZF) and the optimal beamformers. The proposed modifications provide performance that is either exact or very close to that obtained when we redesign the entire system, while having much lower computational cost., Comment: Submitted to BSC 2018

In this paper, symbol-by-symbol maximum likelihood (ML) detection is proposed for a cooperative diffusion-based molecular communication (MC) system. In this system, the transmitter (TX) sends a common information symbol to multiple receivers (RXs) and a fusion center (FC) chooses the TX symbol that is more likely, given the likelihood of its observations from all RXs. The transmission of a sequence of binary symbols and the resultant intersymbol interference are considered in the cooperative MC system. Three ML detection variants are proposed according to different RX behaviors and different knowledge at the FC. The system error probabilities for two ML detector variants are derived, one of which is in closed form. The optimal molecule allocation among RXs to minimize the system error probability of one variant is determined by solving a joint optimization problem. Also for this variant, the equal distribution of molecules among two symmetric RXs is analytically shown to achieve the local minimal error probability. This paper introduces the application of game theory to understand noisy real-time signalling and the resulting behavioural dynamics in microscopic populations such as bacteria and other cells. It presents a bridge between the fields of molecular communication and microscopic game theory. Molecular communication uses conventional communication engineering theory and techniques to study and design systems that use chemical molecules as information carriers. Microscopic game theory models interactions within and between populations of cells and microorganisms. Integrating these two fields provides unique opportunities to understand and control microscopic populations that have imperfect signal propagation. Two examples, namely bacteria quorum sensing and tumour cell signalling, are presented with potential games to demonstrate the application of this approach. This paper uses a simple optogenetic model to compare the timing distortion between a randomly-generated target spike sequence and an externally-stimulated neuron spike sequence. Optogenetics is an emerging field of neuroscience where neurons are genetically modified to express light-sensitive receptors that enable external control over when the neurons fire. Given the prominence of neuronal signaling within the brain and throughout the body, optogenetics has significant potential to improve the understanding of the nervous system and to develop treatments for neurological diseases. This paper primarily considers two different distortion measures. The first measure is the delay in externally-stimulated spikes. The second measure is the root mean square error between the filtered outputs of the target and stimulated spike sequences. The mean and the distribution of the distortion is derived in closed form when the target sequence generation rate is sufficiently low. All derived results are supported with simulations. This work is a step towards an analytical model to predict whether different spike trains were observed from the same stimulus, and the broader goal of understanding the quantity and reliability of information that can be carried by neurons., Comment: 13 pages, 10 figures. Bacteria populations rely on mechanisms such as quorum sensing to coordinate complex tasks that cannot be achieved by a single bacterium. Quorum sensing is used to measure the local bacteria population density, and it controls cooperation by ensuring that a bacterium only commits the resources for cooperation when it expects its neighbors to reciprocate. This paper proposes a simple model for sharing a resource in a bacterial environment, where knowledge of the population influences each bacterium's behavior. Game theory is used to model the behavioral dynamics, where the net payoff (i.e., utility) for each bacterium is a function of its current behavior and that of the other bacteria. The game is first evaluated with perfect knowledge of the population. Then, the unreliability of diffusion introduces uncertainty in the local population estimate and changes the perceived payoffs. In this paper, the error performance achieved by cooperative detection among K distributed receivers in a diffusion-based molecular communication (MC) system is analyzed and optimized. In this system, the receivers first make local hard decisions on the transmitted symbol and then report these decisions to a fusion center (FC). The FC combines the local hard decisions to make a global decision using an N-out-of-K fusion rule. Two reporting scenarios, namely, perfect reporting and noisy reporting, are considered. Closed-form expressions are derived for the expected global error probability of the system for both reporting scenarios. New approximated expressions are also derived for the expected error probability. Convex constraints are then found to make the approximated expressions jointly convex with respect to the decision thresholds at the receivers and the FC. Based on such constraints, suboptimal convex optimization problems are formulated and solved to determine the optimal decision thresholds which minimize the expected error probability of the system. Numerical and simulation results reveal that the system error performance is greatly improved by combining the detection information of distributed receivers. Molecular communication requires low-complexity symbol detection algorithms to deal with the many sources of uncertainty that are inherent in these channels. This paper proposes two variants of a high-performance asynchronous peak detection algorithm for a receiver that makes independent observations. The first variant has low complexity and measures the largest observation within a sampling interval. The second variant adds decision feedback to mitigate inter-symbol interference. Although the algorithm does not require synchronization between the transmitter and receiver, results demonstrate that the bit error performance of symbol-by-symbol detection using the first variant is better than using a single sample whose sampling time is chosen a priori. The second variant is shown to have performance comparable to that of an energy detector.
