Habitat corridors provide connectivity to decrease the negative effects of fragmentation. However, numerous current studies on habitat corridors remain in the design stage, and there is a lack of research addressing the challenges and feasibility of actual construction. Therefore, fine-scale analyses of habitat corridors are needed to provide deeper insights. We proposed a fine-scale habitat corridor design using the giant panda (Ailuropoda melanoleuca) population in the Mabian Dafengding National Nature Reserve as a case study. The research combined field quadrats, camera traps, and remote sensing data to complete analyses using the species distribution model, landscape pattern index, circuit theory model, and least-cost path (LCP) model. The results show that 53 km2 of suitable habitat for giant pandas exists in the reserve, and anthropogenic disturbance and bamboo cover were key environmental factors affecting giant pandas’ habitat suitability. Fragmentation has caused suitable habitat isolation, and the core habitat is non-contiguously scattered between the north and south. In the design of ten habitat corridors, two primary corridors connect the core habitat from north to south. The proposed primary corridors, roughly 1.4 km wide, are limited by natural impediments such as rivers, food resources, and anthropogenic disturbance. Our research used the latest methods and data to design the habitat corridor and reveals many difficulties for actual construction, despite employing approaches such as the LCP. Our findings enhance the understanding of habitat corridor feasibility and support the development of giant panda conservation efforts.

Land-use changes lead to habitat loss and fragmentation, which poses a further threat to the survival of species. Therefore, it is crucial to analyze how land-use change affects its habitat. 37 counties in Sichuan Province, China, where giant pandas are distributed, were selected as the subjects. Through analyzing land-use change, habitat suitability and connectivity characteristics over the past 20 years, and establishing a correlation between them, the impacts of land-use change on the habitat suitability and connectivity of giant pandas were explained. The results showed that from 2000 to 2020, the different land-use areas in the study area showed a pattern of change with an increase in forest area, built-up area and water area, and a decrease in grassland area and cropland area. There were significant differences in the characteristics of land-use dynamics changes among counties. Changes in land-use dynamics have a significant impact on the habitat suitability and connectivity of giant pandas, which is manifested in the fact that the conversion of forestland to grassland and grassland to cultivated land significantly reduces habitat suitability, while the conversion of grassland to forestland and cultivated to forestland significantly increases the connectivity of giant panda habitats. Changes in the habitat suitability index were significantly and positively correlated with the land-use dynamics index and the land-use degree index. Our findings emphasize the importance of balancing socio-economic development, land-use, and conservation efforts to maintain giant panda habitat. Therefore, the development of rational land-use patterns in future management is key to maximizing the comprehensive social, economic and ecological benefits.

Abstract As human activities continue to expand, wildlife persistence faces escalating threats from roads. In Wolong area of Giant Panda National Park, the local giant pandas (Ailuropoda melanoleuca) are divided into two population groups along the National Highway G350 (NHG). Therefore, selecting suitable areas to help those giant pandas communicate across the NHG is necessary. In this research, we evaluated the presence of human activities and simulated their absence to analyze how they affect the giant panda's habitat in Wolong. Subsequently, based on the kernel density estimation (KDE) for giant pandas and the main human distribution locations, we selected suitable areas for the population link between the two road sections on the NHG. We simulated the absence of human activities on the two road sections to compare changes in the habitat suitability index (HSI) and connectivity value (CV) relative to their presence. We aimed to carefully select the area for future giant panda corridor plans and simulate whether eliminating human activities will significantly improve the HSI and CV of the area. Our results show that: (1) Human activities presence has led to subtle changes in the landscape pattern of suitable habitats and a decrease in Wolong by 78.76 km2 compared to their absence. (2) Human activities presence significantly reduced HSI and CV in the 1000 m buffer along the NHG compared to their absence. (3) The HSI and CV of the 1000 m buffer in the simulated absence of human activities for the two road sections were significantly higher than their presence. This research identified the optimal road section for crossing the NHG to link giant panda population groups and habitats in Wolong. These insights are significant for formulating conservation decisions and corridor plans and for promoting wildlife conservation in reserves amid high levels of human activity.

Summary: Scent marking sites served as a primary means of chemical communication for giant pandas, enabling intraspecific communication. We integrated metabolomics and high-throughput sequencing techniques to examine the non-targeted metabolome and microbial community structure of scent marking sites and feces in the field. Integrative analysis revealed a more comprehensive array of chemical compounds compared to previous investigations, including ketones, acids, heterocycles, alcohols, and aldehydes. Notably, specific compounds such as 2-decenal, (E)-, octanal, decanal, L-α-terpineol, vanillin, and nonanal emerged as potential key players in scent signaling. Intriguingly, our study of the microbial domain identified dominant bacterial species from the Actinobacteria, Bacteroidetes, and Proteobacteria phyla, likely orchestrating metabolic processes at scent marking sites. Comparative analyses showed, for the first time, that feces do not share the same functions as scent markers, indicating distinct functional roles. This research deepens scientific understanding of chemical communication in wild pandas.

Currently, nearly 70% of giant panda populations are facing survival challenges. The introduction of wild individuals can bring vitality to them. To explore this possibility, we hypothetically introduced giant pandas from Tangjiahe and Wanglang into Liziping and Daxiangling Nature Reserves. We collected feces from these areas and analyzed the genetic diversity and population viability before and after introduction using nine microsatellite loci. The results showed the genetic level and viability of the large populations were better than the small populations. We investigated the effects of time intervals (2a, 5a, and 10a; year: a) and gender combinations (female: F; male: M) on the rejuvenation of small populations. Finally, five introduction plans (1F/2a, 2F/5a, 1F1M/5a, 3F/10a, and 2F1M/10a) were obtained to make Liziping meet the long-term survival standard after 100 years, and six plans (1F/2a, 2F/5a, 1F1M/5a, 4F/10a, 3F1M/10a, and 2F2M/10a) were obtained in Daxiangling. The more females were introduced, the greater the impact on the large populations. After introducing individuals, the number of alleles and expected heterozygosity of the Liziping population are at least 6.667 and 0.688, and for the Daxiangling population, they are 7.111 and 0.734, respectively. Our study provides theoretical support for the translocation of giant pandas, a reference for the restoration of other endangered species worldwide.

Climate change will impact the distribution of species and their preferred habitat, thereby influencing the ecological processes intrinsic to these species. To investigate these phenomena, we analyzed the habitat distribution, structure, and connectivity of 6 forest ungulate species in Southwest China under current and future climate scenarios. Habitat projections indicate that forest ungulates will migrate to the southwest at higher elevations and the northwest at higher latitudes and elevations in the study area under climate change. The extent to which climate change affects the 6 forest ungulates is quite different. By 2050, there will still be a certain range of habitats for migration in the study area, but the habitat quality of species will have decreased to varying degrees after migration. By 2070, most forest ungulates will begin to experience significant habitat loss and habitat quality decline. The migration of species habitat also leads to a change in species habitat structure. Habitat landscape quality declines for most forest ungulate species. The loss of patches at the junction habitat has a huge impact on species habitat connectivity. The number and distance of corridors between the marginal habitat patches and the core habitat patches increase to a certain extent. To better achieve biodiversity conservation, we should strengthen the restoration and connectivity management of fragmented habitats to protect and restore the current habitats of species. Examples include the management of specific key areas and the establishment of large-scale integrated protected areas such as the Giant Panda National Park.

Ticks and tick-borne diseases have negative impacts on the health of wild animals including endangered and vulnerable species. The giant panda (Ailuropoda melanoleuca), a vulnerable and iconic flagship species, is threatened by tick infestation as well. Not only can ticks cause anemia and immunosuppression in the giant panda, but also bacterial and viral diseases. However, previous studies regarding tick infestation on giant pandas were limited in scope as case reports from sick or dead animals. In this study, an investigation focusing on the tick infestation of a reintroduced giant panda at the Daxiangling Reintroduction Base in Sichuan, China was conducted. Ticks were routinely collected and identified from the ears of the giant panda from March to September in 2021. A linear model was used to test the correlation between tick abundance and climate factors. All ticks were identified as Ixodes ovatus. Tick abundance was significantly different among months. Results from the linear model showed temperature positively correlated to tick abundance, while air pressure had a negative correlation with tick abundance. To the best of our knowledge, this study is the first reported investigation of tick species and abundance on a healthy giant panda living in the natural environment, and provides important information for the conservation of giant pandas and other species sharing the same habitat.

Summary: Fat storage and weight gain are dominant traits for hibernating mammals. However, excessive fat accumulation may cause liver damage. Here, we explore the lipid accumulation and metabolic processes of the Himalayan marmot (Marmota himalayana), a hibernating rodent species. We find that the unsaturated fatty acid (UFA) content in food was consistent with a large increase in the body mass of Himalayan marmots. Metagenomic analysis shows that Firmicutes Bacterium CAG:110 plays a synergistic role by synthesizing UFAs, which is demonstrated by fecal transplantation experiments, indicating that the gut microbiome promotes fat storage in Himalayan marmots for hibernation. Microscopic examination results indicate that the risk of fatty liver appears at maximum weight; however, liver function is not affected. Upregulations of UFA catabolism and insulin-like growth factor binding protein genes provide an entry point for avoiding liver injury.

Large-scale molecular phylogenetic studies of the avian order Strigiformes have been performed, and numerous mitochondrial genomes have been determined. However, their intergeneric relationships are still controversial, and few comprehensive comparative analyses of mitochondrial genomes have been conducted on Strigiformes. In this study, the mitochondrial genome of Otus lettia was determined and compared with other Strigiformes. The O. lettia mitochondrial genome was 16,951 bp in size. For Strigiformes, atp8 can be used as a suitable molecular marker for population genetic diversity, while cox1 is a candidate barcoding marker for species identification. All protein-coding genes may be under strong purifying selection pressure, and one extra cytosine insertion located in nad3 is common to all owls except Tyto longimembris, T. alba, and Athene noctua. Four different mitochondrial gene arrangement types were found among the Strigiformes mitogenomes, and their evolutionary relationship between each other can be perfectly explained by the tandem duplication and random loss model. The phylogenetic topologies using the mitochondrial genomes showed that target species O. lettia had a closer relationship with O. scops + O. sunia than O. bakkamoena, the genus Glaucidium was paraphyletic, and the Ninox clade was located at the basal position of Strigidae lineage. Our phylogenetic trees also supported the previous recommendations that Sceloglaux albifacies, Ciccaba nigrolineata, and Ketupa flavipes should be transferred to Ninox, Strix, and Bubo, respectively. These findings will be helpful in further unraveling the mitochondrial evolution and phylogeny of Strigiformes.

Abstract Knowledge of energy expenditure informs conservation managers for long term plans for endangered species health and habitat suitability. We measured field metabolic rate (FMR) of free-roaming giant pandas in large enclosures in a nature reserve using the doubly labeled water method. Giant pandas in zoo like enclosures had a similar FMR (14,182 kJ/day) to giant pandas in larger field enclosures (13,280 kJ/day). In winter, giant pandas raised their metabolic rates when living at − 2.4 °C (36,108 kJ/day) indicating that they were below their thermal neutral zone. The lower critical temperature for thermoregulation was about 8.0 °C and the upper critical temperature was about 28 °C. Giant panda FMRs were somewhat lower than active metabolic rates of sloth bears, lower than FMRs of grizzly bears and polar bears and 69 and 81% of predicted values based on a regression of FMR versus body mass of mammals. That is probably due to their lower levels of activity since other bears actively forage for food over a larger home range and pandas often sit in a patch of bamboo and eat bamboo for hours at a time. The low metabolic rates of giant pandas in summer, their inability to acquire fat stores to hibernate in winter, and their ability to raise their metabolic rate to thermoregulate in winter are energetic adaptations related to eating a diet composed almost exclusively of bamboo. Differences in FMR of giant pandas between our study and previous studies (one similar and one lower) appear to be due to differences in activity of the giant pandas in those studies.

Abstract Background Flavonoids are important plant secondary metabolites (PSMs) that have been widely used for their health-promoting effects. However, little is known about overall flavonoid metabolism and the interactive effects between flavonoids and the gut microbiota. The flavonoid-rich bamboo and the giant panda provide an ideal system to bridge this gap. Results Here, integrating metabolomic and metagenomic approaches, and in vitro culture experiment, we identified 97 flavonoids in bamboo and most of them have not been identified previously; the utilization of more than 70% flavonoid monomers was attributed to gut microbiota; the variation of flavonoid in bamboo leaves and shoots shaped the seasonal microbial fluctuation. The greater the flavonoid content in the diet was, the lower microbial diversity and virulence factor, but the more cellulose-degrading species. Conclusions Our study shows an unprecedented landscape of beneficial PSMs in a non-model mammal and reveals that PSMs remodel the gut microbiota conferring host adaptation to diet transition in an ecological context, providing a novel insight into host-microbe interaction. To achieve reproduction, male solitary mammals need to locate females using chemical communication with high levels of precision. In the case of giant pandas, the total estrus period of females was usually 15 days each year, however, successful mating activity is finished within 3 days from respective home range. The mating pattern of giant pandas, where multiple males compete for each female requires females employ efficient systems to communicate their estrus phases. To verifying whether the scent secretions of giant pandas changes by gender and estrus progression, the microbiota and compounds in 29 anogenital gland samples from 14 individuals during estrus were analyzed by 16S rRNA sequencing and GC-MS. We show that the microbiota communities covary by gender with 4 particular compounds of scent secretions. Among 597 genera, 34 were identified as biomarkers that could be used to distinguish between different estrus phases. By bacterial-compounds co-analysis, 3 fatty ester acids and squalene compounds covaried with the development of estrus in the bacterial communities of female giant pandas. This study helps clarify how a large, solitary mammal expresses accurate information to improve the likelihood of successful reproduction by changing the composition of microbiota and odor compounds of anogenital glands during estrus.

ABSTRACT Tick infestations have been reported as one of the factors threatening the health of giant pandas, but studies of viral pathogens carried by ticks feeding on the blood of giant pandas are limited. To assess whether blood-sucking ticks of giant pandas can carry viral pathogens and if so, whether the viruses in ticks are associated with those previously detected in giant panda hosts, we determined the viromes of ticks detached from giant pandas in a field stocking area in Sichuan Province, southwest China. Using viral metagenomics we identified 32 viral species in ticks, half of which (including anellovirus [n = 9], circovirus [n = 3], and gemycircularvirus [n = 4]) showed homology to viruses carried by giant pandas and their associated host species (such as red pandas and mosquitoes) in the same living domain. Remarkably, several viruses in this study phylogenetically assigned as bunyavirus, hepe-like virus, and circovirus were detected with relatively high abundance, but whether these newly identified tick-associated viruses can replicate in ticks and then transmit to host animals during a blood meal will require further investigation. These findings further expand our understanding of the role of giant panda-infesting ticks in the local ecosystem, especially related to viral acquisition and transmission, and lay a foundation to assess the risk for giant panda exposure to tick-borne viruses. IMPORTANCE Ticks rank only second to mosquitoes as blood-feeding arthropods, capable of spreading pathogens (including viruses, bacteria, and parasites) to hosts during a blood meal. To better understand the relationship between viruses carried by ticks and viruses that have been reported in giant pandas, it is necessary to analyze the viromes of giant panda-parasitic blood-sucking ticks. This study collected 421 ticks on the body surface of giant pandas in Sichuan Province, China. We characterized the extensive genetic diversity of viruses harbored by these ticks and reported frequent communication of viruses between giant pandas and their ticks. While most of the virome discovered here are nonpathogenic viruses from giant pandas and potentially tick-specific viruses, we revealed some possible tick-borne viruses, represented by novel bunyaviruses. This research contributes to the literature because currently there are few studies on the virome of giant panda-infesting ticks.

Many studies highlight that host phylogeny and diet are the two main factors influencing the animal gut microbiota. However, the internal mechanisms driving the evolution of animal gut microbiota may be more complex and complicated than we previously realized. Here, based on a large-scale meta-analysis of animal gut microbiota (16 s RNA gene data from approximately 1,800 samples; 108 metagenomes) across a wide taxonomic range of hosts, from invertebrate to vertebrate, we found high similarity in the gut microbial community (high proportion of Gammaproteobacteria (Pseudomonas)) of invertebrate insects and vertebrate bamboo-eating pandas (giant panda and red panda), which might be associated their plant-eating behavior and the presence of oxygen in the intestinal tract. A Pseudomonas strain-level analysis using 108 metagenomes further revealed that the response to either host niches or selection by the host might further lead to host-specific strains (or sub-strains) among the different hosts congruent with their evolutionary history. In this study, we uncovered new insights into the current understanding of the evolution of animals and their gut microbiota.

Abstract Background Parasitic infections are among the important causes of death of giant pandas (Ailuropoda melanoleuca) that hamper their survival in the wild. There are about 35 species of parasites which have been identified in giant pandas, but no information is currently available regarding the infection of Babesia in giant pandas. Babesia spp. are common intraerythrocytic parasite in wildlife, transmitted by ixodid ticks, which cause babesiosis. Clinical signs of babesiosis include fever, hemolysis, anemia, jaundice and death. Methods A species of Babesia was detected in the blood of a giant panda based on morphology and PCR amplification of the 18S rRNA gene. The phylogenetic relationship of Babesia sp. infecting giant panda was assessed by gene sequence alignment and phylogenetic analysis. Results Our analysis revealed that the Babesia isolate detected was most similar to an unidentified species of Babesia identified in black bears (Ursus thibetanus japonicus) from Japan (Babesia sp. Iwate, AB586027.1) with a 99.56% sequence similarity, followed by Babesia sp. EBB (AB566229.1, 99.50%) and Babesia sp. Akita (AB566229.1, 99.07%). Conclusions To our knowledge, this is the first report of Babesia detected in the giant panda. The results indicate that this Babesia sp. may be a novel species, currently named Babesia sp. strain EBP01.

The mammal gut is a rich reservoir of antibiotic resistance genes (ARGs), and the relationship between bacterial communities and ARGs has been widely studied. Despite ecological significance of microeukaryotes (fungi and protists), our understanding of their roles in the mammal gut microbiome and antibiotic resistome is still limited. Here, we used amplicon sequencing, metagenomic sequencing and high-throughput quantitative PCR to examine microbiomes and antibiotic resistomes of 41 giant panda fecal samples from individuals with different genders, ages, sampling sites and diet. Our results show that diverse protists inhabit in the giant panda gut ecosystem, dominated by consumers. Higher abundance of protistan consumers was detected in the elder compared to sub-adult and adult giant pandas. Diet is the main driving factor of variation in ARGs in the giant panda gut microbiome. Weighted correlation network analysis identified two key microbial modules from multitrophic communities, which all contributed to the variation in ARGs in the giant panda gut. Protists occupied an important position in the two modules which were dominated by fungal taxa. Deterministic processes made a more important contribution to microbial community assembly of the two modules than to bacterial, fungal and protistan communities. This study sheds new light on how key microbial modules contribute to the variation in ARGs, which is crucial in understanding dynamics of antibiotic resistome in the mammal gut, particularly endangered species.

One strategy to protect endangered species, and improve the quality of habitat to meet the needs of both the wildlife and human communities that rely on large protected areas (such as national park), is by zoning its management for multiple uses. We assessed whether multi-use zoning of the Giant Panda National Park (GPNP) could achieve the goal of protecting the panda population and its habitat, while also promoting community development. We integrate panda presence data, human disturbance distribution, and environmental factors to evaluate panda habitat suitability, the effectiveness of zoning designations, and the impact of human disturbance on panda habitat. Our results show that panda habitat suitability has been partially improved, as certain areas of increased in suitability or stabilized (maintained suitability) across the research region between 2001–2003 and 2011–2013, based on the 3rd and 4th national surveys of the giant panda. Most of the optimum and suitable habitat for panda were located in the core protection area of the GPNP. However, the optimum habitat in the general control area is often located at the junction with the core protection area, indicating a particular need to strengthen management in these areas. Meanwhile, the encounter rates of livestock grazing were highest in optimum habitat and unsuitable habitat. As such, particular attention needs to be paid to the pressures on wildlife caused by human disturbances, such as livestock grazing, in the general control area. Our analyses and these findings have important implications for giant panda conservation and GPNP construction.

Ecosystem modelling based on membrane computing is emerging as a powerful way to study the dynamics of (real) ecological populations. These models, providing distributed parallel devices, have shown a great potential to imitate the rich features observed in the behaviour of species and their interactions and key elements to understand and model ecosystems. Compared with differential equations, membrane computing models, also known as P systems, can model more complex biological phenomena due to their modularity and their ability to enclose the evolution of different environments and simulate, in parallel, different interrelated processes. In this paper, a comprehensive survey of membrane computing models for ecosystems is given, taking a giant panda ecosystem as an example to assess the model performance. This work aims at modelling a number of species using P systems with different membrane structure types to predict the number of individuals depending on parameters such as reproductive rate, mortality rate, and involving processes as rescue or release. Firstly, the computing models are introduced conceptually, describing the main elements constituting the syntax of these systems and explaining the semantics of the rules involved. Next, various modelled species (including endangered animals, plants, and bacteria) are summarized, and some computer tools are presented. Then, a discussion follows on the use of P systems for ecosystem modelling. Finally, a case study on giant pandas in Chengdu Base is analysed, concluding that the study in this field by using PDP systems can provide a valuable tool to deepen into the knowledge about the evolution of the population. This could ultimately help in the decision-making processes of the managers of the ecosystem to increase the species diversity and modify the adaptability. Besides, the impacts of natural disasters on the population dynamics of the species should also be considered. The analysis performed throughout the paper has taken into consideration this fact in order to increase the reliability of the prospects making use of the models designed.

Abstract Background Polyomaviruses infect a wide variety of mammalian and avian hosts with a broad spectrum of outcomes including asymptomatic infection, acute systemic disease, and tumor induction. Methods Viral metagenomics and general PCR methods were used to detected viral nucleic acid in the samples from a diseased and healthy giant pandas. Results A novel polyomavirus, the giant panda polyomavirus 1 (GPPyV1) from the nasal cavity of a dead giant panda (Ailuropoda melanoleuca) was characterized. The GPPyV1 genome is 5144 bp in size and reveals five putative open-reading frames coding for the classic small and large T antigens in the early region, and the VP1, VP2 and VP3 capsid proteins in the late region. Phylogenetic analyses of the large T antigen of the GPPyV1 indicated GPPyV1 belonged to a putative new species within genus Deltapolyomavirus, clustering with four human polyomavirus species. The GPPyV1 VP1 and VP2 clustered with genus Alphapolyomavirus. Our epidemiologic study indicated that this novel polyomavirus was also detected in nasal swabs and fecal samples collected from captive healthy giant pandas. Conclusion A novel polyomavirus was detected in giant pandas and its complete genome was characterized, which may cause latency infection in giant pandas.

Abstract Previous studies have shown that giant pandas (Ailuropoda melanoleuca) can discriminate face-like shapes, but little is known about their cognitive ability with respect to the emotional expressions of humans. We tested whether adult giant pandas can discriminate expressions from pictures of half of a face and found that pandas can learn to discriminate between angry and happy expressions based on global information from the whole face. Young adult pandas (5–7 years old) learned to discriminate expressions more quickly than older individuals (8–16 years old), but no significant differences were found between females and males. These results suggest that young adult giant pandas are better at discriminating emotional expressions of humans. We showed for the first time that the giant panda, can discriminate the facial expressions of humans. Our results can also be valuable for the daily care and management of captive giant pandas.

Abstract Background The giant panda (Ailuropoda melanoleuca) is a vulnerable mammal herbivore living wild in central China. Viral infections have become a potential threat to the health of these endangered animals, but limited information related to these infections is available. Methods Using a viral metagenomic approach, we surveyed viruses in the feces, nasopharyngeal secretions, blood, and different tissues from a wild giant panda that died from an unknown disease, a healthy wild giant panda, and 46 healthy captive animals. Results The previously uncharacterized complete or near complete genomes of four viruses from three genera in Papillomaviridae family, six viruses in a proposed new Picornaviridae genus (Aimelvirus), two unclassified viruses related to posaviruses in Picornavirales order, 19 anelloviruses in four different clades of Anelloviridae family, four putative circoviruses, and 15 viruses belonging to the recently described Genomoviridae family were sequenced. Reflecting the diet of giant pandas, numerous insect virus sequences related to the families Iflaviridae, Dicistroviridae, Iridoviridae, Baculoviridae, Polydnaviridae, and subfamily Densovirinae and plant viruses sequences related to the families Tombusviridae, Partitiviridae, Secoviridae, Geminiviridae, Luteoviridae, Virgaviridae, and Rhabdoviridae; genus Umbravirus, Alphaflexiviridae, and Phycodnaviridae were also detected in fecal samples. A small number of insect virus sequences were also detected in the nasopharyngeal secretions of healthy giant pandas and lung tissues from the dead wild giant panda. Although the viral families present in the sick giant panda were also detected in the healthy ones, a higher proportion of papillomaviruses, picornaviruses, and anelloviruses reads were detected in the diseased panda. Conclusion This viral survey increases our understanding of eukaryotic viruses in giant pandas and provides a baseline for comparison to viruses detected in future infectious disease outbreaks. The similar viral families detected in sick and healthy giant pandas indicate that these viruses result in commensal infections in most immuno-competent animals.

Since 2005, 12 captive pandas have been translocated into the wild. Of these, three were killed by conditional pathogen infections after release. Given that the gut microbiome is important to host health and environmental adaptation, increasing the “wildness” of the gut microbiomes of captive pandas might improve translocation success. Here, we analyzed the long-term monitoring data (16S MISEQ data about 700 samples) of two wild giant panda populations (Xiaoxiangling and Minshan Mountains populations), five GPS-collared translocated giant pandas (TPs), and their living environment (dietary bamboos and soils) in the Liziping Reserve, China. We found that panda gut microbiome composition shifted dramatically after translocation: in the captive panda gut microbiome, Enterobacteriaceae dominated, while in the wild panda gut microbiome, Pseudomonadaceae dominated. More “wild” gut microbes were identified in the wild and semi-wild translocated panda guts than in the panda guts prior to release. However, under the current translocation strategy, the semi-wild stage lasts only 2–3 months, which might not be long enough to establish a stable “wild” gut microbial community. The observed changes in the translocated panda gut microbial communities (i.e., the proportional increase in Pseudomonadaceae abundance) and metagenomic function (i.e., the higher proportion of essential amino acid metabolic activity) might reflect a putative evolutionary adaptation to the local environment at the translocation site. We suggest that candidate pandas live with their mothers in a fenced area at the translocation site for an additional year prior to release. The red panda (Ailurus fulgens) has a similar diet, primarily bamboo, and shares the same habitat as the giant panda, Ailuropoda melanoleuca. There are considerable efforts underway to understand the ecology of the red panda and to increase its populations in natural reserves. Yet it is difficult to design an effective strategy for red panda reintroduction if we do not understand its basic biology. Here we report the resting metabolic rate of the red panda and find that it is higher than previously measured on animals from a zoo. The resting metabolic rate was 0.290 ml/g/h (range 0.204-0.342) in summer and 0.361 ml/g/h in winter (range 0.331-0.406), with a statistically significant difference due to season and test temperature. Temperatures in summer were probably within the thermal neutral zone for metabolism but winter temperatures were below the thermal neutral zone. There was no difference in metabolic rate between male and female red pandas and no difference due to mass. Our values for metabolic rate were much higher than those measured by McNab for 2 red pandas from a zoo. The larger sample size (17), more natural conditions at the Panda Base and improved accuracy of the metabolic instruments provided more accurate metabolism measurements. Contrary to our expectations based on their low quality bamboo diet, the metabolic rates of red pandas were similar to mammals of the same size. Based on their metabolic rates red pandas would not be limited by their food supply in natural reserves.

Range expansions may create a unique spatial genetic pattern characterized by alternate genetically homogeneous domains and allele frequency clines. Previous attempts to model range expansions have mainly focused on the loss of genetic diversity during expansions. Using individual-based models, we examined spatial genetic patterns under two expansion scenarios, boundary-limited range expansions (BLRE) and phenotype-limited range expansions (PhLRE). Our simulation revealed that the genetic diversity within populations lost quickly during the range expansion, while the genetic difference accumulated between populations. Consequently, accompanying the expansions, the overall diversity featured a slow decrease. Specifically, during BLREs, high speed of boundary motion facilitated the maintenance of total genetic diversity and sharpened genetic clines. Very slight constraints on boundary motion of BLREs drastically narrowed the homogeneous domains and increased the allele frequency fluctuations from those levels exhibited by PhLREs. Even stronger constraints, however, surprisingly brought the width of homogeneous domains and the allele frequency fluctuations back to the normal levels of PhLREs. Furthermore, high migration rates maintained a higher total genetic diversity than low ones did during PhLREs. Whereas, the total genetic diversities during BLREs showed a contrary pattern: higher when migration was low than those when migration was high. Besides, the increase of migration rates helped maintain a greater number of homogeneous domains during PhLREs, but their effects on the number of homogeneous domains during BLREs were not monotonous. Previous studies have showed that the homogenous domains can merge to form a few broad domains as the expansion went on, leading to fewer homogeneous domains. Our simulations, meanwhile, revealed that the range expansions could also rebuild homogeneous domains from the clines during the range expansion. It is possible that that the number of homogeneous domains was determined by the interaction of merging and newly emerging homogeneous domains.
