Plantain virus X was first recognized by the ICTV as a species in the genus Potexvirus in 1982. However, because no sequence was available for plantain virus X (PlVX), abolishing the species was proposed to the Flexiviridae working group of the ICTV in 2015. This initiated efforts to sequence the original isolates from Plantago lanceolata samples. Here we report the full‐genome sequencing of two original isolates of PlVX, which demonstrate that the virus is synonymous to Actinidia virus X, a species previously reported from kiwifruit (Actinidia sp.) and blackcurrant (Ribes nigrum). PlVX was previously noted to be widespread in the UK in P. lanceolata. This report additionally presents novel data on the distribution and diversity of PlVX, collected at the same site as the original UK isolates, and from three independent surveys, two in the Netherlands and one in Belgium. This study also includes two new host records for PlVX, Browallia americana and Capsicum annuum (sweet pepper), indicating the virus is more widespread and infects a broader range of hosts than previously reported. This stresses the importance of surveys of noncultivated species to gain insight into viral distribution and host range. This study also demonstrates the value of generating sequence data for isolates retained in virus collections. Additionally, it demonstrates the potential value in prepublication data sharing for giving context to virus detections such as the four independent studies here which, when combined, give greater clarity to the identity, diversity, distribution, and host range of plantain virus X. Potato virus Y (PVY, genus Potyvirus, family Potyviridae) causes high economic losses worldwide, especially in the production of seed potatoes ( Solanum tuberosum). PVY control systems rely on measuring virus pressure and vector pressure in the field. Calculation of the vector pressure is based on the relative efficiency factors (REFs) of aphid species. These REFs express the transmission efficiency of aphid species in relation to the transmission efficiency of Myzus persicae, the most efficient vector of PVY. In this paper, we report on the determination of aphids' relative transmission efficiency factors (REFs) for isolates of the PVY strains PVYN, PVYNTN and PVYN-Wi. Biotype Mp2 of M. persicae was tested for its transmission efficiency for six PVY isolates (one PVYN, three PVYNTN and two PVYN-Wi isolates) and showed comparable average transmission efficiencies for all isolates. The transmission rate of this biotype for the six PVY isolates was set to 1 and Mp2 was used as an internal control in transmission experiments to determine the REFs of three other biotypes of M. persicae and 16 other aphid species (three biotypes per species when available) for the six PVY isolates. Comparing the calculated REFs for PVYN with the REFs reported in the previous century for PVYN, we observe overall comparable REFs, except for Aphis fabae, Aphis spp., Hyperomyzus lactucae, Macrosiphum euphorbiae and Rhopalosiphum padi, which have a lower REF in our experiments, and Aphis frangulae and Phorodon humuli, which have now a higher REF. Comparing the new REFs found for the PVYNTN strains with the new REFs for PVYN, we observe that they are overall comparable, except for A. frangulae (0.17 compared with 0.53) and Schizaphis graminum (0.05 compared with 0.00). Comparing the REFs calculated for PVYN-Wi with those calculated for PVYN, we can observe six aphid species with higher REFs ( Acyrthosiphon pisum, A. fabae, Aphis nasturtii, Aphis spp., P. humuli and R. padi). Only the species A. frangulae shows a lower REF for PVYN-Wi compared with the transmission efficiency of PVYN. Three aphid species ( Aulacorthum solani, Myzus ascalonicus and S. graminum) for which no REF was determined earlier were found to be capable to transmit PVY and their REFs were determined. Rhizoctonia solani is a plant pathogenic fungus with a wide host range. Host plant specificity within R. solani was analysed on seedlings grown aseptically on agar, which allowed continuous observation of both the fungus and the whole plant without disturbing the interaction. Symptom development on cauliflower, Arabidopsis, eggplant. tomato and potato by 32 R. solani isolates, belonging to six different anastornosis groups (AGs), was studied. Host plant specificity of isolates, as analysed by similarity clustering, was similar to AG-related host plant specificity as observed in the field, with AG3 isolates (except two avirulent strains) separating from the other isolates. Two R. solani isolates with a reciprocal pathogenicity on cauliflower and tomato were selected for further studies. These showed that in the pathogenic combination, R. solani isolates grew over the plant, adhered and formed infection structures, while in the nonpathogenic combination isolates grew over the plant, but neither adhesion nor the formation of infection structures occurred. In October 2006, tomato plants with torrado disease were sampled in Spain. In a sample of cv. Mariana, originating from Gran Canaria, Tomato torrado virus (ToTV, genus Torradovirus) was detected (isolate GCN06; Alfaro-Fernández et al., 2010). In 2013, the sample was further analysed using next-generation sequencing (NGS). Total RNA, extracted from ca. 150 mg of leaf tissues, was used for an RNA library suitable for Illumina HiSeq paired end sequencing. A de novo assembly (using CLC Genomic Workbench v.6.5) resulted in 1380 sequence contigs. BLAST searches revealed the presence of ToTV and Tomato chlorosis virus (ToCV, genus Crinivirus). One contig (3427 nts, 8901 reads), showed 99.85% identity with Southern tomato virus (STV, genus Amalgavirus), isolate Mexico-1 (GenBank accession No. EF442780), a dsRNA seed-transmitted virus (Sabanadzovic et al., 2009). Reference assembly with the Mexico-1 sequence resulted in a partial sequence of 3420 nts (GenBank KJ174690). The presence of STV in sample GCN06 was verified in RT-PCR using the specific primers STV-fw and STV-rev (Candresse et al., 2013) and sequencing of the obtained amplicon. A new sampling in May 2014 in Gran Canaria revealed the presence of STV in six out of seven tomato samples of cv Mariana. All these samples were co-infected with Pepino mosaic virus (PepMV, genus Potexvirus), Tomato spotted wilt virus (TSWV, genus Tospovirus), and Tomato yellow leaf curl virus (TYLCV, genus Begomovirus). Because STV was generally found in samples co-infected with other viruses, its symptomatology in tomato remains unclear. One-step RT-qPCR TaqMan assays have been developed for six plant viruses with considerable economic impact in the growing of tulip and lily bulbs: lily mottle virus, lily symptomless virus, lily virus X, Plantago asiatica mosaic virus, tulip breaking virus and tulip virus X. To enhance efficacy and cost-efficiency these assays were combined into multiplex panels. Four different multiplex panels were designed, each consisting of three virus assays and an adapted assay for the housekeeping gene nad5 of lilies and tulips, that acts as an internal amplification control. To eliminate false negative results due to variation in the viral genome sequences, for each target virus two assays were developed on distinct conserved genomic regions. Specificity, PCR efficiency and compatibility of primers and probes were tested using gBlock constructions. Diagnostic samples were used to evaluate the strategy. High Throughput Sequencing of a set of the diagnostic samples, further verified the presence or absence of the viruses in the RNA samples and sequence variations in the target genes.
