Computed tomography is a widely used imaging modality with applications ranging from medical imaging to material analysis. One major challenge arises from the lack of scanning information at certain angles, leading to distorted CT images with artifacts. This results in an ill-posed problem known as the Limited Angle Computed Tomography (LACT) reconstruction problem. To address this problem, we propose Residual Null-Space Diffusion Stochastic Differential Equations (RN-SDEs), which are a variant of diffusion models that characterize the diffusion process with mean-reverting (MR) stochastic differential equations. To demonstrate the generalizability of RN-SDEs, our experiments are conducted on two different LACT datasets, i.e., ChromSTEM and C4KC-KiTS. Through extensive experiments, we show that by leveraging learned Mean-Reverting SDEs as a prior and emphasizing data consistency using Range-Null Space Decomposition (RNSD) based rectification, RN-SDEs can restore high-quality images from severe degradation and achieve state-of-the-art performance in most LACT tasks. Additionally, we present a quantitative comparison of computational complexity and runtime efficiency, highlighting the superior effectiveness of our proposed approach.

The performance of superconducting qubits is often limited by dissipation and two-level systems (TLS) losses. The dominant sources of these losses are believed to originate from amorphous materials and defects at interfaces and surfaces, likely as a result of fabrication processes or ambient exposure. Here, we explore a novel wet chemical surface treatment at the Josephson junction-substrate and the substrate-air interfaces by replacing a buffered oxide etch (BOE) cleaning process with one that uses hydrofluoric acid followed by aqueous ammonium fluoride. We show that the ammonium fluoride etch process results in a statistically significant improvement in median $\text{T}_1$ by $\sim22\%$ ($p=0.002$), and a reduction in the number of strongly-coupled TLS in the tunable frequency range. Microwave resonator measurements on samples treated with the ammonium fluoride etch prior to niobium deposition also show $\sim33\%$ lower TLS-induced loss tangent compared to the BOE treated samples. As the chemical treatment primarily modifies the Josephson junction-substrate interface and substrate-air interface, we perform targeted chemical and structural characterizations to examine materials' differences at these interfaces and identify multiple microscopic changes that could contribute to decreased TLS.

We investigate the space of weights spanned by a large collection of customized diffusion models. We populate this space by creating a dataset of over 60,000 models, each of which is a base model fine-tuned to insert a different person's visual identity. We model the underlying manifold of these weights as a subspace, which we term weights2weights. We demonstrate three immediate applications of this space -- sampling, editing, and inversion. First, as each point in the space corresponds to an identity, sampling a set of weights from it results in a model encoding a novel identity. Next, we find linear directions in this space corresponding to semantic edits of the identity (e.g., adding a beard). These edits persist in appearance across generated samples. Finally, we show that inverting a single image into this space reconstructs a realistic identity, even if the input image is out of distribution (e.g., a painting). Palladium (Pd) catalysts have been extensively studied for the direct synthesis of H2O through the hydrogen oxidation reaction at ambient conditions. This heterogeneous catalytic reaction not only holds considerable practical significance but also serves as a classical model for investigating fundamental mechanisms, including adsorption and reactions between adsorbates. Nonetheless, the governing mechanisms and kinetics of its intermediate reaction stages under varying gas conditions remains elusive. This is attributed to the intricate interplay between adsorption, atomic diffusion, and concurrent phase transformation of catalyst. Herein, the Pd-catalyzed, water-forming hydrogen oxidation is studied, in situ, to investigate intermediate reaction stages via fluid cell transmission electron microscopy. The dynamic behaviors of water generation, associated with reversible palladium hydride formation, are captured in real time with a nanoscale spatial resolution. Our findings suggest that the hydrogen oxidation rate catalyzed by Pd is significantly affected by the sequence in which gases are introduced. Through direct evidence of electron diffraction and density functional theory calculation, we demonstrate that the hydrogen oxidation rate is limited by adsorption processes of gas precursors. These nanoscale insights help identify the optimal reaction conditions for Pd-catalyzed hydrogen oxidation, which has substantial implications for water production technologies. Superconducting Nb thin films have recently attracted significant attention due to their utility for quantum information technologies. In the processing of Nb thin films, fluoride-based chemical etchants are commonly used to remove surface oxides that are known to affect superconducting quantum devices adversely. However, these same etchants can also introduce hydrogen to form Nb hydrides, potentially negatively impacting microwave loss performance. Here, we present comprehensive materials characterization of Nb hydrides formed in Nb thin films as a function of fluoride chemical treatments. In particular, secondary-ion mass spectrometry, X-ray scattering, and transmission electron microscopy reveal the spatial distribution and phase transformation of Nb hydrides. The rate of hydride formation is determined by the fluoride solution acidity and the etch rate of Nb2O5, which acts as a diffusion barrier for hydrogen into Nb. The resulting Nb hydrides are detrimental to Nb superconducting properties and lead to increased power-independent microwave loss in coplanar waveguide resonators. However, Nb hydrides do not correlate with two-level system loss or device aging mechanisms. Overall, this work provides insight into the formation of Nb hydrides and their role in microwave loss, thus guiding ongoing efforts to maximize coherence time in superconducting quantum devices.

In-situ environmental transmission electron microscopy (E-TEM) provides sub-Angstrom spatiotemporal information on nanoscale chemical transformations. However, the high-energy electron probe can significantly affect the surrounding medium's chemistry and induce side reactions within the area of interest. Radiolysis, or the dissociation of molecules under electron beam irradiation, has become an increasingly important consideration in in-situ nanomaterials characterization. While numerous studies have explored this phenomenon in liquid-cell TEM, there are no reported extensions to gas phase TEM thus far. Herein, we present a generalized computational model to elucidate radiation chemistry in both gas and liquid E-TEM. Our model reveals that gas phase E-TEM produces radiolytic species with lower reactivity than in the liquid phase. However, these radiolysis species can accumulate to levels that interfere with desired reactions, especially at higher pressures. We verify our model by studying the radiation-promoted oxidation of aluminum nanocubes and the disproportionation of carbon monoxide, where we find increasing the electron beam dose rate increases the rate of AlOx production and deposited carbon, respectively. Additionally, we propose guidelines to control the production of radiolysis species within these closed-cell in-situ nanoreactors. Taken together, these findings should pave the way for nanoscale control of chemical reactions in E-TEM.

We propose a new approach for generative modeling based on training a neural network to be idempotent. An idempotent operator is one that can be applied sequentially without changing the result beyond the initial application, namely $f(f(z))=f(z)$. The proposed model $f$ is trained to map a source distribution (e.g, Gaussian noise) to a target distribution (e.g. realistic images) using the following objectives: (1) Instances from the target distribution should map to themselves, namely $f(x)=x$. We define the target manifold as the set of all instances that $f$ maps to themselves. (2) Instances that form the source distribution should map onto the defined target manifold. This is achieved by optimizing the idempotence term, $f(f(z))=f(z)$ which encourages the range of $f(z)$ to be on the target manifold. Under ideal assumptions such a process provably converges to the target distribution. This strategy results in a model capable of generating an output in one step, maintaining a consistent latent space, while also allowing sequential applications for refinement. Additionally, we find that by processing inputs from both target and source distributions, the model adeptly projects corrupted or modified data back to the target manifold. This work is a first step towards a ``global projector'' that enables projecting any input into a target data distribution.

Scanning transmission electron microscopy (STEM) has been extensively used for imaging complex materials down to atomic resolution. The most commonly employed STEM modality, annular dark-field imaging, produces easily-interpretable contrast, but is dose-inefficient and produces little to no discernible contrast for light elements and weakly-scattering samples. An alternative is to use STEM phase retrieval imaging, enabled by high speed detectors able to record full images of a diffracted STEM probe over a grid of scan positions. Phase retrieval imaging in STEM is highly dose-efficient, enabling the measurement of the structure of beam-sensitive materials such as biological samples. Here, we comprehensively describe the theoretical background, algorithmic implementation details, and perform both simulated and experimental tests for three iterative phase retrieval STEM methods: focused-probe differential phase contrast, defocused-probe parallax imaging, and a generalized ptychographic gradient descent method implemented in two and three dimensions. We discuss the strengths and weaknesses of each of these approaches by comparing the transfer of information using analytical expressions and numerical results for a white-noise model. Do different neural networks, trained for various vision tasks, share some common representations? In this paper, we demonstrate the existence of common features we call "Rosetta Neurons" across a range of models with different architectures, different tasks (generative and discriminative), and different types of supervision (class-supervised, text-supervised, self-supervised). We present an algorithm for mining a dictionary of Rosetta Neurons across several popular vision models: Class Supervised-ResNet50, DINO-ResNet50, DINO-ViT, MAE, CLIP-ResNet50, BigGAN, StyleGAN-2, StyleGAN-XL. Our findings suggest that certain visual concepts and structures are inherently embedded in the natural world and can be learned by different models regardless of the specific task or architecture, and without the use of semantic labels. We can visualize shared concepts directly due to generative models included in our analysis. Calcium carbonate (CaCO3), the most abundant biogenic mineral on earth, plays a crucial role in various fields. Of the four polymorphs, calcite, aragonite, vaterite, and amorphous CaCO3, vaterite is the most enigmatic one due to an ongoing debate regarding its structure that has persisted for nearly a century. In this work, based on systematic transmission electron microscopy characterizations, elaborate crystallographic analysis and machine learning aided molecular dynamics simulations with ab initio accuracy, we reveal that vaterite can be regarded as a polytypic structure. The basic phase is a monoclinic lattice possessing pseudohexagonal symmetry. Direct imaging and atomic-scale simulations provide evidence that a single grain of vaterite can have three orientation variants. Additionally, we find that vaterite undergoes a second-order phase transition. These atomic scale insights provide a comprehensive understanding of the structure of vaterite and offer new perspectives on the biomineralization process of calcium carbonate.

We present a novel transmon qubit fabrication technique that yields systematic improvements in T$_1$ relaxation times. We fabricate devices using an encapsulation strategy that involves passivating the surface of niobium and thereby preventing the formation of its lossy surface oxide. By maintaining the same superconducting metal and only varying the surface structure, this comparative investigation examining different capping materials, such as tantalum, aluminum, titanium nitride, and gold, and film substrates across different qubit foundries definitively demonstrates the detrimental impact that niobium oxides have on the coherence times of superconducting qubits, compared to native oxides of tantalum, aluminum or titanium nitride. Our surface-encapsulated niobium qubit devices exhibit T$_1$ relaxation times 2 to 5 times longer than baseline niobium qubit devices with native niobium oxides. When capping niobium with tantalum, we obtain median qubit lifetimes above 300 microseconds, with maximum values up to 600 microseconds, that represent the highest lifetimes to date for superconducting qubits prepared on both sapphire and silicon. Our comparative structural and chemical analysis suggests why amorphous niobium oxides may induce higher losses compared to other amorphous oxides. These results are in line with high-accuracy measurements of the niobium oxide loss tangent obtained with ultra-high Q superconducting radiofrequency (SRF) cavities. This new surface encapsulation strategy enables even further reduction of dielectric losses via passivation with ambient-stable materials, while preserving fabrication and scalable manufacturability thanks to the compatibility with silicon processes.

In a scanning transmission electron microscope (STEM), producing a high-resolution image generally requires an electron beam focused to the smallest point possible. However, the magnetic lenses used to focus the beam are unavoidably imperfect, introducing aberrations that limit resolution. Modern STEMs overcome this by using hardware aberration correctors comprised of many multipole lenses, but these devices are complex, expensive, and can be difficult to tune. We demonstrate a design for an electrostatic phase plate that can act as an aberration corrector. The corrector is comprised of annular segments, each of which is an independent two-terminal device that can apply a constant or ramped phase shift to a portion of the electron beam. We show the improvement in image resolution using an electrostatic corrector. Engineering criteria impose that much of the beam within the probe-forming aperture be blocked by support bars, leading to large probe tails for the corrected probe that sample the specimen beyond the central lobe. We also show how this device can be used to create other STEM beam profiles such as vortex beams and beams with a high degree of phase diversity, which improve information transfer in ptychographic reconstructions., Comment: 12 pages, 10 figures

Propose: To present DeepCOVID-Fuse, a deep learning fusion model to predict risk levels in patients with confirmed coronavirus disease 2019 (COVID-19) and to evaluate the performance of pre-trained fusion models on full or partial combination of chest x-ray (CXRs) or chest radiograph and clinical variables. Materials and Methods: The initial CXRs, clinical variables and outcomes (i.e., mortality, intubation, hospital length of stay, ICU admission) were collected from February 2020 to April 2020 with reverse-transcription polymerase chain reaction (RT-PCR) test results as the reference standard. The risk level was determined by the outcome. The fusion model was trained on 1657 patients (Age: 58.30 +/- 17.74; Female: 807) and validated on 428 patients (56.41 +/- 17.03; 190) from Northwestern Memorial HealthCare system and was tested on 439 patients (56.51 +/- 17.78; 205) from a single holdout hospital. Performance of pre-trained fusion models on full or partial modalities were compared on the test set using the DeLong test for the area under the receiver operating characteristic curve (AUC) and the McNemar test for accuracy, precision, recall and F1. Results: The accuracy of DeepCOVID-Fuse trained on CXRs and clinical variables is 0.658, with an AUC of 0.842, which significantly outperformed (p < 0.05) models trained only on CXRs with an accuracy of 0.621 and AUC of 0.807 and only on clinical variables with an accuracy of 0.440 and AUC of 0.502. The pre-trained fusion model with only CXRs as input increases accuracy to 0.632 and AUC to 0.813 and with only clinical variables as input increases accuracy to 0.539 and AUC to 0.733. Conclusion: The fusion model learns better feature representations across different modalities during training and achieves good outcome predictions even when only some of the modalities are used in testing.

Quantifying motion in 3D is important for studying the behavior of humans and other animals, but manual pose annotations are expensive and time-consuming to obtain. Self-supervised keypoint discovery is a promising strategy for estimating 3D poses without annotations. However, current keypoint discovery approaches commonly process single 2D views and do not operate in the 3D space. We propose a new method to perform self-supervised keypoint discovery in 3D from multi-view videos of behaving agents, without any keypoint or bounding box supervision in 2D or 3D. Our method, BKinD-3D, uses an encoder-decoder architecture with a 3D volumetric heatmap, trained to reconstruct spatiotemporal differences across multiple views, in addition to joint length constraints on a learned 3D skeleton of the subject. In this way, we discover keypoints without requiring manual supervision in videos of humans and rats, demonstrating the potential of 3D keypoint discovery for studying behavior., Comment: CVPR 2023. Material properties strongly depend on the nature and concentration of defects. Characterizing these features may require nano- to atomic-scale resolution to establish structure-property relationships. 4D-STEM, a technique where diffraction patterns are acquired at a grid of points on the sample, provides a versatile method for highlighting defects. Computational analysis of the diffraction patterns with virtual detectors produces images that can map material properties. Here, using multislice simulations, we explore different virtual detectors that can be applied to the diffraction patterns that go beyond the binary response functions that are possible using ordinary STEM detectors. Using graphene and lead titanate as model systems, we investigate the application of virtual detectors to study local order and in particular defects. We find that using a small convergence angle with a rotationally varying detector most efficiently highlights defect signals. With experimental graphene data, we demonstrate the effectiveness of these detectors in characterizing atomic features, including vacancies, as suggested in simulations. Phase and amplitude modification of the electron beam provides another process handle to change image contrast in a 4D-STEM experiment. Despite the surge of deep learning in the past decade, some users are skeptical to deploy these models in practice due to their black-box nature. Specifically, in the medical space where there are severe potential repercussions, we need to develop methods to gain confidence in the models' decisions. To this end, we propose a novel medical imaging generative adversarial framework, medXGAN (medical eXplanation GAN), to visually explain what a medical classifier focuses on in its binary predictions. By encoding domain knowledge of medical images, we are able to disentangle anatomical structure and pathology, leading to fine-grained visualization through latent interpolation. Furthermore, we optimize the latent space such that interpolation explains how the features contribute to the classifier's output. Our method outperforms baselines such as Gradient-Weighted Class Activation Mapping (Grad-CAM) and Integrated Gradients in localization and explanatory ability. Additionally, a combination of the medXGAN with Integrated Gradients can yield explanations more robust to noise. Superconducting thin films of niobium have been extensively employed in transmon qubit architectures. Although these architectures have demonstrated remarkable improvements in recent years, further improvements in performance through materials engineering will aid in large-scale deployment. Here, we use information retrieved from secondary ion mass spectrometry and electron microscopy to conduct a detailed assessment of the surface oxide that forms in ambient conditions for transmon test qubit devices patterned from a niobium film. We observe that this oxide exhibits a varying stoichiometry with NbO and NbO$_2$ found closer to the niobium film and Nb$_2$O$_5$ found closer to the surface. In terms of structural analysis, we find that the Nb$_2$O$_5$ region is semicrystalline in nature and exhibits randomly oriented grains on the order of 1-2 nm corresponding to monoclinic N-Nb$_2$O$_5$ that are dispersed throughout an amorphous matrix. Using fluctuation electron microscopy, we are able to map the relative crystallinity in the Nb$_2$O$_5$ region with nanometer spatial resolution. Through this correlative method, we observe that amorphous regions are more likely to contain oxygen vacancies and exhibit weaker bonds between the niobium and oxygen atoms. Generative Adversarial Networks (GANs) have shown promise in augmenting datasets and boosting convolutional neural networks' (CNN) performance on image classification tasks. But they introduce more hyperparameters to tune as well as the need for additional time and computational power to train supplementary to the CNN. In this work, we examine the potential for Auxiliary-Classifier GANs (AC-GANs) as a 'one-stop-shop' architecture for image classification, particularly in low data regimes. Additionally, we explore modifications to the typical AC-GAN framework, changing the generator's latent space sampling scheme and employing a Wasserstein loss with gradient penalty to stabilize the simultaneous training of image synthesis and classification. Through experiments on images of varying resolutions and complexity, we demonstrate that AC-GANs show promise in image classification, achieving competitive performance with standard CNNs. Lack of explainability in artificial intelligence, specifically deep neural networks, remains a bottleneck for implementing models in practice. Popular techniques such as Gradient-weighted Class Activation Mapping (Grad-CAM) provide a coarse map of salient features in an image, which rarely tells the whole story of what a convolutional neural network (CNN) learned. Using COVID-19 chest X-rays, we present a method for interpreting what a CNN has learned by utilizing Generative Adversarial Networks (GANs). Our GAN framework disentangles lung structure from COVID-19 features. Using this GAN, we can visualize the transition of a pair of COVID negative lungs in a chest radiograph to a COVID positive pair by interpolating in the latent space of the GAN, which provides fine-grained visualization of how the CNN responds to varying features within the lungs., Comment: 2 pages, 2 figures, to appear as extended abstract at AAAI-22

To fully leverage the power of image simulation to corroborate and explain patterns and structures in atomic resolution microscopy (e.g., electron and scanning probe), an initial correspondence between the simulation and experimental image must be established at the outset of further high accuracy simulations or calculations. Furthermore, if simulation is to be used in context of highly automated processes or high-throughput optimization, the process of finding this correspondence itself must be automated. In this work, we introduce ingrained, an open-source automation framework which solves for this correspondence and fuses atomic resolution image simulations into the experimental images to which they correspond. We describe herein the overall ingrained workflow, focusing on its application to interface structure approximations, and the development of an experimentally rationalized forward model for scanning tunneling microscopy simulation.

In situ electron microscopy is a key tool for understanding the mechanisms driving novel phenomena in 2D structures. Unfortunately, due to various practical challenges, technologically relevant 2D heterostructures prove challenging to address with electron microscopy. Here, we use the differential phase contrast imaging technique to build a methodology for probing local electrostatic fields during electrical operation with nanoscale precision in such materials. We find that by combining a traditional DPC setup with a high pass filter, we can largely eliminate electric fluctuations emanating from short-range atomic potentials. With this method, a priori electric field expectations can be directly compared with experimentally derived values to readily identify inhomogeneities and potentially problematic regions. Layered heterostructure materials with two different functional building blocks can teach us about emergent physical properties and phenomena arising from interactions between the layers. We report the intergrowth compounds KLa$M$$_{1-x}$Te$_{4}$ ($M$ = Mn, Zn; $x\approx$ 0.35) featuring two chemically distinct alternating layers [LaTe$_3$] and [K$M$$_{1-x}$Te]. Their crystal structures are incommensurate, determined by single X-ray diffraction for the Mn compound and transmission electron microscope (TEM) study for the Zn compound. KLaMn$_{1-x}$Te$_{4}$ crystallizes in the orthorhombic superspace group $Pmnm$(01/2${\gamma}$)$s$00 with lattice parameters $a$ = 4.4815(3) {\AA}, $b$ = 21.6649(16) {\AA} and $c$ = 4.5220(3) {\AA}. It exhibits charge density wave (CDW) order at room temperature with a modulation wave vector $\mathbf{q}$ = 1/2$\mathbf{b}$* + 0.3478$\mathbf{c}$* originating from electronic instability of Te-square nets in [LaTe$_{3}$] layers. The Mn analog exhibits a cluster spin glass behavior with spin freezing temperature $T_{\mathrm{f}}$ $\approx$ 5 K attributed to disordered Mn vacancies and competing magnetic interactions in the [Mn$_{1-x}$Te] layers. The Zn analog also has charge density wave order at room temperature with a similar $\mathbf{q}$-vector having the $\mathbf{c}$* component ~ 0.346 confirmed by selected-area electron diffraction (SAED). Electron transfer from [K$M_{1-x}$Te] to [LaTe$_{3}$] layers exists in KLa$M_{1-x}$Te$_{4}$, leading to an enhanced electronic specific heat coefficient. The resistivities of KLa$M_{1-x}$Te$_{4}$ ($M$ = Mn, Zn) exhibit metallic behavior at high temperatures and an upturn at low temperatures, suggesting partial localization of carriers in the [LaTe$_{3}$] layers with some degree of disorder associated with the $M$ atom vacancies in the [$M_{1-x}$Te] layers., Comment: 1 table, 10 figures, 35 pages

We propose a mesh-based technique to aid in the classification of Alzheimer's disease dementia (ADD) using mesh representations of the cortex and subcortical structures. Deep learning methods for classification tasks that utilize structural neuroimaging often require extensive learning parameters to optimize. Frequently, these approaches for automated medical diagnosis also lack visual interpretability for areas in the brain involved in making a diagnosis. This work: (a) analyzes brain shape using surface information of the cortex and subcortical structures, (b) proposes a residual learning framework for state-of-the-art graph convolutional networks which offer a significant reduction in learnable parameters, and (c) offers visual interpretability of the network via class-specific gradient information that localizes important regions of interest in our inputs. With our proposed method leveraging the use of cortical and subcortical surface information, we outperform other machine learning methods with a 96.35% testing accuracy for the ADD vs. healthy control problem. We confirm the validity of our model by observing its performance in a 25-trial Monte Carlo cross-validation. Exploiting polaritons in natural vdW materials has been successful in achieving extreme light confinement and low-loss optical devices and enabling simplified device integration. Recently, a-MoO3 has been reported as a semiconducting biaxial vdW material capable of sustaining naturally orthogonal in-plane phonon polariton modes in IR. In this study, we investigate the polarization-dependent optical characteristics of cavities formed using a-MoO3 to extend the degrees of freedom in the design of IR photonic components exploiting the in-plane anisotropy of this material. Polarization-dependent absorption over 80% in a multilayer Fabry-Perot structure with a-MoO3 is reported without the need for nanoscale fabrication on the a-MoO3. We observe coupling between the a-MoO3 optical phonons and the Fabry-Perot cavity resonances. Using cross-polarized reflectance spectroscopy we show that the strong birefringence results in 15% of the total power converted into the orthogonal polarization with respect to incident wave. These findings can open new avenues in the quest for polarization filters and low-loss, integrated planar IR photonics and in dictating polarization control.

Physically vitrifying single-element metallic glass requires ultrahigh cooling rates, which are still unachievable for most of the closest-packed metals. Here, we report a facile synthetic strategy for creating mono-atomic palladium metallic glass nanoparticles with a purity of 99.35 +/- 0.23 at% from palladium-silicon liquid droplets using a cooling rate below 1000 K/s. In-situ environmental transmission electron microscopy directly detected the leaching of silicon. Further hydrogen absorption experiment showed that this palladium metallic glass expanded little upon hydrogen uptake, exhibiting a great potential application for hydrogen separation.
