4. Residual circulation and freshwater retention within an event-driven system of intertidal basins

Abstract

This study explores the spatiotemporal variability in the residual circulation and its dependence on external forces in an interconnected system of intertidal basins. We focus on the Dutch Wadden Sea (DWS), where winds play a major role in water movements and storms significantly affect its short-term characteristics. We make use of realistic three-dimensional high-resolution numerical simulations to model the hydrodynamics in the DWS for the years 2005–2015. First, the ‘empirical orthogonal function’ method is applied to analyze systematically the relative contributions of various forcing mechanisms on the residual (i.e., tidally averaged) volume flow through the inlets and the shallow watersheds delimiting the system and each tidal basin. Then, we compute the tidally averaged flushing frequency of fresh water over the entire period of analysis, and we study its variations at short and long time scales. It is found that over 98% of the residual flow's spatiotemporal variations can be explained by the first three EOF modes, which are highly correlated with the cubic power of the vectorial wind components' speed and the amount of fresh water discharged into the back-barrier system. This study reveals that incidental short-duration events (e.g., storms) occurring at time scales of hours to days, albeit episodic and highly variable, strongly influence the residual transport's inter-annual variability and its long-term typical value in multiple-inlet coastal systems.

5. Statistical detection of spatio-temporal patterns in the salinity feld within an inter-tidal basin

Abstract

Salinity is a key factor affecting biological processes and biodiversity in estuarine systems. This study investigates temporal and spatial changes in salinity at a basin-wide scale for 2005–2015 in the Dutch Wadden Sea. Scan statistics is applied to track salinity variations systematically and to detect potential clusters, i.e., estuarine regions marked by anomalous high-salinity (or low-salinity) values in a certain period (i.e., strong deviations from the expected value in a statistical sense). Clusters’ statistical significance has been assessed via Monte Carlo simulations. Particular attention is devoted to event-driven spatial and temporal patterns characterized by extreme salinity values since these episodes dramatically increase stress levels on organisms living in intertidal areas. Periodic components in the modeled salinity time series are identified using wavelet analysis and eventually removed from the signal before performing scan statistics. Wavelet analysis suggests that tides are the chief agent controlling salinity fluctuations in the system at within-day time scales, whereas no dominant periodicities were detected at longer time scales. Scan statistics reveal long-lasting clusters next to the main freshwater outlets and within the areas characterized by low water exchanges. In contrast, active regions of the estuary can efficiently counteract extreme events and quickly recover their pre-perturbation conditions. Finally, by analyzing the freshwater dispersal in the system, it is found that clusters’ occurrence is related to episodic events characterized by extreme conditions in the southwesterly wind and freshwater discharge. This research demonstrates that scan statistics can be used as a powerful tool for spatiotemporal analyses of marine systems and for identifying data-clustering that may be indicative of emerging environmental hazards (e.g., due to climate change).

11. Dynamics of marsh‐derived sediments in lagoon‐type estuaries

Abstract

Salt marshes are valuable ecosystems that must trap sediments and accrete in order to counteract the deleterious effect of sea‐level rise. Previous studies have shown that the capacity of marshes to build up vertically depends on both autogenous and exogenous processes including eco‐geomorphic feedbacks and sediment supply from in‐land and coastal ocean. There have been numerous efforts to quantify the role played by the sediments coming from marsh edge erosion on the resistance of salt marshes to sea‐level rise. However, the majority of existing studies investigating the interplay between lateral and vertical dynamics use simplified modelling approaches and they do not consider that marsh retreat can affect the regional scale hydrodynamics and sediment retention in back‐barrier basins.In this study, we evaluated the fate of the sediments originating from marsh lateral loss by using high‐resolution numerical model simulations of Jamaica Bay, a small lagoonal estuary located in New York City. Our findings show that up to 42% of the sediments released during marsh edge erosion deposits on the shallow areas of the basin and over the vegetated marsh platforms, contributing positively to the sediment budget of the remaining salt marshes. Furthermore, we demonstrate that with the present‐day sediment supply from the ocean the system cannot keep pace with sea‐level rise even accounting for the sediment liberated in the bay through marsh degradation. Our study highlights the relevance of multiple sediment sources for the maintenance of the marsh complex.

Contains fulltext : 153534.pdf (Publisher’s version ) (Open Access) INTRODUCTION: Adults with end-stage kidney disease (ESKD) treated with haemodialysis experience mortality of between 15% and 20% each year. Effective interventions that improve health outcomes for long-term dialysis patients remain unproven. Novel and testable determinants of health in dialysis are needed. Nutrition and dietary patterns are potential factors influencing health in other health settings that warrant exploration in multinational studies in men and women treated with dialysis. We report the protocol of the "DIETary intake, death and hospitalisation in adults with end-stage kidney disease treated with HaemoDialysis (DIET-HD) study," a multinational prospective cohort study. DIET-HD will describe associations of nutrition and dietary patterns with major health outcomes for adults treated with dialysis in several countries. METHODS AND ANALYSIS: DIET-HD will recruit approximately 10,000 adults who have ESKD treated by clinics administered by a single dialysis provider in Argentina, France, Germany, Hungary, Italy, Poland, Portugal, Romania, Spain, Sweden and Turkey. Recruitment will take place between March 2014 and June 2015. The study has currently recruited 8000 participants who have completed baseline data. Nutritional intake and dietary patterns will be measured using the Global Allergy and Asthma European Network (GA(2)LEN) food frequency questionnaire. The primary dietary exposures will be n-3 and n-6 polyunsaturated fatty acid consumption. The primary outcome will be cardiovascular mortality and secondary outcomes will be all-cause mortality, infection-related mortality and hospitalisation. ETHICS AND DISSEMINATION: The study is approved by the relevant Ethics Committees in participating countries. All participants will provide written informed consent and be free to withdraw their data at any time. The findings of the study will be disseminated through peer-reviewed journals, conference presentations and to participants via regular newsletters. We expect that the DIET-HD study will inform large pragmatic trials of nutrition or dietary interventions in the setting of advanced kidney disease.

Abstract

Introduction The prevalence of cognitive impairment may be increased in adults with end-stage kidney disease compared with the general population. However, the specific patterns of cognitive impairment and association of cognitive dysfunction with activities of daily living and clinical outcomes (including withdrawal from treatment) among haemodialysis patients remain incompletely understood. The COGNITIVE impairment in adults with end-stage kidney disease treated with HemoDialysis (COGNITIVE-HD) study aims to characterise the age-adjusted and education-adjusted patterns of cognitive impairment (using comprehensive testing for executive function, perceptual-motor function, language, learning and memory, and complex attention) in patients on haemodialysis and association with clinical outcomes. Methods and analysis A prospective, longitudinal, cohort study of 750 adults with end-stage kidney disease treated with long-term haemodialysis has been recruited within haemodialysis centres in Italy (July 2013 to April 2014). Testing for neurocognitive function was carried out by a trained psychologist at baseline to assess cognitive functioning. The primary study factor is cognitive impairment and secondary study factors will be specific domains of cognitive function. The primary outcome will be total mortality. Secondary outcomes will be cause-specific mortality, major cardiovascular events, fatal and non-fatal myocardial infarction and stroke, institutionalisation, and withdrawal from treatment at 12 months. Ethics and dissemination This protocol was approved before study conduct by the following responsible ethics committees: Catania (approval reference 186/BE; 26/09/2013), Agrigento (protocol numbers 61–62; 28/6/2013), USL Roma C (CE 39217; 24/6/2013), USL Roma F (protocol number 0041708; 23/7/2013), USL Latina (protocol number 20090/A001/2011; 12/7/2013), Trapani (protocol number 3413; 16/7/2013) and Brindisi (protocol number 40259; 6/6/2013). All participants have provided written and informed consent and can withdraw from the study at any time. The findings of the study will be disseminated through peer-reviewed journals and national and international conference presentations and to the participants through communication within the dialysis network in which this study is conducted.

20. Swimming kinematics of deep-sea fishes.

Abstract

Although the deep oceans represent Earth's largest habitat, the challenges of studying deep-sea organisms in situ have limited our understanding of adaptation, ecology, and behaviour in these important ecosystems. One fundamental trait of fishes that remains largely unexplored in the deep ocean is swimming, a vital process for movement, migration, and dispersal in marine habitats. Deep-sea conditions such as temperature, pressure, and food availability could each impact the speed and efficiency of swimming in fishes. To investigate swimming kinematics of fishes with increasing depth, we analysed in situ video of bony fishes across a 6000-m depth gradient. We compared open-source videos of fishes from National Oceanic and Atmospheric Administration (NOAA) Ocean Exploration with tank-based recordings of shallow-water relatives from Puget Sound, Washington, USA to understand how both habitat depth and phylogeny influence swimming in fishes. We analysed kinematics in four dominant demersal fish groups, the orders Anguilliformes, Gadiformes, Ophidiiformes, and Perciformes. Deep-sea fishes swam consistently slowly. Swimming kinematics varied across temperature, oxygen, body elongation, and depth. These results suggest that swimming kinematics do not change linearly with increasing habitat depth in fishes and that the impacts of deep-sea conditions such as low temperatures, high pressures, and low nutrient availability on swimming behaviour need to be considered independently of one another. Abstract

Purpose: To examine the general perspectives of elite soccer players on the time course of perceived postmatch fatigue and the influence of away matches on subjective perceptions., Methods: Adopting a cross-sectional study design, we invited 371 subjects from 14 top-division European clubs competing in the Belgian First Division A, English Premier League, French Ligue 1, Italian Serie A, Portuguese Primeira Liga, Russian Premier League, and Swiss Premier League to take part in a short survey on general issues relating to postmatch fatigue measurement and tracking in professional soccer., Results: Three hundred male professional soccer players completed the short questionnaire. For perceptions relevant to the time course of postmatch fatigue, two-thirds of respondents (67%) indicated higher postmatch fatigue perceived 2 days (48 h) after an official competition. Among these respondents, a higher proportion of answers was observed in wide midfielders (74%), attackers (74%), and central midfielders (68%). Approximately two-thirds of respondents (63%) indicated more than usual and much more than usual perceived postmatch fatigue following away matches., Conclusions: For the first time, our investigation addressed practical aspects that remained unexplored and fundamental to the definition of an optimal player management process following a competition. From a practical standpoint, perspectives of individual elite soccer players substantiated the notion of implementing processes with dedicated recovery protocols within 48 hours postmatch and highlighted the need for differential strategies addressing the additional burden of away matches and travel.

24. Dataset of numerical modelling results of wave thrust on salt marsh boundaries with different seagrass coverages in a shallow back-barrier estuary.

Abstract

This article contains data on the effects of seagrass decline on wave energy along the shoreline of Barnegat Bay (USA) previously evaluated in Donatelli et al., 2019. This study was carried out applying the Coupled-Ocean-Atmosphere-Wave-Sediment Transport (COAWST) numerical modelling framework to six historical maps of seagrass distribution. A new routine recently implemented in COAWST was used, which explicitly computes the wave thrust acting on salt marsh boundaries. The numerical modelling results are reported in terms of wind-wave heights for different seagrass coverages, wind speeds and directions. From a comparison with a numerical experiment without submerged aquatic vegetation, we show how the computed wave thrust on marsh boundaries can be reduced by seagrass beds.

Abstract

Purpose To evaluate ability of radiomic (computer-extracted imaging) features to distinguish non-small cell lung cancer adenocarcinomas from granulomas at noncontrast CT. Materials and Methods For this retrospective study, screening or standard diagnostic noncontrast CT images were collected for 290 patients (mean age, 68 years; range, 18-92 years; 125 men [mean age, 67 years; range, 18-90 years] and 165 women [mean age, 68 years; range, 33-92 years]) from two institutions between 2007 and 2013. Histopathologic analysis was available for one nodule per patient. Corresponding nodule of interest was identified on axial CT images by a radiologist with manual annotation. Nodule shape, wavelet (Gabor), and texture-based (Haralick and Laws energy) features were extracted from intra- and perinodular regions. Features were pruned to train machine learning classifiers with 145 patients. In a test set of 145 patients, classifier results were compared against a convolutional neural network (CNN) and diagnostic readings of two radiologists. Results Support vector machine classifier with intranodular radiomic features achieved an area under the receiver operating characteristic curve (AUC) of 0.75 on the test set. Combining radiomics of intranodular with perinodular regions improved the AUC to 0.80. On the same test set, CNN resulted in an AUC of 0.76. Radiologist readers achieved AUCs of 0.61 and 0.60, respectively. Conclusion Radiomic features from intranodular and perinodular regions of nodules can distinguish non-small cell lung cancer adenocarcinomas from benign granulomas at noncontrast CT. © RSNA, 2018 Online supplemental material is available for this article. Abstract

A novel series of pyrrolidine sulfonamide transient receptor potential vanilloid-4 (TRPV4) antagonists was developed by modification of a previously reported TRPV4 inhibitor (1). Several core-structure modifications were identified that improved TRPV4 activity by increasing structural rigidity and reducing the entropic energy penalty upon binding to the target protein. The new template was initially discovered as a minor regio-isomeric side product formed during routine structure-activity relationship (SAR) studies, and further optimization resulted in highly potent compounds with a novel pyrrolidine diol core. Further improvements in potency and pharmacokinetic properties were achieved through SAR studies on the sulfonamide substituent to give an optimized lead compound GSK3395879 (52) that demonstrated the ability to inhibit TRPV4-mediated pulmonary edema in an in vivo rat model. GSK3395879 is a tool for studying the biology of TRPV4 and an advanced lead for identifying new heart failure medicines.

Abstract

Adenocarcinomas and active granulomas can both have a spiculated appearance on computed tomography (CT) and both are often fluorodeoxyglucose (FDG) avid on positron emission tomography (PET) scan, making them difficult to distinguish. Consequently, patients with benign granulomas are often subjected to invasive surgical biopsies or resections. In this study, quantitative vessel tortuosity (QVT), a novel CT imaging biomarker to distinguish between benign granulomas and adenocarcinomas on routine non-contrast lung CT scans is introduced. Our study comprised of CT scans of 290 patients from two different institutions, one cohort for training (N = 145) and the other (N = 145) for independent validation. In conjunction with a machine learning classifier, the top informative and stable QVT features yielded an area under receiver operating characteristic curve (ROC AUC) of 0.85 in the independent validation set. On the same cohort, the corresponding AUCs for two human experts including a radiologist and a pulmonologist were found to be 0.61 and 0.60, respectively. QVT features also outperformed well known shape and textural radiomic features which had a maximum AUC of 0.73 (p-value = 0.002), as well as features learned using a convolutional neural network AUC = 0.76 (p-value = 0.028). Our results suggest that QVT features could potentially serve as a non-invasive imaging biomarker to distinguish granulomas from adenocarcinomas on non-contrast CT scans.

28. Massive hemorrhage after inspection bronchoscopy for carcinoid tumor.

Abstract

Carcinoid tumor is a neuroendocrine tumor that can arise in the bronchial tree and can be hypervascular. Here we describe a case of bronchial carcinoid tumor in a 34-year-old previously healthy male who presented with hemoptysis and right lung mass. Inspection bronchoscopy revealed bronchus intermedius endobronchial lesion and was complicated by urgent intubation and placement of endobronchial blocker for massive hemorrhage. Subsequent angiography with embolization of the bronchial artery supplying the mass resulted in control of bleeding. While massive hemorrhage has been described with biopsy of bronchial carcinoid tumor, this case suggests that careful planning for inspection bronchoscopy is needed when carcinoid tumor is suspected.

Abstract

Differentiation between benign and malignant nodules is a problem encountered by radiologists when visualizing computed tomography (CT) scans. Adenocarcinomas and granulomas have a characteristic spiculated appearance and may be fluorodeoxyglucose avid, making them difficult to distinguish for human readers. In this retrospective study, we aimed to evaluate whether a combination of radiomic texture and shape features from noncontrast CT scans can enable discrimination between granulomas and adenocarcinomas. Our study is composed of CT scans of 195 patients from two institutions, one cohort for training ([Formula: see text]) and the other ([Formula: see text]) for independent validation. A set of 645 three-dimensional texture and 24 shape features were extracted from CT scans in the training cohort. Feature selection was employed to identify the most informative features using this set. The top ranked features were also assessed in terms of their stability and reproducibility across the training and testing cohorts and between scans of different slice thickness. Three different classifiers were constructed using the top ranked features identified from the training set. These classifiers were then validated on the test set and the best classifier (support vector machine) yielded an area under the receiver operating characteristic curve of 77.8%.

Abstract

Objective: To develop an approach for radiology-pathology fusion of ex vivo histology of surgically excised pulmonary nodules with pre-operative CT, to radiologically map spatial extent of the invasive adenocarcinomatous component of the nodule., Methods: Six subjects (age: 75 ± 11 years) with pre-operative CT and surgically excised ground-glass nodules (size: 22.5 ± 5.1 mm) with a significant invasive adenocarcinomatous component (>5 mm) were included. The pathologist outlined disease extent on digitized histology specimens; two radiologists and a pulmonary critical care physician delineated the entire nodule on CT (in-plane resolution: <0.8 mm, inter-slice distance: 1-5 mm). We introduced a novel reconstruction approach to localize histology slices in 3D relative to each other while using CT scan as spatial constraint. This enabled the spatial mapping of the extent of tumour invasion from histology onto CT., Results: Good overlap of the 3D reconstructed histology and the nodule outlined on CT was observed (65.9 ± 5.2%). Reduction in 3D misalignment of corresponding anatomical landmarks on histology and CT was observed (1.97 ± 0.42 mm). Moreover, the CT attenuation (HU) distributions were different when comparing invasive and in situ regions., Conclusion: This proof-of-concept study suggests that our fusion method can enable the spatial mapping of the invasive adenocarcinomatous component from 2D histology slices onto in vivo CT., Key Points: • 3D reconstructions are generated from 2D histology specimens of ground glass nodules. • The reconstruction methodology used pre-operative in vivo CT as 3D spatial constraint. • The methodology maps adenocarcinoma extent from digitized histology onto in vivo CT. • The methodology potentially facilitates the discovery of CT signature of invasive adenocarcinoma.

Abstract

Fifty patients with advanced osteoporosis were treated for 2 years with calcitonin+fluoride using cyclic therapeutic regimens. We evaluated their efficacy in recovering bone loss and reducing the rate of vertebral crush fractures. Twenty-seven control patients were treated for one year with calcium+vitamin D supplements. In the 59% of patients who responded to calcitonin the gain in bone mass (dual photon absorptiometry) correlated inversely with urine calcium and hydroxyproline excretion and serum osteocalcin. In the 70% responding to calcitonin+fluoride it correlated positively with serum osteocalcin and alkaline phosphatase and inversely with urine calcium and hydroxyproline excretion. Compared to basal value both coherent regimens resulted in a significant increase (calcitonin: 1.92 +/- 1.8%, p < 0.01; calcitonin+fluoride: 3.7 +/- 1.4%, p < 0.0005) in spinal bone mass but no significant differences emerged between them. The rate of vertebral crush fractures (radiogrammetry) did not very significantly in any group. The gain in bone mass does not predict the risk of vertebral crush fractures.
