The contemporary genetic diversity of viruses is the result of the continuous and dynamic interaction of past ecological and evolutionary processes with its host. For more than 30 years, mortality episodes have been impacting the oyster industry. These have complex etiologies but are often associated with a Herpesvirus: Ostreid Herpesvirus 1 (OsHV-1). Since 2008, unprecedented mortality events in Crassostra gigas species have been reported worldwide. The appearance of these excess mortalities coincides with the emergence of a new genotype of the virus: the OsHV-1 µVar. After several years of research to understand this pathosystem, it was recently demonstrated that a Herpesvirus: Ostreid herpesvirus 1 (OsHV-1) was the agent initiating pathogenesis and leading to host death. In parallel, the observation of other related variants of OsHV-1 virus have been associated with other mortality epidemics in other bivalve species. However, until recently, studies on the genetic diversity of the virus used a short fragment of the virus genome. There is therefore an urgent need to characterize this OsHV-1 genetic diversity at the whole genome level. This thesis manuscript provides us with the tools necessary for a complete characterization of the virus genome. We confirm that OsHV-1 viral populations are different according to their geographical location with potential genomic signatures between sites. Finally, thanks to the complete assembly of twenty-one genomes, we propose a scheme of virus dissemination through molecular epidemiology analysis using innovative bioinformatics tools. Our results suggest that the genetic diversity of the virus within the C. gigas species is relatively small. This observation seems to contrast with previous work suggesting a significant genetic diversity of the OsHV-1 virus. However, we show that it is necessary to better define the diversity within a particular species and within a given time frame in order to correctly interpret it. However, this diversity is not non-existent and we discuss what could be the driving force behind the observed diversity. This thesis work is thus a notable starting point for future research characterizing genetic diversity in order to understand its biological consequences. Thus it provides the theoretical and methodological framework for a better understanding of pathogenic host interactions.; La diversité génétique contemporaine des virus est le résultat de l'interaction continue et dynamique des processus écologiques et évolutifs passés avec son hôte. Depuis plus de 30 ans des épisodes de mortalités impactent l’industrie ostréicole. Celles-ci ont des étiologies complexes mais sont souvent associées à un Herpèsvirus : l’Ostreid Herpèsvirus 1 (OsHV-1). Depuis 2008 l’apparition d'événements de mortalité sans précédent chez l’espèce Crassostra gigas ont été signalés à l’échelle mondiale. L’apparition de ces surmortalités coïncident avec l'émergence d’un nouveau génotype du virus : l’OsHV-1 µVar. Après plusieurs années de recherche pour comprendre ce pathosystème, il a été démontré récemment qu’un Herpèsvirus : l’Ostreid herpesvirus 1 (OsHV-1) était l’agent initiant la pathogenèse et aboutissant à la mort de l’hôte. En parallèle, l’observation d’autres variants apparentés du virus OsHV-1 ont été associés à d'autres épidémies de mortalité pour d’autres espèces de bivalves. Or jusqu'à récemment, les études sur la diversité génétique du virus utilisent un court fragment du génome du virus. Il est donc urgent de caractériser cette diversité génétique d’OsHV-1 à l’échelle du génome entier. Dans ce manuscrit de thèse nous apportant les outils nécessaire à la caractérisation complète du génome du virus. Nous confirmons que les populations virales d’OsHV-1 sont différentes selon leurs localisation géographique avec de potentiels signatures génomiques entre les sites. Enfin, grâce à l’assemblage complet de vingt et un génomes nous proposons un schéma de dissémination du virus au travers d'analyses d’épidémiologie moléculaire à l’aide d’outils bioinformatique innovants. Nos résultats semblent indiquer que la diversité génétique du virus au sein de l’espèce C. gigas est relativement restreinte. Cette observation semble contraster avec les travaux antérieurs suggérant une diversité génétique importante du virus OsHV-1. Cependant, nous montrons qu’il est nécessaire de mieux définir la diversité au sein d’une espèce en particulier et dans un temps donnée pour interpréter correctement celle-ci. Cette diversité n’est cependant pas inexistante et nous discutons quelle pourrait être le moteur de la diversité observé. Ce travail de thèse est donc un point de départ notable pour les recherches futures caractérisant la diversité génétique pour appréhender ses conséquences biologiques. Ainsi il fournit le cadre théorique et méthodologique pour mieux comprendre les interactions hôtes pathogènes.

Oxaliplatin (OXA) is an anti-cancer drug widely used in oncology, its effectiveness is recognized in first-line chemotherapy regimen in many cancers. However, its use is limited by an onset of a disabling peripheral neuropathy with a negative association with quality of life. To identify and study clinical, plasma and electrochemical markers of oxaliplatin-induced chronic neuropathy (OIPN), two pilot studies (LIPIDOXA and CANALOXA) were conducted.Patients in the LIPIDOXA study were included prior to OXA treatment and were evaluated before treatment, during treatment, and six months after discontinuation. Between May 2014 and June 2016, 35 patients were included. The onset of thermal hypoaesthesia was highlighted six months after OXA completion, revealing a neurotoxic process that extends beyond treatment. The study of plasma markers revealed, at the end of treatment, an increase of prostaglandins E2 release, a lower level of oxidative stress in patients suffering from grade-2 neuropathy as well as a decrease in the concentration of polyunsaturated triglycerides associated with a tendency in polyunsaturated free fatty acids increase. The patients in the CANALOXA study, all neuropathic, were included during treatment with OXA and evaluated once. Between April 2016 and March 2017, 36 patients were included. The values of the electrochemical conductances of the skin (ESC) were pathological for one third of patients. ESC values were well correlated with the neuropathic pain score.However, these markers are sparsely specific and seem to be of late onset. Thus, they are are not suitable for a possible monitoring of the neurological tolerance of the treatment in the current care practice. Beyond the moderate clinical and therapeutic contribution, this work strengthens the understanding of the pathophysiology of OIPN in the field of small-fiber neuropathy, the associated inflammatory processes and the disruption of lipid metabolism in the patient treated with oxaliplatin.The complementarity and similarity of this work remind us that the patient care must be global and combine various elements in which the patient must remain at the heart of the management of the OIPN. This project takes part in a dynamic of continuous improvement and the results of these pilot studies constitute the basis for further research in this field., L’oxaliplatine (OXA) est un anticancéreux couramment employé en oncologie, son efficacité étant reconnue en première ligne dans le traitement de nombreux cancers. Cependant, son utilisation est limitée par l’apparition de neuropathies impactant la qualité de vie du patient. Pour identifier et étudier des marqueurs cliniques, plasmatiques et électrochimiques de neuropathie chronique induite par l’oxaliplatine (NPIO), deux études pilotes (LIPIDOXA et CANALOXA) ont été réalisées. Les patients de l’étude LIPIDOXA ont été inclus avant traitement par OXA et ont été évalués avant traitement, tout au long du traitement et six mois après l’arrêt. Entre mai 2014 et juin 2016, 35 patients ont été inclus. L’apparition d’une hypoesthésie thermique a été mise en évidence six mois après arrêt de l’OXA, révélateur d’un processus neurotoxique qui se poursuit même après l’arrêt du traitement. L’étude des marqueurs plasmatiques a révélé, en fin de traitement, une augmentation de la production de prostaglandines E2, un niveau moins élevé de stress oxydant chez les patients souffrant d’une neuropathie de grade 2 ainsi qu’une diminution de la concentration des triglycérides polyinsaturés associée à une tendance à l’augmentation des acides gras libres polyinsaturés. Les patients de l’étude CANALOXA, tous neuropathiques, ont été inclus en cours de traitement par OXA et évalués une seule fois. Entre avril 2016 et mars 2017, 36 patients ont été inclus. Les valeurs des conductances électrochimiques de la peau (ESC) étaient pathologiques pour un tiers des patients. Les valeurs d’ESC étaient bien corrélées avec le score de douleur neuropathique.Ces marqueurs sont cependant peu spécifiques et semblent d’apparition tardive. Aussi, ils sont difficilement utilisables en pratique clinique pour un éventuel suivi de la tolérance neurologique au traitement. Au-delà de l’apport clinique et thérapeutique modéré, ce travail renforce la compréhension de la physiopathologie de la NPIO dans le domaine de la neuropathie à petites fibres, les processus inflammatoires associés et la perturbation du métabolisme lipidique chez le patient traité par oxaliplatine.La complémentarité et les similarités de ces travaux rappellent que la prise en charge du patient doit être globale et conjuguer des éléments variés au sein desquels le patient doit rester au cœur de la gestion de la NPIO. Ce projet de recherche s’inscrit dans une dynamique d’amélioration continue et les résultats des études pilotes constituent une base pour approfondir les travaux.

The genetic diversity of viral populations is a key to understanding ther phylogeographic and dissemination history of viruses, but studying the diversity of whole genomes from natural populations remains a challenge. Molecular ecology approaches are commonly used for RNA viruses harboring small genomes, but have only rarely been applied to DNA viruses with large genomes. Here, we used the Pacific oyster mortality syndrome (POMS, a disease that affects oyster farms around the world) as a model to study the genetic diversity of its causative agent, the Ostreid herpesvirus 1 (OsHV-1) in the three main French oyster-farming areas. Using ultra-deep sequencing on individual moribund oysters and new bioinformatics methodology, we de novo assembled 21 OsHV-1 genomes. Combining whole-genome comparisons with phylogenetic analysis and quantification of major and minor variants, we assessed the connectivity of OsHV-1 viral populations between the three oyster-farming areas. Our results suggest that the Marennes-Oleron Bay represents the main source of OsHV-1 diversity, from where the virus has dispersed to other farming areas, a scenario consistent with current practices of oyster transfers in France. Here, we demonstrate that molecular ecology approaches can be applied to large-genome viruses to determine the extent of their genetic diversity and better understand the spread of viral populations in natural environments.
