Models are important tools to address sustainability challenges associated with developing aquaculture at farm, regional and global scales. Farm-scale models (FSMs), which are integrated mathematical models developed to simulate farm operations, can quantify energy, mass or economic input flows and predict a variety of outputs such as fish biomass, waste and by-products. The variety of farming systems, equations available to build the models, and objectives of applications and intended users has resulted in the publication of wide range of FSMs. We performed a narrative review of 36 fish FSMs published from 1985–2021 to address several questions: Can the main characteristics of these models be defined? How do the farming system studied and the objectives of the study influence model development? What are the main modelling techniques available to simulate the main processes of a fish farm, and what are their advantages and disadvantages? How can FSMs help address sustainability challenges of aquaculture? This review discusses advances, limitations and future lines of research related to FSMs to help select existing models, or develop new ones, that are suitable for their intended use and users. The article is structured according to the main steps of the modelling process: (i) definition of scope and objectives; (ii) process formulation and model selection at individual, cohort and farm levels; (iii) implementation and evaluation; and (iv) applications (e.g. precision fish farming, IMTA modelling, supporting spatial management, life cycle assessment). At each step, recommendations are provided and research needs are stated.

This work focuses on sediments of a shallow water lagoon, located in a densely populated area undergoing multiple stressors, with the goal of increasing the understanding of the links between diagenetic processes occurring in sediments, the dynamics of dissolved oxygen (DO) in the water column, and potential consequences of hypoxia. Sediment data were collected over three consecutive years, from 2015 to 2017, during spring–summer, at five stations. Measured variables included: sediment porosity, grain size and organic carbon content, porewater microprofiles of O2, pH and H2S, porewater profiles of dissolved inorganic carbon (DIC), total alkalinity (TA), NH4+, NO3–, dissolved Fe, and SO42–. In addition, long-term time series of oxygen saturations in the water column (years 2005–2017) were utilized in order to identify the occurrence and duration of hypoxic periods. The results show that the median DO saturation value in summer months was below 50% (around 110 μmol L–1), and that saturation values below 25% (below the hypoxic threshold) can persist for more than 1 week. Sediment stations can be divided in two groups based on their diagenetic intensity: intense and moderate. At these two groups of stations, the average DIC net production rates, estimated trough a steady-state model (Profile) were, respectively, of 2.8 and 1.0 mmol m–2 d–1, SO42– consumption rates were respectively 1.6 and 0.4 mmol m–2 d–1, while diffusive oxygen uptake fluxes, calculated from the sediment microprofile data, were of 28.5 and 17.5 mmol m–2 d–1. At the stations characterized by intense diagenesis, total dissolved sulfide accumulated in porewaters close to the sediment-water interface, reaching values of 0.7 mM at 10 cm. Considering the typical physico-chemical summer conditions, the theoretical time required to consume oxygen down to the hypoxic level by sediment oxygen demand ranges between 5 and 18 days, in absence of mixing and re-oxygenation. This estimation highlights that sediment diagenesis may play a crucial role in triggering and maintaining hypoxia of lagoon waters during the summer season in specific high intensity diagenesis zones. This role of the sediment could be enhanced by changes in regional climate conditions, such as the increase in frequency of summer heat waves.

Assessing the potential biomass yield is a key step in aquaculture site selection. This is challenging, especially for shellfish, as the growth rate depends on both trophic status and water temperature. Individual ecophysiological models can be used for mapping potential shellfish growth in coastal areas, using as input spatial time series of remotely sensed SST and chlorophylla. This approach was taken here to estimate the potential for developing oyster (Crassostrea gigas) farming in the western Adriatic Sea. Industry relevant indicators (i.e., shell length, total individual weight) and days required to reach marketable size were mapped using a dynamic energy budget model, finetuned on the basis of site-specific morphometric data collected monthly for a year. Spatially scaled-up results showed that the faster and more uniform growth in the northern Adriatic coastal area, compared with the southern one, where chlorophyll-a levels are lower and summer temperatures exceed the critical temperature limit for longer periods. These results could be used in planning the identification of allocated zones for aquaculture, (AZA), taking into account also the potential for farming or co-farming C. gigas. In perspective, the methodology could be used for getting insights on changes to the potential productivity indicators due to climatic changes.

Marine aquaculture is the most promising industry for ensuring future provision of seafood. Yet, the worldwide growth and expansion of this industry have been slower than expected, calling for the identification of environmentally suitable sites while accounting for all factors that could constrain or benefit its establishment. Here, we determine the main obstacles and risks hindering the growth and expansion of marine aquaculture, as well as the needs and recommendations to overcome such constraints. Our analysis is based on results obtained from a consultation process held in 16 study sites located around the world with the participation of 614 stakeholders representing the research community, aquaculture industry, government, conservation groups, and education and fishermen associations. A high level of commonality exists in the main issues hindering aquaculture growth and expansion in coastal, off-the-coast and offshore aquaculture with most being attributed to interactions with other maritime activities, including conflicts with other users and administrative procedures, including licensing. Critical needs for improved management and expansion of the aquaculture industry are related to planning andmanagement of developments and technological advances, with economic and market needs featuring to a lesser extent. Key procedures recommended to assist further aquaculture growth are th standardisation and simplification of regulatory frameworks, improvement of governance, and the adoption of participatory processes to facilitate meaningful and productive stakeholder engagement. We strongly recommend stakeholder participation to enhance insights on the full environmental and human dimensions of marine management and for implementation of ecosystem-based marine spatial planning.

In this paper, we present a cost-effective approach to the assessment of the impact of fish cage culture in transitional water bodies characterized by limited exchanges with the sea. The approach, previously applied to marine coastal areas, is based on two steps: (1) the application of a Lagrangian model, driven by purposely collected data concerning the local hydrodynamic, for an “a priori” simulation of the dispersion of uneaten feed and fecal material from a cage; (2) the collection of a set of field data concerning both water column and sediment indicators, sensitive to the release of organic matter from a cage, along a transect: the latter is determined on the basis of the results provided by the dispersion model. The methodology was tested at a seabass/seabream farm located in a coastal lake on the Nile Delta, namely Lake Maryut. Model results indicated that the area impacted by the cage is relatively small, about 5 m from the edge of the cage: this finding was later corroborated by field observations. As far as the water column is concerned, Dissolved Inorganic Nitrogen was found to be higher near the farm. The most sensitive sediment indicators were found to be surface sediment TOC, and benthic macrofauna abundances, which were, respectively, higher and lower in the proximity of the farm. These findings suggest that a cost-effective monitoring programme of the environmental impact of intensive aquaculture could be implemented in Egyptian coastal Lakes, thus providing a science-based support to the implementation of the ecosystem approach to aquaculture in these important ecosystems.

Trade-off between fecundity and survival was tested in a batch spawner, the Mediterranean killifish Aphanius fasciatus , using an integrated modelling-data approach based on previously collected empirical data. Two sites of the lagoon of Venice (Northern Adriatic sea, Italy) were selected in order to compare the energy allocation between growth and reproduction in two contrasting habitats. These were characterised by high and comparable level of richness in basal resources, but showed two different mortality schedules: an open natural salt marsh, exposed to high level of predation, and a confined artificial site protected from piscivorous predation. By means of a bioenergetic Scope for Growth model, developed and calibrated for the specific goals of this work, we compared the average individual life history between the two habitats. The average individual life history is characterised by a higher number of spawning events and lower per-spawning investment in the confined site exposed to lower predation risk, compared to the site connected with the open lagoon. Thus, model predictions suggest that habitat structure with different extrinsic mortality schedules may shape the life history strategy in modulating the pattern of energy allocation. Model application highlights the central role of energy partitioning through batch spawning, in determining the life history strategy. The particular ovary structure of a batch spawner seems therefore to allow the fish to modulate timing and investment of spawning events, shaping the optimal life history in relation to the environmental conditions.

The work applies food web models to the Lagoon of Nador (Morocco) and subsequently estimates ecosystem indices. This effort supports the evaluation of the ecosystem status and the implementation of the Ecosystem Approach (EcAp), endorsed by the contracting parties of the Barcelona Convention for the Mediterranean Sea. The Lagoon of Nador, on the Mediterranean coast of Morocco, suffered from eutrophication during recent decades. We used indices derived from Ecological Network Analysis for investigating the most relevant features of ecosystem functioning in the decade 2000−2010 (present scenario), and comparing them with those of the 1980s (past scenario). As the Lagoon includes different habitats, the methodology was applied to each of them, in order to assess their contribution to the functioning of the whole ecosystem. Results highlighted an increase in Total System Throughput (TST) in the present scenario when compared with the past one, also associated to an increase of Total Respiration (TR) and of the ratio between Total Primary Production and Total Respiration (TPP/TR). Under the present scenario Nador lagoon shows a decreased cycling efficiency. The sensitivity analysis highlighted the capability of TST and Comprehensive Cycling Index (CCI) in detecting changes, in agreement with other recent studies on responses of food web functioning to eutrophication. The results are discussed in respect to three specific aspects, related with the application of food Web Models and Ecological Network Analysis in the EcAp context: i) data availability; ii) spatialization of indicators; iii) selected set of indicators. The results also highlight the important role of sensitivity/uncertainty analysis when implementing food web models in data-scarce systems.

This study examined links between the variability of coastal front features and composition of fishery landings. Satellite‐derived sea surface temperature data allowed the detection of thermal fronts and calculation of front metrics that account for gradient, persistency, and vicinity. Landings data were clustered by functional group (according to habitat use, size, morphology), and trophic level (TL). Three independent time series analyses, based on two different classes of statistical methodologies, were carried out: (i) correlation analysis performed on species aggregated by functional groups, and (ii) compositional analysis performed on the top five species landed and on species aggregated by trophic level. Analyses were carried out for the Moroccan coast of the Alboran Sea (western Mediterranean Sea). Results of the proposed type of application were discussed with respect to their potential for improving scientific knowledge and management of fisheries in data‐poor areas. Pelagic landings were associated with front indicators in two‐thirds of tested cases. The results demonstrated a markedly different association between landings and front features in the Nador fishing zone, relative to M'diq and Al Hoceima. Improved performance of the front gradient and persistence indicator was detected, with respect to the front gradient only for flatfish and demersal landings. Compositional data regression outlined a different role for Sardina pilchardus and Trachurus trachurus in the Al Hoceima and M'diq landings, and in the latter case the dominance of these two species in the landings seemed to respond to the front density indicator. A decreasing trend in TL > 3.5 landings was detected with increasing front distance.

Aquaponics is receiving a growing interest as an emerging technology that combines recirculating aquaculture practices and hydroponics to produce fish and vegetables. However, a proper eco-design is essential to limit the environmental burdens and to enhance the economic profitability. Life Cycle Assessment (LCA) and Life Cycle Costing (LCC) were here combined to estimate the environmental and economic impacts of a designed pilot indoor aquaponic system in Belgium. Results showed that energy consumption, infrastructure and water consumption represent the main critical issues to achieve both the environmental and economic sustainability of this aquaponic system.

Defining sustainability goals is a crucial but difficult task because it often involves the quantification of multiple interrelated and sometimes conflicting components. This complexity may be exacerbated by climate change, which will increase environmental vulnerability in aquaculture and potentially compromise the ability to meet the needs of a growing human population. Here, we developed an approach to inform sustainable aquaculture by quantifying spatio-temporal shifts in critical trade-offs between environmental costs and benefits using the time to reach the commercial size as a possible proxy of economic implications of aquaculture under climate change. Our results indicate that optimizing aquaculture practices by minimizing impact (this study considers as impact a benthic carbon deposition≥1g Cm−2day−1) will become increasingly difficult under climate change. Moreover, an increasing temperature will produce a poleward shift in sustainability trade-offs. These findings suggest that future sustainable management strategies and plans will need to account for the effects of climate change across scales. Overall, our results highlight the importance of integrating environmental factors in order to sustainably manage critical natural resources under shifting climatic conditions.

Up to 80% of worldwide energy consumption and carbon emissions are associated with urban activities, markedly contributing to climate change. Since the environmental impacts of urban energy consumption have wide implications for local energy planning, the main aims or this research are: to assess the Global Warming Potential of energy final uses in a typical small urban area performing the Life Cycle Assessment and to compare this value with the one estimated using the Baseline Emission Inventory. This assessment methodology was applied to the urban area of Treviso, a municipality of 83,000 inhabitants in Northern Italy. The resulting Global Warming Potential is 718,413 t CO2 eq. This value suggests that the Baseline Emission Inventory, which is still the most widely used methodology in sustainable energy action planning, is likely to lead to a significant underestimation of the Global Warming Potential. Overall, differences ranging from 13% to 50% were found, depending on the urban energy sector. These findings indicate that the Life Cycle approach would provide a more realistic estimation of the Global Warming Potential due to the urban energy final uses and should therefore be preferred to the Baseline Emission Inventory to define and implement sustainable urban energy policies.

This work presents the result of a study carried out in the north-western Adriatic Sea, by combining two different types of biogeochemical models with field sampling efforts. A longline mussel farm was taken as a local source of perturbation to the natural particulate organic carbon (POC) downward flux. This flux was first quantified by means of a pelagic model of POC deposition coupled to sediment trap data, and its effects on sediment bioirrigation capacity and organic matter (OM) degradation pathways were investigated constraining an early diagenesis model by using original data collected in sediment porewater. The measurements were performed at stations located inside and outside the area affected by mussel farm deposition. Model-predicted POC fluxes showed marked spatial and temporal variability, which was mostly associated with the dynamics of the farming cycle. Sediment trap data at the two sampled stations (inside and outside of the mussel farm) showed average POC background flux of 20.0–24.2 mmol C m−2 d−1. The difference of organic carbon (OC) fluxes between the two stations was in agreement with model results, ranging between 3.3 and 14.2 mmol C m−2 d−1, and was primarily associated with mussel physiological conditions. Although restricted, these changes in POC fluxes induced visible effects on sediment biogeochemistry. Observed oxygen microprofiles presented a 50 % decrease in oxygen penetration depth (from 2.3 to 1.4 mm), accompanied by an increase in the O2 influx at the station below the mussel farm (19–31 versus 10–12 mmol O2 m−2 d−1) characterised by higher POC flux. Dissolved inorganic carbon (DIC) and NH4+ concentrations showed similar behaviour, with a more evident effect of bioirrigation underneath the farm. This was confirmed through constraining the early diagenesis model, of which calibration leads to an estimation of enhanced and shallower bioirrigation underneath the farm: bioirrigation rates of 40 yr−1 and irrigation depth of 15 cm were estimated inside the shellfish deposition footprint versus 20 yr−1 and 20 cm outside. These findings were confirmed by independent data on macrofauna composition collected at the study site. Early diagenesis model results indicated a larger organic matter mineralisation below the mussel farm (11.1 versus 18.7 mmol m−2 d−1), characterised by similar proportions between oxic and anoxic degradation rates at the two stations, with an increase in the absolute values of oxygen consumed by OM degradation and reduced substances re-oxidation underneath the mussel farm.

A new R software package, RAC, is presented. RAC allows to simulate the rearing cycle of 4 species, finfish and shellfish, highly important in terms of production in the Mediterranean Sea. The package works both at the scale of the individual and of the farmed population. Mathematical models included in RAC were all validated in previous works, and account for growth and metabolism, based on input data characterizing the forcing functions—water temperature, and food quality/quantity. The package provides a demo dataset of forcings for each species, as well as a typical set of husbandry parameters for Mediterranean conditions. The present work illustrates RAC main features, and its current capabilities/limitations. Three test cases are presented as a proof of concept of RAC applicability, and to demonstrate its potential for integrating different open products nowadays provided by remote sensing and operational oceanography.

In Algeria, the Ministry of Fisheries and Halieutic Resources has designed a strategic plan for the development of marine aquaculture for the years 2015–2025, which aims at expanding the annual production of Mediterranean mussel from less than 150 metric tonnes year−1 in 2013 to 7600 metric tonnes year−1 in 2025. We used Life Cycle Assessment (LCA) for evaluating the environmental impact of suspended mussel culture in Algeria and suggest management practices which could reduce it. In order to estimate the current and perspective impact of this industry, we (1) applied LCA to one of the few farms currently operating in Algeria and (2) investigated two management scenarios for the farms to be established in the future in the same coastal area. The first scenario (Comp_S) represents the continuity with the current situation, in which each farm is competing with the other ones and is therefore managing the production cycle independently. In the second scenario (Coop_S), mussel farms are grouped in an aquaculture management area and shared the same facilities for post-processing harvested mussels before sending them to the market. The midpoint-based CML-IA method baseline 2000 V 3.01 was employed using SimaPro software. Furthermore, we carried out a Monte Carlo simulation, in order to assess the uncertainty in the results. The analysis focused on impact categories related to acidification and global warming potential. We took into account the energy consumptions (electricity and vessel fuel), the rearing infrastructure, including longlines, and a building for stabling, grading, and packing the mussel. Electricity contributes with 38.1 and 31.8 % respectively to global warming potential (GWP) and acidification, while fuel consumption contributes with 19.5 % to GWP and 31.8 % to acidification. Results of this work are compared with other LCA studies recently carried out in France (Aubin and Fontaine 2014) and in Spain (Iribarren et al. 2010c). The LCA results show that important reductions in environmental impacts could be attained if the mussel farming activity would be operated according to the cooperative scenario here proposed. In this case, the environmental benefits will be a reduction of 3150 MJ and 156 kg CO2 eq per metric tonne of mussel produced, compared with the alternative scenario. The results of this study suggest that LCA should be applied to the seafood production sector in Algeria, in order to identify best management practices.

Aquaponics is generally regarded as a sustainable practice, but its environmental burdens were not yet deeply investigated. In this study, Life Cycle Assessment (LCA) was used to assess the environmental impacts of two hypothetical coupled aquaponics systems (CAPS): Raft System (RAFT) and Media-Filled Beds System (MFBS). Rainbow trout (Oncorhynchus mykiss) and lettuce (Lactuca sativa) were considered as cultivated species in both systems. The Simapro© software V.8.0 was used for calculation. The comparison between the two virtual systems indicated the floating technique as the less impacting one. Even though energy consumption appears to be higher in the floating system, LCA results were markedly influenced by the extensive use of inert materials in MFSB. In both systems, contribution analyses underlined that the main environmental impacts are related to infrastructures, electricity and fish feed. The LCA analyses carried out in this study highlights that the choice of less impacting materials, and the optimization of management practices, should be taken as priorities in order to reduce environmental impacts of this activity.

Nutrient loadings are an important component of aquaculture impacts as they can lead to cascade effects at the ecosystem level. An evaluation of these effects on foodweb functioning is presented and discussed for the case study of Lake Burullus in the Nile Delta, Egypt, where semi-intensive aquaculture in earthen ponds has grown remarkably in recent decades. Estimations of nutrient loads into the lake's brackish water, from agriculture and fish ponds, were assessed. A biogeochemical model was set up and calibrated to simulate the loads from nitrogen, phosphorus and phytoplankton, with and without fish ponds. The biogeochemical model was coupled offline to a foodweb model to test the effects of additional nutrient loads from aquaculture on the lake's foodweb functioning. The results obtained by comparing the present conditions of aquaculture development with a no-aquaculture scenario allowed us to identify a set of indicators of foodweb functioning which are sensitive to changes in nutrient loads from aqua...

This work focuses on the selection of new areas for shellfish farming along the coast of the Northern Adriatic Sea (Italy). Shellfish site suitability was assessed by means of a methodology based on Spatial Multi-Criteria Evaluation (SMCE), which provided the framework to combine mathematical models and operational oceanography products. Intermediate level criteria considered in the analysis included optimal growth conditions, environmental interactions, and socio-economic evaluation (e.g. organic carbon deposition; distance to harbour). Results showed that the whole coastal area comprised within 0 and 3 nm is highly suitable for farming of mussel, while the area comprised between 3 and 12 nm is divided between a highly suitable northern part, and a less suitable southern one. Seven different scenarios of development of shellfish aquaculture industry were explored. The introduction of a new species, and the assessment of the exposure to storm events are specific aspects taken into account in development scenarios. Results show that the degree of suitability for shellfish aquaculture in this area would not change dramatically with the introduction of oyster farming. Furthermore, results highlight that: (i) the growth potential in this area is high; (ii) the space with suitability index >0.5 increases when prioritizing the optimal growth condition criteria, and (iii) the socio-economic is the most restrictive Intermediate Level Criteria. Results were discussed by deriving general lessons concerning the use of SMCE in aquaculture space allocation, from the specific application in the Northern Adriatic Sea. Challenges and opportunities related to the proposed methodological framework, with particular reference to the use of resources provided by remote sensing and operational oceanography by means of mathematical models, were also discussed. Results can support a science-based identification of allocated zones for aquaculture in order to avoid conflicts, and promote sustainable aquaculture in the Mediterranean Sea, where the space for these activities is becoming increasingly limited.

Possible effects of the spatial scale of analysis on the relationship between fishery landings and the water temperature in the Mediterranean Sea have been investigated using the FAO capture database (1970–2010). The analysis was performed by dividing species in three thermal affinity categories: cold, temperate and warm-water species. Results showed significant changes in fishery landings composition during the last four decades, in terms of the relative contribution of cold, temperate and warm-water species to landings; moreover, the presence of a strong influence of water warming in determining the landings temporal pattern has been confirmed. This relationship, however, resulted to be not homogenous across the tested spatial scales (entire Mediterranean basin, three main sub-basins, eight FAO areas). The best models (based on the Akaike Information Criterion), were the ones fitted at the finer spatial definition (i.e., the eight FAO areas) for all the three thermal affinity categories. The recorded relationship showed clear differences in terms of direction, depending on both areas and thermal affinity groups. Cold-water species showed a negative relationship with the increasing water temperature in all the FAO areas, being partially replaced by temperate-water ones, with the exception of the Adriatic and Black Sea (the coldest areas in the Mediterranean basin), where a moderate increase in the water temperature is still favoring the cold affinity group. This kind of results could be useful within the context of the management plans definition, within a context of climate changes.

An integrated numerical model for the simulation of both pelagic and benthic biogeochemical processes was obtained by fully coupling a transient early diagenesis model with a reaction-transport pelagic biogeochemical model. The integrated model was applied to a shallow coastal area of the Northern Adriatic Sea, approximately 1400 km2 wide, with the aim of investigating: 1) the seasonal dynamics of the fluxes of macronutrients, namely N and P, at the sediment–water interface; 2) the spatial variability in both sediment concentration profiles and benthic–pelagic fluxes of NH4+, NO3−, DIP and O2. Model results concerning the pelagic state variables compare well with field data. The outputs of the benthic biogeochemical sub-model were found to be consistent with a set of literature data on sediment biogeochemistry collected within the model domain. Even though these comparisons should not be regarded as a formal validation, they provide evidence that the model correctly simulates the main patterns of both primary production and organic matter mineralisation. Model results indicate a strong coupling between benthic and pelagic systems, since the oxygen penetration depth is small (2–4 mm) and the sediment oxygen demand, up to 20 mmol m− 2 day− 1, is high. This is also confirmed by the importance of fluxes of macronutrients from sediments, 17.5 106 kg N year− 1 and 1.7 106 kg P year− 1 on the whole model domain, which accounted for approximately 14% and 50% of the total N and P reaching the water column on a yearly basis. Fluxes of dissolved inorganic compounds at the SWI are higher in the proximity of the coastline, where the sedimentation rate of organic matter is also more elevated. The integrated model could be further applied for research investigations and management purposes. To this regard, its use for the assessment of aquaculture impacts on sediment geochemistry and nutrient recycling looks appropriate.

A steady-state model of the Venice lagoon food web was constructed, based on a comprehensive set of data, which were collected in the years 2001–2005. Energy flows were estimated by means of an inverse methodology of constrained optimization based on the Minimum Norm criterion, i.e. on the minimization of both the sum of squares of the residuals and of the sum of squares of energy flows. The solution was constrained by a set inequalities, which were derived from general eco-physiological knowledge and site specific data on energy flows. The trophic network was represented by thirty-two nodes, including single-species compartments for the species of high economical or ecological relevance. Mass balance equations were weighted, in order to obtain meaningful results in presence of large differences, up to 5 orders of magnitude, among biomasses. A perturbation technique was applied, with the purpose of reducing the risk of finding solutions heavily affected by the set of constraints and of obtaining a more robust representation of the energy flows. The main patterns of energy flow are consistent with those obtained in previous attempts at modelling the Venice lagoon food web. Micro- and macro-phytobenthos account for the largest fraction of the primary production. Energy is then transferred towards higher trophic levels by means of two main pathways: the recycling of dead biomass through the detritus compartment and the direct consumption by grazers. The first pathway is the most important and accounts for approximately two/thirds of the energy transferred to the second trophic level.

We present a novel approach for the simulation of the impacts of finfish aquaculture on sedimentary redox dynamics, based on the coupling of a fish farm waste deposition model (DEPOMOD) and a knowledge-based reactive transport model (RTM) of early diagenesis. The integrated model was applied to a salmon fish farm located in a Scottish fjordic sealoch. The major diagenetic processes of the reaction network were first identified on the basis of literature information and historic data. Next, the organic carbon (OC) flux at a pristine site near the farm was estimated by fitting the vertical profiles of pore water and solid-state chemical species measured in the field. DEPOMOD was then used to predict the fluxes of OC due to the release of uneaten feed and faeces at various distances away from the farm. These fluxes were added to the background 'natural' fluxes and used as forcing functions for the RTM. Comparison of the simulated transient profiles with data collected at an impacted site revealed that the RTM model satisfactorily predicted the transient dynamics of the system. We discuss the use of the model for cost-effective environmental impact assessments, site selection and the optimization of husbandry practices. © Inter-Research 2009.

Since June 2010 the Italian government prohibited the trawling activity within three nautical miles from the coast or within the 50 m isobath. This decision was expected to have a great impact on trawl fishing activities, but at the moment no real assessment of the effects on catches and possible ecological implications has been undertaken. In order to fill this gap, an assessment on the North Western Adriatic Sea coast has been performed. Landings per Unit of Effort (kilograms per boat per day) for each trawling fleet segment have been analysed, by comparing on a monthly basis the before (2007–2009) and after ban (2011–2013) period. The comparison was carried out considering total landings and the six main species targeted inside the three miles area (sand smelt, cuttlefish, red mullet, sole, turbot, and mantis shrimp). Within a general reduction of total landings, a differential effect based on the analysed metiers was detected, with small trawlers being more negatively affected than the large and rapido ones, which showed, for some species, positive impacts. From an ecological point of view, though, no positive overall effects were detected, probably due to the fact that the adopted measure is not sufficient to reduce the overexploitation. In any case, all this is affecting the structure of the small-scale fishery in the area, since small trawlers are changing metier, moving towards the artisanal fishery, with deep impacts on the very coastal area that the trawling ban was designated to protect, compromising all possible benefits.

We propose a modelling approach relating the functioning of a transitional ecosystem with the spatial extension of its habitats. A test case is presented for the lagoon of Venice, discussing the results in the context of the application of current EU directives. The effects on food web functioning due to changes related to manageable and unmanageable drivers were investigated. The modelling procedure involved the use of steady-state food web models and network analysis, respectively applied to estimate the fluxes of energy associated with trophic interactions, and to compute indices of food web functioning. On the long term (hundred years) temporal scale, the model indicated that the expected loss of salt marshes will produce further changes at the system level, with a lagoon showing a decrease in the energy processing efficiency. On the short term scale, simulation results indicated that fishery management accompanied by seagrass restoration measures would produce a slight transition towards a more healthy system, with higher energy cycling, and maintaining a good balance between processing efficiency and resilience. Scenarios presented suggest that the effectiveness of short term management strategies can be better evaluated when contextualized in the long term trends of evolution of a system. We also remark the need for further studying the relationship between habitat diversity and indicators of food web functioning.

An integrated approach is described for modelling interactions between off-shore fish cages and biogeochemical fluxes of carbon (C), nitrogen (N) and phosphorus (P). Two individ- ual-based population dynamic models for European seabass Dicentrarchus labrax and gilthead seabream Sparus aurata were coupled with a Lagrangian deposition and a benthic degradation model. The individual models explicitly take into account the effects of water temperature and feed availability on fish growth. The integrated model was tested at a Mediterranean fish farm where a comprehensive set of in situ environmental and husbandry data was available. Tests were performed to compare the predicted and observed total organic carbon (TOC) concentrations in surface sediment under and near fish cages. At a local scale, the model output simulated the spa- tial distribution of 4 biogeochemical indicators, namely: TOC concentrations, C fluxes towards the seabed and C:N and C:P ratios. These allowed the most impacted areas and more extended areas of intermediate organic enrichment to be identified. The model was also used for estimating the mass balance of C, N and P, in order to determine the potential cumulative effects of multiple fish farms in the same area. The C, N and P fluxes among feed, fish and environment were calculated for each fish species over 24 mo of farm activity. The results showed that the amount of dissolved N directly released into the water column in inorganic form (ammonia/urea) was comparable to that deposited on the seafloor in particulate form as uneaten feed and faeces. A larger fraction of P (about 65%) was released as faeces. Results from the integrated model yielded useful informa- tion for assessing the sustainability of an area for aquaculture activities that could be used to pro- vide a scientific rationale for fish farm development in new areas.

In this work we propose a methodological approach for the detection and simulation of relevant changes in coastal ecosystems, i.e. oxygen depletion and proliferation of benthic algae. This approach is based on the integration of the data provided by real-time monitoring systems with the output of complex ecosystem models. We tested the method in a case study, where real-time Dissolved Oxygen (DO) data and a 2D Reaction-Transport model were used to simulate the growth of macroalgae and the daily dynamics of DO in the Lagoon of Venice (Italy). The spatiotemporal relationships among the macroalgae distribution and the DO observations were quantified by analysing and comparing the Dissolved Oxygen time series and model outputs. The outcomes were used for the inverse estimation of the initial, i.e. late winter, biomass of macroalgae. The model was then applied to simulate the growth of macroalgae and the daily dynamic of DO during the productive (i.e., spring and summer) seasons. The comparison between the model output and the real-time data indicates that the model had skill in simulating the short term (daily) DO dynamic at several lagoon sites impacted by macroalgae proliferation. The simulated intra-daily variability of Dissolved Oxygen is significantly correlated with the observations in half of the monitoring sites, as well the simulated algal growth, which resulted comparable with the field measurements. The estimated average value of macroalgae biomass was ∼1 kgfw m −2 in 2007, which is consistent with a good to moderate quality status of the Lagoon of Venice. The proposed methodology can be useful in the assessment of the environmental status of coastal ecosystems as required by recent national and international legislation.

The interactions of mussel aquaculture with physico-chemical properties and the biogenic elemental composition of the surface sediment were studied at a long-line farm, located in a 12 km 2 area, which included the farm (4 km 2 ) characterized by relevant freshwater inputs along the North-Western Adriatic coastline. Negative redox potentials were detected at two stations directly affected by the farm. Total phosphorus content reached the highest concentration at stations located beneath the farm. OC/TP and TN/TP showed similar patterns, which was characterized by average values underneath the farm (respectively 45.5 and 4.5) that were significantly lower than those measured at the control stations. Our hypothesis, that these patterns could be related to organic matter enrichment of the surface sediment underneath the farm, due to intense mussel biodeposition, was confirmed by the mass accumulation rates, estimated to be respectively 23, 2.3, 0.94 and 0.26 g m −2 y -1 for organic carbon, total nitrogen, total and organic phosphorus. Data concerning the sediment chemistry were normalized with respect to the pelite fraction thus increasing the capability of detecting the environmental impact of the farm under variable background sedimentary fluxes.

An individual-based model for Sparus aurata was developed, taking into account the effects on the growth rate of water temperature, food availability and diet composition. The model was identified on the basis of the recent literature regarding the physiological ecology of this species. It was subsequently calibrated and validated by using original field data collected at two Italian fish farms located, respectively, in the Adriatic and Tyrrhenian Seas. The mass budget of uneaten food and faeces was computed using the model at each farm: the optimal ingestion rate of a fish was computed based on its wet weight and the temperature of the water, while the faeces estimation considered the different digestibility of lipids, carbohydrates and proteins in the diet. From an applied perspective, the future use of this growth model in relation to mariculture site selection and monitoring might typically be to estimate both the yield and the amount of uneaten food and faeces discharged from a fish cage. This second output represents a useful input for deposition models which are routinely used in the field of mariculture monitoring by different EU countries. The integration of growth and deposition models in a single system could provide a useful tool for the site-selection and monitoring of finfish mariculture operations in Mediterranean environments.

The fluxes of carbon, nitrogen and phosphorus through an off-shore long-line Mytilus galloprovincialis farm during a typical rearing cycle were estimated by combining a simple population dynamic model, based on a new individual model, and a set of field data, concerning the composition of the seston, as well as that of mussel meat and faeces. The individual model, based on an energy budget, was validated against a set of original field data, which were purposely collected from July 2006 to May 2007 in the North-Western Adriatic Sea (Italy) and was further tested using historical data. The model was upscaled to the population level by means of a set of Monte Carlo simulations, which were used for estimating the size structure of the population. The daily fluxes of C, N and P associated with mussel filtration, excretion and faeces and pseudo-faeces production were integrated over the 10-month-long rearing cycle and compared with the total amount of C, N and P removed by harvesting. The results indicate that the individual model compares well with an existing literature model and provides reliable estimations of the growth of mussel specimen over a range of trophic conditions which are typical of the Northern Adriatic Sea coastal area. The results of the budget calculation indicate that, even though the harvest represents a net removal of phosphorus and nitrogen from the ecosystem, the mussel farm increases the retention time of both nutrients in the coastal area, via the deposition of faeces and pseudo-faeces on the sea-bed. In fact, the amount of nitrogen associated with deposition is approximately twice the harvested one and the amount of phosphorus is approximately five times higher. These findings are in qualitative agreement with the results of literature budget and model calculations carried out in a temperate coastal embayment. This agreement suggests that the proper assessment of the overall effect of long-line mussel farming on both the benthic and pelagic ecosystem asks for an integrated modelling approach, which should include the dynamic of early diagenesis processes, as well as of that of nutrients released from the surface sediment.

In this paper we investigate the robustness of a dynamic model, which describes the dynamic of the seagrass Zostera marina, with respect to the inter-annual variability of the two main forcing functions of primary production models in eutrophicated environments. The model was previously applied to simulate the seasonal evolution of this species in the Lagoon of Venice during a specific year and calibrated against time series of field data. In the this paper, we present and discuss the results which were obtained by forcing the model using time series of site-specific daily values concerning the solar radiation intensity and water temperature. The latter was estimated by means of a regression model, whose input variable was a site-specific time series of the air temperature. The regression model was calibrated using a year-long time series of hourly observations. The Z. marina model was first partially recalibrated against the same data set that was used in the original paper. Subsequently, the model was forced using a 7-year-long time series of the driving functions, in order to check the reliability of its long-term predictions. Even though the calibration gave satisfactory results, the multi-annual trends of the output variables were found to be in contrast with the observed evolution of the seagrass biomasses. Since detailed information about the air temperature and solar radiation are often available, these findings suggest that the testing of the ecological consistency of the evolution of primary production models in the long term would provide additional confidence in their results, particularly in those cases in which the scarcity of field data does not allow one to perform a formal corroboration/validation of these models.
