Abstract

Very few causal genes have been identified by quantitative trait loci (QTL) mapping because of the large size of QTL, and most of them were identified thanks to functional links already known with the targeted phenotype. Here, we propose to combine selection signature detection, coding SNP annotation, and cis-expression QTL analyses to identify potential causal genes underlying QTL identified in divergent line designs. As a model, we chose experimental chicken lines divergently selected for only one trait, the abdominal fat weight, in which several QTL were previously mapped. Using new haplotype-based statistics exploiting the very high SNP density generated through whole-genome resequencing, we found 129 significant selective sweeps. Most of the QTL colocalized with at least one sweep, which markedly narrowed candidate region size. Some of those sweeps contained only one gene, therefore making them strong positional causal candidates with no presupposed function. We then focused on two of these QTL/sweeps. The absence of nonsynonymous SNPs in their coding regions strongly suggests the existence of causal mutations acting in cis on their expression, confirmed by cis-eQTL identification using either allele-specific expression or genetic mapping analyses. Additional expression analyses of those two genes in the chicken and mice contrasted for adiposity reinforces their link with this phenotype. This study shows for the first time the interest of combining selective sweeps mapping, coding SNP annotation and cis-eQTL analyses for identifying causative genes for a complex trait, in the context of divergent lines selected for this specific trait. Moreover, it highlights two genes, JAG2 and PARK2, as new potential negative and positive key regulators of adiposity in chicken and mice.

Abstract

International audience; The PPILOW project aims to co-construct innovations to improve Poultry and Pig Welfare in Low-input outdoor and Organic farming systems through a multi-actor approach. PPILOW implements a participatory approach for proposing and studying welfare-improvement levers. It will provide a combination of practical solutions that can be applied at a pan-European level with specific adjustments depending on citizen’s expectations and the target market. The multi-actor approach consists in involving end-users including farmers, breeding companies, feed producers, consumer associations, retailers, advisers, processors, and scientists in National Practitioner Groups (NPG) in six participating countries. PPILOW partners facilitate the groups by connecting NPG at European level, transferring scientific information, interacting with partners engaged in animal experiments, and co-creating innovations rising from NPG-specific demands. They co-build with PPILOW partners welfare self-assessment tools (development of the PIGLOW app for pigs and refinement of the EBENE® app for poultry), and innovative breeding, feeding, and rearing strategies and techniques to improve the welfare of animals. They co-design protocols, test innovations on farm, and disseminate the results. In turn, they receive insights on methods and scientific results, and inputs from other NPG reinforcing the value of the expected outcomes. Approaches focus on avoiding physical damage and the elimination of layer male chicks, on reducing boar taint of intact male pigs, promoting positive behaviours, animal health, and robustness through field studies with pigs and poultry. Multicriteria analyses of the most effective levers of welfare improvement will be performed to evaluate their economic, social, and environmental impacts based on the ‘One Welfare’ concept; economic and business models will also be developed. To ensure the rapid uptake of the project results by end-users, the close involvement of PPILOW’s NPG throughout the EU will ensure disseminationactivities and the facilitation of change. National audience; Dans l’optique d’améliorer le bien-être et la santé des poulets de chair en systèmes d’élevage biologique, il est possible de tirer parti de la plasticité métabolique des oiseaux pendant la période périnatale pour augmenter leurs futures capacités d’adaptation à des environnements d’élevage changeants. Ainsi la température d’incubation des œufs, mais aussi les conditions d’éclosion, de démarrage des poussins, de même que l’optimisation de leur alimentation précoce ou de celle de leurs parents en élevage de reproducteurs sont autant de leviers pour permettre au jeune animal de s’adapter à ses conditions d’élevage ultérieures. Nous recherchons les mécanismes qui sous-tendent ces capacités adaptatives, pour mieux comprendre les relations entre stress périnatal et santé (Guilloteau et al., 2019 ; Beauclercq et al., 2019 ; Foury et al., 2020), entre conditions d’incubation des œufs et tolérance thermique (Loyau et al., 2015), entre comportement et physiologie précoces et capacités d’exploration des parcours de plusieurs souches de poulets de chair en élevage biologique (Bonnefous et al., 2023). Les biomarqueurs, de préférence les moins invasifs possibles, associés à la robustesse et aux capacités d’exploration des poulets de chair pourront servir à l’identification de critères de sélection et à la conception et l’évaluation de pratiques d’élevage innovantes, notamment pour l’élevage en systèmes biologiques et de plein air.

Abstract

Recent research on free-range chickens shows that individual behavioral differences may link to range use. However, most of these studies explored individual behavioral differences only at one time point or during a short time window, assessed differences when animals were out of their social group and home environment (barn and range), and in specific tests or situations. Therefore, it is yet unclear how different behaviors relate to range use and how consistent these behaviors are at the individual level. To fill this gap, we here aimed to describe the behavioral budget of slow-growing male broiler chickens (S757N) when in their social group and home environment during the whole rearing period (from the second week of life to the twelfth week, before slaughter), and to relate observed behavioral differences to range use. For this, we followed a sample of individuals in two flocks (n = 60 focal chickens out of 200 chickens per flock), over two seasons, during three periods: before range access (from 14 to 25 days old), during early range access (first weeks of range access, from 37 to 53 days old), and during late range access (last weeks of range access, from 63 to 87 days old). By the end of each period, individual tests of exploration and social motivation were also performed, measuring exploration/activity and sociability propensities. Our results show that foraging (i.e., pecking and scratching at the ground) was the only behavior that correlated to range use for all three rearing periods, independent of the season. Foraging was also the only behavior that showed within-individual consistency from an early age and across the three rearing periods. Foraging may, therefore, serve as a useful behavioral predictor of range use in free-range broiler chickens. Our study increases the knowledge of how behaviors develop and relate to each other in a domesticated and intensely selected species, and improves our understanding of the biology of free-range broiler chicken

Abstract

Abstract Quantitative trait loci (QTL) affecting fatness in male chickens were previously identified on chromosome 5 (GGA5) in a three-generation design derived from two experimental chicken lines divergently selected for abdominal fat weight. A new design, established from the same pure lines, produced 407 F2 progenies (males and females) from 4 F1-sire families. Body weight and abdominal fat were measured on the F2 at 9 wk of age. In each sire family, selective genotyping was carried out for 48 extreme individuals for abdominal fat using seven microsatellite markers from GGA5. QTL analyses confirmed the presence of QTL for fatness on GGA5 and identified a QTL by sex interaction. By crossing one F1 sire heterozygous at the QTL with lean line dams, three recombinant backcross 1 (BC1) males were produced and their QTL genotypes were assessed in backcross 2 (BC2) progenies. These results confirmed the QTL by sex interaction identified in the F2 generation and they allow mapping of the female QTL to less than 8 Mb at the distal part of the GGA5. They also indicate that fat QTL alleles were segregating in both fat and lean lines.

Abstract

L’aviculture européenne est dépendante d’approvisionnements en soja essentiellement en provenance du Brésil. Cette matière première riche en protéines est intéressante d’un point de vue nutritionnel pour l’alimentation des volailles mais pose des problèmes importants notamment en termes de prix et de conséquences environnementales. Les matières premières riches en protéines produites en France (oléo-protéagineux et coproduits de l’amidonnerie et de la distillerie) ne remplacent qu’en partie le soja importé du fait d’équilibres nutritionnels moins propices. Les protéagineux sont de plus très peu disponibles sur le marché. L’aviculture européenne, et plus largement l’élevage et l’agriculture, sont ainsi face à des enjeux importants d’ordre économique, social et environnemental. Les contraintes et leviers relatifs à la formulation d’aliments destinés aux volailles sont analysés et différentes voies de progrès sont envisagées à plus ou moins long terme : développer l’alimentation de précision afin d’améliorer l’ajustement des apports aux besoins des animaux en fonction des objectifs fixés, disposer de matières premières adaptées (process, mis en œuvre de filières adaptées, nouvelles matières premières et additifs, sélection variétale) mais aussi d’animaux adaptables. Une plus grande coordination entre acteurs, amont et aval, apparaît indispensable pour relever ces défis.

Abstract

International audience; When animals prefer to make efforts to obtain food instead of acquiring it from freely available sources, they exhibit what is called contrafreeloading. Recently, individual differences in behavior, such as exploration, were shown to be linked to how prone an individual may be to contrafreeload. In this work, our main objective was to test whether and how individual differences in range use of free-range broiler chickens (Gallus gallus domesticus) were related to the individual motivation to contrafreeload. We also verified whether other behavioral variations could relate to range use. To that aim, over three different periods (before range access, first weeks of range access, and last weeks of range access), chickens with different ranging levels (low and high rangers) were submitted to a contrafreeloading test and had different behaviors recorded (such as foraging, resting, locomotion) in their home environment. During the contrafreeloading test, chickens were conditioned to one chamber presenting a foraging substrate and mealworms, while in the other chamber, mealworms were freely available on the floor. During testing trials, chickens had access to both empty chambers, and the time spent in each chamber was quantified. On average, low rangers preferred the chamber where mealworms were easily accessible (without the foraging substrate), while high rangers preferred the chamber where mealworms were accessible with difficulty, showing greater contrafreeloading. Out of ten behaviors recorded in chickens' home environment, foraging was the only one that differed significantly between our two ranging groups, with low rangers foraging, on average, significantly less than high rangers. These results corroborate previous experiences suggesting that range use is probably linked to chickens' exploratory trait and suggest that individual differences in free-range broiler chickens are present even before range access. Increasing our knowledge of individual particularities is a necessary step to improve free-range chicken welfare on the farm.

Abstract

Feed efficiency depends on the genetic potential of animals, the characteristics of feed and their interactions. Due to technical constraints, genetic selection and nutritional studies requiring the evaluation of feed efficiency and behavior are carried out under conditions that are not representative of the breeding conditions, on animals placed in individual cages or in small groups. Significant progress can be expected in these two areas thanks to new technologies, allowing the automation of individual body weight measurements and feed consumption of poultry bred in groups on the ground. On the basis of a prototype feeder developed and patented by INRAE, this project has made it possible to develop a functional and reliable tool that can be used in research and development, by associating an automatic animal scale and a high-speed data management system with the feeder. This pre-industrial prototype is now available for the performance of precision experiments in genetics and nutrition, while respecting animal welfare.; L’efficacité alimentaire dépend à la fois du potentiel génétique des animaux, des caractéristiques de l’aliment et de leurs interactions. Du fait de contraintes techniques, la sélection génétique et les études nutritionnelles nécessitant l’évaluation de l’efficacité et du comportement alimentaire sont réalisées dans des conditions non-représentatives des conditions d’élevage, sur des animaux placés en cages individuelles ou en petits groupes. Des progrès importants peuvent être escomptés dans ces deux domaines grâce aux nouvelles technologies, permettant l’automatisation des mesures individuelles de poids corporel et de la consommation alimentaire de volailles élevées en groupe au sol. Sur la base d’un prototype de mangeoire développé et breveté par INRAE, ce projet a permis de mettre au point un outil fonctionnel et fiable, utilisable en recherche et développement, en associant à la mangeoire un peson automatique d’animaux et un système de gestion de données à haut débit. Ce prototype préindustriel est dorénavant disponible pour la réalisation d’expérimentations de précision en génétique et en nutrition, dans le respect du bien-être animal.

Abstract

Hypothalamic neuropeptides, neurotrophins, and systemic hormones modulate food intake and body composition. Although advances toward elucidating these interactions have been made, many aspects of the underlying mechanisms remain vague. Hypothalami from fat and lean chicken lines were assessed for differential expression of anabolic/orexigenic and catabolic/anorexigenic genes. Effects of triiodothyronine ([T.sub.3]), corticosterone (Cort), and brain-derived neurotrophic factor (BDNF) on expression of anabolic/orexigenic and catabolic/anorexigenic genes were tested in cultures of hypothalamic neurons. From this, we found that BDNF increased and [T.sub.3] decreased gene expression for BDNF, leptin receptor (LEPR), pro-opiomelanocortin (POMC), thyrotropin releasing hormone (TRH), and agoutirelated protein (AGRP). Thyroid hormone levels were manipulated during development to show that [T.sub.3] inhibited BDNF, TRH, and BDNF receptor gene expression. Delivery of [T.sub.3], Colt, [T.sub.3] plus Cort, or vehicle in vivo continuously for 72 h indicated that Cort and [T.sub.3] have overlapping roles in regulating TRH, LEPR, and POMC gene expression and that Cort and [T.sub.3] regulate BDNF, neuropeptide Y, and AGRP in opposite directions. Abstract

International audience; Improving the digestive efficiency of birds is becoming increasingly important with the diversification of feedstuffs used in poultry diets. Compared with time-consuming chemical analyses that were previously used to measure digestive efficiency, near-infrared spectroscopy has been a great advance as it was fast and thus allowed measurements to be taken from a large number of animals, as required for genetic studies. However, it still implies to rear the birds in cages to collect feces, which is questionable in terms of welfare. The purpose of this study was thus to establish whether the serum color could be used as a biomarker of digestive efficiency that would be easy and fast to measure on floor-reared animals. We first compared the serum color of 2 lines of chickens divergently selected for high or low digestive efficiency when fed with a wheat-based diet. Digestive efficiency was assessed by nitrogen-corrected apparent metabolizable energy. Color was assessed by the absorbance of the serum between 300 and 572 nm. Color differed between the 2 lines between 430 and 572 nm, which corresponds to the absorption zone of carotenoids such as lutein and zeaxanthin. In a second step, we estimated the heritability of serum color measurements and their genetic correlations with digestive efficiency. Taking these parameters into account, in our experimental conditions the best trait among those tested that can be used as a biomarker of digestive efficiency is serum absorbance at 492 nm, with a heritability estimate of 0.31[u]+[/u]0.09 and a genetic correlation with digestive efficiency of 0.84[u]+[/u]0.28.
