Sugarcane, the world's most harvested crop by tonnage, has shaped global history, trade and geopolitics, and is currently responsible for 80% of sugar production worldwide1. While traditional sugarcane breeding methods have effectively generated cultivars adapted to new environments and pathogens, sugar yield improvements have recently plateaued2. The cessation of yield gains may be due to limited genetic diversity within breeding populations, long breeding cycles and the complexity of its genome, the latter preventing breeders from taking advantage of the recent explosion of whole-genome sequencing that has benefited many other crops. Thus, modern sugarcane hybrids are the last remaining major crop without a reference-quality genome. Here we take a major step towards advancing sugarcane biotechnology by generating a polyploid reference genome for R570, a typical modern cultivar derived from interspecific hybridization between the domesticated species (Saccharum officinarum) and the wild species (Saccharum spontaneum). In contrast to the existing single haplotype ('monoploid') representation of R570, our 8.7 billion base assembly contains a complete representation of unique DNA sequences across the approximately 12 chromosome copies in this polyploid genome. Using this highly contiguous genome assembly, we filled a previously unsized gap within an R570 physical genetic map to describe the likely causal genes underlying the single-copy Bru1 brown rust resistance locus. This polyploid genome assembly with fine-grain descriptions of genome architecture and molecular targets for biotechnology will help accelerate molecular and transgenic breeding and adaptation of sugarcane to future environmental conditions.

Abstract Hybridization between wild Musa species and subspecies from Southeast Asia is at the origin of cultivated bananas. The genomes of these cultivars are complex mosaics involving nine genetic groups, including two previously unknown contributors. This study provides continuous genome assemblies for six wild genetic groups, one of which represents one of the unknown ancestor, identified as M. acuminata ssp. halabanensis. The second unknown ancestor partially present in a seventh assembly appears related to M. a. ssp. zebrina. These assemblies provide key resources for banana genetics and for improving cultivar assemblies, including that of the emblematic triploid Cavendish. Comparative and phylogenetic analyses reveal an ongoing speciation process within Musa, characterised by large chromosome rearrangements and centromere differentiation through the integration of different types of repeated sequences, including rDNA tandem repeats. This speciation process may have been favoured by reproductive isolation related to the particular context of climate and land connectivity fluctuations in the Southeast Asian region.

Societal Impact Statement Bananas are nutritious fruits of major importance worldwide. Characterizing their diversity is essential to ensure their conservation and use. A catalog showcasing cultivated bananas genomic diversity was compiled and is to be used as a tool to support the classification of banana cultivars. This research revealed that cultivated banana groups are not all made of identical clones. Materials from recent collecting missions indicated that more banana diversity is expected to be found as the exploration of the banana gene pool continues. These discoveries will drive dynamic conservation strategies for banana genetic resources and should increase their use. Summary Banana is an important food crop cultivated in many tropical and subtropical regions around the world. Because banana cultivars often have low fertility, they are typically propagated clonally, which maintains desirable traits across generations. However, different factors, such as synonymy, incomplete passport data, and environmental effects, complicate the morphological‐based assignment of banana cultivars to specific clones or cultivar groups. In this study, we applied a previously developed genomic‐based tool for fine‐scale characterization of banana ancestry, known as in silico chromosome painting, to high‐throughput genotyping data from 317 banana accessions. This dataset covers most of the globally conserved, studied, and cultivated cultivar groups and includes both genebanks and new, uncharacterized materials. By comparing curated morphological assignation to the genomic patterns resulting from in silico chromosome painting, we compiled a diversity catalog referencing curated passport data, pictures, and chromosome painting patterns of the cultivar groups. Examining the genomic patterns obtained, intra‐cultivar group variability was discovered. In some cultivar groups, mitotic recombination or deletions accumulated clonally. In addition, at least four cultivar groups encompassed cultivars from distinct sexual events co‐existing, notably Pisang Awak with five distinct patterns across two ploidy levels. Finally, additional patterns were discovered in the newest materials of the set, showing that a wider diversity of clones still exists on farm.

Many European cities are investigating how to transition to climate-neutral transport systems. Due to the transport system’s complexity and uncertainty about the future, identifying drivers and choosing effective policies to make the city more sustainable is challenging. Additionally, the chosen policies need to be supported by relevant actors. This study aims to support the municipality of The Hague in generating robust policies supported by and within the municipality. We build on participatory modeling and decision-making under deep uncertainty to create a novel approach to address this goal. In two workshops, the participants formulated goals and objectives, created Causal Loop diagrams, and identified potential interventions. Using a set of possible futures, the interventions were then stress-tested to evaluate their robustness. By explicitly linking, for the first time, participatory modeling and decision-making under deep uncertainty approaches, the participants could understand the system better and deal with uncertainty. Participants gained insight into systemic complexity and methods to deal with it, the inter-relatedness of interventions and their effects, and a shared understanding of the problem and its scope. This study demonstrates the potential of a novel approach to generate supported robust interventions to achieve the goal of a climate-neutral transport system.

Large tropical trees are rightly perceived as supporting a plethora of organisms. However, baseline data about the variety of taxa coexisting on single large tropical trees are lacking and prevent a full understanding of both the magnitude of biodiversity and the complexity of interactions among organisms in tropical rainforests. The two main aims of the research program “Life on Trees” (LOT) are (1) to establish baseline knowledge on the number of eukaryote species supported/hosted by the above-ground part of a single tropical tree and (2) to understand how these communities of organisms are assembled and distributed on or inside the tree. To achieve the first goal, we integrated a set of 36 methods for comprehensively sampling eukaryotes (plants, fungi, animals, protists) present on a tropical tree. The resulting LOT protocol was conceived and implemented during projects in the Andean Amazon region and is proposed here as a guideline for future projects of a similar nature. To address the second objective, we evaluated the microclimatic differences between tree zones and tested state-of-the-art terrestrial laser scanning (TLS) and positioning technologies incorporating satellite and fixed base station signals (dGNSS). A marked variation in temperature and relative humidity was detected along a 6-zones Johansson scheme, a tree structure subdivision system commonly used to study the stratification of epiphytic plants. Samples were collected from these six zones, including three along the trunk and three in the canopy. To better understand how different tree components (e.g., bark, leaves, fruits, flowers, dead wood) contribute to overall tree biodiversity, we categorized observations into communities based on Johansson zones and microhabitats. TLS was an essential aid in understanding the complex tree architecture. By contrast, the accuracy of positioning samples in the tree with dGNSS was low. Comprehensively sampling the biota of individual trees offers an alternative to assessing the biodiversity of fewer groups of organisms at the forest scale. Large old tropical trees provide a wealth of microhabitats that encompass a wide range of ecological conditions, thereby capturing a broad spectrum of biodiversity.

Terrestrial laser scanning (TLS) provides highly detailed 3D information of forest environments but is limited to small spatial scales, as data collection is time consuming compared to other remote sensing techniques. Furthermore, TLS data collection is heavily dependent on wind conditions, as the movement of trees negatively impacts the acquired data. Hardware advancements resulting in faster data acquisition times have the potential to be valuable in upscaling efforts but might impact overall data quality. In this study, we investigated the impact of the pulse repetition rate (PRR), or pulse frequency, which is the number of laser pulses emitted per second by the scanner. Increasing the PRR reduces the scan time required for a single scan but decreases the power (amplitude) of the emitted laser pulses commensurately. This trade-off could potentially impact the quality of the acquired data. We used a RIEGL VZ400i laser scanner to test the impact of different PRR settings on the point cloud quality and derived tree structural metrics from individual tree point clouds (diameter, tree height, crown projected area) as well as quantitative structure models (total branch length, tree volume). We investigated this impact across five field plots of different forest complexity and canopy density for three different PRR settings (300, 600 and 1200 kHz). The scan time for a single scan was 180, 90 and 45 s for 300, 600 and 1200 kHz, respectively. Differences among the raw acquired scans from different PRR replicates were largely removed by several necessary data processing steps, notably the removal of uncertain points with a low reflectance attribute. We found strong agreement between the individual tree structural metrics derived from each of the PRR replicates, independent of the forest complexity. This was the case for both point cloud-based metrics and those derived from quantitative structural models (QSMs). The results demonstrate that the PRR in high-end TLS instruments can be increased for data collection with negligible impact on a selection of derived structural metrics that are commonly used in the context of aboveground biomass estimation.

Abstract Forest edges can be important strongholds for biodiversity and play a crucial role in the protection of forest interiors against edge effects. However, their potential to host biodiversity is dependent on the structure of the forest: Abrupt edges often fail to realise this potential. Yet, methods to accurately characterise and quantify forest edge abruptness are currently lacking. Here, we combine three‐dimensional forest structural data with biodiversity monitoring to assess the influence of forest edge structure on habitat suitability. We derived several structural metrics to determine forest edge abruptness using terrestrial laser scanning and applied these to six forest edge transects in Belgium. The local soundscapes were captured using audio recording devices (Audiomoths) and quantified using acoustic indices (AIs) (metrics on the soundscape characteristics). In each transect, the dawn choruses were recorded over a period of a week, both at the edge and the interior of the forest. No correlation between the AIs and bird species richness was found. There were clear differences between transects in the structural metrics and the recorded soundscapes. Some possible relations between both were found. In this proof of concept, we demonstrated innovative techniques to semi‐automatically classify forest structure and rapidly quantify soundscape characteristics and found a weak effect of forest edge structure on bird biophony.

Background and aimsModern sugarcane cultivars (Saccharum spp.) are high polyploids, aneuploids (2n = ~12x = ~120) derived from interspecific hybridizations between the domesticated sweet species Saccharum officinarum and the wild species S. spontaneum.MethodsTo analyse the architecture and origin of such a complex genome, we analysed the sequences of all 12 hom(oe)ologous haplotypes (BAC clones) from two distinct genomic regions of a typical modern cultivar, as well as the corresponding sequence in Miscanthus sinense and Sorghum bicolor, and monitored their distribution among representatives of the Saccharum genus.Key resultsThe diversity observed among haplotypes suggested the existence of three founding genomes (A, B, C) in modern cultivars, which diverged between 0.8 and 1.3 Mya. Two genomes (A, B) were contributed by S. officinarum; these were also found in its wild presumed ancestor S. robustum, and one genome (C) was contributed by S. spontaneum. These results suggest that S. officinarum and S. robustum are derived from interspecific hybridization between two unknown ancestors (A and B genomes). The A genome contributed most haplotypes (nine or ten) while the B and C genomes contributed one or two haplotypes in the regions analysed of this typical modern cultivar. Interspecific hybridizations likely involved accessions or gametes with distinct ploidy levels and/or were followed by a series of backcrosses with the A genome. The three founding genomes were found in all S. barberi, S. sinense and modern cultivars analysed. None of the analysed accessions contained only the A genome or the B genome, suggesting that representatives of these founding genomes remain to be discovered.ConclusionsThis evolutionary model, which combines interspecificity and high polyploidy, can explain the variable chromosome pairing affinity observed in Saccharum. It represents a major revision of the understanding of Saccharum diversity.

Black Leaf Streak Disease (BLSD), caused by the fungus Pseudocercospora fijiensis, is a recent pandemic and the most economically and environmentally important leaf disease of banana. To assist breeding of varieties with durable resistance to the rapidly evolving P. fijiensis, we used a diploid genitor ‘IDN 110’ with partial resistance to BLSD to search for QTLs. We assessed diploid progeny of 73 hybrids between ‘IDN 110’ and the diploid cultivar ‘Khai Nai On’, which is susceptible to BLSD. Hybrids were phenotyped with artificial inoculation under controlled conditions. This method allowed us to focus on resistance in the early stages of the interaction already identified as strongly influencing BLSD epidemiology. Progeny were genotyped by sequencing. As both parents are heterozygous for large reciprocal translocations, the distribution of recombination was assessed and revealed regions with low recombination rates. Fourteen non-overlapping QTLs of resistance to BLSD were identified of which four main QTLs from the ‘IDN110‘ parent, located on chromosomes 06, 07, 08, and 09, were shown to be of interest for marker-assisted selection. Genes that underline those four QTLs are discussed in the light of previous literature.

BackgroundCRISPR-Cas9 gene-editing technology has facilitated the generation of knockout mice, providing an alternative to cumbersome and time-consuming traditional embryonic stem cell-based methods. An earlier study reported up to 16% efficiency in generating conditional knockout (cKO or floxed) alleles by microinjection of 2 single guide RNAs (sgRNA) and 2 single-stranded oligonucleotides as donors (referred herein as "two-donor floxing" method).ResultsWe re-evaluate the two-donor method from a consortium of 20 laboratories across the world. The dataset constitutes 56 genetic loci, 17,887 zygotes, and 1718 live-born mice, of which only 15 (0.87%) mice contain cKO alleles. We subject the dataset to statistical analyses and a machine learning algorithm, which reveals that none of the factors analyzed was predictive for the success of this method. We test some of the newer methods that use one-donor DNA on 18 loci for which the two-donor approach failed to produce cKO alleles. We find that the one-donor methods are 10- to 20-fold more efficient than the two-donor approach.ConclusionWe propose that the two-donor method lacks efficiency because it relies on two simultaneous recombination events in cis, an outcome that is dwarfed by pervasive accompanying undesired editing events. The methods that use one-donor DNA are fairly efficient as they rely on only one recombination event, and the probability of correct insertion of the donor cassette without unanticipated mutational events is much higher. Therefore, one-donor methods offer higher efficiencies for the routine generation of cKO animal models.

Social participation is associated with successful aging. However, older adults encounter many barriers for social activities. The study aims for the proposition of solutions in favor of increasing the participation of older adults in daily life activities. A living-lab design was chosen to ensure the active participation of older adults and the stakeholders. The data collected included questionnaires, workshops writings and surveys. A total of 159 older adults and 126 collaborators participated in the study. The results showed a gap between the perception of the geriatric professionals and the reality of the difficulties reported by the older adults. Professionals perceived for 80% that walking was the main issue for mobility while only 23% of older adults said so. Seven topics were investigated: Technology, Nutrition, Health, Housing, Transportation, Social Network and Activities. To maintain autonomy and mobility, Social Network was the most important topic before health and transportation. Older adults and collaborators were unaware of the variety of local existing solutions. That shows malfunctioning in the communication strategy. The study detected contact person among the older adults who are highly motivated and convinced by the action. Sugarcane (Saccharum spp.) is a major crop for sugar and bioenergy production. Its highly polyploid, aneuploid, heterozygous, and interspecific genome poses major challenges for producing a reference sequence. We exploited colinearity with sorghum to produce a BAC-based monoploid genome sequence of sugarcane. A minimum tiling path of 4660 sugarcane BAC that best covers the gene-rich part of the sorghum genome was selected based on whole-genome profiling, sequenced, and assembled in a 382-Mb single tiling path of a high-quality sequence. A total of 25,316 protein-coding gene models are predicted, 17% of which display no colinearity with their sorghum orthologs. We show that the two species, S. officinarum and S. spontaneum, involved in modern cultivars differ by their transposable elements and by a few large chromosomal rearrangements, explaining their distinct genome size and distinct basic chromosome numbers while also suggesting that polyploidization arose in both lineages after their divergence.

Banana breeding faces numerous challenges, such as sterility and low seed viability. Enhancing our understanding of banana genetics, notably through next-generation sequencing, can help mitigate these challenges. The genotyping datasets currently available from genebanks were used to decipher cultivated bananas’ genetic makeup of natural cultivars using genome ancestry mosaic painting. This article presents the application of this method to breeding materials by analyzing the chromosome segregation at the origin of ‘Gold Finger’ (FHIA-01), a successful improved tetraploid variety that was developed in the 1980s. First, the method enabled us to clarify the variety’s intricate genetic composition from ancestral wild species. Second, it enabled us to infer the parental gametes responsible for the formation of this hybrid. It thus revealed 16 recombinations in the haploid male gamete and 10 in the unreduced triploid female gamete. Finally, we could deduce the meiotic mechanism lying behind the transmission of unreduced gametes (i.e., FDR). While we show that the method is a powerful tool for the visualization and inference of gametic contribution in hybrids, we also discuss its advantages and limitations to advance our comprehension of banana genetics in a breeding context.

Belser, Baurens et al. report a chromosome-scale assembly of a banana genome (Musa acuminata) with five out of eleven chromosomes entirely reconstructed in a single contig from telomere to telomere. This work sheds light on the content of complex regions like centromeres or clusters of paralogous genes in the banana genome.

Abstract Background Burnout among physicians is a consequence of chronic occupational stresses and emotionally intense work demands. However, much of the evidence exploring burnout is derived from urban settings and may not reflect the work and social contexts of physicians in Indigenous communities or in rural and resource-constrained areas. We sought to characterize health system factors that influence burnout among physicians practicing in the three northern territories of Canada. Methods We conducted a mixed-methods study that included an online survey and qualitative interviews with physicians practicing in Nunavut, Northwest Territories, or Yukon in 2019. The survey adapted content from the Maslach Burnout Inventory. Results were analyzed with logistic regression to assess the association between health system factors and burnout. We conducted in-depth interviews with 14 physicians. Qualitative data was coded and analyzed for themes using the ATLAS.ti software. Background and Objectives Materials and Methods Results Conclusion Platelet transfusions carry an important risk of infection transmission. The Mirasol Pathogen Reduction Technology system for platelets uses riboflavin and UV light to introduce irreparable lesions into nucleic acids, thereby inhibiting pathogen replication and inactivating white blood cells. The objective of this study is to evaluate the safety of pathogen‐reduced platelet transfusions (PRPTs) in critically ill infants in a neonatal intensive care unit (NICU) in the Caribbean.We conducted a descriptive retrospective study of the use of Mirasol PRPTs in patients admitted to the NICU of the general hospital in Curaçao from February 2016 to April 2023.A total of 208 PRPTs were administered to 46 patients (median [range] transfusions per patient: 3 [1–24]). Three patients were born term, and 43 were born preterm (median [range] gestational age: 27 4/7 weeks [24 6/7–36 6/7]). PRPTs were well‐tolerated and no complications occurred, especially no signs of haemolysis nor any signs of new infection within 24 h after transfusion. Twenty‐one of 46 patients (46%) died during their admittance. None of the deaths were deemed related to PRPT.Mirasol PRPT appears to be safe for use in critically ill neonates, including extremely preterm neonates. [ABSTRACT FROM AUTHOR]

Abstract Background Meaningful performance measurement requires indicators to be scientifically robust and strategically focused. For many circumpolar states, indicators aligned with national strategies may ignore the priorities of northern, remote, or Indigenous populations. The aim of this project was to identify contextually appropriate performance indicators for maternity care in circumpolar regions. Methods Fourteen maternity care and health systems experts participated in a modified Delphi consensus process. The list of proposed indicators was derived from a previously published scoping review. Fourteen participants rated each proposed indicator according to importance, circumpolar relevance, validity, and reliability and suggested additional indicators for consideration. Results Consensus was achieved after two rounds, as measured by a Cronbach’s alpha of 0.87. Eleven indicators, many of which represented physical health outcomes, were ranked highly on all four criteria. Twenty-nine additional indicators, largely focused on social determinants of health, health care responsiveness, and accessibility, were identified for further research. Travel for care, cultural safety and upstream structural determinants of health were identified as important themes. Conclusions This study identified the important gaps between current performance measurement strategies and the context and values that permeate maternal-child health in circumpolar regions. The indicators identified in this study provide an important foundation for ongoing work. We recommend that future work encompass an appreciation for the intersectoral nature of social, structural, and colonial determinants of maternal-child health in circumpolar regions.

Aim and Object Purpose of the StudyIn March 2020, the WHO declared a pandemic (COVID-19) due to the SARS-CoV-2 virus. In France, school closures and lockdowns were implemented. In this unprecedented context for French adolescents and children, the CONFEADO study surveyed children aged 9 to 18 years to assess their mental health, psychological distress, and resilience during and after the lockdown in relation to their living and housing conditions. To assess psychological distress, a psychometric tool (Children and Adolescent Psychological Distress Scale-CAPDS-10) was specifically designed for the research. This article presents the psychometric validity of the CAPDS-10.MethodsThis cross-sectional study collected data from June 9 to September 14, 2020, from children and adolescents (9 to 18 years of age) via an online questionnaire after sending it to a large network of partners. Psychological distress, resilience, and trait anxiety were assessed using the CAPDS-10, the Child and Youth Resilience Measure (CYRM), and the State-Trait Anxiety Inventory for Children (STAIC). The CAPDS-10 measured perceived psychological distress in the most recent 2 weeks (primary endpoint). The predictive power of the CAPDS-10 was determined by statistical analysis. We proceeded to a confirmatory factor analysis to validate the scale at a clinical level. We carried out a psychometric validation with a step to verify the uni-dimensionality of the scale (PCA analysis) and the calculation of convergent and divergent validity, correlation coefficient between items and subscales, Cronbach's alpha for reliability, determination of a cut-off score for the AUROC index.ResultsThree thousand and forty eight children and adolescents completed the CAPDS-10. Analysis confirmed a three-factor model (anxiety, depression, and aggressive behavior) (RMSEA = 0.072 [0.067; 0.077], CFI = 0.954), with a correlation coefficient between items >0.4. PCA analysis concluded that the scale is unidimensional. Reliability was satisfactory with Cronbach's alpha coefficients >0.7 (0.86). In addition, prediction was good with an AUROC index equal to 0.73 and a threshold score for severe distress greater than or equal to 19.ConclusionThe CAPDS-10 measures psychological distress over the most recent 2-week period with good psychometric qualities. It could be used in crisis or prevention contexts in the general population or in clinical settings.

Here, the authors assemble the draft genome of A. evenia and identify a receptor-like kinase in mediating the symbiotic interaction.

In the summer 2019 ichthyofauna was investigated in 4 localities sites of Lower Romanian Mureș River: Lipova, Sâmbăteni, Semlac and Nădlag. The status of fish fauna and presence of community interest species (An. II, III and V / H.D.) inside of ichthyocenoses, as abundance and frequency, anthropogenic impact, were assessed. In all 4 sites it were recorded 23 fish species included some species reported by authorized persons and fisheries literature in lower Mures River. From 23 species 7 are community interest fish species (Leuciscus aspius, Barbus petenyi, Romanogobio kessleri, R. vladykovi, Rhodeus amarus, Zingel zingel and 1 sturgeon’s species Acipenser ruthenus. Fish fauna was dominated in abundance by Alburnus alburnus, Squalius cephalus and Chondrostoma nasus, but in biomass by Hypophthalmichthys molitrix, Leuciscus aspius, Chondrostoma nasus and Silurus glanis. Main anthropogenic pressures consists legal and illegal overfishing, ballast activity and pollution.
