1. DeePC-Hunt: Data-enabled Predictive Control Hyperparameter Tuning via Differentiable Optimization

Abstract

This paper introduces Data-enabled Predictive Control Hyperparameter Tuning via Differentiable Optimization (DeePC-Hunt), a backpropagation-based method for automatic hyperparameter tuning of the DeePC algorithm. The necessity for such a method arises from the importance of hyperparameter selection to achieve satisfactory closed-loop DeePC performance. The standard methods for hyperparameter selection are to either optimize the open-loop performance, or use manual guess-and-check. Optimizing the open-loop performance can result in unacceptable closed-loop behavior, while manual guess-and-check can pose safety challenges. DeePC-Hunt provides an alternative method for hyperparameter tuning which uses an approximate model of the system dynamics and backpropagation to directly optimize hyperparameters for the closed-loop DeePC performance. Numerical simulations demonstrate the effectiveness of DeePC in combination with DeePC-Hunt in a complex stabilization task for a nonlinear system and its superiority over model-based control strategies in terms of robustness to model misspecifications.

2. Controlling Participation in Federated Learning with Feedback

Abstract

We address the problem of client participation in federated learning, where traditional methods typically rely on a random selection of a small subset of clients for each training round. In contrast, we propose FedBack, a deterministic approach that leverages control-theoretic principles to manage client participation in ADMM-based federated learning. FedBack models client participation as a discrete-time dynamical system and employs an integral feedback controller to adjust each client's participation rate individually, based on the client's optimization dynamics. We provide global convergence guarantees for our approach by building on the recent federated learning research. Numerical experiments on federated image classification demonstrate that FedBack achieves up to 50\% improvement in communication and computational efficiency over algorithms that rely on a random selection of clients.

3. Exploring the molecular basis of host specific dynamic adaptation in Phytophthora capsici

Abstract

Some of the worlds most devastating plant pathogens are those with broad host ranges (Kamoun et al., 2015, Dean et al., 2012). Yet there has been little investigation into the molecular mechanisms that enable broad host range (Mbengue et al., 2016). Phytophthora capsici is an oomycete plant pathogen with a broad host range and is well placed to become a model organism for the investigation of the mechanisms of host range and dynamic adaption in oomycete plant pathogens (Lamour et al., 2012a). Thus, this projects aims were two fold, 1) to develop tools for the examination of P. capsici biology and 2) to investigate the mechanisms of host specific dynamic adaption during infection. It was decided that this project would take an unbiased, "omics" based approach in defining the dynamic adaption to multiple host plants. Initial efforts were focused on developing a technology for the isolation of P. capsici translating mRNA from infected plant tissue, to avoid excessive plant material contaminating omics analysis (Chapter 2). However, while the isolation of mRNA in ribonucleic complexes was successfully established in vitro, implementation of this technology was not feasible in samples from the infection cycle. Based on these results, a simpler methodology was developed. To investigate early changes in gene expression, induced by host-derived signals, a method that relies on the incubation of germinating cysts with plant extracts was developed and validated. The new system was then used to carry out two separate omics experiments. First RNA-sequencing of total RNA comparing tomato extract and cucumber extract at 2, 4 and 8 hours post inoculation was conducted (Chapter 3). Followed by an identical proteomics experiment (Chapter 4). Results of these experiments point to key elements and patterns of the host specific dynamic adaptation of P. capsici. We have found that host extracts were able to induce differential expression of genes, and proteins, amongst these oxidoredctase activity, and transporter proteins were found in high abundance, suggesting a necessary host-specific detoxification element to dynamic host adaptation. Proteins with phosphorylation activity, and other potential signalling molecules were also found in abundance in our suite of differentially regulated elements. However, what mechanisms induce this differential expression event, be they direct host perception or perhaps nutrient sensing, or some other indirect mechanism, is still unclear. In addition, how biologically relevant the dynamic adaptation event to host extract is to infection and colonisation of a host plant is still an open question. It was then the aim of this project to develop tools for the characterisation of the key genes identified in these two experiments. Two transformation methodologies for P. capsici were optimised, mainly for the use in the CRISPR/Cas9-system (Chapter 5). We were unable in this study to show the utility of the CRISPR/Cas9-system in P. capsici, and indeed it is still unclear how functional CRISPR/Cas will be in Phytophthora species in general. Overall this project was able to shed some light mechanism of host-specific dynamic adaption and did develop some tools for the future study of P. capsici.

Abstract

Regional suitability for growing avocados and blueberries may alter with climate change. Modelling can provide insights into potential climate change impacts, thereby informing industry and government policy decisions to ameliorate future risks and capitalise on future opportunities. We developed continuous/sliding-scale models that used soil, terrain and weather data to assess location suitability for cultivating avocado and blueberry, based on physiological and phenological considerations specific to each crop. Using geographical information system (GIS) data on soil, slope and weather, we mapped cultivation suitability for avocado and blueberry across New Zealand, and, for accuracy, "ground-truthed" these maps in an iterative process of expert validation and model recalibration. We modelled the incremental changes in location suitability that could occur through climate change using "future" GIS-based weather data from climate model simulations for different greenhouse gas (GHG) pathways that ranged from stringent GHG mitigation to unabated GHG emissions. Changes in maps over time showed where suitability would increase or decrease and to what extent. These results indicate where avocado and blueberry might replace other crops that become less suitable over time, and where avocado might displace blueberry. GMITL student teachers engage in a civic engagement placement with QDS using the model of service learning (SL). 25. Methanogenium marinumsp. nov., a H2-using methanogen from Skan Bay, Alaska, and kinetics of H2utilization

Abstract

A methanogen, strain AK-1, was isolated from permanently cold marine sediments, 38- to 45-cm below the sediment surface at Skan Bay, Alaska. The cells were highly irregular, nonmotile coccoids (diameter, 1 to 1.2 μm), occurring singly. Cells grew by reducing CO2with H2or formate as electron donor. Growth on formate was much slower than that on H2. Acetate, methanol, ethanol, 1- or 2-propanol, 1- or 2-butanol and trimethylamine were not catabolized. The cells required acetate, thiamine, riboflavin, a high concentration of vitamin B12, and peptones for growth; yeast extract stimulated growth but was not required. The cells grew fastest at 25 °C (range 5 °C to 25 °C), at a pH of 6.0 – 6.6 (growth range, pH 5.5 – 7.5), and at a salinity of 0.25 – 1.25 M Na+. Cells of this and other H2-using methanogens from saline environments metabolized H2to a very low threshold pressure (less than 1 Pa) that was dependent on the methane partial pressure. We propose that the threshold pressure may be limited by the energetics of catabolism. The sequence of the 16S rDNA gene of strain AK-1 was most similar (98%) to the sequences of Methanogenium cariaciJR-1 and Methanogenium frigidumAce-2. DNA–DNA hybridization between strain AK-1 and these two strains showed only 34.9% similarity to strain JR-1 and 56.5% similarity to strain Ace-2. These analyses indicated strain AK-1 should be classified as a new species within the genus Methanogenium. Phenotypic differences between strain AK-1 and these strains (including growth temperature, salinity range, pH range, and nutrient requirements) support this. Therefore, a new species, Methanogenium marinum, is proposed with strain AK-1 as type strain.

The ensuing analysis of ethnicity as a factor in old age exploits a body of data drawn from three ethnic population groups from the Asian region who now live in Perth. It provides an insight into how ethnic continuity in old age is evident in the migrants of the early post war years in Australia. Given the current concerns with multiculturalism and with old age, the convergence of these two areas is a high priority in social policy provision. The paucity of research into the ethnic aged from the Asian region prompted this project. The high degree of westernisation, English language proficiency and urbanisation distinguish the Anglo-Asians from other migrants from the region. Nevertheless, the cultural heritage, ethnicity and religion are factors which they share in common with others. These common elements make the observations more than partially applicable to many ethnic groups outside the Anglo-Asians. It was evident that background characteristics associated with the process of migration have a life-long influence. The strength of contacts with family, friends and church make the retirement years of Anglo-Asians in our sample contented and happy. Moderate expectations regarding financial and material comforts in retirement are evident in these population groups. The popular expression of old age as a social problem cannot encompass these groups on the strength of data from this study. Abstract

This article relates how university agronomists in the U.S. want to manage soybean crop in order to achieve maximum yield. According to Extension agronomist Alan Blaine, regardless of rust, farmers need to stay with the program that makes the most money. Whether to use narrow rows or wide, that is up to grower preference. In Missouri, University Extension agronomist Bill Wiebold tells growers to be very careful in terms of making a change that could decrease yield potential without giving much benefit in terms of rust. Wiebold says no one knows if using wider rows to possibly lessen humidity in the canopy would inhibit rust. Leaving rows wide for easier spraying for rust is a minor consideration, he says. Damage will be relatively small using large booms in early beans, and if farmer had to spray late, Wiebold's gut feeling is there will not be much difference in damage to the plants in 30-inch vs. 15-inch rows. Ninety percent of Mississippi soybeans are planted on narrow rows of 20 inches or less. With the trend toward planting with more early maturing varieties, narrow rows have become more important for canopy formation because the shorter-stature plants do not have as much potential for growth as older varieties.

Abstract

Many plants dramatically elongate their stems during flowering, yet how this response is coordinated with the reproductive phase is unclear. We demonstrate that microRNA (miRNA) control of APETALA2 ( AP2 ) is required for rapid, complete elongation of stem internodes in barley, especially of the final 'peduncle' internode directly underneath the inflorescence. Disrupted miR172 targeting of AP2 in the Zeo1.b barley mutant caused lower mitotic activity, delayed growth dynamics and premature lignification in the peduncle leading to fewer and shorter cells. Stage- and tissue-specific comparative transcriptomics between Zeo1.b and its parent cultivar showed reduced expression of proliferation-associated genes, ectopic expression of maturation-related genes and persistent, elevated expression of genes associated with jasmonate and stress responses. We further show that applying methyl jasmonate (MeJA) phenocopied the stem elongation of Zeo1.b , and that Zeo1.b itself was hypersensitive to inhibition by MeJA but less responsive to promotion by gibberellin. Taken together, we propose that miR172-mediated restriction of AP2 may modulate the jasmonate pathway to facilitate gibberellin-promoted stem growth during flowering., Competing Interests: Competing interestsThe authors declare no competing or financial interests., (© 2019.
