Whole-genome sequencing projects are increasingly populating the tree of life and characterizing biodiversity1-4. Sparse taxon sampling has previously been proposed to confound phylogenetic inference5, and captures only a fraction of the genomic diversity. Here we report a substantial step towards the dense representation of avian phylogenetic and molecular diversity, by analysing 363 genomes from 92.4% of bird families-including 267 newly sequenced genomes produced for phase II of the Bird 10,000 Genomes (B10K) Project. We use this comparative genome dataset in combination with a pipeline that leverages a reference-free whole-genome alignment to identify orthologous regions in greater numbers than has previously been possible and to recognize genomic novelties in particular bird lineages. The densely sampled alignment provides a single-base-pair map of selection, has more than doubled the fraction of bases that are confidently predicted to be under conservation and reveals extensive patterns of weak selection in predominantly non-coding DNA. Our results demonstrate that increasing the diversity of genomes used in comparative studies can reveal more shared and lineage-specific variation, and improve the investigation of genomic characteristics. We anticipate that this genomic resource will offer new perspectives on evolutionary processes in cross-species comparative analyses and assist in efforts to conserve species.

The Shark Bay mouse (SBM; Pseudomys gouldii) was once widespread across south and central Australia. Following European colonisation, SBM declined catastrophically and the only surviving natural population is found on Bernier Island. Several reintroductions of SBM have been attempted but, to date, populations have successfully established on just two Western Australian islands, Faure Island in Shark Bay and North West Island in the Montebello Archipelago. A lack of suitable habitat, particularly dense stands of coastal spinifex (Spinifex longifolius), is thought to have contributed to the failure of the species to establish at some sites. We analysed records of SBM on Faure Island from 2005 to 2023 to assess patterns of detection in different habitat types, including coastal spinifex. SBM were detected in all studied habitat types on Faure Island, suggesting that coastal spinifex may not be essential for the successful reintroduction of the species. Understanding habitat use by SBM on Faure Island may help to inform the selection of future reintroduction sites and the development of future release strategies. This is particularly important in the context of reintroductions to locations within the species' historical range where coastal spinifex does not occur. Most translocations of Shark Bay mice have failed, and a lack of understanding about what habitat types are important may be a contributing factor. We assessed habitat associations of Shark Bay mice on Faure Island and found, contrary to previous research, no clear or consistent association with coastal spinifex. Our study shows that relying on limited information from the remaining island population of this once-widespread species may have led to incorrect conclusions about what habitat features are important. Dispersal patterns can dictate genetic population structure and, ultimately, population resilience, through maintaining gene flow and genetic diversity. However, geographical landforms, such as peninsulas, can impact dispersal patterns and thus be a barrier to gene flow. Here, we use 13 375 genome‐wide single‐nucleotide polymorphisms (SNPs) to evaluate genetic population structure and infer dispersal patterns of the Western Grasswren Amytornis textilis textilis (WGW, n = 140) in the Shark Bay region of Western Australia. We found high levels of genetic divergence between subpopulations on the mainland (Hamelin) and narrow peninsula (Peron). In addition, we found evidence of further genetic sub‐structuring within the Hamelin subpopulation, with individuals collected from the western and eastern regions of a conservation reserve forming separate genetic clusters. Spatial autocorrelation analysis within each subpopulation revealed significant local‐scale genetic structure up to 35 km at Hamelin and 20 km at Peron. In addition, there was evidence of male philopatry in both subpopulations. Our results suggest a narrow strip of land may be acting as a geographical barrier in the WGW, limiting dispersal between a peninsula and mainland subpopulation. In addition, heterogeneous habitat within Hamelin may be restricting dispersal at the local scale. Furthermore, there is evidence to suggest that the limited gene flow is asymmetrical, with directional dispersal occurring from the bounded peninsula subpopulation to the mainland. This study highlights the genetic structure existing within and between some of the few remaining WGW subpopulations, and shows a need to place equal importance on conservation efforts to maintain them in the future. Context. Chlamydia species impose major global burdens on both human and animal health. However, chlamydial infections of wild rodents have been understudied, posing limitations on assessments of disease risks for rodent conservation translocations. This is particularly true when there is evidence of infection in proposed source populations, as occurred for the Shark Bay mouse (Pseudomys gouldii) translocations to Dirk Hartog Island. Aims. The aim of this study was to reduce uncertainty surrounding the risks posed by Chlamydia for these translocations by: (1) determining the presence, prevalence and diversity of Chlamydia in rodent populationsin the Shark Bay region of Western Australia; (2) identifying associations with health parameters; and (3) assessing for evidence of cross-species transmission. Methods. Swab, faecal and tissue samples from 110 wildcaught individuals (comprising five rodent and two marsupial species) were collected across four islands in Western Australia. These samples were analysed by a Chlamydiaceae 23s rRNA qPCR in a 14-month cross-sectional study conducted between 2020 and 2021. Key results. In total, 20% of all individuals (22/110; 95%CI 13.6–28.4) from five species, including 19% (19/100; 95% CI 12.5–27.8) of rodents, were positive by the Chlamydiaceae qPCR, although in low loads. Further attempts at species identification of the Chlamydiaceae were unsuccessful. Our results found no detectable adverse health associations, or significant associated pathological findings, with low molecularloadssupporting an asymptomatic infection state. Additionally, there were no disease associationsin Shark Bay bandicoots(Perameles bougainville) despite the presence of an ocular disease syndrome previously linked to chlamydial infection in this species. Conclusions and implications. Our findings suggest that sub-clinical chlamydial infections in wild Australian rodents may be widespread, but for the Dirk Hartog Island translocations, the risks of Chlamydia associated with movement of Shark Bay mice are likely low. Monitoring programs for populations of small or medium-sized animals often use live-capture or photo-monitoring trapping methods to estimate population size. The banded hare-wallaby (Lagostrophus fasciatus), a small macropodiform marsupial, does not readily enter traps or have individually unique distinguishing physical features and is consequently difficult to monitor using these methods. Isolating DNA from faecal material to obtain individual genotypes is a promising monitoring technique and may present an alternative approach for this species. We developed novel species-specific microsatellite markers and undertook trials to assess faecal DNA degradation in ambient environmental conditions at two locations where this species has been translocated. The quality of DNA yielded from faecal pellets was evaluated through amplification failure and genotyping error rates of microsatellite markers. Error rates were compared for different treatments and exposure duration across multiple individuals. DNA was successfully obtained from all samples and error rates increased with exposure duration, peaking after 14-30 days depending on the site and treatment. The level of solar exposure was the most significant factor affecting degradation rate but both this and exposure duration had significant effects on amplification failure. Analysing DNA obtained from faecal pellets may represent a practical non-invasive method of deriving population estimates for this species and warrants further development. [ABSTRACT FROM AUTHOR]

Translocation programmes are increasingly being informed by genetic data to monitor and enhance conservation outcomes for both natural and established populations. These data provide a window into contemporary patterns of genetic diversity, structure and relatedness that can guide managers in how to best source animals for their translocation programmes. The inclusion of historical samples, where possible, strengthens monitoring by allowing assessment of changes in genetic diversity over time and by providing a benchmark for future improvements in diversity via management practices. Here, we used reduced representation sequencing (ddRADseq) data to report on the current genetic health of three remnant and seven translocated boodie (Bettongia lesueur) populations, now extinct on the Australian mainland. In addition, we used exon capture data from seven historical mainland specimens and a subset of contemporary samples to compare pre‐decline and current diversity. Both data sets showed the significant impact of population founder source (whether multiple or single) on the genetic diversity of translocated populations. Populations founded by animals from multiple sources showed significantly higher genetic diversity than the natural remnant and single‐source translocation populations, and we show that by mixing the most divergent populations, exon capture heterozygosity was restored to levels close to that observed in pre‐decline mainland samples. Relatedness estimates were surprisingly low across all contemporary populations and there was limited evidence of inbreeding. Our results show that a strategy of genetic mixing has led to successful conservation outcomes for the species in terms of increasing genetic diversity and provides strong rationale for mixing as a management strategy.
