1. Association of housing status and cancer diagnosis, care coordination and outcomes in a public hospital: a retrospective cohort study.

Abstract

OBJECTIVES: Cancer is a leading cause of death in unhoused adults. We sought to examine the association between housing status, stage at diagnosis and all-cause survival following cancer diagnosis at a public hospital. DESIGN: Retrospective cohort study examining new cancer diagnoses between 1 July 2011 and 30 June 2021. SETTING: A public hospital in San Francisco. EXPOSURE: Housing status (housed, formerly unhoused, unhoused) was ascertained via a county-wide integrated dataset that tracks both observed and reported homelessness. METHODS: We reported univariate analyses to investigate differences in demographic and clinical characteristics by housing group. We then constructed Kaplan-Meier curves stratified by housing group to examine unadjusted all-cause mortality. Finally, we used multivariable Cox proportional hazards models to compare the hazard rate of mortality for each housing status group, adjusting for demographic and clinical factors. RESULTS: Our cohort included 5123 patients with new cancer diagnoses, with 4062 (79%) in housed patients, 623 (12%) in formerly unhoused patients and 438 (9%) in unhoused patients. Unhoused and formerly unhoused patients were more commonly diagnosed with stage 4 disease (28% and 27% of the time, respectively, vs 22% of housed patients). 2. PSR J1227$-$6208 and its massive white dwarf companion: pulsar emission analysis, timing update and mass measurements

Abstract

PSR J1227$-$6208 is a 34.53-ms recycled pulsar with a massive companion. This system has long been suspected to belong to the emerging class of massive recycled pulsar-ONeMg white dwarf systems such as PSR J2222$-$0137, PSR J1528$-$3146 and J1439$-$5501. Here we present an updated emission and timing analysis with more than 11 years of combined Parkes and MeerKAT data, including 19 hours of high-frequency data from the newly installed MeerKAT S-band receivers. We measure a scattering timescale of 1.22 ms at 1 GHz with a flat scattering index 3.33<$\beta$<3.62, and a mean flux density of 0.53-0.62 mJy at 1 GHz with a steep spectral index 2.06<$\alpha$<2.35. Around 15% of the emission is linearly and circularly polarised, but the polarisation angle does not follow the rotating vector model. Thanks to the sensitivity of MeerKAT, we successfully measure a rate of periastron advance of 0.0171(11) deg/yr, and a Shapiro delay with an orthometric amplitude of 3.6$\pm$0.5 $\mu$s and an orthometric shape of 0.85$\pm$0.05. The main source of uncertainty in our timing analysis is chromatic correlated dispersion measure noise, which we model as a power law in the Fourier space thanks to the large frequency coverage provided by the Parkes UWL receiver. Assuming general relativity and accounting for the measurements across all the implemented timing noise models, the total mass, companion mass, pulsar mass and inclination angle are constrained at 2.3

Abstract

The proliferation of sensors over the last years has generated large amounts of raw data, forming data streams that need to be processed. In many cases, cloud resources are used for such processing, exploiting their flexibility, but these sensor streaming applications often need to support operational and control actions that have real-time and low-latency requirements that go beyond the cost effective and flexible solutions supported by existing cloud frameworks, such as Apache Kafka, Apache Spark Streaming, or Map-Reduce Streams. In this paper, we describe a model-driven and stepwise refinement methodological approach for streaming applications executed over clouds. The central role is assigned to a set of Petri Net models for specifying functional and non-functional requirements. They support model reuse, and a way to combine formal analysis, simulation, and approximate computation of minimal and maximal boundaries of non-functional requirements when the problem is either mathematically or computationally intractable. We show how our proposal can assist developers in their design and implementation decisions from a performance perspective. Our methodology allows to conduct performance analysis: The methodology is intended for all the engineering process stages, and we can (i) analyse how it can be mapped onto cloud resources, and (ii) obtain key performance indicators, including throughput or economic cost, so that developers are assisted in their development tasks and in their decision taking. Abstract

With the recognized crisis of credibility in scientific research, there is a growth of reproducibility studies in computer science, and although existing surveys have reviewed reproducibility from various perspectives, especially very specific technological issues, they do not address the author-publisher relationship in the publication of reproducible computational scientific articles. This aspect requires significant attention because it is the basis for reliable research. We have found a large gap between the reproducibility-oriented practices, journal policies, recommendations, publisher artifact Description/Evaluation guidelines, submission guides, technological reproducibility evolution, and its effective adoption to contribute to tackling the crisis. We conducted a narrative survey, a comprehensive overview and discussion identifying the mutual efforts required from Authors, Journals, and Technological actors to achieve reproducibility research. The relationship between authors and scientific journals in their mutual efforts to jointly improve the reproducibility of scientific results is analyzed. Eventually, we propose recommendations for the journal policies, as well as a unified and standardized Reproducibility Guide for the submission of scientific articles for authors. The main objective of this work is to analyze the implementation and experiences of reproducibility policies, techniques and technologies, standards, methodologies, software, and data management tools required for scientific reproducible publications. Also, the benefits and drawbacks of such an adoption, as well as open challenges and promising trends, to propose possible strategies and efforts to mitigate the identified gaps. To this purpose, we analyzed 200 scientific articles, surveyed 16 Computer Science journals, and systematically classified them according to reproducibility strategies, technologies, policies, code citation, and editorial business. We conclude there is still a reproducibility gap in scientific publications, although at the same time also the opportunity to reduce this gap with the joint effort of authors, publishers, and technological providers.

Abstract

EXECUTIVE SUMMARY: Microbes are all pervasive in their distribution and influence on the functioning and well-being of humans, life in general and the planet. Microbially-based technologies contribute hugely to the supply of important goods and services we depend upon, such as the provision of food, medicines and clean water. They also offer mechanisms and strategies to mitigate and solve a wide range of problems and crises facing humanity at all levels, including those encapsulated in the sustainable development goals (SDGs) formulated by the United Nations. For example, microbial technologies can contribute in multiple ways to decarbonisation and hence confronting global warming, provide sanitation and clean water to the billions of people lacking them, improve soil fertility and hence food production and develop vaccines and other medicines to reduce and in some cases eliminate deadly infections. They are the foundation of biotechnology, an increasingly important and growing business sector and source of employment, and the centre of the bioeconomy, Green Deal, etc. But, because microbes are largely invisible, they are not familiar to most people, so opportunities they offer to effectively prevent and solve problems are often missed by decision-makers, with the negative consequences this entrains. To correct this lack of vital knowledge, the International Microbiology Literacy Initiative-the IMiLI-is recruiting from the global microbiology community and making freely available, teaching resources for a curriculum in societally relevant microbiology that can be used at all levels of learning. Its goal is the development of a society that is literate in relevant microbiology and, as a consequence, able to take full advantage of the potential of microbes and minimise the consequences of their negative activities. In addition to teaching about microbes, almost every lesson discusses the influence they have on sustainability and the SDGs and their ability to solve pressing problems of societal inequalities. The curriculum thus teaches about sustainability, societal needs and global citizenship. The lessons also reveal the impacts microbes and their activities have on our daily lives at the personal, family, community, national and global levels and their relevance for decisions at all levels. And, because effective, evidence-based decisions require not only relevant information but also critical and systems thinking, the resources also teach about these key generic aspects of deliberation. The IMiLI teaching resources are learner-centric, not academic microbiology-centric and deal with the microbiology of everyday issues. These span topics as diverse as owning and caring for a companion animal, the vast range of everyday foods that are produced via microbial processes, impressive geological formations created by microbes, childhood illnesses and how they are managed and how to reduce waste and pollution. They also leverage the exceptional excitement of exploration and discovery that typifies much progress in microbiology to capture the interest, inspire and motivate educators and learners alike. The IMiLI is establishing Regional Centres to translate the teaching resources into regional languages and adapt them to regional cultures, and to promote their use and assist educators employing them. Two of these are now operational. The Regional Centres constitute the interface between resource creators and educators-learners. As such, they will collect and analyse feedback from the end-users and transmit this to the resource creators so that teaching materials can be improved and refined, and new resources added in response to demand: educators and learners will thereby be directly involved in evolution of the teaching resources. The interactions between educators-learners and resource creators mediated by the Regional Centres will establish dynamic and synergistic relationships-a global societally relevant microbiology education ecosystem-in which creators also become learners, teaching resources are optimised and all players/stakeholders are empowered and their motivation increased. The IMiLI concept thus embraces the principle of teaching societally relevant microbiology embedded in the wider context of societal, biosphere and planetary needs, inequalities, the range of crises that confront us and the need for improved decisioning, which should ultimately lead to better citizenship and a humanity that is more sustainable and resilient. ABSTRACT: The biosphere of planet Earth is a microbial world: a vast reactor of countless microbially driven chemical transformations and energy transfers that push and pull many planetary geochemical processes, including the cycling of the elements of life, mitigate or amplify climate change (e.g., Nature Reviews Microbiology, 2019, 17, 569) and impact the well-being and activities of all organisms, including humans. Microbes are both our ancestors and creators of the planetary chemistry that allowed us to evolve (e.g., Lifes engines: How microbes made earth habitable, 2023). To understand how the biosphere functions, how humans can influence its development and live more sustainably with the other organisms sharing it, we need to understand the microbes. In a recent editorial (Environmental Microbiology, 2019, 21, 1513), we advocated for improved microbiology literacy in society. Our concept of microbiology literacy is not based on knowledge of the academic subject of microbiology, with its multitude of component topics, plus the growing number of additional topics from other disciplines that become vitally important elements of current microbiology. Rather it is focused on microbial activities that impact us-individuals/communities/nations/the human world-and the biosphere and that are key to reaching informed decisions on a multitude of issues that regularly confront us, ranging from personal issues to crises of global importance. In other words, it is knowledge and understanding essential for adulthood and the transition to it, knowledge and understanding that must be acquired early in life in school. The 2019 Editorial marked the launch of the International Microbiology Literacy Initiative, the IMiLI. HERE, WE PRESENT: our concept of how microbiology literacy may be achieved and the rationale underpinning it; the type of teaching resources being created to realise the concept and the framing of microbial activities treated in these resources in the context of sustainability, societal needs and responsibilities and decision-making; and the key role of Regional Centres that will translate the teaching resources into local languages, adapt them according to local cultural needs, interface with regional educators and develop and serve as hubs of microbiology literacy education networks. The topics featuring in teaching resources are learner-centric and have been selected for their inherent relevance, interest and ability to excite and engage. Importantly, the resources coherently integrate and emphasise the overarching issues of sustainability, stewardship and critical thinking and the pervasive interdependencies of processes. More broadly, the concept emphasises how the multifarious applications of microbial activities can be leveraged to promote human/animal, plant, environmental and planetary health, improve social equity, alleviate humanitarian deficits and causes of conflicts among peoples and increase understanding between peoples (Microbial Biotechnology, 2023, 16(6), 1091-1111). Importantly, although the primary target of the freely available (CC BY-NC 4.0) IMiLI teaching resources is schoolchildren and their educators, they and the teaching philosophy are intended for all ages, abilities and cultural spectra of learners worldwide: in university education, lifelong learning, curiosity-driven, web-based knowledge acquisition and public outreach. The IMiLI teaching resources aim to promote development of a global microbiology education ecosystem that democratises microbiology knowledge.

Abstract

The MMGPS-L is the most sensitive pulsar survey in the Southern Hemisphere. We present a follow-up study of one of these new discoveries, PSR J1208-5936, a 28.71-ms recycled pulsar in a double neutron star system with an orbital period of Pb=0.632 days and an eccentricity of e=0.348. Through timing of almost one year of observations, we detected the relativistic advance of periastron (0.918(1) deg/yr), resulting in a total system mass of Mt=2.586(5) Mo. We also achieved low-significance constraints on the amplitude of the Einstein delay and Shapiro delay, in turn yielding constraints on the pulsar mass (Mp=1.26(+0.13/-0.25) Mo), the companion mass (Mc=1.32(+0.25/-0.13) Mo, and the inclination angle (i=57(12) degrees). This system is highly eccentric compared to other Galactic field double neutron stars with similar periods, possibly hinting at a larger-than-usual supernova kick during the formation of the second-born neutron star. The binary will merge within 7.2(2) Gyr due to the emission of gravitational waves. With the improved sensitivity of the MMGPS-L, we updated the Milky Way neutron star merger rate to be 25(+19/-9) Myr$^{-1}$ within 90% credible intervals, which is lower than previous studies based on known Galactic binaries owing to the lack of further detections despite the highly sensitive nature of the survey. This implies a local cosmic neutron star merger rate of 293(+222/-103} Gpc/yr, consistent with LIGO and Virgo O3 observations. With this, we predict the observation of 10(+8/-4) neutron star merger events during the LIGO-Virgo-KAGRA O4 run. We predict the uncertainties on the component masses and the inclination angle will be reduced to 5x10$^{-3}$ Mo and 0.4 degrees after two decades of timing, and that in at least a decade from now the detection of the shift in Pb and the sky proper motion will serve to make an independent constraint of the distance to the system.

Abstract

Resonances are essential for understanding the interactions between light and matter in photonic systems. The real frequency response of the non-Hermitian systems depends on the complex-valued resonance frequencies, which are the poles of electromagnetic response functions. The zeros of the response functions are often used for designing devices, since the zeros can be located close to the real axis, where they have significant impact on scattering properties. While methods are available to determine the locations of the poles, there is a lack of appropriate approaches to find the zeros in photonic systems. We present an approach to compute poles and zeros based on contour integration of electromagnetic quantities. This also allows to extract sensitivities with respect to geometrical or other parameters enabling efficient device design. The approach is applied to a topical example in nanophotonics, an illuminated metasurface, where the emergence of reflection zeros due to the underlying resonance poles is explored using residue-based modal expansions. The generality and simplicity of the theory allows straightforward transfer to other areas of physics. We expect that easy access to zeros will enable new computer-aided design methods in photonics and other fields.

Abstract

Response of lipid bilayers to external mechanical stimuli is an active area of research with implications for fundamental and synthetic cell biology. However, there is a lack of tools for systematically imposing mechanical strains and non-invasively mapping out interfacial (membrane) stress distributions on lipid bilayers. In this article, we report a miniature platform to manipulate model cell membranes in the form of droplet interface bilayers (DIBs), and non-invasively measure spatio-temporally resolved interfacial stresses using two photon fluorescence lifetime imaging of an interfacially active molecular flipper (Flipper-TR). We established the effectiveness of the developed framework by investigating interfacial stresses accompanying three key processes associated with DIBs: thin film drainage between lipid monolayer coated droplets, bilayer formation, and bilayer separation. Interestingly, the measurements also revealed fundamental aspects of DIBs including the existence of a radially decaying interfacial stress distribution post bilayer formation, and the simultaneous build up and decay of stress respectively at the bilayer corner and center during bilayer separation. Finally, utilizing interfacial rheology measurements and MD simulations, we also reveal that the tested molecular flipper is sensitive to membrane fluidity that changes with interfacial stress - expanding the scientific understanding of how molecular motors sense stress., Comment: 8 pages, 4 figures

Abstract

Physical systems and signals are often characterized by complex functions of frequency in the harmonic-domain. The extension of such functions to the complex frequency plane has been a topic of growing interest as it was shown that specific complex frequencies could be used to describe both ordinary and exceptional physical properties. In particular, expansions and factorized forms of the harmonic-domain functions in terms of their poles and zeros under multiple physical considerations have been used. In this work, we start from a general property of continuity and differentiability of the complex functions to derive the multiple-order singularity expansion method. Abstract

Full wavefront control by photonic components requires that the spatial phase modulation on an incoming optical beam ranges from 0 to 2{\pi}. Because of their radiative coupling to the environment, all optical components are intrinsically non-Hermitian systems, often described by reflection and transmission matrices with complex eigenfrequencies. Here, we show that Parity-Time symmetry breaking -- either explicit or spontaneous -- moves the position of Zero singularities of the reflection or transmission matrices from the real axis to the upper part of the complex frequency plane. A universal 0 to 2{\pi}-phase gradient of an output channel as a function of the real frequency excitation is thus realized whenever the discontinuity branch bridging a Zero and a Pole, i.e a pair of singularities, is crossing the real axis. This basic understanding is applied to engineer electromagnetic fields at interfaces, including, but not limited to, metasurfaces. Non-Hermitian topological features associated with exceptional degeneracies or branch cut crossing are shown to play a surprisingly pivotal role in the design of resonant photonic systems.

Abstract

We study the effect of coupled resonances and quasi-bound states in the continuum (quasi-BICs) on the Purcell factor in dielectric resonant nanoantennas. We analyze numerically interfering resonances in a nanodisk with and without a substrate when the modes are coupled to an emitter localized inside the nanodisk, and we quantify the modal contributions to the Purcell factor also reconstructing the radiation patterns of the resonant system. It is revealed that the Purcell effect can be boosted substantially for a strong coupling of resonances in the quasi-BIC regime.

Abstract

With the aim of evaluating image forensics tools, we propose a methodology to create forgeries traces, leaving intact the semantics of the image. Thus, the only forgery cues left are the specific alterations of one or several aspects of the image formation pipeline. This methodology creates automatically forged images that are challenging to detect for forensic tools and overcomes the problem of creating convincing semantic forgeries. Based on this methodology, we create the Trace database and conduct an evaluation of the main state-of-the-art image forensics tools.

Abstract

We present the results of a molecular survey of comet 46P/Wirtanen undertaken with the IRAM 30-m and NOEMA radio telescopes in December 2018. Observations at IRAM 30-m during the 12-18 Dec. period comprise a 2 mm spectral survey covering 25 GHz and a 1 mm survey covering 62 GHz. The gas outflow velocity and kinetic temperature have been accurately constrained by the observations. We derive abundances of 11 molecules, some being identified remotely for the first time in a Jupiter-family comet, including complex organic molecules such as formamide, ethylene glycol, acetaldehyde, or ethanol. Sensitive upper limits on the abundances of 24 other molecules are obtained. The comet is found to be relatively rich in methanol (3.4 percent relative to water), but relatively depleted in CO, CS, HNC, HNCO, and HCOOH., Comment: 35 pages, 16 figures, to be published in Astronomy & Astrophysics

40. Modal Expansion of the Impulse Response Function for Predicting the Time Dynamics of Open Optical Cavities

Abstract

Light interaction with optical cavities is of fundamental interest to enhance the light-matter interaction and to shape the spectral features of the electromagnetic fields. Important efforts have been carried out to develop modal theories of open optical cavities relying on an expansion of the fields on the eigen-fields of the cavity. Here, we show how such an expansion predicts the temporal dynamics of optical resonators. We consider a Fabry-Perot cavity to derive the full analytical expressions of the internal and scattered field on the quasi-normal modes basis together with the complex eigen-frequencies. We evince the convergence and accuracy of this expansion before deriving the impulse response function (IRF) of the open cavity. We benefit from this modal expansion and IRF to demonstrate that the eigen-modes of the open cavity impact the signals only during the transient regimes and not in the permanent regime.

Abstract

Quasinormal mode (QNM) expansion is a popular tool to analyze light-matter interaction in nanoresonators. However, expanding far-field quantities such as the energy flux is an open problem because QNMs diverge with an increasing distance to the resonant systems. We introduce a theory to compute modal expansions of far-field quantities rigorously. The presented approach is based on the complex eigenfrequencies of QNMs. The divergence problem is circumvented by using contour integration with an analytical continuation of the far-field quantity into the complex frequency plane. We demonstrate the approach by computing the angular resolved modal energy flux in the far field of a nanophotonic device.

Abstract

α-synuclein aggregation is present in Parkinson's disease and other neuropathologies. Among the assemblies that populate the amyloid formation process, oligomers and short fibrils are the most cytotoxic. The human Hsc70-based disaggregase system can resolve α-synuclein fibrils, but its ability to target other toxic assemblies has not been studied. Here, we show that this chaperone system preferentially disaggregates toxic oligomers and short fibrils, while its activity against large, less toxic amyloids is severely impaired. Biochemical and kinetic characterization of the disassembly process reveals that this behavior is the result of an all-or-none abrupt solubilization of individual aggregates. High-speed atomic force microscopy explicitly shows that disassembly starts with the destabilization of the tips and rapidly progresses to completion through protofilament unzipping and depolymerization without accumulation of harmful oligomeric intermediates. Our data provide molecular insights into the selective processing of toxic amyloids, which is critical to identify potential therapeutic targets against increasingly prevalent neurodegenerative disorders.

Abstract

Dopamine participates in encoding memories and could either encode rewarding/aversive value of unconditioned stimuli or act as a novelty signal triggering contextual learning. Here we show that intraperitoneal injection of the dopamine D1/5R antagonist SCH23390 impairs contextual fear conditioning and tone-shock association, while intrahippocampal injection only impairs contextual fear conditioning. By using the context pre-exposure facilitation effect test, we show that SCH23390 is able to block the encoding of the context during the pre-exposure phase. Thus, we provide additional evidence that dopamine is involved in encoding conjunctive representations of new contexts.

Abstract

Climate change and other anthropogenic stressors have led to long-term changes in the thermal structure, including surface temperatures, deepwater temperatures, and vertical thermal gradients, in many lakes around the world. Though many studies highlight warming of surface water temperatures in lakes worldwide, less is known about long-term trends in full vertical thermal structure and deepwater temperatures, which have been changing less consistently in both direction and magnitude. Here, we present a globally-expansive data set of summertime in-situ vertical temperature profiles from 153 lakes, with one time series beginning as early as 1894. We also compiled lake geographic, morphometric, and water quality variables that can influence vertical thermal structure through a variety of potential mechanisms in these lakes. These long-term time series of vertical temperature profiles and corresponding lake characteristics serve as valuable data to help understand changes and drivers of lake thermal structure in a time of rapid global and ecological change.
