The acoustic complexity index (ACI) is a commonly used metric in ecoacoustics, demonstrating reliability across diverse environments and ecological conditions. However, this index requires specific procedures to be applied correctly. Based on the Canberra metric, the ACI is an unsupervised metric formulated to extract information from fast Fourier transform (FFT) sonic matrices. The ACI measures contiguous differences in acoustic energy of each frequency bin along temporal steps (ACItf) and a temporal interval along the frequency bins (ACIft). Aggregating data after an FFT with a clumping procedure allows for better scaling of sonic signals before computing the ACI. A filter must be applied to reduce the effects of nonenvironmental signals produced by microphone electrical noise. Due to the singularity of the index for values of 0, ACI requires ad hoc procedures to exclude element pairs for which one of the elements is equal to 0 from the comparisons. The spectral and temporal sonic signatures are vectors obtained from the sequence of ACItf and ACIft values, respectively. The comparison between sonic signatures using the chord distance index returns spectral and temporal sonic dissimilarities, allowing the evaluation of sonic patterns at different temporal and spatial resolutions. Sonic variability, sonic evenness, and the effective number of frequency bins are further derivative metrics that help interpret sonic heterogeneity by distinguishing the temporal and spatial heterogeneity of sonoscapes. This article discusses a case study of a 32-year-old male patient with multiple sclerosis who underwent extracorporeal photopheresis (ECP) as part of a clinical trial. During the fifth ECP procedure, clumping was observed within the internal blood filter. Further investigations showed normal coagulation profiles and hypercholesterolemia. The article suggests that the clumping may be due to platelet activation and aggregation caused by centrifugal-hydrodynamic shear stress and temperature changes. The present study investigates the impact of water level regulation on the growth of common reed (Phragmites australis), a globally widespread helophytic plant. The investigation has been carried out in the Bolle di Magadino (municipalities of Locarno, Gambarogno, Gordola and Tenero; Ticino, Switzerland), a lacustrine-riparian nature reserve in the context of the Lake Maggiore (that stretches between Italy and Switzerland). This is an oligotrophic, artificially regulated lake. Our initial hypothesis was that variation in water table regulation is the most influential factor for explaining observed local reed dieback. To test this, culm height of P. australis was measured at each significant change in lake water level (water table height increase greater than 20 cm), or monthly in the case of a relatively constant lake level. The study took place between 2020 and 2022, monitoring 14 plots of 400 m2, placed at three different relative elevation classes with respect to the level of the lake (5 plots at low elevation, 193.701 m). The results showed that P. australis growth is significantly influenced by the lake water level and thus the relative elevation of the stands, with lower lake levels leading to better growth, especially during the early phases of the growing season. On the other hand, prolonged flooding of shoots significantly impaired common reed growth. The study identifies two relevant relative elevation thresholds for winter mowing, a management practice that enhances reedbeds health. Mowing below 193.20 m elevation is considered risky, as no healthy reedbeds have been observed below this threshold. Mowing below an elevation of 193.50 m was defined as possibly risky, due to observed dieback in some areas as well as healthy reedbeds in other locations at the same or lower elevations. The research also discussed the potential impact of future changes in water level regulation, including the planned change in the spring regulation threshold (+1.50 m above the hydrometric zero in Sesto Calende). This is expected to result in a further rearrangement in lacustrine vegetation, with the growth optimum for P. australis becoming higher and an increase in clumping habit. In conclusion, this study provides valuable insights into the impact of water level regulation on the growth of P. australis in the Bolle di Magadino nature reserve. The research highlights the need for careful management of water level regulation to preserve the reedbed ecosystem and identifies relevant elevation thresholds for winter mowing to mitigate the risks of reed dieback. The findings can inform future management strategies for the Bolle di Magadino reserve and other similar ecosystems facing the challenges of artificial regulation of water levels.

Abstract Background The functional and metabolic properties of skeletal muscles are partly a function of the spatial arrangement of fibers across the muscle belly. Many muscles feature a non-uniform spatial pattern of fiber types, and alterations to the arrangement can reflect age or disease and correlate with changes in muscle mass and strength. Despite the significance of this event, descriptions of spatial fiber-type distributions across a muscle section are mainly provided qualitatively, by eye. Whilst several quantitative methods have been proposed, difficulties in implementation have meant that robust statistical analysis of fiber type distributions has not yielded new insight into the biological processes that drive the age- or disease-related changes in fiber type distributions. Methods We review currently available approaches for analysis of data reporting fast/slow fiber type distributions on muscle sections before proposing a new method based on a generalized additive model. We compare current approaches with our new method by analysis of sections of three mouse soleus muscles that exhibit visibly different spatial fiber patterns, and we also apply our model to a dataset representing the fiber type proportions and distributions of the mouse tibialis anterior. Results We highlight how current methods can lead to differing interpretations when applied to the same dataset and demonstrate how our new method is the first to permit location-based estimation of fiber-type probabilities, in turn enabling useful graphical representation. Conclusions We present an open-access online application that implements current methods as well as our new method and which aids the interpretation of a variety of statistical tools for the spatial analysis of muscle fiber distributions.

Background: Strawberry is a fruit with a high antioxidant capacity due to its richness in phenolic compounds that suffer a rapid post-harvest deterioration. Spray drying is an alternative to reduce losses; however, these powders present problems of instantanisation, making it necessary to implement agglomeration processes. During storage, powdered food products can undergo a series of changes in their amorphous state from a product initially in a vitreous state to a gummy state, where all properties are substantially modified due to the increased mobility of water in the matrix. Methods: The research objective was to evaluate the storage stability (6 months) of a fluidized bed agglomerated strawberry powder mixture at three temperatures (15, 25 and 25°C), a controlled environment at 65% relative moisture, and PET foil laminated film bags as packaging. Moisture, water activity, bulk and compacted density, Carr and Hausner indices, solubility, hygroscopicity, wettability, angle of repose, antioxidant capacities, total phenols, anthocyanins, vitamin C, color (CIE-Lab) and particle size were monitored. Results: ANOVA showed statistically significant differences (p0.05) on S, ABTS, DPPH, Hu and L. The agglomerate showed moisture and aw values that confer excellent stability against deterioration reactions; it retained good fluidity, low cohesiveness, and retentions above 50% for antioxidant capacity, 76% for total phenols, 39% for anthocyanins, and 40% for vitamin C; particle size was retained during the evaluation. The color was only affected in the 35°C treatment from the fifth month onwards. Conclusions: The study will serve as a tool for the determination of the shelf life of the chipboard once the critical values of the attributes selected as predictors of shelf life are defined.

ABSTRACT Staphylococcus aureus is a Gram-positive commensal and opportunistic pathogen able to cause diseases ranging from mild skin infections to life-threatening endocarditis and toxic shock syndrome. The ability to cause such an array of diseases is due to the complex S. aureus regulatory network controlling an assortment of virulence factors, including adhesins, hemolysins, proteases, and lipases. This regulatory network is controlled by both protein and RNA elements. We previously identified a novel regulatory protein called ScrA, which, when overexpressed, leads to the increased activity and expression of the SaeRS regulon. In this study, we further explore the role of ScrA and examine the consequences to the bacterial cell of scrA gene disruption. These results demonstrate that scrA is required for several virulence-related processes, and in many cases, the phenotypes of the scrA mutant are inverse to those observed in cells overexpressing ScrA. Interestingly, while the majority of ScrA-mediated phenotypes appear to rely on the SaeRS system, our results also indicate that ScrA may also act independently of SaeRS when regulating hemolytic activity. Finally, using a murine model of infection, we demonstrate that scrA is required for virulence, potentially in an organ-specific manner. IMPORTANCE Staphylococcus aureus is the cause of several potentially life-threatening infections. An assortment of toxins and virulence factors allows such a wide range of infections. However, an assortment of toxins or virulence factors requires complex regulation to control expression under all of the different conditions encountered by the bacterium. Understanding the intricate web of regulatory systems allows the development of novel approaches to combat S. aureus infections. Here, we have shown that the small protein ScrA, which was previously identified by our laboratory, influences several virulence-related functions through the SaeRS global regulatory system. These findings add ScrA to the growing list of virulence regulators in S. aureus.

We connect the empirical or 'occupation' laws of certain discrete space time-inhomogeneous Markov chains, related to simulated annealing, to a novel class of 'stick-breaking' processes, a 'nonexchangeable' generalization of the Dirichlet process used in nonparametric Bayesian statistics. To make this unexpected correspondence, we examine an intermediate 'clumped' structure in both the time-inhomogeneous Markov chains and the stick-breaking processes, perhaps of its own interest, which records the sequence of different states visited and the scaled proportions of time spent on them. By matching the associated intermediate structures, we identify the limits of the empirical measures of the time-inhomogeneous Markov chains as types of stick-breaking processes. Abstract Background Cerebral malaria (CM) is a preeminent cause of severe disease and premature deaths in Sub-Saharan Africa, where an estimated 90% of cases occur. The key features of CM are a deep, unarousable coma that persists for longer than 1 h in patients with peripheral Plasmodium falciparum and no other explanation for encephalopathy. Significant research efforts on CM in the last few decades have focused on unravelling the molecular underpinnings of the disease pathogenesis and the identification of potential targets for therapeutic or pharmacologic intervention. These efforts have been greatly aided by the generation and study of mouse models of CM, which have provided great insights into key events of CM pathogenesis, revealed an interesting interplay of host versus parasite factors that determine the progression of malaria to severe disease and exposed possible targets for therapeutic intervention in severe disease. Main Body This paper reviews our current understanding of the pathogenic and immunologic factors involved in CM. We present the current view of the roles of certain gene products e.g., the var gene, ABCA-1, ICAM-1, TNF-alpha, CD-36, PfEMP-1 and G6PD, in CM pathogenesis. We also present alterations in the blood–brain barrier as a consequence of disease proliferation as well as complicated host and parasite interactions, including the T-cell immune reaction, reduced deformation of erythrocytes and cytoadherence. We further looked at recent advances in cerebral malaria treatment interventions by emphasizing on biomarkers, new diagnostic tools and emerging therapeutic options. Conclusion Finally, we discuss how the current understanding of some of these pathogenic and immunologic factors could inform the development of novel therapeutic interventions to fight CM.

Plant area density measurements provide spatially explicit information about the density and distribution of canopy elements. This information is needed for modeling of the forest radiation regime, climate and for other ecological applications. Terrestrial laser scanning (TLS) provides detailed information about canopy structure, but it cannot be used for monitoring large areas. Airborne laser scanning (ALS) uses similar methods to measure plant area density, but due to the larger beam footprints, the scale at which this information can be obtained is coarser than with TLS. The volumetric nature of the ALS measurement poses unique geometric challenges to plant area measurement methods, as assuming an infinitesimal beam size may lead to large errors. Further, the use of voxel grids with ALS measurements may increase errors in plant area measurements, as these grids require discrete spatial allocation of information. In this study, we apply a spatial weighting technique to ray-traced measurements of plant area from ALS data. This spatial weighting scheme allows continuous allocation of trajectory information of ALS pulses, avoiding discontinuity introduced by voxel grids. Our data consisted of high density ALS waveform data (over 40 points/m 2) in 33 plots across two study sites in Finland and Estonia. We compared the plant area index (PAI) obtained through this new measurement method to PAI measurements from hemispheric photography (HP) and TLS, and to ALS with a voxel grid. We found PAI, measured at agrid spacing of 0.6 m, correspond best to HP and TLS measurements. Occlusion severely biased PAI at 0.2 m spacing. With increasing grid spacing, PAI estimates become increasingly biased because of clumping effects at small scales. Continuously sampled PAI measurements corresponded closer to reference values than voxel-based PAIs, indicating that a spatially weighted approach avoids bias from partitioning the volumetric ALS beams into voxels. • We measured plant area density (PAD) from high density ALS waveform data. • We developed a continuous grid sampling method as an alternative to voxels. • Our new continuous grid sampling approach is less biased than voxel grids. • Leaf inclination angle (LIA) was first measured at three vertical layers during the growth period. • 1D canopy reflectance simulation with spherical leaf angle distribution (LAD) only holds before the jointing stage. • Vertical variation of leaf spectra affects canopy reflectance during the maturation stage. • Angularly-averaged clumping index (CI) slightly improves the 1D canopy reflectance simulations. • Leaf inclination angle (LIA) profile can remarkably improve the 1D canopy reflectance simulations. Physical model simulations have been widely utilized to simulate the reflectance of vegetation canopies. Such simulations can be used to estimate key biochemical and physical vegetation parameters, such as leaf chlorophyll content (LCC), leaf area index (LAI), and leaf inclination angle (LIA) from remotely sensed data via model inversion. In simulations, field crops are typically regarded as one-dimensional (1D) vegetation canopies with constant leaf properties in the vertical direction and across the growing season. We investigated the seasonal effects of these two simplifications, 1D canopy structure, and vertically constant leaf properties, on canopy reflectance simulations in a rice field using in situ measurements and the 3D discrete anisotropic radiative transfer model (DART). We also developed a new methodology for reconstructing 3D crop canopy architecture, which was validated using measurements of gap fraction and canopy reflectance. Our results revealed that the 1D canopy assumption only holds during the early stage of the growing season, then leaf clumping affects canopy reflectance from the jointing stage onwards. Consideration of the 3D canopy structure and its seasonal variation significantly reduced the deviation between simulated and measured canopy reflectance in the green and near-infrared wavelengths when compared to the typical 1D canopy assumption and produced the closest multi-angular distribution pattern to the measurements. The vertical heterogeneity of leaf spectra affected canopy reflectance weakly during the maturation stage when senescence started from the bottom of the canopy. Consideration of seasonal and vertical variation in LIAs significantly improved the results of 1D canopy reflectance simulations, including the multi-angular distribution patterns. In contrast, the directionally-averaged clumping index (CI) only slightly improved the 1D canopy reflectance simulation. To summarize, these findings can be used to reduce the simulation bias of canopy reflectance and improve the retrieval accuracy of key vegetation parameters in crop canopies at the seasonal scale. Abstract Multicellular organisms appeared on Earth through several independent major evolutionary transitions. Are such transitions reversible? Addressing this fundamental question entails understanding the benefits and costs of multicellularity versus unicellularity. For example, some wild yeast strains form multicellular clumps, which might be beneficial in stressful conditions, but this has been untested. Here, we show that unicellular yeast evolve from clump‐forming ancestors by propagating samples from suspension after larger clumps have settled. Unicellular yeast strains differed from their clumping ancestors mainly by mutations in the AMN1 (Antagonist of Mitotic exit Network) gene. Ancestral yeast clumps were more resistant to freeze/thaw, hydrogen peroxide, and ethanol stressors than their unicellular counterparts, but they grew slower without stress. These findings suggest disadvantages and benefits to multicellularity and unicellularity that may have impacted the emergence of multicellular life forms.

Forest structure is realized in a variety of ways in forest radiation regime models. Depending on model complexity, canopy structure can be quantified by simple parameters such as leaf area index, describing the density of canopies, and an associated clumping index, quantifying the degree of deviation of the spatial distribution of leaves from a uniform distribution, or by realistic three-dimensional models of tree crowns in ray tracing models, for example. Complex models, while being more realistic, are generally difficult to apply to large scale and high temporal frequency observations, as is common in passive optical remote sensing. To this end, simpler forest radiation regime models are useful, and complex models provide valuable insights for calibrating, improving, or training simpler models. The aim of this dissertation is to use a high degree of spatial complexity to analyze how simpler parameters of forest structure behave in different types of forests. In simpler models, forest structure is described through the leaf area index and clumping index. These two variables are capable of quantifying forest structure, however, the clumping index is typically difficult to measure. In the so-called spectral invariants theory, forest structure is summarized by a single parameter, the photon recollision probability, i.e. the probability that a photon, upon being scattered by a canopy element, will again interact with the canopy. Closely associated to this parameter is the silhouette to total area ratio (STAR), i.e. the ratio between the projected area of a body and its total surface area. STAR has commonly been used in shoot clumping correction and been studied in simulated tree crowns. In this dissertation I developed a method to measure STAR using terrestrial laser scanning (TLS) point clouds, and expanded its application to forest stands. I used this method to assess the capability of TLS to analyze forest structure in general, and clumping in particular. To this end, I validated the STAR measurement method using individual tree crowns and destructive reference measurements, and measured STAR at the stand level in 38 forest stands to explore the range of both STAR and clumping index that can be found in different boreal, hemiboreal, and temperate forests. Since STAR is a driver of the forest radiation regime, I explored the relationship between stand STAR and forest reflectance. Forest reflectance was closely related to STAR in spectral regions that are known to be sensitive to forest structure, i.e., especially the red portion of the visible spectrum. In addition, I inverted the forest reflectance model PARAS and showed that realistic prior distributions are required to obtain unbiased LAI estimates. I have shown that TLS may accurately measure stand level STAR, thus allowing to quantify forest structure and clumping in forest radiation regime models. This new method can help to improve forest structure quantification in forest radiation regime models as well as in the measurement of leaf area index in general, and thus contribute to remote sensing applications of forests. Characterisation of the wettability of five poor wetting food powders was performed using static immersion and contact angle measurements. The effect of temperature (20, 50 and 70 °C) on wettability showed varying effects on the powders. Higher temperatures majorly improved the wettability of chocolate and high fat powders but worsened the wettability of sodium caseinate and milk protein isolate. Rate-limiting regime testing was performed by pouring a fixed mass of powder on to the surface of water in an agitated beaker and visually assessing what was rate-limiting rehydration after 1 minute. The rate limiting regime tended to be floating at lower agitation speeds and dispersed clumps of varying sizes at higher speeds. However, there were major differences observed between the powders. Some of the powders formed strong films at powder/water interfaces, that could act as a barrier to water penetration and wettability. Consequently, force displacement testing was performed on a layer of powder on the water surface to assess the strength of any powder film formed. Some of the powders formed strong films that may in-part explain their poor wetting behaviour and their propensity to form strong clumps that were difficult to disrupt.

• Bayesian inversion of PARAS model produced promising LAI retrieval accuracy. • Non-uniform priors improve inversion by counteracting optical saturation effects. • Landsat 8 OLI data showed better LAI retrieval accuracy than Sentinel-2 MSI. • We highlight benefits of uncertainty quantification in reflectance model inversion. The inversion of reflectance models is a generalizable tool to obtain estimates on forest biophysical parameters, such as leaf area index, with theoretically little information need from a study area, instead relying on the knowledge about physical processes in the forest radiation regime. The use of prior information can greatly improve the reflectance model inversion, however, the literature does not yet provide much information on the selection of priors and their influence on the inversion results. In this study, we used a Bayesian approach to invert the PARAS forest reflectance model and retrieve leaf area index from Sentinel-2 MSI and Landsat 8 OLI multispectral satellite images. The PARAS model is based on the theory of spectral invariants, which describes the influence of wavelength-independent parameters on forest radiative transfer. The Bayesian inversion approach is highly flexible, provides uncertainty quantification, and enables the explicit incorporation of prior knowledge into the inversion process. We found that the choice of prior information is crucial in inverting a forest reflectance model to predict leaf area index. Regularizing and informative priors for leaf area index strongly improved the predictions, relative to an uninformative prior, in that they counteracted the saturation effect of the optical signal occuring at high values for leaf area index. The predictions of leaf area index were more accurate for Landsat 8 than for Sentinel-2, due to potential inconsistencies in the visible bands of Sentinel-2 in our data, and the higher spectral resolution. Abstract Leaf area index (LAI) is a key parameter of vegetation structure in the fields of agriculture, forestry, and ecology. Optical indirect methods based on the Beer-Lambert law are widely adopted in numerous fields given their high efficiency and feasibility for LAI estimation. These methods have undergone considerable progress in the past decades, thereby making them operational in ground-based LAI measurement and even in airborne estimation. However, several challenges remain, given the requirement of increasing accuracy and new applications. Clumping effect correction attained significant progress for continuous canopies with non-randomly disturbed leaves while non-continuous canopies are rarely studied. Convenient and operational measurement of leaf angle distribution and woody components is lacked. Accurate and comprehensive validations are still very difficult due to the limitations of direct measurement. The introduction of active laser scanning technology is a driving force for addressing several challenges, but its three-dimensional information has not been fully explored and utilized. In order to update the general knowledge and identify the possible error source, this study comprehensively reviews the temporal development, theoretical framework, and issues of indirect LAI measurement, followed by current methods, instruments, and platforms. Latest methods and instruments are introduced and compared to traditional ones. Background: Cirrhinus mrigala, one of the important fish widely consumed in India, was used for karyological observations and to evaluate the toxic effect of butachlor, an extensively used herbicide in rice fields in terms of chromosomal aberration test. Methods: Fishes were collected from “National Fish Seed Farm” Jyotisar with mean body weight of 20-50g. The experimental fishes were kept in two treatments each with replicate of two. There were 15 fish each in the control group (T1) without exposure to butachlor and in T2 where fishes were exposed to butachlor. In this paper, we presented a method to reduce clumping effect and estimate LAI using TLS data. Our recently proposed path length distribution model was applied to TLS data. Instead of converting 3D points to 2D image, the path length distribution can be extracted using the TLS-recorded 3D data and the crown models built with the alpha shapes algorithm. Two simulated scenes and one actual forest plot were utilized for validation. Abstract Leaf area index (LAI) has frequently been measured in the field using traditional optical methods such as digital hemispherical photography (DHP). However, in the DHP retrieved LAI, there is always contribution of woody components due to the difficulty in distinguishing woody and foliar materials. In addition, the leaf angle distribution which strongly affects the estimation of LAI is either ignored while using the convergent angle 57.5°, or inversed simultaneously with LAI using multiple directions. Terrestrial laser scanning (TLS) provides a 3-dimensional view of the forest canopy, which we used in this study to improve LAI estimation by directly retrieving leaf angle distribution, and subsequently correcting foliage clumping and woody effects. The leaf angle distribution was retrieved by estimating the angle between the leaf normal vectors and the zenith vectors. The clumping index was obtained by using the gap size distribution method, while the woody contribution was evaluated based on an improved point classification between woody and foliar materials. Finally, the gap fraction derived from TLS was converted to effective LAI, and thence to LAI. The study was conducted for 31 forest plots including deciduous, coniferous and mixed plots in Bavarian Forest National Park. The classification accuracy was improved by approximately 10% using our method. Results showed that the clumping caused an underestimation of LAI ranging from 1.2% to 48.0%, while woody contribution led to an overestimation from 3.0% to 31.9% compared to the improved LAI. The combined error ranged from −46.2% to 32.6% of the leaf area index (LAI) measurements. The error was largely dependent on forest types. The clumping index of coniferous plots on average was lower than that of deciduous plots, whereas deciduous plots had a higher woody-to-total area ratio. The airborne laser scanner (ALS) provides great potential for mapping the leaf area index (LAI) at the landscape scale using grid cell statistics, while its application is restricted by the lack of clumping information, which has been an unsolved issue highlighted for a long time. ALS generally provides an effective LAI because its footprint is too large to capture small gaps to apply traditional ground-based clumping correction methods. Here, we present a grid cell method based on path length distribution model to calculate the clumping-corrected LAI using ALS data without the requirement of additional field measurements. We separated the within- and between-crown areas to consider between-crown clumping, and used the path length distribution as estimated by local canopy height distribution to consider 3-D foliage profile and within-crown clumping. The path length distribution model takes advantage of the 3-D information rather than the gap size distribution, thus avoiding the limitation of large ALS footprint. With the 0.4-m-footprint ALS data, the results are generally promising and a multilevel clumping analysis is consistent with landscape flown. The ALS LAIs of different resolutions are consistent, with a difference of less than 5% from 5- to 250-m resolutions. Due to its consistency and simple configuration, the method provides an opportunity to map the clumping-corrected LAI operationally and strengthens the ability of airborne lidar to monitor vegetation change and validate the satellite product. Nematodes respond to a multitude of environmental cues. For example, the social behaviours clumping and bordering were described as a mechanism of hyperoxia avoidance in Caenorhabditis elegans and Pristionchus pacificus. A recent study in P. pacificus revealed a novel regulatory pathway that inhibits social behaviour in a response to an as yet unknown environmental cue. This environmental signal is recognised by ciliated neurons, as mutants defective in intraflagellar transport (IFT) proteins display social behaviours. The IFT machinery represents a large protein complex and many mutants in genes encoding IFT proteins are available in C. elegans. However, social phenotypes in C. elegans IFT mutants have never been reported. Here, we examined 15 previously isolated C. elegans IFT mutants and found that most of them showed strong social behaviour. Clumping is critical for quantifying the radiation regime of forest canopies, but challenging to measure. We developed a method to measure clumping index (CI) of forest stands using voxel-based estimates of leaf area density from terrestrial lidar data. Our method uses the principle of the silhouette to total area ratio (STAR), a commonly used shoot clumping correction approach. We adapted the concept to forest stands, and derived that STAR at canopy scale (STAR f) is no longer simply a clumping index, but a summary variable for forest structure in general. CI can be calculated from STAR f when leaf area index is known. We measured CI and STAR f of 38 forest stands in Finland, Estonia, and Czechia to study the natural range of these variables, their relationships to other forest variables, and to Landsat 8 OLI surface reflectance. CI did not include clumping below voxel scale (20 cm), and ranged from 0.6 to 0.9, with the lowest values (i.e., the most clumped canopies) in conifer forests and temperate oak forests, and the highest CI values (i.e., the most random canopies) in boreal broadleaved forests. CI was closely correlated with surface reflectance in conifer forests, which may be explained by contradicting influence of clumping that decreases canopy reflectance, but increases visibility of the forest floor. From the viewpoint of forest reflectance modeling, STAR is a useful variable due to its close relationship with the photon recollision probability, i.e., the probability that a photon will interact with a canopy element after being scattered from another canopy element. The photon recollision probability is used to model the influence of forest structure on reflectance. Satellite data are continuously used to monitor albedo and fraction of absorbed photosynthetically active radiation (FAPAR), which are key components in determining the energy balance and productivity of forests. However, due to the mismatch between spatial resolution of the satellite data and forest stand size, coarse resolution satellite products cannot capture the fine-scale variations in forest structure. Therefore, forest radiation budget models are important tools in quantifying albedo and FAPAR at stand scale. However, due to the lack of suitable input data, simulations are often restricted to summer conditions only and the seasonal patterns are not considered. We modeled the time series of albedo and FAPAR for an entire growing season for 20 forest plots in the boreal zone in Finland (61°50′ N, 24°17′ E) using an exceptional ground reference data set. Canopy gap fractions and the spectra of forest floor were monitored in the plots throughout the growing season. Data on the seasonality of spectra of tree foliage were also available. The modeled albedo and FAPAR were upscaled and compared against albedo and FAPAR derived from MODIS satellite data. We showed that forest radiation budget models capable of adequately taking into account foliage clumping and its effects on multiple scattering are the most appropriate for simulating albedo of boreal coniferous forests. Our results also indicated negative albedo-productivity relations in boreal coniferous forests. In addition, we demonstrated that not only the overall level, but also the seasonal patterns of albedo and FAPAR differ between tree species. The so-called clumping factor (Ω) quantifies deviation from a random 3D distribution of material in a vegetation canopy and therefore characterises the spatial distribution of gaps within a canopy. Ω is essential to convert effective Plant or Leaf Area Index into actual LAI or PAI, which has previously been shown to have a significant impact on biophysical parameter retrieval using optical remote sensing techniques in forests, woodlands, and savannas. Here, a simulation framework was applied to assess the performance of existing in situ clumping retrieval methods in a 3D virtual forest canopy, which has a high degree of architectural realism. The virtual canopy was reconstructed using empirical data from a Box Ironbark Eucalypt forest in Eastern Australia. Hemispherical photography (HP) was assessed due to its ubiquity for indirect LAI and structure retrieval. Angular clumping retrieval method performance was evaluated using a range of structural configurations based on varying stem distribution and LAI. The CLX clumping retrieval method (Leblanc et al., 2005) with a segment size of 15° was the best performing clumping method, matching the reference values to within 0.05 Ω on average near zenith. Clumping error increased linearly with zenith angle to >0.3 Ω (equivalent to a 30% PAI error) at 75° for all structural configurations. At larger zenith angles, PAI errors were found to be around 25–30% on average when derived from the 55–60° zenith angle. Therefore, careful consideration of zenith angle range utilised from HP is recommended. We suggest that plot or site clumping factors should be accompanied by the zenith angle used to derive them from gap size and gap size distribution methods. Furthermore, larger errors and biases were found for HPs captured within 1 m of unrepresentative large tree stems, so these situations should be avoided in practice if possible. Zero-inflated models are commonly used for modeling count and continuous data with extra zeros. Inflations at one point or two points apart from zero for modeling continuous data have been discussed less than that of zero inflation. In this article, inflation at an arbitrary point α as a semicontinuous distribution is presented and the mean imputation for a continuous response is discussed as a cause of having semicontinuous data. Also, inflation at two points and generally atkarbitrary points and their relation to cell-mean imputation in the mixture of continuous distributions are studied. To analyze the imputed data, a mixture of semicontinuous distributions is used. The effects of covariates on the dependent variable in a mixture ofksemicontinuous distributions with inflation atkpoints are also investigated. In order to find the parameter estimates, the method of expectation–maximization (EM) algorithm is used. In a real data of Iranian Households Income and Expenditure Survey (IHIES), it is shown how to obtain a proper estimate of the population variance when continuous missing at random responses are mean imputed. Significant progress has been made in the development of cover data and derived products based on remotely sensed fractional cover information and field data across Australia, and these cover data sets are now used for quantifying and monitoring grazing land condition. The availability of a dense time-series of nearly 30 years of cover data to describe the spatial and temporal patterns in landscape changes over time can help with monitoring the effectiveness of grazing land management practice change. With the advent of higher spatial resolution data, such as that provided by the Copernicus Sentinel 2 series of satellites, we can look beyond reporting purely on cover amount and more closely at the operational monitoring and reporting on spatial arrangement of cover and its links with land condition. We collected high spatial resolution cover transects at 20 cm intervals over the Wambiana grazing trials in the Burdekin catchment in Queensland, Australia. Spatial variance analysis was used to determine the cover autocorrelation at various support intervals. Coincident Sentinel-2 imagery was collected and processed over all the sites providing imagery to link with the field data. We show that the spatial arrangement and temporal dynamics of cover are important indicators of grazing land condition for both productivity and water quality outcomes. The metrics and products derived from this research will assist land managers to prioritize investment and practice change strategies for long term sustainability and improved water quality, particularly in the Great Barrier Reef catchments. Simulating the clumping and stiffness of wet hair or fur is a challenging problem. The dynamics of wet hair or fur are characterized by clumping and stiffness at the tip, which can be seen clearly in running animals or headbanging scenes. Existing animation methods address these phenomena within preset scenarios. However, there is no consensus on a method for depicting the details of wet hair. This paper therefore proposes a new method for modeling the clumping and stiffness of wet hair or fur. Previous studies have focused on modeling the absorption of water into hair or fur, whereas this paper considers a realistic simulation of wet hair. Unlike dry hair strands, wet hair strands adjacent to one another are subject to a clumping force, gathering together and becoming more stiff as the saturation level of water increases. The proposed method builds on a surface-tension model based on smoothed particle hydrodynamics to simulate the clumping force and to adjust the hair elasticity via stiffness constraints. The method gives realistic simulations of wet hair by maintaining the clumping force of the wet hair during movement and by simulating the stiffness of the hair in line with its water-saturation level. Background:Phragmites australisdieback syndrome, recently reported for the Mediterranean basin, features several symptomatic traits among which the clumping habit seems to be one of the most diagnostic. Aims: We evaluated the effect of water depth on the intensity of the clumping habit and evaluated the diagnostic role of other traits. Methods: We investigated patterns of macro-morphological (culm height and diameter, flowering head and dead apical bud rates) and demographic (density) traits ofP. australisin function of submersion (PF-permanent vs. NF-temporary) at five Italian wetland sites. We related the occurrence of clumping and its frequency with water depth. Results: There were clear trends, modulated by site-specific effects, for most of the considered traits in function of the duration of submersion. The clumping rate was close to zero in NF-stands, reached high values in PF-stands and was positively correlated with water depth. Conclusions: We have shown that permanent submersion with deep water levels plays a crucial role in the occurrence of reed dieback. As all other considered traits, with the exception of the occurrence of dead apical buds, well correlate with the clumping habit, we propose using clumping as a key indicator for detecting potential reed dieback. Humans and animals are colonized by members of the genus Staphylococcus , however only some of these species evolved to cause invasive disease. The genetic basis for conversion of commensal staphylococci into pathogens is not known. We hypothesized that Staphylococcus aureus genes for coagulation and agglutination in vertebrate blood ( coa , vwb and clfA ) may support pathogenic conversion. Expression of coa and vwb in Staphylococcus epidermidis or Staphylococcus simulans supported a coagulase-positive phenotype but not the ability to cause disease in a mouse model of bloodstream infection. However, the simultaneous expression of coa , vwb and clfA in coagulase-negative staphylococci enabled bacterial agglutination in plasma and enhanced survival of S. simulans in human whole blood. Agglutination of S. simulans in the bloodstream of infected mice upon expression of coa , vwb and clfA provided also a mean for dissemination and replication in distal organs. Thus, the acquisition of genes for bacterial agglutination with fibrin appear sufficient for the conversion of commensal staphylococci into invasive pathogens. [ABSTRACT FROM AUTHOR]

Clumping describes the spatial distribution of foliage elements (leaves or needles) within a vegetation canopy. Clumping information is important for determining the radiation transfer through canopies, photosynthesis, and hydrological processes. Clumping of needles in shoots in conifer stands has posed a challenge because optical instruments have generally been incapable of measuring gaps between needles within a shoot. Previous methods for estimating the needle-to-shoot-area ratio have had in common destructive and/or highly labor-intensive aspects. We introduce blue light 3D photogrammetry scanning as a highly efficient technique for estimating shoot-level clumping, which significantly reduces the labor intensity aspect of the previous approaches. We validate the approach by comparing it to the combined photographic/volume displacement method – an established methodology for quantifying shoot-level clumping. We used shoots of two species - Scots pine (Pinus sylvestris L.) and Norway spruce (Picea abies L. Karst.) - collected from trees in the Järvselja RAdiation transfer Model Intercomparison (RAMI) pine stand in Estonia. The needle-to-shoot area ratio values were similar to those measured using the traditional combined photographic/volume displacement method. The demonstrated effectiveness and performance of the blue light 3D photogrammetry scanning method shall lead to more frequent actual measurements of 3D shoot structures. Background: Strawberry is a fruit with a high antioxidant capacity due to its richness in phenolic compounds that suffer a rapid post-harvest deterioration. Spray drying is an alternative to reduce losses; however, these powders present problems of instantanisation, making it necessary to implement agglomeration processes. During storage, powdered food products can undergo a series of changes in their amorphous state from a product initially in a vitreous state to a gummy state, where all properties are substantially modified due to the increased mobility of water in the matrix. Methods: The research objective was to evaluate the storage stability (6 months) of a fluidized bed agglomerated strawberry powder mixture at three temperatures (15, 25 and 25°C), a controlled environment at 65% relative moisture, and PET foil laminated film bags as packaging. Moisture, water activity, bulk and compacted density, Carr and Hausner indices, solubility, hygroscopicity, wettability, angle of repose, antioxidant capacities, total phenols, anthocyanins, vitamin C, color (CIE-Lab) and particle size were monitored. Results: ANOVA showed statistically significant differences (p<0.05) for all dependent variables concerning storage time; storage temperature had no significant effect on S, ABTS, DPPH and Hu. The time-temperature interaction during storage had no significant effect (p>0.05) on S, ABTS, DPPH, Hu and L. The agglomerate showed moisture and aw values that confer excellent stability against deterioration reactions; it retained good fluidity, low cohesiveness, and retentions above 50% for antioxidant capacity, 76% for total phenols, 39% for anthocyanins, and 40% for vitamin C; particle size was retained during the evaluation. The color was only affected in the 35°C treatment from the fifth month onwards. The objective of the present study was to determine the best concentration of urea solution and rinsing time to remove adhesiveness of African catfish eggs. Four different concentrations of rinse solution were used in this experiment comprising of 2 g, 4 g, 6 g and 8 g of urea diluted in 4 g NaCl/L of water producing a concentration of 0.486 mM, 0.973 mM, 1.458 mM, and 1.946 mM of urea concentration respectively, while 4 g NaCl/L of water without urea were used as control. The fish eggs were rinsed with the solutions at different durations namely; 1, 5 and 10 minutes. Each rinsing solution concentration and rinsing time were conducted in three replicates. The fertilization and hatching rates increased and peaked from the control (0 mM of urea) to 0.466 mN urea and decreased when concentration of urea was increased to 0.973 mM urea and 1.458 mM urea, then increased again at 1.946 mM urea, but these values were lower than at 0.486 mM urea. Thus, the best concentration for fertilization and hatching rates were 0.486 urea of urea. However 0.973 mM of urea was optimum in reducing clumping of eggs.

Staphylococcus aureus is a Gram-positive commensal and opportunistic pathogen able to cause diseases ranging from mild skin infections to life-threatening endocarditis and toxic shock syndrome. The ability to cause such an array of diseases is due to the complex S. aureus regulatory network controlling an assortment of virulence factors, including adhesins, hemolysins, proteases, and lipases. This regulatory network is controlled by both protein and RNA elements. We previously identified a novel regulatory protein called ScrA, which, when overexpressed, leads to the increased activity and expression of the SaeRS regulon. In this study, we further explore the role of ScrA and examine the consequences to the bacterial cell of scrA gene disruption. These results demonstrate that scrA is required for several virulence-related processes, and in many cases, the phenotypes of the scrA mutant are inverse to those observed in cells overexpressing ScrA. Interestingly, while the majority of ScrA-mediated phenotypes appear to rely on the SaeRS system, our results also indicate that ScrA may also act independently of SaeRS when regulating hemolytic activity. Finally, using a murine model of infection, we demonstrate that scrA is required for virulence, potentially in an organ-specific manner. IMPORTANCE Staphylococcus aureus is the cause of several potentially life-threatening infections. An assortment of toxins and virulence factors allows such a wide range of infections. However, an assortment of toxins or virulence factors requires complex regulation to control expression under all of the different conditions encountered by the bacterium. Understanding the intricate web of regulatory systems allows the development of novel approaches to combat S. aureus infections. Here, we have shown that the small protein ScrA, which was previously identified by our laboratory, influences several virulence-related functions through the SaeRS global regulatory system. Brucella spp. are Gram-negative, facultative intracellular bacteria that cause brucellosis in mammals. Brucella strains containing the O-polysaccharide in their cell wall structure exhibit a smooth phenotype whereas the strains devoid of the polysaccharide show rough phenotype. B. abortus strain RB51 is a stable rough attenuated mutant which is used as a licensed live vaccine for bovine brucellosis. Previous studies have shown that the wboA gene, which encodes a glycosyltransferase required for the synthesis of O-polysaccharide, is disrupted in B. abortus RB51 by an IS711 element. Although complementation of strain RB51 with a functional wboA gene results in O-polysaccharide synthesis in the cytoplasm, it does not result in smooth phenotype. The aim of this study was to determine if overexpression of Brucella WbkA or WbkE, two additional putative glycosyltransferases essential for O-polysaccharide synthesis, in strain RB51 would result in the O-polysaccharide synthesis and smooth phenotype. Our results demonstrate that overexpression of wbkA or wbkE gene in RB51 does not result in O-polysaccharide expression as shown by Western blotting with specific antibodies. However, wbkA, but not wbkE, overexpression leads to the development of a clumping phenotype and the production of exopolysaccharide(s) containing mannose, galactose, N-acetylglucosamine and N-acetylgalactosamine. Moreover, we found that the clumping recombinant strain displays increased adhesion to polystyrene plates. The recombinant strain was similar to strain RB51 in its attenuation characteristic and in its ability to induce protective immunity against virulent B. abortus challenge in mice.

Characterisation of the wettability of five poor wetting food powders was performed using static immersion and contact angle measurements. The effect of temperature (20, 50 and 70 °C) on wettability showed varying effects on the powders. Higher temperatures majorly improved the wettability of chocolate and high fat powders but worsened the wettability of sodium caseinate and milk protein isolate. Rate-limiting regime testing was performed by pouring a fixed mass of powder on to the surface of water in an agitated beaker and visually assessing what was rate-limiting rehydration after 1 minute. The rate limiting regime tended to be floating at lower agitation speeds and dispersed clumps of varying sizes at higher speeds. However, there were major differences observed between the powders. Some of the powders formed strong films at powder/water interfaces, that could act as a barrier to water penetration and wettability. Consequently, force displacement testing was performed on a layer of powder on the water surface to assess the strength of any powder film formed. Some of the powders formed strong films that may in-part explain their poor wetting behaviour and their propensity to form strong clumps that were difficult to disrupt. [ABSTRACT FROM AUTHOR]

Estimating the proportion of woody-to-total plant material ‘α’ is an essential step to convert Plant Area Index ‘PAI’ estimates into Leaf Area Index ‘LAI’. α has also been shown to have a significant impact on the passive optical remote sensing signal for retrieval of biophysical parameters in forests, woodlands, and savannas. However, benchmarked indirect α retrieval methods are lacking and thus it is common for this pivotal correction to be ignored. In this paper we validate an α retrieval method using a 3D radiative transfer simulation framework, enabling the retrieval method to be benchmarked against a known and precise model truth. The 3D framework consists of a representative and highly detailed 3D explicit Eucalypt forest reconstructed from field measurements. The 3D structure is coupled with a 3D scattering model to enable simulation of remote sensing instruments. The retrieval method utilises classified hemispherical photography ‘HP’, but is applicable to all ground-based optical instruments that can separate leaf and woody elements. The method is applicable to evergreen forests and thus independent of the estimation of PAI or LAI. The unknown degree of mutual shading or occlusion of leaf and woody elements was traditionally a key impediment to the operational use of this method and was therefore closely examined. The indirect α method utilising classified HP imagery agreed on average to within 0.01 α of the reference ( αref = 0.37). In addition, the method demonstrated robustness to a range of LAI, stem density, and stem distribution values, matching to within ±0.05 α of the reference. Angular dependence on indirect α retrieval was also found; where the entire HP image (180° FOV) was needed to produce the most accurate estimate. Conversely, the classified narrow view zenith angle range around 55−60° zenith also provided an α estimate matching the reference. At this narrow zenith angle the method is insensitive to leaf angle distribution. As such, careful consideration of zenith angle range utilised from the instrument is recommended. The results demonstrate the method’s applicability for accurate indirect estimation of α in single-storey forest types. The simple and efficient method can be used to convert estimates of PAI into LAI from a variety of optical ground-based instruments. Quantitative α estimates can and should be used to aid interpretation of the remote sensing signal from satellite imagery, which has been shown to be sensitive to the proportion and spatial distribution of woody canopy materials. Spatial heterogeneity within canopies and woody components are two factors that limit the accuracy of indirect leaf area index (LAI) measurements, but they have not been fully considered because of the limitations of commercial instruments. This study combined the path length distribution model and multispectral canopy imager for the first time to improve the accuracy of indirect LAI measurements. Indirect and direct in situ measurements were conducted in broadleaf and coniferous forests. Results show that spatial heterogeneity within canopies underestimates the LAI by 16–25%, whereas woody components overestimate LAI by 14–28% in four forest sites. These two factors exhibit opposing effects, which may be misleading and may thus complicate the quantification and validation of the effect of each factor. Ignoring woody components underestimates the degree of spatial heterogeneity or clumping in forests.
