This recommendation describes the curriculum and example materials to give Early Career Researchers (ECR’s) the foundational skills in Data Science to work with their data. This curriculum combines technical skills, such as Software Carpentry with responsible research practices such as Open and Responsible Research. This curriculum is composed of: a set of curriculum specifications for the modules run in this curriculum, an example timetable for a 10-day intensive training event, a diagram to show how these modules are connected, a spreadsheet of links to example materials that implements this, metadata for the submission, an impact statement, a document discussing the maintenance plan of the materials. The purpose of this curriculum is to be deliberately broad and shallow to be delivered over approximately 70 contact hours. It could also form the basis for a much deeper programme which will not be explored further. In 2016 we ran one school in Trieste, Italy. In 2017 we ran two, Trieste and São Paulo, Brazil. In 2018 we ran three, Trieste, São Paulo and Kigali, Rwanda. In 2019 we will run fourschools (Addis Ababa, Ethiopia, Trieste, Abuja, Nigeria and San José in Costa Rica). At the end of this year approximately 400 students will have been taught on four continents using the curriculum developed here. - Abstract
Cranial growth and development is a complex process which affects the closely related traits of head circumference (HC) and intracranial volume (ICV). The underlying genetic influences shaping these traits during the transition from childhood to adulthood are little understood, but might include both age-specific genetic factors and low-frequency genetic variation. Here, we model the developmental genetic architecture of HC, showing this is genetically stable and correlated with genetic determinants of ICV. Investigating up to 46,000 children and adults of European descent, we identify association with final HC and/or final ICV + HC at 9 novel common and low-frequency loci, illustrating that genetic variation from a wide allele frequency spectrum contributes to cranial growth. The largest effects are reported for low-frequency variants within TP53, with 0.5 cm wider heads in increaser-allele carriers versus non-carriers during mid-childhood, suggesting a previously unrecognized role of TP53 transcripts in human cranial development.

Obesity is a genetically heterogeneous disorder. Using targeted and whole-exome sequencing, we studied 32 human and 87 rodent obesity genes in 2,548 severely obese children and 1,117 controls. We identified 52 variants contributing to obesity in 2% of cases including multiple novel variants in GNAS, which were sometimes found with accelerated growth rather than short stature as describedw previously. Nominally significant associations were found for rare functional variants in BBS1, BBS9, GNAS, MKKS, CLOCK and ANGPTL6. The p.S284X variant in ANGPTL6 drives the association signal (rs201622589, MAF∼0.1%, odds ratio = 10.13, p-value = 0.042) and results in complete loss of secretion in cells. Further analysis including additional case-control studies and population controls (N = 260,642) did not support association of this variant with obesity (odds ratio = 2.34, p-value = 2.59 × 10-3), highlighting the challenges of testing rare variant associations and the need for very large sample sizes. Further validation in cohorts with severe obesity and engineering the variants in model organisms will be needed to explore whether human variants in ANGPTL6 and other genes that lead to obesity when deleted in mice, do contribute to obesity. Such studies may yield druggable targets for weight loss therapies.

15. Choline-stabilized orthosilicic acid supplementation as an adjunct to Calcium/Vitamin D3 stimulates markers of bone formation in osteopenic females: a randomized, placebo-controlled trial

Abstract Background Mounting evidence supports a physiological role for silicon (Si) as orthosilicic acid (OSA, Si(OH)4) in bone formation. The effect of oral choline-stabilized orthosilicic acid (ch-OSA) on markers of bone turnover and bone mineral density (BMD) was investigated in a double-blind placebo-controlled trial. Methods Over 12-months, 136 women out of 184 randomized (T-score spine < -1.5) completed the study and received, daily, 1000 mg Ca and 20 μg cholecalciferol (Vit D3) and three different ch-OSA doses (3, 6 and 12 mg Si) or placebo. Bone formation markers in serum and urinary resorption markers were measured at baseline, and after 6 and 12 months. Femoral and lumbar BMD were measured at baseline and after 12 months by DEXA. Results Overall, there was a trend for ch-OSA to confer some additional benefit to Ca and Vit D3 treatment, especially for markers of bone formation, but only the marker for type I collagen formation (PINP) was significant at 12 months for the 6 and 12 mg Si dose (vs. placebo) without a clear dose response effect. A trend for a dose-corresponding increase was observed in the bone resorption marker, collagen type I C-terminal telopeptide (CTX-I). Lumbar spine BMD did not change significantly. Post-hoc subgroup analysis (baseline T-score femur < -1) however was significant for the 6 mg dose at the femoral neck (T-test). There were no ch-OSA related adverse events observed and biochemical safety parameters remained within the normal range. Conclusion Combined therapy of ch-OSA and Ca/Vit D3 had a potential beneficial effect on bone collagen compared to Ca/Vit D3 alone which suggests that this treatment is of potential use in osteoporosis. Evento aupiciado por la Universidad Nacional Mayor de San Marcos (UNMSM) y la Universidad Peruana de Ciencias Aplicadas (UPC)., This presentation will cover the specifications of the Budapest Open Access Initiative (BOAI) – a significant movement gaining momentum worldwide – and examine the implications BOAI would have on ETD publishing. The vision of the Budapest Open Access Initiative (BOAI) is the “completely free and unrestricted access” to scholarly literature “by all scientists, scholars, teachers, students, and other curious minds.” Building on earlier OA declarations signed in Bethesda and Berlin, BOAI reflects the principle that open access publishing “will accelerate research, enrich education, share the learning of the rich with the poor and the poor with the rich, make this literature as useful as it can be, and lay the foundation for uniting humanity in a common intellectual conversation and quest for knowledge.” While BOAI has been initiated to address new forms of journal publishing, “it could be extended quite naturally to all the writings for which authors do not expect payment... These include theses and dissertations.” (Budapest Open Access Initiative:Frequently Asked Questions, http://www.earlham.edu/~peters/fos/boaifaq.htm) As unique works intended to enter the stream of scholarship, ETD’s are a natural candidate for OA publishing. But are the requirements of Budapest suitable for the ETD community? For example, the requirement for distribution under a CC-BY license means that an ETD could be redistributed by any interested party, whether for free or for profit, an objectionable outcome for some authors and institutions. All BOIA implications for ETD publishing will be examined in this presentation.

17. Science librarians and the future of open science

- Abstract
The concept of "Open Science" is becoming more common and accepted for many reasons, including ethical and reproducibility concerns, as well as cost. "Open" is making its way into every part of the Research Lifecycle. Before researchers begin, they must consult the literature, which is increasingly under pressure to become more accessible through various Open Access initiatives, which impact authors and readers alike. They also look to improve their data anal. skills through workshops such as those offered by the Carpentries, which offer training using Open programming languages such as Python and R. New data journals coming online desire to be Open Access to attract submissions and increase their visibility and impact. During their experimentation, researchers are adopting electronic lab notebooks that provide the ability to share data in a more open manner than previously possible. The depositing of data in Open Access data repositories is also becoming more desirable to facilitate reuse (as well as increasingly being mandated by funders and journals). Finally, to share their findings, researchers are adopting Open tools such as R Markdown and Zotero are available. Graduate theses at Caltech are made openly available by default unless exceptions are requested. Librarians are increasingly assisting campus researchers with bibliometrics and Open Access policy requirements. This talk will discuss the Caltech Library's "Open By Default" strategy and the pos. impact librarians have at every stage of the research lifecycle.

Science journals are increasingly being made available in electronic form on the Internet. The pressures to cut subscription costs and accelerate delivery have fueled the trend. Some are electronic journals are versions of print journals, while others are new online journals. Articles are either delivered to a network node and stored as text, where they can be accessed through a dial-up account, while others are delivered to a network node for online use and therefore required a direct Internet access through a SLIP or PPP connection.

One of the joys of working with JLSC is the amazing community of intelligent, talented, and passionate people who make up its readers, authors, and reviewers. Nowhere is this more apparent than in its Editorial Board, which is currently made up of twenty-one professionals from across the scholarly communication landscape. Because their work usually happens behind the scenes, readers might not realize how influential they are in the life of the journal. They come from a wide range of organizations and backgrounds (not to mention three continents), but they all deal with scholarly communication issues on the ground, every day. There has been quite a bit of discussion lately about the future of scholarly communication in libraries (for an example, see Clifford Lynch’s guest editorial in the February issue of C&RL), and we wanted to give our board a chance to weigh in. They were asked to share their take on the most pressing issues in scholarly communication today, in their capacity as Editorial Board members (rather than as representatives of their respective institutions), and the following six short pieces are the result. We hope their answers will help inspire the readers, authors, and editors of JLSC to think big, act strategically, and strengthen our growing network of peers.

As society has come to equate economic prosperity with the health of our living resources, national science policy has called for the development of a comprehensive digital knowledge base to support informed decision making and wise resource management. The Internet and World Wide Web demonstrate the earliest stages of this evolving virtual library of the natural world, offering an increasing array of high-quality, innovative resources and services in the natural science arena. This article discusses the leading providers of natural science information on the Internet and highlights some of the exemplary resources they are delivering online. The discussion concludes with a brief discussion of the role of the librarian in developing the Web of natural science knowledge online and provides a short Webliography of starting points for further exploration of this subject area. 24. Data carpentry in the Caltech libraries

- Abstract
Software Carpentry is a non-profit volunteer organization that was established in 1998 to teach science researchers basic, essential computing skills using a compressed, hands-on workshop approach, and focusing on open-source platforms wherever possible. Usually lasting 2 or 3 days, Software Carpentry workshops focus on teaching the basics of the unix command line, programming (using R or Python), database operation (using SQLite) and version control (using Git or Mercurial). The movement has expanded to include Data Carpentry lessons and workshops focused on cleaning and analyzing research data (including using OpenRefine), Library Carpentry workshops targeted at programming tools librarians could use in their work, and brand-new Author Carpentry lessons targeted at tools that support modern writing and publishing, such at managing bibliog. data using BibTeX and other open-source solns., managing scholarly identification using ORCiD, and other topics. Three Caltech Librarians have completed the Instructor Training to become certified Instructors, and to date we have held two Carpentry workshops for the Caltech community. Discussion will include the philosophy behind the Carpentry instruction approach and a debrief of the workshops held, its relevance to chem. researchers and information professionals, and why this style of instruction has found a home at the Caltech Library.

- Abstract
Today's researchers are challenged to master an ever-expanding and interlinked set of information and publishing skills in the rapidly evolving scholarly web. An emerging approach, called carpentry, teaches researchers at all career stages best practices and efficient tools for handling, sharing, publishing, and providing fair attribution for research outputs of all types: data, software, and papers. The ultimate aim of software, data and author carpentry is to support more open, transparent, and reusable research to advance and strengthen science in the digital era. This workshop will introduce you to principles of carpentry, teach you a carpentry module on examining, cleaning, and clustering data of interest to Caltech, and facilitate a debriefing discussion about the hands-on, technology-enabled, open-source and collaborative teaching methods you will have experienced in the demo.

According to the CODATA/Research Data Alliance Principles on the Legal Interoperability of Research Data (https://rd-alliance.org/group/rdacodata-legal-interoperability-ig/wiki/legal-principles-data.html), the distribution and dissemination of research data (including software) is, to a significant extent, governed by law and institutional policy that specify ownership of these research outputs and the rights such ownership conveys. In the United States, copyright does not affix to purely factual information, but may govern sharing and reuse of protectable elements in a dataset (selection, arrangement, database design, and documentation) and software (original code, comments, and documentation). This confluence of circumstances leaves graduate students in a complex and confusing compliance framework requiring clear understanding and careful navigation of cascading requirements. As enrolled students, does their work fall under the institute's copyright policy statements? Are the textual components of their theses handled differently than the associated research data and software? Is the research data and software they produce to fulfill graduation requirements owned by anyone? If so, who? And what rights and choices do students have to control, share, and invite reuse of their research? The author, as a member of the CODATA/Research Data Alliance Legal Interoperability of Research Data interest group and a coauthor of the draft principles, has investigated the legal and policy provisions surrounding research data and software created at research universities in the United States. Analysis of the policies of the institutions belonging to the Association of American Universities reveals a highly variable and confusing landscape for American graduate students at this time. The seemingly incomplete guidance and at times contradictory assertions being made around ownership of graduate student data and software yields uncertainty and risk for non-compliance with legal and policy requirements. This presentation will summarize the chief areas of American law and policy that impact the sharing of graduate research outputs and point out areas of uncertainty and confusion. The presenter will share summary data from the full text analysis of AAU institutions' posted IP policies, theses manuals, and repository deposit licenses that represent assertions about student rights in their research data and software. The discussion component of the presentation recommends model language that could be adopted to ensure greater clarity and compliance to help graduate students and their advisors make sound dissemination decisions.

According to the CODATA/Research Data Alliance Principles on the Legal Interoperability of Research Data (https://rd-alliance.org/group/rdacodata-legal-interoperability-ig/wiki/legal-principles-data.html), the distribution and dissemination of research data (including software) is, to a significant extent, governed by law and institutional policy that specify ownership of these research outputs and the rights such ownership conveys. In the United States, copyright does not affix to purely factual information, but may govern sharing and reuse of protectable elements in a dataset (selection, arrangement, database design, and documentation) and software (original code, comments, and documentation). - Abstract
Normal thyroid function is essential for health, but its genetic architecture remains poorly understood. Here, for the heritable thyroid traits thyrotropin (TSH) and free thyroxine (FT4), we analyse whole-genome sequence data from the UK10K project (N=2,287). Using additional whole-genome sequence and deeply imputed data sets, we report meta-analysis results for common variants (MAF≥1%) associated with TSH and FT4 (N=16,335). For TSH, we identify a novel variant in SYN2 (MAF=23.5%, P=6.15 × 10−9) and a new independent variant in PDE8B (MAF=10.4%, P=5.94 × 10−14). For FT4, we report a low-frequency variant near B4GALT6/SLC25A52 (MAF=3.2%, P=1.27 × 10−9) tagging a rare TTR variant (MAF=0.4%, P=2.14 × 10−11). All common variants explain ≥20% of the variance in TSH and FT4. Analysis of rare variants (MAF<1%) using sequence kernel association testing reveals a novel association with FT4 in NRG1. Our results demonstrate that increased coverage in whole-genome sequence association studies identifies novel variants associated with thyroid function.

- Abstract
The analysis of individuals with ciliary chondrodysplasias can shed light on sensitive mechanisms controlling ciliogenesis and cell signalling that are essential to embryonic development and survival. Here we identify TCTEX1D2 mutations causing Jeune asphyxiating thoracic dystrophy with partially penetrant inheritance. Loss of TCTEX1D2 impairs retrograde intraflagellar transport (IFT) in humans and the protist Chlamydomonas, accompanied by destabilization of the retrograde IFT dynein motor. We thus define TCTEX1D2 as an integral component of the evolutionarily conserved retrograde IFT machinery. In complex with several IFT dynein light chains, it is required for correct vertebrate skeletal formation but may be functionally redundant under certain conditions.
