North Atlantic right whales are an endangered species; their entire population numbers approximately 372 individuals, and they are subject to major anthropogenic threats. They feed on zooplankton species whose distribution shifts in a dynamic and warming oceanic environment. Because right whales in turn follow their shifting food resource, it is necessary to jointly study the distribution of whales and their prey. The innovative joint species distribution modeling (JSDM) contribution here is different from anything in the large JDSM literature, reflecting the processes and data we have to work with. Specifically, our JSDM supplies a geostatistical model for expected amount of zooplankton collected at a site. We require a point pattern model for the intensity of right whale abundance. The two process models are joined through a latent conditional-marginal specification. Further, each species has two data sources to inform their respective distributions and these sources require novel data fusion. What emerges is a complex multi-level model. Through simulation we demonstrate the ability of our joint specification to identify model unknowns and learn better about the species distributions than modeling them individually. We then apply our modeling to real data from Cape Cod Bay, Massachusetts in the U.S.

Sound is assumed to be the primary modality of communication among marine mammal species. Analyzing acoustic recordings helps to understand the function of the acoustic signals as well as the possible impact of anthropogenic noise on acoustic behavior. Motivated by a dataset from a network of hydrophones in Cape Cod Bay, Massachusetts, utilizing automatically detected calls in recordings, we study the communication process of the endangered North Atlantic right whale. For right whales an "up-call" is known as a contact call, and ensuing counter-calling between individuals is presumed to facilitate group cohesion. We present novel spatiotemporal excitement modeling consisting of a background process and a counter-call process. The background process intensity incorporates the influences of diel patterns and ambient noise on occurrence. The counter-call intensity captures potential excitement, that calling elicits calling behavior. Call incidence is found to be clustered in space and time; a call seems to excite more calls nearer to it in time and space. We find evidence that whales make more calls during twilight hours, respond to other whales nearby, and are likely to remain quiet in the presence of increased ambient noise.

Marine mammals are increasingly vulnerable to human disturbance and climate change. Their diving behavior leads to limited visual access during data collection, making studying the abundance and distribution of marine mammals challenging. In theory, using data from more than one observation modality should lead to better informed predictions of abundance and distribution. With focus on North Atlantic right whales, we consider the fusion of two data sources to inform about their abundance and distribution. The first source is aerial distance sampling which provides the spatial locations of whales detected in the region. The second source is passive acoustic monitoring (PAM), returning calls received at hydrophones placed on the ocean floor. Due to limited time on the surface and detection limitations arising from sampling effort, aerial distance sampling only provides a partial realization of locations. With PAM, we never observe numbers or locations of individuals. To address these challenges, we develop a novel thinned point pattern data fusion. Our approach leads to improved inference regarding abundance and distribution of North Atlantic right whales throughout Cape Cod Bay, Massachusetts in the US. We demonstrate performance gains of our approach compared to that from a single source through both simulation and real data.

This work presents a new toolkit for describing the acoustic properties of the ocean environment before, during and after a sound event caused by an underwater seismic air-gun. The toolkit uses existing sound measures, but uniquely applies these to capture the early time period (actual pulse) and late time period (reverberation and multiple arrivals). In total, 183 features are produced for each air-gun sound. This toolkit was utilized on data retrieved from a field deployment encompassing five marine autonomous recording units during a 46-day seismic air-gun survey in Baffin Bay, Greenland. Using this toolkit, a total of 147 million data points were identified from the Greenland deployment recordings. The feasibility of extracting a large number of features was then evaluated using two separate methods: a serial computer and a high performance system. Results indicate that data extraction performance took an estimated 216 hours for the serial system, and 18 hours for the high performance computer. While the animal bioacoustics community at large is collecting huge amounts of acoustic data at an unprecedented pace, processing these data is problematic. Currently in bioacoustics, there is no effective way to achieve high performance computing using commericial off the shelf (COTS) or government off the shelf (GOTS) tools. Although several advances have been made in the open source and commercial software community, these offerings either support specific applications that do not integrate well with data formats in bioacoustics or they are too general. Furthermore, complex algorithms that use deep learning strategies require special considerations, such as very large libraiers of exemplars (whale sounds) readily available for algorithm training and testing. Detection-classification for passive acoustics is a data-mining strategy and our goals are aligned with best practices that appeal to the general data mining and machine learning communities where the problem of processing large data is common. Therefore, the objective of this work is to advance the state-of-the art for data-mining large passive acoustic datasets as they pertain to bioacoustics. With this basic deficiency recognized at the forefront, portions of the grant were dedicated to fostering deep-learning by way of international competitions (kaggle.com) meant to attract deep-learning solutions. The focus of this early work was targeted to make significant progress in addressing big data systems and advanced algorithms over the duration of the grant from 2012 to 2015. Goals of this research phase is to investigate advanced detection and classification pardims useful for data-mining passive large passive acoustic archives. Technical objectives are to develop and refine a High Performance Computing, Acoustic Data Accelerator (HPC-ADA) along with MATLAB based software based on time series acoustic signal Detection cLassification using Machine learning Algorithms, called DeLMA. Overarching goals for this work aim to advance the state of the art for detection, classification and localization (DCL) in the field of bioacoustics. This goal is primarily achieved by building a generic framework for detection-classification (DC) using a fast, efficient and scalable architecture, demonstrating the capabilities of this system using on a variety of low-frequency mid-frequency cetacean sounds. Two primary goals are to develop transferable technologies for detection and classification in, one: the area of advanced algorithms, such as deep learning and other methods; and two: advanced systems, capable of real-time and archival processing. For each key area, we will focus on producing publications from this work and providing tools and software to the community where/when possible. Currently massive amounts of acoustic data are being collected by various institutions, corporations and national defense agencies. The long-term goal is to provide technical capability to analyze the data using automatic algorithms for (DC) based on machine intelligence. The goal of the automation is to provide effective and efficient mechanisms by which to process large acoustic datasets for understanding the bioacoustic behaviors of marine mammals. This capability will provide insights into the potential ecological impacts and influences of anthropogenic ocean sounds. We aim to investigate advancing the state of the art of detection, classification and localization (DCL) in the field of bioacoustics. The two primary goals are to develop transferable technologies for detection and classification in: (1) the area of advanced algorithms, such as deep learning and other methods; and (2) advanced systems, capable of real-time and archival and processing. This project will focus on long-term, continuous datasets to provide automatic recognition, minimizing human time to annotate the signals. Effort will begin by focusing on several years of multi-channel acoustic data collected in the Stellwagen Bank National Marine Sanctuary (SBNMS) between 2006 and 2010. The following work outlines an approach for automatic detection and recognition of periodic pulse train signals using a multi-stage process based on spectrogram edge detection, energy projection and classification. The method has been implemented to automatically detect and recognize pulse train songs of minke whales. While the long term goal of this work is to properly identify and detect minke songs from large multi-year datasets, this effort was developed using sounds off the coast of Massachusetts, in the Stellwagen Bank National Marine Sanctuary. The detection methodology is presented and evaluated on 232 continuous hours of acoustic recordings and a qualitative analysis of machine learning classifiers and their performance is described. The trained automatic detection and classification system is applied to 120 continuous hours, comprised of various challenges such as broadband and narrowband noises, low SNR, and other pulse train signatures.
