We propose a new, modular, open-source, Python-based 3D+time fMRI data simulation software, \emph{SNAKE-fMRI}, which stands for \emph{S}imulator from \emph{N}eurovascular coupling to \emph{A}cquisition of \emph{K}-space data for \emph{E}xploration of fMRI acquisition techniques.Unlike existing tools, the goal here is to simulate the complete chain of fMRI data acquisition, from the spatio-temporal design of evoked brain responses to various multi-coil k-space data 3D sampling strategies, with the possibility of extending the forward acquisition model to various noise and artifact sources while remaining memory-efficient.By using this \emph{in silico} setup, we are thus able to provide realistic and reproducible ground truth for fMRI reconstruction methods in 3D accelerated acquisition settings and explore the influence of critical parameters, such as the acceleration factor and signal-to-noise ratio~(SNR), on downstream tasks of image reconstruction and statistical analysis of evoked brain activity.We present three scenarios of increasing complexity to showcase the flexibility, versatility, and fidelity of \emph{SNAKE-fMRI}: From a temporally-fixed full 3D Cartesian to various 3D non-Cartesian sampling patterns, we can compare -- with reproducibility guarantees -- how experimental paradigms, acquisition strategies and reconstruction methods contribute and interact together, affecting the downstream statistical analysis.

The brain criticality framework has largely considered brain dynamics to be monofractal even though experimental evidence suggests that the brain exhibits significant multifractality. To understand how multifractality may emerge in critical-like systems, we use a computational model for critical neural oscillations. We find that multifractality emerges near a synchronization phase transition. These findings show multifractality in temporal dynamics peaks at criticality in neural fields, providing a generative model for interpreting multifractality in brain recordings.

We benchmark the current existing methods to jointly learn non-Cartesian k-space trajectory and reconstruction: PILOT, BJORK, and compare them with those obtained from the recently developed generalized hybrid learning (HybLearn) framework. We present the advantages of using projected gradient descent to enforce MR scanner hardware constraints as compared to using added penalties in the cost function. Further, we use the novel HybLearn scheme to jointly learn and compare our results through a retrospective study on fastMRI validation dataset.

Compressed sensing (CS) in Magnetic resonance Imaging (MRI) essentially involves the optimization of 1) the sampling pattern in k-space under MR hardware constraints and 2) image reconstruction from the undersampled k-space data. Recently, deep learning methods have allowed the community to address both problems simultaneously, especially in the non-Cartesian acquisition setting. This paper aims to contribute to this field by tackling some major concerns in existing approaches.Regarding the learning of the sampling pattern, we perform ablation studies using parameter-free reconstructions like the density compensated (DCp) adjoint operator of the nonuniform fast Fourier transform (NUFFT) to ensure that the learned k-space trajectories actually sample the center of k-space densely. Additionally we optimize these trajectories by embedding a projected gradient descent algorithm over the hardware MR constraints. Later, we introduce a novel hybrid learning approach that operates across multiple resolutions to jointly optimize the reconstruction network and the k-space trajectory and present improved image reconstruction quality at 20-fold acceleration factor on T1 and T2-weighted images on the fastMRI dataset with SSIM scores of nearly 0.92-0.95 in our retrospective studies.

The Spreading Projection Algorithm for Rapid K-space samplING, or SPARKLING, is an optimization-driven method that has been recently introduced for accelerated 2D T2*-w MRI using compressed sensing. It has then been extended to address 3D imaging using either stacks of 2D sampling patterns or a local 3D strategy that optimizes a single sampling trajectory at a time. 2D SPARKLING actually performs variable density sampling (VDS) along a prescribed target density while maximizing sampling efficiency and meeting the gradient-based hardware constraints. However, 3D SPARKLING has remained limited in terms of acceleration factors along the third dimension if one wants to preserve a peaky point spread function (PSF) and thus good image quality. In this paper, in order to achieve higher acceleration factors in 3D imaging while preserving image quality, we propose a new efficient algorithm that performs optimization on full 3D SPARKLING. The proposed implementation based on fast multipole methods (FMM) allows us to design sampling patterns with up to 10^7 k-space samples, thus opening the door to 3D VDS. We compare multi-CPU and GPU implementations and demonstrate that the latter is optimal for 3D imaging in the high-resolution acquisition regime (600$\mu$m isotropic). Finally, we show that this novel optimization for full 3D SPARKLING outperforms stacking strategies or 3D twisted projection imaging through retrospective and prospective studies on NIST phantom and in vivo brain scans at 3 Tesla. Overall the proposed method allows for 2.5-3.75x shorter scan times compared to GRAPPA-4 parallel imaging acquisition at 3 Tesla without compromising image quality.

We perform a qualitative analysis of performance of XPDNet, a state-of-the-art deep learning approach for MRI reconstruction, compared to GRAPPA, a classical approach. We do this in multiple settings, in particular testing the robustness of the XPDNet to unseen settings, and show that the XPDNet can to some degree generalize well., Comment: Presented at ISMRM 2021

In recent years, implicit deep learning has emerged as a method to increase the effective depth of deep neural networks. While their training is memory-efficient, they are still significantly slower to train than their explicit counterparts. In Deep Equilibrium Models (DEQs), the training is performed as a bi-level problem, and its computational complexity is partially driven by the iterative inversion of a huge Jacobian matrix. In this paper, we propose a novel strategy to tackle this computational bottleneck from which many bi-level problems suffer. The main idea is to use the quasi-Newton matrices from the forward pass to efficiently approximate the inverse Jacobian matrix in the direction needed for the gradient computation. We provide a theorem that motivates using our method with the original forward algorithms. In addition, by modifying these forward algorithms, we further provide theoretical guarantees that our method asymptotically estimates the true implicit gradient. We empirically study this approach and the recent Jacobian-Free method in different settings, ranging from hyperparameter optimization to large Multiscale DEQs (MDEQs) applied to CIFAR and ImageNet. Both methods reduce significantly the computational cost of the backward pass. While SHINE has a clear advantage on hyperparameter optimization problems, both methods attain similar computational performances for larger scale problems such as MDEQs at the cost of a limited performance drop compared to the original models., Comment: Accepted as a spotlight to ICLR 2022

The SPARKLING algorithm was originally developed for accelerated 2D magnetic resonance imaging (MRI) in the compressed sensing (CS) context. It yields non-Cartesian sampling trajectories that jointly fulfill a target sampling density while each individual trajectory complies with MR hardware constraints. However, the two main limitations of SPARKLING are first that the optimal target sampling density is unknown and thus a user-defined parameter and second that this sampling pattern generation remains disconnected from MR image reconstruction thus from the optimization of image quality. Recently, datadriven learning schemes such as LOUPE have been proposed to learn a discrete sampling pattern, by jointly optimizing the whole pipeline from data acquisition to image reconstruction. In this work, we merge these methods with a state-of-the-art deep neural network for image reconstruction, called XPDNET, to learn the optimal target sampling density. Next, this density is used as input parameter to SPARKLING to obtain 20x accelerated non-Cartesian trajectories. These trajectories are tested on retrospective compressed sensing (CS) studies and show superior performance in terms of image quality with both deep learning (DL) and conventional CS reconstruction schemes.

Deep neural networks have recently been thoroughly investigated as a powerful tool for MRI reconstruction. There is a lack of research, however, regarding their use for a specific setting of MRI, namely non-Cartesian acquisitions. In this work, we introduce a novel kind of deep neural networks to tackle this problem, namely density compensated unrolled neural networks, which rely on Density Compensation to correct the uneven weighting of the k-space. We assess their efficiency on the publicly available fastMRI dataset, and perform a small ablation study. Our results show that the density-compensated unrolled neural networks outperform the different baselines, and that all parts of the design are needed. We also open source our code, in particular a Non-Uniform Fast Fourier transform for TensorFlow.

Accelerating MRI scans is one of the principal outstanding problems in the MRI research community. Towards this goal, we hosted the second fastMRI competition targeted towards reconstructing MR images with subsampled k-space data. We provided participants with data from 7,299 clinical brain scans (de-identified via a HIPAA-compliant procedure by NYU Langone Health), holding back the fully-sampled data from 894 of these scans for challenge evaluation purposes. In contrast to the 2019 challenge, we focused our radiologist evaluations on pathological assessment in brain images. We also debuted a new Transfer track that required participants to submit models evaluated on MRI scanners from outside the training set. We received 19 submissions from eight different groups. Results showed one team scoring best in both SSIM scores and qualitative radiologist evaluations. We also performed analysis on alternative metrics to mitigate the effects of background noise and collected feedback from the participants to inform future challenges. Deep neural networks have proven extremely efficient at solving a wide rangeof inverse problems, but most often the uncertainty on the solution they provideis hard to quantify. In this work, we propose a generic Bayesian framework forsolving inverse problems, in which we limit the use of deep neural networks tolearning a prior distribution on the signals to recover. We adopt recent denoisingscore matching techniques to learn this prior from data, and subsequently use it aspart of an annealed Hamiltonian Monte-Carlo scheme to sample the full posteriorof image inverse problems. We apply this framework to Magnetic ResonanceImage (MRI) reconstruction and illustrate how this approach not only yields highquality reconstructions but can also be used to assess the uncertainty on particularfeatures of a reconstructed image.

We present a new neural network, the XPDNet, for MRI reconstruction from periodically under-sampled multi-coil data. We inform the design of this network by taking best practices from MRI reconstruction and computer vision. In the present note we develop some theoretical results in the theory of anisotropic compressed sensing that allow to take structured sparsity and variable density structured sampling into account. We expect that the obtained results will be useful to derive explicit expressions for optimal sampling strategies in the non-Cartesian (radial, spiral, etc.) setting in MRI.

Principal component analysis (PCA) is an exploratory tool widely used in data analysis to uncover dominant patterns of variability within a population. Despite its ability to represent a data set in a low-dimensional space, the interpretability of PCA remains limited. However, in neuroimaging, it is essential to uncover clinically interpretable phenotypic markers that would account for the main variability in the brain images of a population. Recently, some alternatives to the standard PCA approach, such as Sparse PCA, have been proposed, their aim being to limit the density of the components. Nonetheless, sparsity alone does not entirely solve the interpretability problem, since it may yield scattered and unstable components. We hypothesized that the incorporation of prior information regarding the structure of the data may lead to improved relevance and interpretability of brain patterns. We therefore present a simple extension of the popular PCA framework that adds structured sparsity penalties on the loading vectors in order to identify the few stable regions in the brain images accounting for most of the variability. Such structured sparsity can be obtained by combining l1 and total variation (TV) penalties, where the TV regularization encodes higher order information about the structure of the data. This paper presents the structured sparse PCA (denoted SPCA-TV) optimization framework and its resolution. We demonstrate the efficiency and versatility of SPCA-TV on three different data sets. The gains of SPCA-TV over unstructured approaches are significant,since SPCA-TV reveals the variability within a data set in the form of intelligible brain patterns that are easy to interpret, and are more stable across different samples., Comment: 10 pages, 4 figures

We consider the problem of projecting a probability measure $\pi$ on a set $\mathcal{M}\_N$ of Radon measures. The projection is defined as a solution of the following variational problem:\begin{equation*}\inf\_{\mu\in \mathcal{M}\_N} \|h\star (\mu - \pi)\|\_2^2,\end{equation*}where $h\in L^2(\Omega)$ is a kernel, $\Omega\subset \R^d$ and $\star$ denotes the convolution operator.To motivate and illustrate our study, we show that this problem arises naturally in various practical image rendering problems such as stippling (representing an image with $N$ dots) or continuous line drawing (representing an image with a continuous line).We provide a necessary and sufficient condition on the sequence $(\mathcal{M}\_N)\_{N\in \N}$ that ensures weak convergence of the projections $(\mu^*\_N)\_{N\in \N}$ to $\pi$.We then provide a numerical algorithm to solve a discretized version of the problem and show several illustrations related to computer-assisted synthesis of artistic paintings/drawings.

Performing k-space variable density sampling is a popular way of reducing scanning time in Magnetic Resonance Imaging (MRI). Unfortunately, given a sampling trajectory, it is not clear how to traverse it using gradient waveforms. In this paper, we actually show that existing methods [1, 2] can yield large traversal time if the trajectory contains high curvature areas. Therefore, we consider here a new method for gradient waveform design which is based on the projection of unrealistic initial trajectory onto the set of hardware constraints. Next, we show on realistic simulations that this algorithm allows implementing variable density trajectories resulting from the piecewise linear solution of the Travelling Salesman Problem in a reasonable time. Arterial Spin Labelling (ASL) functional Magnetic Resonance Imaging (fMRI) data provides a quantitative measure of blood perfusion, that can be correlated to neuronal activation. In contrast to BOLD measure, it is a direct measure of cerebral blood flow. However, ASL data has a lower SNR and resolution so that the recovery of the perfusion response of interest suffers from the contamination by a stronger hemodynamic component in the ASL signal. In this work we consider a model of both hemodynamic and perfusion components within the ASL signal. A physiological link between these two components is analyzed and used for a more accurate estimation of the perfusion response function in particular in the usual ASL low SNR conditions.

Standard detection of evoked brain activity in functional MRI (fMRI) relies on a fixed and known shape of the impulse response of the neurovascular coupling, namely the hemodynamic response function (HRF). To cope with this issue, the joint detection-estimation (JDE) framework has been proposed. This formalism enables to estimate a HRF per region but for doing so, it assumes a prior brain partition (or parcellation) regarding hemodynamic territories. This partition has to be accurate enough to recover accurate HRF shapes but has also to overcome the detection-estimation issue: the lack of hemodynamics information in the non-active positions. An hemodynamically-based parcellation method is proposed, consisting first of a feature extraction step, followed by a Gaussian Mixture-based parcellation, which considers the injection of the activation levels in the parcellation process, in order to overcome the detection-estimation issue and find the underlying hemodynamics.

Fast coverage of k-space is a major concern to speed up data acquisition in Magnetic Resonance Imaging (MRI) and limit image distortions due to long echo train durations. The hardware gradient constraints (magnitude, slew rate) must be taken into account to collect a sufficient amount of samples in a minimal amount of time. However, sampling strategies (e.g., Compressed Sensing) and optimal gradient waveform design have been developed separately so far. The major flaw of existing methods is that they do not take the sampling density into account, the latter being central in sampling theory. In particular, methods using optimal control tend to agglutinate samples in high curvature areas. In this paper, we develop an iterative algorithm to project any parameterization of k-space trajectories onto the set of feasible curves that fulfills the gradient constraints. We show that our projection algorithm provides a more efficient alternative than existinf approaches and that it can be a way of reducing acquisition time while maintaining sampling density for piece-wise linear trajectories.

Despite the common usage of a canonical, data-independent, hemodynamic response function (HRF), it is known that the shape of the HRF varies across brain regions and subjects. This suggests that a data-driven estimation of this function could lead to more statistical power when modeling BOLD fMRI data. However, unconstrained estimation of the HRF can yield highly unstable results when the number of free parameters is large. We develop a method for the joint estimation of activation and HRF using a rank constraint causing the estimated HRF to be equal across events/conditions, yet permitting it to be different across voxels. Model estimation leads to an optimization problem that we propose to solve with an efficient quasi-Newton method exploiting fast gradient computations. This model, called GLM with Rank-1 constraint (R1-GLM), can be extended to the setting of GLM with separate designs which has been shown to improve decoding accuracy in brain activity decoding experiments. We compare 10 different HRF modeling methods in terms of encoding and decoding score in two different datasets. Our results show that the R1-GLM model significantly outperforms competing methods in both encoding and decoding settings, positioning it as an attractive method both from the points of view of accuracy and computational efficiency., Comment: appears in NeuroImage (2015)

Reducing acquisition time is a crucial challenge for many imaging techniques. Compressed Sensing (CS) theory offers an appealing framework to address this issue since it provides theoretical guarantees on the reconstruction of sparse signals by projection on a low dimensional linear subspace. In this paper, we focus on a setting where the imaging device allows to sense a fixed set of measurements. We first discuss the choice of an optimal sampling subspace (smallest subset) allowing perfect reconstruction of sparse signals. Its standard design relies on the random drawing of independent measurements. We discuss how to select the drawing distribution and show that a mixed strategy involving partial deterministic sampling and independent drawings can help breaking the so-called "coherence barrier". Unfortunately, independent random sampling is irrelevant for many acquisition devices owing to acquisition constraints. To overcome this limitation, the notion of Variable Density Samplers (VDS) is introduced and defined as a stochastic process with a prescribed limit empirical measure. It encompasses samplers based on independent measurements or continuous curves. The latter are crucial to extend CS results to actual applications. Our main contribution lies in two original continuous VDS. The first one relies on random walks over the acquisition space whereas the second one is heuristically driven and rests on the approximate solution of a Traveling Salesman Problem. Theoretical analysis and retrospective CS simulations in magnetic resonance imaging highlight that the TSP-based solution provides improved reconstructed images in terms of signal-to-noise ratio compared to standard sampling schemes (spiral, radial, 3D iid...).

Since its discovery over the last decade, Compressed Sensing (CS) has been successfully applied to Magnetic Reso- nance Imaging (MRI). It has been shown to be a powerful way to reduce scanning time without sacrificing image quality. MR images are actually strongly compressible in a wavelet basis, the latter being largely incoherent with the k-space or spatial Fourier domain where acquisition is performed. Nevertheless, since its first application to MRI [1], the theoretical justification of actual k-space sampling strategies is questionable. Indeed, the vast majority of k-space sampling distributions have been heuris- tically designed (e.g., variable density) or driven by experimental feasibility considerations (e.g., random radial or spiral sampling to achieve smoothness k-space trajectory). In this paper, we try to reconcile very recent CS results with the MRI specificities (mag- netic field gradients) by enforcing the measurements, i.e. samples of k-space, to fit continuous trajectories. To this end, we propose random walk continuous sampling based on Markov chains and we compare the reconstruction quality of this scheme to the state- of-the art.

The structure of Magnetic Resonance Images (MRI) and especially their compressibility in an appropriate representation basis enables the application of the compressive sensing theory, which guarantees exact image recovery from incomplete measurements. According to recent theoretical conditions on the reconstruction guarantees, the optimal strategy is to downsample the k-space using an independent drawing of the acquisition basis entries. Here, we first bring a novel answer to the synthesis problem, which amounts to deriving the op- timal distribution (according to a given criterion) from which the data should be sampled. Then, given that the sparsity hypothesis is not fulfilled in the k-space center in MRI, we extend this approach by densely sampling this center and drawing the remaining samples from the optimal distribution. Compressed sensing theory indicates that selecting a few measurements independently at random is a near optimal strategy to sense sparse or compressible signals. This is infeasible in practice for many acquisition devices that acquire sam- ples along continuous trajectories. Examples include magnetic resonance imaging (MRI), radio-interferometry, mobile-robot sampling, ... In this paper, we propose to generate continuous sampling trajectories by drawing a small set of measurements independently and joining them using a travelling salesman problem solver. Our contribution lies in the theoretical derivation of the appropriate probability density of the initial drawings. In standard clinical within-subject analyses of event-related fMRI data, two steps are usually performed separately: detection of brain activity and estimation of the hemodynamic response. Because these two steps are inherently linked, we adopt the so-called region-based Joint Detection-Estimation (JDE) framework that addresses this joint issue using a multivariate inference for detection and estimation. JDE is built by making use of a regional bilinear generative model of the BOLD response and constraining the parameter estimation by physiological priors using temporal and spatial information in a Markovian modeling. In contrast to previous works that use Markov Chain Monte Carlo (MCMC) techniques to approximate the resulting intractable posterior distribution, we recast the JDE into a missing data framework and derive a Variational Expectation-Maximization (VEM) algorithm for its inference. A variational approximation is used to approximate the Markovian model in the unsupervised spatially adaptive JDE inference, which allows fine automatic tuning of spatial regularisation parameters. It follows a new algorithm that exhibits interesting properties compared to the previously used MCMC-based approach. Experiments on artificial and real data show that VEM-JDE is robust to model mis-specification and provides computational gain while maintaining good performance in terms of activation detection and hemodynamic shape recovery.

Parallel MRI is a fast imaging technique that enables the acquisition of highly resolved images in space or/and in time. The performance of parallel imaging strongly depends on the reconstruction algorithm, which can proceed either in the original k-space (GRAPPA, SMASH) or in the image domain (SENSE-like methods). To improve the performance of the widely used SENSE algorithm, 2D- or slice-specific regularization in the wavelet domain has been deeply investigated. In this paper, we extend this approach using 3D-wavelet representations in order to handle all slices together and address reconstruction artifacts which propagate across adjacent slices. The gain induced by such extension (3D-Unconstrained Wavelet Regularized -SENSE: 3D-UWR-SENSE) is validated on anatomical image reconstruction where no temporal acquisition is considered. Another important extension accounts for temporal correlations that exist between successive scans in functional MRI (fMRI). In addition to the case of 2D+t acquisition schemes addressed by some other methods like kt-FOCUSS, our approach allows us to deal with 3D+t acquisition schemes which are widely used in neuroimaging. The resulting 3D-UWR-SENSE and 4D-UWR-SENSE reconstruction schemes are fully unsupervised in the sense that all regularization parameters are estimated in the maximum likelihood sense on a reference scan. The gain induced by such extensions is illustrated on both anatomical and functional image reconstruction, and also measured in terms of statistical sensitivity for the 4D-UWR-SENSE approach during a fast event-related fMRI protocol. Our 4D-UWR-SENSE algorithm outperforms the SENSE reconstruction at the subject and group levels (15 subjects) for different contrasts of interest (eg, motor or computation tasks) and using different parallel acceleration factors (R=2 and R=4) on 2x2x3mm3 EPI images., Comment: arXiv admin note: substantial text overlap with arXiv:1103.3532

Spatial Independent Components Analysis (ICA) is increasingly used in the context of functional Magnetic Resonance Imaging (fMRI) to study cognition and brain pathologies. Salient features present in some of the extracted Independent Components (ICs) can be interpreted as brain networks, but the segmentation of the corresponding regions from ICs is still ill-controlled. Here we propose a new ICA-based procedure for extraction of sparse features from fMRI datasets. Specifically, we introduce a new thresholding procedure that controls the deviation from isotropy in the ICA mixing model. Unlike current heuristics, our procedure guarantees an exact, possibly conservative, level of specificity in feature detection. We evaluate the sensitivity and specificity of the method on synthetic and fMRI data and show that it outperforms state-of-the-art approaches.

To reduce scanning time and/or improve spatial/temporal resolution in some MRI applications, parallel MRI (pMRI) acquisition techniques with multiple coils acquisition have emerged since the early 1990s as powerful 3D imaging methods that allow faster acquisition of reduced Field of View (FOV) images. In these techniques, the full FOV image has to be reconstructed from the resulting acquired undersampled k-space data. To this end, several reconstruction techniques have been proposed such as the widely-used SENSE method. However, the reconstructed image generally presents artifacts when perturbations occur in both the measured data and the estimated coil sensitivity maps. In this paper, we aim at achieving good reconstructed image quality when using low magnetic field and high reduction factor. Under these severe experimental conditions, neither the SENSE method nor the Tikhonov regularization in the image domain give convincing results. To this aim, we present a novel method for SENSE-based reconstruction which proceeds with regularization in the complex wavelet domain. To further enhance the reconstructed image quality, local convex constraints are added in the regularization process. In vivo experiments carried out on Gradient-Echo (GRE) anatomical and Echo-Planar Imaging (EPI) functional MRI data at 1.5 Tesla indicate that the proposed algorithm provides reconstructed images with reduced artifacts for high reduction factor.
