Abstract

The aim of the Committee for Open Science's Electronic Laboratory Notebook Working Group is to put forward an analysis methodology for scientific teams who need to choose an electronic laboratory notebook (ELN). An ELN is the dematerialised digital version of the conventional lab notebook which is basically a logbook used to detail the day-to-day activities of research projects. Researchers use it to list descriptions of the experiments and protocols they use along with details of each individual's contribution. The working group makes recommendations on the need for the different tools scientists use to be interoperable and sets out criteria to help researchers choose the right tool. It does not provide absolute elements of comparison between different tools and does not recommend a single tool for use by the whole higher education and research community. The report also includes a comparative list of existing tools along with a method for implementing an ELN.; Le groupe de travail « Cahier de laboratoire électronique », du Comité pour la science ouverte, a pour objectif de proposer une méthodologie d’analyse aux équipes scientifiques ayant à faire le choix d’un cahier de laboratoire électronique (désigné par l’acronyme ELN [Electronic Lab Notebook]). L’ELN est la version numérique dématérialisée du cahier de laboratoire. Celui-ci est un journal de bord employé pour détailler au quotidien les activités liées aux projets de recherche. Il assure le suivi du descriptif des expériences et des protocoles utilisés ainsi que les contributions de chacune et chacun. Le groupe de travail énonce des recommandations relatives à la nécessaire interopérabilité entre différents outils utilisés par les scientifiques et des critères d’aide à la décision pour le choix d’un outil. Il ne fournit pas des éléments absolus de comparaison entre différents outils, ni de préconisations pour l’adoption d’un outil unique pour l’ensemble de la communauté de l’enseignement supérieur et de la recherche. Le rapport comprend une liste comparative d’outils existants ainsi qu’une méthode pour mener à bien l’implémentation d’un tel outil.

Abstract

International audience; Abstract. The mechanistic model GO+ describes the functioning and growth of managed forests based upon biophysical and biogeochemical processes. The biophysical and biogeochemical processes included are modelled using standard formulations of radiative transfer, convective heat exchange, evapotranspiration, photosynthesis, respiration, plant phenology, growth and mortality, biomass nutrient content, and soil carbon dynamics. The forest ecosystem is modelled as three layers, namely the tree overstorey, understorey and soil. The vegetation layers include stems, branches and foliage and are partitioned dynamically between sunlit and shaded fractions. The soil carbon submodel is an adaption of the Roth-C model to simulate the impact of forest operations. The model runs at an hourly time step. It represents a forest stand covering typically 1 ha and can be straightforwardly upscaled across gridded data at regional, country or continental levels. GO+ accounts for both the immediate and long-term impacts of forest operations on energy, water and carbon exchanges within the soil–vegetation–atmosphere continuum. It includes exhaustive and versatile descriptions of management operations (soil preparation, regeneration, vegetation control, selective thinning, clear-cutting, coppicing, etc.), thus permitting the effects of a wide variety of forest management strategies to be estimated: from close to nature to intensive. This paper examines the sensitivity of the model to its main parameters and estimates how errors in parameter values are propagated into the predicted values of its main output variables.The sensitivity analysis demonstrates an interaction between the sensitivity of variables, with the climate and soil hydraulic properties being dominant under dry conditions but the leaf biochemical properties being most influential with wet soil. The sensitivity profile of the model changes from short to long timescales due to the cumulative effects of the fluxes of carbon, energy and water on the stand growth and canopy structure. Apart from a few specific cases, the model simulations are close to the values of the observations of atmospheric exchanges, tree growth, and soil carbon and water stock changes monitored over Douglas fir, European beech and pine forests of different ages. We also illustrate the capacity of the GO+ model to simulate the provision of key ecosystem services, such as the long-term storage of carbon in biomass and soil under various management and climate scenarios.

Abstract

International audience; (2020) Environmental control of land-atmosphere CO 2 fluxes from temperate ecosystems: a statistical approach based on homogenized time series from five land-use types, ABSTRACT We assembled homogenized long-term time series, up to 19 years, of measurements of net ecosystem exchange of CO 2 (NEE) and its partitioning between gross primary production (GPP) and respiration (R eco) for five different ecosystems representing the main plant functional types (PFTs) in France. Part of these data was analyzed to determine the influence of the main environmental variables on carbon fluxes between temperate ecosystems and the atmosphere, and to investigate the temporal patterns of their variations. A multi-temporal statistical analysis of the time series was conducted using random forest (RF) and wavelet coherence approaches. The RF analysis showed that, in all ecosystems, the incident solar radiation was highly correlated with GPP and that GPP was better correlated with the temporal variations of NEE than R eco. The air temperature was the second most important driver in ecosystems with seasonal foliage, i.e., deciduous forest, cropland and grassland; whereas variables related to air or soil drought were prominent in evergreen forest sites. The environmental control on CO 2 fluxes was tighter at high frequency suggesting an increased resilience to environmental variations at longer time spans. The spectral analysis performed on three of the five sites selected revealed contrasting temporal patterns of the cross-coherence between CO 2 fluxes and climate variables among ecosystems; these were related to the respective PFT, management and soil conditions. In all PFTs, the power spectrum of GPP was well correlated with NEE and clearly different from R eco. The spectral correlation analysis showed that the canopy phenology and disturbance regime condition the spectral correlation patterns of GPP and R eco with the soil moisture and atmospheric vapour deficit.

Abstract

The mechanistic model GO+ describes the functioning and growth of managed forests based upon biophysical and biogeochemical processes. The biophysical and biogeochemical processes included are modelled using standard formulations of radiative transfer, convective heat exchange, evapotranspiration, photosynthesis, respiration, plant phenology, growth and mortality, biomass nutrient content, and soil carbon dynamics. The forest ecosystem is modelled as three layers, namely the tree overstorey, understorey and soil. The vegetation layers include stems, branches and foliage and are partitioned dynamically between sunlit and shaded fractions. The soil carbon submodel is an adaption of the Roth-C model to simulate the impact of forest operations. The model runs at an hourly time step. It represents a forest stand covering typically 1 ha and can be straightforwardly upscaled across gridded data at regional, country or continental levels. GO+ accounts for both the immediate and long-term impacts of forest operations on energy, water and carbon exchanges within the soil–vegetation–atmosphere continuum. It includes exhaustive and versatile descriptions of management operations (soil preparation, regeneration, vegetation control, selective thinning, clear-cutting, coppicing, etc.), thus permitting the effects of a wide variety of forest management strategies to be estimated: from close to nature to intensive. This paper examines the sensitivity of the model to its main parameters and estimates how errors in parameter values are propagated into the predicted values of its main output variables.The sensitivity analysis demonstrates an interaction between the sensitivity of variables, with the climate and soil hydraulic properties being dominant under dry conditions but the leaf biochemical properties being most influential with wet soil. The sensitivity profile of the model changes from short to long timescales due to the cumulative effects of the fluxes of carbon, energy and water on the stand growth and canopy structure. Apart from a few specific cases, the model simulations are close to the values of the observations of atmospheric exchanges, tree growth, and soil carbon and water stock changes monitored over Douglas fir, European beech and pine forests of different ages. We also illustrate the capacity of the GO+ model to simulate the provision of key ecosystem services, such as the long-term storage of carbon in biomass and soil under various management and climate scenarios.

International audience; INRA (National Institute of Agricultural Research) has set up the AQUI network in the Bordeaux-Aquitaine region (southwestern France) in the framework of the SMOS cal/val activities. This network includes sites of in situ measurements which have been equipped with sensors measuring soil moisture (SM) and temperature, at various depths, and the height of the groundwater table. Four sites were installed in the Les Landes forest, which is one of the largest coniferous forests in Europpe, and one site was installed close to vineyard fields of the Bordeaux Graves region. First results of the evaluation of the SM data retrieved from the L-band SMOS and SMAP passive microwave radiometers over the AQUI network are presented. The AQUI network was included in ISMN (International Soil moisture Network) in 2018.

L'objectif de ce résumé est de présenter SYFILLIS (SYstème de Flux de données ILLImité Spatialement). Après une première partie relative à l'infrastructure d'acquisition, nous développerons son architecture informatique puis nous exposerons les perspectives d’évolutions. L’infrastructure actuelle d'acquisition au sein des différents projets de l’unité ISPA (5 projets dont 3 européens) est composée de dispositifs hétéroclites (4 ordinateurs, 600 capteurs, 60 webcams et 40 centrales) répartis sur 80 sites en France et en Europe et de 4 types de connexions IP (Satellites, 3G, Fibre optique et Ethernet). Afin d’assurer la continuité des mesures et d’en améliorer le suivi et la qualité, il a été nécessaire de mettre en place différents outils automatiques pour la collecte, le post-traitement, le monitoring et la mise à disponibilité des données au travers d’une architecture informatique modulable pour 20 utilisateurs quotidiens. Cette infrastructure est composée de 2 serveurs pour la centralisation des dispositifs de mesures (Xylofront et serveur Europhen) et de 2 serveurs mirrorrés pour la mise à disposition des données et de leurs métadonnées. Une des prochaines évolutions sera l’intégration des futurs dispositifs communicants sur le réseau bas débit Sigfox.

International audience; The gas sampling system (GSS), which carries air from the sampling point to the IRGA, is an essential component of the eddy covariance system. It has to meet several constraints, among which minimizing high frequency attenuation of concentration measurement and keeping pressure drop in the measurement cell in an acceptable range. Rain cup, filters, tubes and pumps are key elements of this system and need proper dimensioning. The elaboration of the ICOS protocol for IRGA required such dimensioning and optimization. Laboratory and field measurements were carried out with this aim. In the laboratory, a dynamic calibration bench was developed to investigate experimentally the pressure drop and the concentration fluctuation attenuation caused by different filters. In the field, three LI-7200 equipped with different GSS were installed and run at the Dorinne Terrestrial Observatory (ICOS-Belgium).

Abstract

International audience; Temperate and tropical forests are increasingly exploited for wood and biomass extraction and only one third of forest area was considered as primary in the recent FRA in 2010. Management practices affect the soil-forest-atmosphere continuum through various effects on soil and surface properties. They result ultimately in either positive or negative changes in the biomass and soil carbon pools but, if any, few datasets or modeling tools are available for quantifying their impacts on the net carbon balance of forest stands. To analyse these effects, the net half-hourly fluxes of CO2, water vapour and heat exchanges were monitored for 23 years in two closed stands of maritime pines in southwestern France. Carbon content of the aboveground biomass was measured annually and soil pools 10-early in the younger stand and 5-yearly in the mature stand. For analysing the data collected and disentangling the climate and management effects, we used the three components process-based model GRAECO+ (Loustau et al. this session) linking a 3D radiative transfer and photosynthesis model, MAESTRA, a soil carbon model adapted from ROTH-C and a plant growth model.Eddy flux data were processed, gapfilled and partitioned using the methodological recommendations (Aubinet et al. 2000, Adv. Eco. Res:30, 114-173, Falge et al. 2001, Agr. For. Meteo. : 107, 43-69, Reichstein et al. 2005, Glob. Change Biol., 11:1424-1439). Analysis of the sequence showed that, whether by an increased sensitivity to soil drought compared to the pines or by a rapid re-colonization of the inter-row after understorey removal and plowing, the weeded vegetation contributed to create specific intra-annual dynamics of the fluxes and therefore, controls the dynamics of carbon balance of the stand.After three growing seasons, the stand was already a carbon sink, but the impact of thinning and weeded vegetation removal at the age of 5-year brought the balance to almost neutral. We interpret this change as the combined effects of the reduction of the LAI, the enhancement of the heterotrophic respiration related to the decomposition of dead materials and the improvement of the mineralization of the large stock of soil organic matter by tillage. At the mature stage, the stand remains consistently a carbon sink and CO2 fluxes were insensitive to thinning. Conversely, the carbon balance was sensitive to climate effects as evidenced by repeated drastic reductions in NEP caused by soil drought. Our data underlines the importance of disturbances linked to forest management for the forest carbon balance during the early stage of tree growth. Since management intensification tends to shorten the forest life cycle and enhance the share of the young stages, our results confirm that the consequence of management operations on the carbon cycle in forest may revert intensified forest stands from a net sink to a source and should be accounted for carefully.

Abstract

International audience; The fate of carbon in the soil plant system was followed by using pulse-labelling of 10 m tall trees in the field with 13 CO2 for a short period of time. The study is conducted on three tree species (beech, oak and pine) that are among the major species in European forests. Trees are labelled at three distinct phenological phases during the growing season. The assimilated 13 C by plants during the pulse labelling was then tracked in soil CO2 efflux with a high temporal resolution using tuneable diode laser absorption spectrometry and in the microbial compartment from soil cores (root + mycorrhiza transfer) and in mesh cores that permit the ingrowth of mycorrhiza hyphae but exclude roots (no-root cores).

Abstract

Drought and heat events, such as the 2018 European drought, interact with the exchange of energy between the land surface and the atmosphere, potentially affecting albedo, sensible and latent heat fluxes, as well as CO 2 exchange. Each of these quantities may aggravate or mitigate the drought, heat, their side effects on productivity, water scarcity and global warming. We used measurements of 56 eddy covariance sites across Europe to examine the response of fluxes to extreme drought prevailing most of the year 2018 and how the response differed across various ecosystem types (forests, grasslands, croplands and peatlands). Each component of the surface radiation and energy balance observed in 2018 was compared to available data per site during a reference period 2004-2017. Based on anomalies in precipitation and reference evapotranspiration, we classified 46 sites as drought affected. These received on average 9% more solar radiation and released 32% more sensible heat to the atmosphere compared to the mean of the reference period. In general, drought decreased net CO 2 uptake by 17.8%, but did not significantly change net evapotranspiration. The response of these fluxes differed characteristically between ecosystems; in particular, the general increase in the evaporative index was strongest in peatlands and weakest in croplands. Abstract

Phloem is the main pathway for transferring photosynthates belowground. In situ(13) C pulse labelling of trees 8-10 m tall was conducted in the field on 10 beech (Fagus sylvatica) trees, six sessile oak (Quercus petraea) trees and 10 maritime pine (Pinus pinaster) trees throughout the growing season. Respired (13) CO2 from trunks was tracked at different heights using tunable diode laser absorption spectrometry to determine time lags and the velocity of carbon transfer (V). The isotope composition of phloem extracts was measured on several occasions after labelling and used to estimate the rate constant of phloem sap outflux (kP ). Pulse labelling together with high-frequency measurement of the isotope composition of trunk CO2 efflux is a promising tool for studying phloem transport in the field. Seasonal variability in V was predicted in pine and oak by bivariate linear regressions with air temperature and soil water content. V differed among the three species consistently with known differences in phloem anatomy between broadleaf and coniferous trees. V increased with tree diameter in oak and beech, reflecting a nonlinear increase in volumetric flow with increasing bark cross-sectional area, which suggests changes in allocation pattern with tree diameter in broadleaf species.
