Abstract

BackgroundLarge-scale cancer epidemiology cohorts (CEC) have successfully collected, analyzed, and shared patient-reported data for years. CECs increasingly need to make their data more findable, accessible, interoperable, and reusable, or FAIR. How CECs should approach this transformation is unclear.MethodsThe California Teachers Study (CTS) is an observational CEC of 133,477 participants followed since 1995-1996. In 2014, we began updating our data storage, management, analysis, and sharing strategy. With the San Diego Supercomputer Center, we deployed a new infrastructure based on a data warehouse to integrate and manage data and a secure and shared workspace with documentation, software, and analytic tools that facilitate collaboration and accelerate analyses.ResultsOur new CTS infrastructure includes a data warehouse and data marts, which are focused subsets from the data warehouse designed for efficiency. The secure CTS workspace utilizes a remote desktop service that operates within a Health Insurance Portability and Accountability Act (HIPAA)- and Federal Information Security Management Act (FISMA)-compliant platform. Our infrastructure offers broad access to CTS data, includes statistical analysis and data visualization software and tools, flexibly manages other key data activities (e.g., cleaning, updates, and data sharing), and will continue to evolve to advance FAIR principles.ConclusionsOur scalable infrastructure provides the security, authorization, data model, metadata, and analytic tools needed to manage, share, and analyze CTS data in ways that are consistent with the NCI's Cancer Research Data Commons Framework.ImpactThe CTS's implementation of new infrastructure in an ongoing CEC demonstrates how population sciences can explore and embrace new cloud-based and analytics infrastructure to accelerate cancer research and translation.See all articles in this CEBP Focus section, "Modernizing Population Science."

Abstract

Semaglutide, a GLP-1 receptor agonist, reduces the risk of major adverse cardiovascular events (MACE) in people with overweight or obesity, but the effects of this drug on outcomes in patients with atherosclerotic cardiovascular disease and heart failure are unknown. We report a prespecified analysis of the effect of once-weekly subcutaneous semaglutide 2·4 mg on ischaemic and heart failure cardiovascular outcomes. We aimed to investigate if semaglutide was beneficial in patients with atherosclerotic cardiovascular disease with a history of heart failure compared with placebo; if there was a difference in outcome in patients designated as having heart failure with preserved ejection fraction compared with heart failure with reduced ejection fraction; and if the efficacy and safety of semaglutide in patients with heart failure was related to baseline characteristics or subtype of heart failure.

Abstract

The brain is the most crucial part of our human body which acts as central coordinating system for all the controlling and all regular functions of our body. The continuous growth of abnormal cells which creates certain mass of tissue is called as tumor. Tumor in the brain can be either formed inside the brain or gets into brain after formed at other part. But there is no clear information regarding the formation of brain tumor till date. Though the formation tumor in brain is not common or regular but the mortality rate of the infected people is very high because the brain is major part of body. So, it is very important get the treatment at the early stages of brain tumor but there is no direct procedure for detection and classification of tumor in the very first step of diagnosis. In actual medical diagnosis, mri images alone can’t be able to determine the detected tumor as either the cancerous or non-cancerous. But the tumor may be sometimes danger to life or may not be danger to life. Tumor inside the brain can be of either the benign(non- cancerous) or the malignant(cancerous). So, we need to detect the tumor from the MRI images through image processing and then to classify the detected tumor as it belongs to either the benign or malignant tumor. We are going to get the brain mri images as our dataset for our proposed method but the images we got may have the noise. So, we need to preprocess the image using the image preprocessing techniques. We are going to use several algorithms like thresholding, clustering to make the detection of tumor by using the image processing and image segmentation and after the detection of tumor we are going do feature extraction. This step involves the extraction of detected objects features using DWT. This extracted features are given as input to classifier algorithms like SVM’s and CNN after reduction of features using the PCA.

Abstract

We have developed the GEONGrid system for coordinating and managing naturally distributed computing, data, and cluster resources on the cyberinfrastructure. Recently, since the use of Grid technology is still very complex for researchers and scientists, the area of Grid Portals has made excellent progress. The Grid portal system is an emerging open Grid computing environment that promises to provide users with uniform seamless access to remote computing and data resources by providing an easy to use interface to cover over the complexity of more sophisticated Grid technologies. In this paper, we present our initial efforts in the design and implementation of service components in the GEONGrid portal. These service components may be implemented as Web services that follow the conventions of service‐oriented architecture design. In this approach, service components are self‐contained, have a well‐defined programming interface defined in WSDL, and communicate using SOAP messaging. In building a GEONGrid portal, we also use a component‐based user interface design. Portlets provide the desired component model for user interfaces in the same way as Web services. Using this approach, which allows Grid portals to be built out of reusable components, has the obvious advantages of reusability and modularity. Copyright © 2007 John Wiley & Sons, Ltd.

32. Service Based Support For Scientific Workflows

Abstract

A Problem Solving Environment (PSE) is a computer-based system that provides all the computational facilities necessary to solve a target class of problems, that is, it efficiently supports a specific set of scientific workflows. A special class of PSE's are those that rely on networks. Network-based PSEs are collections of distributed applications, interfaces, libraries, databases, programs, tools, clients, and intelligent agents, which facilitate user interaction and cooperative execution of the components charged with the solution tasks. Thus, the need for effective and efficient communication among the PSE components is obvious. This has resulted in a proliferation of communication building blocks, or middleware, for distributed scientific computing and problem solving. The most recent, and quite promising, option is the availability of network-based services, sometimes called Web Services. This work is concerned with evaluation of the feasibility, usability and effectiveness of service-based support for scientific workflows. A successful open source proof of concept architecture and framework was developed and assessed using a Bioinformatics scientific problem solving workflow. Access to the data, computations, and user interfaces is based on the services architecture and standards such as XML for data descriptions, WSDL for service descriptions, SOAP for service delivery, and UDDI for service registration and brokering. This service-oriented approach facilitates integration of disparate data acquisition and analysis applications that participate in complex scientific problem solving processes. The developed framework, called Scientific Data Management Service Workflow System, or SDMSWS, was found to be sufficiently flexible and versatile that it was possible to effect appliance-like composition and use of standard-conforming workflow services. An open-source solution, such as SDMSWS, enables services from different organizations, platforms and domains to interoperate seamlessly through standard interoperability protocols. This is contrasted with similar systems that implement proprietary service solutions. In order to compare SDMSWS with other systems that support scientific problem solving workflows, it was necessary to develop a set of measures. They include measures related to end-user issues, workflow issues, services issues, networking issues, and a variety of more general issues. The selection and the definition of the metrics, and the rational behind them, are discussed. The comparative analysis reveals that its open source nature has some distinct advantages. For example, the framework minimizes the customization and integration of new component workflow services, and it shows that, unlike commercial solutions, it is relatively independent of the service domains and can incorporate any network-based service that conforms to standard Web Services description and protocols. It is the finding of this work that complex distributed scientific workflows can be, and should be, supported using open-source service-based solutions. However, current standards, for workflow description, interchange and execution were found wanting and further work will be needed before one can depend on them in practical scientific workflow environments.
