The research results presented in this paper were obtained as part of the D2KAB project (Data to Knowledge in Agriculture and Biodiversity) which aims to develop semantic web-based tools to describe and make agronomical data actionable and accessible following the FAIR principles. We focus on constructing domain-specific Knowledge Graphs (KGs) from textual data sources, using Natural Language Processing (NLP) techniques to extract and structure relevant entities. Our approach is based on the formalization of a semantic data model using common linked open vocabularies such as the Web Annotation Ontology (OA) and the Provenance Ontology (PROV). The model was developed by formulating motivating scenarios and competency questions from domain experts. This model has been used to construct three different KGs from three distinct corpora: PubMed scientific publications on wheat and rice genetics and phenotyping, and French agricultural alert bulletins. The named entities to be recognized include genes, phenotypes, traits, genetic markers, taxa and phenological stages normalized using semantic resources such as the Wheat Trait and Phenotype Ontology (WTO), the French Crop Usage (FCU) thesaurus and the Plant Phenological Description Ontology (PPDO). Named entities were extracted using different NLP approaches and tools. The relevance of the semantic model was validated by implementing experts questions as SPARQL queries to be answered on the constructed RDF knowledge graphs. Our work demonstrates how domain-specific vocabularies and systematic querying of KGs can reveal hidden interactions and support agronomists in navigating vast amounts of data. The resources and transformation pipelines developed are publicly available in Git repositories.

This article describes our study on the alignment of two complementary knowledge graphs useful in agriculture: the thesaurus of cultivated plants in France named French Crop Usage (FCU) and the French national taxonomic repository TAXREF for fauna, flora, and fungi. FCU describes the usages of plants in agriculture: “tomatoes” are crops used for human food, and “grapevines” are crops used for human beverage. TAXREF describes biological taxa and associated scientific names: for example, a tomato species may be “Solanum lycopersicum” or a grapevine species may be “Vitis vinifera”. Both knowledge graphs contain vernacular names of plants but those names are ambiguous. Thus, a group of agricultural experts produced some mappings from FCU crops to TAXREF taxa. Moreover, new RDF properties have been defined to declare those new types of mapping relations between plant descriptions. The metadata for the mappings and the mapping set are encoded with the Simple Standard for Sharing Ontological Mappings (SSSOM), a new model which, among other qualities, offers means to report on provenance of particular interest for this study. The produced mappings are available for download in Recherche Data Gouv, the federated national platform for research data in France.

Abstract Background In life sciences, there has been a long-standing effort of standardization and integration of reference datasets and databases. Despite these efforts, many studies data are provided using specific and non-standard formats. This hampers the capacity to reuse the studies data in other pipelines, the capacity to reuse the pipelines results in other studies, and the capacity to enrich the data with additional information. The Regulatory Circuits project is one of the largest efforts for integrating human cell genomics data to predict tissue-specific transcription factor-genes interaction networks. In spite of its success, it exhibits the usual shortcomings limiting its update, its reuse (as a whole or partially), and its extension with new data samples. To address these limitations, the resource has previously been integrated in an RDF triplestore so that TF-gene interaction networks could be generated with two SPARQL queries. However, this triplestore did not store the computed networks and did not integrate metadata about tissues and samples, therefore limiting the reuse of this dataset. In particular, it does not enable to reuse only a portion of Regulatory Circuits if a study focuses on a subset of the tissues, nor to combine the samples described in the datasets with samples from other studies. Overall, these limitations advocate for the design of a complete, flexible and reusable representation of the Regulatory Circuits dataset based on Semantic Web technologies. Results We provide a modular RDF representation of the Regulatory Circuits, called Linked Extended Regulatory Circuits (LERC). It consists in (i) descriptions of biological and experimental context mapped to the references databases, (ii) annotations about TF-gene interactions at the sample level for 808 samples, (iii) annotations about TF-gene interactions at the tissue level for 394 tissues, (iv) metadata connecting the knowledge graphs cited above. LERC is based on a modular organisation into 1,205 RDF named graphs for representing the biological data, the sample-specific and the tissue-specific networks, and the corresponding metadata. In total it contains 3,910,794,050 triples and is available as a SPARQL endpoint. Conclusion The flexible and modular architecture of LERC supports biologically-relevant SPARQL queries. It allows an easy and fast querying of the resources related to the initial Regulatory Circuits datasets and facilitates its reuse in other studies. Abstract Background Artificial intelligence methods applied to electronic medical records (EMRs) hold the potential to help physicians save time by sharpening their analysis and decisions, thereby improving the health of patients. On the one hand, machine learning algorithms have proven their effectiveness in extracting information and exploiting knowledge extracted from data. On the other hand, knowledge graphs capture human knowledge by relying on conceptual schemas and formalization and supporting reasoning. Leveraging knowledge graphs that are legion in the medical field, it is possible to pre-process and enrich data representation used by machine learning algorithms. Medical data standardization is an opportunity to jointly exploit the richness of knowledge graphs and the capabilities of machine learning algorithms. Methods We propose to address the problem of hospitalization prediction for patients with an approach that enriches vector representation of EMRs with information extracted from different knowledge graphs before learning and predicting. In addition, we performed an automatic selection of features resulting from knowledge graphs to distinguish noisy ones from those that can benefit the decision making. We report the results of our experiments on the PRIMEGE PACA database that contains more than 600,000 consultations carried out by 17 general practitioners (GPs). Results A statistical evaluation shows that our proposed approach improves hospitalization prediction. More precisely, injecting features extracted from cross-domain knowledge graphs in the vector representation of EMRs given as input to the prediction algorithm significantly increases the F1 score of the prediction. Conclusions By injecting knowledge from recognized reference sources into the representation of EMRs, it is possible to significantly improve the prediction of medical events. Future work would be to evaluate the impact of a feature selection step coupled with a combination of features extracted from several knowledge graphs. A possible avenue is to study more hierarchical levels and properties related to concepts, as well as to integrate more semantic annotators to exploit unstructured data.

Regulations in the Building Industry are becoming increasingly complex and involve more than one technical area, covering products, components and project implementations. They also play an important role in ensuring the quality of a building, and to minimize its environmental impact. Control or conformance checking are becoming more complex every day, not only for industrials, but also for organizations charged with assessing the conformity of new products or processes. This paper will detail the approach taken by the CSTB (Centre Scientifique et Technique du Bâtiment) in order to simplify this conformance control task. The approach and the proposed solutions are based on semantic web technologies. For this purpose, we first establish a domain-ontology, which defines the main concepts involved and the relationships, including one based on OWL (Web Ontology Language) [1]. We rely on SBVR (Semantics of Business Vocabulary and Business Rules) [2] and SPARQL (SPARQL Protocol and RDF Query Language) [3] to reformulate the regulatory requirements written in natural language, respectively, in a controlled and formal language. We then structure our control process based on expert practices. Each elementary control step is defined as a SPARQL query and assembled into complex control processes “on demand”, according to the component tested and its semantic definition. Finally, we represent in RDF (Resource Description Framework) [4] the association between the SBVR rules and SPARQL queries representing the same regulatory constraints.

In recent years, Web APIs have become a de facto standard for exchanging machine-readable data on the Web. Despite this success, however, they often fail in making resource descriptions interoperable due to the fact that they rely on proprietary vocabularies that lack formal semantics. The Linked Data principles similarly seek the massive publication of data on the Web, yet with the specific goal of ensuring semantic interoperability. Given their complementary goals, it is commonly admitted that cross-fertilization could stem from the automatic combination of Linked Data and Web APIs. Towards this goal, in this paper we leverage the micro-service architectural principles to define a SPARQL Micro-Service architecture, aimed at querying Web APIs using SPARQL. A SPARQL micro-service is a lightweight SPARQL endpoint that provides access to a small, resource-centric, virtual graph. In this context, we argue that full SPARQL Query expressiveness can be supported efficiently without jeopardizing servers availability. Furthermore, we demonstrate how this architecture can be used to dynamically assign dereferenceable URIs to Web API resources that do not have URIs beforehand, thus literally “bringing„ Web APIs into the Web of Data. We believe that the emergence of an ecosystem of SPARQL micro-services published by independent providers would enable Linked Data-based applications to easily glean pieces of data from a wealth of distributed, scalable, and reliable services. We describe a working prototype implementation and we finally illustrate the use of SPARQL micro-services in the context of two real-life use cases related to the biodiversity domain, developed in collaboration with the French National Museum of Natural History.
