1. Influence of salinity on growth and cell volume in three strains of Prorocentrum cordatum (Dinophyceae)

Abstract

The aim of this work was to test whether salinity is the driving factor for size and physiological differences in the dinoflagellate Prorocentrum cordatum. Three strains, isolated from 3 sites with different salinities (the central Baltic Sea, Sweden, salinity 8; Chesapeake Bay, Maryland, USA, salinity 16; and the Gulf of Trieste, northern Adriatic Sea, Italy, salinity 32), were included in this study. Following their molecular and morphological characterisation, specific growth rates and dimensions were examined for each strain cultivated at all 3 salinities (i.e. 8, 16 and 32). The Adriatic strain always showed the largest cells and the Baltic strain the smallest. Adriatic and American strains showed lower specific growth rates at salinity 8 and highest at salinity 16. The Baltic strain growth rates were similar at all salinities. As salinity 16 proved to be optimal for the strains, additional parameters were further compared at this salinity: cell volume, particulate organic carbon, particulate nitrogen, delayed fluorescence and in vivo chl a fluorescence. The Adriatic strain had the highest particulate organic carbon, particulate nitrogen, and delayed and in vivo fluorescence. Conversely, the Baltic strain had the lowest values. Although the strains had different specific growth rates with respect to salinity, this was not the main driving factor for the different sizes and photosynthetic activity among the strains. Thus, although there was low genetic variability among strains from the 3 geographical areas, intraspecific variability was suggested.

Abstract

The Italian Network for Long-Term Ecological Research (LTER-Italy) is currently made of 79 sites organized in 25 parent sites, distributed all over the Italian territory in terrestrial, freshwater, transitional and marine water environments; it also includes 7 extraterritorial sites in Antarctica and in the Himalayas LTER-Italy management is regulated according to a Statute that identify an Assembly of sites' managers, an elected Coordinator, a Coordination Committee, and a Technical-Scientific Secretariat. Its development and consolidation have been closely linked to that of LTER-Europe, to which the Network belongs since 2006. LTER-Italy researches are supported by numerous Scientific Institutions, Universities and Territorial Agencies. Furthermore, LTER-Italy has important connections with other European research infrastructures as well as with the Regional Authority. Its activities span over multiple scientific fields, with a socio-ecological approach on biodiversity, climate change, training and education and the environmental challenges that engage our society. LTER-Italy was conceived and implemented as a shared ecological research platform, which favors the comparison of results and the data conservation, with the aim of creating a wealth of information and observations accessible and usable for future generations. The members of LTER-Italy study ecosystems, their dynamics and their evolution, the relationships between biodiversity and ecological functionality, and the environmental responses to natural and anthropic drivers. Within this network, fruitful scientific collaborations are initiated and maintained, interdisciplinary activities and cross-sectional(dominion?) research on ecosystems are encouraged and the valorization of long-term ecological data is promoted. Since 2015, LTER Italia is working at the integration within the nascent eLTER-RI European infrastructure (European Long-Term Ecosystem, critical zone and socio-ecological Research Infrastructure).

Abstract

Ocean Sampling Day was initiated by the EU-funded Micro B3 (Marine Microbial Biodiversity, Bioinformatics, Biotechnology) project to obtain a snapshot of the marine microbial biodiversity and function of the world’s oceans. It is a simultaneous global mega-sequencing campaign aiming to generate the largest standardized microbial data set in a single day. This will be achievable only through the coordinated efforts of an Ocean Sampling Day Consortium, supportive partnerships and networks between sites. This commentary outlines the establishment, function and aims of the Consortium and describes our vision for a sustainable study of marine microbial communities and their embedded functional traits.

Abstract

The northern Adriatic has been recognized for many years as a region of high marine production at several trophic levels from phytoplankton to fish. The rivers draining into the northern Adriatic are the major sources of external nutrient input, especially during stratified periods. The water mass exchange between the northern region and the remainder of the essentially oligotrophic Adriatic has a great influence on the productivity and standing crops of different sub-areas. A terrigenous supply of nutrients all along the western coast via run-off influences the productivity of a relatively narrow coastal belt, and consequently the biomasses and production rates are spatially very variable. In shallow turbulent environments, like the northern Adriatic, where increased nutrient availability is episodic, the microbial or the grazing food web can alternately dominate in the carbon flow over short time periods. In spring, as a result of episodic nutrient enrichment of the euphotic zone and insufficient grazing, as a controlling factor of their population size, large-sized phytoplankton blooms occur that consequently determine a major export to the bottom via sedimentation. On the opposite, microbial food web is typical of low energy environment, mostly based on regeneration processes. As a consequence, the final fate of photosynthesised carbon can strongly change over time in the same environment as a function of the planktonic food web structures. In the framework of VECTOR project ("VulnErabilità delle Coste e degli ecosistemi marini italiani ai cambiamenti climaTici e loro ruolO nei cicli del caRbonio mediterraneo") a re-analisys of the entire available data set of parameters relevant in driving C fluxes and export rates has been planned to provide conceptual models and appropriate parametrizations to modelers, with the aim to hindcast and forecast ecosystem scenarios at the basin scale.

Abstract

Seasonal and inter-annual variability of environmental characteristics and of plankton were analysed based on monthly surveys of the physical structure of the water column, nutrients, phytoplankton, and zooplankton biomass and abundance in the Gulf of Trieste (1989–1995). Seasonal plankton dynamics were related to Soĉa River run-off, the main freshwater source, and peaks of autotrophic biomass were associated with extended periods of high freshwater inflow. Our results indicate that the freshwater discharge during spring was more important for annual phytobiomass than total yearly input. In 1993, which was characterized by a relatively high total annual freshwater input but by a dry spring, the lowest average chlorophyll biomass (0.85 μg l−1) and cumulative monthly mesozooplanktonic biomass (123 mg AFDW m−3) were observed over the entire period. Annual peaks of phytoplankton biomass were mainly due to increases in diatom abundance, while small-sized cells (microflagellates, coccolithophores) dominated during periods of low Chl a concentrations. Consumer community patterns followed autotrophic biomass evolution with high abundance of herbivores and mixed feeders in spring, and fine-filter feeders and planktonic protists during summer. A large inter-annual variability emphasizes the importance of long-term monitoring in areas like the Gulf of Trieste for distinguishing anthropogenic trends from natural variations of plankton. SBASE 7.0 is the seventh release of the SBASE protein domain library sequences that contains 237 937 annotated structural, functional, ligand-binding and topogenic segments of proteins, cross-referenced to all major sequence databases and sequence pattern collections. The entries are clustered into over 1811 groups and are provided with two WWW-based search facilities for on-line use. SBASE 7.0 is freely available by anonymous 'ftp' file transfer from ftp.icgeb. trieste.it. Automated searching of SBASE with BLAST can be carried out with the WWW servers http://www.icgeb.trieste.it/sbase/and http://sbase.abc.hu/sbase/

Abstract

A first synoptic and trans-domain overview of plankton dynamics was conducted across the aquatic sites belonging to the Italian Long-Term Ecological Research Network (LTER-Italy). Based on published studies, checked and complemented with unpublished information, we investigated phytoplankton and zooplankton annual dynamics and long-term changes across domains: from the large subalpine lakes to mountain lakes and artificial lakes, from lagoons to marine coastal ecosystems. This study permitted identifying common and unique environmental drivers and ecological functional processes controlling seasonal and long-term temporal course. The most relevant patterns of plankton seasonal succession were revealed, showing that the driving factors were nutrient availability, stratification regime, and freshwater inflow. Phytoplankton and mesozooplankton displayed a wide interannual variability at most sites. Unidirectional or linear long-term trends were rarely detected but all sites were impacted across the years by at least one, but in many case several major stressor(s): nutrient inputs, meteo-climatic variability at the local and regional scale, and direct human activities at specific sites. Different climatic and anthropic forcings frequently co-occurred, whereby the responses of plankton communities were the result of this environmental complexity. Overall, the LTER investigations are providing an unparalleled framework of knowledge to evaluate changes in the aquatic pelagic systems and management options.

Abstract

During the summer 2005/06, an oceanographic cruise was carried out in the Ross Sea, from Cape Adare, through the Terra Nova Bay polynya to the eastern edge of the Ross Ice Shelf. We analysed microbial activities (prokaryotic carbon production, protease, phosphatase, beta-glucosidase and lipase activity) and bacterial community structure (using Denaturing Gradient Gel Electrophoresis - DGGE) in order to establish if differences in bacterioplankton assemblages and their metabolic requirements occur within the five Ross Sea water masses: Antarctic Surface Waters (AASW), High Salinity Shelf Water (HSSW), Ice Shelf Water (ISW), Antarctic Bottom Water (AABW), Circumpolar Deep Water (CDW). Differences in activities were found between the highly active AASW and all the other water bodies. A Principal Component Analysis highlighted two main gradients: in the Cape Adare area (AASWn, CDW and AABW) higher phosphatase, lipase and glycolytic activities, increasing towards the surface, were identified, whereas in the southern sector of the basin [AASWs and (m)HSSW] higher leucine uptake and polypeptide degradation characterized the second gradient. DGGE fingerprinting showed for the first time that different water masses harboured diverse bacterial communities, highlighting the high specificity of deep water assemblages.Alpha- andGammaproteobacteriarepresented the main phylogenetic groupings in all samples and no substantial difference in the phylogenetic composition of assemblages was found between different water masses.

Abstract

Kopf, Anna ... et. al.-- 5 pages, 1 figure.-- This manuscript is NOAA-GLERL contribution number 1763, Ocean Sampling Day was initiated by the EU-funded Micro B3 (Marine Microbial Biodiversity, Bioinformatics, Biotechnology) project to obtain a snapshot of the marine microbial biodiversity and function of the world’s oceans. It is a simultaneous global mega-sequencing campaign aiming to generate the largest standardized microbial data set in a single day. This will be achievable only through the coordinated efforts of an Ocean Sampling Day Consortium, supportive partnerships and networks between sites. Abstract

The coastal northern Adriatic Sea receives pulsed inputs of riverine nutrients, causing phytoplankton blooms and seasonally sustained dissolved organic carbon (DOC) accumulation—hypothesized to cause episodes of massive mucilage. The underlying mechanisms regulating P and C cycles and their coupling are unclear. Extensive biogeochemical parameters, processes and community composition were measured in a 64-day mesocosms deployed off Piran, Slovenia. We followed the temporal trends of C and P fluxes in P-enriched (P +) and unenriched (P −) mesocosms. An intense diatom bloom developed then crashed; however, substantial primary production was maintained throughout, supported by tightly coupled P regeneration by bacteria and phytoplankton. Results provide novel insights on post-bloom C and P dynamics and mechanisms. 1) Post-bloom DOC accumulation to 186 μM remained elevated despite high bacterial carbon demand. Presumably, a large part of DOC accumulated due to the bacterial ectohydrolytic processing of primary productivity that adventitiously generated slow-to-degrade DOC; 2) bacteria heavily colonized post-bloom diatom aggregates, rendering them microscale hotspots of P regeneration due to locally intense bacterial ectohydrolase activities; 3) P i turnover was rapid thus suggesting high P flux through the DOP pool (dissolved organic phosphorus) turnover; 4) Alpha - and Gamma-proteobacteria dominated the bacterial communities despite great differences of C and P pools and fluxes in both mesocosms. However, minor taxa showed dramatic changes in community compositions. Major OTUs were presumably generalists adapted to diverse productivity regimes.We suggest that variation in bacterial ectohydrolase activities on aggregates, regulating the rates of POM → DOM transition as well as dissolved polymer hydrolysis, could become a bottleneck in P regeneration. This could be another regulatory step, in addition to APase, in the microbial regulation of P cycle and the coupling between C and P cycles.

Abstract

Prorocentrum minimum (Dinophyceae), a planktonic microalga forming red tides, is considered a potentially toxic species. In view of its likely harmful role, accurate identification of P. minimum to species and/or subspecies may be particularly important. Like most thecate dinoflagellates, species identification is largely based on morphology of the theca and on features of both flagellar and auxiliary apical pores. In this study, we compared 18S rDNA gene sequences to confirm that P. minimum strains isolated from the Baltic (3 strains) and Adriatic (3 strains) Seas were the same species, and compared the morphology of the apical pore region among the strains. Our results confirm that the platelet arrangement in the apical pore region is a stable morphological character, independent of the strain origin and culture growth phase. In addition a small tooth, opposite to the apical collar in the auxiliary pore area, is proposed as an additional diagnostic character.

Abstract

A first synoptic and trans-domain overview of plankton dynamics was conducted across the aquatic sites belonging to the Italian Long-Term Ecological Research Network (LTER-Italy). Based on published studies, checked and complemented with unpublished information, we investigated phytoplankton and zooplankton annual dynamics and long-term changes across domains: from the large subalpine lakes to mountain lakes and artificial lakes, from lagoons to marine coastal ecosystems. This study permitted identifying common and unique environmental drivers and ecological functional processes controlling seasonal and long-term temporal course. The most relevant patterns of plankton seasonal succession were revealed, showing that the driving factors were nutrient availability, stratification regime, and freshwater inflow. Phytoplankton and mesozooplankton displayed a wide interannual variability at most sites. Unidirectional or linear long-term trends were rarely detected but all sites were impacted across the years by at least one, but in many case several major stressor(s): nutrient inputs, meteo-climatic variability at the local and regional scale, and direct human activities at specific sites. Different climatic and anthropic forcings frequently co-occurred, whereby the responses of plankton communities were the result of this environmental complexity. Overall, the LTER investigations are providing an unparalleled framework of knowledge to evaluate changes in the aquatic pelagic systems and management options., (Copyright © 2018. Abstract

Ocean Sampling Day was initiated by the EU-funded Micro B3 (Marine Microbial Biodiversity, Bioinformatics, Biotechnology) project to obtain a snapshot of the marine microbial biodiversity and function of the world's oceans. It is a simultaneous global mega-sequencing campaign aiming to generate the largest standardized microbial data set in a single day. This will be achievable only through the coordinated efforts of an Ocean Sampling Day Consortium, supportive partnerships and networks between sites. This commentary outlines the establishment, function and aims of the Consortium and describes our vision for a sustainable study of marine microbial communities and their embedded functional traits.

Abstract

The bacterial community, both in terms of community structure (denaturing gradient gel electrophoresis fingerprinting) and activity (exoenzymatic hydrolysis of proteins, polysaccharides and phosphorylated molecules and leucine uptake), was investigated seasonally for 3 years (2004-2006) in a large-scale grid in the northern Adriatic Sea. A high variability characterized the spatial structure of bacterial assemblages and a scarce seasonality was found in all the nine studied stations. Bacterial communities were substantially diverse in the same season of the 3 years, in contrast to what was reported previously for oceanic sites. Assemblages were in general strongly affected by river inputs, especially in spring, when freshwater loads were higher. Finally, a close relationship was found between given assemblages and their patterns of degradation/production activities by applying a multivariate analysis (linear discriminant analysis) to the dataset. The high variability of bacterial community structures and patterns of activity may indicate an ecological response to the high dynamism that characterizes the basin both on a physical and on a biological basis., (© 2010 Federation of European Microbiological Societies. Abstract

Culturable vibrios were isolated from seawater collected during an annual sampling study performed along the Gulf of Trieste coast (Northern Adriatic Sea), and conventional culturing and identification methods were used to investigate the presence of Vibrio parahaemolyticus. Biochemically selected Vibrio strains were subjected to phenotypical identification performed using Alsina's scheme, API 20E and API 20NE. PCR and sequence analysis of the 16S rRNA gene and detection of the species-specific toxR and tlh genes were carried out on strains presumptively identified as V. parahaemolyticus and on a set of unidentified strains to confirm biochemical characterizations. In addition, PCR assays targeting the virulence genes, tdh and trh, were carried out to detect pathogenic strains. PCR results were compared with phenotypic characterizations to evaluate the accuracy of the biochemical methods applied. False-negative identifications were obtained by all phenotypic-based procedures, while API 20E yielded only one false positive. Because the amplification of the 16S rRNA gene produced uncertain results, toxR and tlh gene detections were necessary to confirm the biochemical identifications. Finally, molecular characterization demonstrated the presence of V. parahaemolyticus trh-positive strains and underlined the difficulty in the recognition of the pathogenic environmental organism using conventional methods.

Abstract

Halomonas glaciei isolated from frazil ice in the Ross Sea (Antarctica) during austral summer 2003 was phenotypically characterized and its capability of degrading organic matter was tested. We evaluated specific bacterial growth rates (mu) to understand at which temperatures bacterial growth shows a linear and direct relationship with the available substrate (4-22 degrees C) and afterwards we tested H. glaciei growth curves and degradative potential at 0, 10 and 37 degrees C using two different media (one enriched and one depleted in PO(4)). The strain grew exponentially only at 10 degrees C. The fastest hydrolysis rates were expressed by enzymes aimed at polysaccharide degradation (alpha-D-glucosidase, beta-D-glucosidase and beta-D-galactosidase) while alkaline phosphatase and aminopeptidase activities were rather low. Our data suggest a preferential demand for carbon derived from carbohydrates rather than from proteins: ectoenzyme activities transformed into carbon mobilization from organic polymers, showed that the total carbon potentially released from polysaccharides can be almost one order of magnitude higher than the protein carbon mobilization. Principal component analysis of the enzyme affinity separated the six experimental conditions, highlighting how different physical (temperature) and chemical (PO(4) enrichment or depletion) features actively lead to a differentiation in the efficiency of the ectoenzymes produced, resulting in preferential degradation of diverse kinds of organic substrates.

Abstract

Bacterioplankton community diversity was investigated monthly in coastal waters of the Gulf of Trieste (NE Adriatic Sea) throughout 2003. Superficial bacterial assemblages of two differently freshwater influenced stations were studied using PCR-DGGE fingerprinting techniques. Bacterial genetic diversity of the sampled area, as estimates of the number of DGGE bands was high (36-64) compared to that reported in other studies employing this fingerprint technique. The similarity index (Sorensen Index) between assemblages showed a defined operational taxonomic units (OTUs) succession pattern in the more typically marine station with stable winter communities and quickly changing summer ones. On the contrary in the station affected by riverine inputs no clear pattern was detected. In both sites, according to cluster analyses performed on the DGGE banding pattern, three seasonal assemblages were identified: winter-spring, summer and fall. Sequence analysis of fifty-six among the brightest gel bands led to the observation of bacteria affiliated to Gram positive, Cyanobacteria, Cytophaga-Flavobacteria-Bacteroides (CFB) lineages and the alpha-, gamma- and delta- subdivisions of the Proteobacteria. Gamma-Proteobacteria constituted the main fraction (60%) of sequences in the more typically marine station, whereas the river-influenced station was characterised by more heterogeneous assemblages (39% alpha-Proteobacteria, 32% Flavobacteria).
