1. Challenging Portability Paradigms: FPGA Acceleration Using SYCL and OpenCL

Abstract

As the interest in FPGA-based accelerators for HPC applications increases, new challenges also arise, especially concerning different programming and portability issues. This paper aims to provide a snapshot of the current state of the FPGA tooling and its problems. To do so, we evaluate the performance portability of two frameworks for developing FPGA solutions for HPC (SYCL and OpenCL) when using them to port a highly-parallel application to FPGAs, using both ND-range and single-task type of kernels. The developer's general recommendation when using FPGAs is to develop single-task kernels for them, as they are commonly regarded as more suited for such hardware. However, we discovered that, when using high-level approaches such as OpenCL and SYCL to program a highly-parallel application with no FPGA-tailored optimizations, ND-range kernels significantly outperform single-task codes. Specifically, while SYCL struggles to produce efficient FPGA implementations of applications described as single-task codes, its performance excels with ND-range kernels, a result that was unexpectedly favorable.

As Field Programmable Gate Arrays (FPGAs) computing capabilities continue to grow, also does the interest on building scientific accelerators around them. Tools like Xilinx's High-Level Synthesis (HLS) help to bridge the gap between traditional high-level languages such as C and C++, and low-level hardware description languages such as VHDL and Verilog. Abstract

Two Cox-based multistate modeling approaches are compared for analyzing a complex multicohort event history process. The first approach incorporates cohort information as a fixed covariate, thereby providing a direct estimation of the cohort-specific effects. The second approach includes the cohort as stratum variable, thus giving an extra flexibility in estimating the transition probabilities. Additionally, both approaches may include possible interaction terms between the cohort and a given prognostic predictor. Furthermore, the Markov property conditional on observed prognostic covariates is assessed using a global score test. Whenever departures from the Markovian assumption are revealed for a given transition, the time of entry into the current state is incorporated as a fixed covariate, yielding a semi-Markov process. The two proposed methods are applied to a three-wave dataset of COVID-19-hospitalized adults in the southern Barcelona metropolitan area (Spain), and the corresponding performance is discussed. While both semi-Markovian approaches are shown to be useful, the preferred one will depend on the focus of the inference. Abstract

Computational platforms for high-performance scientific applications are becoming more heterogenous, including hardware accelerators such as multiple GPUs. Applications in a wide variety of scientific fields require an efficient and careful management of the computational resources of this type of hardware to obtain the best possible performance. However, there are currently different GPU vendors, architectures and families that can be found in heterogeneous clusters or machines. Programming with the vendor provided languages or frameworks, and optimizing for specific devices, may become cumbersome and compromise portability to other systems. To overcome this problem, several proposals for high-level heterogeneous programming have appeared, trying to reduce the development effort and increase functional and performance portability, specifically when using GPU hardware accelerators. This paper evaluates the SYCL programming model, using the Open SYCL compiler, from two different perspectives: The performance it offers when dealing with single or multiple GPU devices from the same or different vendors, and the development effort required to implement the code. We use as case of study the Finite Time Lyapunov Exponent calculation over two real-world scenarios and compare the performance and the development effort of its Open SYCL-based version against the equivalent versions that use CUDA or HIP. Based on the experimental results, we observe that the use of SYCL does not lead to a remarkable overhead in terms of the GPU kernels execution time. In general terms, the Open SYCL development effort for the host code is lower than that observed with CUDA or HIP. Moreover, the SYCL version can take advantage of both CUDA and AMD GPU devices simultaneously much easier than directly using the vendor-specific programming solutions.

Abstract

Abstract Inflammation is relevant in the pathogenesis and progression of heart failure (HF). Previous studies have shown that elevated high-sensitivity C-reactive protein (hsCRP) are associated with greater severity and may be associated with adverse outcomes. In this study, we sought to evaluate the prognostic role of hsCRP in a non-selected cohort of patients with acute HF. We prospectively included a multicenter cohort of 3,395 patients following an admission for acute HF. HsCRP levels were evaluated during the first 24 h following admission. Study endpoints were the risks of all-cause mortality, CV-mortality, and total HF readmissions. The mean age was 74.2 ± 11.2 years and 1,826 (53.8%) showed a left ventricular ejection fraction (LVEF) ≥ 50%. Median hsCRP was 12.9 mg/L (5.4–30 mg/L). Over a median follow-up of 1.8 (0.6–4.1) years, 1,574 (46.4%) patients died, and 1,341 (39.5%) patients were readmitted for worsening HF. 13. Quality Recognition as a Prescriber against Disinformation

Abstract

Hybrid media context and the infodemic have increased the threat of disinformation, particularly among young people who mostly consume digital content. This article aims to identify the competencies needed to detect low-quality content linked to disinformation by Journalism and Communications undergraduates from Argentina, Chile, and Spain. Based on a double comparative study by countries and levels of education, it tries to predict the skills of future journalists in recognising false information. From an online questionnaire, the participants (N=300) evaluated the quality observed (minimum, average or excellent) and the problems detected from 12 items published in both conventional and pseudo-media. The comparison of results with the expert group shows that about 60% of the students have difficulties in identifying quality accurately and that this ability is higher in the advanced groups. From a selection of five news items, the participants were only able to successfully report 25.3% of the real mistakes in the texts. The correct identification of these mistakes improves in news related to the COVID-19 pandemic. Conclusions reveal that undergraduates overestimate their ability to detect disinformation, with a self-perception of 3.46 out of 5. The results also indicate that their media diet combines digital media and social media as a priority, while traditional media have a residual nature.

14. Beyond Binary: Hypermatrix Algebra and Irreducible Arity in Higher-Order Systems

Abstract

Theoretical and computational frameworks of modern science are dominated by binary structures. This binary bias, seen in the ubiquity of pair-wise networks and formal operations of two arguments in mathematical models, limits our capacity to faithfully capture irreducible polyadic interactions in higher-order systems. A paradigmatic example of a higher-order interaction is the Borromean link of three interlocking rings. In this paper we propose a mathematical framework via hypergraphs and hypermatrix algebras that allows to formalize such forms of higher-order bonding and connectivity in a parsimonious way. Our framework builds on and extends current techniques in higher-order networks -- still mostly rooted in binary structures such as adjacency matrices -- and incorporates recent developments in higher-arity structures to articulate the compositional behavior of adjacency hypermatrices. Irreducible higher-order interactions turn out to be a widespread occurrence across natural sciences and socio-cultural knowledge representation. We demonstrate this by reviewing recent results in computer science, physics, chemistry, biology, ecology, social science, and cultural analysis through the conceptual lens of irreducible higher-order interactions. Abstract

BackgroundLong-term care hospitals have been considered an efficient response to the health care needs of an increasingly aging population. These centers are expected to contribute to better hospital bed management and more personalized care for patients needing continuous care. The evaluation of their outcomes is necessary after a sufficient period to assess their impact. Hospitals for Acute and Chronic Long-Term Extended Stay (HACLES) emerged in Spain in the late 20th century as a response to the aging population and the increase in chronic diseases. ObjectiveThis study aimed to analyze the profile of patients treated in a HACLES, particularly analyzing gender differences, and evaluate the cost savings associated with using these centers. MethodsA retrospective study was conducted based on data from patients 65 years old or older admitted to a HACLES between 2022 and 2023. Gender, age, household cohabitation data, diagnosis and comorbidity, daily medication intake, and degree of dependency were obtained to describe the profile of patients who attended the HACLES. Data coded in SIA-Abucasis (version 37.00.03; Consellería Sanitat, Generalitat Valenciana; a digital medical record system used in the Valencian region) were reviewed, and descriptive statistics and comparison tests were used. The direct cost savings of HACLES admissions were calculated by comparing the daily cost of a general hospital bed with that of a HACLES bed. ResultsData from 123 patients with a mean age of 77 years were analyzed. Most (n=81, 65.9%) had a cohabiting family member as their primary caregiver. Palliative care was the most frequent reason for admission (n=75, 61%). The mortality rate (odds ratio [OR] 61.8, 95% CI 53.2-70.5) was similar between men and women (OR 54.1, 95% CI 47.8-71.5 vs OR 59.7, 95% CI 42.2-66.0; P=.23). The cognitive assessment, using the Pfeiffer scale, improved at discharge (mean 3.2, SD 3.2 vs mean 2.5, SD 3.1; P=.003). Abstract

BackgroundSerum neurofilament light chain (sNfL) is a biomarker of neuroaxonal destruction that correlates with acute inflammation (AI) in multiple sclerosis (MS). However, in the treatment era, progression without AI is the main driver of long-term disability. sNfL may provide added value in detecting ongoing axonal damage and neurological worsening in patients without AI. We conducted a prospective three-year study on patients with a first MS relapse to evaluate the basal cut-off value predicting early increased disability unrelated to relapses.MethodssNfL levels and AI presence were measured every 6 months during the first year and the Expanded Disability Status Scale (EDSS) was monitored until the third year. Baseline cohorts were stratified by sNfL levels, using a cut-off derived from patients without AI (absence of clinical relapses, new/enlarging T2 lesions, or gadolinium enhancement in magnetic resonance imaging) at year one.ResultsFifty-one patients were included. A sNfL cut-off of 11 pg/mL predicted sustained neurological worsening independent of AI. Patients exceeding this threshold exhibited features of highly active MS (higher proportion of AI, oligoclonal M bands and higher EDSS). Despite AI ablation, sNfL levels persisted elevated and were significantly associated with increased EDSS at baseline and year 3. Patients with low sNfL and concurrent AI (n = 8) experienced relapses in the optic nerve, brainstem, and spinal cord topographies.ConclusionsNfL elevation may detect patients with increased disability even when AI is controlled. This may reveal mechanisms associated with early axonal degeneration and help identify patients at higher risk of progression.

19. Identification of low-value practices susceptible to gender bias in primary care setting

Abstract

Abstract Background Data on overuse of diagnostic and therapeutic resources underline their contribution to the decline in healthcare quality. The application of “Do Not Do” recommendations, in interaction with gender biases in primary care, remains to be fully understood. Therefore, this study aims to identify which low-value practices (LVPs) causing adverse events are susceptible to be applied in primary care setting with different frequency between men and women. Methods A consensus study was conducted between November 1, 2021, and July 4, 2022, in the primary care setting of the Valencian Community, Spain. Thirty-three of the 61 (54.1%) health professionals from clinical and research settings invited, completed the questionnaire. Participants were recruited by snowball sampling through two scientific societies, meeting specific inclusion criteria: over 10 years of professional experience and a minimum of 7 years focused on health studies from a gender perspective. An initial round using a questionnaire comprising 40 LVPs to assess consensus on their frequency in primary care, potential to cause serious adverse events, and different frequency between men and women possibly due to gender bias. A second round-questionnaire was administered to confirm the final selection of LVPs. Results This study identified nineteen LVPs potentially linked to serious adverse events with varying frequencies between men and women in primary care. Among the most gender-biased and harmful LVPs were the use of benzodiazepines for insomnia, delirium, and agitation in the elderly, and the use of hypnotics without a previous etiological diagnosis. Conclusions Identifying specific practices with potential gender biases, mainly in mental health for the elderly, contributes to healthcare promotion and bridges the gap in gender inequalities. Abstract

Biunit pairs are introduced as pairs of elements in a semiheap that generalize the notion of unit. Families of functions generalizing involutions and conjugations, called switches and warps, are investigated. The main theorem establishes that there is a one-to-one correspondence between monoids equipped with a particular switch and semiheaps with a biunit pair. This generalizes a well-established result in semiheap theory that connects involuted semigroups and semiheaps with biunit elements. In this paper we introduce a generalization of Hamiltonian mechanics that replaces configuration spaces, conventionally regarded simply as smooth manifolds, with line bundles over smooth manifolds. Classical observables are then identified with the sections of these (generically non-trivial) line bundles. This generalization, mathematically articulated with theory of Jacobi manifolds, is motivated by a conceptual revision of the mathematical foundations of the notion of measurand and unit of measurement in practical science. Abstract

In this paper we investigate a ternary generalization of associativity by defining a diagrammatic calculus of hypergraphs that extends the usual notions of tensor networks, categories and relational algebras. In doing so we rediscover the ternary structures known as heaps and are able to give a more comprehensive treatment of their mergence in the context of dagger categories and their generalizations. Our key insight is to approach associativity as a confluence property of hypergraph rewrite systems. This approach allows us to define a notion of ternary category and heapoid, where morphisms bind three objects simultaneously, and suggests a systematic study of higher arity forms of associativity.

35. An Invitation to Higher Arity Science

Abstract

Analytical thinking is dominated by binary ideas. From pair-wise interactions, to algebraic operations, to compositions of processes, to network models, binary structures are deeply ingrained in the fabric of most current scientific paradigms. In this article we introduce arity as the generic conceptualization of the order of an interaction between a discrete collection of entities and argue that there is a rich universe of higher arity ideas beyond binarity waiting to be explored. To illustrate this we discuss several higher order phenomena appearing in a wide range of research areas, paying special attention to instances of ternary interactions. From the point of view of formal sciences and mathematics, higher arity thinking opens up new paradigms of algebra, symbolic calculus and logic. In particular, we delve into the special case of ternary structures, as that itself reveals ample surprises: new notions of associativity (or lack thereof) in ternary operations of cubic matrices, ternary isomorphisms and ternary relations, the integration problem of 3-Lie algebras, and generalizations of adjacency in 3-uniform hypergraphs. All these are open problems that strongly suggest the need to develop new ternary mathematics. 37. Poly-Jacobi Manifolds: the Dimensioned Approach to Jacobi Geometry

Abstract

The standard formulation of Jacobi manifolds in terms of differential operators on line bundles, although effective at capturing most of the relevant geometric features, lacks a clear algebraic interpretation similar to how Poisson algebras are understood to be the algebraic counterpart of Poisson manifolds. We propose a formalism, based on the dimensioned algebra technology recently developed by the author, to capture the algebraic counterparts of Jacobi manifolds as dimensioned Poisson algebras. Particularly, we give a generalisation of the functor $\text{C}^\infty:\textsf{Smooth}\to \textsf{Ring}$ for line bundles and Jacobi manifolds, we show that coisotropic reduction of Jacobi manifolds provides an example of algebraic reduction of dimensioned Poisson algebras and we discuss the relation between products of Jacobi manifolds and the tensor products of their associated dimensioned Poisson algebras. These results motivate the definition of the category of poly-line bundles, defined as collections of line bundles over the same base manifold, and the corresponding generalisation of Jacobi structures into this context, the so-called poly-Jacobi manifolds. We present some preliminary results about these generalisations and discuss potential future lines of research. An interesting outcome of this research is a somewhat surprising connection between geometric mechanics and dimensional analysis. Abstract Antimicrobial resistance (AMR) is an escalating global health crisis, driven by the overuse and misuse of antibiotics. Multidrug‐resistant Gram‐negative bacteria, such as Pseudomonas aeruginosa, Acinetobacter baumannii, and Klebsiella pneumoniae, are particularly concerning due to their high morbidity and mortality rates. In this context, endolysins, derived from bacteriophages, offer a promising alternative to traditional antibiotics. This study introduces LysJEP8, a novel endolysin derived from Escherichia phage JEP8, which exhibits remarkable antimicrobial activity against key Gram‐negative members of the ESKAPE group. Comparative assessments highlight LysJEP8's superior performance in reducing bacterial survival rates compared to previously described endolysins, with the most significant impact observed against P. aeruginosa, and notable effects on A. baumannii and K. pneumoniae. The study found that LysJEP8, as predicted by in silico analysis, worked best at lower pH values but lost its effectiveness at salt concentrations close to physiological levels. Importantly, LysJEP8 exhibited remarkable efficacy in the disruption of P. aeruginosa biofilms. This research underscores the potential of LysJEP8 as a valuable candidate for the development of innovative antibacterial agents, particularly against Gram‐negative pathogens, and highlights opportunities for further engineering and optimization to address AMR effectively.

Abstract

Soil organic carbon (SOC) is essential in semi-arid agricultural land for enhancing soil health, particularly through the promotion of microbial activities. This study assessed the impact of different agronomic practices on soil properties, microbial communities, and SOC levels in semi-arid Moroccan wheat fields. Three treatments were investigated: eucalyptus (Eucalyptus spp.) companion planting (EU), and fallowing with harvest residue mulching (FA), with the latter involving both short (3 months; FAS) and long (15 months; FAL) fallow periods. The study revealed significant variation in soil characteristics and microbial communities between these agronomic management regimes. Notably, soils managed with FAL contained elevated SOC levels (1.2%) compared to other treatments (FAS and EU) which show lower SOC range (0.62–0.86%). Both labile C (water-soluble carbon) and recalcitrant C (humic substances) were increased by FAL. Additionally, soil microbial biomass and dehydrogenase activity were observed to be high in FAL-managed soils, along with increased levels of extracellular enzymes related to nutrient cycling (β-glucosidase, alkaline phosphatase, and urease). Phospholipid fatty acid (PLFA) analysis indicated positive correlation between carbon content in soils and microbial populations. In contrast, soils managed with EU had significantly lower SOC levels, possibly due to differences in carbon fractionation. FAL increased soil enzymatic activities and enriched the microbial community when compared to EU management. In conclusion, this study indicated the importance of fallowing and fallowing period for conservation of SOC, and potential to mitigate negative effects of biophysical constraints on agricultural productivity in semi-arid soils of Northwest Africa.

45. Dimensioned Algebra: the mathematics of physical quantities

Abstract

A rigorous mathematical theory of dimensional analysis, systematically accounting for the use of physical quantities in science and engineering, perhaps surprisingly, was not developed until relatively recently. We claim that this has shaped current mathematical models of theoretical physics, which generally lack any explicit reference to units of measurement, and we propose a novel mathematical framework to alleviate this. Our proposal is a generalization of the usual categories of algebraic structures used to formulate physical theories (groups, rings, vector spaces...), herein dubbed dimensioned, that can naturally articulate the structure of physical dimension. Our goal in the present work is not so much to define an algebraic theory of physical quantities - this has already been done - but to define a theory of algebra informed by how physical quantities are used in practice. We conclude by studying the dimensioned analogue of Poisson algebras in some detail due to their relevance in Jacobi geometry and classical mechanics. These topics are further explored in sequel papers by the author.
