A digital core technique was utilized for three-dimensional (3D) reconstruction of reef limestone and the maximum-ball algorithm was adopted to extract the pore network model, thus realizing the quantification and 3D visualization of pore throats in reef limestone. Meanwhile, the digital core technology was combined with the fractal theory to calculate the two-dimensional (2D) and 3D fractal dimensions of reef limestone of four different densities. The results show that the slice-by-slice porosity of reef limestone is highly discrete, and the porosity of reef limestone gradually reduces as its density increases. The pore and throat radii of reef limestone of different densities both follow the logarithmic normal distribution while the throat length follows the Gaussian distribution. The coordination number of reef limestone is mainly distributed in the range of 2.73 to 8.65. As the density increases, pore connectivity gradually weakens. The sphericity of reef limestone exhibits a strong exponential correlation with the pore radius The fractal dimension of reef limestone is mainly distributed in the range of 2.392 to 2.697 and tends to decline gradually with the increase in density. The present study provides insight into the cyclic behavior of unreinforced and geogrid-reinforced coral sand. To achieve these goals, stress-controlled undrained cyclic triaxial tests were conducted on medium-dense coral sand with and without geogrid reinforcements. The influence of geogrid reinforcement, cyclic stress ratios, and confining pressure on the deformation, pore pressure, liquefaction resistance, stiffness degradation, and particle breakage characteristics of saturated coral sand was investigated. The results indicated that coral sand reinforced with geogrid increased the liquefaction resistance and decreased the rate of pore pressure accumulation. The effectiveness of the geogrid inclusion on coral sand's liquefaction resistance was found to be more pronounced under large effective confining pressure and a smaller cyclic stress ratio. Increasing the effective confining pressure increases the liquefaction resistance for both unreinforced and geogrid-reinforced coral sand, whereas increasing the cyclic stress ratios decreases the liquefaction resistance of the unreinforced and reinforced coral sand. The particle breakage was observed to be increased with increasing the effective confining pressure and cyclic stress ratio, and the breakage was more in the reinforced coral sand than the unreinforced coral sand. The intracellular coral–dinoflagellate symbiosis is the engine that underpins the success of coral reefs, one of the most diverse ecosystems on the planet. However, the breakdown of the symbiosis and the loss of the microalgal symbiont (i.e. coral bleaching) due to environmental changes are resulting in the rapid degradation of coral reefs globally. There is an urgent need to understand the cellular physiology of coral bleaching at the mechanistic level to help develop solutions to mitigate the coral reef crisis. Here, at an unprecedented scope, we present novel models that integrate putative mechanisms of coral bleaching within a common framework according to the triggers (initiators of bleaching, e.g. heat, cold, light stress, hypoxia, hyposalinity), cascades (cellular pathways, e.g. photoinhibition, unfolded protein response, nitric oxide), and endpoints (mechanisms of symbiont loss, e.g. apoptosis, necrosis, exocytosis/vomocytosis). The models are supported by direct evidence from cnidarian systems, and indirectly through comparative evolutionary analyses from non‐cnidarian systems. With this approach, new putative mechanisms have been established within and between cascades initiated by different bleaching triggers. In particular, the models provide new insights into the poorly understood connections between bleaching cascades and endpoints and highlight the role of a new mechanism of symbiont loss, i.e. 'symbiolysosomal digestion', which is different from symbiophagy. This review also increases the approachability of bleaching physiology for specialists and non‐specialists by mapping the vast landscape of bleaching mechanisms in an atlas of comprehensible and detailed mechanistic models. We then discuss major knowledge gaps and how future research may improve the understanding of the connections between the diverse cascade of cellular pathways and the mechanisms of symbiont loss (endpoints). Pollution by polycyclic aromatic hydrocarbons, lead, mercury, arsenic, cadmium, and chromium is impairing marine ecosystems. Here, we review the effect of these contaminants on coral reefs and mangrove ecosystems, with focus on reef fishes, algae, corals, and oil spills. We also discuss the effects of natural hydrocarbons. Some polycyclic aromatic hydrocarbons display carcinogenic and mutagenic properties. Heavy metals are highly toxic to most marine living organisms, causing reproductive failure, deoxyribonucleic acid damage, and neurological problems. Heavy metals accumulate through the food chain, ending up in humans who eat seafood. Mangroves and coral reefs can be severely impacted with diminished water quality, reduced biodiversity, compromised fish habitats, decreased fish catches, and damaged seagrass beds, ultimately affecting other coastal habitats. This study aims to explore the static mechanical characteristics of coral aggregate seawater shotcrete (CASS) using an appropriate mix proportion. The orthogonal experiments consisting of four-factor and three-level were conducted to explore an optimal mix proportion of CASS. On a macro-scale, quasi-static compression and splitting tests of CASS with optimal mix proportion at various curing ages employed a combination of acoustic emission (AE) and digital image correlation (DIC) techniques were carried out using an electro-hydraulic servo-controlled test machine. A comparative analysis of static mechanical properties at different curing ages was conducted between the CASS and ordinary aggregate seawater shotcrete (OASS). On a micro-scale, the numerical specimens based on particle flow code (PFC) were subjected to multi-level microcracks division for quantitive analysis of the failure mechanism of specimens. The results show that the optimal mix proportion of CASS consists of 700 kg/m3 of cementitious materials content, a water–binder ratio of 0.45, a sand ratio of 60%, and a dosage of 8% for the accelerator amount. The tensile failure is the primary failure mechanism under uniaxial compression and Brazilian splitting, and the specimens will be closer to the brittle material with increased curing age. The Brazilian splitting failure caused by the arc-shaped main crack initiates from the loading points and propagates along the loading line to the center. Compared with OASS, the CASS has an approximately equal early and low later strength mainly because of the minerals' filling or unfilling effect on coral pores. The rate of increase in CASS is swifter during the initial strength phase and decelerates during the subsequent stages of strength development. Artificial Neural Networks (ANNs) have been used in a multitude of real-world applications given their predictive capabilities, and algorithms based on gradient descent, such as Backpropagation (BP) and variants, are usually considered for their optimisation. However, these algorithms have been shown to get stuck at local optima, and they require a cautious design of the architecture of the model. This paper proposes a novel memetic training method for simultaneously learning the ANNs structure and weights based on the Coral Reef Optimisation algorithms (CROs), a global-search metaheuristic based on corals' biology and coral reef formation. Three versions based on the original CRO combined with a Local Search procedure are developed: (1) the basic one, called Memetic CRO; (2) a statistically guided version called Memetic SCRO (M-SCRO) that adjusts the algorithm parameters based on the population fitness; (3) and, finally, an improved Dynamic Statistically-driven version called Memetic Dynamic SCRO (M-DSCRO). M-DSCRO is designed with the idea of improving the M-SCRO version in the evolutionary process, evaluating whether the fitness distribution of the population of ANNs is normal to automatically decide the statistic to be used for assigning the algorithm parameters. Furthermore, all algorithms are adapted to the design of ANNs by means of the most suitable operators. The performance of the different algorithms is evaluated with 40 classification datasets, showing that the proposed M-DSCRO algorithm outperforms the other two versions on most of the datasets. In the final analysis, M-DSCRO is compared against four state-of-the-art methods, demonstrating its superior efficacy in terms of overall accuracy and minority class performance. Mollusk death assemblages are formed by shell remnants deposited in the surficial mixed layer of the seabed. Diversity patterns in tropical marine habitats still are understudied; therefore, we aimed to investigate the taxonomic, phylogenetic, and functional diversity of mollusk death assemblages at regional and local scales in coral reef sands and seagrass meadows. We collected sediment samples at 11 sites within two shallow gulfs in the Northwestern Caribbean Sea and Southeastern Gulf of Mexico. All the shells were counted and identified to species level and classified into biological traits. We identified 7113 individuals belonging to 393 species (290 gastropods, 94 bivalves, and nine scaphopods). Diversity and assemblage structure showed many similarities between gulfs given their geological and biogeographical commonalities. Reef sands had higher richness than seagrasses likely because of a more favorable balance productivity-disturbance. Reef sands were dominated by epifaunal herbivores likely feeding on microphytobenthos and bysally attached bivalves adapted to intense hydrodynamic regime. In seagrass meadows, suspension feeders dominated in exposed sites and chemosynthetic infaunal bivalves dominated where oxygen replenishment was limited. Time averaging of death assemblages was likely in the order of 100 years, with stronger effects in reef sands compared to seagrass meadows. Our research provides evidence of the high taxonomic, phylogenetic, and functional diversity of mollusk death assemblages in tropical coastal sediments as result of the influence of scale-related processes and habitat type. The Great Barrier Reef (GBR), Australia has a long history of palaeoenvironmental coral research. However, it can be logistically difficult to find the relevant research and records, which are often unpublished or exist as 'grey literature'. This hinders researchers' ability to efficiently assess the current state of coral core studies on the GBR and thus identify any key knowledge gaps. This study presents the Great Barrier Reef Coral Skeletal Records Database (GBRCD), which compiles 208 records from coral skeletal research conducted since the early 1990s. The database includes records from the Holocene, from ~8,000 years ago, to the present day; from the northern, central, and southern GBR from inshore and offshore locations. Massive Porites spp. coral records comprise the majority (92.5 %) of the database, and the remaining records are from Acropora , Isopora or Cyphastrea spp. The database includes 78 variables, with Sr/Ca, U/Ca and Ba/Ca the most frequently measured. Most records measure data over 10 or more years and are at monthly or lower resolution. The GBRCD is machine readable and easily searchable so users can find records relevant to their research, for example, by filtering for site names, time period, or coral type. It is publicly available as comma-separated values (CSV) data and metadata files with entries linked by the unique record ID and as Linked Paleo Data (LiPD) files. The collection and curation of existing GBR coral research provides researchers with the ability to analyse common proxies such as Sr/Ca across multiple locations and/or examine regional to reef scale trends. The database is also suitable for multi-proxy comparisons and combination or composite analyses to determine overarching changes recorded by the proxies. This database represents the first comprehensive compilation of coral records from the GBR. Coral reefs provide food and livelihoods for hundreds of millions of coastal people in over 100 countries. Recent global estimates for the total value of goods and services that they can generate indicate around US$ 105,000–350,000 per hectare per year, but local estimates of current total economic value can be one to two orders of magnitude lower. Unfortunately, coral reefs are under threat both from local human stressors (for example, sediment and nutrient run-off from agriculture, sewage discharges, dredging, destructive fishing, land 'reclamation', overfishing) and, increasingly, from stressors related to global climate change (not only El Niño Southern Oscillation-related marine heatwaves, which cause mass bleaching and mortality of corals, but also more frequent and powerful tropical cyclones and ocean acidification). Four successive mass-bleaching events on Australia's iconic Great Barrier Reef between 2016 and 2022 (plus another one currently underway) have focused world attention on the need for urgent action to protect coral reefs. It is clear that coral reef ecosystems will continue to decline unless anthropogenic greenhouse gas emissions are reduced and innovative management strategies are developed to assist adaptation. Coral reefs provide food and livelihoods for hundreds of millions of people, but they are under threat both from local human stressors and, increasingly, from global climate change-related stressors. Coral growth depends on the partnership between the animal hosts and their intracellular, photosynthetic dinoflagellate symbionts. In this study, we used the sea anemone Aiptasia, a laboratory model for coral biology, to investigate the poorly understood mechanisms that mediate symbiosis establishment and maintenance. We found that initial colonization of both adult polyps and larvae by a compatible algal strain was more effective when the algae were able to photosynthesize and that the long-term maintenance of the symbiosis also depended on photosynthesis. In the dark, algal cells were taken up into host gastrodermal cells and not rapidly expelled, but they seemed unable to reproduce and thus were gradually lost. When we used confocal microscopy to examine the interaction of larvae with two algal strains that cannot establish stable symbioses with Aiptasia, it appeared that both pre- and post-phagocytosis mechanisms were involved. With one strain, algae entered the gastric cavity but appeared to be completely excluded from the gastrodermal cells. With the other strain, small numbers of algae entered the gastrodermal cells but appeared unable to proliferate there and were slowly lost upon further incubation. We also asked if the exclusion of either incompatible strain could result simply from their cells' being too large for the host cells to accommodate. However, the size distributions of the compatible and incompatible strains overlapped extensively. Moreover, examination of macerates confirmed earlier reports that individual gastrodermal cells could expand to accommodate multiple algal cells. Tropical marine lakes are small land-locked marine waterbodies occurring in karstic coastal areas. During biodiversity surveys in 12 marine lakes in Raja Ampat, Southwest Papua province, Indonesia, we recorded at least 37 species belonging to 29 genera of hard corals. Their observed associated symbiont fauna consisted of bivalve molluscs and polychaete worms. Marine lake temperature ranged from 30.0 to 32.5 °C, acidity from pH 7.6 to 8.1, and salinity from 26.4 to 33.2 ppt. This study provides the first inventory of the marginal coral communities in the extreme habitat of marine lakes, under chronic extreme environmental conditions of higher temperatures, land-based nutrient loads, and sedimentation. The recent rise in ocean temperatures, accompanied by other environmental changes, has notably increased the occurrence and spread of diseases in Octocorallia, many species of which are integral to shallow tropical and subtropical coral reef ecosystems. This study focuses on the understanding of these diseases, which has been largely limited to symptomatic descriptions, with clear etiological factors identified in only a fraction of cases. A key example is the multifocal purple spots syndrome (MFPS) affecting the common Caribbean octocoral sea fan Gorgonia ventalina, linked to the gall-forming copepods of the genus Sphaerippe, a member of the widespread family, Lamippidae. The specialized nature of these copepods as endoparasites in octocorals suggests the potential for the discovery of similar diseases across this host spectrum. Our investigation employed four molecular markers to study disease hotspots in Saint Eustatius, Curaçao, northwest and southwest Cuba, and Bonaire. This led to the discovery of a group of copepod species in these varied Caribbean locations. Importantly, these species are morphologically indistinguishable through traditional methods, challenging established taxonomic approaches. The observed diversity of symbionts, despite the host species' genetic uniformity, is likely due to variations in larval dispersal mechanisms. Our phylogenetic analyses confirmed that the Lamippidae copepods belong to the order, Poecilostomatoida (Copepoda), and revealed their sister group relationship with the Anchimolgidae, Rhynchomolgidae, and Xarifiidae clades, known for their symbiotic relationships with scleractinian corals. These results add to our understanding of the evolutionary and ecological interactions of copepods and their hosts, and the diseases that they cause, and are important data in a changing climate. Cryptofaunal nematodes, those living on the hard substrate of the coral reefs, are largely unknown in terms of diversity and assemblage structure. We described nematode assemblages at seven sites spanning about 200 km along Jardines de La Reina, a well-preserved reef system in the Greater Antilles. We identified about 3000 nematodes, mostly of the families Desmodoridae and Chromadoridae; the most abundant species were Croconema cinctum, Desmodora communis, and Euchromadora vulgaris. The regional richness was moderate with 70 observed species (0.95 confidence interval: 65–75 species) and 75 extrapolated species (0.95 CI: 68–83 species). This richness was lower than in other reef biotopes, maybe reflecting evolutionary constraints due to interactions with stony corals. The local expected richness at 100 individuals was similar among sites, with a median of 26 species (0.95 CI: 20–34 species), and likely caused by diversification rate and evolutionary time acting at the same pace on populations. The taxonomic β-diversity was high and without differences among sites (median: 0.85; 0.95 CI: 0.33–1), probably due to significant substrate heterogeneity at 10-cm scale. The prevalence of replacement over richness difference suggests that local processes (e.g., environmental filtering and competition) contribute more to β-diversity than niche availability, which would be largely similar across the reef terraces. Contrary to our expectations, no gradient of assemblage structure occurred, nor significant effect of benthic cover on nematodes. However, nematode functional structure showed a conservative set of biological traits reflecting adaptations to hydrodynamic regime: armed oral cavity/intermediate colonizing capability/ornamented cuticles/conical tail. Our results provide insights about the taxonomic and functional diversity of nematodes and highlight the vast knowledge gaps about the processes ruling the meiofauna community structure in coral reefs. Since their radiation in the Middle Triassic period ∼240 million years ago, stony corals have survived past climate fluctuations and five mass extinctions. Their long-term survival underscores the inherent resilience of corals, particularly when considering the nutrient-poor marine environments in which they have thrived. However, coral bleaching has emerged as a global threat to coral survival, requiring rapid advancements in coral research to understand holobiont stress responses and allow for interventions before extensive bleaching occurs. This review encompasses the potential, as well as the limits, of multiomics data applications when applied to the coral holobiont. Synopses for how different omics tools have been applied to date and their current restrictions are discussed, in addition to ways these restrictions may be overcome, such as recruiting new technology to studies, utilizing novel bioinformatics approaches, and generally integrating omics data. Lastly, this review presents considerations for the design of holobiont multiomics studies to support lab-to-field advancements of coral stress marker monitoring systems. Although much of the bleaching mechanism has eluded investigation to date, multiomic studies have already produced key findings regarding the holobiont's stress response, and have the potential to advance the field further. Stakeholder‐led coral reef restoration efforts, aimed at locally retaining or rebuilding coral populations, have rapidly grown over the last two decades. However, the cost‐effectiveness—and in turn viability—of coral restoration projects remains rarely reported. We therefore evaluated coral planting (often termed "outplanting") cost‐effectiveness across the first 3.5 years of the Coral Nurture Program (CNP), a coral restoration approach integrated within tourism operations on Australia's Great Barrier Reef. CNP operator activity reporting forms (63,632 corals planted, 5 tourism operators, and 23 reef sites) were used to opportunistically calculate coral planting costs (PC; US$ coral−1 trip−1) for "routine" planting versus when additional stewardship activities—that regulate planting effectiveness—were undertaken (e.g., nursery maintenance). Mean PC (±standard error) was US$2.34 ± 0.20 coral−1 trip−1 (ranging US$0.78–6.03, 5th–95th percentile), but increased 2‐ to ‐6‐fold on trips where nursery propagation, site maintenance, or staff training was conducted to support planting efforts. The "realized" cost (PCR) of establishing coral biomass was subsequently determined by evaluating survivorship of planted corals across space (9 sites, single survey timepoint, n = 4,723 corals up to 3 years old) or over time (2 sites, over 9–12 months, n = 600 corals), resulting in costs increasing from PC to PCR by 25–71%. We demonstrate how integration of practices into tourism operations creates potential for cost‐effective coral planting at "high‐value" tourism reef sites, and discuss important steps for improving cost‐accounting in stakeholder‐led restoration programs that may be similarly positioned to routinely determine their cost‐effectiveness. The degradation of coral reefs has resulted in the expansion of coral reef restoration projects worldwide. In the tropical western Atlantic, most restoration efforts focus on outplanting Acropora cervicornis, once a dominant reef‐building branching coral, now found predominantly in spatially isolated populations. Hundreds of thousands of A. cervicornis colonies are outplanted onto degraded reefs every year; however, long‐term growth and survival data of outplanted corals is limited. In this study, we assessed the long‐term restoration of A. cervicornis by determining the relationship between surviving outplant populations and restoration effort. We surveyed coral populations at 11 sites in the upper Florida Keys that represented a gradient of restoration effort, defined by the total number of outplants, number of outplanting years, and time since last outplanting. We found a negative relationship between the amount of A. cervicornis live tissue and time since last outplanting, suggesting that outplants are not surviving longer than 2 years. In addition to restoration effort, we investigated how past and present benthic community metrics such as coral density and diversity may influence long‐term outplant survival. We found a positive relationship between the amount of live A. cervicornis tissue and pre‐restoration coral density, suggesting that areas that previously supported dense populations of corals may facilitate restoration success. Ultimately, this study finds that restored A. cervicornis populations decline over time, and continued outplanting effort is needed for the persistence of the species in certain areas. The "coral gardening" approach has been effective in facilitating the recovery of degraded reefs but methodological variations can influence survivorship and growth of the coral material. In addition, the disproportionate use of certain corals, such as acroporids and pocilloporids, has contributed to a general lack of information on growth patterns and restoration strategies for species that are less common. To investigate how the yield of other species may be increased to support reef restoration efforts in Singapore, we assessed the effects of (1) environment (nursery, reef, and seawall) and (2) transplant orientation (horizontal and vertical) on the performance of Echinopora horrida (Dana, 1846) fragments. Fragments secured in the coral nursery grew significantly faster and survived better than those transplanted on the reef and seawall, highlighting the importance of a nursery‐rearing phase in optimizing the yield of this species. Additionally, survivorship and growth rates were not significantly different between vertically and horizontally transplanted corals, suggesting that modifying transplant orientation was less crucial toward enhancing coral yield. Our findings highlighted the need to optimize the propagation techniques of a wider range of understudied coral species in order to preserve their genetic diversity in the face of anthropogenic and climatic impacts. Climate change is altering species ranges and reproductive interactions in existing ranges, offering species new scope to mate and hybridize. The outcomes will depend on how environmental factors shape reproductive barriers across life stages, yet this is rarely assessed across the environments that species encounter in nature. We assess prezygotic and postzygotic barriers, and their dependence on temperature and parental sex, in species of a reef-building tubeworm (Galeolaria) from a fast-warming biodiversity hotspot in southern Australia. By replicating pure and reciprocal hybrid crosses across 5 temperatures spanning species' thermal ranges, we estimate thermal tolerance curves (defining niches) for crosses and reproductive isolation at each temperature. By also replicating crosses at 3 life stages, we partition the contributions of prezygotic barriers at fertilization, postzygotic barriers at embryogenesis, and postzygotic barriers at larval development to reproductive isolation. We show that barriers are weaker at fertilization and embryogenesis, but stronger and more temperature sensitive at larval development, as species diverge in thermal niche. Asymmetry of barriers between parental sexes, moreover, suggests a complex interplay between niche differentiation and maternal inheritance. Our findings point to a key role for temperature in reproductive isolation, but also challenges for predicting the fate of isolation in future climates. [ABSTRACT FROM AUTHOR]

Animal transport of energy and nutrients through food webs and across ecosystem boundaries is highly dynamic in time and space, challenging our ability to quantify ecological processes. Energy and nutrient flux in individual animals can be measured with data on growth, biochemistry, and trophic ecology, but scaling individual processes up to entire animal communities is inherently difficult. On coral reefs, new frameworks have been developed to predict growth rates, nutrient cycling, micronutrient concentrations, and energy sources in fishes, helping to uncover ecosystem functions and services. Filling data gaps and comparing flux frameworks with existing ecosystem tools will improve quantitative predictions and help ecologists trace energy and nutrient flux in other aquatic systems. The movement of energy and nutrients through ecological communities represents the biological 'pulse' underpinning ecosystem functioning and services. However, energy and nutrient fluxes are inherently difficult to observe, particularly in high-diversity systems such as coral reefs. We review advances in the quantification of fluxes in coral reef fishes, focusing on four key frameworks: demographic modelling, bioenergetics, micronutrients, and compound-specific stable isotope analysis (CSIA). Each framework can be integrated with underwater surveys, enabling researchers to scale organismal processes to ecosystem properties. This has revealed how small fish support biomass turnover, pelagic subsidies sustain fisheries, and fisheries benefit human health. Combining frameworks, closing data gaps, and expansion to other aquatic ecosystems can advance understanding of how fishes contribute to ecosystem functions and services. [ABSTRACT FROM AUTHOR]

Endosymbiotic dinoflagellates (Symbiodiniaceae) influence coral thermal tolerance at both local and regional scales. In isolation, the effects of host genetics, environment, and thermal disturbances on symbiont communities are well understood, yet their combined effects remain poorly resolved. Here, we investigate Symbiodiniaceae across 1300 km in Australia's Coral Sea Marine Park to disentangle these interactive effects. We identified Symbiodiniaceae to species‐level resolution for three coral species (Acropora cf humilis, Pocillopora verrucosa, and Pocillopora meandrina) by sequencing two genetic markers of the symbiont (ITS2 and psbAncr), paired with genotype‐by‐sequencing of the coral host (DArT‐seq). Our samples predominantly returned sequences from the genus Cladocopium, where Acropora cf humilis affiliated with C3k, Pocillopora verrucosa with C. pacificum, and Pocillopora meandrina with C. latusorum. Multivariate analyses revealed that Acropora symbionts were driven strongly by local environment and thermal disturbances. In contrast, Pocillopora symbiont communities were both partitioned 2.5‐fold more by host genetic structure than by environmental structure. Among the two Pocillopora species, the effects of environment and host genetics explained four times more variation in symbionts for P. meandrina than P. verrucosa. The concurrent bleaching event in 2020 had variable impacts on symbiont communities, consistent with patterns in P. verrucosa and A. cf humilis, but not P. meandrina. Our findings demonstrate how symbiont macroscale community structure responses to environmental gradients depend on host species and their respective population structure. Scleractinian corals are the main modern builders of coral reefs, which are major hot spots of marine biodiversity. Southern Atlantic reef corals are understudied compared to their Caribbean and Indo‐Pacific counterparts and many hypotheses about their population dynamics demand further testing. We employed thousands of single nucleotide polymorphisms (SNPs) recovered via ezRAD to characterize genetic population structuring and species boundaries in the amphi‐Atlantic hard coral genus Favia. Coalescent‐based species delimitation (BFD* – Bayes Factor Delimitation) recovered F. fragum and F. gravida as separate species. Although our results agree with depth‐related genetic structuring in F. fragum, they did not support incipient speciation of the 'tall' and 'short' morphotypes. The preferred scenario also revealed a split between two main lineages of F. gravida, one from Ascension Island and the other from Brazil. The Brazilian lineage is further divided into a species that occurs throughout the Northeastern coast and another that ranges from the Abrolhos Archipelago to the state of Espírito Santo. BFD* scenarios were corroborated by analyses of SNP matrices with varying levels of missing data and by a speciation‐based delimitation approach (DELINEATE). Our results challenge current notions about Atlantic reef corals because they uncovered surprising genetic diversity in Favia and rejected the long‐standing hypothesis that Abrolhos Archipelago may have served as a Pleistocenic refuge during the last glaciations. Mutualism profoundly affects the morphology and ecological evolution of both hosts and symbionts involved. Heterocyathus is a solitary scleractinian coral that lives on soft substrata, and sipunculan worms live symbiotically in the tube-like cavities (orifice) inside the coral skeletons. This habitat provides protection to the sipunculan worms against predators and—owing to the mobility of the worms—prevents the coral from being buried with sediments. The orifice growth is closely related to the symbiont sipunculan worms; however, this has not been previously elucidated. Here, we clarified the growth process of scleractinian coral orifices and the influence of sipunculan activity on this. The orifices were originally formed by rapid accretion deposits. The coral soft tissue enveloping the growth edge of the orifice repeatedly retreated to the outer side due to direct damage to the soft part and/or excessive stress caused by the rubbing of the sipunculan through locomotion, excretion, and feeding behaviour. This resulted in a toppled-domino microskeletal structure appearance and maintenance of the orifice growth. These outcomes demonstrate the first example of the direct influence of symbionts on the skeletal morphogenesis of scleractinian corals. The Arabian Peninsula accounts for approximately 6% of the world's coral reefs. Some thrive in extreme environments of temperature and salinity. Using 51 Autonomous Reef Monitoring Structure (ARMS), a standardized non-destructive monitoring device, we investigated the spatial patterns of coral reef cryptobenthic diversity in four ecoregions around the Arabian Peninsula and analyzed how geographical and/or environmental drivers shape those patterns. The mitochondrial cytochrome c oxidase subunit I (COI) gene was used to identify Amplicon Sequence Variants and assign taxonomy of the cryptobenthic organisms collected from the sessile and mobile fractions of each ARMS. Cryptobenthic communities sampled from the two ecoregions in the Red Sea showed to be more diverse than those inhabiting the Arabian (Persian) Gulf and the Gulf of Oman. Geographic distance revealed a stronger relationship with beta diversity in the Mantel partial correlation than environmental distance. However, the two mobile fractions (106–500 µm and 500–2000 µm) also had a significant correlation between environmental distance and beta diversity. In our study, dispersal limitations explained the beta diversity patterns in the selected reefs, supporting the neutral theory of ecology. Still, increasing differences in environmental variables (environmental filtering) also had an effect on the distribution patterns of assemblages inhabiting reefs within short geographic distances. The influence of geographical distance in the cryptofauna assemblages makes these relevant, yet usually ignored, communities in reef functioning vulnerable to large scale coastal development and should be considered in ecosystem management of such projects. Environmental DNA (eDNA) metabarcoding has the potential to revolutionize conservation planning by providing spatially and taxonomically comprehensive data on biodiversity and ecosystem conditions, but its utility to inform the design of protected areas remains untested. Here, we quantify whether and how identifying conservation priority areas within coral reef ecosystems differs when biodiversity information is collected via eDNA analyses or traditional visual census records. We focus on 147 coral reefs in Indonesia's hyper-diverse Wallacea region and show large discrepancies in the allocation and spatial design of conservation priority areas when coral reef species were surveyed with underwater visual techniques (fishes, corals, and algae) or eDNA metabarcoding (eukaryotes and metazoans). Specifically, incidental protection occurred for 55% of eDNA species when targets were set for species detected by visual surveys and 71% vice versa. This finding is supported by generally low overlap in detection between visual census and eDNA methods at species level, with more overlap at higher taxonomic ranks. Incomplete taxonomic reference databases for the highly diverse Wallacea reefs, and the complementary detection of species by the two methods, underscore the current need to combine different biodiversity data sources to maximize species representation in conservation planning. Resilience-based management is essential to protect ecosystems in the Anthropocene. Unlike large-scale climate threats to Great Barrier Reef (GBR) corals, outbreaks of coral-eating crown-of-thorns starfish (COTS; Acanthaster cf. solaris) can be directly managed through targeted culling. Here, we evaluate the outcomes of a decade of strategic COTS management in suppressing outbreaks and protecting corals during the 4th COTS outbreak wave at reef and regional scales (sectors). We compare COTS density and coral cover dynamics during the 3rd and 4th outbreak waves. During the 4th outbreak wave, sectors that received limited to no culling had sustained COTS outbreaks causing significant coral losses. In contrast, in sectors that received timely and sufficient cull effort, coral cover increased substantially, and outbreaks were suppressed with COTS densities up to six-fold lower than in the 3rd outbreak wave. In the Townsville sector for example, despite exposure to comparable disturbance regimes during the 4th outbreak wave, effective outbreak suppression coincided with relative increases in sector-wide coral cover (44%), versus significant coral cover declines (37%) during the 3rd outbreak wave. Importantly, these estimated increases span entire sectors, not just reefs with active COTS control. Outbreaking reefs with higher levels of culling had net increases in coral cover, while the rate of coral loss was more than halved on reefs with lower levels of cull effort. Our results also indicate that outbreak wave progression to adjoining sectors has been delayed, probably via suppression of COTS larval supply. Our findings provide compelling evidence that proactive, targeted, and sustained COTS management can effectively suppress COTS outbreaks and deliver coral growth and recovery benefits at reef and sector-wide scales. The clear coral protection outcomes demonstrate the value of targeted manual culling as both a scalable intervention to mitigate COTS outbreaks, and a potent resilience-based management tool to "buy time" for coral reefs, protecting reef ecosystem functions and biodiversity as the climate changes. Marine heatwaves are increasing in frequency and duration, threatening tropical reef ecosystems through intensified coral bleaching events. We examined a strikingly variable spatial pattern of bleaching in Moorea, French Polynesia following a heatwave that lasted from November 2018 to July 2019. In July 2019, four months after the onset of bleaching, we surveyed > 5000 individual colonies of the two dominant coral genera, Pocillopora and Acropora, at 10 m and 17 m water depths, at six forereef sites around the island where temperature was measured. We found severe bleaching increased with colony size for both coral genera, but Acropora bleached more severely than Pocillopora overall. Acropora bleached more at 10 m than 17 m, likely due to higher light availability at 10 m compared to 17 m, or greater daily temperature fluctuation at depth. Bleaching in Pocillopora corals did not differ with depth but instead varied with the interaction of colony size and Accumulated Heat Stress (AHS), in that larger colonies (> 30 cm) were more sensitive to AHS than mid-size (10–29 cm) or small colonies (5–9 cm). Our findings provide insight into complex interactions among coral taxa, colony size, and water depth that produce high spatial variation in bleaching and related coral mortality. Ever since the first image of a coral reef was captured in 1885, people worldwide have been accumulating images of coral reefscapes that document the historic conditions of reefs. However, these innumerable reefscape images suffer from perspective distortion, which reduces the apparent size of distant taxa, rendering the images unusable for quantitative analysis of reef conditions. Here we solve this century-long distortion problem by developing a novel computer-vision algorithm, ReScape, which removes the perspective distortion from reefscape images by transforming them into top-down views, making them usable for quantitative analysis of reef conditions. In doing so, we demonstrate the first-ever ecological application and extension of inverse-perspective mapping—a foundational technique used in the autonomous-driving industry. The ReScape algorithm is composed of seven functions that (1) calibrate the camera lens, (2) remove the inherent lens-induced image distortions, (3) detect the scene's horizon line, (4) remove the camera-roll angle, (5) detect the transformable reef area, (6) detect the scene's perspective geometry, and (7) apply brute-force inverse-perspective mapping. The performance of the ReScape algorithm was evaluated by transforming the perspective of 125 reefscape images. Eighty-five percent of the images had no processing errors and of those, 95% were successfully transformed into top-down views. ReScape was validated by demonstrating that same-length transects, placed increasingly further from the camera, became the same length after transformation. The mission of the ReScape algorithm is to (i) unlock historical information about coral-reef conditions from previously unquantified periods and localities, (ii) enable citizen scientists and recreational photographers to contribute reefscape images to the scientific process, and (iii) provide a new survey technique that can rigorously assess relatively large areas of coral reefs, and other marine and even terrestrial ecosystems, worldwide. To facilitate this mission, we compiled the ReScape algorithm into a free, user-friendly App that does not require any coding experience. Equipped with the ReScape App, scientists can improve the management and prediction of the future of coral reefs by uncovering historical information from reefscape-image archives and by using reefscape images as a new, rapid survey method, opening a new era of coral-reef monitoring. An essential component of the coral reef animal diversity is the species hidden in crevices within the reef matrix, referred to as the cryptobiome. These organisms play an important role in nutrient cycling and provide an abundant food source for higher trophic levels, yet they have been largely overlooked. Here, we analyzed the distribution patterns of the mobile cryptobiome (>2000 μm) along the latitudinal gradient of the Saudi Arabian coast of the Red Sea. Analysis was conducted based on 54 Autonomous Reef Monitoring Structures. We retrieved a total of 5273 organisms, from which 2583 DNA sequences from the mitochondrially encoded cytochrome c oxidase I were generated through sanger sequencing. We found that the cryptobiome community is variable over short geographical distances within the basin. Regression tree models identified sea surface temperature (SST), percentage cover of hard coral and turf algae as determinant for the number of operational taxonomic units present per Autonomous Reef Monitoring Structures (ARMS). Our results also show that the community structure of the cryptobiome is associated with the energy available (measured as photosynthetic active radiation), sea surface temperature, and nearby reef habitat characteristics (namely hard corals, turf and macroalgae). Given that temperature and reef benthic characteristics affect the cryptobiome, current scenarios of intensive climate change are likely to modify this fundamental biological component of coral reef functioning. However, the trajectory of change is unknow and can be site specific, as for example, diversity is expected to increase above SST of 28.5°C, and with decreasing hard coral and turf cover. This study provides a baseline of the cryptobenthic community prior to major coastal developments in the Red Sea to be used for future biodiversity studies and monitoring projects. Increasing ocean temperatures are causing dysbiosis between coral hosts and their symbionts. Previous work suggests that coral host gene expression responds more strongly to environmental stress compared to their intracellular symbionts; however, the causes and consequences of this phenomenon remain untested. We hypothesized that symbionts are less responsive because hosts modulate symbiont environments to buffer stress. To test this hypothesis, we leveraged the facultative symbiosis between the scleractinian coral Oculina arbuscula and its symbiont Breviolum psygmophilum to characterize gene expression responses of both symbiotic partners in and ex hospite under thermal challenges. To characterize host and in hospite symbiont responses, symbiotic and aposymbiotic O. arbuscula were exposed to three treatments: (1) control (18°C), (2) heat (32°C), and (3) cold (6°C). This experiment was replicated with B. psygmophilum cultured from O. arbuscula to characterize ex hospite symbiont responses. Both thermal challenges elicited classic environmental stress responses (ESRs) in O. arbuscula regardless of symbiotic state, with hosts responding more strongly to cold challenge. Hosts also exhibited stronger responses than in hospite symbionts. In and ex hospite B. psygmophilum both down‐regulated gene ontology pathways associated with photosynthesis under thermal challenge; however, ex hospite symbionts exhibited greater gene expression plasticity and differential expression of genes associated with ESRs. Taken together, these findings suggest that O. arbuscula hosts may buffer environments of B. psygmophilum symbionts; however, we outline the future work needed to confirm this hypothesis. Characterisation of genomic variation among corals can help uncover variants underlying trait differences and contribute towards genotype prioritisation in coastal restoration projects. For example, there is growing interest in identifying resilient genotypes for transplantation, and to better understand the genetic processes that allow some individuals to survive in specific conditions better than others. The coral species Pocillopora acuta is known to survive in a wide range of habitats, from reefs artificial coastal defences, suggesting its potential use as a starter species for ecological engineering efforts involving coral transplantation onto intertidal seawalls. However, the intertidal section of coastal armour is a challenging environment for corals, with conditions during periods of emersion being particularly stressful. Here, we scanned the entire genome of P. acuta corals to identify the regions harbouring single nucleotide polymorphisms (SNPs) and copy number variations (CNVs) that separate intertidal colonies (n = 18) from those found in subtidal areas (n = 21). Findings revealed 74,391 high quality SNPs distributed across 386 regions of the P. acuta genome. While the majority of the detected SNPs were in non-coding regions, 12% were identified in exons (i.e. coding regions). Functional SNPs that were significantly associated with intertidal colonies were found in overrepresented genomic regions linked to cellular homeostasis, metabolism, and signalling processes, which may represent local environmental adaptation in the intertidal. Interestingly, regions that exhibited CNVs were also associated with metabolic and signalling processes, suggesting P. acuta corals living in the intertidal have a high capacity to perform biological functions critical for survival in extreme environments. A worldwide increase in the prevalence of coral diseases and mortality has been linked to ocean warming due to changes in coral-associated bacterial communities, pathogen virulence, and immune system function. In the Mediterranean basin, the worrying upward temperature trend has already caused recurrent mass mortality events in recent decades. To evaluate how elevated seawater temperatures affect the immune response of a thermophilic coral species, colonies of Astroides calycularis were exposed to environmental (23 °C) or elevated (28 °C) temperatures, and subsequently challenged with bacterial lipopolysaccharides (LPS). Using immunolabeling with specific antibodies, we detected the production of Toll-like receptor 4 (TLR4) and nuclear factor kappa B (NF-kB), molecules involved in coral immune responses, and heat shock protein 70 (HSP70) activity, involved in general responses to thermal stress. A histological approach allowed us to characterize the tissue sites of activation (epithelium and/or gastroderm) under different experimental conditions. The activity patterns of the examined markers after 6 h of LPS stimulation revealed an up-modulation at environmental temperature. Under warmer conditions plus LPS-challenge, TLR4-NF-kB activation was almost completely suppressed, while constituent elevated values were recorded under thermal stress only. An HSP70 up-regulation appeared in both treatments at elevated temperature, with a significantly higher activation in LPS-challenge colonies. Such an approach is useful for further understanding the molecular pathogen-defense mechanisms in corals in order to disentangle the complex interactive effects on the health of these ecologically relevant organisms related to global climate change. Beneficial microorganisms for corals (BMCs), or probiotics, can enhance coral resilience against stressors in laboratory trials. However, the ability of probiotics to restructure the coral microbiome in situ is yet to be determined. As a first step to elucidate this, we inoculated putative probiotic bacteria (pBMCs) on healthy colonies of Pocillopora verrucosa in situ in the Red Sea, three times per week, during 3 months. pBMCs significantly influenced the coral microbiome, while bacteria of the surrounding seawater and sediment remained unchanged. The inoculated genera Halomonas, Pseudoalteromonas, and Bacillus were significantly enriched in probiotic-treated corals. Furthermore, the probiotic treatment also correlated with an increase in other beneficial groups (e.g., Ruegeria and Limosilactobacillus), and a decrease in potential coral pathogens, such as Vibrio. As all corals (treated and non-treated) remained healthy throughout the experiment, we could not track health improvements or protection against stress. Our data indicate that healthy, and therefore stable, coral microbiomes can be restructured in situ, although repeated and continuous inoculations may be required in these cases. Further, our study provides supporting evidence that, at the studied scale, pBMCs have no detectable off-target effects on the surrounding microbiomes of seawater and sediment near inoculated corals. Background: Most researches on sponge holobionts focus primarily on symbiotic microbes, yet data at the level of the sponge hologenome are still relatively scarce. Understanding of the sponge host and its microbial gene expression profiles and the host-microbes interplay in different niches represents a key aspect of sponge hologenome. Using the Hawaiian demosponge Mycale grandis in different niches as a model, i.e. on rocks, on the surface of coral Porites compressa, under alga Gracilaria salicornia, we compared the bacterial and fungal community structure, functional gene diversity, expression pattern and the host transcriptome by integrating open-format (deep sequencing) and closed-format (GeoChip microarray) high-throughput techniques. Results: Little inter-niche variation in bacterial and fungal phylogenetic diversity was detected for M. grandis in different niches, but a clear niche-dependent variability in the functional gene diversity and expression pattern of M. grandis host and its symbiotic microbiota was uncovered by GeoChip microarray and transcriptome analyses. Particularly, sponge host genes related to innate immunity and microbial recognition showed a strong correlation with the microbial symbionts' functional gene diversity and transcriptional richness in different niches. The cross-niche variability with respect to the symbiont functional gene diversity and the transcriptional richness of M. grandis holobiont putatively reflects the interplay of niche-specific selective pressure and the symbiont functional diversity. Conclusions: Niche–dependent gene expression profiles of M. grandis hologenome and the host-microbes interplay were suggested though little inter-niche variation in bacterial and fungal diversity was detected, particularly the sponge innate immunity was found to be closely related to the symbiotic microbes. Climate change is restructuring natural ecosystems. The direct impacts of these events on biodiversity and community structure are widely documented, but the impacts on the genetic variation of populations remains largely unknown. We monitored populations of Acropora coral on a remote coral reef system in northwest Australia for two decades and through multiple cycles of impact and recovery. We combined these demographic data with a temporal genetic dataset of a common broadcast spawning corymbose Acropora to explore the spatial and temporal patterns of connectivity underlying recovery. Our data show that broad-scale dispersal and post-recruitment survival drive recovery from recurrent disturbances, including mass bleaching and mortality. Consequently, genetic diversity and associated patterns of connectivity are maintained through time in the broader metapopulation. The results highlight an inherent resilience in these globally threatened species of coral and showcase their ability to cope with multiple disturbances, given enough time to recover is permitted. Vibrio species are prevalent in ocean ecosystems, particularly Vibrio coralliilyticus, and pose a threat to corals and other marine organisms under global warming conditions. While microbiota manipulation is considered for coral disease management, understanding the role of commensal bacteria in stress resilience remains limited. Here, a single bacterial species (Ruegeria profundi) rather than a consortium of native was used to combat pathogenic V. coralliilyticus and protect corals from bleaching. R. profundi showed therapeutic activity in vivo, preventing a significant reduction in bacterial diversity in bleached corals. Notably, the structure of the bacterial community differed significantly among all the groups. In addition, compared with the bleached corals caused by V. coralliilyticus, the network analysis revealed that complex interactions and positive correlations in the bacterial community of the R. profundi protected non-bleached corals, indicating R. profundi's role in fostering synergistic associations. Many genera of bacteria significantly increased in abundance during V. coralliilyticus infection, including Vibrio, Alteromonas, Amphritea, and Nautella, contributing to the pathogenicity of the bacterial community. However, R. profundi effectively countered the proliferation of these genera, promoting potential probiotic Endozoicomonas and other taxa, while reducing the abundance of betaine lipids and the type VI section system of the bacterial community. These changes ultimately influenced the interactive relationships among symbionts and demonstrated that probiotic R. profundi intervention can modulate coral-associated bacterial community, alleviate pathogenic-induced dysbiosis, and preserve coral health. These findings elucidated the relationship between the behavior of the coral-associated bacterial community and the occurrence of pathological coral bleaching. IMPORTANCE Changes in the global climate and marine environment can influence coral host and pathogen repartition which refers to an increased likelihood of pathogen infection in hosts. The risk of Vibrio coralliilyticus-induced coral disease is significantly heightened, primarily due to its thermos-dependent expression of virulent and populations. This study investigates how coral-associated bacterial communities respond to bleaching induced by V. coralliilyticus. Our findings demonstrate that Ruegeria profundi exhibits clear evidence of defense against pathogenic bacterial infection, contributing to the maintenance of host health and symbiont homeostasis. This observation suggests that bacterial pathogens could cause dysbiosis in coral holobionts. Probiotic bacteria display an essential capability in restructuring and manipulating coral-associated bacterial communities. This restructuring effectively reduces bacterial community virulence and enhances the pathogenic resistance of holobionts. The thermal bleaching percentage of coral holobionts shows inte rspecific differences under heat-stress conditions, which are closely related to the coral-associated microbiome. However, the ecological effects of community dynamics and interactions between Symbiodiniaceae and fungi on coral thermal bleaching susceptibility remain unclear. In this study, we analyzed the diversity, community structure, functions, and potential interaction of Symbiodiniaceae and fungi among 18 coral species from a high thermal bleaching risk atoll using next-generation sequencing. The results showed that heat-tolerant C3u sub-clade and Durusdinium dominated the Symbiodiniaceae community of corals and that there were no core amplicon sequence variants in the coral-associated fungal community. Fungal richness and the abundance of confirm ed functional animal-plant pathogens were significantly positively correlated with the coral thermal bleaching percentage. Fungal indicators, including Didymellaceae, Chaetomiaceae, Schizophyllum, and Colletotrichum, were identified in corals. Each coral species had a complex Symbiodiniaceae-fungi interaction network (SFIN), which was driven by the dominant Symbiodiniaceae sub-clades. The SFINs of coral holobionts with low thermal bleaching susceptibility exhibited low complexity and high betweenness centrality. These results indicate that the extra heat tolerance of coral in Huangyan Island may be linked to the high abundance of heat-tolerant Symbiodiniaceae. Fungal communities have high interspecific flexibility, and the increase of fungal diversity and pathogen abundance was correlated with higher thermal bleaching susceptibility of corals. Moreover, fungal indicators were associated with the degrees of coral thermal bleaching susceptibility, including both high and intermediate levels. The topological properties of SFINs suggest that heat-tolerant coral have limited fungal parasitism and strong microbial network resilience. IMPORTANCE Global warming and enhanced marine heatwaves have led to a rapid decline in coral reef ecosystems worldwide. Several studies have focused on the impact of coral-associated microbiomes on thermal bleaching susceptibility in corals; however, the ecological functions and interactions between Symbiodiniaceae and fungi remain unclear. We investigated the microbiome dynamics and potential interactions of Symbiodiniaceae and fungi among 18 coral species in Huangyan Island. Our study found that the Symbiodiniaceae community of corals was mainly composed of heattolerant C3u sub-clade and Durusdinium. The increase in fungal diversity and pathogen abundance has close associations with higher coral thermal bleaching susceptibility. We first constructed an interaction network between Symbiodiniaceae and fungi in corals, which indicated that restricting fungal parasitism and strong interaction network resilience would promote heat acclimatization of corals. Black corals occur as part of benthic assemblages from shallow to deep waters in all oceans. Despite the importance in many benthic ecosystems, where these act as biodiversity aggregators, antipatharians remain poorly studied, with 75% of the known species occurring below recreational SCUBA diving depth limits. Currently, information regarding the diversity and evolutionary history is limited, with most studies focusing on Hawaii and the South Pacific Ocean. Other regions of the world have received less attention, such as the Red Sea, where only two black coral families and four genera have been recorded. We provide the first analysis of the molecular diversity of black corals in the eastern Gulf of Aqaba and the northern and central Saudi Arabian Red Sea, based on a dataset of 161 antipatharian colonies collected down to 627 m deep. Based on specimen morphology, we ascribed our material to 11 genera belonging to 4 of the 7 known Antipatharia families, i.e. Antipathidae, Aphanipathidae, Myriopathidae and Schizopathidae. The genus level phylogeny of three intergenic mitochondrial regions, the trnW-IGR-nad2 (IgrW), nad5-IGR-nad1 (IgrN) and cox3-IGR-cox1 was reconstructed including previously published material. Overall, we recovered six molecular clades that included exclusively Red Sea sequences, with the highest diversity occurring at mesophotic depths. This study highlights that diversity of black corals in the Red Sea is much higher than previously known, with seven new generic records, suggesting that this basin may be a hotspot for antipatharian diversity as is known for other taxa. Our results recovered unresolved relationships within the order at the familial and generic levels. This emphasises the urgent need for an integration of genomic-wide data with a re-examination of informative morphological features necessary to revise the systematics of the order at all taxonomic levels. Despite the widespread use of integrative taxonomic approaches, many scleractinian coral genera and species remain grouped in polyphyletic families, classified as incertae sedis or simply understudied. Oculinidae Gray, 1847 represents a family for which many taxonomic questions remain unresolved, particularly those related to some of the current genera, such as Oculina Lamark, 1816 or recently removed genera, including Cladocora Ehrenberg, 1834 and Madrepora Linnaeus, 1758. Cladocora is currently assigned to the family Cladocoridae Milne Edwards & Haime, 1857 and a new family, Bathyporidae Kitahara, Capel, Zilberberg & Cairns, 2024, was recently raised to accommodate Madrepora. However, the name Bathyporidae is not valid because this was not formed on the basis of a type genus name. To resolve taxonomic questions related to these three genera, the evolutionary relationships are explored through phylogenetic analyses of 18 molecular markers. The results of these analyses support a close relationship between the species Oculina patagonica and Cladocora caespitosa, indicating that these may belong to the same family (and possibly genus), and highlighting the need for detailed revisions of Oculina and Cladocora. By contrast, a distant relationship is found between these two species and Madrepora oculata, with the overall evidence supporting the placement of Madrepora in the resurrected family Madreporidae Ehrenberg, 1834. Galaxaura divaricata is a partially calcified macroalga that hampers coral recruitment, growth, and recovery via the excretion of allelopathic secondary metabolites. Herbivorous fishes are not major consumers of Galaxaura spp. and there is a need to understand feeding preferences for Galaxaura divaricata in other macroherbivores, like sea urchins and green sea turtles that could act as potential controlling agents. Under certain environmental conditions, G. divaricata can proliferate and overgrow degraded reefs for several years, as documented for several coral patch reefs in the lagoon of Dongsha Atoll, South China Sea. This study aimed to experimentally test the feeding preferences of five species of sea urchin and two individual green sea turtles, Chelonia mydas, for G. divaricata. Specifically, we quantified and compared the consumption rates of the allelopathic G. divaricata with Gracilaria edulis, a nonallelopathic, fleshy red alga, known to be highly favored by herbivores. Results showed that the five urchin species fed on both G. edulis and G. divaricata. However, urchins consumed 2–8 times less wet weight of G. divaricata (range 0.3–3.1 g urchin−1 24 h−1) compared to G. edulis (range 0.6–18 g urchin−1 24 h−1), suggesting that urchin grazing may exert some control on G. divaricata abundance but is likely ineffective for a large‐scale removal of the alga. Further, both green sea turtles avoided G. divaricata and selectively fed on G. edulis. More experiments are needed to test the potential role of herbivores in controlling the overgrowth of coral competitive and allelopathic macroalgae, like Galaxaura on coral reefs. In July 2016, East Bank of Flower Garden Banks (FGB) National Marine Sanctuary experienced a localized mortality event (LME) of multiple invertebrate species that ultimately led to reductions in coral cover. Abiotic data taken directly after the event suggested that acute deoxygenation contributed to the mortality. Despite the large impact of this event on the coral community, there was no direct evidence that this LME was driven by acute deoxygenation, and thus we explored whether gene expression responses of corals to the LME would indicate what abiotic factors may have contributed to the LME. Gene expression of affected and unaffected corals sampled during the mortality event revealed evidence of the physiological consequences of the LME on coral hosts and their algal symbionts from two congeneric species (Orbicella franksi and Orbicella faveolata). Affected colonies of both species differentially regulated genes involved in mitochondrial regulation and oxidative stress. To further test the hypothesis that deoxygenation led to the LME, we measured coral host and algal symbiont gene expression in response to ex situ experimental deoxygenation (control = 6.9 ± 0.08 mg L−1, anoxic = 0.083 ± 0.017 mg L−1) in healthy O. faveolata colonies from the FGB. However, this deoxygenation experiment revealed divergent gene expression patterns compared to the corals sampled during the LME and was more similar to a generalized coral environmental stress response. It is therefore likely that while the LME was connected to low oxygen, it was a series of interconnected stressors that elicited the unique gene expression responses observed here. These in situ and ex situ data highlight how field responses to stressors are unique from those in controlled laboratory conditions, and that the complexities of deoxygenation events in the field likely arise from interactions between multiple environmental factors simultaneously. We document aggregations of an undescribed benthic solitary tunicate of the family Pyuridae from the Arabian Sea. This new genus was found forming dense thickets in shallow rocky substrates around Masirah Island and the Dhofar area in Oman. Such aggregations of tunicates have not been reported before from coral reefs in the Indo-West Pacific region and the Atlantic. This observation contributes to our understanding of the ecology and biogeography of ascidians, setting the stage for a comprehensive species description and in-depth analysis of this species. While benthic characteristics of coral reef habitats are a major driver of the structure of coral reef fish assemblages, non-reef habitats adjacent to coral reefs (e.g., mangroves, seagrass beds, and macroalgal beds) can affect reef fish assemblages. Here, we investigate how reef fish assemblages respond to local-scale benthic habitats within a coral reef and larger-scale adjacent seascape features (habitats within 500 m of coral reefs) on Siquijor Island in the Philippines. We examined an abundance of species for the entire reef fish assemblage and within the assemblages of parrotfishes (subfamily Scarinae) and wrasses (family Labridae). Five distinct habitat types were identified in a cluster analysis, which incorporated benthic characteristics within coral reefs and habitats adjacent to coral reefs. We found that the diversity and structure of coral reef fish assemblages were affected by benthic characteristics within coral reefs and also by benthic habitat types adjacent to coral reefs. Individual species responses and juveniles of certain species demonstrated uniquely high abundances in habitat clusters characterized by the non-reef habitats surrounding coral reefs. Considering coral reef habitats and adjacent non-reef habitats as a holistic, interconnected seascape will provide better estimations of the drivers of the structures of coral reef fish assemblages. The genus Dichichthys was resurrected for five species previously allocated to the genus Parmaturus in the family Pentanchidae. Supraorbital crests on the chondrocranium distinguish Dichichthys from Parmaturus and other members of the family Pentanchidae. A new family, Dichichthyidae, has been proposed to contain Dichichthys. The sequence of the NADH2 mitochondrial gene confirms the placement of Dichichthys outside of the Pentanchidae family, as well as separate from the Atelomycteridae and Scyliorhinidae families. Dichichthys albimarginatus was described using a holotype collected off the coast of New Caledonia. A second juvenile specimen collected off the coast of Papua New Guinea was tentatively assigned as D. cf. albimarginatus. Dichichthys bigus is known from the holotype collected in the Coral Sea off the coast of Queensland, Australia. A new, parasite-afflicted underwater observation was reported further north of Queensland. The type species Dichichthys melanobranchus, previously only known from juvenile specimens, was redescribed based on adult specimens. Dichichthys nigripalatum is known from the holotype collected off Sumbawa, Indonesia, and a tentatively identified photo record from West Java. Dichichthys satoi n. sp. is described from the West Norfolk Ridge and off the North Island of New Zealand. Members of the genus Dichichthys have unique curved egg cases which have pliable ridges made up of numerous fibres and long coiled tendrils on the posterior end. [ABSTRACT FROM AUTHOR]

Corals engage in symbioses with micro‐organisms that provide nutrients and protect the host. Where the prokaryotic microbes perform their symbiotic functions within a coral is, however, poorly understood. Here, we studied the tissue‐specific microbiota of the coral Corallium rubrum by dissecting its tissues from the skeleton and separating the white polyps from the red‐coloured coenenchyme, followed by 16S rRNA gene metabarcoding of the three fractions. Dissection was facilitated by incubating coral fragments in RNAlater, which caused tissues to detach from the skeleton. Our results show compartmentalisation of the microbiota. Specifically, Endozoicomonas, Parcubacteria and a Gammaproteobacteria were primarily located in polyps, whereas Nitrincolaceae and one Spirochaeta phylotype were found mainly in the coenenchyme. The skeleton‐associated microbiota was distinct from the microbiota in the tissues. Given the difference in tissue colour and microbiota of the polyps and coenenchyme, we analysed the microbiota of three colormorphs of C. rubrum (red, pink, white), finding that the main difference was a very low abundance of Spirochaeta in white colormorphs. While the functions of C. rubrum's symbionts are unknown, their localisation within the colony suggests that microhabitats exist, and the presence of Spirochaeta appears to be linked to the colour of C. rubrum. Discovery of a late Pleistocene (∼13,300 cal BP) reef-building coral species (Pocillopora damicornis) at the prehistoric Huaca Prieta settlement in Peru raises the question of its origin. Did it arrive in northern Peru from tropical Ecuador via larval dispersal in south-flowing El Niño currents or over land by human trading? The Holocene distribution of Pocillopora in the eastern Pacific extends as far south as southern Ecuador and possibly northern Peru. The marine climate during the late Pleistocene was cooler and likely limited the occurrence of corals at today's latitudinal range. This suggests that overland or onshore transport was the most likely means of a southerly introduction, thus supporting interpretative models of early human movement along the Pacific coast of South America. Ocean warming will affect the functioning of coral reef ecosystems with unknown cascading effects. Any perturbation in the ability of sponges to recycle the dissolved organic matter released by primary producers and make it available to higher trophic levels, might have unknown consequences for the reef trophic chain. Biogeochemical processes were measured in the sponge Rhabdastrella globostellata from the semi‐enclosed lagoon of Bouraké, where temperatures reach 33.8°C and fluctuates by 6.5°C on a daily basis, and from a control reef (28°C). Using 13C‐ and 15N‐labeled coral mucus, we experimentally investigated to what extent high temperature affected the carbon (C) and nitrogen (N) resources allocation in the sponge tissue and detritus. Sponges from Bouraké maintained at 32°C incorporated more 13C‐ and 15N‐labeled coral mucus in the tissue and showed less detritus release when compared with sponges maintained at 28°C. In contrast, at 32°C control sponges showed lower 13C‐ and 15N‐labeled coral mucus incorporation in tissue and higher release of detritus. Our results suggest that sponges adapted to extreme temperatures of Bouraké were able to reallocate C and N resources from cell turnover to somatic growth and reduce tissue damage. In contrast, non‐adapted sponges at the control reef lack this mechanism and underwent tissue disintegration, highlighting the lethal effect of future warming. The change in C and N allocation in adapted sponges suggests a potential adaptation mechanism that allows R. globostellata to survive under thermal stress, but it could alter the availability of essential sources of energy with unknown consequences on the future reef trophic interactions. In Hawaiʻi, native macroalgae or "limu" are of ecological, cultural, and economic value. Invasive algae threaten native macroalgae and coral, which serve a key role in the reef ecosystem. Spectroscopy can be a valuable tool for species discrimination, while simultaneously providing insight into chemical processes occurring within photosynthetic organisms. The spectral identity and separability of Hawaiian macroalgal taxonomic groups and invasive and native macroalgae are poorly known and thus were the focus of this study. A macroalgal spectroscopic library of 30 species and species complexes found in Hawaiʻi was created. Spectral reflectance signatures were aligned with known absorption bands of taxonomic division-specific photosynthetic pigments. Quadratic discriminant analysis was used to explore if taxonomic groups of algae and native versus invasive algae could be classified spectrally. Algae were correctly classified based on taxonomic divisions 96.5% of the time and by species 83.2% of the time. Invasive versus native algae were correctly classified at a rate of 93% and higher, although the number of invasive algal species tested was limited. Analyses suggest that there is promise for the spectral separability of algae investigated in this study by algal taxonomic divisions and native-invasive status. This study created a spectral library that lays the groundwork for testing the spectral mapping of algae using current airborne and forthcoming spaceborne imaging spectroscopy, which could have significant implications for coastal management. Context: The dynamic habitat use by dugongs (Dugong dugon) in small coral reef lagoon systems spatially limited by tides is not well understood and has hampered adaptive management. Aims: We investigated how dugongs locally used a high conservation value coral-reef lagoon system during different seasons and tides to support local management. Methods: We conducted local-scale aerial surveys to document the seasonal and tidal changes in the distribution and number of dugongs over seagrass and non-seagrass coral reef habitats in a small lagoon in New Caledonia. The surveys were conducted fortnightly over 18 months in different seasons and at different tides. Temperature loggers and existing local footage of dugong herding behaviour were used to study the habitat use and behaviour of the animals in the area. Key results: More dugongs were sighted in Cap Goulvain during the cool season than during the warm season. As tides restricted access to the intertidal seagrass meadows and during the cool season, more dugongs were sighted outside the lagoon on the fore reef shelf outside the lagoon. Dugongs were resting in large aggregations during their use of this non-seagrass habitat. Conclusions: Our study emphasises the importance of non-seagrass habitats for dugongs in spatially restricted coral reef environments as well as the importance of considering outer lagoon habitats as key dugong management areas. This study also adds evidence of behavioural thermoregulation in dugongs. Implications: The development of dynamic management strategies is essential, especially where different habitats should be protected at different times of the year.
