Abstract Proteins containing both intrinsically disordered regions (IDRs) and RNA binding domains (RBDs) can phase separate in vitro, forming bodies similar to cellular biomolecular condensates. However, how IDR and RBD domains contribute to in vivo recruitment of proteins to biomolecular condensates remains poorly understood. Here, we analyzed the roles of IDRs and RBDs in L-bodies, biomolecular condensates present in Xenopus oocytes. We show that a cytoplasmic isoform of hnRNPAB, which contains two RBDs and an IDR, is highly enriched in L-bodies. While both of these domains contribute to hnRNPAB self-association and phase separation in vitro and mediate enrichment into L-bodies in oocytes, neither the RBDs nor the IDR replicate the localization of full-length hnRNPAB. Our results suggest a model where the combined effects of the IDR and RBDs regulate hnRNPAB partitioning into L-bodies. This model likely has widespread applications as proteins containing RBD and IDR domains are common biomolecular condensate residents.

Background Triple-negative breast cancer (TNBC) is an aggressive subtype of breast cancer with a poor prognosis particularly in the metastatic setting. Treatments with anti-programmed cell death protein-1/programmed death-ligand 1 (PD-L1) immune checkpoint inhibitors (ICI) in combination with chemotherapies have demonstrated promising clinical benefit in metastatic TNBC (mTNBC) but there is still an unmet need, particularly for patients with PD-L1 negative tumors. Mechanisms of resistance to ICIs in mTNBC include the presence of immunosuppressive tumor-associated macrophages (TAMs) in the tumor microenvironment (TME). Eganelisib is a potent and selective, small molecule PI3K-γ inhibitor that was shown in preclinical studies to reshape the TME by reducing myeloid cell recruitment to tumors and reprogramming TAMs from an immune-suppressive to an immune-activating phenotype and enhancing activity of ICIs. These studies provided rationale for the clinical evaluation of eganelisib in combination with the anti-PD-L1 atezolizumab and nab-paclitaxel in firstline mTNBC in the phase 2 clinical trial MAcrophage Reprogramming in Immuno-Oncology-3 (MARIO-3, NCT03961698). We present here for the first time, in-depth translational analyses from the MARIO-3 study and supplemental data from eganelisib monotherapy Ph1/b study in solid tumors (MARIO-1, NCT02637531).Methods Paired pre-treatment and post-treatment tumor biopsies were analyzed for immunophenotyping by multiplex immunofluorescence (n=11), spatial transcriptomics using GeoMx digital spatial profiling (n=12), and PD-L1 immunohistochemistry, (n=18). Peripheral blood samples were analyzed using flow cytometry and multiplex cytokine analysis.Results Results from paired tumor biopsies from MARIO-3 revealed gene signatures of TAM reprogramming, immune activation and extracellular matrix (ECM) reorganization. Analysis of PD-L1 negative tumors revealed elevated ECM gene signatures at baseline that decreased after treatment. Gene signatures of immune activation were observed regardless of baseline PD-L1 status and occurred in patients having longer progression-free survival. Peripheral blood analyses revealed systemic immune activation.Conclusions This is the first report of translational analyses including paired tumor biopsies from a phase 2 clinical study of the first-in-class PI3K-γ inhibitor eganelisib in combination with atezolizumab and nab-paclitaxel in frontline mTNBC. These results support the mechanism of action of eganelisib as a TAM-reprogramming immunotherapy and support the rationale for combining eganelisib with ICI and chemotherapy in indications with TAM-driven resistance to ICI.

Abstract Objectives Cellular deconvolution is a valuable computational process that can infer the cellular composition of heterogeneous tissue samples from bulk RNA-sequencing data. Benchmark testing is a crucial step in the development and evaluation of new cellular deconvolution algorithms, and also plays a key role in the process of building and optimizing deconvolution pipelines for specific experimental applications. However, few in vivo benchmarking datasets exist, particularly for whole blood, which is the single most profiled human tissue. Here, we describe a unique dataset containing whole blood gene expression profiles and matched circulating leukocyte counts from a large cohort of human donors with utility for benchmarking cellular deconvolution pipelines. Data description To produce this dataset, venous whole blood was sampled from 138 total donors recruited at an academic medical center. Genome-wide expression profiling was subsequently performed via next-generation RNA sequencing, and white blood cell differentials were collected in parallel using flow cytometry. The resultant final dataset contains donor-level expression data for over 45,000 protein coding and non-protein coding genes, as well as matched neutrophil, lymphocyte, monocyte, and eosinophil counts.

11. Animal movement on the hoof and on the cart and its implications for understanding exchange within the Indus Civilisation

Abstract Movement of resources was essential to the survival and success of early complex societies. The sources and destinations of goods and the means of transportation – be it by boats, carts and/or foot – can often be inferred, but the logistics of these movements are inherently more difficult to ascertain. Here, we use strontium isotopic analysis to test hypotheses about the role of animal and animal-powered transport in medium and long-distance movement and exchange, using the Indus Civilization as a case study. Across the wide geographical spread of the Indus Civilisation, there is strong evidence for long-distance exchange of raw materials and finished objects and this process is presumed to involve boats and animal-driven transport, although there is little evidence as to the relative importance of each mode of movement. Strontium isotopic analysis of animal remains from four sites analysed for this study combined with results from nine other sites indicates limited long-distance animal movement between different geological zones within the Indus Civilisation. These findings suggest that individual animals primarily moved short- or medium-distances, though there are several significant exceptions seen in some pigs and cattle found at two large urban sites. We infer that long-distance transport of goods, be it raw materials, finished objects, other goods, or the animals themselves, could have occurred through the use of boats and waterways, by traction animals moving over long distances that did not end up in the archaeological record, and/or by different animals participating in many short to medium-distance movements.

12. Variability in donor leukocyte counts confound the use of common RNA sequencing data normalization strategies in transcriptomic biomarker studies performed with whole blood

Abstract Gene expression data generated from whole blood via next generation sequencing is frequently used in studies aimed at identifying mRNA-based biomarker panels with utility for diagnosis or monitoring of human disease. These investigations often employ data normalization techniques more typically used for analysis of data originating from solid tissues, which largely operate under the general assumption that specimens have similar transcriptome composition. However, this assumption may be violated when working with data generated from whole blood, which is more cellularly dynamic, leading to potential confounds. In this study, we used next generation sequencing in combination with flow cytometry to assess the influence of donor leukocyte counts on the transcriptional composition of whole blood specimens sampled from a cohort of 138 human subjects, and then subsequently examined the effect of four frequently used data normalization approaches on our ability to detect inter-specimen biological variance, using the flow cytometry data to benchmark each specimens true cellular and molecular identity. Whole blood samples originating from donors with differing leukocyte counts exhibited dramatic differences in both genome-wide distributions of transcript abundance and gene-level expression patterns. Consequently, three of the normalization strategies we tested, including median ratio (MRN), trimmed mean of m-values (TMM), and quantile normalization, noticeably masked the true biological structure of the data and impaired our ability to detect true interspecimen differences in mRNA levels. The only strategy that improved our ability to detect true biological variance was simple scaling of read counts by sequencing depth, which unlike the aforementioned approaches, makes no assumptions regarding transcriptome composition.

Stable isotope data have made pivotal contributions to nearly every discipline of the physical and natural sciences. As the generation and application of stable isotope data continues to grow exponentially, so does the need for a unifying data repository to improve accessibility and promote collaborative engagement. This paper provides an overview of the design, development, and implementation of IsoBank (www.isobank.org), a community-driven initiative to create an open-access repository for stable isotope data implemented online in 2021. A central goal of IsoBank is to provide a web-accessible database supporting interdisciplinary stable isotope research and educational opportunities. To achieve this goal, we convened a multi-disciplinary group of over 40 analytical experts, stable isotope researchers, database managers, and web developers to collaboratively design the database. This paper outlines the main features of IsoBank and provides a focused description of the core metadata structure. We present plans for future database and tool development and engagement across the scientific community. These efforts will help facilitate interdisciplinary collaboration among the many users of stable isotopic data while also offering useful data resources and standardization of metadata reporting across eco-geoinformatics landscapes.

The focusing effects of a 1.4 m long, (0–2)×10^{14} cm^{-3} plasma on a single 28.5 GeV electron bunch are studied experimentally in the underdense or blowout regime, where the beam density is much greater than the plasma density. As the beam propagates through the plasma, the density of plasma electrons along the incoming bunch drops from the ambient density to zero leaving a pure ion channel for the bulk of the beam. Thus, from the head of the beam up to the point where all plasma electrons are blown out, each successive longitudinal slice of the bunch experiences a different focusing force due to the plasma ions. The time-changing focusing force results in a different number of betatron oscillations for each slice depending upon its location within the bunch. By using an electron beam that has a correlated energy spread, this time-dependent focusing of the electron bunch has been observed by measuring the beam spot size in the image plane of a magnetic energy spectrometer placed at the plasma exit.

In the fourth millennium BCE a cultural phenomenon of monumental burial structures spread along the Atlantic façade. Megalithic burials have been targeted for aDNA analyses, but a gap remains in East Anglia, where Neolithic structures were generally earthen or timber. An early Neolithic (3762–3648 cal. BCE) burial monument at the site of Trumpington Meadows, Cambridgeshire, UK, contained the partially articulated remains of at least three individuals. To determine whether this monument fits a pattern present in megalithic burials regarding sex bias, kinship, diet and relationship to modern populations, teeth and ribs were analysed for DNA and carbon and nitrogen isotopic values, respectively. Whole ancient genomes were sequenced from two individuals to a mean genomic coverage of 1.6 and 1.2X and genotypes imputed. Results show that they were brothers from a small population genetically and isotopically similar to previously published British Neolithic individuals, with a level of genome-wide homozygosity consistent with a small island population sourced from continental Europe, but bearing no signs of recent inbreeding. The first Neolithic whole genomes from a monumental burial in East Anglia confirm that this region was connected with the larger pattern of Neolithic megaliths in the British Isles and the Atlantic façade.

Objective: Aberrantly methylated DNA may be used to detect minimal residual disease or early recurrence in breast cancer. As a 1st step, we aimed to develop an MDM panel to delineate between healthy women, stage I-III breast cancer in remission with no evidence of disease (NED), and metastatic breast cancer (MBC). Methods: We prospectively enrolled patients into 3 groups: healthy controls (adult females with a normal mammogram in past 12 months with no history of breast cancer), NED [stage I-III breast cancer with no clinical evidence of recurrence 6 months - 3 years post-treatment (adjuvant endocrine therapy allowed)], and MBC (collected either at initial diagnosis of untreated metastatic disease or radiographic progression). DNA was extracted from 6 mL of plasma derived from blood collected in LBgard tubes (Exact Sciences Corp., San Diego CA), and was bisulfite-treated and assayed by target enrichment long-probe quantitative amplified signal (TELQASTM) method for a panel of 15 previously identified MDMs [Table], normalized by the control gene, B3GALT6. Areas under the receiver operating characteristic curve (AUC) were calculated for each MDM to assess discrimination of MBC from other groups. With 60 patients per group, we had greater than 80% power to detect a difference of 0.20 from the null AUC of 0.7. Results: We tested samples from 60 MBC (10 untreated, 50 recurrent), 60 NED, and 60 healthy women. The median age was 63 (IQR, 55-72) and was not different between groups. The NED group was all hormone-receptor (HR) positive, with 47 (78%) being human epidermal growth factor receptor 2 negative (HER2-) and 13 (22%) HER2+; 48 (80%) were stage I and 9 (15%) were N+. The MBC group had 35 (58%) patients with HR+/HER2- tumors, 11 (18%) HR+/HER2+, and 6 (10%) HR-/HER2-, 4 (7%) HR-/HER2+, with 4 (7%) unknown. Of the 41 MBC whose original stage and nodal status were known 9 (22%) were stage I and 22 (54%) were N+. The markers were able to discriminate between MBC and NED patient samples with AUCs from 0.97 to 0.72. AUCs for 10/15 MDMs (ITPRIPL1, EMX1, C17orf64, OSR2, TRIM67, CHST2, IFFO1, TRH, FAM59B, and MPZ) were >0.90. No difference in MDMs was observed between the healthy and NED groups. Conclusions: MDMs, assayed from plasma, appear highly discriminant for metastatic breast cancer cases in comparison to control patients with NED or healthy controls. 37. Assessment of mouthguards worn by Irish children playing contact sports: an observational cross-sectional cohort study

Purpose Traumatic dental injuries occur during participation in sports. Prevention of these injuries by wearing a mouthguard (MG) is desirable, especially in a paediatric population. There are several types of MG available, and their effectiveness depends on device design. The aim of this study was to examine the features of MG worn by children playing a contact sport (Gaelic football), and to determine whether these MG fulfilled recommendations for adequate dentoalveolar protection. Methods A cross-sectional observational cohort study design was developed. Dentists were trained and calibrated in assessing MGs, both qualitatively (retention, extension, integrity) and quantitatively (thickness). A convenience sample of male and female subjects aged 9–16 years was selected for MG assessment via their sports clubs. Data were collected anonymously and analysed using descriptive and comparative statistics. Results One hundred and six children presented with their MG for assessment. Two-thirds were wearing mouth-formed MG (N = 71, 66.96%). Only four were wearing custom MG (3.77%). Most MG had inadequate retention (N = 86, 81.13%) and labial extension (N = 89, 83.96%), with a significant relationship between MG type and retention. Mouthguard thickness varied widely at each site. Mouth-formed MG were significantly thicker than both stock and custom MG. Conclusions Mouth-formed MG were the most common type followed by stock MG. Most MG did not have appropriate retention or labial extension. Parents and coaches need to be aware of MG features that maximise protection. If mouth-formed MG are provided in this age group, education on how to adapt them is essential. Paediatric dentists should check MG routinely for appropriate fit.

The following article applies both quantitative and qualitative methods of research to markers of perspective in a TV interview of Colin Powell on the CNN LARRY KING LIVE program from November 26, 2001. Perspective is well established in phenomenology and social psychology; its starting point is the conviction that every utterance expresses a point of view. From previous research, we accept the dialogical nature of perspective (see O'Connell & Kowal 1998) and further argue that perspective can be observed through measures of orality and literacy and through referencing (name and pronoun reference). The following measures of orality and literacy are examined: Back channeling hesitations, interruptions, contractions and elisions, first person singular pronominals, interjections and tag questions, and turn transitions from interviewer to interviewee and vice versa. We argue further that Colin Powell's perspective stresses the division between "we" and "they" with regard to the then imminent involvement in Iraq. Theoretical implications are discussed. Two types of laughter were investigated in both the English- and the German-language versions of the film noir The third man (Korda, Selznik, & Reed 1949, 1962): ha-ha laughter and laughter overlaid on spoken words. The present authors’ transcripts constituted the database of the investigation. These were compared with other available versions: In English, the original novel (Greene 1950), the screenplay (Greene 1984), and a www.geocities.com transcript; in German, the novel in translation (Greene 1962) and a partial transcript (Timmermann & Baker 2002). Very little laughter is noted in any of these other versions, and what does occur is innocuous (embarrassed, ironic, humorous, or pleasant) laughter. The authors’ transcripts in both the English- and German-language versions, however, reveal abundant negative (cynical, hypocritical, or mendacious) laughter on the part of the criminal characters: The first (Baron Kurtz), the second (Mr. Popescu), and above all, the third man (Harry Lime). This laughter constitutes a notable change from both the medial and conceptual literacy of the novel and other written versions to the medial and conceptual orality of the film itself as a portrayal of spontaneous spoken dialogue. Laughter always reveals the personal perspective of the laugher and is used deliberately and skillfully as a rhetorical device. With the help of the villain’s sardonic laughter, the third man’s evil character is established in less than twelve minutes of dialogue. Such laughter is a far cry from the “instinctive, contagious, stereotyped, unconsciously controlled” ha-ha laughter described by Provine (2004: 215), from his “curious hybrid” (ibid.: 216) thereof (laughter overlaid on spoken words), and from the nonseriousness of laughter postulated by Chafe (2003a).

The research reported here is part of a larger psycholinguistic project on transcribing and the use of transcripts. It is hypothesized that reproducing transcripts originally prepared on the basis of current transcription systems overloads the capability of those who carry out transcript reproduction and therefore occasions an excessive error rate. Ten reproduced transcripts were taken from (a) three current textbooks (Duranti 1997; Garman 1990; Whinrey 1998), and from (b) an earlier textbook (Levinson 1983); and (c) six versions were taken from a German transcript (Keppler 1987). Additions, deletions, substitutions, and relocations of notations were identified according to five categories: verbal, prosodic, paralinguistic, extralinguistic, and format components. The hypothesis is supported: The overall rate of change is 6.6 syllables per change (2032/308) across all 41 comparisons. Factors underlying this excessive amount of change are discussed. The proposal is made that only those notations be made which are to be used for analyses in keeping with the purposes of the research in question. The current article examines the limitations of perceptual judgment for the transcription of pause occurrence and duration. This investigation extends Kowal and O’Connell’s (2000) previous research, which examined pause occurrence and duration notated by perceptual judgment with measurements from acoustic instruments for three corpora. Kowal and O’Connell found that, across corpora, there were a notable number of errors in perceptual detection of pauses, including both failure to notate pauses measurable with instrumentation (misses) and notation of pauses that were not measurable (false positives). In this study we focus on pause transcription in a uniquely English-language database, examining four excerpts from the London-Lund Corpus (LLC). Pauses which had been notated perceptually in LLC were compared with pause measurements from a Siemens Oscillomink L. As in the previous research, it was found that a notable number of pauses detectable with the acoustic instruments were not notated in LLC, which relied on only perceptual judgment. Errors in pause detection, both false positives and misses, accounted for 86 cases over 257 perceptually notated pauses, an error rate of one in three. We also examined two assumptions of LLC: (1) The assumption that perceptually notated pauses would adhere to interval scaling was not substantiated by instrumental measurement. (2) The assumption (Crystal and Quirk 1964: 49) that “impressionistic relative length varies with the tempo norm of a given speaker” was also not substantiated insofar as all correlations of tempo (operationalized as articulation rate) with ambient pause duration were nonsignificant.

Two types of laughter of Bill Clinton and his interviewers – as an overlay of words spoken laughingly and laughter of the ha-ha sort - were investigated. The corpus consisted of 13 media interviews, all of which took place after the publication of his book My life (2004). Bill Clinton’s laughter was found to be dominantly an overlay of words spoken laughingly, whereas his interviewers’ laughter was dominantly of the ha-ha sort. In general, ha-ha laughter occurred as interruption or back channeling 30 % of the time and hence did not necessarily punctuate speech during pauses at the end of phrases and sentences as claimed by Provine (1993). Analyses of the topics laughed about indicated that Bill Clinton laughed mainly about his personal problems and his personal life, whereas his interviewers laughed mainly about politics and Clinton’s book. Accordingly, Bill Clinton’s laughter in these interviews was peculiarly monological and self-absorbed: It was generally not shared with the interviewers, either simultaneously or successively, in a genuinely contagious and dialogical fashion. Laughter did not follow upon “banal comments,” as Provine (2004: 215) has claimed, nor reflect either the “nonseriousness” claimed by Chafe (2003a, b) or the uncensored spontaneity noted by Provine (2004: 216). Instead, laughter reflected in every instance the personal perspectives of both Bill Clinton and his interviewers and was used, especially by Clinton, as a deliberate, sophisticated, and rhetorical device.

Two interviews by Christiane Amanpour televized September 8, 2000 on CNN, one with Ehud Barak and one with Yasser Arafat were analyzed for indicators of personal perspective. Generally, use of the same indicators as in Suleiman, O'Connell, & Kowal (2002) was confirmed: Number of syllables spoken; use of first-person singular and plural pronominals and second-person pronominals; hesitations; smooth and interruptive turn transitions; and questions posed by interviewees. The interview with Arafat was extraordinarily agonistic, as manifested in his excessive use of first-person singular and second-person pronominals, hesitations, questions, and interruptions. For her part, Amanpour incited the shift to agonism with her provocative questioning. She then moved toward a more personal perspective by speaking proportionally more and by using more first-person singular pronominals and hesitations, all the while still maintaining her professional style of smooth turn transition. Numerosity and privileges of occurrence of various types of interjections (primary conventional, primary non-conventional, secondary, and onomatopoeic) were investigated in three different literary readings of Winnie-the-Pooh (Milne 1926), in one reading of Ulysses (Joyce 1960), and in an artistic performance by actors (the film The third man, Korda, Selznik, & Reed 1949). The spoken corpora, based on printed texts as source, consisted of 667 interjections. Ameka’s (1992 b, 1994) hypothesis that, parallel to their independence from ambient grammar, interjections would also be isolated temporally by preceding and following pauses, was not confirmed; for the entire corpus, only 39% of all interjections were thus isolated. However, an alternative hypothesis, that interjections serve an initializing function, was confirmed: Altogether, 77% of the interjections were found to be initializing, i.e., were preceded by a pause, introduced a speaking turn, introduced an utterance, and/or introduced a citation. Primary conventional interjections constituted the majority of interjections (overall 56%), but only two of these were common to all the corpora (oh and ah). By far the highest percentage (28 %) of primary non- conventional interjections occurred in the artistic performance of The third man. None of these occurred in either the novel or the screenplay of The third man, unlike the primary non-conventional interjections throughout the text of the literary readings. Functions of interjections are discussed in terms of Goffman’s (1981: 226) animators (literary readers, 26% of whose spoken interjections were added to those in the printed text) and principals (actors, 79% of whose spoken interjections were added to those in the printed text), in terms of literacy and orality, and in terms of the emotional stance and perspective of a speaker at the very moment of utterance.

Laughter in dialogue has been researched under the aegis of many different disciplines. The present approach is psycholinguistic, but with some reliance on recent research in phonetics and conversation analysis (CA). A corpus of laughter from four TV and two radio interviews of Hillary Clinton was analyzed by means of the PRAAT software (www.praat.org) for acoustic measurements. All the interviews had taken place in the several weeks immediately following the publication of her memoirs Living history (2003). The results showed that her laughter was concentrated mostly during the speech of the interviewers rather than during her own speech, and in the TV rather than in the radio interviews. The most frequent topic of her laughter concerned her own presidential candidacy rather than the historical contents of her book. The strong punctuation effect (Provine 1993, 2000), i.e., the claim that laughter occurs only during the pauses after phrases and sentences, was not confirmed; instead laughter occurred most frequently as a sort of back channeling on the part of the auditor. Contrary to the claim of Clayman and Heritage (2002) that media interviewers maintain a professional neutralism, interviewers in this corpus manifested their personal perspectives by laughing. These findings are discussed in light of current empirical research and in terms of a theory of perspectivity that conceptualizes laughter both in general and more specifically in media interviews as a nonverbal expression of personal perspective. 49. Model matters: Differential outcomes in traumatic optic neuropathy pathophysiology between blunt and blast-wave mediated head injuries

Over 3 million people in the United States live with long-term disability as a result of a traumatic brain injury (TBI). The purpose of this study was to characterize and compare two different animal models of TBI (blunt head trauma and blast TBI) to determine common and divergent characteristics of these models. With recent literature reviews noting the prevalence of visual system injury in animal models of TBI, coupled with clinical estimates of 50-75% of all TBI cases, we decided to assess commonalities, if they existed, through visual system injury. Blast, repeat blast, and blunt injury were induced in adult male mice to observe and quantify visual deficits. Retinal ganglion cell loss and axonal degeneration in the optic tract, superior colliculus, and lateral geniculate nuclei were examined to trace injury outcomes throughout major vision-associated areas. Optokinetic response, immunohistochemistry, and western blots were analyzed. Where a single blunt injury produces significant visual deficits a single blast injury appears to have less severe visual consequences. Visual deficits after repeat blasts are similar to a single blast. Single blast injury induces contralateral damage to right optic chiasm and tract whereas bilateral injury follows a single blunt injury. Repeat blast injuries are required to see degeneration patterns in downstream regions similar to the damage seen in a single blunt injury. This finding is further supported by Amyloid Precursor Protein (APP) staining in injured cohorts. Blunt injured groups present with staining 1.2 mm of the optic nerve, indicating axonal breakage closer to the optic chiasm. In blast groups, APP was identifiable in a bilateral pattern only in the geniculate nucleus. Evidence for unilateral neuronal degeneration in brain tissue with bilateral axonal ruptures are pivotal discoveries in this model differentiation. Analysis of the two injury models suggest there is a significant difference in the histological outcomes dependent on injury type, though visual system injury is likely present in more cases than are currently diagnosed clinically.
