We propose a discrete multilayer shallow water model based on z-layers, which, thanks to the insertion and removal of surface layers, can deal with an arbitrarily large tidal oscillation independently of the vertical resolution. The algorithm is based on a classical two-step procedure used in numerical simulations with moving boundaries (grid movement followed by a grid topology change, that is, the insertion/removal of surface layers), which avoids the appearance of surface layers with very small or negative thickness. With ad hoc treatment of advection terms at nonconformal edges that may appear owing to insertion/removal operations, mass conservation and the compatibility of the tracer equation with the continuity equation are preserved at a discrete level. This algorithm called z-surface-adaptive, can be reduced, as a particular case when all layers are moving, to the z-star coordinate. With idealized and realistic numerical experiments, we compare the z-surface-adaptive against z-star and we show that it can be used to simulate coastal flows effectively.

On 18 September 2020, Medicane Ianos hit the western coast of Greece, resulting in flooding and severe damage at several coastal locations. In this work, we aim at evaluating its impact on sea conditions and the associated uncertainty through the use of an ensemble of numerical simulations. We applied a coupled wave–current model to an unstructured mesh, representing the whole Mediterranean Sea, with a grid resolution increasing in the Ionian Sea along the cyclone path and the landfall area. To investigate the uncertainty in modelling sea levels and waves for such an intense event, we performed an ensemble of ocean simulations using several coarse (10 km) and high-resolution (2 km) meteorological forcings from different mesoscale models. The performance of the ocean and wave models was evaluated against observations retrieved from fixed monitoring stations and satellites. All model runs emphasized the occurrence of severe sea conditions along the cyclone path and at the coast. Due to the rugged and complex coastline, extreme sea levels are localized at specific coastal sites. However, numerical results show a large spread of the simulated sea conditions for both the sea level and waves, highlighting the large uncertainty in simulating this kind of extreme event. The multi-model and multi-physics approach allows us to assess how the uncertainty propagates from meteorological to ocean variables and the subsequent coastal impact. The ensemble mean and standard deviation were combined to prove the hazard scenarios of the potential impact of such an extreme event to be used in a flood risk management plan.

A new model for transport and fate of chemicals in the aquatic environment is presented. The tool, named ChemicalDrift, is integrated into the open-source Lagrangian framework OpenDrift and is hereby presented for organic compounds. The supported chemical processes include the degradation, the volatilization, and the partitioning between the different phases that a target chemical can be associated with in the aquatic environment, e.g. dissolved, bound to suspended particles, or deposited to the seabed sediments. The dependencies of the chemical processes on changes in temperature, salinity, and particle concentration are formulated and implemented. The chemical-fate modelling is combined with wide support for hydrodynamics by the integration within the Lagrangian framework which provides e.g. advection by ocean currents, diffusion, wind-induced turbulent mixing, and Stokes drift generated by waves. A flexible interface compatible with a wide range of available metocean data is made accessible by the integration, making the tool easily adaptable to different spatio-temporal scales and fit for modelling of complex coastal regions. Further inherent capabilities of the Lagrangian approach include the seamless tracking and separation of multiple sources, e.g. pollutants emitted from ships or from rivers or water treatment plants. Specific interfaces to a dataset produced by a model of emissions from shipping and to an unstructured-grid oceanographic model of the Adriatic Sea are provided. The model includes a database of chemical parameters for a set of poly-aromatic hydrocarbons and a database of emission factors for different chemicals found in discharged waters from sulfur emission abatement systems in marine vessels. A post-processing tool for generating mean concentrations of a target chemical, over customizable spatio-temporal grids, is provided. Model development and simulation results demonstrating the functionalities of the model are presented, while tuning of parameters, validation, and reporting of numerical results are planned as future activities. The ChemicalDrift model flexibility, functionalities, and potential are demonstrated through a selection of examples, introducing the model as a freely available and open-source tool for chemical fate and transport that can be applied to assess the risks of contamination by organic pollutants in the aquatic environment.

This paper analyses the variability of the sea level barotropic components in the Mediterranean Sea and their reproduction using a hydrodynamic model with and without data assimilation. The impact of data assimilation is considered both in reanalysis and short-forecast simulations. We used a two-dimensional finite element model paired with an ensemble Kalman filter, which assimilated hourly sea level data from 50 stations in the Mediterranean basin. The results brought about a significant improvement given by data assimilation in the reanalysis of the astronomical tide, the surge, and the barotropic total sea level, even in coastal areas and far from the assimilated stations (e.g. the southeastern Mediterranean Sea). As with the reanalysis simulations, the forecast simulations, which start from analysis states, improve, especially on the first day (37 % average error reduction) and when seiche oscillations are triggered. Since seiches are free barotropic oscillations that depend only on the initial state, their reproduction improves very effectively with data assimilation. Finally, we estimate the periods and the energy of these oscillations by means of spectral analysis, both in the Adriatic Sea, where they have been extensively studied, and in the Mediterranean Sea, where the present documentation is scarce. While the periods are well reproduced by the model even without data assimilation, their energy shows a good improvement when using it.

Flooding causes serious impacts on the old town of Venice, its residents, and its cultural heritage. Despite this existence-defining condition, limited scientific knowledge on flood risk of the old town of Venice is available to support decisions to mitigate existing and future flood impacts. Therefore, this study proposes a risk assessment framework to provide a methodical and flexible instrument for decision-making for flood risk management in Venice. We first use a state-of-the-art hydrodynamic urban model to identify the hazard characteristics inside the city of Venice. Exposure, vulnerability, and corresponding damage are then modeled by a multi-parametric, micro-scale damage model which is adapted to the specific context of Venice with its dense urban structure and high risk awareness. Furthermore, a set of individual protection scenarios are implemented to account for possible variability in flood preparedness of the residents. This developed risk assessment framework was tested for the flood event of 12 November 2019 and proved able to reproduce flood characteristics and resulting damage well. A scenario analysis based on a meteorological event like 12 November 2019 was conducted to derive flood damage estimates for the year 2060 for a set of sea level rise scenarios in combination with a (partially) functioning storm surge barrier, the Modulo Sperimentale Elettromeccanico (MOSE). The analysis suggests that a functioning MOSE barrier could prevent flood damage for the considered storm event and sea level scenarios almost entirely. A partially closed MOSE barrier (open Lido inlet) could reduce the damage by up to 34 % for optimistic sea level rise prognoses. However, damage could be 10 % to 600 % higher in 2060 compared to 2019 for a partial closure of the storm surge barrier, depending on different levels of individual protection.

Floods in the Venice city centre result from the superposition of several factors: astronomical tides; seiches; and atmospherically forced fluctuations, which include storm surges, meteotsunamis, and surges caused by atmospheric planetary waves. All these factors can contribute to positive water height anomalies individually and can increase the probability of extreme events when they act constructively. The largest extreme water heights are mostly caused by the storm surges produced by the sirocco winds, leading to a characteristic seasonal cycle, with the largest and most frequent events occurring from November to March. Storm surges can be produced by cyclones whose centres are located either north or south of the Alps. Historically, the most intense events have been produced by cyclogenesis in the western Mediterranean, to the west of the main cyclogenetic area of the Mediterranean region in the Gulf of Genoa. Only a small fraction of the inter-annual variability in extreme water heights is described by fluctuations in the dominant patterns of atmospheric circulation variability over the Euro-Atlantic sector. Therefore, decadal fluctuations in water height extremes remain largely unexplained. In particular, the effect of the 11-year solar cycle does not appear to be steadily present if more than 100 years of observations are considered. The historic increase in the frequency of floods since the mid-19th century is explained by relative mean sea level rise. Analogously, future regional relative mean sea level rise will be the most important driver of increasing duration and intensity of Venice floods through this century, overcompensating for the small projected decrease in marine storminess. The future increase in extreme water heights covers a wide range, largely reflecting the highly uncertain mass contributions to future mean sea level rise from the melting of Antarctica and Greenland ice sheets, especially towards the end of the century. For a high-emission scenario (RCP8.5), the magnitude of 1-in-100-year water height values at the northern Adriatic coast is projected to increase by 26–35 cm by 2050 and by 53–171 cm by 2100 with respect to the present value and is subject to continued increase thereafter. For a moderate-emission scenario (RCP4.5), these values are 12–17 cm by 2050 and 24–56 cm by 2100. Local subsidence (which is not included in these estimates) will further contribute to the future increase in extreme water heights. This analysis shows the need for adaptive long-term planning of coastal defences using flexible solutions that are appropriate across the large range of plausible future water height extremes.

The city of Venice and the surrounding lagoonal ecosystem are highly vulnerable to variations in relative sea level. In the past ∼150 years, this was characterized by an average rate of relative sea-level rise of about 2.5 mm/year resulting from the combined contributions of vertical land movement and sea-level rise. This literature review reassesses and synthesizes the progress achieved in quantification, understanding and prediction of the individual contributions to local relative sea level, with a focus on the most recent studies. Subsidence contributed to about half of the historical relative sea-level rise in Venice. The current best estimate of the average rate of sea-level rise during the observational period from 1872 to 2019 based on tide-gauge data after removal of subsidence effects is 1.23 ± 0.13 mm/year. A higher – but more uncertain – rate of sea-level rise is observed for more recent years. Between 1993 and 2019, an average change of about +2.76 ± 1.75 mm/year is estimated from tide-gauge data after removal of subsidence. Unfortunately, satellite altimetry does not provide reliable sea-level data within the Venice Lagoon. Local sea-level changes in Venice closely depend on sea-level variations in the Adriatic Sea, which in turn are linked to sea-level variations in the Mediterranean Sea. Water mass exchange through the Strait of Gibraltar and its drivers currently constitute a source of substantial uncertainty for estimating future deviations of the Mediterranean mean sea-level trend from the global-mean value. Regional atmospheric and oceanic processes will likely contribute significant interannual and interdecadal future variability in Venetian sea level with a magnitude comparable to that observed in the past. On the basis of regional projections of sea-level rise and an understanding of the local and regional processes affecting relative sea-level trends in Venice, the likely range of atmospherically corrected relative sea-level rise in Venice by 2100 ranges between 32 and 62 cm for the RCP2.6 scenario and between 58 and 110 cm for the RCP8.5 scenario, respectively. A plausible but unlikely high-end scenario linked to strong ice-sheet melting yields about 180 cm of relative sea-level rise in Venice by 2100. Projections of human-induced vertical land motions are currently not available, but historical evidence demonstrates that they have the potential to produce a significant contribution to the relative sea-level rise in Venice, exacerbating the hazard posed by climatically induced sea-level changes.

This paper reviews the state of the art in storm surge forecasting and its particular application in the northern Adriatic Sea. The city of Venice already depends on operational storm surge forecasting systems to warn the population and economy of imminent flood threats, as well as help to protect the extensive cultural heritage. This will be more important in the future, with the new mobile barriers called MOSE (MOdulo Sperimentale Elettromeccanico, Experimental Electromechanical Module) that will be completed by 2021. The barriers will depend on accurate storm surge forecasting to control their operation. In this paper, the physics behind the flooding of Venice is discussed, and the state of the art of storm surge forecasting in Europe is reviewed. The challenges for the surge forecasting systems are analyzed, especially in view of uncertainty. This includes consideration of selected historic extreme events that were particularly difficult to forecast. Four potential improvements are identified: (1) improve meteorological forecasts, (2) develop ensemble forecasting, (3) assimilation of water level measurements and (4) develop a multimodel approach.

Monitoring networks aims at capturing the spatial and temporal variability of one or several environmental variables in a specific environment. The optimal placement of sensors in an ocean or coastal observatory should maximize the amount of collected information and minimize the development and operational costs for the whole monitoring network. In this study, the problem of the design and optimization of ocean monitoring networks is tackled throughout the implementation of data assimilation techniques in the Shallow water HYdrodynamic Finite Element Model (SHYFEM). Two data assimilation methods – nudging and ensemble square root filter – have been applied and tested in the Lagoon of Venice (Italy), where an extensive water level monitoring network exists. A total of 29 tide gauge stations were available, and the assimilation of the observations results in an improvement of the performance of the SHYFEM model, which went from an initial root mean square error (RMSE) on the water level of 5.8 cm to a final value of about 2.1 and 3.2 cm for each of the two data assimilation methods. In the monitoring network optimization procedure, by excluding just one tide gauge at a time and always the station that contributes less to the improvement of the RMSE, a minimum number of tide gauges can be found that still allow for a successful description of the water level variability. Both data assimilation methods allow identifying the number of stations and their distribution that correctly represent the state variable in the investigated system. However, the more advanced ensemble square root filter has the benefit of keeping a physically and mass-conservative solution of the governing equations, which results in a better reproduction of the hydrodynamics over the whole system. In the case of the Lagoon of Venice, we found that, with the help of a process-based and observation-driven numerical model, two-thirds of the monitoring network can be dismissed. In this way, if some of the stations must be decommissioned due to a lack of funding, an a priori choice can be made, and the importance of a single monitoring site can be evaluated. The developed procedure may also be applied to the continuous monitoring of other ocean variables, like sea temperature and salinity.

Addressing coastal risks related to sea storms requires an integrative approach which combines monitoring stations, forecasting models, early warning systems, and coastal management and planning. Such great effort is sometimes possible only through transnational cooperation, which becomes thus vital to face, effectively and promptly, the marine events which are responsible for damage impacting the environment and citizens' life. Here we present a shared and interoperable system to allow a better exchange of and elaboration on information related to sea storms among countries. The proposed integrated web system (IWS) is a combination of a common data system for sharing ocean observations and forecasts, a multi-model ensemble system, a geoportal, and interactive geo-visualisation tools to make results available to the general public. The multi-model ensemble mean and spread for sea level height and wave characteristics are used to describe three different sea condition scenarios. The IWS is designed to provide sea state information required for issuing coastal risk alerts over the analysed region as well as for being easily integrated into existing local early warning systems. This study describes the application of the developed system to the exceptional storm event of 29 October 2018 that caused severe flooding and damage to coastal infrastructure in the Adriatic Sea. The forecasted ensemble products were successfully compared with in situ observations. The hazards estimated by integrating IWS results in existing early warning systems were confirmed by documented storm impacts along the coast of Slovenia, Emilia-Romagna and the city of Venice. For the investigated event, the most severe simulated scenario results provide a realistic and conservative estimation of the peak storm conditions to be used in coastal risk management.

The aim of this study was to investigate the variability of the water exchanges in the Curonian Lagoon based on the hydraulic regime and the atmospheric forcings. A finite element hydrodynamic model has been applied to the Curonian Lagoon to simulate the circulation patterns for 10 years. With the help of a transport–diffusion model, the salinity distribution and the renewal times of the Curonian Lagoon have been investigated when forced by river runoff, wind, and Baltic Sea level fluctuations. The hydrodynamic model has been validated using in situ salinity measurements. Model results show that the variability depends mainly on seasonal changes in hydrographic forcing and on the dominant wind regimes that prevail over the Curonian Lagoon. Exchanges between the southern and the northern part of the lagoon mostly depend on the wind forcing and are much less influenced by the river discharge. However, when looking at the water renewal time, the most important factor is the river discharge into the lagoon. Other physical forcings only marginally determine the renewal time, and not even ice cover is able to influence it. Even if ice cover strongly inhibits the exchanges between the southern and northern lagoon, it is basically not able to change the absolute value of the renewal times.

Sea surface temperature (SST) and turbidity (T) derived from Landsat 8 (L8) imagery were used to characterize river plumes in the northern Adriatic Sea (NAS) during a significant flood event in November 2014. Circulation patterns and sea surface salinity (SSS) from an operational coupled ocean-wave model supported the interpretation of the plumes' interaction with the receiving waters and among them. There was a good agreement of the SSS, T, and SST fields at the sub-mesoscale and mesoscale delineation of the major river plumes. L8 30 m resolution also enabled the description of smaller plume structures. The different plumes' reflectance spectra were related to the lithological fingerprint of the sediments in the river catchments. Sharp fronts in T and SST delimited each single river plume. The isotherms and turbidity isolines' coupling varied among the plumes due to differences in particle loads and surface temperatures in the discharged waters. The surface expressions of all the river plumes occurring in NAS were classified based on the occurrence of the plume dynamical regions in the L8 30 m resolution imagery.

This work is focused on the application of a modelling system to simulate 3-D interaction between the Curonian Lagoon and the Baltic Sea coastal waters and to reflect spatiotemporal dynamics of marine waters in the Curonian Lagoon. The model system is based on the finite element programme package SHYFEM which can be used to resolve the hydrodynamic equations in lagoons, coastal seas, estuaries and lakes. The results of a one year (2009) 3-D model simulation with real weather and hydrological forcing show that the saline water intrusions from the sea through Klaipėda Strait are gradually decreasing with distance from the sea and become negligible (average annual salinity about 0.57‰) at a distance of about 20 km to the south of Kiaulės Nugara island. Analyses of the simulation results also show this area to be highly heterogeneous according to the vertical salinity distribution. While in the deeper Klaipėda Strait (harbour waterway) differences in average salinity between near bottom and surface layers varies in the range 2–2.5‰, in the rest of the Curonian Lagoon it is less than 0.5‰. The exchange flow showed vertical structure, but was horizontally uniform with the presence of a two-directional flow that from time to time changes to either saline water one-directional flow to the Curonian Lagoon or fresh water one-directional flow to the sea. Two-directional flow duration decreases with a distance from sea entrance in Klaipėda Strait from around 180 days yr−1 close to the sea entrance to 50 days yr−1 just behind Kiaulės Nugara island. One-directional outflow duration is increasing with a distance from the sea entrance from 100 to 225 days yr−1. One-directional inflow duration occurs in the range of 70–100 days yr−1. The analysis of the ratio of buoyancy layer thickness to water depth (hb/H) and the Wedderburn number identified the main importance of wind action on the flow structure. Strong winds from the North and NW determine a barotropic inflow which is mostly responsible for the salt water intrusion into the Curonian Lagoon. Absence of wind or cross-strait wind regimes allows the maintenance of a two-layer flow typical of estuarine dynamics.

The hydrological consequences of historical, contemporary and future human activities on a coastal system were investigated by means of numerical models. The changes in the morphology of the Lagoon of Venice during the last century result from the sedimentological response to the combined effects of human interventions on the environment and global changes. This study focuses on changes from 1927 to 2012 and includes the changes planned for the protection of the city of Venice from storm surges and exceptional tides under future sea level rise scenarios. The application of a hydrodynamic model allowed for the analysis of the morphological effects on the lagoon circulation, the interaction with the sea and the internal mixing processes. The absolute values of the exchange between the lagoon and sea increased from 1927 to 2002 (from 3900 to 4600 m3 s−1), while the daily fraction of lagoon water volume exchanged decreased. At the same time, the flattening of the lagoon and loss of morphological heterogeneity enhanced the internal mixing processes driven by the tide and wind, reducing thus the overall water renewal time from 11.9 days in 1927 to 10.8 days in 2002. Morphological changes during the last decade reduced the water exchange through the inlets and induced an increase of the basin-wide water renewal time of 0.5 day. In the future, Venice Lagoon will evolve to a more restricted environment due to sea level rise, which increases the lagoon volume, and periodical closure of the lagoon from the sea during flooding events, which reduces the communication with the open sea. Therefore, the flushing capacity of the lagoon will decrease considerably, especially in its central part. Furthermore, some considerations on the impact of the hydromorphological changes on the ecological dynamics are proposed.

The underwater sound distribution generated by natural sources, shipping and trawling activities has been computed by the Quonops© modelling webservice for the Northern Adriatic Sea (NAS) during 2020, a year characterized by the COVID-19 lockdown restrictions. Modelling has been calibrated by using a year-long time series of field measurements covering the domain of interest. Sound levels (50th percentile) ranged between 75 and 90 dB re 1μPa for all the considered frequencies (63 Hz, 125 Hz, 250 Hz third octave bands). Noisier NAS areas match with the shipping lanes and the distribution of trawling activity. Pressure sound indices based on masking effect were computed for two Ecologically/Biologically Significant Marine Areas (EBSA) located in the NAS. This study is based on assessing fecal indicator bacteria contamination along meteorological, hydrological and physical-chemical variables after high rainy events during the summer period. The study focused on four different coastal sites in the western and eastern Adriatic coast characterized by various geomorphological and hydrological features, levels of urbanization and anthropogenic pressures, with the aim of finding appropriate and effective solutions to ensure the safety and sustainability of tourism and public health. Detailed in-situ survey revealed a wide range of fecal indicator bacterial (FIB) across the different river mouths with concentrations of E. coli ranging from 165 to 6700 CFU 100 mL -1 . It was found that nitrogen compounds track microbial load and acted as tracers for fecal contaminants. Further, a modelling tool was also used to analyze the spatial and temporal distribution of fecal pollution at these coastal sites. The integrated monitoring through high frequent survey in river waters and modeling framework allowed for the estimation of fecal indicator bacterial load at the river mouth and examination of fecal pollutant dispersion in recreational waters, considering different scenarios of fecal dispersion along the coast. The protection of marine habitats from human-generated underwater noise is an emerging challenge. Baseline information on sound levels, however, is poorly available, especially in the Mediterranean Sea. To bridge this knowledge gap, the SOUNDSCAPE project ran a basin-scale, cross-national, long-term underwater monitoring in the Northern Adriatic Sea. A network of nine monitoring stations, characterized by different natural conditions and anthropogenic pressures, ensured acoustic data collection from March 2020 to June 2021, including the full lockdown period related to the COVID-19 pandemic. Calibrated stationary recorders featured with an omnidirectional Neptune Sonar D60 Hydrophone recorded continuously 24 h a day (48 kHz sampling rate, 16 bit resolution). Data were analysed to Sound Pressure Levels (SPLs) with a specially developed and validated processing app. Here, we release the dataset composed of 20 and 60 seconds averaged SPLs (one-third octave, base 10) output files and a Python script to postprocess them. Full comprehension of the dynamics of hazardous sea levels is indispensable for assessing and managing coastal flood risk, especially under a changing climate. The 12 November 2019 devastating flood in the historical city of Venice (Italy) stimulated new investigations of the coastal flooding problem from different perspectives and timescales. Here Venice is used as a paradigm for coastal flood risk, due to the complexity of its flood dynamics facing those of many other locations worldwide. Spectral decomposition was applied to the long-term 1872-2019 sea-level time series in order to investigate the relative importance of different drivers of coastal flooding and their temporal changes. Moreover, a multivariate analysis via copulas provided statistical models indispensable for correctly understanding and reproducing the interactions between the variables at play. While storm surges are the main drivers of the most extreme events, tides and long-term forcings associated with planetary atmospheric waves and seasonal to inter-annual oscillations are predominant in determining recurrent nuisance flooding. The non-stationary analysis revealed a positive trend in the intensity of the non-tidal contribution to extreme sea levels in the last three decades, which, along with relative sea-level rise, contributed to an increase in the frequency of floods in Venice., (© 2022. In the Adriatic Sea, massive rainfall events are causing flooding of rivers and streams, with severe consequences on the environment. The consequent bacterial contamination of bathing water poses public health risks besides damaging tourism and the economy. This study was conducted in the framework of WATERCARE, an EU Interreg Italy-Croatia Project, which aims at reducing the impact of microbial contamination on Adriatic bathing water due to heavy rainfall events drained in the local sewage network and; enhancing the quality of local waters; and providing support for the decision-making processes regarding the management of bathing water in line with EU regulations. The study involved the development of an innovative water quality integrated system that helps meet these objectives. It consists of four components: a real time hydro-meteorological monitoring system; an autosampler to collect freshwater samples during and after significant rainfall events; a forecast system to simulate the dispersion of pollutants in seawater; and a real-time alert system that can predict the potential ecological risk from the microbial contamination of seawater. The system was developed and tested at a pilot site (Fano, Italy). These preliminary results will be used to develop guidelines for urban wastewater and coastal system quality assessments to contribute to develop policy actions and final governance decisions., (Copyright © 2021 Elsevier Ltd. The lagoons of the Po River delta are potentially exposed to complex mixtures of contaminants, nevertheless, there is a substantial lack of information about the biological effects of these contaminants in the Po delta lagoons. These environments are highly dynamic and the interactions between chemical and environmental stressors could prevent the proper identification of biological effects and their causes. In this study, we aimed to disentangle such interactions focusing on Manila clams, previously exposed to six lagoons of the Po delta, adopting three complementary tools: a) the detailed description via modelling techniques of lagoon dynamics for salinity and water temperature; b) the response sensitivity of a number of target genes (ahr, cyp4, ρ-gst, σ-gst, hsp22, hsp70, hsp90, ikb, dbh, ach, cat, Mn-sod, Cu/Zn-sod, cyp-a, flp, grx, TrxP) investigated in clam digestive glands by Real Time PCR; and c) the relevance of DNA adducts determined in clams as markers of exposure to genotoxic chemicals. The lagoons showed specific dynamics, and two of them (Marinetta and Canarin) could induce osmotic stress. A group of genes (ahr, cyp4, Mn-sod, σ-gst, hsp-22, cyp-a, TrxP) seemed to be associated with overall lagoon characteristics as may be described by salinity and its variations. Lagoon modelling and a second group of genes (hsp70, hsp90, cat, ikb, ach, grx, Cu/Zn-sod) also suggested that moderate increases of river discharge may imply worse exposure conditions. Oxidative stress seemed to be associated with such events but it was slightly evident also under normal exposure conditions. DNA adduct formation was mainly associated with overwhelmed antioxidant defences (e.g. low Cu/Zn-sod) or seemingly with their lack of response in due time. Tidal channels are crucial for the functioning of wetlands, though their morphological properties, which are relevant for seafloor habitats and flow, have been understudied so far. Here, we release a dataset composed of Digital Terrain Models (DTMs) extracted from a total of 2,500 linear kilometres of high-resolution multibeam echosounder (MBES) data collected in 2013 covering the entire network of tidal channels and inlets of the Venice Lagoon, Italy. The dataset comprises also the backscatter (BS) data, which reflect the acoustic properties of the seafloor, and the tidal current fields simulated by means of a high-resolution three-dimensional unstructured hydrodynamic model. The DTMs and the current fields help define how morphological and benthic properties of tidal channels are affected by the action of currents. These data are of potential broad interest not only to geomorphologists, oceanographers and ecologists studying the morphology, hydrodynamics, sediment transport and benthic habitats of tidal environments, but also to coastal engineers and stakeholders for cost-effective monitoring and sustainable management of this peculiar shallow coastal system.

Measures of transport scale in aquatic systems can contribute to the formulation of definitions of indicators of the system's ecological properties. This paper addresses confinement, a specific transport scale proposed by biological scientists as a parameter that can capture and synthesize the principal properties that determine the spatial structure of biological communities in transitional environments. Currently, there is no direct experimental measure of confinement. In this study, a methodology based on the accumulation rate within a lagoon of a passive tracer of marine origin is proposed, the influences of different factors in the calculation of confinement are analyzed, and general recommendations are derived. In particular, we analyze the spatial and the temporal variability of confinement and its sensitivity to the seasonal variability of climatic forcing, the inputs from rivers and the parameterization of the tidal exchanges.
