The genus Phytophthora contains many destructive and globally important plant pathogens. In the last decade, targeted sampling efforts have resulted in a dramatic increase in the number of known species, as well as a better understanding of their global distribution. Routine activities undertaken in botanical gardens, combined with great numbers of local and international visitors, place botanical gardens at risk to the accidental introduction and establishment of pathogens such as Phytophthora spp. In this study, the occurrence of Phytophthora was investigated in two botanical gardens in the KwaZuluNatal Province of South Africa. Symptomatic collar and stem tissues were collected, and root and rhizosphere soil samples were taken from trees exhibiting symptoms of decline. Standard baiting techniques and direct plating of symptomatic tissues revealed the presence of seven species of Phytophthora residing in four phylogenetic clades. Five of these species, P. cinnamomi, P. citrophthora, P. multivora, P. parvispora and the informally designated taxon Phytophthora sp. stellaris were known to be present in South Africa and P. aquimorbida was recorded for the first time. Of these, P. citrophthora represented a novel host-pathogen association causing bleeding cankers on indigenous Celtis africana. A multilocus phylogenetic analysis based on ITS, βtub, cox1 and hsp90 sequences showed the presence of an undescribed species belonging to the Phytophthora ITS Clade 5. This species is described here as Phytophthora mammiformis sp. nov. This study highlights the importance of monitoring botanical gardens for the detection and discovery of pathogens and emphasises their value as sites for the discovery of novel host-pathogen associations. We utilized a sample of 299 adult females aged between 19 and 86 years, carrying fragile X mental retardation (FMR1) alleles with small CCG expansions ranging from 50 to 141 repeats to analyse the relationships between psychological symptoms as assessed by the Symptom Checklist-90-Revised (SCL-90-R) and the size of the CGG repeat in the FMR1 gene. There were highly significant (negative) correlations between the size of the CGG repeat and a great majority of SCL-90-R subscale scores and all the global indices, suggesting that carriers of premutations in the mid-size CGG repeat range may be at greatest risk for the development of psychiatric disorder.

This paper describes a new Heterodyne Array Receiver Programme (HARP) and Auto-Correlation Spectral Imaging System (ACSIS) that have recently been installed and commissioned on the James Clerk Maxwell Telescope (JCMT). The 16-element focal-plane array receiver, operating in the submillimetre from 325 to 375 GHz, offers high (three-dimensional) mapping speeds, along with significant improvements over single-detector counterparts in calibration and image quality. Receiver temperatures are $\sim$120 K across the whole band and system temperatures of $\sim$300K are reached routinely under good weather conditions. The system includes a single-sideband filter so these are SSB figures. Used in conjunction with ACSIS, the system can produce large-scale maps rapidly, in one or more frequency settings, at high spatial and spectral resolution. Fully-sampled maps of size 1 square degree can be observed in under 1 hour. The scientific need for array receivers arises from the requirement for programmes to study samples of objects of statistically significant size, in large-scale unbiased surveys of galactic and extra-galactic regions. Along with morphological information, the new spectral imaging system can be used to study the physical and chemical properties of regions of interest. Its three-dimensional imaging capabilities are critical for research into turbulence and dynamics. In addition, HARP/ACSIS will provide highly complementary science programmes to wide-field continuum studies, and produce the essential preparatory work for submillimetre interferometers such as the SMA and ALMA., Comment: MNRAS Accepted 2009 July 2. 18 pages, 25 figures and 6 tables

Astrophysics - Galaxy Astrophysics - Abstract
We present a new large-scale survey of J=3-2 12CO emission covering 4.8 square degrees around the Rosette Nebula. Approximately 2000 compact clumps are identified, with a spatially-invariant power law mass distribution index of -1.8. Most of the inner clumps show velocity gradients of 1-3 km/s/pc, directed away from the exciting nebula. The gradients decrease with distance from the central O stars, and are consistent with a photoionised gas acceleration model, assuming clump lifetimes of a few 10^5 yrs. However, in one clear case, the observed near-constant velocity gradient is difficult to explain with simple models. Most blue-shifted but very few of the red-shifted clumps are associated with dark absorbing optical globules, confirming that the dominant molecular gas motion is expansion away from the central nebula and O stars. Many clumps also lie in a molecular ring, having an expansion velocity of 30 km/s, radius 11pc, and dynamical lifetime of ~1Myr. The J=3-2/1-0 12CO line ratios of the clumps decrease with distance from the O stars, implying a gradient in their surface temperatures; the results are consistent with a simple model of clump surface heating due to the central stars. Seven high-velocity molecular flows are found in the region, with a close correspondence between these flows and embedded young clusters. These outflows are sufficiently energetic to drive local gas turbulence within each cluster. We find 14 clear examples of association between embedded young stars seen at 24um and CO clumps; these are thought to be photoevaporating molecular envelopes. The CO clumps without evidence of embedded stars tend to have lower velocity gradients, and it is suggested that the presence of the young star may extend the lifespan of the photoevaporating envelope., Comment: 19 pages, 18 figures, 2 tables; to be published in MNRAS

Astrophysics - Abstract
In the field of neutrino astronomy, large volumes of optically transparent matter like glacial ice, lake water, or deep ocean water are used as detector media. Elementary particle interactions are studied using in situ detectors recording time distributions and fluxes of the faint photon fields of Cherenkov radiation generated by ultra-relativistic charged particles, typically muons or electrons. The Photonics software package was developed to determine photon flux and time distributions throughout a volume containing a light source through Monte Carlo simulation. Photons are propagated and time distributions are recorded throughout a cellular grid constituting the simulation volume, and Mie scattering and absorption are realised using wavelength and position dependent parameterisations. The photon tracking results are stored in binary tables for transparent access through ANSI-C and C++ interfaces. For higher-level physics applications, like simulation or reconstruction of particle events, it is then possible to quickly acquire the light yield and time distributions for a pre-specified set of light source and detector properties and geometries without real-time photon propagation. In this paper the Photonics light propagation routines and methodology are presented and applied to the IceCube and Antares neutrino telescopes. The way in which inhomogeneities of the Antarctic glacial ice distort the signatures of elementary particle interactions, and how Photonics can be used to account for these effects, is described., Comment: 22 pages, 8 Postscript figures, uses elsart.cls

We describe an aperture synthesis radio telescope optimized for studies of the Galactic interstellar medium (ISM), providing the ability to image extended structures with high angular resolution over wide fields. The telescope produces images of atomic hydrogen emission using the 21-cm HI spectral line, and, simultaneously, continuum emission in two bands centred at 1420 MHz and 408 MHz, including linearly polarized emission at 1420 MHz, with synthesized beams of 1 degree and 3.4 degrees at the respective frequencies., Comment: Accepted for publication by Astronomy and Astrophysics, Supplement Series

OOMYCETES ,ECONOMIC impact of disease ,PHYTOPHTHORA ,MOLECULAR phylogeny ,PHYTOPATHOGENIC microorganisms ,NUCLEOTIDE sequencing - Abstract
Many members of the Oomycota genus Phytophthora cause economic and environmental impact diseases in nurseries, horticulture, forest, and natural ecosystems and many are of regulatory concern around the world. At present, there are 223 described species, including eight unculturable and three lost species. Twenty-eight species need to be redescribed or validated. A lectotype, epitype or neotype was selected for 20 species, and a redescription based on the morphological/molecular characters and phylogenetic placement is provided. In addition, the names of five species are validated: P. cajani, P. honggalleglyana (Synonym: P. hydropathica), P. megakarya, P. pisi and P. pseudopolonica for which morphology and phylogeny are given. Two species, P. ×multiformis and P. uniformis are presented as new combinations. Phytophthora palmivora is treated with a representative strain as both lecto- and epitypification are pending. This manuscript provides the updated multigene phylogeny and molecular toolbox with seven genes (ITS rDNA, ß-tub, COI, EF1a, HSP90, L10, and YPT1) generated from the type specimens of 212 validly published, and culturable species (including nine hybrid taxa). The genome information of 23 types published to date is also included. Several aspects of the taxonomic revision and phylogenetic re-evaluation of the genus including species concepts, concept and position of the phylogenetic clades recognized within Phytophthora are discussed. Some of the contents of this manuscript, including factsheets for the 212 species, are associated with the "IDphy: molecular and morphological identification of Phytophthora based on the types" online resource (https://idtools.org/tools/1056/index.cfm). The first version of the IDphy online resource released to the public in September 2019 contained 161 species. In conjunction with this publication, we are updating the IDphy online resource to version 2 to include the 51 species recently described. The current status of the 223 described species is provided along with information on type specimens with details of the host (substrate), location, year of collection and publications. Additional information is provided regarding the ex-type culture(s) for the 212 valid culturable species and the diagnostic molecular toolbox with seven genes that includes the two metabarcoding genes (ITS and COI) that are important for Sanger sequencing and also very valuable Molecular Operational Taxonomic Units (MOTU) for second and third generation metabarcoding High-throughput sequencing (HTS) technologies. The IDphy online resource will continue to be updated annually to include new descriptions. This manuscript in conjunction with IDphy represents a monographic study and the most updated revision of the taxonomy and phylogeny of Phytophthora, widely considered one of the most important genera of plant pathogens. Physics of elementary particles and fields ,neutrino detectors - Abstract
We present the results of a Monte-Carlo study of the sensitivity of the planned IceCube detector to predicted fluxes of muon neutrinos at TeV to PeV energies. A complete simulation of the detector and data analysis is used to study the detector's capability to search for muon neutrinos from sources such as active galaxies and gamma-ray bursts. We study the effective area and the angular resolution of the detector as a function of muon energy and angle of incidence. We present detailed calculations of the sensitivity of the detector to both diffuse and pointlike neutrino emissions, including an assessment of the sensitivity to neutrinos detected in coincidence with gamma-ray burst observations. After three years of datataking, IceCube will have been able to detect a point source flux of E2*dN/dE = 7*10^-9 cm^-2s^-1GeV at a 5-sigma significance, or, in the absence of a signal, place a 90 percent c.l. limit at a level E2*dN/dE = 2*10^-9 cm^-2s^-1GeV. A diffuse E-2 flux would be detectable at a minimum strength of E2*dN/dE = 1*10^-8 cm^-2s^-1sr^-1GeV. A gamma-ray burst model following the formulation of Waxman and Bahcall would result in a 5-sigma effect after the observation of 200 bursts in coincidence with satellite observations of the gamma-rays.

- Abstract
We aimed to determine whether SNP-microarray genomic testing of saliva had a greater diagnostic yield than blood for pathogenic copy number variants (CNVs). We selected patients who underwent CMA testing of both blood and saliva from 23,289 blood and 21,857 saliva samples. Our cohort comprised 370 individuals who had testing of both, 224 with syndromic intellectual disability (ID) and 146 with isolated ID. Mosaic pathogenic CNVs or aneuploidy were detected in saliva but not in blood in 20/370 (4.4%). All 20 individuals had syndromic ID, accounting for 9.1% of the syndromic ID sub-cohort. Pathogenic CNVs were large in size (median of 46 Mb), and terminal in nature, with median mosaicism of 27.5% (not exceeding 40%). By contrast, non-mosaic pathogenic CNVs were 100% concordant between blood and saliva, considerably smaller in size (median of 0.65 Mb), and predominantly interstitial in location. Given that salivary microarray testing has increased diagnostic utility over blood in individuals with syndromic ID, we recommend it as a first-tier testing in this group.

- Abstract
The Global Consortium for the Classification of Fungi and fungus-like taxa is an international initiative of more than 550 mycologists to develop an electronic structure for the classification of these organisms. The members of the Consortium originate from 55 countries/regions worldwide, from a wide range of disciplines, and include senior, mid-career and early-career mycologists and plant pathologists. The Consortium will publish a biannual update of the Outline of Fungi and fungus-like taxa, to act as an international scheme for other scientists. Notes on all newly published taxa at or above the level of species will be prepared and published online on the Outline of Fungi website (https://www.outlineoffungi.org/), and these will be finally published in the biannual edition of the Outline of Fungi and fungus-like taxa. Comments on recent important taxonomic opinions on controversial topics will be included in the biannual outline. For example, ‘to promote a more stable taxonomy in Fusarium given the divergences over its generic delimitation’, or ‘are there too many genera in the Boletales?’ and even more importantly, ‘what should be done with the tremendously diverse ‘dark fungal taxa?’ There are undeniable differences in mycologists’ perceptions and opinions regarding species classification as well as the establishment of new species. Given the pluralistic nature of fungal taxonomy and its implications for species concepts and the nature of species, this consortium aims to provide a platform to better refine and stabilise fungal classification, taking into consideration views from different parties. In the future, a confidential voting system will be set up to gauge the opinions of all mycologists in the Consortium on important topics. The results of such surveys will be presented to the International Commission on the Taxonomy of Fungi (ICTF) and the Nomenclature Committee for Fungi (NCF) with opinions and percentages of votes for and against.
The Consortium will publish a biannual update of the Outline of Fungi and funguslike taxa, to act as an international scheme for other scientists.
For example, 'to promote a more stable taxonomy in Fusarium given the divergences over its generic delimitation', or 'are there too many genera in the Boletales?' and even more importantly, 'what should be done with the tremendously diverse 'dark fungal taxa?' There are undeniable differences in mycologists' perceptions and opinions regarding species classification as well as the establishment of new species. The results of such surveys will be presented to the International Commission on the Taxonomy of Fungi (ICTF) and the Nomenclature Committee

Cerebral deposition of amyloid β peptide (Aβ) is an early and critical feature of Alzheimer's disease. Aβ generation depends on proteolytic cleavage of the amyloid precursor protein (APP) by two unknown proteases: β- secretase and γ-secretase. These proteases are prime therapeutic targets. A transmembrane aspartic protease with all the known characteristics of β- secretase was cloned and characterized. Overexpression of this protease, termed BACE (for beta-site APP-cleaving enzyme) increased the amount of β- secretase cleavage products, and these were cleaved exactly and only at known β-secretase positions. Antisense inhibition of endogenous BACE messenger RHA decreased the amount of β-secretase cleavage products, and purified BACE protein cleaved APP-derived substrates with the same sequence specificity as β-secretase. Finally, the expression pattern and subcellular localization of BACE were consistent with that expected for β-secretase. Future development of BACE inhibitors may prove beneficial for the treatment of Alzheimer's disease.

The final hardware modifications for tritium operation have been completed for the Tokamak Fusion Test Reactor (TFTR) [Fusion Technol. 21, 1324 (1992)]. These activities include preparation of the tritium gas handling system, installation of additional neutron shielding, conversion of the toroidal field coil cooling system from water to a Fluorinert™ system, modification of the vacuum system to handle tritium, preparation, and testing of the neutral beam system for tritium operation and a final deuterium-deuterium (D-D) run to simulate expected deuterium-tritium (D-T) operation. Testing of the tritium system with low concentration tritium has successfully begun. Simulation of trace and high power D-T experiments using D-D have been performed. The physics objectives of D-T operation are production of ≈ 10 MW of fusion power, evaluation of confinement, and heating in deuteriumtritium plasmas, evaluation of α-particle heating of electrons, and collective effects driven by alpha particles and testing of diagnostics for confined a particles. Experimental results and theoretical modeling in support of the D-T experiments are reviewed. © 1994 American Institute of Physics.

37. Student Non-Completion of an Undergraduate Degree: Wrong Program Selection or Part of a Career Plan?
- Author

O'Keefe, M., Laven, G., and Burgess, T.
- Abstract
Institution wide comparisons of students who leave university before completing their degree and students who complete their studies, have identified "wrong course selection" and a lack of vocational focus as common reasons for non-completion. It is not fully understood, though, whether these trends are constant across different disciplines and programs and whether all relevant contributing factors, in particular career intentions, have been considered. This study was undertaken to explore reasons for student non-completion in more detail in one program. Students enrolled in an undergraduate health sciences degree completed a questionnaire at enrolment and another 12 months later, regarding their reasons for enrolment, career intentions and expectations for/experiences of learning. Students who did not re-enrol after the first year were invited to complete a separate exit questionnaire regarding their reasons for not re-enrolling. Many students who did not re-enrol after the first year of study transferred to another degree that was more aligned with their career intentions. - Abstract
International trade in plants and climate change are two of the main factors causing damaging tree pests (i.e. fungi and insects) to spread into new areas. To mitigate these risks, a large-scale assessment of tree-associated fungi and insects is needed. We present records of endophytic fungi and insects in twigs of 17 angiosperm and gymnosperm genera, from 51 locations in 32 countries worldwide. Endophytic fungi were characterized by high-throughput sequencing of 352 samples from 145 tree species in 28 countries. Insects were reared from 227 samples of 109 tree species in 18 countries and sorted into taxonomic orders and feeding guilds. Herbivorous insects were grouped into morphospecies and were identified using molecular and morphological approaches. This dataset reveals the diversity of tree-associated taxa, as it contains 12,721 fungal Amplicon Sequence Variants and 208 herbivorous insect morphospecies, sampled across broad geographic and climatic gradients and for many tree species. This dataset will facilitate applied and fundamental studies on the distribution of fungal endophytes and insects in trees.

- Abstract
Quambalaria shoot blight (QSB) has emerged recently as a severe disease of Corymbia calophylla (marri). In this study, QSB damage and growth were assessed in Corymbia calophylla trees at 4 and 6 years of age in two common gardens consisting of 165 and 170 open-pollinated families representing 18 provenances across the species’ natural distribution. There were significant differences between provenances for all traits. The narrow-sense heritability for growth traits and QSB damage at both sites were low to moderate. The genetic correlation between QSB damage and growth traits was negative; fast-growing families were less damaged by QSB disease. Age-age genetic correlations for individual traits at four and six years were very strong, and the type-B (site–site) correlations were strongly positive for all traits. Provenances from cooler wetter regions showed higher resistance to QSB. The QSB incidence at 6 years was significantly correlated with environmental factors of the provenance’s origin. The QSB incidence at years four and six was not correlated with the QSB expression in 3-month-old seedlings. Based on these results, selection for resistance could be undertaken using 4-year-old trees. There is potential for a resistance breeding program to develop populations of marri genetically diverse and resistant to QSB.

- Abstract
Corymbia calophylla (marri), an endemic keystone tree species in southwest Western Australia, is increasingly impacted by the introduced basidiomycete smut Quambalaria pitereka. The basidiomycete rust Austropuccinia psidii (myrtle rust), an invasive pathogen recently introduced to Eastern Australia, is expected to spread to the southwest of Western Australia eventually. Austropuccinia psidii has similar epidemiology to Q. pitereka, and there is concern that C. calophylla may be susceptible. Preliminary pathogenicity tests showed significant differences in aggressiveness between twelve Q. pitereka isolates, and there was evidence of interactions between isolates and C. calophylla provenances. Seedlings from 59 open-pollinated families from 11 provenances covering the natural range of marri were screened for resistance to Q. pitereka and A. psidii under controlled glasshouse conditions. Resistance of seedlings within provenances to Q. pitereka and A. psidii differed significantly. There was no significant correlation between resistance to Q. pitereka and resistance to A. psidii. Seedlings of provenances from wetter regions were more resistant to both pathogens, but the correlation coefficients were insignificant. Seedlings of four families in three provenances (Serpentine, Chidlow, and Kingston) showed 100% resistance to Q. pitereka. Narrow-sense heritability estimates were 0.07 for quambalaria shoot blight resistance and 0.34 for myrtle rust resistance. The results indicate the potential to use selected families/individuals resistant to Q. pitereka and A. psidii for tree improvement programs and adaptive management strategies.

Classification Nectriaceae, Hypocreales, Sordariomycetes. On SNA and CLA, sporulation abundant from aerial conidiophores and sporodochia. Aerial conidiophores erect or prostrate, copiously branching laterally and sympodially, giving rise to macro-, and rarely, microconidia; aerial conidiogenous cells mono- and polyphialidic, subulate to subcylindrical, smooth- and thin-walled, proliferating sympodially, 6.540.5 2.54 m, with apical flared collarette and periclinal thickening; aerial conidia of two types: microconidia often produced on prostrate conidiophores, rarely on aerial mycelium, aggregating in false heads, ellipsoidal, subcylindrical to slightly falcate, 0 1-septate, 815 229.5 m; macroconidia fusiform to falcate, straight to apically dorsiventrally curved, apex curved to pointed, base obtuse to papillate, 13-septate, smooth- and thin-walled; 1-septate conidia: (14)1827.5(29.5) (2.5)34 m (av. 22.8 3.2 m); 2-septate conidia: 2628.5 34 m (av. 27.4 3.6 m); 3-septate conidia: (28)31.543(50.5) 34 m (av. 37.3 3.5 m). Sporodochia saffron, luteous to ochreous coloured (Rayner 1970), formed abundantly on the agar surface and carnation leaves under nuv. Conidiophores in sporodochia, densely and irregularly branched, bearing apical whorls of 2 4 monophialides; sporodochial monophialides subcylindrical, 1026 2.54.5 m, smooth- and thin-walled, with a distinct apical collarette. Sporodochial conidia (macroconidia) falcate, almost straight to gently curved, tapering at both ends, apex curved to blunt, base poorly- to well-developed foot-shaped, 16-septate, hyaline, smooth- and thin-walled; 1-septate conidia: (14.5)1520.5(24) 34.5 m (av. 17.9 3.9 m); 2-septate conidia: 21.532 34.5 m (av. 26.4 3.5 m); 3-septate conidia: (33)4361(71.5) (3)45 m (av. 51.8 4.2 m); 4-septate conidia: (50.5)5569(74.5) 3.55 m (av. 62.3 4.2 m); 5-septate conidia: 54 4.5 m (rare); 6-septate conidia: (49.5)56.571(73) (3.5)44.5(5) m (av. 63.8 4.3 m). Chlamydospores not observed. Culture characteristics Colonies on potato dextrose agar (PDA) and oatmeal agar (OA) growing in the dark at 24 C covering and entire 9 cm Petri dish in 7 d. Colony surface peach to vinaceous, flat, velvety to felty with abundant floccose aerial mycelium forming concentric rings; colony margins undulate. Reverse flesh to salmon with diffuse coral to brick pigment throughout the medium. Typus. Notes Fusarium chuoi resides in the Asian clade of the Fusarium fujikuroi species complex (FFSC: ODonnell et al. 1998, Yilmaz et al. 2021, Crous et al. 2021b). Based on nucleotide searches using the Fusarium Pairwise ID engine on the Fusarioid-ID database (www.fusarium.org, Crous et al. 2021) the closest hit using the ITS sequence was Fusarium siculi (strain CBS 142422; identities = 449/450 (99 %), no gaps). The closest hit using the LSU sequence was F. siculi (strain CBS 142422; identities = 804/805 (99 %), no gaps). Closest hit using the cmdA sequence was Fusarium fractiflexum (strain NRRL 28852; identities = 426/434 (98 %), no gaps). Closest hit using the rpb1 sequence was F. fujikuroi (strain NRRL 13566; identities = 687/702 (98 %), no gaps). Closest hit using the rpb2 sequence was Fusarium globosum (strain CBS 428.97; identities = 856/867 (98 %), no gaps). Closest hit using the tef1 sequence was F. fractiflexum (strain NRRL 28852; identities = 619/643 (96 %), 2 gaps (0.3 %)). The phylogenetic results, however, showed that F. chuoi is not directly related to any of the previously described species of FFSC (see Suppl. material FP1353), clustering as the second basal-most species of that clade after F. sacchari. Asian Fusarium spp. in the FFSC are characterised by mono-and polyphialides producing oval to ellipsoid, rarely pyriform to globose (i.e., F. annulatum, F. fujikuroi and F. globosum) microconidia organized in chains or false heads; 35-septate sporodochial conidia and lacking chlamydospores. The elaborate, profusely branched aerial conidiophores of F. chuoi are comparable to those of F. concentricum, F. lumajangense, F. mangiferae and F. sacchari, all the latter species producing oval, ellipsoidal to allantoid microconidia on false heads.Aerial conidiophores of F. chuoi, however, mostly produce macroconidia, while microconidia grouped on false heads are restricted to short, mostly unbranched and prostrate conidiophores formed on the surface on the culture media. Several Asian species of the FFSC have been reported from Musa spp. i.e., F. annulatum, F. concentricum, F. fujikuroi, F. lumajangense and F. sacchari (Leslie & Summerell 2006, Maryani et al. 2019, Farr & Rossman 2021). The two strains representing F. chuoi were isolated as endophytes from asymptomatic seeds of wild banana (Musa itinerans), which had been collected predispersal and stored in the Millennium Seed Bank for ~2.5 years at -20 C prior to isolation.
