International audience; Dans les études archéozoologiques, la mise en place d'approches classiques (attribution anatomique et taxinomique, taphonomie) combinées à des analyses tracéologiques et/ou biomoléculaires (paléoprotéomique) est un des moyens actuellement développé pour appréhender les comportements des néandertaliens et leur exploitation du matériel faunique.Le site de Biache-Saint-Vaast (BSV, Pas-de-Calais, MIS 7) a livré 3 niveaux riches en restes osseux de grands mammifères terrestres. Dans ces assemblages, ont été identifié des vestiges comportant des plages de marques en creux, apparentées à des stigmates de percussion sur du matériel lithique. Avec plus de 300 restes de ce type actuellement identifiés, BSV constitue l'un des assemblages les plus importants connu, avec une préservation exceptionnelle pour un site de plein air, soulevant de nombreuses problématiques quant à l'utilisation des restes fauniques comme outils par les populations néandertaliennes. Y-a-t-il une intentionnalité dans le choix de la matière première utilisée ? Existe-t-il une préparation particulière de l'os ? Est-il possible de mettre en évidence des comportements particuliers relatifs à la « fabrication » de tels outils ?L'étude détaillée, suivant des approches multi-proxy, de restes osseux comprenant des plages à impression, appelés « retouchoirs », est encore peu développée. La bonne préservation des ossements à BSV octroie la mise en place de ces analyses. Les études archéozoologiques, taphonomiques et tracéologiques, non-invasives, sont employées pour comprendre l'acquisition et l'utilisation du vestige. Les analyses protéomiques, permettent de pallier aux limites des attribution taxinomiques classiques et d'employer des techniques peu invasives. Les protéines se détériorant moins rapidement que l'ADN elles sont par ailleurs applicables sur un grand nombre de restes. Cette combinaison d'études a pour but de mieux comprendre la conception (utilisation préférentielle d'un taxon, potentielle préparation des supports osseux, etc.) et l'utilisation de ce type de matériel.Les premiers résultats obtenus semblent indiquer que les restes des trois espèces les plus représentées dans le cortège faunique identifié à BSV ont été employés comme « retouchoirs » : l'aurochs (Bos primigenius), l'ours brun (Ursus arctos) et le rhinocéros des prairies (Stephanorhinus hemitoechus), avec une utilisation quasi-exclusive pour la percussion d'outils lithiques pour les pièces analysées, et également leur emploi lors de la phase de ‘fabrication'. Ces résultats démontrent l'intérêt de l'application conjointe de différentes approches et méthodes pour les connaissances de l'utilisation de ce type d'outil en os et plus généralement de la gestion de la faune de grands herbivores par les populations néandertaliennes. Des analyses sur un plus large spectre de restes osseux tenteront de caractériser l'ensemble de l'assemblage de Biache-Saint-Vaast et de le mettre en relation avec d'autres gisements de la région.

Abstract

International audience; Biomolecular analysis, and more particularly palaeoproteomics, is one of the means currently used to understand the behaviour of Neanderthals and their exploitation of faunal material. This approach makes it possible to re-study sites excavated before the 21st century by providing new elements to confirm, or question, the first taxonomic identifications. This method, combined with functional analysis (traceology) and experimental archaeology, provides a more precise understanding of the use of bone by Neanderthals: is there an intentionality in the choice of the raw material used? How were these bone tools used and what was their function?The Biache-Saint-Vaast site (BSV, Pas-de-Calais, MIS 7) studied in the 1980s yielded three levels rich in bone remains of large land mammals, including more than 300 remains with wear evidence and morphologically attributed to the three main species: the brown bear (Ursus arctos), the aurochs (Bos primigenus) and the grassland rhinoceros (Stephanorhinus hemitoechus). A first sampling allowed us to verify their morphological attribution. Preliminary results are indicative for a use as retouchers and confirm the presence of the 3 dominant species within the assemblage although certain remains had to be reclassified. Also, it appears that Neanderthal's choice of raw material is related to its availability at the site.The approach proposed here is not very invasive and it is easy to implement. Its systematic application to all the bone remains from the site of Biache-Saint-Vaast will allow us to characterise this assemblage and subsequently to relate it to other deposits in the region.

Les anciennes molécules conservées dans les ossements fossiles offrent l’opportunité d’acquérir une meilleure connaissance du passé biologique. Ces dernières années, la protéomique appliquée aux échantillons osseux et dentaires est devenue une méthode intéressante pour étudier les espèces éteintes et l’évolution phylogénétique comme alternative à l’analyse de l’ADN qui est limitée par l’amplification de l’ADN présent dans les échantillons anciens et sa contamination. Pour endommager le moins possible les échantillons, il est primordial de prélever une faible quantité de matière. Pour certains échantillons fossiles qui peuvent être très précieux car uniques (restes humains, taxons très rares), ces prélèvements sont problématiques. Une autre difficulté est l’absence de données génomiques pour la plupart des espèces éteintes. Dans cette étude, une méthodologie de protéomique a été appliquée à des os de mammifères âgés d’environ 130 000 à 120 000 ans provenant du site pléistocène de Waziers (Nord, France). La présence d’artefacts lithiques et les traces de boucherie observées sur des ossements indiquent la présence de l’Homme de Neandertal sur ce site. À partir d’échantillons de cinq milligrammes, nos résultats montrent une grande majorité de peptides détectés correspondant aux protéines de collagène I alpha 1 et alpha 2 avec une couverture de séquence jusqu’à 60 %. En utilisant l'homologie avec des séquences modernes, une classification biologique a été réalisée avec succès et les rangs taxonomiques associés à chaque os ont été identifiés de manière cohérente avec les informations obtenues à partir d’études ostéomorphologiques et de données paléoenviron- nementales et paléodiététiques The ancient preserved molecules in bones offer the opportunity to gain a better knowledge on the biological past. In recent years, bones proteomics has become an attractive method to study extinct species and phylogenetic evolution as an alternative to DNA analysis which is limited by DNA amplification present in ancient samples and its contamination. The analysis of fossils must consume a low quantity of material to avoid damaging the samples. For some fossil samples that may be very valuable because they are rare (human remains, very scarce taxa). Another difficulty is the absence of genomic data for most of the extinct species. This study applied a proteomic methodology to mammalian bones of 130,000 to 120,000 years old from the last Pleistocene site of Waziers (France). The presence of lithic artefacts and the traces of butchery observed on the bones indicate the presence of Neander- thal Man on this site. Starting from 5 milligram samples, our results show that most detected peptides match collagen I alpha 1 and alpha 2 proteins with a sequence coverage up to 60%. Using sequence homology with modern sequences, a biological classification was successfully achieved. Each bone taxonomic rank by proteomics was consistent with the existing osteomorphological studies and palaeoenvironmental and palaeodietary data.

Abstract

Ancient preserved molecules offer the opportunity of gaining a deeper knowledge on their biological past. However, the development of a proteomic workflow remains a challenge. The analysis of fossils must involve a low quantity of material to avoid damaging the samples. In this study an enhanced proteomic protocol was applied to 5‐milligram samples of about 130,000‐year‐old mammalian bones ranging from the end of the Middle Pleistocene up to the earlier Upper Pleistocene, excavated from Scladina Cave (Sclayn, Belgium). Using sequence homology with modern sequences, a biological classification was successfully achieved and the associated taxonomic ranks to each bone were identified consistently with the information gained from osteomorphological studies and palaeoenvironmental and palaeodietary data. Amino acid substitutions on collagens were identified, thus providing new information on extinct species sequences and helping in taxonomy‐based clustering. Considering samples with no osteomorphological information, such as two fragments of bone retouchers, proteomics successfully identified the families providing paleontologists new information on these objects. Combining osteomorphology studies and amino acid variations identified by proteomics, one of the retouchers was potentially identified as belonging to the Ursus spelaeus species. Abstract

International audience; Starch bound proteins mainly include enzymes from the starch biosynthesis pathway. Recently, new functions in starch molecular assembly or active protein targeting were also proposed for starch associated proteins. The potato genome sequence reveals 77 loci encoding starch metabolizing enzymes with the identification of previously unknown putative isoforms. Here we show by bottom-up proteomics that most of the starch biosynthetic enzymes in potato remain associated with starch even after washing with SDS or protease treatment of the granule surface. Moreover, our study confirmed the presence of PTST1 (Protein Targeting to Starch), ESV1 (Early StarVation1) and LESV (Like ESV), that have recently been identified in Arabidopsis. In addition, we report on the presence of a new isoform of starch synthase, SS6, containing both K-X-G-G-L catalytic motifs. Furthermore, multiple protease inhibitors were also identified that are cleared away from starch by SDS and thermolysin treatments. Our results indicate that SS6 may play a yet uncharacterized function in starch biosynthesis and open new perspectives both in understanding storage starch metabolism as well as breeding improved potato lines.

Abstract

International audience; A novel mechanism is revealed by which clinical isolates of adherent-invasive Escherichia coli (AIEC) penetrate into the epithelial cell layer, replicate, and establish biofilms in Crohn's disease. AIEC uses the FimH fimbrial adhesin to bind to oligomannose glycans on the surface of host cells. Oligomannose glycans exposed on early apoptotic cells are the preferred binding targets of AIEC, so apoptotic cells serve as potential entry points for bacteria into the epithelial cell layer. Thereafter, the bacteria propagate laterally in the epithelial intercellular spaces. We demonstrate oligomannosylation at two distinct sites of a glycoprotein receptor for AIEC, carcinoembryonic antigen related cell adhesion molecule 6 (CEACAM6 or CD66c), on human intestinal epithelia. After bacterial binding, FimH interacts with CEACAM6, which then clusters. The presence of the highest-affinity epitope for FimH, oligomannose-5, on CEACAM6 is demonstrated using LC-MS/MS. As mannose-dependent infections are abundant, this mechanism might also be used by other adherent-invasive pathogens.

Abstract

Polymer engineering, such as in three-dimensional (3D) printing, is rapidly gaining popularity, not only in the scientific and medical fields but also in the community in general. However, little is known about the toxicity of engineered materials. Therefore, we assessed the toxicity of 3D-printed and molded parts from five different polymers commonly used for prototyping, fabrication of organ-on-a-chip platforms, and medical devices. Toxic effects of PIC100, E-Shell200, E-Shell300, polydimethylsiloxane, and polystyrene (PS) on early bovine embryo development, on the transactivation of estrogen receptors were assessed, and possible polymer-leached components were identified by mass spectrometry. Embryo development beyond the two-cell stage was inhibited by PIC100, E-Shell200, and E-Shell300 and correlated to the released amount of diethyl phthalate and polyethylene glycol. Furthermore, all polymers (except PS) induced estrogen receptor transactivation. The released materials from PIC100 inhibited embryo cleavage across a confluent monolayer culture of oviduct epithelial cells and also inhibited oocyte maturation. These findings highlight the need for cautious use of engineered polymers for household 3D printing and bioengineering of culture and medical devices and the need for the safe disposal of used devices and associated waste.

Abstract

International audience; Odorant-Binding Proteins (OBP) are major players of perireceptor events in olfaction. Despite their importance, a molecular mechanism explaining their specificity for odors and pheromones has yet to be proposed. A new approach is provided by the analysis of the pig olfactory secretome that is mainly composed of OBP isoforms, generated from 3 gene products by two types of post-translational modifications (PTM): (i) phosphorylation and (ii) O-β-N-acetylglucosaminylation (O-GlcNAcylation), which are unusual for secreted proteins. Although both types of PTM can be demonstrated on OBP isoforms by specific antibodies, they have to be identified by mass spectrometry (MS), as localizing PTM sites and identifying PTM patterns can help predict binding affinities. In this paper, we report the identification of phosphorylation and O-GlcNAcylation sites on peptides coming from trypsin digestion of only OBP (sensu stricto) by nanoLC-nanoESI-HCD-MS/MS-Orbitrap. These PTM were not present on VEG and SAL. PEAKS software analysis of raw MS data allowed selecting spectra that were analyzed manually to identify PTMs. Four peptides corresponding to two different portions of OBP sequence were modified either by a phosphate group or by a hexNAc moiety. Due to the high energy used in HCD, the data did not allow precise localization of the modified sites. The new findings contribute to a better understanding of the mechanisms by which OBP isoforms could extend the binding repertoire of the secreted OBPs.
