1. LPS core type diversity in the Escherichia coli species and associations with phylogeny and virulence gene repertoire

Abstract

Escherichia coli is a very versatile species for which diversity has been explored from various perspectives highlighting, for example, phylogenetic groupings, pathovars as well as a wide range of O serotypes. The highly variable O-antigen, the most external part of the lipopolysaccharide component of the outer membrane of E. coli, is linked to the innermost lipid A through the core region of LPS of which 5 different structures, denominated K-12, R1, R2, R3 and R4, have been characterized so far. The aim of the present study was to analyze the prevalence of these LPS core types in the E. coli species and explore their distribution in the different E. coli phylogenetic groups and in relationship with the virulence gene repertoire. Results indicated an uneven distribution of core types between the different phylogroups, with phylogroup A strains being the most diverse in terms of LPS core types while phylogroups B1, D and E strains were dominated by the R3 type and phylogroups B2 and C strains being dominated by the R1 type. Strains carrying the LEE virulence operon were mostly of the R3 type whatever the phylogroup while, within phylogroup B2, strains carrying a K-12 core all belonged to the complex STc131, one of the major clone of extra-intestinal pathogenic E. coli (ExPEC) strains. The origin of this uneven distribution is discussed but remains to be explained, as well as the consequences of carrying a specific core type on the physiology of the bacteria.IMPACT STATEMENTThe diversity of the E. coli species in terms of type of infections is well known, and its surface O-antigen which shows some correspondence to pathogenicity. This study is the first one to report in detail the diversity and distribution of the LPS core types in the E. coli species using whole genome sequences. This distribution of the 5 know core types is analyzed in the different phylogroups along with their association with specific virulence gene repertoire. Results indicate a non-random distribution of LPS core types in the E. coli species and, most interestingly, preferential association of certain core types with either some phylogenetic clades or with particular virulence gene repertoires. This work is a first step towards the identification of the origin of this diversity as well as towards the exploration of the physiological properties associated with specific core types.DATA SUMMARYComplete list of strains with associated data is available in supplementary table S1.

Abstract

Technology is pervasive in homes of families with young children, despite evidence for negative associations between infant exposure to screen‐based media and cognitive development that has led the American Academy of Pediatrics (AAP) to discourage parents from exposing children under the age of 18 months to any kind of screen time (AAP, 2016). Here, we apply a propensity score matching approach to estimate relations between electronic screen‐based media use in infancy and executive function in early toddlerhood. In an international sample of 416 firstborn infants, parental report of regular exposure to screen‐based media at 4 months predicted poorer performance on a test of inhibition at 14 months, but was unrelated to either cognitive flexibility or working memory at 14 months. Results of this study are therefore consistent with the view that early exposure to screen‐based media adversely affects the development of executive function.

Abstract

Analyses of the present data are reported in the article “Crossing Boundaries: A Pilot Study of Maternal Attitudes about Child Maltreatment in Nine Countries” [8]. Data were collected during home visits using the Maltreatment Q-Sort (MQS). A total of 466 mothers from nine different countries gave their opinion about child maltreatment by sorting 90 cards with parenting behaviors taken from the literature that reflect four types of child maltreatment, into 9 evenly distributed stacks (with 10 cards each) from least to most harmful for the child. This data article provides an overview of the content of the 90 items, which type of maltreatment they reflect, and the source of the items. The percentage of mothers labelling each of the MQS items as maltreatment is also presented. In addition, instructions are included about the administration of the MQS as well as data-entry and analyses of Q-sort data, accompanied by example datasets and syntaxes. 15. Design, fabrication, and performance of foil journal bearing for the brayton rotating unit

Abstract

Foil bearings were designed and manufactured to replace pivoted-shoe journal bearings in an existing Brayton Cycle turbo-alternator-compressor. The design of this unconventional rotor support was accomplished within the constraints and space limitations imposed by the present machine, and the substitution of foil bearings was effected without changes or modification other machine components. A housing and a test rig were constructed to incorporate the new foil-bearing support into a unified assemble with an air-driven rotor and the gimbal-mounted thrust bearing, seals, and shrouds of an actual Brayton Rotating Unit. The foil bearing required no external pressure source, and stable self-acting rotation was achieved at all speeds up to 43,200 rpm. Excellent wipe-wear characteristics of the foil bearing permitted well over 1000 start-stop cycles with no deterioriation of performance in the entire speed range.

22. Motion of a Small High-Speed Rotor in 3 Types of Foil Bearings

Abstract

Experiments are conducted with 3 types of oilless (air lubricated) foil bearings and a small rotor, at speeds up to and in excess of 3,500 rps (210,000 rpm). The modular construction of the experimental apparatus provides for interchangeability of foil retainers in the supporting brackets, for their alignment, and for the positioning of bearings at various stations along the rotor axis. The symmetrical rotor, 12.7 cm (5.0 in.) long and weighing 2.97 N (0.667 lb) has both cylindrical and conical journals. The main purpose of the investigation is a preliminary examination of whirl-suppressing (stabilizing) characteristics of these flexible bearings, with the objective of application to small high-speed turbomachines.

Abstract Background Hepatitis C virus (HCV) infection is a major global public health problem in both developed and developing countries. The prevalence and genetic diversity of HCV in pregnant women in Gabon, central Africa, is not known. We therefore evaluated the prevalence and the circulating genotypes of HCV in a large population cohort of pregnant women. Methods Blood samples (947) were collected from pregnant women in the five main cities of the country. The prevalence was evaluated by two ELISA tests, and the circulating genotypes were characterized by sequencing and phylogenetic analysis. Results Twenty pregnant women (2.1%) were infected with HCV. The seroprevalence differed significantly by region (p = 0.004) and increased significantly with age (p = 0.05), being 1.3% at 14–20 years, 1.1% at 21–25 years, 1.9% at 26–30 years, 4.1% at 31–35 years and 6.0% at > 35 years. Sequencing in the 5'-UTR and NS5B regions showed that the circulating strains belonged to genotypes 4 (4e and 4c). Conclusion We found that the HCV seroprevalence in pregnant women in Gabon is almost as high as that in other African countries and increases with age. Furthermore, only genotype 4 (4e and 4c) was found. More extensive studies aiming to evaluate the prevalence and heterogeneity of HCV genotypes circulating in the general population of the country are needed.

Abstract

The aims of this study were to determine the frequency of dialysis and kidney transplantation and to estimate the regularity of comprehensive conservative management (CCM) for patients with kidney failure in Europe. This study uses data from the ERA-EDTA Registry. Additionally, our study included supplemental data from Armenia, Germany, Hungary, Ireland, Kosovo, Luxembourg, Malta, Moldova, Montenegro, Slovenia and additional data from Israel, Italy, Slovakia using other information sources. Through an online survey, responding nephrologists estimated the frequency of CCM (i.e. planned holistic care instead of kidney replacement therapy) in 33 countries. In 2016, the overall incidence of replacement therapy for kidney failure was 132 per million population (pmp), varying from 29 (Ukraine) to 251 pmp (Greece). On 31 December 2016, the overall prevalence of kidney replacement therapy was 985 pmp, ranging from 188 (Ukraine) to 1906 pmp (Portugal). The prevalence of peritoneal dialysis (114 pmp) and home hemodialysis (28 pmp) was highest in Cyprus and Denmark respectively. The kidney transplantation rate was nearly zero in some countries and highest in Spain (64 pmp). In 28 countries with five or more responding nephrologists, the median percentage of candidates for kidney replacement therapy who were offered CCM in 2018 varied between none (Slovakia and Slovenia) and 20% (Finland) whereas the median prevalence of CCM varied between none (Slovenia) and 15% (Hungary). Thus, the substantial differences across Europe in the frequency of kidney replacement therapy and CCM indicate the need for improvement in access to various treatment options for patients with kidney failure. Abstract

Analyses of the present data are reported in the article “Crossing Boundaries: A Pilot Study of Maternal Attitudes about Child Maltreatment in Nine Countries” [8]. Data were collected during home visits using the Maltreatment Q-Sort (MQS). A total of 466 mothers from nine different countries gave their opinion about child maltreatment by sorting 90 cards with parenting behaviors taken from the literature that reflect four types of child maltreatment, into 9 evenly distributed stacks (with 10 cards each) from least to most harmful for the child. This data article provides an overview of the content of the 90 items, which type of maltreatment they reflect, and the source of the items. The percentage of mothers labelling each of the MQS items as maltreatment is also presented. In addition, instructions are included about the administration of the MQS as well as data-entry and analyses of Q-sort data, accompanied by example datasets and syn- taxes. Abstract

Motivation: Understanding the molecular evolutionary history of organisms usually requires visual comparison of genomic regions from related species or strains. Although several applications already exist to achieve this task, they are either too old, too limited, or too complex for most user's needs., Results: GenoFig is a graphical application for the visualization of prokaryotic genomic regions, intended to be as easy to use as possible and flexible enough to adapt to a variety of needs. GenoFig allows the personalized representation of annotations extracted from GenBank files in a consistent way across sequences, using regular expressions. It also provides several unique options to optimize the display of homologous regions between sequences, as well as other more classical features such as sequence GC percent or GC-skew representations. 50. Whole-Genome Analysis of Mycobacterium avium subsp. paratuberculosis IS 900 Insertions Reveals Strain Type - Specific Modalities .

Abstract

Mycobacterium avium subsp. paratuberculosis ( Map ) is the etiological agent of Johne's disease in ruminants. The IS 900 insertion sequence (IS) has been used widely as an epidemiological marker and target for PCR diagnosis. Updated DNA sequencing technologies have led to a rapid increase in available Map genomes, which makes it possible to analyze the distribution of IS 900 in this slow-growing bacterium. The objective of this study is to characterize the distribution of the IS 900 element and how it affects genomic evolution and gene function of Map . A secondary goal is to develop automated in silico restriction fragment length polymorphism (RFLP) analysis using IS 900 . Complete genomes from the major phylogenetic lineages known as C-type and S-type (including subtypes I and III), were chosen to represent the genetic diversity of Map . IS 900 elements were located in these genomes using BLAST software and the relevant fragments extracted. An in silico RFLP analysis using the Bst EII restriction site was performed to obtain exact sizes of the DNA fragments carrying a copy of IS 900 and the resulting RFLP profiles were analyzed and compared by digital visualization of the separated restriction fragments. The program developed for this study allowed automated localization of IS 900 sequences to identify their position within each genome along with the exact number of copies per genome. The number of IS 900 copies ranged from 16 in the C-type isolate to 22 in the S-type subtype I isolate. A loci-by-loci sequence alignment of all IS 900 copies within the three genomes revealed new sequence polymorphisms that define three sequevars distinguishing the subtypes. Nine IS 900 insertion site locations were conserved across all genomes studied while smaller subsets were unique to a particular lineage. Preferential insertion motif sequences were identified for IS 900 along with genes bordering all IS 900 insertions. Rarely did IS 900 insert within coding sequences as only three genes were disrupted in this way.
