Indicine cattle breeds are adapted to the tropical climate, and their coat plays an important role in this process. Coat color influences thermoregulation and the adhesion of ectoparasites and may be associated with productive and reproductive traits. Furthermore, coat color is used for breed qualification, with breeders preferring certain colors. The Gir cattle is characterized by a wide variety of coat colors. Therefore, we performed genome-wide association studies to identify candidate genes for coat color in Gir cattle. Different phenotype scenarios were considered in the analyses and regions were identified on eight chromosomes. Some regions and many candidate genes are influencing coat color in the Gir cattle, which was found to be a polygenic trait. The candidate genes identified have been associated with white spotting patterns and base coat color in cattle and other species. In addition, a possible epistatic effect on coat color determination in the Gir cattle was suggested. This is the first published study that identified genomic regions and listed candidate genes associated with coat color in Gir cattle. The findings provided a better understanding of the genetic architecture of the trait in the breed and will allow to guide future fine-mapping studies for the development of genetic markers for selection. Molecular biology techniques are important tools for studying animal health and production characteristics. Thus, determining the genotypes of animals with high genetic value enables the implementation of genetic improvement programs, especially related to sperm and testicular characteristics in cattle. The objective of this study was to detect polymorphisms in the promoter region of the FSH-β gene using the Tetra-primer-PCR (T-ARMS-PCR) technique and associate these polymorphisms with seminal parameters and scrotal perimeter in Nellore bulls. Semen samples were collected and evaluated for volume, sperm motility, and vigor, and scrotal perimeter was measured in 200 bulls. DNA extractions and genotyping of the FSH-βU1 and FSH-βU2 polymorphisms were performed using the T-ARMS-PCR technique. Population genetics parameters were estimated, and associations between genotypes and semen and testicular characteristics were assessed. Abstract This study evaluated the nutritional and productive performance of Nellore purebred heifers and crossbred Brangus x Nellore (BGNE) and Braford x Nellore (BFNE) in a feedlot system. Thirty heifers (10 of each genetic group) with an average age of 18 months and an initial body weight of 261 kg were used. The domestication of animals has rendered horns less necessary for survival. Moreover, the use of polled and disbudded animals is interesting in order to avoid injuries of animals and handlers, among other advantages. We therefore conducted a comparative economic analysis of different traditional disbudding techniques versus selective breeding for polledness in Nelore cattle, the main beef breed of tropical systems in Brazil. The cost to obtain animals without horns was estimated in three different scenarios: disbudding with hot iron, disbudding with caustic paste, and phenotypic selection for polled animals. Price quotations of the materials were obtained in different states of the country and averaged. An initial frequency of horned animals of 92.16% was obtained based on the records of the Brazilian Association of Zebu Breeders. Selective breeding was found to be the best cost-effective scenario. This result differs from intensive production systems of dairy cattle in which traditional disbudding continues to be the best cost-effective scenario. The main explanation is the lack of difference in the price of Nelore semen from polled and horned bulls. Phenotypic selection for polled animals is the best cost-effective method, and it is in accordance with welfare practices. The objective of this research was to estimate genetic parameters and genetic trends (GT) for 305-day milk yield (MY305) and 305-day fat yield (FY305) of purebred Dairy Gir animals of the National Dairy Gir Breeding Program. The restricted maximum likelihood method was used in an animal model. GT were obtained via linear regression and divided into two periods (1935-1992 and 1993-2013 for PL305; 1935-1992 and 1993-2010 for MY305). The estimated heritabilities were 0.23 (MY305) and 0.10 (FY305). The GT (kg/year) values for MY305 in the 2nd period for measured females (25.49), females (26.11), and males (35.13) were higher than those found in the 1st period (2.52; 2.06, and 1.00, respectively). The heritability estimated for MY305 confirmed the possibility of genetic improvement by selection and indicated a lower additive genetic effect on FY305 of purebred animals. Beef cattle affected by feet and legs malformations (FLM) cannot perform their productive and reproductive functions satisfactorily, resulting in significant economic losses. Accelerated weight gain in young animals due to increased fat deposition can lead to ligaments, tendon and joint strain and promote gene expression patterns that lead to changes in the normal architecture of the feet and legs. The possible correlated response in the FLM due to yearling weight (YW) selection suggest that this second trait could be used as an indirect selection criterion. Therefore, FLM breeding values and the genetic correlation between FLM and yearling weight (YW) were estimated for 295,031 Nellore animals by fitting a linear-threshold model in a Bayesian approach. A genome-wide association study was performed to identify genomic windows and positional candidate genes associated with FLM. The effects of single nucleotide polymorphisms (SNPs) on FLM phenotypes (affected or unaffected) were estimated using the weighted single-step genomic BLUP method, based on genotypes of 12,537 animals for 461,057 SNPs. Twelve non-overlapping windows of 20 adjacent SNPs explaining more than 1% of the additive genetic variance were selected for candidate gene annotation. Functional and gene prioritization analysis of candidate genes identified six genes (ATG7, EXT1, ITGA1, PPARD, SCUBE3, and SHOX) that may play a role in FLM expression due to their known role in skeletal muscle development, aberrant bone growth, lipid metabolism, intramuscular fat deposition and skeletogenesis. Identifying genes linked to foot and leg malformations enables selective breeding for healthier herds by reducing the occurrence of these conditions. This study aimed to assess the impact of differential weighting in genomic regions harboring candidate causal loci on the genomic prediction accuracy and dispersion for growth and carcass‐related traits in Nelore cattle. The dataset contained 168 793 phenotypic records for adjusted weight at 450 days of age (W450), 83 624 for rib eye area (REA), 24 480 for marbling (MAR) and 82 981 for subcutaneous backfat thickness (BFT) and rump fat thickness (RFT). The pedigree harbored information from 244 254 animals born between 1977 and 2016, including 6283 sires and 50 742 dams. Animals (n = 7769) were genotyped with the low‐density panel (Clarifide® Nelore 3.0), and the genotypes were imputed to a panel containing 735 044 markers. A linear animal model was applied to estimate the genetic parameters and to perform the weighted single‐step genome‐wide association study (WssGWAS). A total of seven models for genomic prediction were evaluated combining the SNP weights obtained in the iterations of the WssGWAS and the candidate QTL. The heritability estimated for W450 (0.35) was moderate, and for carcass‐related traits, the estimates were moderate for REA (0.27), MAR (0.28) and RFT (0.28), and low for BFT (0.18). The prediction accuracy for W450 incorporating reported QTL previously described in the literature along with different SNPs weights was like those described for the default ssGBLUP model. The use of the ssGWAS to weight the SNP effects displayed limited advantages for the REA prediction accuracy. Comparing the ssGBLUP with the BLUP model, a meaningful improvement in the prediction accuracy from 0.09 to 0.63 (700%) was observed for MAR. The highest prediction accuracy was obtained for BFT and RFT in all evaluated models. The application of information obtained from the WssGWAS is an alternative to reduce the genomic prediction dispersion for growth and carcass‐related traits, except for MAR. Furthermore, the results obtained herein pointed out that is possible to improve the prediction accuracy and reduce the genomic prediction dispersion for growth and carcass‐related traits in young animals. Summary: The goal of this study was to determine the distribution of preantral follicles in bovine ovaries. Follicular distribution in the ovaries (n = 12) was evaluated in the region of the greater curvature of the ovary (GCO) and the region close to the ovarian pedicle (OP) of Bos taurus indicus heifers of the Nelore breed. Two fragments were obtained from each region of the ovary (GCO and OP). The mean weight of the ovaries was 4.04 ± 0.32 g. The mean antral follicle count (AFC) was 54.58 ± 3.55 follicles (minimum and maximum variation of 30 and 71 follicles, respectively). In total, 1123 follicles were visualized in the region of the GCO; 949 (84.5%) of them were primordial follicles and 174 (15.5%) were developing follicles. The region close to the OP contained 1454 follicles, of which 1266 (87%) were primordial follicles and 44 (12.9%) were developing follicles. The OP region showed a higher proportion of intact follicles in the primordial (P < 0.0001) and primary (P = 0.042) stages compared with the GCO region. The proportion of secondary follicles was similar in the OP and GCO regions. The ovaries of two bovine females (16%; 2/12) contained multi-oocytes follicles, which were characterized as primary follicles. Therefore, the distribution of preantral follicles in the bovine ovary was heterogeneous, with the region close to the OP containing a greater number of preantral follicles compared with the GCO region (P < 0.05). Characterized by the incomplete development of the germinal epithelium of the seminiferous tubules, Testicular hypoplasia (TH) leads to decreased sperm concentration, increased morphological changes in sperm and azoospermia. Economic losses resulting from the disposal of affected bulls reduce the efficiency of meat production systems. A genome‐wide association study and functional analysis were performed to identify genomic windows and the underlying positional candidate genes associated with TH in Nellore cattle. Phenotypic and pedigree data from 207,195 animals and genotypes (461,057 single nucleotide polymorphism, SNP) from 17,326 sires were used in this study. TH was evaluated as a binary trait measured at 18 months of age. A possible correlated response on TH resulting from the selection for scrotal circumference was evaluated by using a two‐trait analysis. Thus, estimated breeding values were calculated by fitting a linear‐threshold animal model in a Bayesian approach. The SNP effects were estimated using the weighted single‐step genomic BLUP method. Twelve non‐overlapping windows of 20 adjacent SNP that explained more than 1% of the additive genetic variance were selected for candidate gene annotation. Background: Genotype by environment interactions (G × E) can play an important role in cattle populations and should be included in breeding programs in order to select the best animals for different environments. Objective: The aim of this study was to investigate the G × E for milk production of Gyr cattle in Brazil and Colombia by applying a reaction norm model used genomics information, and to identify genomic regions associated with milk production in the two countries. Methods: The Brazilian and Colombian database included 464 animals (273 cows and 33 sires from Brazil and 158 cows from Colombia) and 27,505 SNPs. A two-trait animal model was used for milk yield adjusted to 305 days in Brazil and Colombia as a function of country of origin, which included genomic information obtained with a single-step genomic reaction norm model. The GIBBS3F90 and POSTGSf90 programs were used. Results: The results obtained indicate G × E based on the reranking of bulls between Brazil and Colombia, demonstrating environmental differences between the two countries. The findings highlight the importance of considering the environment when choosing breeding animals in order to ensure the adequate performance of their progeny. Within this context, the reranking of bulls and the different SNPs associated with milk production in the two countries suggest that G × E is an important effect that should be included in the genetic evaluation of Dairy Gyr cattle in Brazil and Colombia. Conclusion: The Gyr breeding program can be optimized by choosing a selection environment that will allow maximum genetic progress in milk production in different environments within and between countries. This study aimed to estimate prediction ability and genetic parameters for residual feed intake (RFI) calculated using a regression equation for each test (RFItest) and for the whole population (RFIpop) in Nellore beef cattle. It also aimed to evaluate the correlations between RFIpop and RFItest with growth, reproductive, and carcass traits. Genotypic and phenotypic records from 8354 animals were used. An analysis of variance (ANOVA) was performed to verify the adequacy of the regression equations applied to estimate the RFItest and RFIpop. The (co)variance components were obtained using the single-step genomic best linear unbiased prediction under single and two-trait animal model analyses. The genetic and phenotypic correlations between RFItest and RFIpop with dry matter intake, frame, growth, reproduction, and carcass-related traits were evaluated. The prediction ability and bias were estimated to compare the RFItest and RFIpop genomic breeding values (GEBV). The RFIpop ANOVA showed a higher significance level (p < 0.0001) than did the RFItest for the fixed effects. The RFIpop displayed higher additive genetic variance estimated than the RFItest, although the RFIpop and RFItest displayed similar heritabilities. Overall, the RFItest showed higher residual correlations with growth, reproductive, and carcass traits, while the RFIpop displayed higher genetic correlations with such traits. The GEBV for the RFItest was slightly biased than GEBV RFIpop. The approach to calculate the RFI influenced the decomposition and estimation of variance components and genomic prediction for RFI. The application of RFIpop would be more appropriate for genetic evaluation purpose to adjust or correct for non-genetic effects and to decrease the prediction bias for RFI. [ABSTRACT FROM AUTHOR]

The aim of the present study was to use different models that include body composition phenotypes for the evaluation of residual feed intake (RFI) in Nellore bulls of different ages. Phenotypic and genotypic data of bulls that had participated in feed efficiency tests of a commercial (COM) and an experimental (EXP) herd between 2007 and 2019 were used. The mean entry age in the two herds was 645 and 279 days, respectively. The phenotypes were evaluated: rib eye area (REA), backfat thickness (BFT), residual feed intake (RFIKOCH), RFI adjusted for REA (RFIREA), RFI adjusted for BFT (RFIBFT), and RFI adjusted for REA and BFT (RFIREA BFT). The (co)variance components and prediction of genomic estimated breeding values (GEBV) were obtained by REML using ssGBLUP in single and two-trait analyses. Spearman’s correlations were calculated based on the GEBV for RFIKOCH. The RFI phenotypes exhibited moderate heritability estimates in both herds (0.17 ± 0.03 to 0.27 ± 0.04). The genetic correlation between phenotypes was positive and high (0.99) in the two herds, a fact that permitted the creation of a single database (SDB). The heritability estimates of the SDB were also of moderate magnitude for the different definitions of RFI (0.19 ± 0.04 to 0.21 ± 0.04). The genetic correlations were positive and high between RFI traits 0.97 ± 0.01 to 0.99 ± 0.01), and positive and low/moderate between REA and BFT (0.01 ± 0.10 to 0.31 ± 0.12). The selection of animals based on the GEBV for RFIKOCH did not alter the ranking of individuals selected for RFIREA, RFIBFT, and RFIREA BFT. The results of the present study suggest that records of Nellore bulls of different ages and with different body compositions can be combined in a SDB for RFI calculation. The aims of this study were to determine anti-müllerian hormone (AMH) cutoff values for selecting Gir (Bos taurus indicus) oocyte donors and estimate the impact of using AMH concentrations as a selection criterion. In Exp. 1, Gir heifers (n =120) were sampled for AMH analysis and submitted to ovum pick-up and in vitro embryo production (OPU-IVEP). AMH cutoff values were calculated using ROC analysis or, alternatively, by the successive exclusion of heifers with the lowest AMH values. The correlations between AMH and OPU-IVEP outcomes were significant (P <0.001), though low or moderate (r= 0.34–0.52). We estimated an improvement (P <0.05) after the use of AMH cutoff values to select donors of +15.3% for total oocyes, +19.4% for viable COC, and +23.4% for blastocysts. This selection pressure, however, led to the exclusion of 32.8%, 37.9%, and 50.0% of the initial potential donors, respectively. In Exp. 2, we analyzed data from OPU-IVEP sessions of 658 Gir donors with known genomic values for predicted transmitting ability for milk (GPTAm) and age at first calving (GPTAafc). The selection based on the number of oocytes recovered had no effect (P >0.05) on the average GPTAm nor GPTAafc values of the remaining donors. In summary, plasma AMH ≥700 pg/mL is a cutoff value that can be used to select Gir heifers with a greater potential as oocyte donors. Nevertheless, this selection leads to the exclusion of up to 50% of potential donors. Finally, exclusion of poor responders had no effect on mean genomic estimates for milk production or age at first calving in the selected subset of donors. • AMH values ≥700 pg/mL could be used as cutoff for selecting Gir heifers as oocyte donors. • Selection of donors based on AMH leads to an exclusion of 50% of potential donors. • Selection based on oocyte yield does not affect GPTA for milk or age at first calving. Cow milk might be associated to gastrointestinal disorders and abdominal pain in some people, which are, in part, due to the digestion of A1 beta-casein. Within this context, A2 milk has emerged as an alternative since it only contains A2 beta-casein that does not cause these complications. This milk is produced by cows with the A2A2 genotype. The aim of this study was to investigate the allele and genotype frequencies for the beta-casein gene in Guzerat cattle and to evaluate the feasibility of selection and production of A2 milk. The genotypes of 283 Guzerat cows from 10 herds were analyzed. The frequency of the A2A2 genotype was 0.80 and the frequency of the A2 allele was 0.90. These frequencies are slightly lower than those reported in previous studies involving populations of the same breed, but the number of animals, herein, genotyped was higher. Thus, the estimates are believed to be better and are also equally high. The Guzerat cattle has the potential for A2 milk production since most animals of the herd carry the favorable genotype for A2 milk production. Shades of grey and brown are a dominant component in mammal coat colours, representing a fundamental trait involved in a great number of processes including cryptism, sexual selection and signalling. The genetic mechanisms of the grey colouration in mammals are very complex and controlled by hundreds of genes whose effects and interactions are still largely unclear. In this study, we adopted a robust multi-cohort Fst outlier approach based on pairwise contrasts between seven grey indicine cattle breeds and both taurine and indicine non-grey cattle breeds in order to find genomic regions potentially related to the grey colouration. On the basis of three main drawn settings, built in order to control both the effect of the sample size and the genetic structure, we have identified some signals common to those obtained in a previous work employing only taurine cattle. In particular, using the top 1% Fst approach, we detected a candidate region (22.6–23.8 megabases) on chromosome 14 in which genes related to pigmentation have been already documented. In addition, when we constructed a phylogenetic tree using the significant markers identified in this study and including also the genotyping data at these loci of both the grey taurine and the extinct wild auroch, we found a topological repartition consistent with breed colour pattern rather than with the known bovine evolutionary history. Thus, on the basis of this evidence, together with the geographical distribution of the current taurine grey cattle, an ancestral indicine origin for the grey phenotype would seem to be a conceivable interpretation. In this context, a higher thermo-tolerance and less UV-induced damage of the grey phenotype might have favoured the retention of advantageous genes into the taurine genome during the post-Neolithic human-mediated cattle expansions. ABSTRACT The objective of this study was to estimate genetic parameters and genetic trends of different conformation and management traits regularly measured within the context of the National Dairy Gir Breeding Program (PNMGL). The estimation of genetic and residual variances for each trait was performed using average information restricted maximum likelihood (AI-REML) procedure in AIREMLF90 program software. The population was divided into three subpopulations constituted by measured females (with phenotype records), all females, and males. Linear regressions were applied for each trait, considering two periods of birth (1st period: 1938-1996; 2nd period: 1997-2012). The estimated heritability of conformation and management traits varied from 0.01 to 0.53, denoting a perspective of genetic improvement through selection and corrective matings for purebred Dairy Gir populations. The average genetic changes in conformation and management traits were, in general, variable and inexpressive, showing that the selection of Dairy Gir may have had been directed essentially to increase milk yield. The analysis of the two periods of birth indicated that some linear traits present progress (although inexpressive) in the 2nd period (more recent period).

The beef fatty acid (FA) profile has the potential to impact human health, and displays polygenic and complex features. This study aimed to identify the transcriptomic FA profile in the longissimus thoracis muscle in Nellore beef cattle finished in feedlot. Forty‐four young bulls were sampled to assess the beef FA profile by considering 14 phenotypes and including differentially expressed genes (DEG), co‐expressed (COE), and differentially co‐expressed genes (DCO) analyses. All samples (n = 44) were used for COE analysis, whereas 30 samples with extreme phenotypes for the beef FA profile were used for DEG and DCO. A total of 912 DEG were identified, and the polyunsaturated (n = 563) and unsaturated ω‐3 (n = 346) FA sums groups were the most frequently observed. The COE analyses identified three modules, of which the blue module (n = 1776) was correlated with eight of 14 FA phenotypes. Also, 759 DCO genes were listed, and the oleic acid (n = 358) and monounsaturated fatty acids sum (n = 120) were the most frequent. Furthermore, 243 and 13, 319 and seven, and 173 and 12 gene ontology terms and Kyoto Encyclopedia of Genes and Genomes pathways were enriched respectively for the DEG, COE, and DCO analyses. Combining the results, we highlight the unexplored GIPC2, ASB5, and PPP5C genes in cattle. Besides LIPE and INSIG2 genes in COE modules, the ACSL3, ECI1, DECR2, FITM1, and SDHB genes were signaled in at least two analyses. Summary: The aim of this study was to evaluate the follicular development, morphological integrity, and oxidative stress of preantral ovarian follicles from Bos taurus indicus females grown in vitro with ascorbic acid. Ovaries (n = 20) from Bos taurus indicus females were collected, fragmented, and were cultured in vitro for 6 or 12 days in minimum essential medium (MEM), or MEM supplemented with 50 or 100 ng/ml ascorbic acid, with an extracellular matrix of agarose gel, in an incubator at 38.5°C; every 2 days, 100% of the culture medium was replaced. The data were analyzed using the chi-squared test and/or Fisher's exact test. In the event of a significant effect, the proportions were compared using a 2 × 2 proportion test. The oxidative stress analysis data were submitted to analysis of variance followed by the Bonferroni test. Values were considered significant when P ≤ 0.05. The addition of 100 ng/ml of ascorbic acid to the in vitro culture medium of preantral ovarian follicles from bovine females promoted follicular development, was efficient in maintaining morphological integrity, as well as the stability of reactive oxygen species, after 6 days of in vitro culture. Beef is a source of essential fatty acids (EFA), linoleic (LA) and alpha-linolenic (ALA) acids, which protect against inflammatory and cardiovascular diseases in humans. However, the intramuscular EFA profile in cattle is a complex and polygenic trait. Thus, this study aimed to identify potential regulatory genes of the essential fatty acid profile in Longissimus thoracis of Nellore cattle finished in feedlot. Forty-four young bulls clustered in four groups of fifteen animals with extreme values for each FA were evaluated through differentially expressed genes (DEG) analysis and two co-expression methodologies (WGCNA and PCIT). We highlight the ECHS1, IVD, ASB5, and ERLIN1 genes and the TF NFIA, indicated in both FA. Moreover, we associate the NFYA, NFYB, PPARG, FASN, and FADS2 genes with LA, and the RORA and ELOVL5 genes with ALA. Furthermore, the functional enrichment analysis points out several terms related to FA metabolism. This study investigated phenotypic differences of zebu females from four breeds using variables of growth, feed efficiency, and age at first calving. Weights throughout the life were recorded, and a growth curve was fitted using the Gompertz model. The growth was also evaluated at standardized ages (205, 365, and 550 days) using the body weight and the total and daily weight gains. The Kleiber index and age at first calving were used as measures of feed efficiency and sexual precocity, respectively, totaling 25 variables. New variables were created using the factor analysis and used in new multivariate analyzes. Only six factors explained 95.41% of the total variance and were used for the subsequent analyses. The factors were defined as maturity, precocity, feed efficiency postweaning, feed efficiency post 1 year of age, puberty, and birth weight. There were differences between breeds according to the multivariate analysis of variance. Each breed appeared in a quadrant on the Biplot graph, showing relationship with different factors, demonstrating the diversity of zebu females. There is a difference in growth, feed efficiency, and sexual precocity in Brazilian zebu females, allowing the identification of potentials of the animals and help breeders and decision-makers. Scrotal circumference (SC) is a commonly used trait related to sexual precocity in bulls. Genome-wide association studies have uncovered a lot of genes related to this trait, however, only those present on autosomes. The inclusion of the second biggest chromosome (BTAX) can improve the knowledge of the genetic architecture of this trait. In this study, we performed a weighted, single-step, genome-wide association study using a 777 k BovineHD BeadChip (IllumHD) to analyze the association between SNPs and SC in Brazilian Nelore cattle. Phenotypes from 79,300 males and 3263 genotypes (2017 from females and 1246 from males)—(39,367 SNPs markers located at ChrX) were used. We identified eight regions on chromosome X that displayed important associations with SC. The results showed that together the genomic windows explained 28.52% of the genetic variance for the examined trait. Genes with potential functions in reproduction and fertility regulation were highlighted as candidates for sexual precocity rates in Nelore cattle (AFF2 and PJA1). Moreover, we found 10 genes that had not previously been identified as being associated with sexual precocity traits in cattle. These findings will further advance our understanding of the genetic architecture, considering mainly the presence of the chromosome X, for indicine cattle reproductive traits, being useful in the context of genomic prediction in beef cattle. The aim of this study was to estimate, using data mining, which microclimate and behavioral variables affect the behavior of animals to seek shaded or sunny areas. The experiment was carried out between January and May 2016 in an integrated crop-livestock-forest system. In this system, we defined two different areas: shaded and sunny. Microclimatic variables (At, BGt, RH, and WS) were measured in each area on 4 consecutive days per month. With these variables, we determined the bioclimatic indicators (THI, BGHI, HLI, MRT, RTL, and ETI). In addition, we calculated the absolute difference (Δ) by subtracting the value recorded in shaded areas from the value recorded in sunny areas for all microclimatic variables and bioclimatic indicators, except for WS. The behaviors (grazing, ruminating, and other activities), posture (standing or lying), and use of areas (shaded or sunny) of 38 Zebu cattle were recorded on 2 consecutive days per month. The data mining technique was applied for analysis in a classification task. The model correctly classified 76% of the instances with a Kappa statistic of 0.51 after features selection from the database. The ΔBGt was the most important feature in the model to classify the decision of Zebu cattle to seek another area or remain in a determined area. The model was built with seven classification rules, being one simple rule, composed of the interaction between ΔBGt and rumination; and other more complex rules, composed of the interactions among the ΔBGt, WS, and rumination. The preference of Zebu cattle to seek or remain in shaded or sunny areas was influenced by eight features: rumination, drinking water, WS, ΔBGt, MRT in shade, BGHI in sun, ΔBGHI, and HLI in sun. Abstract Background The cattle introduced by European conquerors during the Brazilian colonization period were exposed to a process of natural selection in different types of biomes throughout the country, leading to the development of locally adapted cattle breeds. In this study, whole-genome re-sequencing data from indicine and Brazilian locally adapted taurine cattle breeds were used to detect genomic regions under selective pressure. Within-population and cross-population statistics were combined separately in a single score using the de-correlated composite of multiple signals (DCMS) method. Putative sweep regions were revealed by assessing the top 1% of the empirical distribution generated by the DCMS statistics. Results A total of 33,328,447 biallelic SNPs with an average read depth of 12.4X passed the hard filtering process and were used to access putative sweep regions. Admixture has occurred in some locally adapted taurine populations due to the introgression of exotic breeds. The genomic inbreeding coefficient based on runs of homozygosity (ROH) concurred with the populations’ historical background. Signatures of selection retrieved from the DCMS statistics provided a comprehensive set of putative candidate genes and revealed QTLs disclosing cattle production traits and adaptation to the challenging environments. Additionally, several candidate regions overlapped with previous regions under selection described in the literature for other cattle breeds. Conclusion The current study reported putative sweep regions that can provide important insights to better understand the selective forces shaping the genome of the indicine and Brazilian locally adapted taurine cattle breeds. Such regions likely harbor traces of natural selection pressures by which these populations have been exposed and may elucidate footprints for adaptation to the challenging climatic conditions.

Thirty six Nellore steers, with an average initial age and weight of 20 months and 360 kg, were fed the same diet in three levels of dry matter intake: ad libitum or in two quantitative restriction levels 75g DM/kg BW0.75 or 60g DM/kg BW0.75 during 58 days (Phase 1) to evaluate the effects of feed restriction on performance and composition of weight gain in restriction and re-alimentation phases. All steers were fed ad libitum for 78 days (Phase 2). Body composition was estimated with the marker deuterium oxide, which allowed repeated measurements of the same animal and to study of its response to re-alimentation. Average daily gain in restriction phase reflected different weight gain rates provided by feed levels, being them 0.288 kg, 0.656 kg and 1.169 kg, respectively for 60g DM/ BW0.75, 75g DM/ BW0.75 and ad libitum. Feed efficiency raised according to level of feed intake in Phase 1 and no differences between treatments were observed in Phase 2. Dry matter digestibility did not differ between treatments in both Phase 1 and Phase 2, but was different between Phases for the same treatment with 78.8% in Phase 1 and 68.7% in Phase 2 for the treatment 60 g DM/BW0.75 and 77.8% in Phase 1 and 71.3% in Phase 2 for treatment 75 g DM/BW0.75. The empty weight gain, the daily deposition of water, ether extract, protein, ash and energy had an increase in their deposition according to the elevation of the level of feed intake in Phase 1. In Phase 2 there was no difference between the levels of diet intake for empty weight gain, chemical components deposition and retained energy in the gain. A short period of quantitative feed restriction imposed to Nellore steers could be used in beef cattle production system.

The objective of this study was to evaluate the fecal metabolome of Nelore bulls (Bos taurus indicus) fed pre- and post-feedlot diets. In pre-feedlot, 21 animals belonging to the Nelore Qualitas breeding program aged 666 ± 68 days old, and 534.5 ± 34.2 kg of body weight were allocated to one pen for 15 days. The prefeedlot diet contained corn silage (80%) and sugarcane bagasse (20%). Next, the bulls (546.0 ± 41.2 kg of body weight) were submitted into a finishing stage in feedlot for 56 days. During the post-feedlot diet contained wet grain corn (44.6%), corn silage (27.6%), citrus pulp (11.9%), peanut bran (8%), sugarcane bagasse (4.9%), premix (1.8%) and urea (1.2%) twice a day with ad libitum access in Intergado electronic troughs (Intergado Ltda., Contagem, Minas Gerais, Brazil). Pre- and postfeedlot fecal samples were collected directly from the rectal ampulla of each bovine and stored in a -80℃ freezer for metabolomic assays by Nuclear Magnetic Resonance analysis (1H NMR). The metabolites were identified, quantified and data processing using the Chenomx NMR Suite 8.6 (Chenomx Inc., Edmonton, AB, Canada) and MetaboAnalyst 5.0 (http://www. metaboanalyst.ca). We identified and quantified 57 and 55 metabolites in the fecal samples of the bulls fed preand post-feedlot diet, respectively. We observed that 39 metabolites differed (P < 0.05) between pre- and post-feedlot diet. The 2-phenylpropionate, caprylate, fumarate, deaminotyrosine, gamma-glutamyl phenylalanine, NADH, thymidine and pantothenate were observed only in the pre-feedlot diet. However, acetamide, 2-oxoglutarate, uracil, xanthine, trimethylamine and demethyl sulfone were consumed exclusively postfeedlot diet. Our multivariate analyses demonstrated that the fecal metabolite profiles of the Nelore bulls fed pre- and post-feedlot diet were different. The first two components of principal component analysis (PCA) explained 86.1% of the total data variance (PC1 = 77.6%; PC2 = 8.5%). Likewise, the partial least squares discriminant analysis (PLS-DA) explained 85.5% of the data variance with the first two components (component 1 (74.4%) vs. component 2 (8.1%)). Three fecal metabolites (acetate, butyrate, and propionate) with variable importance in the projection (VIP scores over 1.0; P < 0.05) were greater in animals fed post-feedlot diet. Additionally, metabolome profile offers information on the main metabolic pathways, and five pathways were identified as different (P < 0.05 and impact >2) in the fecal samples that bulls fed pre and post feedlot diets: pyruvate metabolism (bta00620); glycine, serine and threonine metabolism (bta00260); synthesis and degradation of ketone bodies (bta00088); histidine metabolism (bta00340) and biosynthesis of phenylalanine, tyrosine and tryptophan (bta00400). Our results suggest that pre- and post-feedlot diets modify the fecal metabolome profile of Nelore bulls. In addition, further studies about metabolic effects of diets are required for a better understanding of these influence on Nelore bulls. [ABSTRACT FROM AUTHOR]

This study investigated the occurrence of nematodes in the peritoneal cavity of Bos taurus indicus cattle. Fifty-four cattle aged one to three years old for slaughter were sampled from December 2018 to February 2019 for the detection of Setaria. There were two procedures used for the detection: the antemortem blood collection in the jugular vein to detect the microfilariae and post-mortem examination of the peritoneal cavity for the actual detection of the adult Setaria. Blood examination for microfilariae using thick smear, direct (thin) smear, and Modified Knott's test showed negative results. Meanwhile, 14 (25.92%) out of the 54 sampled cattle were found positive for actual detection of the parasite. Upon univariate and multivariate analyses, there is no association of age and sex in the presence of Setaria. At present, there is no published report on the presence of this nematode in the peritoneal cavity of cattle in the Visayas. We herein describe zebuine cattle tick infestation in a farm in southeast Brazil with an examination accurate enough to detect tick immatures and species other than R. microplus. Cattle were inspected monthly for ticks from May 2015 to May 2017 and 7604 ticks were collected along 276 bovine inspections. Rhipicephalus microplus was the dominant species (7197 specimens, 94.5% from the total), but Amblyomma sculptum was also collected (407/5.5%). Horse tick infestations were evaluated for comparison purposes of A. sculptum infestations of a primary host sharing pastures with bovines. Ticks were counted on the left side of 4–12 horses every 3 months from October 2015 to October 2017. Overall, 68 horse inspections were performed and 1702 ticks were collected: Dermacentor nitens (805 specimens/47.3% of the total), A. sculptum (733/43.1%) and R. microplus (164/9.6%). Overall mean tick abundance on bovines was low if compared to that of taurine cattle and counting revealed four annual generations of R. microplus. The interval between infestation peaks was 3 months, irrespective of the season, and an increase in tick counts from spring onward, as described in the south of Brazil, was not seen. Amblyomma sculptum infestation abundance was minor but constant and in high prevalence. Cattle infestation with A. sculptum seems to depend on pasture sharing with other domestic and wild hosts that are its primary hosts and provide engorged females to complete their life cycle. The impact of such tick sharing among several host species on tick-borne pathogen transmission remains to be elucidated. [ABSTRACT FROM AUTHOR]

Los objetivos fueron evaluar el efecto de la raza sobre el polimorfismo genético de la kappa-caseína, la composición fisicoquímica de la leche y del queso Coalho, y el rendimiento del queso, así como evaluar el efecto de diferentes periodos de almacenamiento sobre la aceptación sensorial del queso Coalho obtenido a partir de leche de vacas Guzerat, Gyr y Sindi. Se seleccionaron veinte (20) vacas de razas cebú y se obtuvieron sus valores de frecuencia del polimorfismo genético de la kappa-caseína. La leche se sometió a un análisis de grasa, proteína, lactosa, sólidos no grasos y sólidos totales, conductividad eléctrica y cuenta de células somáticas. Los quesos se sometieron a análisis de grasa, proteína, sólidos totales, pH, humedad y rendimiento (g ST/L). Se evaluaron los atributos apariencia, aroma, textura y sabor en los días 1, 25 y 46 de almacenamiento. La frecuencia total fue de 0.70 para el genotipo AA y 0.30 para el genotipo AB. No hubo diferencias significativas en la composición de la leche entre las razas estudiadas. Sin embargo, hubo diferencias en la composición fisicoquímica (exceptuando la proteína) y el rendimiento de los quesos; pero todas las razas mostraron un rendimiento real similar. El periodo de almacenamiento tuvo efectos observables sobre los atributos sensoriales de los quesos en las diferentes razas, con la excepción de su apariencia. La leche de las razas Guzerat, Gyr y Sindi constituye una excelente materia prima para la producción de cuajada y garantiza una aceptación sensorial satisfactoria del producto a los días 1, 25 y 46 de almacenamiento.

The goal of this study was to evaluate the rejection rates of Zebu bulls during behavioral assessment (libido and serving ability) and the importance of this step in bull breeding soundness evaluation (BBSE). A total of 1,534 bulls reared in the state of Rio Grande do Sul, Brazil, of Nelore (1,340), Brahman (76), Guzerá (98), and Tabapuã (210) breeds were evaluated. The evaluation consisted of four steps. Step I was the general physical examination, Step II genital tract examination, Step III semen evaluation, and Step IV behavioral assessment of libido and the ability to complete copulation. To evaluate the relationship between the binary variables of approved or rejected during different steps of the BBSE, and age groups (young and mature bulls), chi-square tests and logistic regression were used. The general rejection rates in the BBSE were 5.64% and 15.20% for young and mature Zebu bulls, respectively. ¬Problems with the sexual behavior (libido and/or serving ability) of bulls accounted for the rejection of 0.46% and 2.29% of young and mature Zebu bulls, respectively. The lack of libido and serving ability was shown to be an important problem concerning the total number of possible causes of Zebu bull rejection during the BBSE. This result suggests that the behavioral step should be performed regularly, rather than being complementary to the standard BBSE in Zebu cattle.

Shades of grey and brown are a dominant component in mammal coat colours, representing a fundamental trait involved in a great number of processes including cryptism, sexual selection and signalling. The genetic mechanisms of the grey colouration in mammals are very complex and controlled by hundreds of genes whose effects and interactions are still largely unclear. In this study, we adopted a robust multi-cohort Fst outlier approach based on pairwise contrasts between seven grey indicine cattle breeds and both taurine and indicine non-grey cattle breeds in order to find genomic regions potentially related to the grey colouration. On the basis of three main drawn settings, built in order to control both the effect of the sample size and the genetic structure, we have identified some signals common to those obtained in a previous work employing only taurine cattle. In particular, using the top 1% Fst approach, we detected a candidate region (22.6–23.8 megabases) on chromosome 14 in which genes related to pigmentation have been already documented. In addition, when we constructed a phylogenetic tree using the significant markers identified in this study and including also the genotyping data at these loci of both the grey taurine and the extinct wild auroch, we found a topological repartition consistent with breed colour pattern rather than with the known bovine evolutionary history. Thus, on the basis of this evidence, together with the geographical distribution of the current taurine grey cattle, an ancestral indicine origin for the grey phenotype would seem to be a conceivable interpretation. In this context, a higher thermo-tolerance and less UV-induced damage of the grey phenotype might have favoured the retention of advantageous genes into the taurine genome during the post-Neolithic human-mediated cattle expansions.

Context: Maternal ability, cow nutrition, and calf sex are factors that affect beef cattle production in extensive systems. The Guzerá cattle is an important breed in Brazil, where satisfactory growth rates are reported; however, studies on post-parturition calf and cow behaviour are scarce. Aims: This study aimed to identify the influence of vigour at birth (ability to stand and suckle without assistance) and human assistance in colostrum intake (HA) on the haematological profile, cortisol concentration, and growth until weaning of Guzerá beef calf. Methods: The following traits were observed in 73 male and 83 female calves: cow age at calving, sex, birthweight, vigour, HA, haematological profile, cortisol concentration, bodyweight at 120 days (W120), weaning weight, average daily gain and mortality. Variance analysis was performed using the general linear model procedure of the SAS software. Key results: Haematocrit (P = 0.04) and red blood cells (P = 0.004) were higher in calves requiring HA. Cortisol was also higher (P = 0.03) in calves that required HA (81.34 ng/mL × 59.40 ng/mL). The weaning weight and average daily gain were higher (P < 0.05) in calves that did not require HA and showed good vigour (200.38 kg and 0.83 kg/day respectively) than in calves that required HA and showed good vigour (163.7 kg and 0.68 kg/day respectively). The mortality rate was higher in calves that showed poor vigour at birth (25%). Conclusions: Both vigour and the need for HA are important traits that should be evaluated during the development of newborn calves. These assessments in the herd can contribute to minimise the mortality rate and maximise the health and weight gain until weaning of beef calves. Implications: Few studies have reported the role of vigour and colostrum intake in the development of calves. Despite the difficulty of human interference in extensive cattle farming, the calf vigour combined with human assistance at birth can minimise the losses and increase the performance of beef cattle. Calf development is important for the productivity of beef cattle and the herd efficiency is assured if each cow produces a calf every year. Guzerá beef cattle are a relevant breed in Brazil, but studies investigating the effect of maternal care and vigour on calf development in this breed are scarse. The aims were to evaluate the effect of breed on the genetic polymorphism kappa-casein, physicochemical composition of milk and Coalho cheese, and on cheese yield; and to evaluate the effect of different periods of storage on sensorial acceptance of the Coalho cheese obtained from milk of Guzerat, Gyr and Sindi cows. Twenty (20) cows of Zebu breeds were selected, from which it was obtained the frequency values of the genetic polymorphism kappa-casein. Milk were submitted to fat, protein, lactose, non-fat solids and total solids, electrical conductivity analysis and somatic cell count. Cheeses were submitted to fat, protein, total solids, pH, moisture and yield (g TS/L) analysis. Attributes appearance, aroma, texture and flavor were judged at the 1st, 25th and 46th day of storage. There was a total frequency of 0.70 for genotype AA, 0.30 for genotype AB. There was no significant difference in milk composition among the studied breeds. However, there were differences in the physicochemical composition (with the exception of the protein) and the yield of the cheeses, but all the breeds showed a similar real yield. It was found effect of the storage period on the cheeses sensory attributes in the different breeds, with the exception of the appearance. The milk of the Guzerat, Gyr and Sindi breeds constitute an excellent raw material for the production of curd cheese and ensures a satisfactory sensorial acceptance of the product at the 1st, 25th and 46th days of storage. XIST, in association with the shorter ncRNA RepA, are essential for the initiation of X chromosome inactivation (XCI) in mice. The molecular mechanisms controlling XIST and RepA expression are well characterized in that specie. However, little is known in livestock. We aimed to characterize the DNA methylation status along the 5’ portion of XIST and to characterize its transcriptional profile during early development in cattle. Three genomic regions of XIST named here as promoter, RepA and DMR1 had their DNA methylation status characterized in gametes and embryos. Expression profile of XIST was evaluated, including sense and antisense transcription. Oocytes showed higher levels of methylation than spermatozoa that was demethylated. DMR1 was hypermethylated throughout oogenesis. At the 8–16-cell embryo stage DMR1 was completed demethylated. Interestingly, RepA gain methylation during oocyte maturation and was demethylated at the blastocyst stage, later than DMR1. These results suggest that DMR1 and RepA are transient differentially methylated regions in cattle. XIST RNA was detected in matured oocytes and in single cells from the 2-cell to the morula stage, confirming the presence of maternal and embryonic transcripts. Sense and antisense transcripts were detected along the XIST in blastocyst. In silico analysis identified 63 novel transcript candidates at bovine XIST locus from both the plus and minus strands. Taking together these results improve our understanding of the molecular mechanisms involved in XCI initiation in cattle. This information may be useful for the improvement of assisted reproductive technologies in livestock considering that in vitro conditions may impair epigenetic reprogramming.

The aim of this study was to identify SNPs located in mitochondrial DNA that are associated with reproductive traits in beef cows. A total of 1999 Nelore females genotyped with the high-density Illumina BovineHD BeadChip (Illumina Inc., San Diego, CA, USA) were used to study the association of mitochondrial DNA variants with reproductive traits using a single-step procedure. In a preliminary analysis, the present results indicate a small participation of the mitogenome in the expression of reproductive traits in beef cattle. However, possible difficulties related to the biological characteristics of mitochondrial DNA and its inheritance, genotyping, and annotation of the phenotypes studied may also explain the results. The aim of this study was to estimate the (co)variance components and breeding values for birthweight (BW) in Nellore cattle by considering or not identical weights that exhibit a high frequency within the contemporary group (CG). A total of 175,258 BW records of Nellore cattle born between 2002 and 2018 were used. The CG was formed by farm, year of birth, sex and feeding regime at birth. CGs with more than 16% of identical BW values were eliminated, generating a data file called BWd. Another file was created without removing these animals (BWt). A mixed linear model was used for statistical analysis, which included fixed and random effects. In both data files analysed, single‐trait analysis was performed by Bayesian inference. The mean direct and maternal heritability for BW and the correlation between direct and maternal effects were 0.27, 0.07 and −0.07 for BWt, respectively, and 0.30, 0.093 and −0.07 for BWd. A intensificação dos sistemas de produção de bovinos de corte, visando o aumento dos índices produtivos, exige a utilização de tecnologias que favoreçam a exploração racional da pecuária. Dentre os indicadores zootécnicos a eficiência reprodutiva destaca-se por estar intimamente associada as condições de nutrição, manejo e sanidade, que, juntamente com o padrão genético influenciam o desfrute geral do rebanho. Dentre as raças zebuínas Bos taurus indicus utilizadas nos sistemas de produção de carne do Brasil, a raça Nelore ocupa lugar de destaque, principalmente pela adaptação ao clima tropical. Entretanto, animais deste grupo genético, costumam ser sexualmente mais tardios que os de raças taurinas Bos taurus taurus, mesmo quando criados em condições semelhantes. E dentro desse contexto a idade ao primeiro parto é um dos aspectos que refletem diretamente na determinação da eficiência reprodutiva do rebanho. Partindo desse pressuposto, a inclusão de novilhas em idades mais jovens a reprodução, propiciando melhorias na lucratividade. Essa revisão tem como objetivo abordar alguns aspectos relacionados ao desenvolvimento reprodutivo em novilhas Nelore, tais como influência do peso vivo, nutrição, hormonioterapia e morfologia do trato reprodutivo. E de acordo com levantamento bibliográfico apresentado nessa revisão, conclui-se que a obtenção da puberdade em novilhas Nelore é de ordem multifatorial e varia em função do manejo geral do rebanho e da composição genética dos animais. Sendo importante salientar que a genética, peso vivo, nutrição e o manejo reprodutivo estão intimamente relacionados à idade a puberdade e ao primeiro parto.

Nelore heifers usually begin their reproductive life at ⩾24 months of age mainly due to suboptimal nutritional conditions and genetics. This study aimed to determine the effect of expected progeny difference (EPD) for age at first calving and average daily gain (ADG) on puberty in Nelore (Bos taurus indicus) heifers. A total of 58 weaned heifers (initial BW=174±6 kg; age=9±1 months) were allocated into 28 feedlot pens. Heifers were born from four sires, of which two had low EPD for age at first calving (L; n=33) and two had high EPD for age at first calving (H; n=25). Then, heifers of each EPD were randomly assigned to high ADG (HG; 0.7 kg) or low ADG (LG; 0.3 kg), resulting in four treatments: heifers from L sires were submitted to either HG (LHG; n=17) or LG (LLG; n=16), and heifers from H sires were submitted to either HG (HHG; n=12), or LG (HLG; n=13). Abstract: The objective of this work was to quantify heat shock proteins (HSP) 27 and 70 in the Longissimus dorsi muscle of cattle during aging and to check their potential as biomarkers for meat quality. A total of 191 steers ½ South African Simmental x ½ Nellore (16-18 months, 391.7±99.7 kg), castrated, and feedlot finished were used. Meat quality was measured by pH, color, cooking loss, and shear force (SF) at 1 and 14 days of aging time. HSP27 and HSP70 were quantified according to the SF values in the more and less tender meat groups, with 20 samples each, for each aging time. HSP27 concentrations in more and less tender meat decrease from 1 to 14 days of aging, and do not differ when evaluated at the same period. HSP70 concentrations in more tender meat increase during aging, and, in less tender meat, there is no difference between periods or at the same period. The correlations between the HSP27 and HSP70 concentrations and meat quality characteristics are low for South African Simmental x Nellore, which indicate the low potential of HSP as biomarkers for these traits, especially for meat tenderness.

The aim of this study was to evaluate the genomic predictions using the single‐step genomic best linear unbiased predictor (ssGBLUP) method based on SNPs and haplotype markers associated with beef fatty acids (FAs) profile in Nelore cattle. The data set contained records from 963 Nelore bulls finished in feedlot (±90 days) and slaughtered with approximately 24 months of age. Meat samples from the Longissimus dorsi muscle were taken for FAs profile measurement. FAs were quantified by gas chromatography using a SP‐2560 capillary column. Animals were genotyped with the high‐density SNP panel (BovineHD BeadChip assay) containing 777,962 markers. SNPs with a minor allele frequency and a call rate lower than 0.05 and 0.90, respectively, monomorphic, located on sex chromosomes, and with unknown position were removed from the data set. After genomic quality control, a total of 469,981 SNPs and 892 samples were available for subsequent analyses. Missing genotypes were imputed and phased using the FImpute software. Haplotype blocks were defined based on linkage disequilibrium using the Haploview software. The model to estimate variance components and genetic parameters and to predict the genomic values included the random genetic additive effects, fixed effects of the contemporary group and the age at slaughter as a linear covariate. Accuracies using the haplotype‐based approach ranged from 0.07 to 0.31, and those SNP‐based ranged from 0.06 to 0.33. Regression coefficients ranged from 0.07 to 0.74 and from 0.08 to 1.45 using the haplotype‐ and SNP‐based approaches, respectively. Despite the low to moderate accuracies for the genomic values, it is possible to obtain genetic progress trough selection using genomic information based either on SNPs or haplotype markers. The SNP‐based approach allows less biased genomic evaluations, and it is more feasible when taking into account the computational and operational cost underlying the haplotypes inference. Adaptation is a relevant characteristic to be understood in livestock animals in order to maintain and raise productivity. In Brazil, the Nellore beef cattle are widely disseminated and well-adapted breed that present good thermoregulatory characteristics for tropical environment conditions. Conversely, the physiological and cellular mechanisms required for thermoregulation and thermotolerance in this breed are still limited. The aim of this study was to comprehend the heat loss efficiency at the whole animal level and heat shock response at the cellular level of Nellore cows in tropical climate conditions. Healthy purebred Nellore cows were classified according to their capacity to lose body heat as Efficient or Inefficient based on vaginal temperature which was continuously monitored by data-loggers. Rectal, tail, and ocular temperatures, sweating rate, and respiratory frequency were collected to assess other thermoregulatory responses. Peripheral mononuclear cells were used for gene expression of heat shock proteins 60, 70, and 90 induced by in vitro heat treatments at 38, 40, and 42 °C. In our findings, the Efficient cows presented higher sweating rates compared to Inefficient cows that presented higher rectal temperature with greater amplitude of vaginal temperature profile. Transcription of the HSP genes was stable at 38 and 40 °C and decreased for all HSP genes at 42 °C. In conclusion, the Nellore efficiency to lose heat was mainly associated with their sweating capacity and cellular thermotolerance confirmed by the maintenance of heat shock proteins transcripts under heat stress. The objectives were to conduct a genetic evaluation of residual feed intake (RFI) and residual feed intake adjusted for fat (RFIFat) and to analyse the effect of selection for these traits on growth, carcass and reproductive traits. Data from 945 Nellore bulls in seven feed efficiency tests in a feedlot were analysed. Genetic evaluation was performed using an animal model in which the feed efficiency test and age of the animal at the beginning of the test were considered as a systematic effect. Direct additive genetic and residual effects were considered as random effects. Correlations and genetic gains were estimated by two‐trait analysis between feed efficiency measures (RFI and RFIFat) and other traits. Feed conversion showed low heritability (0.06), but dry matter intake (DMI), average daily gain, RFI, RFIFat, metabolic body weight and scrotal circumference measured at 450 days of age (SC450) showed moderate to high heritability (0.49, 0.28, 0.33, 0.36, 0.38 and 0.80, respectively). Similarly, ribeye area, backfat thickness, rump cap fat thickness, marbling score and subcutaneous fat thickness also had high heritability values (0.46, 0.37, 0.57, 0.51 and 0.47, respectively). Genetic correlations between RFI and SC450 were null, and between RFIFat and SC450 were strongly positive. Genetic and phenotypic correlations of RFI and RFIFat with carcass traits were not different from zero, as correlated responses for carcass traits were also not different from zero. The Nellore selection for feed efficiency by RFI or RFIFat allows the recognition of feed efficient animals, with DMI reduction and without significant changes in growth and carcass traits. However, because of the observed results between RFIFat and SC450, selection of animals should be analysed with caution and a preselection for reproductive traits is necessary to avoid reproductive impairments in the herd. Abstract Background Commercial cuts yield is an important trait for beef production, which affects the final value of the products, but its direct determination is a challenging procedure to be implemented in practice. The measurement of ribeye area (REA) and backfat thickness (BFT) can be used as indirect measures of meat yield. REA and BFT are important traits studied in beef cattle due to their strong implication in technological (carcass yield) and nutritional characteristics of meat products, like the degree of muscularity and total body fat. Thus, the aim of this work was to study the Longissimus dorsi muscle transcriptome of Nellore cattle, associated with REA and BFT, to find differentially expressed (DE) genes, metabolic pathways, and biological processes that may regulate these traits. Results By comparing the gene expression level between groups with extreme genomic estimated breeding values (GEBV), 101 DE genes for REA and 18 for BFT (false discovery rate, FDR 10%) were identified. Functional enrichment analysis for REA identified two KEGG pathways, MAPK (Mitogen-Activated Protein Kinase) signaling pathway and endocytosis pathway, and three biological processes, response to endoplasmic reticulum stress, cellular protein modification process, and macromolecule modification. The MAPK pathway is responsible for fundamental cellular processes, such as growth, differentiation, and hypertrophy. For BFT, 18 biological processes were found to be altered and grouped into 8 clusters of semantically similar terms. The DE genes identified in the biological processes for BFT were ACHE, SRD5A1, RSAD2 and RSPO3. RSAD2 has been previously shown to be associated with lipid droplet content and lipid biosynthesis. Conclusion In this study, we identified genes, metabolic pathways, and biological processes, involved in differentiation, proliferation, protein turnover, hypertrophy, as well as adipogenesis and lipid biosynthesis related to REA and BFT. These results enlighten some of the molecular processes involved in muscle and fat deposition, which are economically important carcass traits for beef production.

Nelore is the most economically important cattle breed in Brazil, and the use of genetically improved animals has contributed to increased beef production efficiency. The Brazilian beef feedlot industry has grown considerably in the last decade, so the selection of animals with higher growth rates on feedlot has become quite important. Genomic selection (GS) could be used to reduce generation intervals and improve the rate of genetic gains. The aim of this study was to evaluate the prediction of genomic-estimated breeding values (GEBV) for average daily weight gain (ADG) in 718 feedlot-finished Nelore steers. Analyses of three Bayesian model specifications [Bayesian GBLUP (BGBLUP), BayesA, and BayesCπ] were performed with four genotype panels [Illumina BovineHD BeadChip, TagSNPs, and GeneSeek High- and Low-density indicus (HDi and LDi, respectively)]. Estimates of Pearson correlations, regression coefficients, and mean squared errors were used to assess accuracy and bias of predictions. Overall, the BayesCπ model resulted in less biased predictions. Accuracies ranged from 0.18 to 0.27, which are reasonable values given the heritability estimates (from 0.40 to 0.44) and sample size (568 animals in the training population). Furthermore, results from Bos taurus indicus panels were as informative as those from Illumina BovineHD, indicating that they could be used to implement GS at lower costs.

Anti-Müllerian Hormone (AMH) is a protein expressed in the gonads and related to ovarian follicular development. The aim of this study was to investigate the presence of polymorphisms in the AMH gene in a Nelore herd to analyze the genetic constitution of this population and to perform association studies with early pregnancy occurrence (EPO) and age at first calving (AFC). Phenotypic data consisted of verification of early pregnancy and age at first calving of 197 unrelated heifers exposed to the mating season and aged between 15 and 17 months (precocious group) and 24 months (non-precocious group). The "precocious" group consisted of 67 heifers with age at first calving of 26.5 ± 0.59 months, and the "non-precocious" group was composed of 130 heifers with age at first calving of 36.4 ± 0.99 months. All five exons of the AMH gene were amplified by Polymerase Chain Reaction (PCR) and sequenced. A total of three SNPs were identified in this study, all of them located in exon 5 (rs527023314, rs722016629, and rs134387246), the latter one positioned in the stop codon. All three SNPs identified in exon 5 characterized synonymous mutations. Only SNP rs134387246 exhibited a significant value (P ? 0.10) for EPO and AFC. The association study of SNP rs134387246 revealed an over-dominance effect (P = 0.056), and no additive effect was observed (P = 0.67). A reduction of 2.5 months (75 days) in the age at first calving of heterozygous heifers for the SNP rs134387246 was observed. For the first time, polymorphisms of the AMH gene were described in Nelore heifers and associated with sexual precocity traits.

A inseminação artificial em tempo fixo (IATF) é considerada uma biotecnologia reprodutiva capaz de promover o aumento dos índices reprodutivos, desempenhando efeito significativo sobre a eficiência bioeconômica da propriedade. Contudo, o sucesso da IATF é dependente de vários fatores que afetam diretamente a taxa de prenhez. Este trabalho tem como objetivo avaliar o efeito da IATF sobre a fertilidade de fêmeas Nelore da mesorregião Sudeste do Pará e verificar a influência de alguns fatores que podem comprometer a taxa de prenhez. Baseado em um estudo de campo, foram coletadas as informações das fichas de controle reprodutivo de 9.455 fêmeas Nelore pertencentes a nove fazendas e que foram submetidas ao mesmo protocolo de inseminação. As variáveis consideradas foram: fazenda, categoria animal, reutilização do dispositivo intravaginal de progesterona, escore da condição corporal, sêmen do touro e inseminador. A taxa de prenhez foi de 53,4% (5.052 de 9.455), havendo associação entre as fazendas (p < 0,05), com resultados que variaram de 46,8% a 63,1%. A categoria animal afetou a taxa de prenhez (p < 0,05) de nulíparas, primíparas e pluríparas (50,2, 47,2 e 56,0%, respectivamente). Não houve diferença (p > 0,05) quanto à reutilização do dispositivo intravaginal de progesterona de primeiro, segundo, terceiro e quarto uso, com as respectivas taxas de 54,3%, 53,1%, 53% e 51,2%. De acordo com o escore de condição corporal (p < 0,05), fêmeas de escore 3 e 3,25 apresentaram maiores taxas de prenhez, com 59,8% e 54,8%, respectivamente. Em relação à variável touro, 14 foram responsáveis por taxa de prenhez acima de 50%; três com resultados acima de 60% e um touro com 38,3% (p < 0,05). Houve diferença entre a taxa de prenhez e o inseminador (p < 0,05), obtendo resultados que variaram de 45,5% a 71,4%. As melhorias nos sistemas de manejo de cada fazenda poderão refletir de modo expressivo no aumento da taxa de prenhez dos rebanhos da região do Sudeste paraense.
