1. SharkTrack: an accurate, generalisable software for streamlining shark and ray underwater video analysis

Abstract

Elasmobranchs (sharks and rays) can be important components of marine ecosystems but are experiencing global population declines. Effective monitoring of these populations is essential to their protection. Baited Remote Underwater Video Stations (BRUVS) have been a key tool for monitoring, but require time-consuming manual analysis. To address these challenges, we developed SharkTrack, an AI-enhanced BRUVS analysis software. SharkTrack uses Convolutional Neural Networks and Multi-Object Tracking to detect and track elasmobranchs and provides an annotation pipeline to manually classify elasmobranch species and compute MaxN, the standard metric of relative abundance. We tested SharkTrack on BRUVS footage from locations unseen by the model during training. SharkTrack computed MaxN with 89% accuracy over 207 hours of footage. The semi-automatic SharkTrack pipeline required two minutes of manual classification per hour of video, a 97% reduction of manual BRUVS analysis time compared to traditional methods, estimated conservatively at one hour per hour of video. Furthermore, we demonstrate SharkTrack application across diverse marine ecosystems and elasmobranch species, an advancement compared to previous models, which were limited to specific species or locations. SharkTrack applications extend beyond BRUVS analysis, facilitating rapid annotation of unlabeled videos, aiding the development of further models to classify elasmobranch species. We provide public access to the software and an unprecedentedly diverse dataset, facilitating future research in an important area of marine conservation.

Abstract

Fisheries-independent data on the diversity, relative abundance, and demographic structure of poorly studied, threatened oceanic sharks are absent from much of the western North Atlantic Ocean, where multiple oceanic shark species have experienced significant population declines. Resource-limited management approaches require the identification of critical habitats or aggregation sites worthy of protection and enforcement. Data were collected on oceanic sharks using pelagic longline surveys, targeted baiting, and opportunistic encounters in oligotrophic open-ocean habitats of north-eastern Exuma Sound (NES), The Bahamas. The oceanic epipelagic shark community was also characterized using targeted baiting off Columbus Point, Cat Island (CI), a seamount north of San Salvador (SSSM), and the northwestern tip of Mayaguana. Pelagic longline surveys suggested that the relative abundance of sharks at NES was low (shark catch-per-unit-effort: 0.0007 sharks hook−1 h−1; 2.3 sharks per 1000 hooks). Silky sharks Carcharhinus falciformis, particularly juveniles (134 ± 39 cm stretched total length; mean ± SD STL), were the most common. Targeted baiting suggested oceanic whitetip sharks C. longimanus were abundant at CI, where large adults (245 ± 23 cm STL), most of which were females (83.8%, n = 98 of 117) that were gravid (65.7%; n = 46 of 70 assessed for pregnancy), dominated the aggregation. Many (20.5–26.5%, n = 24–31 of 117 depending on assumptions regarding tag loss) were recaptured or resighted at CI for up to five years. Silky sharks dominated catches at SSSM. Oceanic sharks, particularly adults, were sometimes caught or observed alongside short-finned pilot whales Globicephala macrorhynchus or tunas. Although The Bahamas offers threatened oceanic sharks refuge from fishing across its entire jurisdiction, these data suggest that some fixed features, including sites such as CI and potentially SSSM, are important aggregation sites with high regional conservation value and should be prioritized by fisheries managers and enforcement officials. Abstract

Bulk stable isotope analysis was used to assess the trophic level and foraging habitats of Caribbean reef sharks (Carcharhinus perezi) compared to three large sympatric predatory teleosts (the Nassau grouper Epinephelus striatus, black grouper Mycteroperca bonaci, and great barracuda Sphyraena barracuda) in an isolated Caribbean coral reef ecosystem. Models and empirical studies have suggested that the depletion of large-bodied sharks in coral reef ecosystems triggers a trophic cascade that could affect the benthic community, favoring algae over coral. The hypothesized cascade is based on the premise that sharks prey on large piscivorous teleost fish that in turn prey on key herbivorous fish. Analysis of nitrogen-stable isotopes ([delta][sup.15]N) from white muscle tissue revealed neither adult or juvenile Caribbean reef sharks were significantly enriched in [sup.15]N compared with sympatric predatory teleost species. Linear regression found no evidence of an ontogenetic increase in nitrogen with increasing body size for Caribbean reef sharks; however, there was a significant positive relationship between body size and carbon isotope ([delta][sup.13]C) values. These results suggest that Caribbean reef sharks in isolated systems do not act as the apex predator in coral reef ecosystems primarily feeding on large-bodied sympatric teleosts. Instead, Caribbean reef sharks form part of an upper trophic-level predator guild alongside large-bodied teleosts, which makes the predicted trophic cascade as a result of the removal of reef sharks unlikely. Moreover, the body size-[delta][sup.13]C relationship suggests Caribbean reef sharks exhibit ontogenetic and individual variation in where they feed. Abstract

Marine protected areas (MPAs) are increasingly applied to regulate fishing and conserve marine biodiversity. Yet, MPAs are often designed without sufficient ecological knowledge of the species they are intended to protect. This is particularly relevant to large and wide-ranging marine predators including many elasmobranchs (sharks and rays), for which region-specific space-use information is limited. Further, uncertainty remains in how to integrate movement datasets with systematic conservation planning frameworks to meet explicit conservation objectives. We addressed these knowledge gaps by combining movement models, constructed from passive acoustic telemetry data for eight elasmobranch species, and systematic conservation planning to investigate the design and adequacy of MPAs in Bimini, The Bahamas. Currently, there is a proposal for a no-take MPA in North Bimini (NBMPA), although it is unclear how this MPA would benefit elasmobranch communities if or when implemented. Our results show that although the NBMPA would contribute to elasmobranch conservation, the supplementation with an additional MPA southwest of Bimini would be necessary to protect important habitats for multiple elasmobranch species. This southwestern area was highlighted as a conservation priority area of both permanent MPA designs as well as seasonal time-area closures, regardless of NBMPA implementation status and conservation targets considered in this study. Our integrative approach also demonstrates its ability to optimize MPA designs for marine predator communities, combining multi-species movement models, constructed from acoustic telemetry datasets that include space-use estimates over multiple years, with MPA optimization tools. • Combined movement models and systematic conservation planning to design MPAs. • New and proposed MPA design and adequacy were evaluated for elasmobranch community. • Proposed no-take North Bimini MPA, Bahamas, has limited use for multiple species. • MPA southwest of Bimini is recommended to protect essential areas for elasmobranchs. • Movement models and systematic conservation planning can optimize MPA performance.
