4. MALDI Mass Spectrometry Imaging sample preparation with wet-interface matrix deposition for lipid analysis

Abstract

RATIONALE: Sample preparation is one of the most crucial steps for MALDI mass spectrometry imaging (MALDI-MSI). The scientists beginning their adventure with this technique may be overwhelmed by the variety of matrices, solvents, concentrations, the ways of their applications, and the lack of widely available knowledge about the influence of these parameters on the results. Here we would like to present our experiences with detailed aspects of matrices deposition, hopefully helpful for the scientific community. METHODS: In our article, we have tested several MALDI matrices applied by the SunCollect® system: wet-interface matrix deposition in the context of lipids analysis. Among them: 2,5-dihydroxybenzoic acid (DHB), norharmane, N-(1-naphthyl) ethylenediamine dihydrochloride (NEDC), 9-aminoacridine (9AA). We have optimized the number of matrix layers and nozzle settings in terms of spectra intensity and the overall quality of obtained ion maps. RESULTS: Our research presents the influence of the number of matrix layers and nozzle settings on the results and allows for choosing the optimal parameters for the analyses. In positive ionization mode, DHB matrix could be chosen as the first selection. In the negative ionization mode, DAN matrix produces higher peak intensity in a lower mass range and seems to provide more information than 9AA. We recommended NEDC for particular tasks such as glucose analysis. Comparably to remaining matrices, norharmane significantly changes received ion maps. CONCLUSIONS: Dealing with such a great amount of data allows us to notice an interesting conclusion: the obtained ion picture for a particular ion could differ dramatically with changing the matrix, the solvent composition, or even the number of matrix layers. This must be considered when interpreting the result and forces us to compare the results obtained with different matrices with extreme caution.

Abstract

Cancer is among the leading causes of death worldwide, thus there is a constant demand for new solutions, which may increase the effectiveness of anti-cancer therapies. We have designed and successfully obtained a novel, bifunctional, hybrid system composed of colloidally stabilized superparamagnetic iron oxide nanoparticles (SPION) and curcumin containing water-soluble conjugate with potential application in anticancer hyperthermia and as nanocarriers of curcumin. The obtained nanoparticulate system was thoroughly studied in respect to the size, morphology, surface charge, magnetic properties as well as some biological functions. The results revealed that the obtained nanoparticles, ca. 50 nm in diameter, were the agglomerates of primary particles with the magnetic, iron oxide cores of ca. 13 nm, separated by a thin layer of the applied cationic derivative of chitosan. These agglomerates were further coated with a thin layer of the sodium alginate conjugate of curcumin and the presence of both polymers was confirmed using thermogravimetry. The system was also proven to be applicable in magnetic hyperthermia induced by the oscillating magnetic field. A high specific absorption rate (SAR) of 280 [W/g] was registered. The nanoparticles were shown to be effectively uptaken by model cells. They were found also to be nontoxic in the therapeutically relevant concentration in in vitro studies. The obtained results indicate the high application potential of the new hybrid system in combination of magnetic hyperthermia with delivery of curcumin active agent.

Following experimental design, sample preparation for proteomic analyses is first critical step determining the overall quality of the proteomic output. A broad array of methods ranging from crude protein extraction through separations and sample clean-up techniques to sample enrichment have been discussed in this chapter. Brief assessment of pros and cons of these methods are provided. This chapter also guides the readers through the entire procedure from sample choice to analysis to method optimization.

This is followed by discussion of protein staining techniques for quantitation and visualization. Advantages and drawbacks are provided for the optimal choice of the most suitable method.

Abstract

Mass spectrometers equipped with ion trap analyzers have been significantly improved due to their high performance and wide application area accompanying the low costs of purchase. Despite several advantages, such as reasonable resolution at low cost, high sensitivity, and capability for multistage analysis, ion traps have an important drawback: low mass cutoff during tandem mass spectrometry analysis MSn. Although the low mass cutoff associated with the ion trap does not seriously obstruct peptide identification, it may cause a serious problem in identification of small molecules (posttranslational modifications, e.g., glycan structures) and quantification of peptides with multiplexed isobaric tag reagents. The presented approach offers the possibility to use isobaric tags for relative and absolute quantification labeling (iTRAQ) for quantitative, proteomic analysis using typical, widely available ion trap devices and manufacturer’s software. We have performed series of analyses of standard protein labeled with isobaric tags in various concentration ratios to prove quantitative capabilities of this approach.

Abstract

Embryonic diapause (ED) is a temporary arrest of an embryo at the blastocyst stage when it waits for the uterine receptivity signal to implant. ED used by over 100 species may also occur in normally “nondiapausing” mammals when the uterine receptivity signal is blocked or delayed. A large number of lipid droplets (LDs) are stored throughout the preimplantation embryo development, but the amount of lipids varies greatly across different mammalian species. Yet, the role of LDs in the mammalian egg and embryo remains unknown. Here, using a mouse model, we provide evidence that LDs play a crucial role in maintaining ED. By mechanical removal of LDs from zygotes, we demonstrated that delipidated embryos are unable to survive during ED. LDs are not essential for normal prompt implantation, without ED. We further demonstrated that with the progression of ED, the amount of intracellular lipid reduces, and composition changes. This decrease in lipid is caused by a switch from carbohydrate metabolism to lipid catabolism in diapausing blastocysts, which also exhibit increased release of exosomes reflecting elevated embryonic signaling to the mother. We have also shown that presence of LDs in the oocytes of various mammals positively corelates with their species-specific length of diapause. Our results reveal the functional role of LDs in embryonic development. These results can help to develop diagnostic techniques and treatment of recurrent implantation failure and will likely ignite further studies in developmental biology and reproductive medicine fields.
