Abstract

The Brain Imaging Data Structure (BIDS) is a community-driven standard for the organization of data and metadata from a growing range of neuroscience modalities. This paper is meant as a history of how the standard has developed and grown over time. We outline the principles behind the project, the mechanisms by which it has been extended, and some of the challenges being addressed as it evolves. We also discuss the lessons learned through the project, with the aim of enabling researchers in other domains to learn from the success of BIDS.

Abstract

Accessing research data at any time is what FAIR (Findable Accessible Interoperable Reusable) data sharing aims to achieve at scale. Yet, we argue that it is not sustainable to keep accumulating and maintaining all datasets for rapid access, considering the monetary and ecological cost of maintaining repositories. Abstract

Coronary heart disease, caused by inflammatory hardening and narrowing of arteries (atherosclerosis) is the largest cause of death in the world. Coronary stents, used to treat atherosclerosis, are typically manufactured from high strength metallic alloys; however such devices remain in the body permanently and can trigger undesirable immunological responses. Bioresorbable polymer stents offer an attractive solution, providing a temporary scaffold that resorbs once the artery heals. However, polymeric stents are mechanically inferior to their metallic counterparts, requiring thicker struts to provide equivalent radial support, which has been shown to cause elevated rates of thrombosis. This thesis aims to address the challenge of designing mechanically effective but sufficiently thin bioresorbable polymer stents through multi-objective optimisation of material parameters and stent geometry.

Abstract

We present an extension to the Brain Imaging Data Structure (BIDS) for motion data. Motion data is frequently recorded alongside human brain imaging and electrophysiological data. The goal of Motion-BIDS is to make motion data interoperable across different laboratories and with other data modalities in human brain and behavioral research. To this end, Motion-BIDS standardizes the data format and metadata structure. It describes how to document experimental details, considering the diversity of hardware and software systems for motion data. This promotes findable, accessible, interoperable, and reusable data sharing and Open Science in human motion research. [ABSTRACT FROM AUTHOR]

Abstract

The Brain Imaging Data Structure (BIDS) is a community-driven standard for the organization of data and metadata from a growing range of neuroscience modalities. This paper is meant as a history of how the standard has developed and grown over time. We outline the principles behind the project, the mechanisms by which it has been extended, and some of the challenges being addressed as it evolves. We also discuss the lessons learned through the project, with the aim of enabling researchers in other domains to learn from the success of BIDS.

Abstract

A three-dimensional, transient computational fluid dynamics analysis was conducted on an idealised geometry of a coronary artery fitted with representative geometries of an Absorb bioresorbable vascular scaffold (BVS) or a Xience drug-eluting stent (DES) in order to identify and compare areas of disturbed flow and potential risk sites. A non-Newtonian viscosity model was used with a transient velocity boundary condition programmed with user-defined functions. At-risk areas were quantified in terms of several parameters linked to restenosis: wall shear stress, time-averaged wall shear stress, oscillatory shear index, particle residence time, and shear rate. Results indicated that 71% of the BVS stented surface area had time-averaged wall shear stress values under 0.4 Pa compared to 45% of the DES area. Additionally, high particle residence times were present in 23% and 8% of the BVS and DES areas, respectively, with risk areas identified as being more prominent in close proximity to crowns and link struts. These results suggest an increased risk for thrombosis and neointimal hyperplasia for the BVS compared to the DES, which is in agreement with the outcomes of clinical trials. It is intended that the results of this study may be used as a pre-clinical tool to aid in the design of bioresorbable coronary stents. [ABSTRACT FROM AUTHOR]

Abstract

The Brain Imaging Data Structure (BIDS) is a specification for organizing, sharing, and archiving neuroimaging data and metadata in a reusable way. First developed for magnetic resonance imaging (MRI) datasets, the community-led specification evolved rapidly to include other modalities such as magnetoencephalography, positron emission tomography, and quantitative MRI (qMRI). In this work, we present an extension to BIDS for microscopy imaging data, along with example datasets. Microscopy-BIDS supports common imaging methods, including 2D/3D, ex/in vivo, micro-CT, and optical and electron microscopy. Microscopy-BIDS also includes comprehensible metadata definitions for hardware, image acquisition, and sample properties. This extension will facilitate future harmonization efforts in the context of multi-modal, multi-scale imaging such as the characterization of tissue microstructure with qMRI.

Abstract

Arterial spin labeling (ASL) is a non-invasive MRI technique that allows for quantitative measurement of cerebral perfusion. Incomplete or inaccurate reporting of acquisition parameters complicates quantification, analysis, and sharing of ASL data, particularly for studies across multiple sites, platforms, and ASL methods. There is a strong need for standardization of ASL data storage, including acquisition metadata. Recently, ASL-BIDS, the BIDS extension for ASL, was developed and released in BIDS 1.5.0. This manuscript provides an overview of the development and design choices of this first ASL-BIDS extension, which is mainly aimed at clinical ASL applications. Discussed are the structure of the ASL data, focussing on storage order of the ASL time series and implementation of calibration approaches, unit scaling, ASL-related BIDS fields, and storage of the labeling plane information. Additionally, an overview of ASL-BIDS compatible conversion and ASL analysis software and ASL example datasets in BIDS format is provided. The Brain Imaging Data Structure (BIDS) is a standard for organizing and describing neuroimaging datasets. It serves not only to facilitate the process of data sharing and aggregation, but also to simplify the application and development of new methods and software for working with neuroimaging data. Here, we present an extension of BIDS to include positron emission tomography (PET) data (PET-BIDS). We describe the PET-BIDS standard in detail and share several open-access datasets curated following PET-BIDS. Abstract

Introduction: Exercise is a cost-effective, widely available intervention that has been reported to help maintain optimal bone mineral density (BMD) in men, however, consideration of exercise modality is needed if the aim is to promote skeletal health. A previous meta-analysis of randomised controlled trials observed a moderate benefit on femoral neck (FN) but no benefit on lumbar spine (LS) BMD. However, since that analysis more randomised controlled trials (RCTs) have been published and updated methods of meta-analysis have been developed and therefore an updated systematic review and meta-analysis is required. Methods and analysis: RCTs of >24 weeks and published in English up to 01/05/20 will be retrieved by searching 3 electronic databases, cross referencing and expert review. The primary outcome measures will be changes in FN and LS BMD and lower limb BMD. Risk of bias for each study will be assessed using the Cochrane Risk of Bias instrument for RCTs, while the strength of evidence for each outcome will be assessed using the Grading of Recommendations Assessment, Development and Evaluation (GRADE) instrument. Standardised effect sizes will be calculated from each study and pooled using the inverse heterogeneity (IVhet) model. Trial Registration number: CRD42020180441.

Supplemental Digital Content is available in the text., Rationale: Abdominal aortic aneurysm (AAA) is a complex disease with both genetic and environmental risk factors. Together, 6 previously identified risk loci only explain a small proportion of the heritability of AAA. Objective: To identify additional AAA risk loci using data from all available genome-wide association studies. Methods and Results: Through a meta-analysis of 6 genome-wide association study data sets and a validation study totaling 10 204 cases and 107 766 controls, we identified 4 new AAA risk loci: 1q32.3 (SMYD2), 13q12.11 (LINC00540), 20q13.12 (near PCIF1/MMP9/ZNF335), and 21q22.2 (ERG). In various database searches, we observed no new associations between the lead AAA single nucleotide polymorphisms and coronary artery disease, blood pressure, lipids, or diabetes mellitus. Network analyses identified ERG, IL6R, and LDLR as modifiers of MMP9, with a direct interaction between ERG and MMP9. Conclusions: The 4 new risk loci for AAA seem to be specific for AAA compared with other cardiovascular diseases and related traits suggesting that traditional cardiovascular risk factor management may only have limited value in preventing the progression of aneurysmal disease.

Abstract

Background: Intracranial aneurysms (IAs), abdominal aortic aneurysms (AAAs), and thoracic aortic aneurysms (TAAs) all have a familial predisposition. Given that aneurysm types are known to co‐occur, we hypothesized that there may be shared genetic risk factors for IAs, AAAs, and TAAs. Methods and Results: We performed a mega‐analysis of 1000 Genomes Project‐imputed genome‐wide association study (GWAS) data of 4 previously published aneurysm cohorts: 2 IA cohorts (in total 1516 cases, 4305 controls), 1 AAA cohort (818 cases, 3004 controls), and 1 TAA cohort (760 cases, 2212 controls), and observed associations of 4 known IA, AAA, and/or TAA risk loci (9p21, 18q11, 15q21, and 2q33) with consistent effect directions in all 4 cohorts. We calculated polygenic scores based on IA‐, AAA‐, and TAA‐associated SNPs and tested these scores for association to case‐control status in the other aneurysm cohorts; this revealed no shared polygenic effects. Similarly, linkage disequilibrium–score regression analyses did not show significant correlations between any pair of aneurysm subtypes. Last, we evaluated the evidence for 14 previously published aneurysm risk single‐nucleotide polymorphisms through collaboration in extended aneurysm cohorts, with a total of 6548 cases and 16 843 controls (IA) and 4391 cases and 37 904 controls (AAA), and found nominally significant associations for IA risk locus 18q11 near RBBP8 to AAA (odds ratio [OR]=1.11; P=4.1×10−5) and for TAA risk locus 15q21 near FBN1 to AAA (OR=1.07; P=1.1×10−3). Conclusions: Although there was no evidence for polygenic overlap between IAs, AAAs, and TAAs, we found nominally significant effects of two established risk loci for IAs and TAAs in AAAs. These two loci will require further replication.

The article reports that Australia will have a carbon market by 2010 and predicts that it will be part of an emissions trading scheme which includes legislation capping carbon emissions and regulations to control sustainability principles. The article considers fossil energy suppliers, transport companies and dairy and beef farmers as examples of major carbon emitters. It says that carbon emissions will not only affect the prices of petrol and electricity but also several areas including real estate.

Abstract

Many ways to decrease the flammability of polymers and coatings have been discovered as a result of the research done on various mechanisms of flame retardation. Currently, the most effective flame-retardant materials contain halogens, phosphorus, various transition metal oxides, strong acids, or some amine and metal salts. These materials can be used to produce acceptable flame retardance in coatings when the substances are either chemically combined with the film-forming polymer or used as additives.
