Background: Measuring grain characteristics is an integral component of cereal breeding and research into genetic control of seed development. Measures such as thousand grain weight are fast, but do not give an indication of variation within a sample. Other methods exist for detailed analysis of grain size, but are generally costly and very low throughput. Grain colour analysis is generally difficult to perform with accuracy, and existing methods are expensive and involved. Results: We have developed a software method to measure grain size and colour from images captured with consumer level flatbed scanners, in a robust, standardised way. The accuracy and precision of the method have been demonstrated through screening wheat and Brachypodium distachyon populations for variation in size and colour. Conclusion: By using GrainScan, cheap and fast measurement of grain colour and size will enable plant research programs to gain deeper understanding of material, where limited or no information is currently available.

Manual measurement of tubule sizes and cell counts is a tedious and sanity grinding work. In this paper, we propose a new boundary weighting based tubule detection method. We first enhance the linear features of the input image and detect the approximate centers of tubules. Next, a boundary weighting transform is applied to the polar transformed image of each tubule region and a circular shortest path is used for the boundary detection. Then, ellipse fitting is carried out for tubule selection and measurement. The algorithm has been tested on a dataset consisting of 20 images, each having about 20 tubules. Experiments show that the detection results of our algorithm are very close to the results obtained manually. © 2013 IEEE.

We describe an investigation into how Massey University's Pollen Classifynder can accelerate the understanding of pollen and its role in nature. The Classifynder is an imaging microscopy system that can locate, image and classify slide based pollen samples. Given the laboriousness of purely manual image acquisition and identification it is vital to exploit assistive technologies like the Classifynder to enable acquisition and analysis of pollen samples. It is also vital that we understand the strengths and limitations of automated systems so that they can be used (and improved) to compliment the strengths and weaknesses of human analysts to the greatest extent possible. This article reviews some of our experiences with the Classifynder system and our exploration of alternative classifier models to enhance both accuracy and interpretability. Our experiments in the pollen analysis problem domain have been based on samples from the Australian National University's pollen reference collection (2890 grains, 15 species) and images bundled with the Classifynder system (400 grains, 4 species). These samples have been represented using the Classifynder image feature set. In addition to the Classifynder's native neural network classifier, we have evaluated linear discriminant, support vector machine, decision tree and random forest classifiers on these data with encouraging results. Our hope is that our findings will help enhance the performance of future releases of the Classifynder and other systems for accelerating the acquisition and analysis of pollen samples. © 2013 AIP Publishing LLC.

Intensity normalization is important in quantitative image analysis, especially when extracting features based on intensity. In automated microscopy, particularly in large cellular screening experiments, each image contains objects of similar type (e.g. cells) but the object density (number and size of the objects) may vary markedly from image to image. Standard intensity normalization methods, such as matching the grey-value histogram of an image to a target histogram from, i.e. a reference image, only work well if both object type and object density are similar in the images to be matched. This is typically not the case in cellular screening and many other types of images where object type varies little from image to image, but object density may vary dramatically. In this paper, we propose an improved form of intensity normalization which uses grey-value as well as gradient information. This method is very robust to differences in object density. We compare and contrast our method with standard histogram normalization across a range of image types, and show that the modified procedure performs much better when object density varies between images.

In this paper, we use simulations and some theory to show that many of the standard techniques used to estimate band-to-band misregistrations in multivariate imagery are biased. These biases, although typically small, become important because they are much larger than the standard errors of the estimators obtained for most image pairs, which often consist of sample sizes of the order of 105 or 106. We develop an empirical method for effectively correcting the biases in some of the methods.
