Abstract

Bayesian optimal experimental design (BOED) is a principled framework for making efficient use of limited experimental resources. Unfortunately, its applicability is hampered by the difficulty of obtaining accurate estimates of the expected information gain (EIG) of an experiment. To address this, we introduce several classes of fast EIG estimators by building on ideas from amortized variational inference. We show theoretically and empirically that these estimators can provide significant gains in speed and accuracy over previous approaches. Abstract

A wide class of machine learning algorithms can be reduced to variable elimination on factor graphs. While factor graphs provide a unifying notation for these algorithms, they do not provide a compact way to express repeated structure when compared to plate diagrams for directed graphical models. To exploit efficient tensor algebra in graphs with plates of variables, we generalize undirected factor graphs to plated factor graphs and variable elimination to a tensor variable elimination algorithm that operates directly on plated factor graphs. Moreover, we generalize complexity bounds based on treewidth and characterize the class of plated factor graphs for which inference is tractable. As an application, we integrate tensor variable elimination into the Pyro probabilistic programming language to enable exact inference in discrete latent variable models with repeated structure. We validate our methods with experiments on both directed and undirected graphical models, including applications to polyphonic music modeling, animal movement modeling, and latent sentiment analysis., Comment: To appear at ICML; 17 pages

Abstract

Research shows that a human hairless gene mutation is responsible for congenital atrichia, a recessively inherited absence of hair follicles in both males and females. Using a large family of inbred Irish Travellers as subjects, scientists found that the mutation affects the zinc-finger transcription-factor protein which is crucial in regulating hair cycle catagen remodeling.

45. Inbreeding cultivated alfalfa at the diploid level by selfing and sib-mating

Abstract

It has been proposed that inbreeding and selection in cultivated alfalfa (Medicago sativa L.) may increase the frequency of alleles with favorable effects. Inbred lines of cultivated alfalfa at the diploid level (CADL, 2n = 2x = 16) were developed by selfing (S), sib-mating (SM), and composite [S.sub.1] sib-mating ([S.sub.1]SM). Dry matter yield of field grown spaced-plants from the [F.sub.1], [S.sub.1], [S.sub.2], [SM.sub.1], [SM.sub.4], and [S.sub.1][SM.sub.3] generations was harvested twice in a single year to determine inbreeding effects and if favorable alleles were accumulated while inbreeding. Plant vigor and fertility declined significantly (P < 0.01) in most advanced generations. Inbreeding depression under selfing was equal to or less than the percent change in the coefficient of inbreeding, F. One family survived five generations of self-pollination (F = 0.97). Inbreeding depression under sib-mating often exceeded the percent change in F by as much as twofold. The average rate of inbreeding depression, expressed as the percent change in yield for each percent change in F, was less under selfing (-0.80) than under sib-mating (-1.91) although exceptions to the general trend did occur. Phenotypic improvement was never noted under exclusive selfing. Two sib-mated generations tended to outperform earlier, less-inbred generations, indicating that favorable alleles were accumulated while inbreeding., Selfing and sib-mating strategies for inbreeding diploid alfalfa were analyzed and compared to determine inbreeding effects as well as the accumulation of favorable genes. Results showed that forage yields decreased as the level of homozygosity increased. Inbreeding depression rates within a family were consistently less for selfing than for sib-mating. However, phenotypic improvements were detected only in populations where some type of sib-mating occured. The results suggest that a more efficient strategy for improving cultivated diploid alfalfa would combine selfing and sib-mating into a single methodology.
