Until recently, research has focused on Clostridium perfringens in clinical settings without considering environmental isolates. In this study, environmental genomes were used to investigate possible antibiotic resistance and the presence of virulence traits in C. perfringens strains from raw surface water. In silico assembly of three C. perfringens strains, DNA generated almost complete genomes setting their length ranging from 3.4 to 3.6 Mbp with GC content of 28.18%. An average of 3,175 open reading frames was identified, with the majority associated with carbohydrate and protein metabolisms. The genomes harboured several antibiotic resistance genes for glycopeptides, macrolide–lincosamide–streptogramin B, β-lactam, trimethoprim, tetracycline and aminoglycosides and also the presence of several genes encoding for polypeptides and multidrug resistance efflux pumps and 35 virulence genes. Some of these encode for haemolysins, sialidase, hyaluronidase, collagenase, perfringolysin O and phospholipase C. All three genomes contained sequences indicating phage, antibiotic resistance and pathogenic islands integration sites. A genomic comparison of these three strains confirmed high similarity and shared core genes with clinical C. perfringens strains, highlighting their health security risks. This study provides a genomic insight into the potential pathogenicity of C. perfringens present in the environment and emphasises the importance of monitoring this niche in the future

Anthropogenic disturbances of soil environments predispose loss of soil ecosystem functions, including its habitat support function. In this study, the potential ecosystem support and habitat functions of soils from stockpiles and post-mining reclamation areas (ranging from 3 to 25 years) in two coal mining sites were assessed using Eisenia andrei bioassays. Endpoints such as avoidance response, mortality, relative growth rate and fecundity were determined. By taking into cognisance the ages of the reclamation areas, inference was drawn on the potential restoration of ecosystem support functions over the years since reclamation. Mortality and fecundity of earthworms did not suggest limited support functions of control and test soils. Net avoidance response (AR) indicated significant differences (P < 0.05) among treatments with only the net AR in a 3-year old reclaimed soil >80%. Earthworms generally preferred (P < 0.05) undisturbed (“reference”) soils to OECD and test soils. Furthermore, trends in AR suggested a negative effect (P < 0.05) of anthropogenic disturbance and a general improvement of soil habitat function in older reclaimed areas. Of all endpoints, the avoidance test was the most sensitive, which generally reflected the differences in soil physicochemical properties among test soils. Although high intra-site variations in soil properties suggest lack of strict adherence to best reclamation practices, coal mining soil environments are not ecologically derelict with regards to supporting biocoenosis

Soil microbial communities are suitable soil ecosystem health indicators due to their sensitivity to management practices and role in soil ecosystem processes. Presently, information on structural and functional differentiation of bacterial communities in post-coal mining reclamation soils of South Africa is sparse. Here, bacterial communities in three post-coal mining reclamation soils were investigated using community-level physiological profiling (CLPP), enzyme activities, and next-generation sequencing of 16S rRNA gene. Inferences were drawn in reference to adjacent unmined soils. CLPP-based species diversity and proportionality did not differ significantly (P > 0.05) whereas activities of β-glucosidase, urease and phosphatases were significantly (P < 0.05) influenced by site and soil history (reclaimed vs unmined). Bacterial communities were influenced (PERMANOVA, P < 0.05) by soil history and site differences, with several phylotypes differentially abundant between soils. Contrastingly, predicted functional capabilities of bacterial communities were not different (PERMANOVA, P > 0.05), suggesting redundancy in bacterial community functions between reclamation and unmined soils. Silt content, bulk density, pH, electrical conductivity, Na and Ca significantly influenced soil bacterial communities. Overall, results indicate that bacterial community structure reflects underlying differences between soil ecosystems, and suggest the restoration of bacterial diversity and functions over chronological age in reclamation soils

Here, we report a high quality annotated draft genome of Serratia marcescens 39_H1, a Gram-negative facultative anaerobe that was isolated from an anaerobic digester. The strain exhibited hydrolytic/acidogenic properties by significantly improving methane production when used as a single isolate inoculum during anaerobic digestion of water hyacinth and cow dung. The total genome size of the isolate was 5,106,712 bp which corresponds to an N50 of 267,528 and G + C content of 59.7 %. Genome annotation with the NCBI Prokaryotic Genome Annotation Pipeline (PGAP) predicted a total of 4,908 genes of which 4,755 were protein coding genes; there were no plasmids detected. The adaptation of Zulu (Nguni) sheep (Ovis aries) to environmental stress and survival under extensive conditions makes them uniquely important to rural Nguni farmers of South Africa. Here, the faecal bacterial community of five Zulu sheep populations managed under extensive conditions across summer and winter seasons was investigated in order to understand the influence of prevailing seasonal factors. Bacterial operational taxonomic units (OTUs)/species (at 97% 16S rRNA gene similarity) in Zulu sheep faeces were more diverse in winter than in summer at most (80%) sites and varied between seasons at specific sites. Firmicutes was the most abundant phyla in both summer and winter seasons, while the relative abundance of Actinobacteria reduced in 80% of sites from summer to winter. The genera (or family) such as Akkermansia, Eubacterium coprostanoligenes group, Intestinibacter, R-7 group (family Christensenellaceae), Ruminococcus, Ruminoclostridium, Treponema and UCG-005 (family Ruminococcaceae) were relatively more abundant and belonged to a ‘core microbiome’ of Zulu sheep faeces. Between seasons, Acinetobacter, Jeotgalicoccus, Methanobrevibacter, Phascolarctobacterium and Planomicrobium were differentially abundant. Overall, results suggest increased richness and diversity of bacteria from summer to winter which may be related to spatio-seasonal variations in grazing management, forage types and availability. This observation serves as baseline evidence, justifying further controlled studies investigating, amongst other factors, effects of forage type and availability across seasons on ruminal microbiota of Zulu sheep grazing in communally managed rangelands

Arbuscular mycorrhizal (AM) fungi contribute to the restoration of soil ecological functions and processes during ecosystem development. Here, diversity and differentiation of AM fungi in rhizosphere soils and roots of the dominant vegetation along a post-coal mining reclamation soil chronosequence of 3, 11, 15, 19 and 24 years after reclamation were investigated. High-throughput sequence analysis of partial Glomeromycotan 18S rRNA in soils and roots revealed a high number of core operational taxonomic units (OTUs) across chronosequence. Arbuscular mycorrhizal fungal (AMF) OTU richness, Shannon-Weiner index and species dominance were not significantly different across soil and root but were significantly (P < 0.05) correlated with ammonium, nitrate, silt fraction, litter, pH, foliar and/or basal covers. AMF community structure was significantly different (P < 0.05) across unmined and reclamation chronosequence soils, with differentiation between younger reclaimed areas (3 and 11 years) and older reclamation ages (19 and 24 years) in multivariate space. In contrast, structural differentiation in the AMF community colonising the single plant-host across the chronosequence was not significant (PERMANOVA, P > 0.05), although community composition and structure were heterogeneous within 3–11 years but similar within 15–24 years. Seven Glomeromycotan genera were detected in soil and roots, including the relatively dominant Glomus genus, and the differentially abundant Acaulospora, Diversispora, Paraglomus and Scutellospora in either earlier or later years since post-mining reclamation. Canonical correspondence analysis revealed that nitrates (NO3-N), clay content and bulk density significantly influenced (P < 0.05) the AMF community structure in soil, whereas, the AMF community in root was not significantly influenced (P > 0.05) by environmental variables. Overall, the study suggests that AMF community differentiation reflect ecosystem development over chronological space

It quickly became a global pandemic and continues to rapidly spread across the world, having infected almost 4 million confirmed cases and caused more than 265 000 deaths at time of publication, far surpassing the total cases of SARS and Middle East respiratory syndrome (MERS)

The extent and impact of plasmid-mediated AmpC beta-lactamase genes (pAmpCs) prevalence in aquatic environments is poorly understood. The aim of this study was to detect and quantify pAmpCs from the aquatic environment. The following pAmpCs were analysed with clinical TaqMan assays from isolated plasmids: ACC, ACT/MIR, BIL/LAT/CMY, DHA, FOX and MOX/CMY. Quantification was conducted using quantitative PCR (qPCR) and 3D chip-based digital PCR. The results of qPCR yielded 4,875.27 copies/ng DNA and dPCR, 1,640.58 copies/ng (Mann–Whitney U Test, p= 0.868). Redundancy analysis indicated that land coverage explains 90.49% (ANOVA, p= 0.601) of pAmpC variance. There was a correlation between the frequency and quantities of pAmpCs detected in each river and this could be related to anthropogenic influence. Frequencies of detection for pAmpCs were 25/36 for the Crocodile West River and 13/36 for the Marico River. Quantification resulted in higher copy numbers for the Crocodile West River and high copies in only two sites of the Marico River, thus reflecting degrees of anthropogenic influences on both rivers. The presence of these clinically relevant pAmpCs in aquatic systems are cause for concern, considering their potential impact if these genes are harboured by pathogens and become dispersed to human populations

Anthropogenic activities in catchments used for drinking water production largely contaminates source waters, and this may impact the quality of the final drinking water product. These contaminants may also affect taxonomic and functional profiles of the bacterial communities in the drinking water. Here, we report an integrated insight into the microbiome and water quality of four water treatment plants (NWC, NWE, WCA and NWG) that supply portable water to communities in South Africa. A new scoring system based on combined significant changes of physicochemical parameters and microbial abundance from raw to treated water was used to evaluate the effectiveness of the treatment plants at water purification. Physicochemical parameters which include total soluble solids, turbidity, pH, nitrites and phosphorus among others, were measured in source, treated, and distributed water. There were general statistically significant (P ≤ 0.05) differences between raw and treated water, demonstrating the effectiveness of the purification process. Illumina sequencing of the 16S rRNA gene was used for taxonomic profiling of the microbial communities and this data was used to infer functional attributes of the communities. Structure and composition of the bacterial communities differed significantly (P < 0.05) among the treatment plants, only NWE and NWG showed no significant differences (P > 0.05), this correlated with the predicted functional profile of the microbial communities obtained from Phylogenetic Investigation of Communities by Reconstruction of Observed States (PICRUSt), as well as the likely pollutants of source water. Bacteroidetes, Chlorobi and Fibrobacteres significantly differed (P < 0.05) between raw and distributed water. Poorly operating wastewater treatment plants (WWTPs) result in faecal pollution of receiving waters, posing a health risk to humans and animals. The aim of this study was to determine the antimicrobial resistance patterns and presence of virulent genes in Enterococcus spp. isolated from three WWTPs' final effluent and receiving waters in the North West Province, South Africa. Sixty-three Enterococcus spp. were identified and their antimicrobial susceptibility, as well as the presence of five virulence genes, determined. The antibiotic inhibition zone diameter data were subject to cluster analysis. Sixty-eight percent of the screened Enterococcus spp. were resistant to three or more antibiotics and harboured plasmids. Five virulence genes were detected and six multi-virulence profiles observed. Cluster analysis indicated groupings of isolates from all three effluent points downstream together, and between plants 1 and 2 together. The findings of this study have demonstrated that Enterococcus spp. harbouring virulence factors and plasmids that mediate multiple antibiotic resistance are present in effluent and receiving water systems that support various social needs. This is a cause for concern and it is recommended that Enterococcus be used as an additional faecal indicator when microbiological quality of water is assessed

Exposure to antibiotics, biocides, chemical preservatives, and heavy metals in different settings such as wastewater treatment plants (WWTPs) may apply selective pressure resulting in the enrichment of multiple resistant, co- and cross-resistant strains of bacteria. The purpose of this study was to identify and characterize potentially pathogenic triclosan (TCS) - and/or, chloroxylenol (PCMX) tolerant bacteria from sewage and river water in the North-West, Potchefstroom, South Africa. Several potential pathogens were identified, with Aeromonas isolates being most abundant. Clonal relationships between Aeromonas isolates found at various sampling points were elucidated using ERIC-PCR. Selected isolates were characterized for their minimum inhibitory concentrations against the biocides, as well as antibiotic resistance profiles, followed by an evaluation of synergistic and antagonistic interactions between various antimicrobials. Isolates were also screened for the presence of extracellular enzymes associated with virulence. High-performance liquid chromatography revealed the presence of both biocides in the wastewater, but fingerprinting methods did not reveal whether the WWTP is the source from which these organisms enter the environment. Isolates exhibited various levels of resistance to antimicrobials as well as several occurrences of synergy and antagonisms between the biocides and select antibiotics. Several isolates had a very high potential for virulence but further study is required to identify the specific virulence and resistance genes associated with the isolates in question

At present, there is no comprehensive soil quality assessment practice for soil stockpiles in the South African coal mining industry. Soil microorganisms and enzymes are suitable indicators for soil quality monitoring. Therefore, this study investigated the microbial community and enzyme (beta-glucosidase and urease) activities in soil stockpiles of opencast coal mines in the coal-rich region of South Africa. Soil stockpiles of three opencast coal mines were sampled at depths of 0–20 cm (‘topsoil’) and >20 cm (‘subsoil’) across three seasons. Beta-glucosidase and urease activities were mostly higher in soil stockpiles than in unmined soils and were significantly influenced (P < 0.05) by the interaction of site and seasonal factors. However, analyses of PCR-denaturing gradient gel electrophoresis (PCR-DGGE) profiles of partial 16S rRNA gene and internally transcribed spacer 2 (ITS2) sequences revealed higher microbial diversity in unmined (reference) soils compared to soil stockpiles across all seasons. Redundancy analysis further revealed that microbial communities of topsoil were not significantly (P > 0.05) influenced by soil properties, whereas microbial communities of subsoils were significantly (P < 0.05) influenced by pH, organic carbon, total nitrogen and phosphorus contents. Furthermore, operational taxonomic units (OTUs) belonging to genera of known phytobeneficial species such as Azomonas, Aureobasidium, Phialocephala, Phoma and Sordariomycetes were detected in these soils. Overall, results suggest that the microbial community structure and diversity observed in stockpiles is impaired (compared to the unmined site), although variations in the microbial community structure of soil stockpiles across seasons are site-specific. The impaired microbial community of stockpiles may have negative implications on soil biological processes driven by microbes; especially those that are critical for nutrient cycling and ecosystem sustainability. The aim of this study was to evaluate the spatial and temporal variation of microbiological parameters of the Lower Vaal River, with emphasis on the Staphylococci population. River water concentrations of Staphylococci, heterotrophic, total coliforms, fecal coliforms and Streptococci groups of sanitary indicator bacteria were monitored. Results indicated significant contamination from agricultural land use inputs and municipal waste applications. Significant temporal and spatial variation was observed in response to the varying river discharge. Higher microbial concentrations were detected during high river discharge whereas during low river discharge both low and high microbial concentrations were detected. The varying responses associated with river discharge helped to identify the importance of different sources of contamination in the catchment and the mechanisms transferring them. The overall impact of contamination on the water quality of the Vaal River could have potentially serious public health risks but also provide valuable data for integrated water resource management

Efflux pumps coded for by CDR1, CDR2, FLU1 and MDR1 genes could be responsible for the observed resistant phenotypes in azole-resistant Candida albicans from environmental water. This was demonstrated for clinical isolates. The aim of this study was to determine the presence and genetic similarity between efflux pump genes from clinical and environmental C. albicans isolates. Yeasts were isolated and identified using 26S rRNA gene sequencing. Disk diffusion tests were conducted. PCR was used to detect the presence of efflux genes. The fragments were sequenced and subjected to BLAST and subsequent phylogenetic analysis. Thirty seven C. albicans were identified from five selected rivers; Mooi River (19 isolates), Harts River (9 isolates), Marico River (5 isolates), Crocodile River (3 isolates) and Schoonspruit River (1 isolate). All the isolates were completely resistant to azoles. Efflux pump genes were detected in most (≥60%) of the isolates. Phylogenetic analysis showed high sequence similarity between sequences from environmental isolates and clinical isolates. Resistance to the azoles and the detection of efflux pump genes renders these antifungal agents ineffective. This is a major problem, particularly for the immune-compromised sector of the community of the North West Province and warrants further investigation

This study aimed to identify bacterial community structures in the Vaal River using PCR-DGGE (polymerase chain reaction denaturing gradient gel electrophoresis) and high-throughput sequencing. The impact of physico-chemical characteristics on bacterial structures was investigated through multivariate analysis. Samples were collected from 4 sampling stations along the Upper Vaal River during winter (June 2009) and summer (December 2010). Physico-chemical analysis was conducted on-site. Additional physico-chemical data were obtained from statutory bodies. DNA was directly isolated from water samples and PCR amplified using universal bacterial primer pairs. PCR products were subjected to DGGE fingerprinting and high-throughput sequencing, followed by Shannon-Weaver diversity calculations, cluster analysis and multivariate analysis. Physico-chemical parameters did not exceed the prescribed South African water quality standards for domestic use, aquatic ecosystems, livestock watering and irrigation. DGGE banding patterns revealed similar bacterial community structures for 3 of the 4 sampling stations. PCA and RDA indicated that pH, water temperature and inorganic nutrient concentrations could be used to explain changes in bacterial community structures. High-throughput sequencing data showed that bacterial assemblages were dominated by common freshwater groups: Cyanobacteria, Alphaproteobacteria, Betaproteobacteria, Gammaproteobacteria, Bacteroidetes and Actinobacteria. Other freshwater phyla such as Deltaproteobacteria, Epsilonbacteria, Acidobacteria, Verrucomicrobia, Firmicutes, Fusobacteria, Flavobacteria and Fibrobacteres were found in low proportions. This study provides an overview of the dominant bacterial groups in the Upper Vaal River and the impact of environmental changes on bacterial diversity

The genetic diversity of Xanthomonas campestris pv. campestris isolates from South Africa was evaluated using 28 isolates obtained from the Johannesburg Fresh Produce Market. Samples were collected from cabbage supplies from farms in Gauteng, Mpumalanga and North West Provinces. Strains were isolated from small sections of infected cabbage leaf samples and cultured on Yeast Dextrose Agar. Isolates identity was confirmed by ELISA and Pathogenicity test. Pathogenicity tests were performed by inoculating leaves of known susceptible cabbage seedlings. Infection symptoms induced could be categorized into three groups, ranging from typical to non-typical black rot symptoms. Four differential Brassica cultivars with known avirulence genes were used for race typing done by spray inoculation. Four races, namely 1, 3, 4 and 6, were identified. Of the 28 isolates, four were identified as race 1, two as race 3, 19 as race 4 and three as race 6. Repetitive DNA polymerase chain reaction-based fingerprinting using Eric- and Box-primers was used to assess the genetic diversity. Generated fingerprints of X. c pv. campestris were relatively similar. Cluster analysis could not strictly group isolates by their geographical origin, suggesting limited diversity of Xanthomonas campestris pv. campestris strains within cabbage producing regions in South Africa.

Zulu sheep are Nguni sheep of Zululand and are adapted to the harsh conditions of KwaZulu-Natal. They are used by rural farmers for economic purposes. Their numbers are declining, indicating a potential extinction threat. Knowledge of their phenotypic and genotypic characteristics is essential for conservation planning. In this review, there is a focus on the utilization, socio-economic aspects, phenotypic and genotypic characteristics as well as a proposed breeding programme. A survey has shown that rural farmers in the areas of northern KwaZulu-Natal prefer to keep this breed for its adaptability, resistance to diseases and meat quality. Zulu sheep are small-framed multi-coloured animals. Mature males weigh up to 38 kg and females up to 32 kg. Based on four morphological traits and live weight, phenotypic diversity between three populations was estimated at 48%. A genetic diversity between these three populations was estimated at 22%. Live weight of Zulu sheep can be estimated using the heart girth and wither height measurements. Scrotum circumference of young rams (up to 22 months old) is reliable for estimating the live weight. Animals that were characterized in the studies were grazed extensively and no supplements were provided. There is therefore a potential of weight increase if these animals are reared in a semi-extensive environment. An open nucleus breeding scheme is thus recommended for a sustainable use and conservation of this breed. For more conclusive results, larger numbers of phenotypic and genetic characteristics, in larger numbers of Zulu sheep populations, should be investigated.

Antimicrobial resistance is an imminent threat to the effective prevention and treatment of bacterial infections and alternative antimicrobial strategies are desperately needed. Antimicrobial peptides (AMPs) may be promising alternatives to current antibiotics or act as adjuvants to enhance antibiotic potency. Additionally, the use of biodegradable lipid nanoparticles can enhance the antibacterial activity of antibiotics and antimicrobial peptides. In this study, the interaction of the AMPs, nisin Z and melittin, with conventional antibiotics was investigated on Staphylococcus aureus, Staphylococcus epidermidis and Escherichia coli. The effectiveness of nanostructured lipid carriers (NLCs) for the entrapment of nisin Z was also evaluated. Findings revealed that nisin Z exhibited additive interactions with numerous conventional antibiotics. Notable synergism was observed for novobiocin-nisin Z combinations. The addition of the non-antibiotic adjuvant EDTA significantly improved the antimicrobial activity of free nisin Z towards E.coli. NLCs containing nisin Z were effective against Gram-positive species at physiological pH, with an increase in effectiveness in the presence of EDTA. Results indicate that nisin Z may be advantageous as an adjuvant in antimicrobial chemotherapy, while contributing in the battle against antibiotic resistance. NLCs have the potential to enhance the antibacterial activity of nisin Z towards Gram-positive bacterial species associated with skin infections

A series of aminoferrocenyl–chalcone amides 11–19 were synthesized through condensation of a carboxylic acid-functionalized chalcone 10 with ferrocenylamines, using 1,1′-carbonyldiimidazole as the coupling agent. The compounds were screened for their antiplasmodial activities against CQS 3D7 and CQR FCR3 strains of Plasmodium falciparum. All compounds were found to be active, with IC50 values ranging between 0.5–4.5 and 2.1–6.6 µM against 3D7 and FCR3, respectively. Amide 11, featuring a 2-aminoethylene linker, was the most active of all, with IC50 values of 2.6 and 2.1 µM against the 3D7 and FCR3 strains, respectively. In screens against a panel of three cancer cell lines, i.e., TK-10, UACC-62, and MCF-7, amide 19, with a piperazinyl linker, showed increased activity against all three cell lines, compared to the reference drug, parthenolide. Antimicrobial assays that had been performed on six different microorganisms revealed that most of the synthesized amides were inactive against all of these microorganisms. Compound 17, however, with an aminodi(ethyleneoxy) linker, displayed moderate bactericidal activity against the gram-negative microorganisms, with a MIC100 value of 128 µM. The outcomes of this study may hence significantly contribute toward malaria and cancer chemotherapy research, and more generally to the growing body of research that aims at illustrating the potential of employing organometallic compounds in medicinal chemistry programs
