Abstract

Recent decline in abundance of Atlantic salmon (Salmo salar) and concomitant changes in life history may result from a decline in the growth conditions during marine migration. Available literature suggests the existence of a sex-specific reaction norm linking maturation with environmental growth conditions at sea. However, the extent to which this mechanism explains variations in age at maturity remains unclear. Using a historical collection of scales (1987-2017) from the Selune River, France, we showed that marine growth declined over the first summer and remained stable during the subsequent periods at sea among returning salmon. Results support the hypothesis of a sex-specific probabilistic reaction norm, with individual probability to return after 1 year at sea increasing when growth increases. Females may require higher growth than males to attain their maturation threshold. This mechanism is a good candidate to explain temporal variability in sea-age at return at both the individual and population level in the Selune population and in many other southern European populations. Les baisses recentes de l'abondance des saumons atlantiques (Salmo salar), ainsi que des changements concomitants du cycle biologique pourraient decouler d'une deterioration des conditions de croissance durant la migration en mer. La documentation disponible semble indiquer l'existence d'une norme de reaction dependant du sexe qui relie la maturation aux conditions ambiantes durant la croissance en mer. La mesure dans laquelle ce mecanisme pourrait expliquer les variations de l'age a la maturite demeure toutefois incertaine. En utilisant une collection historique (1987-2017) d'ecailles provenant de la riviere Selune (France), nous demontrons que la croissance en mer diminuait durant le premier ete, pour ensuite demeurer stable durant les periodes subsequentes en mer chez les saumons de retour a la riviere. Les resultats appuient l'hypothese d'une norme de reaction probabiliste dependant du sexe, la probabilite individuelle de retour apres 1 an en mer augmentant de concert avec la croissance. Les femelles pourraient necessiter une croissance plus forte que les males pour atteindre leur seuil de maturation. Ce mecanisme est un bon candidat pour expliquer la variabilite temporelle de l'age en mer au moment du retour tant a l'echelle de l'individu que de la population dans la population de la riviere Selune et de nombreuses autres populations d'Europe meridionale. 7. Enhancing Reading Skills through Adaptive E-Learning

Abstract

Purpose: E-learning is part of instructional design and has opened a whole world of new possibilities in terms of learning and teaching. The purpose of this paper is to develop an adaptive e-learning platform that enhances skills from primary school to university learners. Two purposes converge here: a pedagogical one -- offering new possibilities, especially in terms of teaching scenarios (blended learning); and a research one -- confirming the effectiveness of an adaptive e-learning tool in the case of individualized cross-disciplinary competences, such as comprehension of implicit information in written texts (French). Design/methodology/approach: The case study presented here concerns primary-school learners using the Implicit module of TACIT adaptive e-learning tool over the 2016-2017 academic year. Findings: This paper gives a first positive answer to the effectiveness of such a tool in this specific context. This pedagogical effectiveness is more pronounced for low-level pupils, especially for girls and for older pupils (CM1/CM2, respectively, fourth/fifth grade). Originality/value: In this case study, the module comes from an existing platform, created by the TACIT research group. The adaptive environment was created by using the Item Response Theory models and, more precisely, the Rasch model.

Abstract

This study provides a regional picture of long‐term changes in Atlantic salmon growth at the southern edge of their distribution, using a multi‐population approach spanning 49 years and five populations. We provide empirical evidence of salmon life history being influenced by a combination of common signals in the marine environment and population‐specific signals. We identified an abrupt decline in growth from 1976 and a more recent decline after 2005. As these declines have also been recorded in northern European populations, our study significantly expands a pattern of declining marine growth to include southern European populations, thereby revealing a large‐scale synchrony in marine growth patterns for almost five decades. Growth increments during their sea sojourn were characterized by distinct temporal dynamics. At a coarse temporal resolution, growth during the first winter at sea seemed to gradually improve over the study period. However, the analysis of finer seasonal growth patterns revealed ecological bottlenecks of salmon life histories at sea in time and space. Our study reinforces existing evidence of an impact of early marine growth on maturation decision, with small‐sized individuals at the end of the first summer at sea being more likely to delay maturation. However, each population was characterized by a specific probabilistic maturation reaction norm, and a local component of growth at sea in which some populations have better growth in some years might further amplify differences in maturation rate. Differences between populations were smaller than those between sexes, suggesting that the sex‐specific growth threshold for maturation is a well‐conserved evolutionary phenomenon in salmon. Finally, our results illustrate that although most of the gain in length occurs during the first summer at sea, the temporal variability in body length at return is buffered against the decrease in post‐smolt growth conditions. The intricate combination of growth over successive seasons, and its interplay with the maturation decision, could be regulating body length by maintaining diversity in early growth trajectories, life histories, and the composition of salmon populations. 15. How to quantify factors degrading DNA in the environment and predict degradation for effective sampling design

Abstract

Extra-organismal DNA (eoDNA) from material left behind by organisms (noninvasive DNA, e.g., feces, hair) or from environmental samples (eDNA, e.g., water, soil) is a valuable source of genetic information. However, the relatively low quality and quantity of eoDNA, which can be further degraded by environmental factors, results in reduced amplification and sequencing success. This is often compensated for through cost- and time-intensive replications of genotyping/sequencing procedures. Therefore, system- and site-specific quantifications of environmental degradation are needed to maximize sampling efficiency (e.g., fewer replicates, shorter sampling durations), and to improve species detection and abundance estimates. Using 10 environmentally diverse bat roosts as a case study, we developed a robust modeling pipeline to quantify the environmental factors degrading eoDNA, predict eoDNA quality, and estimate sampling-site-specific ideal exposure duration. Maximum humidity was the strongest eoDNA-degrading factor, followed by exposure duration and then maximum temperature. We also found a positive effect when hottest days occurred later. The strength of this effect fell between the strength of the effects of exposure duration and maximum temperature. With those predictors and information on sampling period (before or after offspring were born), we reliably predicted mean eoDNA quality per sampling visit at new sites with a mean squared error of 0.0349. Site-specific simulations revealed that reducing exposure duration to 2–8 days could substantially improve eoDNA quality for future sampling. Our pipeline identified high humidity and temperature as strong drivers of eoDNA degradation even in the absence of rain and direct sunlight. Furthermore, we outline the pipeline's utility for other systems and study goals, such as estimating sample age, improving eDNA-based species detection, and increasing the accuracy of abundance estimates.

Abstract

Ce projet avait pour objectif de développer des marqueurs moléculaires permettant d’identifier les 3 espèces de lamproies présentes en France (Petromyzon marinus, Lampetra fluviatilis et L. planeri) et de détecter leur présence à partir d’ADN environnemental (ADNe). Nous avons testé l’utilisation d’un marqueur mitochondrial qui permet de distinguer P. marinus du genre Lampetra. Nous avons également développé un marqueur de l’ADN nucléaire dénommé diagLpf qui permet de distinguer L. fluviatilis et L. planeri par PCR quantitative. Ce marqueur est particulièrement utile pour identifier les ammocètes aux plus jeunes stades, qu’il est impossible d’identifier par des critères morphologiques. Enfin, avec le marqueur diagLpf, nous ne sommes pas parvenus à détecter la présence de lamproies à partir d’ADNe extrait avec des échantillons d’eau. De futures investigations dans ce domaine seront donc à développer avec les nouvelles techniques disponibles telles que la PCR digitale.

Abstract

Abstract

While introductions and supplementations using non-native and potentially domesticated individuals may have dramatic evolutionary effects on wild populations, few studies documented the evolution of genetic diversity and life-history traits in supplemented populations. Here, we investigated year-to-year changes from 1989 to 2009 in genetic admixture at 15 microsatellite loci and in phenotypic traits in an Atlantic salmon (Salmo salar) population stocked during the first decade of this period with two genetically and phenotypically distinct source populations. We detected a pattern of temporally increasing introgressive hybridization between the stocked population and both source populations. The proportion of fish returning to the river after a single winter at sea (versus several ones) was higher in fish assigned to the main source population than in local individuals. Moreover, during the first decade of the study, both single-sea-winter and multi-sea-winter (MSW) fish assigned to the main source population were smaller than local fish. During the second decade of the study, MSW fish defined as hybrids were lighter and smaller than fish from parental populations, suggesting outbreeding depression. Molecular Ecology Resources Primer Development Consortium [et al.], Isolation and characterisation of microsatellite loci for the 1 southern geoduck Panopea abbreviata (Valenciennes, 1839) through 454 pyrosequencing. This article documents the addition of 83 microsatellite marker loci and 96 pairs of single-nucleotide polymorphism (SNP) sequencing primers to the Molecular Ecology Resources Database. Loci were developed for the following species: Bembidion lampros, Inimicus japonicus, Lymnaea stagnalis, Panopea abbreviata, Pentadesma butyracea, Sycoscapter hirticola and Thanatephorus cucumeris (anamorph: Rhizoctonia solani). These loci were cross-tested on the following species: Pentadesma grandifolia and Pentadesma reyndersii. Abstract

Abstract: Monitoring wild populations is crucial for their effective management. Noninvasive genetic methods provide robust data from individual free‐ranging animals, which can be used in capture–mark–recapture (CMR) models to estimate demographic parameters without capturing or disturbing them. However, sex‐ and status‐specific behaviour, which may lead to differences in detection probabilities, is rarely considered in monitoring. Here, we investigated population size, sex ratio, sex‐ and status‐related behaviour in 19 Rhinolophus hipposideros maternity colonies (Northern France) with a noninvasive genetic CMR approach (using faeces) combined with parentage assignments. The use of the DDX3X/Y‐Mam sexual marker designed in this study, which shows inter‐ and intrachromosomal length polymorphism across placental mammals, together with eight polymorphic microsatellite markers, produced high‐quality genetic data with limited genotyping errors and allowed us to reliably distinguish different categories of individuals (males, reproductive and nonreproductive females) and to estimate population sizes. We showed that visual counts represent well‐adult female numbers and that population composition in maternity colonies changes dynamically during the summer. Before parturition, colonies mainly harbour pregnant and nonpregnant females with a few visiting males, whereas after parturition, colonies are mainly composed of mothers and their offspring with a few visiting nonmothers and males. Our approach gives deeper insight into sex‐ and status‐specific behaviour, a prerequisite for understanding population dynamics and developing effective monitoring and management strategies.
