6. Pore-forming epsilon toxin causes membrane permeabilization and rapid ATP depletion-mediated cell death in renal collecting duct cells

Abstract

Clostridium perfringens epsilon toxin (ET) is a potent pore-forming cytotoxin causing fatal enterotoxemia in livestock. ET accumulates in brain and kidney, particularly in the renal distal-collecting ducts. ET binds and oligomerizes in detergent-resistant membranes (DRMs) microdomains and causes cell death. However, the causal linkage between membrane permeabilization and cell death is not clear. Here, we show that ET binds and forms 220-kDa insoluble complexes in plasma membrane DRMs of renal mpkCC[D.sub.c14] collecting duct cells. Phosphatidylinositol-specific phospholipase C did not impair binding or the formation of ET complexes, suggesting that the receptor for ET is not GPI anchored. ET induced a dose-dependent fall in the transepithelial resistance and potential in confluent cells grown on filters, transiently stimulated [Na.sup.+] absorption, and induced an inward ionic current and a sustained rise in [[[Ca.sup.2+]].sub.i]. ET also induced rapid depletion of cellular ATP, and stimulated the AMP-activated protein kinase, a metabolic-sensing Ser/Thr kinase. ET also induced mitochondrial membrane permeabilization and mitochondrial-nuclear translocation of apoptosis-inducing factor, a potent caspase-independent cell death effector. Finally, ET induced cell necrosis characterized by a marked reduction in nucleus size without DNA fragmentation. DRM disruption by methyl-[beta]-cyclodextrin impaired ET oligomerization, and significantly reduced the influx of [Na.sup.+] and [[[Ca.sup.2+]].sub.i], but did not impair ATP depletion and cell death caused by the toxin. These findings indicate that ET causes rapid necrosis of renal collecting duct cells and establish that ATP depletion-mediated cell death is not strictly correlated with the plasma membrane permeabilization and ion diffusion caused by the toxin. ion diffusion; lipid raft; oncosis

12. Naked mole-rat transcriptome signatures of socially suppressed sexual maturation and links of reproduction to aging.

Abstract

BACKGROUND: Naked mole-rats (NMRs) are eusocially organized in colonies. Although breeders carry the additional metabolic load of reproduction, they are extremely long-lived and remain fertile throughout their lifespan. This phenomenon contrasts the disposable soma theory of aging stating that organisms can invest their resources either in somatic maintenance, enabling a longer lifespan, or in reproduction, at the cost of longevity. Here, we present a comparative transcriptome analysis of breeders vs. non-breeders of the eusocial, long-lived NMR vs. the polygynous and shorter-lived guinea pig (GP). RESULTS: Comparative transcriptome analysis of tissue samples from ten organs showed, in contrast to GPs, low levels of differentiation between sexes in adult NMR non-breeders. After transition into breeders, NMR transcriptomes are markedly sex-specific, show pronounced feedback signaling via gonadal steroids, and have similarities to reproductive phenotypes in African cichlid fish, which also exhibit social status changes between dominant and subordinate phenotypes. Further, NMRs show functional enrichment of status-related expression differences associated with aging. Lipid metabolism and oxidative phosphorylation-molecular networks known to be linked to aging-were identified among most affected gene sets. Remarkably and in contrast to GPs, transcriptome patterns associated with longevity are reinforced in NMR breeders. CONCLUSION: Our results provide comprehensive and unbiased molecular insights into interspecies differences between NMRs and GPs, both in sexual maturation and in the impact of reproduction on longevity. We present molecular evidence that sexual maturation in NMRs is socially suppressed. In agreement with evolutionary theories of aging in eusocial organisms, we have identified transcriptome patterns in NMR breeders that-in contrast to the disposable soma theory of aging-may slow down aging rates and potentially contribute to their exceptional long life

13. Long-lived rodents reveal signatures of positive selection in genes associated with lifespan.

Abstract

The genetics of lifespan determination is poorly understood. Most research has been done on short-lived animals and it is unclear if these insights can be transferred to long-lived mammals like humans. Some African mole-rats (Bathyergidae) have life expectancies that are multiple times higher than similar sized and phylogenetically closely related rodents. To gain new insights into genetic mechanisms determining mammalian lifespans, we obtained genomic and transcriptomic data from 17 rodent species and scanned eleven evolutionary branches associated with the evolution of enhanced longevity for positively selected genes (PSGs). Indicating relevance for aging, the set of 250 identified PSGs showed in liver of long-lived naked mole-rats and short-lived rats an expression pattern that fits the antagonistic pleiotropy theory of aging. Moreover, we found the PSGs to be enriched for genes known to be related to aging. Among these enrichments were "cellular respiration" and "metal ion homeostasis", as well as functional terms associated with processes regulated by the mTOR pathway: translation, autophagy and inflammation. Remarkably, among PSGs are RHEB, a regulator of mTOR, and IGF1, both central components of aging-relevant pathways, as well as genes yet unknown to be aging-associated but representing convincing functional candidates, e.g. RHEBL1, AMHR2, PSMG1 and AGER. Exemplary protein homology modeling suggests functional consequences for amino acid changes under positive selection. Therefore, we conclude that our results provide a meaningful resource for follow-up studies to mechanistically link identified genes and amino acids under positive selection to aging and lifespan determination.

14. Species comparison of liver proteomes reveals links to naked mole-rat longevity and human aging.

Abstract

BACKGROUND: Mammals display a wide range of variation in their lifespan. Investigating the molecular networks that distinguish long- from short-lived species has proven useful to identify determinants of longevity. Here, we compared the livers of young and old long-lived naked mole-rats (NMRs) and the phylogenetically closely related, shorter-lived, guinea pigs using an integrated omics approach. RESULTS: We found that NMR livers display a unique expression pattern of mitochondrial proteins that results in distinct metabolic features of their mitochondria. For instance, we observed a generally reduced respiration rate associated with lower protein levels of respiratory chain components, particularly complex I, and increased capacity to utilize fatty acids. Interestingly, we show that the same molecular networks are affected during aging in both NMRs and humans, supporting a direct link to the extraordinary longevity of both species. Finally, we identified a novel detoxification pathway linked to longevity and validated it experimentally in the nematode Caenorhabditis elegans. CONCLUSIONS: Our work demonstrates the benefits of integrating proteomic and transcriptomic data to perform cross-species comparisons of longevity-associated networks. Using a multispecies approach, we show at the molecular level that livers of NMRs display progressive age-dependent changes that recapitulate typical signatures of aging despite the negligible senescence and extraordinary longevity of these rodents.

16. FRAMA: from RNA-seq data to annotated mRNA assemblies

Abstract

BACKGROUND: Advances in second-generation sequencing of RNA made a near-complete characterization of transcriptomes affordable. However, the reconstruction of full-length mRNAs via de novo RNA-seq assembly is still difficult due to the complexity of eukaryote transcriptomes with highly similar paralogs and multiple alternative splice variants. Here, we present FRAMA, a genome-independent annotation tool for de novo mRNA assemblies that addresses several post-assembly tasks, such as reduction of contig redundancy, ortholog assignment, correction of misassembled transcripts, scaffolding of fragmented transcripts and coding sequence identification. RESULTS: We applied FRAMA to assemble and annotate the transcriptome of the naked mole-rat and assess the quality of the obtained compilation of transcripts with the aid of publicy available naked mole-rat gene annotations. Based on a de novo transcriptome assembly (Trinity), FRAMA annotated 21,984 naked mole-rat mRNAs (12,100 full-length CDSs), corresponding to 16,887 genes. The scaffolding of 3488 genes increased the median sequence information 1.27-fold. In total, FRAMA detected and corrected 4774 misassembled genes, which were predominantly caused by fusion of genes. A comparison with three different sources of naked mole-rat transcripts reveals that FRAMA's gene models are better supported by RNA-seq data than any other transcript set. Further, our results demonstrate the competitiveness of FRAMA to state of the art genome-based transcript reconstruction approaches. CONCLUSION: FRAMA realizes the de novo construction of a low-redundant transcript catalog for eukaryotes, including the extension and refinement of transcripts. Thereby, results delivered by FRAMA provide the basis for comprehensive downstream analyses like gene expression studies or comparative transcriptomics. 45. Role of F-actin in the activation of Na+-K+-Cl− cotransport by forskolin and vasopressin in mouse kidney cultured thick ascending limb cells

Abstract

Abstract: The influence of microtubules and F-actin on Na+-K+-Cl– cotransport was investigated in cultured cells derived from outer-medullary thick ascending limb tubules microdissected from the mouse kidney. The cultured cells contained Tamm-Horsfall protein, produced cAMP in response to dD-arginine vasopressin (dD-AVP), isoproterenol, prostaglandin E2 and forskolin (FK), and exhibited an ouabain-resistant furosemidesensitive (Or-Fs) component of 86Rb+ influx mediated by the Na+-K+-Cl– cotransporter. Both FK and dD-AVP stimulated the Or-Fs component of Rb+ influx. Neither agent altered the tubulin and cytokeratin networks nor the shape of the tight junction using a specific anti-ZO-1 antibody. In contrast, they did induce a marked redistribution of F-actin to the periphery of the cells delineating the tight junctions. Preincubation of the cells with nocodazole, to disrupt microtubules, did not alter the FK-or dD-AVP-elicited Or-Fs Rb+ influx. In contrast, phalloidin and NBD-phallicidin, which stabilize F-actin, markedly impaired the stimulation of Na+-K+-Cl– cotransport by FK or dD-AVP, without affecting the Na+-K+ ATPase pumps and the rate constant of 36Cl– and 86Rb+ efflux. These results strongly suggested that cAMP-stimulated Na+-K+-Cl– cotransport is linked to F-actin in renal TAL cells.

46. Synthesis of Prostaglandins and Lipoxygenase Products by Rat Glomeruli during Development

Abstract

In glomeruli isolated from adult rats, arachidonic acid (C20:4) is metabolized through at least two different pathways: the lipoxygenase and the cyclooxygenase pathway, resulting in the synthesis of 12-hydroxyeicosatetraenoic acid (12-HETE) and four prostaglandins (PG) respectively. Because renal blood flow (RBF) and glomerular filtration rate (GFR) increase during development, and because C20:4 metabolites are implicated in their local regulation, the conversion of 3H-C20:4 was studied in 3 groups of rats; group A: 4 days old, 10 g; group B: 10 days old, 25 g; group C: 60 days old, 200 g. Glomeruli mechanically isolated from blanched kidneys were incubated with 5.4 × 10––8M3H-C20:4. Lipoxygenase and cyclooxygenase products were extracted and resolved by high-performance liquid chromatography (HPLC); quantitative determination of PGs was performed by radioimmunoassay (RIA). The results are: (1) conversion of C20:4 to lipoxygenase product is predominant in comparison to cyclooxygenase products; (2) conversion of labeled C20:4 into 12-HETE is constant with age; (3) identified cyclooxygenase products, PGE2, and particularly PGF2α are maximum in group B; (4) the variation of C20:4 metabolism during development suggest that these products may be involved in the maturation and the regulation of glomerular functions.

47. Metabolism of arachidonic acid via the lipoxygenase pathway in human and murine glomeruli.

Abstract

Glomeruli isolated from murine and human renal cortex metabolize arachidonic acid to prostaglandins via the cyclooxygenase pathway but whether such glomeruli can also metabolize arachidonic acid via the lipoxygenase pathway is controversial. [1-14C]Arachidonic acid was incubated with glomeruli or glomerular fractions isolated from rat and human renal cortex. The products were extracted, purified by high performance liquid chromatography, and identified by comparison of their retention times with those of authentic hydroxyeicosatetraenoic acid (HETE) standards and by gas chromatography-mass spectrometry. At low substrate concentrations, human glomeruli synthesized in equivalent amounts 12- and 15-HETE, whereas rat glomeruli synthesized only 12-HETE and in larger quantities than in man. At higher substrate concentrations, both species synthesized 12- and 15-HETE and the rate of synthesis for both products was higher in human glomeruli. No other HETE was detected in either species. The lipoxygenase products were stored within the glomeruli and recovered almost equally in the 10,000 x g pellet and in the 100,000 X g supernatant of the homogenized glomeruli. The properties of the lipoxygenase system were the following: the enzyme was distributed equally in the membranes and the cytosol; 12-HETE accumulation was linear with time over 15 min; and 12-HETE production correlated linearly with the amount of glomerular protein. 12-Lipoxygenase activity was maximum at pH 7.5 (rat) or 9.0 (human) and at 40-42 degrees C (both species). Km values calculated at low concentrations of substrate (10-200 microM) were for 15-HETE, 125 and 667 microM with murine and human glomeruli, respectively, and for 12-HETE, 44 microM with the glomeruli of both species. This study demonstrates lipoxygenase activity in murine and, for the first time, in human glomeruli. The products of such enzymatic activity, 12- and 15-HETE, may mediate the glomerular inflammatory response in various experimental or spontaneous glomerular diseases.

Data from field measurements of rock stress and physical properties have been used in detailed finite-element analyses to establish structural criteria for deep-vein mine shafts. Test sites ranged from 1200 to 7700 ft and, together with the methods used for field and laboratory testing, are described in detail. Vertical and horizontal stresses were predicted to a depth of 7500 ft; ratios between the horizontal stresses varied considerably, and a hydrostatic condition is the exception.
