International audience; Reports indicate that intraspecific neighbours alter the physiology of focal plants, and with a few exceptions, their molecular responses to neighbours are unknown. Recently, changes in susceptibility to pathogen resulting from such interactions were demonstrated, a phenomenon called neighbour-modulated susceptibility (NMS). However, the genetics of NMS and the associated molecular responses are largely unexplored. Here, we analysed in rice the modification of biomass and susceptibility to the blast fungus pathogen in the Kitaake focal genotype in the presence of 280 different neighbours. Using genome-wide association studies, we identified the loci in the neighbour that determine the response in Kitaake. Using a targeted transcriptomic approach, we characterized the molecular responses in focal plants co-cultivated with various neighbours inducing a reduction in susceptibility. Our study demonstrates that NMS is controlled by one major locus in the rice genome of its neighbour. Furthermore, we show that this locus can be associated with characteristic patterns of gene expression in focal plant. Finally, we propose an hypothesis where Pi could play a role in explaining this case of NMS. Our study sheds light on how plants affect the physiology in their neighbourhood and opens perspectives for understanding plant-plant interactions.

International audience; Interactions among plants have been long recognized as a major force driving plant community dynamics and crop yield. Surprisingly, our knowledge of the ecological genetics associated with variation of plant-plant interactions remains limited. In this opinion article by scientists from complementary disciplines, the international PLANTCOM network identified four timely questions to foster a better understanding of the mechanisms mediating plant assemblages. We propose that by identifying the key relationships among phenotypic traits involved in plant-plant interactions and the underlying adaptive genetic and molecular pathways, while considering environmental fluctuations at diverse spatial and time scales, we can improve predictions of genotype-by-genotype-by-environment interactions and modeling of productive and stable plant assemblages in wild habitats and crop fields.

Species tree-aware phylogenetic methods model how gene trees are generated along the species tree by a series of evolutionary events, including the duplication, transfer and loss of genes. Over the past ten years these methods have emerged as a powerful tool for inferring and rooting gene and species trees, inferring ancestral gene repertoires, and studying the processes of gene and genome evolution. However, these methods are complex and can be more difficult to use than traditional phylogenetic approaches. Method development is rapid, and it can be difficult to decide between approaches and interpret results. Here, we review ALE and GeneRax, two popular packages for reconciling gene and species trees, explaining how they work, how results can be interpreted, and providing a tutorial for practical analysis. It was recently suggested that reconciliation-based estimates of duplication and transfer frequencies are unreliable. We evaluate this criticism and find that, provided parameters are estimated from the data rather than being fixed based on prior assumptions, reconciliation-based inferences are in good agreement with the literature, recovering variation in gene duplication and transfer frequencies across lineages consistent with the known biology of studied clades. For example, published datasets support the view that transfers greatly outnumber duplications in most prokaryotic lineages. We conclude by discussing some limitations of current models and prospects for future progress.Significance statementEvolutionary trees provide a framework for understanding the history of life and organising biodiversity. In this review, we discuss some recent progress on statistical methods that allow us to combine information from many different genes within the framework of an overarching phylogenetic species tree. We review the advantages and uses of these methods and discuss case studies where they have been used to resolve deep branches within the tree of life. We conclude with the limitations of current methods and suggest how they might be overcome in the future.

Traditional agrosystems, where humans, crops and microbes have coevolved over long periods, can serve as models to understand the eco-evolutionary determinants of disease dynamics and help the engineering of durably resistant agrosystems. Here, we investigated the genetic and phenotypic relationship between rice (Oryza sativa) landraces and their rice blast pathogen (Magnaporthe oryzae) in the traditional Yuanyang terraces of flooded rice paddies in China, where rice landraces have been grown and bred over centuries without significant disease outbreaks. Analyses of genetic subdivision revealed that indica rice plants clustered according to landrace names. Three new diverse lineages of rice blast specific to the Yuanyang terraces coexisted with lineages previously detected at the worldwide scale. Population subdivision in the pathogen population did not mirror pattern of population subdivision in the host. Measuring the pathogenicity of rice blast isolates on landraces revealed generalist life histories. Our results suggest that the implementation of disease control strategies based on the emergence or maintenance of a generalist lifestyle in pathogens may sustainably reduce the burden of disease in crops.

Electromagnetic radiation within the terahertz (THz) frequency range is of great interest for applications in remote sensing and time-domain spectroscopy. The laser-induced plasmas are promising mediums for generating THz radiation. It has been recently reported that focusing femtosecond Bessel pulses inside dielectrics induces a high aspect ratio over-critical plasmas. Here we show that the intense resonantly driven electrostatic fields at the so-called critical surface lead to THz radiation emission. Through three-dimensional particle-in-cell simulation and analytical derivation, we have investigated the emission of THz radiation. When propagating inside dielectrics, an ultrafast Bessel beam creates a high aspect-ratio cylinder of plasma with nanometric diameter that extends over several tens of micrometers to centimeters. We analyze the interaction between the intense ultrafast laser pulse and the plasma rod using particle-in-cell simulations. We show that electrons are heated and accelerated up to keV energies via transit acceleration inside the resonance lobes in the vicinity of the critical surface and compute their radiation pattern., Comment: 5 pages, 3 figures. Since rice (Oryza sativa) is an important crop and the most advanced model for monocotyledonous species, acceding to its physiological status is important for many fundamental and applied purposes. Although this physiological status can be obtained by measuring the transcriptional regulation of marker genes, the tools to perform such analysis are often too expensive, non flexible or time consuming. Here we manually selected 96 genes considered as biomarkers of important processes taking place in rice leaves based on literature analysis. We monitored their transcriptional regulation under several treatments (disease, phytohormone inoculation, abiotic stress…) using Fluidigm method that allows to perform ~10 000 RT-QPCR reactions in one single run. This technique allowed us to verify a large part of known regulations but also to identify new, unsuspected regulations. Together, our set of genes, coupled to our data analysis protocol with Fluidigm brings a new opportunity to have a fast and reasonably cheap access to the physiological status of rice leaves in a high number of samples.

Plants have powerful defence mechanisms, and extensive immune receptor repertoires, yet crop monocultures are prone to epidemic diseases. Rice is susceptible to many diseases, such as rice blast caused byMagnaporthe oryzae. Varietal resistance of rice to blast relies on intracellular nucleotide binding, leucine-rich repeat (NLR) receptors that recognize specific pathogen molecules and trigger immune responses. In the Yuanyang terraces in south-west China, rice landraces rarely show severe losses to disease whereas commercial inbred lines show pronounced field susceptibility. Here, we investigate within-landrace NLR sequence diversity of nine rice landraces and eleven modern varieties ofindica, japonicaandaususing complexity reduction techniques. We find that NLRs display high sequence diversity in landraces, consistent with balancing selection, and that balancing selection at NLRs is more pervasive in landraces than modern varieties. Notably, modern varieties lack many ancient NLR haplotypes that are retained in some landraces. Our study emphasises the value of standing genetic variation that is maintained in farmer landraces as resource to make modern crops and agroecosystems less prone to disease.

MotivationMissing data and incomplete lineage sorting are two major obstacles to accurate species tree inference. Gene tree methods such as ASTRAL and ASTRID have been developed to account for incomplete lineage sorting. However, they can be severely affected by high levels of missing data.ResultsWe present Asteroid, a novel supertree method that infers an unrooted species tree from a set of unrooted gene trees. We show on both empirical and simulated datasets that Asteroid is more robust to missing data than ASTRAL and ASTRID, while being several orders of magnitude faster than ASTRAL for datasets that contain thousands of genes. International audience; Agroecosystem diversification through increased crop genetic diversity could provide multiple services such as improved disease control or increased productivity. However, we still poorly understand how genetic diversity affects agronomic performance. We grew 179 inbred lines of durum wheat in pure stands and in 202 binary mixtures in field conditions. We then tested the effect of allelic richness between genotypes and genotype richness on grain yield and Septoria tritici blotch disease. Allelic richness was tested at 19K single nucleotide polymorphisms distributed along the durum wheat genome. Both genotype richness and allelic richness could be equal to 1 or 2. Mixtures were overall more productive and less diseased than their pure stand components. Yet, we identified one locus at which allelic richness between genotypes was associated with increased disease severity and decreased grain yield. The effect of allelic richness at this locus was stronger than the effect of genotype richness on grain yield (−7.6% vs +5.7%). Our results suggest that positive effects of crop diversity can be reversed by unfavourable allelic associations. This highlights the need to integrate genomic data into crop diversification strategies. More generally, investigating plant-plant interactions at the genomic level is promising to better understand biodiversity-ecosystem functioning relationships.

Species tree inference from gene family trees is becoming increasingly popular because it can account for discordance between the species tree and the corresponding gene family trees. In particular, methods that can account for multiple-copy gene families exhibit potential to leverage paralogy as informative signal. At present, there does not exist any widely adopted inference method for this purpose. Here, we present SpeciesRax, the first maximum likelihood method that can infer a rooted species tree from a set of gene family trees and can account for gene duplication, loss, and transfer events. By explicitly modeling events by which gene trees can depart from the species tree, SpeciesRax leverages the phylogenetic rooting signal in gene trees. SpeciesRax infers species tree branch lengths in units of expected substitutions per site and branch support values via paralogy-aware quartets extracted from the gene family trees. Using both empirical and simulated data sets we show that SpeciesRax is at least as accurate as the best competing methods while being one order of magnitude faster on large data sets at the same time. We used SpeciesRax to infer a biologically plausible rooted phylogeny of the vertebrates comprising 188 species from 31,612 gene families in 1 h using 40 cores. Second-harmonic emission at a frequency that is twice the laser frequency is an important diagnostic for nonlinear laser-plasma interaction. It is forbidden for centrosymmetric materials such as the bulk of sapphire. The symmetry, however, can be broken by dielectric discontinuities as a result of plasma generation inside a solid dielectric. In the present work, we explore the basic characteristics of experimentally observed second-harmonic emission during focusing a femtosecond Bessel beam inside sapphire. We employ three-dimensional particle-in-cell simulations and the Helmholtz wave equation for theoretical investigations. We analyze how the efficiency of second-harmonic generation and its polarization depend on the plasma parameters. We find that the second-harmonic is generated either due to the coalescence of two surface electromagnetic waves or nonlinear interaction between the transverse electromagnetic wave and the longitudinal electron plasma wave driven by linear mode conversion. Experimental results agree with the theoretical predictions and confirm the existence of over-critical plasma inside the sapphire that is essential for the resonance of plasma waves or excitation of surface plasmons., Comment: 10 pages, 4 figures, published in Physics of Plasmas

The creation of high energy density ($\gtrsim10^6$ joules per cm$^3$) over-critical plasmas in a large volume has essential applications in the study of warm dense matter, being present in the hot cores of stars and planets. It was recently shown that femtosecond Bessel beams enable creating over-critical plasmas inside sapphire with sub-wavelength radius and several tens of micrometers in length. Here, the dependence of field structure and absorption mechanism on the plasma density transverse profile are investigated by performing self-consistent Particle-In-Cell (PIC) simulations. Two { limiting} cases are considered: one is a homogeneous step-like profile, that can sustain plasmon formation, the second is an inhomogeneous Gaussian profile, where resonance absorption occurs. Comparing experimental absorption measures to analytical predictions allows determining the plasma parameters used in PIC simulations. The PIC simulation results are in good agreement with experimental diagnostics of total absorption, near-field fluence distribution, and far-field radiation pattern. International audience; Reducing nitrogen leaching and nitrous oxide emissions with the goal of more sustainability in agriculture implies better identification and characterization of the different patterns in nitrogen use efficiency by crops. However, a change in the ability of varieties to use nitrogen resources could also change the access to nutrient resources for a foliar pathogen such as rice blast and lead to an increase in the susceptibility of these varieties. This study focuses on the pre-and post-floral biomass accumulation and nitrogen uptake and utilization of ten temperate japonica rice genotypes grown in controlled conditions, and the relationship of these traits with molecular markers and susceptibility to rice blast disease. After flowering, the ten varieties displayed diversity in nitrogen uptake and remobilization. Surprisingly, post-floral nitrogen uptake was correlated with higher susceptibility to rice blast, particularly in plants fertilized with nitrogen. This increase in susceptibility is associated with a particular metabolite profile in the upper leavers of these varieties.

Susceptibility to fungal pathogens and plant immunity in rice and wheat can be modulated by the presence of intraspecific neighbours and does not require the neighbours to be infected., As part of a trend towards diversifying cultivated areas, varietal mixtures are subject to renewed interest as a means to manage diseases. Besides the epidemiological effects of varietal mixtures on pathogen propagation, little is known about the effect of intraspecific plant–plant interactions and their impact on responses to disease. In this study, genotypes of rice (Oryza sativa) or durum wheat (Triticum turgidum) were grown with different conspecific neighbours and manually inoculated under conditions preventing pathogen propagation. Disease susceptibility was measured together with the expression of basal immunity genes as part of the response to intra-specific neighbours. The results showed that in many cases for both rice and wheat susceptibility to pathogens and immunity was modified by the presence of intraspecific neighbours. This phenomenon, which we term ‘neighbour-modulated susceptibility’ (NMS), could be caused by the production of below-ground signals and does not require the neighbours to be infected. Our results suggest that the mechanisms responsible for reducing disease in varietal mixtures in the field need to be re-examined.

Phylogenetic networks are used to represent non-treelike evolutionary scenarios. Current, actively developed approaches for phylogenetic network inference jointly account for non-treelike evolution and incomplete lineage sorting (ILS). Unfortunately, this induces a very high computational complexity. Hence, current tools can only analyze small data sets.We present NetRAX, a tool for maximum likelihood inference of phylogenetic networks in the absence of incomplete lineage sorting. Our tool leverages state-of-the-art methods for efficiently computing the phylogenetic likelihood function on trees, and extends them to phylogenetic networks via the notion of “displayed trees”. NetRAX can infer maximum likelihood phylogenetic networks from partitioned multiple sequence alignments and returns the inferred networks in Extended Newick format.On simulated data, our results show a very low relative difference in BIC score and a near-zero unrooted softwired cluster distance to the true, simulated networks. With NetRAX, a network inference on a partitioned alignment with 8, 000 sites, 30 taxa, and 3 reticulations completes within a few minutes on a standard laptop.Our implementation is available under the GNU General Public License v3.0 at https://github.com/lutteropp/NetRAX.

International audience; Plant immunity is modulated by several abiotic factors, and microbiome has emerged as a major biotic driver of plant resistance. Recently, a few studies showed that plants also modify resistance to pests and pathogens in their neighborhood. Several types of neighborhood could be identified depending on the biological processes at play: intraspecific and interspecific competition, kin and stranger recognition, plant-soil feedbacks, and danger signaling. This review highlights that molecules exchanged aboveground and belowground between plants can modulate plant immunity, either constitutively or after damage or attack. An intriguing relationship between allelopathy and immunity has been evidenced and should merit further investigation. Interestingly, most reported cases of modulation of immunity by the neighbors are positive, opening new perspectives for the understanding of natural plant communities as well as for the design of more diverse cultivated systems.

International audience; Bessel beams are becoming a very useful tool in many areas of optics and photonics, because of the invariance of their intensity profile over an extended propagation range. Finite-Difference-Time-Domain (FDTD) approach is widely used for the modeling of the beam interaction with nanostructures. However, the generation of the Bessel beam in this approach is a computationally challenging problem. In this work, we report an approach for the generation of the infinite Bessel beams in three-dimensional FDTD. It is based on the injection of the Bessel solutions of Maxwell’s equations from a cylindrical hollow annulus. This configuration is compatible with Particle In Cell simulations of laser plasma interactions. This configuration allows using a smaller computation box and is therefore computationally more efficient than the creation of a Bessel-Gauss beam from a wall and models more precisely the analytical infinite Bessel beam. Zeroth and higher-order Bessel beams with different cone angles are successfully produced. We investigate the effects of the injector parameters on the error with respect to the analytical solution. In all cases, the relative deviation is in the range of 0.01-7.0 percent.

International audience; High absorption is experimentally measured during the propagation of femtosecond Bessel pulses in the bulk of sapphire. Using self-consistent particle-in-cell simulations, we have explained this process by resonance absorption in the pulse generated nanoscale plasma rod.

International audience; The AlSAP gene, which has been isolated from the C4 halophyte grass Aeluropus littoralis, a member of the stress-associated protein gene family. Like other members of this family, AlSAP contains A20 and AN1 zinc-finger domains, and its transcription is induced by abiotic stresses such as salinity, drought, and temperature as well as by several hormones, including abscisic and salicylic acids. Additionally, AlSAP overexpression in rice has been demonstrated to enhance cold and drought stress tolerance. In the present study, we investigated the transcriptional deregulation of stress-related genes following ectopic expression of the AlSAP gene in two transgenic rice lines, namely, RN4 and RN5. Compared with control plants, a total of 1734 and 3650 annotated genes were found to be differentially expressed in the leaves and roots of the RN4 and RN5 lines, respectively. AlSAP transcript accumulation primed the expression of abiotic-stress-related genes involved in transcription, signaling, protein degradation, and hormonal homeostasis in rice plants grown under unstressed conditions. We hypothesized that this priming underlies the enhanced tolerance to abiotic stresses previously reported in AlSAP rice lines. Notably, AlSAP also induces transcript accumulation of genes known to be major negative regulators of pathogen response in rice. Consistently, our results showed that abiotic stress-tolerant AlSAP rice lines also exhibit enhanced susceptibility to rice blast fungus Magnaporthe oryzae.

Insect orders have been defined and stable for decades, with few notable exceptions (e.g., Blattodea and Psocoptera). One of the few remaining questions of order-level monophyly is that of Mecoptera in respect to the phylogenetic placement of Siphonaptera (fleas). We used a large set of transcriptomic nucleotide sequence data representing 56 species and more than 3,000 single-copy genes to resolve the evolutionary history of Antliophora, including fleas (Siphonaptera), scorpionflies and relatives (Mecoptera), and true flies (Diptera). We find that fleas and mecopterans together are the sister group of flies. However, our data and/or analyses are unable to distinguish whether fleas are sister to a monophyletic Mecoptera, or whether they arose from within extant mecopteran families, rendering Mecoptera paraphyletic. We did not detect parameter bias in our dataset after applying a broad range of detection methods. Counter to a previous hypothesis that placed fleas within Mecoptera as the sister group to wingless boreids (snow fleas), we found a potential sister group relationship between fleas and the enigmatic family Nannochoristidae. Although we lack conclusive evidence, it seems possible that fleas represent the most-species rich group of modern mecopterans and that their parasitic lifestyle and morphological adaptations have simply made them unrecognizable in respect to their order-level classification.

BACKGROUND Cardiorespiratory decompensation (CRD) visits have a profound effect on adult emergency departments (EDs). Respiratory pathogens like respiratory syncytial virus (RSV) and influenza virus are common reasons for increased activity in pediatric EDs and are associated with CRD in the adult population. Given the seasonal aspects of such challenging pathology, it would be advantageous to predict their variations. OBJECTIVE The goal of this study was to evaluate the increased burden of CRD in adult EDs during flu and bronchiolitis outbreaks in the pediatric population. METHODS An ecological study was conducted, based on admissions to the adult ED of the Centre Hospitalier Universitaire (CHU) of Grenoble and Saint Etienne from June 29, 2015 to March 22, 2020. The outbreak periods for bronchiolitis and flu in the pediatric population were defined with a decision-making support tool, PREDAFLU, used in the pediatric ED. A Kruskal-Wallis variance analysis and a Spearman monotone dependency were performed in order to study the relationship between the number of adult ED admissions for the International Classification of Diseases (ICD)-10 codes related to cardiorespiratory diagnoses and the presence of an epidemic outbreak as defined with PREDAFLU. RESULTS The increase in visits to the adult ED for CRD and the bronchiolitis and flu outbreaks had a similar distribution pattern (CHU Saint Etienne: χ23=102.7, Pχ23=126.67, Pρ=0.64; CHU Grenoble: Spearman ρ=0.71). The increase in ED occupancy for these pathologies was also significantly related to the pediatric respiratory infection outbreaks. These 2 criteria gave an idea of the increased workload in the ED due to CRD during the bronchiolitis and flu outbreaks in the pediatric population. CONCLUSIONS This study established that CRD visits and bed occupancy for adult EDs were significantly increased during bronchiolitis and pediatric influenza outbreaks. Therefore, a prediction tool for these outbreaks such as PREDAFLU can be used to provide early warnings of increased activity in adult EDs for CRD visits.

MotivationGene and species tree reconciliation methods are used to interpret gene trees, root them and correct uncertainties that are due to scarcity of signal in multiple sequence alignments. So far, reconciliation tools have not been integrated in standard phylogenetic software and they either lack performance on certain functions, or usability for biologists.ResultsWe present Treerecs, a phylogenetic software based on duplication-loss reconciliation. Treerecs is simple to install and to use. It is fast and versatile, has a graphic output, and can be used along with methods for phylogenetic inference on multiple alignments like PLL and Seaview.AvailabilityTreerecs is open-source. Next generation sequencing (NGS) technologies have led to a ubiquity of molecular sequence data. This data avalanche is particularly challenging in metagenetics, which focuses on taxonomic identification of sequences obtained from diverse microbial environments. Phylogenetic placement methods determine how these sequences fit into an evolutionary context. Previous implementations of phylogenetic placement algorithms, such as the evolutionary placement algorithm (EPA) included in RAxML, or PPLACER, are being increasingly used for this purpose. However, due to the steady progress in NGS technologies, the current implementations face substantial scalability limitations. Herein, we present EPA-NG, a complete reimplementation of the EPA that is substantially faster, offers a distributed memory parallelization, and integrates concepts from both, RAxML-EPA and PPLACER. EPA-NG can be executed on standard shared memory, as well as on distributed memory systems (e.g., computing clusters). Our performance assessment shows that EPA-NG outperforms RAxML-EPA and PPLACER by up to a factor of \documentclass[12pt]{minimal} \usepackage{amsmath} \usepackage{wasysym} \usepackage{amsfonts} \usepackage{amssymb} \usepackage{amsbsy} \usepackage{upgreek} \usepackage{mathrsfs} \setlength{\oddsidemargin}{-69pt} \begin{document} }{}$30$\end{document} in sequential execution mode, while attaining comparable parallel efficiency on shared memory systems. Considerable research and policy development work has been conducted to construct methods and frameworks for ever denser sharing of radio spectrum. Since spectrum sharing necessarily constitutes a rearrangement of rights among stakeholders, considerable focus has been on examining the risks and incentives for license holders. But for spectrum sharing to be successful, it is critical to consider the incentives and risk for the entrants as well. This problem is challenging because the entrants are emergent entities that often do not participate in the policy or research debates. Because of this diversity, it is difficult to consider incentives, so this paper focuses instead on the risks faced by spectrum entrants and their mitigation. With clear understanding of risk and mitigation strategies associated, spectrum entrants can choose the method that maximize their utilities.

BGPI : Equipe 4 : Interactions Céréales Agents Pathogènes (ICAP); Few resistance genes providing defence against the major fungal diseases septoria tritici blotch (STB), septoria nodorum blotch, leaf rust (LR), and an emerging wheat blast disease have been identified in durum wheat. We identified sixteen fungal disease-associated QTL through genome-wide association mapping of 180 inbred lines sampled from a durum wheat Composite Cross-population. Two STB resistance-associated QTL mapped to chromosome 3A, one of which colocalizes with Stb6, a known resistance gene previously identified in bread wheat. This partial resistance could be conferred by a new allele of Stb6 or another paralogous gene. The second locus is associated with a reduction in pycnidia density, a recently identified and poorly understood form of resistance. A resistance QTL strongly associated with LR, and colocalizing with Lr61, was observed in a 3.24 Mbp region on chromosome 6B. QTL mapping of LR resistance following treatment by chitin used in the context of inducer treatment was also investigated. Using a combination of resistance alleles at these loci could confer durable resistance to multiple fungal diseases and aid durum wheat breeders in their fight against these fungal pathogens.
