Abstract: The spin structure functions of the proton and the deuteron were measured during the EG4 experiment at Jefferson Lab in 2006. Data were collected for longitudinally polarized electron scattering off longitudinally polarized NH$_3$ and ND$_3$ targets, for $Q^2$ values as small as 0.012 and 0.02 GeV$^2$, respectively, using the CEBAF Large Acceptance Spectrometer (CLAS). This is the archival paper of the EG4 experiment that summaries the previously reported results of the polarized structure functions $g_1$, $A_1F_1$, and their moments $\overline \Gamma_1$, $\overline \gamma_0$, and $\overline I_{TT}$, for both the proton and the deuteron. In addition, we report on new results on the neutron $g_1$ extracted by combining proton and deuteron data and correcting for Fermi smearing, and on the neutron moments $\overline \Gamma_1$, $\overline \gamma_0$, and $\overline I_{TT}$ formed directly from those of the proton and the deuteron. Our data are in good agreement with the Gerasimov-Drell-Hearn sum rule for the proton, deuteron, and neutron. Furthermore, the isovector combination was formed for $g_1$ and the Bjorken integral $\overline \Gamma_1^{p-n}$, and compared to available theoretical predictions. All of our results provide for the first time extensive tests of spin observable predictions from chiral effective field theory ($\chi$EFT) in a $Q^2$ range commensurate with the pion mass. They motivate further improvement in $\chi$EFT calculations from other approaches such as the lattice gauge method., Comment: 33 pages. 26 figures. Abstract: Measuring Deeply Virtual Compton Scattering on the neutron is one of the necessary steps to understand the structure of the nucleon in terms of Generalized Parton Distributions (GPDs). Neutron targets play a complementary role to transversely polarized proton targets in the determination of the GPD $E$. This poorly known and poorly constrained GPD is essential to obtain the contribution of the quarks' angular momentum to the spin of the nucleon. DVCS on the neutron was measured for the first time selecting the exclusive final state by detecting the neutron, using the Jefferson Lab longitudinally polarized electron beam, with energies up to 10.6 GeV, and the CLAS12 detector. The extracted beam-spin asymmetries, combined with DVCS observables measured on the proton, allow a clean quark-flavor separation of the imaginary parts of the GPDs $H$ and $E$., Comment: 7 pages, 6 figures

Abstract: The new experimental measurements of beam spin asymmetry were performed for the deeply virtual exclusive $\pi^0$ production in a wide kinematic region with the photon virtualities $Q^2$ up to 8 GeV$^2$ and the Bjorken scaling variable $x_B$ in the valence regime. The data were collected by the CEBAF Large Acceptance Spectrometer (CLAS12) at Jefferson Lab with longitudinally polarized 10.6 GeV electrons scattered on an unpolarized liquid-hydrogen target. Sizable asymmetry values indicate a substantial contribution from transverse virtual photon amplitudes to the polarized structure functions.The interpretation of these measurements in terms of the Generalized Parton Distributions (GPDs) demonstrates their sensitivity to the chiral-odd GPD $\bar E_T$, which contains information on quark transverse spin densities in unpolarized and polarized nucleons and provides access to the proton's transverse anomalous magnetic moment. Abstract: This document presents the initial scientific case for upgrading the Continuous Electron Beam Accelerator Facility (CEBAF) at Jefferson Lab (JLab) to 22 GeV. It is the result of a community effort, incorporating insights from a series of workshops conducted between March 2022 and April 2023. With a track record of over 25 years in delivering the world's most intense and precise multi-GeV electron beams, CEBAF's potential for a higher energy upgrade presents a unique opportunity for an innovative nuclear physics program, which seamlessly integrates a rich historical background with a promising future. The proposed physics program encompass a diverse range of investigations centered around the nonperturbative dynamics inherent in hadron structure and the exploration of strongly interacting systems. It builds upon the exceptional capabilities of CEBAF in high-luminosity operations, the availability of existing or planned Hall equipment, and recent advancements in accelerator technology. The proposed program cover various scientific topics, including Hadron Spectroscopy, Partonic Structure and Spin, Hadronization and Transverse Momentum, Spatial Structure, Mechanical Properties, Form Factors and Emergent Hadron Mass, Hadron-Quark Transition, and Nuclear Dynamics at Extreme Conditions, as well as QCD Confinement and Fundamental Symmetries. Each topic highlights the key measurements achievable at a 22 GeV CEBAF accelerator. Furthermore, this document outlines the significant physics outcomes and unique aspects of these programs that distinguish them from other existing or planned facilities. Abstract: Deeply virtual Compton scattering (DVCS) allows one to probe Generalized Parton Distributions (GPDs) describing the 3D structure of the nucleon. We report the first measurement of the DVCS beam-spin asymmetry using the CLAS12 spectrometer with a 10.2 and 10.6 GeV electron beam scattering from unpolarised protons. The results greatly extend the $Q^2$ and Bjorken-$x$ phase space beyond the existing data in the valence region and provide over 2000 new data points measured with unprecedented statistical uncertainty, setting new, tight constraints for future phenomenological studies., Comment: Revised Figure 4 and discussion around the number of effective ANNs after Bayesian reweighting

Abstract: A multidimensional extraction of the structure function ratio $\sigma_{LT'}/\sigma_{0}$ from the hard exclusive $\vec{e} p \to e^\prime n \pi^+$ reaction above the resonance region has been performed. The study was done based on beam-spin asymmetry measurements using a 10.6 GeV incident electron beam on a liquid-hydrogen target and the CLAS12 spectrometer at Jefferson Lab. The measurements focus on the very forward regime ($t/Q^{2}$ $\ll$ 1) with a wide kinematic range of $x_{B}$ in the valence regime (0.17 $<$ $x_{B}$ $<$ 0.55), and virtualities $Q^{2}$ ranging from 1.5 GeV$^{2}$ up to 6 GeV$^{2}$. The results and their comparison to theoretical models based on Generalized Parton Distributions demonstrate the sensitivity to chiral-odd GPDs and the directly related tensor charge of the nucleon. In addition, the data is compared to an extension of a Regge formalism at high photon virtualities. Abstract: We report results of $\Lambda$ hyperon production in semi-inclusive deep-inelastic scattering off deuterium, carbon, iron, and lead targets obtained with the CLAS detector and the Continuous Electron Beam Accelerator Facility 5.014~GeV electron beam. These results represent the first measurements of the $\Lambda$ multiplicity ratio and transverse momentum broadening as a function of the energy fraction~($z$) in the current and target fragmentation regions. The multiplicity ratio exhibits a strong suppression at high~$z$~and~an enhancement at~low~$z$. The measured transverse momentum broadening is an order of magnitude greater than that seen for light mesons. This indicates that the propagating entity interacts very strongly with the nuclear medium, which suggests that propagation of diquark configurations in the nuclear medium takes place at least part of the time, even at high~$z$. The trends of these results are qualitatively described by the Giessen Boltzmann-Uehling-Uhlenbeck transport model, particularly for the multiplicity ratios. Abstract: Several factors can contribute to the difficulty of aligning the sensors of tracking detectors, including a large number of modules, multiple types of detector technologies, and non-linear strip patterns on the sensors. All three of these factors apply to the CLAS12 CVT, which is a hybrid detector consisting of planar silicon sensors with non-parallel strips, and cylindrical micromegas sensors with longitudinal and arc-shaped strips located within a 5~T superconducting solenoid. To align this detector, we used the Kalman Alignment Algorithm, which accounts for correlations between the alignment parameters without requiring the time-consuming inversion of large matrices. This is the first time that this algorithm has been adapted for use with hybrid technologies, non-parallel strips, and curved sensors. We present the results for the first alignment of the CLAS12 CVT using straight tracks from cosmic rays and from a target with the magnetic field turned off. After running this procedure, we achieved alignment at the level of 10~$\mu$m, and the widths of the residual spectra were greatly reduced. Abstract: We present the first measurement of di-hadron angular correlations in electron-nucleus scattering. The data were taken with the CLAS detector and a 5.0 GeV electron beam incident on deuterium, carbon, iron, and lead targets. Relative to deuterium, the nuclear yields of charged-pion pairs show a strong suppression for azimuthally opposite pairs, no suppression for azimuthally nearby pairs, and an enhancement of pairs with large invariant mass. These effects grow with increased nuclear size. The data are qualitatively described by the GiBUU model, which suggests that hadrons form near the nuclear surface and undergo multiple-scattering in nuclei. These results show that angular correlation studies can open a new way to elucidate how hadrons form and interact inside nuclei, Comment: 6 pages, 4 figures

Abstract: New results for the exclusive and quasi-free cross sections off neutrons bound in deuterium ${\gamma}_vn(p) \rightarrow p{\pi}^{-} (p)$ are presented over a wide final state hadron angle range with a kinematic coverage of the invariant mass ($W$) up to 1.825 GeV and the virtual photon four-momentum transfer squared ($Q^{2}$) from 0.4 to 1.0 GeV$^2$. The exclusive structure functions were extracted and their Legendre moments were obtained. Final-state-interaction contributions have been kinematically separated from the extracted quasi-free cross sections off bound neutrons solely based on the analysis of the experimental data. These new results will serve as long-awaited input for phenomenological analyses to extract the $Q^{2}$ evolution of previously unavailable $n \to N^{*}$ electroexcitation amplitudes and to improve state-of-the-art models of neutrino scattering off nuclei by augmenting the already available results from free protons., Comment: The author list has been updated

Abstract: Beam-recoil transferred polarizations for the exclusive electroproduction of $K^+\Lambda$ and $K^+\Sigma^0$ final states from an unpolarized proton target have been measured using the CLAS12 spectrometer at Jefferson Laboratory. The measurements at beam energies of 6.535~GeV and 7.546~GeV span the range of four-momentum transfer $Q^2$ from 0.3 to 4.5~GeV$^2$ and invariant energy $W$ from 1.6 to 2.4~GeV, while covering the full center-of-mass angular range of the $K^+$. These new data extend the existing hyperon polarization data from CLAS in a similar kinematic range but from a significantly larger dataset. They represent an important addition to the world data, allowing for better exploration of the reaction mechanism in strangeness production processes, for further understanding of the spectrum and structure of excited nucleon states, and for improved insight into the strong interaction in the regime of non-perturbative dynamics., Comment: 25 pages, 22 figures, 4 tables

Abstract: The double-spin-polarization observable $\mathbb{E}$ for $\vec{\gamma}\vec{p}\to p\pi^0$ has been measured with the CEBAF Large Acceptance Spectrometer (CLAS) at photon beam energies $E_\gamma$ from 0.367 to $2.173~\mathrm{GeV}$ (corresponding to center-of-mass energies from 1.240 to $2.200~\mathrm{GeV}$) for pion center-of-mass angles, $\cos\theta_{\pi^0}^{c.m.}$, between -0.86 and 0.82. These new CLAS measurements cover a broader energy range and have smaller uncertainties compared to previous CBELSA data and provide an important independent check on systematics. These measurements are compared to predictions as well as new global fits from The George Washington University, Mainz, and Bonn-Gatchina groups. Their inclusion in multipole analyses will refine our understanding of the single-pion production contribution to the Gerasimov-Drell-Hearn sum rule and improve the determination of resonance properties., Comment: 11 pages, 5 figures

Abstract: A multidimensional extraction of the structure function ratio σLT′/σ0 from the hard exclusive e→p→e′nπ+ reaction above the resonance region has been performed. The study was done based on beam-spin asymmetry measurements using a 10.6 GeV incident electron beam on a liquid-hydrogen target and the CLAS12 spectrometer at Jefferson Lab. The measurements focus on the very forward regime (t/Q2 ≪ 1) with a wide kinematic range of xB in the valence regime (0.17 < xB < 0.55), and virtualities Q2 ranging from 1.5 GeV$^{2}$ up to 6 GeV$^{2}$. The results and their comparison to theoretical models based on Generalized Parton Distributions demonstrate the sensitivity to chiral-odd GPDs and the directly related tensor charge of the nucleon. In addition, the data is compared to an extension of a Regge formalism at high photon virtualities. It was found that the Regge model provides a better description at low Q2, while the GPD model is more appropriate at high Q2.

Abstract: Deeply virtual Compton scattering (DVCS) allows one to probe generalized parton distributions describing the 3D structure of the nucleon. We report the first measurement of the DVCS beam-spin asymmetry using the CLAS12 spectrometer with a 10.2 and 10.6 GeV electron beam scattering from unpolarized protons. The results greatly extend the Q2 and Bjorken-x phase space beyond the existing data in the valence region and provide 1600 new data points measured with unprecedented statistical uncertainty, setting new, tight constraints for future phenomenological studies.

Abstract: New results for the exclusive and quasi-free cross sections off neutrons bound in deuterium ${\gamma}_vn(p) \rightarrow p{\pi}^{-} (p)$ are presented over a wide final state hadron angle range with a kinematic coverage of the invariant mass ($W$) up to 1.825 GeV and the virtual photon four-momentum transfer squared ($Q^{2}$) from 0.4 to 1.0 GeV$^2$. The exclusive structure functions were extracted and their Legendre moments were obtained. Final-state-interaction contributions have been kinematically separated from the extracted quasi-free cross sections off bound neutrons solely based on the analysis of the experimental data. These new results will serve as long-awaited input for phenomenological analyses to extract the $Q^{2}$ evolution of previously unavailable $n \to N^{*}$ electroexcitation amplitudes and to improve state-of-the-art models of neutrino scattering off nuclei by augmenting the already available results from free protons., Comment: The author list has been updated

Abstract: We report the first measurements of deep inelastic scattering spin-dependent azimuthal asymmetries in back-to-back dihadron electroproduction, where two hadrons are produced in opposite hemispheres along the z-axis in the center-of-mass frame, with the first hadron produced in the current-fragmentation region and the second in the target-fragmentation region. The data were taken with longitudinally polarized electron beams of 10.2 and 10.6 GeV incident on an unpolarized liquid-hydrogen target using the CLAS12 spectrometer at Jefferson Lab. Observed non-zero $\sin\Delta\phi$ modulations in $ep \rightarrow e'p\pi^+X$ events, where $\Delta\phi$ is the difference of the azimuthal angles of the proton and pion in the virtual photon and target nucleon center-of-mass frame, indicate that correlations between the spin and transverse momenta of hadrons produced in the target- and current-fragmentation regions may be significant. The measured beam-spin asymmetries provide a first access in dihadron production to a previously unobserved leading-twist spin- and transverse-momentum-dependent fracture function. The fracture functions describe the hadronization of the target remnant after the hard scattering of a virtual photon off a quark in the target particle and provide a new avenue for studying nucleonic structure and hadronization., Comment: 7 pages, 6 figures

Abstract: Beam-recoil transferred polarizations for the exclusive electroproduction of $K^+\Lambda$ and $K^+\Sigma^0$ final states from an unpolarized proton target have been measured using the CLAS12 spectrometer at Jefferson Laboratory. The measurements at beam energies of 6.535~GeV and 7.546~GeV span the range of four-momentum transfer $Q^2$ from 0.3 to 4.5~GeV$^2$ and invariant energy $W$ from 1.6 to 2.4~GeV, while covering the full center-of-mass angular range of the $K^+$. These new data extend the existing hyperon polarization data from CLAS in a similar kinematic range but from a significantly larger dataset. They represent an important addition to the world data, allowing for better exploration of the reaction mechanism in strangeness production processes, for further understanding of the spectrum and structure of excited nucleon states, and for improved insight into the strong interaction in the regime of non-perturbative dynamics., Comment: 25 pages, 22 figures, 4 tables

Abstract: We report the identification and fine mapping of QTL for birth weight (BWT), preweaning ADG (PWADG), and postweaning ADG on feed (ADGF) in a commercial line of Bos taurus using an identical-by-descent haplotype sharing method. One hundred seventy-six calves of 12 bulls (9 to 30 male calves from each sire) of the Beefbooster, Inc., M1 line were typed using 71 genetic markers from bovine chromosomes (BTA) 2, 6, 14, 19, 21, and 23 (8 to 16 markers from each chromosome). Sixteen haplotypes were found to have significant (P < 0.05) associations with BWT at the comparison-wise threshold. The 16 haplotypes span 13 chromosomal regions, two on BTA 2 (9.1 to 22.5 cM and 95.0 to 100.3 cM), three on BTA 6 (8.2 to 11.8 cM, 35.5 to 49.7 cM, and 83.0 to 86.2 cM), three on BTA 14 (26.0 to 26.7 cM, 36.2 to 46.2 cM, and 52.0 to 67.7 cM), one on BTA 19 (52.0 to 52.7 cM), two on BTA 21 (9.9 to 20.4 cM and 28.2 to 46.1 cM), and two on BTA 23 (23.9 to 36.0 cM and 45.1 to 50.9 cM). Thirteen haplotypes spanning seven chromosomal regions significantly affected (P < 0.05) PWADG at the comparison-wise threshold. The seven chromosomal regions include two regions on BTA 6 (11.8 to 44.2 cM and 83.0 to 86.2 cM), one on BTA 14 (26.7 to 50.8 cM). one on BTA 19 (4.8 to 15.9 cM), one on BTA 21 (9.9 to 20.4 cM), and two on BTA 23 (17.3 to 36.0 cM and 45.1 to 50.9 cM). For ADGF, 11 haplotypes were identified to have significant associations (P < 0.057 at the comparison-wise threshold. The 11 haplotypes represented eight chromosomal regions, one on BTA 2 (9.1 to 22.5 cM), two on BTA 6 (49.7 to 50.1 cM and 59.6 to 63.6 cM), two on BTA 14 (17.0 to 24.0 cM and 36.2 to 46.2 cM), two on BTA 19 (52.0 to 52.7 cM and 65.1 to 65.7 cM), and one on BTA 21 (46.1 to 53.1 cM). The QTL regions identified and fine mapped in this study will provide a reference for future positional candidate gene research and marker-assisted selection of various growth traits. Abstract: Residual feed intake (RFI) has been proposed as an index for determining beef cattle energetic efficiency. Although the relationship of RFI with feed conversion ratio (FCR) is well established, little is known about how RFI compares to other measures of efficiency. This study examined the phenotypic relationships among different measures of energetic efficiency with growth, feed intake, and ultrasound and carcass merit of hybrid cattle (n = 150). Dry matter intake, ME intake (MEI), ADG, metabolic weight (MWT), and FCR during the test averaged 10.29 kg/d (SD = 1.62), 1,185.45 kJ/([kg.sup.0.75]xd) (SD = 114.69), 1.42 kg/d (SD = 0.25), 86.67 [kg.sup.0.75] (SD = 10.21), and 7.27 kg of DM/kg of gain (SD = 1.00), respectively. Residual feed intake averaged 0.00 kg/d and ranged from -2.25 kg/d (most efficient) to 2.61 kg/d (least efficient). 34. Identification and fine mapping of quantitative trait loci for backfat on bovine chromosomes 2, 5, 6, 19, 21, and 23 in a commercial line of Bos taurus

Abstract: Backfat thickness is one of the major quantitative traits that affects carcass quality in beef cattle. In this study, we identified and fine-mapped QTL for backfat EBV on bovine chromosomes 2, 5, 6, 19, 21, and 23 using an identical-by-descent haplotype-sharing analysis in a commercial line of Bos taurus. Eleven haplotypes were found to have significant associations with backfat EBV at the comparison-wise P-value threshold, and one at the chromosome-wise P-value threshold on bovine chromosomes 5, 6, 19, 21, and 23. On average, the 12 significant haplotypes had an effect of 0.62 SD on backfat EBV, ranging from 0.38 SD to 1.33 SD. The 12 significant haplotypes spanned nine chromosomal regions, one on chromosome 5 (65.4 to 70.0 cM), three on 6 (8.2 to 11.8 cM, 63.6 to 68.1 cM, and 81.5 to 83.0 cM), three on 19 (4.8 to 15.9 cM, 39.4 to 46.5 cM, and 65.7 to 99.5 cM), one on 21 (46.1 to 53.1 cM), and one on 23 (45.1 to 50.9 cM). Among the nine chromosomal regions, six were new QTL regions and three showed remarkable agreement with QTL regions that were previously reported. Eight of the nine QTL regions were localized to less than or close to 10 cM in genetic distance. The results provide a useful reference for further positional candidate gene research and marker-assisted selection for backfat. 35. Assessment of positional candidate genes myf5 and igf1 for growth on bovine chromosome 5 in commercial lines of Bos Taurus

Abstract: Quantitative trait loci for growth traits in beef cattle have been previously reported and fine-mapped in three chromosomal regions of 0 to 30 cM, 55 to 70 cM, and 70 to 80 cM of bovine chromosome 5. In this study, we further examined the association between gene-specific single nucleotide polymorphisms (SNP) of two positional candidate genes, bovine myogenic factor 5 (myf5) and insulin-like growth factor-1 (igf1), in the QTL regions and the birth weight (BWT), preweaning average daily gain (PWADG), and average daily gain on feed (ADGF) in commercial lines of Bos taurus. The QTL regions for the growth traits identified using a haplotype association analysis, which included the gene-specific SNP markers for both genes in this study, were in agreement with previous studies. The gene-specific SNP marker association analysis indicated that the SNP in myf5 had a significant additive effect on PWADG in the M1 line of Beefbooster Inc. (P < 0.10), and a significant additive effect (P < 0.05) and a significant dominance effect (P < 0.10) on ADGF in the M3 line of Beefbooster Inc. When the data from the two commercial lines were pooled, the SNP in myf5 showed a significant association with PWADG (P < 0.10) and with ADGF (P < 0.05). The association between the SNP and BWT, however, did not reach a significance level in the M1 line, the M3 line, or across the lines. For igf1, no significant association between the SNP and the growth traits was detected in either the M1 line or the M3 line, whereas there was only a significant dominance effect (P < 0.10) on BWT detected for the SNP in igf1 when the data from the two commercial lines were pooled. These results suggest that myf5 is a strong candidate gene that influences PWADG and ADGF in beef cattle. The SNP of igf1 may not be a causative or close to the causative mutation that affects the three growth traits in the populations of beef cattle examined in this study. Other SNP of igf1 and myf5 or other genes in their respective chromosomal regions, however, should also be studied. Key Words: Cattle, Growth Traits, Marker Genes, Quantitative Trait Loci

We also examined the association between gene-specific single nucleotide polymorphism (SNP) markers of the genes diacylgcerol acyltransferase 1 (DGAT1) and thyroglobulin (TG) and the backfat EBV. The results indicate that the QTL region for backfat identified on chromosome 14 is in agreement with previous studies. However, neither of the two polymorphisms of candidate genes tested, DGAT1 nor TG, showed a significant (P > 0.10) association with the backfat EBV in the cattle populations examined. However, a strong association (P = 0.0058) was detected between a microsatellite marker (CSSM66) lying approximately mid-way between the two candidate genes and the backfat EBV. These results suggest that other SNP of DGAT1, TG, or other gene(s) in the chromosomal region should be examined to test whether they have a significant effect on lipid metabolism. 37. The identification of common haplotypes on bovine chromosome 5 within commercial lines of Bos taurus and their associations with growth traits

Abstract: The cosegregation between a genetic marker and the QTL in a well-designed mapping population is the basis for successful QTL mapping. Linkage disequilibria are, however, also expected among individuals that descended from the same breeding line, and some common haplotypes should carry on and segregate among individuals of the line. These identical by descent haplotypes make it possible to identify and locate the QTL segregating in the line. We report the identification of common haplotypes within commercial lines of Bos taurus and their associations with growth traits. One hundred and seventy six male calves and their 12 sires (9 to 30 male calves of each sire) of the Beefbooster, Inc., M1 line selected for maternal traits over 30 yr were genotyped using 16 microsatellite markers chosen from bovine chromosome 5 for the initial haplotype and growth association analysis. In order to verify the results from the M1 line, another 170 male calves and their 14 sires from the Beefbooster M3 line were genotyped using nine microsatellite markers chosen from bovine chromosome 5. The alleles of each male calf contributed by the sire and by the dam were identified, and haplotypes in the M1 line were established along 93% of bovine chromosome 5. The haplotypes in the M3 line were established along the chosen regions of bovine chromosome 5. Regression analysis detected 10 haplotypes in three chromosomal regions (0 to 30 cM, 55 to 70 cM, and 70 to 80 cM) that showed significant associations with birth weight, preweaning average daily gain, and average daily gain on feed in M1 line and 9 haplotypes associated with the growth traits in the same chromosomal regions in the M3 line at the comparisonwise threshold level. On average, the 19 haplotypes have an effect of 0.68 SD on the growth traits, ranging from 0.41 SD to 1.02 SD The results provide a useful reference for further positional candidate gene research and marker-assisted selection.
