Abstract

Multisystem inflammatory syndrome in children (MIS-C) is a rare condition following SARS-CoV-2 infection associated with intestinal manifestations. Genetic predisposition, including inborn errors of the OAS-RNAseL pathway, has been reported. We sequenced 154 MIS-C patients and utilized a novel statistical framework of gene burden analysis, burdenMC, which identified an enrichment for rare predicted-deleterious variants in BTNL8 (OR = 4.2, 95% CI: 3.5-5.3, P < 10-6). BTNL8 encodes an intestinal epithelial regulator of Vγ4+γδ T cells implicated in regulating gut homeostasis. Enrichment was exclusive to MIS-C, being absent in patients with COVID-19 or bacterial disease. Using an available functional test for BTNL8, rare variants from a larger cohort of MIS-C patients (n = 835) were tested which identified eight variants in 18 patients (2.2%) with impaired engagement of Vγ4+γδ T cells. Most of these variants were in the B30.2 domain of BTNL8 implicated in sensing epithelial cell status. These findings were associated with altered intestinal permeability, suggesting a possible link between disrupted gut homeostasis and MIS-C-associated enteropathy triggered by SARS-CoV-2.

Abstract

C1q deficiency is a rare inborn error of immunity characterized by increased susceptibility to infections and autoimmune manifestations mimicking SLE, with an associated morbidity and mortality. Because C1q is synthesized by monocytes, to date, four patients treated with allogeneic HSCT have been reported, with a positive outcome in three. We conducted an international retrospective study to assess the outcome of HSCT in C1q deficiency. Eighteen patients, fourteen previously unreported, from eleven referral centres, were included. Two patients had two HSCTs, thus 20 HSCTs were performed in total, at a median age of 10 years (range 0.9-19). Indications for HSCT were autoimmune manifestations not controlled by ongoing treatment in seventeen, and early development of MALT lymphoma in one patient. Overall survival (OS) was 71% and event-free survival was 59% at two years (considering an event as acute GvHD ≥ grade III, disease recurrence and death). In eleven patients HSCT led to resolution of autoimmune features and discontinuation of immunosuppressive treatments (follow-up time range 3-84 months). Five patients died due to transplant-related complications. Patients with a severe autoimmune phenotype, defined as neurological and/or renal involvement, had the worst OS (40% vs 84%; p = 0.034). Reviewing data of 69 genetically confirmed C1q deficient patients, we found that anti-Ro antibodies are associated with neurologic involvement, and anti-RNP and anti-DNA antibodies with renal involvement. In conclusion, HSCT may be a valid curative option for C1q deficiency, but careful selection of patients, with an accurate assessment of risk and benefit, is mandatory.

6. Machine Learning Predictions of High-Curie-Temperature Materials

Abstract

Technologies that function at room temperature often require magnets with a high Curie temperature, $T_\mathrm{C}$, and can be improved with better materials. Discovering magnetic materials with a substantial $T_\mathrm{C}$ is challenging because of the large number of candidates and the cost of fabricating and testing them. Using the two largest known data sets of experimental Curie temperatures, we develop machine-learning models to make rapid $T_\mathrm{C}$ predictions solely based on the chemical composition of a material. We train a random forest model and a $k$-NN one and predict on an initial dataset of over 2,500 materials and then validate the model on a new dataset containing over 3,000 entries. The accuracy is compared for multiple compounds' representations ("descriptors") and regression approaches. A random forest model provides the most accurate predictions and is not improved by dimensionality reduction or by using more complex descriptors based on atomic properties. A random forest model trained on a combination of both datasets shows that cobalt-rich and iron-rich materials have the highest Curie temperatures for all binary and ternary compounds. An analysis of the model reveals systematic error that causes the model to over-predict low-$T_\mathrm{C}$ materials and under-predict high-$T_\mathrm{C}$ materials. Abstract

RESUMO As cardiopatias, na fase aguda, são atendidas em emergências cardiológicas e representam forte impacto físico e emocional aos acometidos. Neste ínterim, este trabalho objetiva caracterizar e comparar indicadores de vivência afetiva e funcionamento psicodinâmico de pacientes cardiopatas atendidos em contexto de emergência em relação a pessoas sem doenças cardíacas, por meio do Teste das Pirâmides Coloridas de Pfister (TPC). Foram avaliados 80 participantes, divididos em Grupo Clínico (G1=40) constituído de pacientes com cardiopatia e o Grupo não clínico (G2=40), formado por pessoas sem histórico e cardiopatia. Cada grupo conta com 28 homens (70%) e 12 mulheres (30%), com idade média de 62,7(±5,5) anos e 6,6(±4,1) anos de escolaridade. O TPC identificou uso diminuído da cor branca em G1 e uso reduzido da Síndrome Incolor, principalmente nos homens e, uso elevado da cor violeta em mulheres cardiopatas. Tais achados apontaram tendência a desregulação emocional e ansiedade nos pacientes com cardiopatia.

Abstract

Life-threatening "breakthrough" cases of critical COVID-19 are attributed to poor or waning antibody (Ab) response to SARS-CoV-2 vaccines in individuals already at risk. Preexisting auto-Abs neutralizing type I IFNs underlie at least 15% of critical COVID-19 pneumonia cases in unvaccinated individuals; their contribution to hypoxemic breakthrough cases in vaccinated people is unknown. We studied a cohort of 48 individuals (aged 20 to 86 years) who received two doses of a messenger RNA (mRNA) vaccine and developed a breakthrough infection with hypoxemic COVID-19 pneumonia 2 weeks to 4 months later. Ab levels to the vaccine, neutralization of the virus, and auto-Abs to type I IFNs were measured in the plasma. Forty-two individuals had no known deficiency of B cell immunity and a normal Ab response to the vaccine. Among them, 10 (24%) had auto-Abs neutralizing type I IFNs (aged 43 to 86 years). Eight of these 10 patients had auto-Abs neutralizing both IFN-α2 and IFN-ω, whereas two neutralized IFN-ω only. No patient neutralized IFN-β. Seven neutralized type I IFNs at 10 ng/ml and three at 100 pg/ml only. Seven patients neutralized SARS-CoV-2 D614G and Delta efficiently, whereas one patient neutralized Delta slightly less efficiently. Two of the three patients neutralizing only type I IFNs at 100 pg/ml neutralized both D614G and Delta less efficiently. Despite two mRNA vaccine inoculations and the presence of circulating Abs capable of neutralizing SARS-CoV-2, auto-Abs neutralizing type I IFNs may underlie a notable proportion of hypoxemic COVID-19 pneumonia cases, highlighting the importance of this particularly vulnerable population.

Abstract

Patients with autoimmune polyendocrinopathy syndrome type 1 (APS-1) caused by autosomal recessive AIRE deficiency produce autoantibodies that neutralize type I interferons (IFNs)1,2, conferring a predisposition to life-threatening COVID-19 pneumonia3. Here we report that patients with autosomal recessive NIK or RELB deficiency, or a specific type of autosomal-dominant NF-κB2 deficiency, also have neutralizing autoantibodies against type I IFNs and are at higher risk of getting life-threatening COVID-19 pneumonia. In patients with autosomal-dominant NF-κB2 deficiency, these autoantibodies are found only in individuals who are heterozygous for variants associated with both transcription (p52 activity) loss of function (LOF) due to impaired p100 processing to generate p52, and regulatory (IκBδ activity) gain of function (GOF) due to the accumulation of unprocessed p100, therefore increasing the inhibitory activity of IκBδ (hereafter, p52LOF/IκBδGOF). By contrast, neutralizing autoantibodies against type I IFNs are not found in individuals who are heterozygous for NFKB2 variants causing haploinsufficiency of p100 and p52 (hereafter, p52LOF/IκBδLOF) or gain-of-function of p52 (hereafter, p52GOF/IκBδLOF). In contrast to patients with APS-1, patients with disorders of NIK, RELB or NF-κB2 have very few tissue-specific autoantibodies. However, their thymuses have an abnormal structure, with few AIRE-expressing medullary thymic epithelial cells. Human inborn errors of the alternative NF-κB pathway impair the development of AIRE-expressing medullary thymic epithelial cells, thereby underlying the production of autoantibodies against type I IFNs and predisposition to viral diseases.

Abstract

The aim of this study was to explore the impact of rare and ultra‐rare genetic variants on the understanding and treatment of autoimmune and autoinflammatory diseases with a focus on systemic lupus erythematosus (SLE) and Behçet syndrome. This review summarizes current research on the monogenic causes of SLE and Behçet syndrome, highlighting the various pathways that can be responsible for these unique phenotypes. In monogenic SLE, the identification of complement and DNASE1L3 deficiencies has elucidated mechanisms of apoptotic body accumulation and extracellular nucleic acid sensing. Type I interferonopathies underline the specific role of DNA/RNA sensing and the interferon overexpression in the development of systemic autoimmunity. Other significant genetic defects include Toll‐like receptor hypersignaling and JAK/STATopathies, which contribute to the breakdown of immune tolerance. To date, genetic defects directly affecting B and T cell biology only account for a minority of identified causes of monogenic lupus, highlighting the importance of a tight regulation of mechanistic target of rapamycin and RAS (Rat sarcoma GTPase)/MAPK (mitogen‐activated protein kinase) signaling in lupus. In Behçet syndrome, rare variants in TNFAIP3, RELA, and NFKB1 genes have been identified, underscoring the importance of NF‐κB overactivation. Additional monogenic diseases such as ELF4, WDR1 mutations and trisomy 8 further illustrate the genetic complexity of this condition. Observations from genetic studies in SLE and Behçet syndrome highlight the complexity of systemic inflammatory diseases in which distinct molecular defects caused by single‐gene mutations can promote lupus or Behçet syndromes, often unrecognizable from their genetically complex “classical” forms. Insights gained from studying rare genetic variants enhance our understanding of immune function in health and disease, paving the way for targeted therapies and personalized medicine.

Abstract

Unobserved individual heterogeneity is a common challenge in population cancer survival studies. This heterogeneity is usually associated with the combination of model misspecification and the failure to record truly relevant variables. We investigate the effects of unobserved individual heterogeneity in the context of excess hazard models, one of the main tools in cancer epidemiology. We propose an individual excess hazard frailty model to account for individual heterogeneity. This represents an extension of frailty modelling to the relative survival framework. In order to facilitate the inference on the parameters of the proposed model, we select frailty distributions which produce closed-form expressions of the marginal hazard and survival functions. The resulting model allows for an intuitive interpretation, in which the frailties induce a selection of the healthier individuals among survivors. We model the excess hazard using a flexible parametric model with a general hazard structure which facilitates the inclusion of time-dependent effects. We illustrate the performance of the proposed methodology through a simulation study. We present a real-data example using data from lung cancer patients diagnosed in England, and discuss the impact of not accounting for unobserved heterogeneity on the estimation of net survival. 24. Estimating Fusarium head blight severity in winter wheat using deep learning and a spectral index

Abstract

Abstract Fusarium head blight (FHB) of wheat (Triticum aestivum L.), caused by the fungal pathogen Fusarium graminearum (Fg), reduces grain yield and quality due to the production of the mycotoxin deoxynivalenol. Manual rating for incidence (percent of infected wheat heads/spikes) and severity (percent of spikelets infected) to estimate FHB resistance is time‐consuming and subject to human error. This study uses a deep learning model, combined with a spectral index, to provide rapid phenotyping of FHB severity. An object detection model was used to localize wheat heads within boundary boxes. Corresponding boxes were used to prompt Meta's Segment Anything Model to segment wheat heads. Using 2576 images of wheat heads point inoculated with Fg in a controlled environment, a spectral index was developed using the red and green bands to differentiate healthy from infected tissue and estimate disease severity. Stratified random sampling was applied to pixels within the segmentation mask, and the model classified pixels as healthy or infected with an accuracy of 87.8%. 25. Sulfur isotope analysis of collagen: Quality controls and proboscidean wetland habitats

Abstract

Sulfur isotopes (δ34S values) have significant potential for addressing archaeological, paleontological, and paleoecological research questions. Studies of ancient materials rely on the assumption that δ34S values have been minimally altered by diagenesis, yet meaningful analyses of sulfur isotope preservation/alteration are rare. This paper has 3 objectives: (1) to review and revise previous approaches to evaluating sulfur isotope alteration of collagen, (2) to evaluate sulfur isotope preservation in Great Lakes mammoth (Mammuthus spp.) and mastodon (Mammut americanum) bone, tooth, and tusk collagen, and (3) to make inferences about proboscidean diets and habitat preferences based on δ34S values. To evaluate sulfur isotope preservation in collagen we recommend 3 approaches. First, researchers should examine collagen %C, %N, and atomic C:N values, and exclude samples whose values fall outside the expected ranges (defined according to context-specific considerations). Second, researchers should examine collagen %S, C:S, and N:S values, and exclude samples that fall outside the ranges for modern taxa. These ranges are subject to revision, but this study provides a new compilation of modern mammalian collagen with %S = 0.14–0.63, C:S = 185–873, and N:S = 55–266 (n=119). Third, researchers should check for correlations between collagen δ34S and %S, C:S, or N:S values, which could suggest systematic alteration of sulfur isotope values due to sulfur contamination or amino acid loss. For our Great Lakes proboscideans, the first approach was insufficient to identify sulfur isotope alteration, but the second and third approaches led to the exclusion of 4 samples with probable alteration. Great Lakes proboscideans had lower δ34S values than recent taxa from the same region, and the δ34S of mastodons tended to be lower than those of mammoths. These results suggest that mammoths and (to a greater extent) mastodons consumed an abundance of plants rooted in anoxic freshwater wetland sediments.

Introduction Familial Mediterranean fever (FMF) is a genetic disease leading to recurrent episodes of inflammation. Two pathogenic variants are required for classical disease, but the disease can occur in heterozygous patients. Patients are treated continuously with colchicine to prevent amyloid A (AA) amyloidosis, including heterozygous patients who display a moderate form of FMF and rarely develop AA amyloidosis. The need for lifelong colchicine treatment in heterozygous FMF is therefore controversial. We aimed to characterise genotype-specific levels of inflammatory biomarkers, and to focus on heterozygous patients who discontinued colchicine.Methods All patients with FMF from the European databases AIDnet and JIRcohort who received colchicine during follow-up were included. Demographics, C reactive protein (CRP), serum amyloid A (SAA), S100A8/A9 and S100A12 levels, leucocyte and neutrophil counts were extracted. Abstract

Satellite remote sensing data expedite crop yield estimation, offering valuable insights for farmers’ decision making. Recent forecasting methods, particularly those utilizing machine learning algorithms like Random Forest and Artificial Neural Networks, show promise. However, challenges such as validation performances, large volume of data, and the inherent complexity and inexplicability of these models hinder their widespread adoption. This paper presents a simpler approach, employing linear regression models fitted from vegetation indices (VIs) extracted from MODIS sensor data on the Terra and Aqua satellites. The aim is to forecast cotton yields in key areas of the Brazilian Cerrado. Using data from 281 commercial production plots, models were trained (167 plots) and tested (114 plots), relating seed cotton yield to nine commonly used VIs averaged over 15-day intervals. Among the evaluated VIs, Enhanced Vegetation Index (EVI) and Triangular Vegetation Index (TVI) exhibited the lowest root mean square errors (RMSE) and the highest determination coefficients (R2). Optimal periods for in-season yield prediction fell between 90 and 105 to 135 and 150 days after sowing (DAS), corresponding to key phenological phases such as boll development, open boll, and fiber maturation, with the lowest RMSE of about 750 kg ha−1 and R2 of 0.70. The best forecasts for early crop stages were provided by models at the peaks (maximum value of the VI time series) for EVI and TVI, which occurred around 80–90 DAS. The proposed approach makes the yield predictability more inferable along the crop time series just by providing sowing dates, contour maps, and their respective VIs.

Abstract

Approximate statistical inference via determination of the asymptotic distribution of a statistic is routinely used for inference in applied medical statistics (e.g. to estimate the standard error of the marginal or conditional risk ratio). One method for variance estimation is the classical Delta-method but there is a knowledge gap as this method is not routinely included in training for applied medical statistics and its uses are not widely understood. Given that a smooth function of an asymptotically normal estimator is also asymptotically normally distributed, the Delta-method allows approximating the large-sample variance of a function of an estimator with known large-sample properties. In a more general setting, it is a technique for approximating the variance of a functional (i.e., an estimand) that takes a function as an input and applies another function to it (e.g. the expectation function). Specifically, we may approximate the variance of the function using the functional Delta-method based on the influence function (IF). The IF explores how a functional $\phi(\theta)$ changes in response to small perturbations in the sample distribution of the estimator and allows computing the empirical standard error of the distribution of the functional. The ongoing development of new methods and techniques may pose a challenge for applied statisticians who are interested in mastering the application of these methods. In this tutorial, we review the use of the classical and functional Delta-method and their links to the IF from a practical perspective. We illustrate the methods using a cancer epidemiology example and we provide reproducible and commented code in R and Python using symbolic programming. 30. Reducing Polarization on Abortion, Guns and Immigration: An Experimental Study

Abstract

We study individuals' willingness to engage with others who hold opposite views on polarizing policies. A representative sample of 2,507 Americans are given the opportunity to listen to recordings of fellow countrymen and women expressing their views on immigration, abortion laws and gun ownership laws. We find that most Americans (more than two-thirds) are willing to listen to a view opposite to theirs, and a fraction (ten percent) reports changing their views as a result. We also test whether emphasizing having common grounds with those who think differently helps bridging views. We identify principles the vast majority of people agree upon: (1) a set of fundamental human rights, and (2) a set of simple behavioral etiquette rules. A random subsample of people are made explicitly aware they share common views, either on human rights (one-third of the sample) or etiquette rules (another one-third of the sample), before they have the opportunity to listen to different views. We find that the treatments induce people to adjust their views towards the center on abortion and immigration, relative to a control group, thus reducing polarization.

Abstract

Summary: Human genetic studies of critical COVID-19 pneumonia have revealed the essential role of type I interferon-dependent innate immunity to SARS-CoV-2 infection. Conversely, an association between the HLA-B∗15:01 allele and asymptomatic SARS-CoV-2 infection in unvaccinated individuals was recently reported, suggesting a contribution of pre-existing T cell-dependent adaptive immunity. We report a lack of association of classical HLA alleles, including HLA-B∗15:01, with pre-omicron asymptomatic SARS-CoV-2 infection in unvaccinated participants in a prospective population-based study in the United States (191 asymptomatic vs. 945 symptomatic COVID-19 cases). Moreover, we found no such association in the international COVID Human Genetic Effort cohort (206 asymptomatic vs. 574 mild or moderate COVID-19 cases and 1,625 severe or critical COVID-19 cases). Finally, in the Human Challenge Characterisation study, the three HLA-B∗15:01 individuals infected with SARS-CoV-2 developed symptoms. As with other acute primary infections studied, no classical HLA alleles favoring an asymptomatic course of SARS-CoV-2 infection were identified.

Abstract

Several speculative visions are conjecturing on what 6G services will be able to offer at the horizon of 2030. Nevertheless, the 6G design process is at its preliminary stages. The reality today is that hardware, technologies and new materials required to effectively meet the unprecedented performance targets required for future 6G services and network operation, have not been designed, tested or even do not exist yet. Today, a solid vision on the cost-benefit trade-offs of machine learning and artificial intelligence support for 6G network and services operation optimization is missing. This includes the possible support from hardware efficiency, operation effectiveness and, the immeasurable cost due to data acquisition-transfer-processing. The contribution of this paper is three-fold. This is the first paper deriving crucial 6G key performance indicators on hardware and technology design. Second, we present a new hardware technologies design methodology conceived to enable the effective software-hardware components integration required to meet the challenging performance envisioned for future 6G networks. Third, we suggest a paradigm shift towards goal-oriented and semantic communications, in which a totally new opportunity of joint design of hardware, artificial intelligence and effective communication is offered.
