We report the discovery of a unique quasar-dusty star-forming galaxy (DSFG) system at $z = 5.63$, consisting of the bright quasar J1133+1603 ($M_{\rm UV} = -27.42$) and its compact, dust-obscured companion, J1133c. ALMA observations reveal a prominent [C II] bridge connecting the quasar and DSFG, indicating ongoing interaction at a projected separation of 1.8 arcsec ($\sim$10 proper kpc). J1133c exhibits unusually bright and broad [C II] emission ($L_{\rm [CII]} > 10^{43}$ erg s$^{-1}$, FWHM $> 500$ km s$^{-1}$), with a [C II] luminosity five times that of the quasar, suggesting intense star formation or potential AGN activity. The inferred star formation rate from [C II] is approximately $10^3$ M$_\odot$ yr$^{-1}$. Understanding when and how reionization happened is crucial for studying the early structure formation and the properties of first galaxies in the Universe. At $z>5.5$, the observed IGM optical depth shows a significant scatter, indicating an inhomogeneous reionization process. However, the nature of the inhomogeneous reionization remains debated. ASPIRE is a JWST Cycle 1 program that has spectroscopically identified $>400$ [OIII] emitters in 25 quasar fields at $z>6.5$. Combined with deep ground-based optical spectroscopy of ASPIRE quasars, ASPIRE program provides the current largest sample for IGM-galaxy connection studies during cosmic reionization. We present the first results of IGM effective optical depth measurements around [OIII] emitters using 14 ASPIRE quasar fields. We find the IGM transmission is tightly related with reionization-era galaxies to the extent that significant excess of Ly$\alpha$ transmission exists around [OIII] emitters. We measure the stacked IGM effective optical depth of IGM patches associated with [OIII] emitters and find they reach the same IGM effective optical depth at least dz~0.1 ahead of those IGM patches where no [OIII] emitters are detected, supporting earlier reionization around [OIII] emitters. Our results indicate an enhancement in IGM Ly$\alpha$ transmission around [OIII] emitters at scales beyond 25 $h^{-1}$ cMpc, consistent with the predicted topology of reionization from fluctuating UV background (UVB) models., Comment: 27 pages, 19 figures, 1 table, accepted for publication in ApJ

The Fe II/Mg II emission line flux ratio in quasar spectra serves as a proxy for the relative Fe to alpha-element abundances in the broad line regions of quasars. Due to the expected different enrichment timescales of the two elements, they can be used as a cosmic clock in the early Universe. We present a study of the Fe II/Mg II ratios in a sample of luminous quasars exploiting high-quality near-IR spectra taken primarily by the XQR-30 program with VLT XSHOOTER. These quasars have a median bolometric luminosity of log(L_bol[erg s^-1])~47.3 and cover a redshift range of z=6.0-6.6. The median value of the measured Fe II/Mg II ratios is ~7.9 with a normalized median absolute deviation of ~2.2. In order to trace the cosmic evolution of Fe II/Mg II in an unbiased manner, we select two comparison samples of quasars with similar luminosities and high-quality spectra from the literature, one at intermediate redshifts (z=3.5-4.8) and the other at low redshifts (z=1.0-2.0). We perform the same spectral analysis for all these quasars, including the usage of the same iron template, the same spectral fitting method, and the same wavelength fitting windows. We find no significant redshift evolution in the Fe II/Mg II ratio over the wide redshift range from z=1 to 6.6. The result is consistent with previous studies and supports the scenario of a rapid iron enrichment in the vicinity of accreting supermassive black holes at high redshift., Comment: 23 pages, 9 figures; Accepted for publication in ApJ. The relationship between Ly$\alpha$ forest opacity and local galaxy density (the opacity-density relation) is a key observational test of late reionization models. Using narrow-band surveys of z=5.7 Ly$\alpha$ emitters centered on quasar sight lines, Christenson et al. (2023) showed that two of the most transmissive forest segments at this redshift intersect galaxy underdensities. This is in tension with models of a strongly fluctuating ionizing background, including some late reionization models, which predict that the vast majority of these segments should intersect overdensities where the ionizing intensity is strongest. We use radiative transfer simulations to explore in detail the opacity-density relation in late reionization models. Fields like the one toward quasar PSO J359-06 -- the more underdense of the two transmissive sight lines in Christenson et al. (2023) -- typically contain recently reionized gas in cosmic voids where the hot temperatures and low densities enhance Ly$\alpha$ transmission. The opacity-density relation's transmissive end is sensitive to the amount of neutral gas in voids, and its morphology, set by the reionization source clustering. These effects are, however, degenerate. We demonstrate that models with very different source clustering can yield similar opacity-density relations when their reionization histories are calibrated to match Ly$\alpha$ forest mean flux measurements at z<6. In models with fixed source clustering, a lower neutral fraction increases the likelihood of intersecting hot, recently reionized gas in voids, increasing the likelihood of observing PSO J359-06. For instance, the probability of observing this field is 15% in a model with neutral fraction $x_{\rm HI}=5\%$ at z=5.7, three times more likely than in a model with $x_{\rm HI}=15\%$. Long troughs observed in the $z > 5.5$ Ly$\alpha$ and Ly$\beta$ forests are thought to be caused by the last remaining neutral patches during the end phases of reionization -- termed neutral islands. If this is true, then the longest troughs mark locations where we are most likely to observe the reionizing intergalactic medium (IGM). A key feature of the neutral islands is that they are bounded by ionization fronts (I-fronts) which emit Lyman series lines. In this paper, we explore the possibility of directly imaging the outline of neutral islands with a narrowband survey targeting Ly$\alpha$. In a companion paper, we quantified the intensity of I-front Ly$\alpha$ emissions during reionization and its dependence on the spectrum of incident ionizing radiation and I-front speed. Here we apply those results to reionization simulations to model the emissions from neutral islands. We find that neutral islands would appear as diffuse structures that are tens of comoving Mpc across, with surface brightnesses in the range $\approx 1 - 5\times 10^{-21}$ erg s$^{-1}$ cm$^{-2}$ arcsec$^{-2}$. The islands are brighter if the spectrum of ionizing radiation driving the I-fronts is harder, and/or if the I-fronts are moving faster. We develop mock observations for current and futuristic observatories and find that, while extremely challenging, detecting neutral islands is potentially within reach of an ambitious observing program with wide-field narrowband imaging. During reionization, intergalactic ionization fronts (I-fronts) are sources of Ly$\alpha$ line radiation produced by collisional excitation of hydrogen atoms within the fronts. In principle, detecting this emission could provide direct evidence for a reionizing intergalactic medium (IGM). In this paper, we use a suite of high-resolution one-dimensional radiative transfer simulations run on cosmological density fields to quantify the parameter space of I-front Ly$\alpha$ emission. We find that the Ly$\alpha$ production efficiency -- the ratio of emitted Ly$\alpha$ flux to incident ionizing flux driving the front -- depends mainly on the I-front speed and the spectral index of the ionizing radiation. IGM density fluctuations on scales smaller than the typical I-front width produce scatter in the efficiency, but they do not significantly boost its mean value. The Ly$\alpha$ flux emitted by an I-front is largest if 3 conditions are met simultaneously: (1) the incident ionizing flux is large; (2) the incident spectrum is hard, consisting of more energetic photons; (3) the I-front is traveling through a cosmological over-density, which causes it to propagate more slowly. We present a convenient parameterization of the efficiency in terms of I-front speed and incident spectral index. We make these results publicly available as an interpolation table and we provide a simple fitting function for a representative ionizing background spectrum. Our results can be applied as a sub-grid model for I-front Ly$\alpha$ emissions in reionization simulations with spatial and/or temporal resolutions too coarse to resolve I-front structure. Recent quasar absorption line observations suggest that reionization may end as late as $z \approx 5.3$. As a means to search for large neutral hydrogen islands at $z<6$, we revisit long dark gaps in the Ly$\beta$ forest in VLT/X-Shooter and Keck/ESI quasar spectra. We stack the Ly$\alpha$ forest corresponding to both edges of these Ly$\beta$ dark gaps and identify a damping wing-like extended absorption profile. The average redshift of the stacked forest is $z=5.8$. By comparing these observations with reionization simulations, we infer that such a damping wing-like feature can be naturally explained if these gaps are at least partially created by neutral islands. Conversely, simulated dark gaps lacking neutral hydrogen struggle to replicate the observed damping wing features. Furthermore, this damping wing-like profile implies that the volume-averaged neutral hydrogen fraction must be $\langle x_{\rm HI} \rangle \geq 6.1 \pm 3.9\%$ at $z = 5.8$. Multiple observations now suggest that the hydrogen reionization may have ended well below redshift six. While there has previously been no conclusive proof of extended neutral islands in the $z < 6$ intergalactic medium, it is possible that such islands give rise to the giant Ly$\alpha$ absorption troughs seen in the spectra of high-redshift quasars. Here we present evidence that the deepest and longest-known Ly$\alpha$ trough at $z < 6$, towards ULAS J0148+0600 (J0148), is associated with damping wing absorption. The evidence comes from a window of strong Ly$\alpha$ transmission at the edge of the J0148 proximity zone. We show that the relatively smooth profile of this transmission window is highly unlikely to arise from resonant absorption alone, but is consistent with the presence of a damping wing. We further argue that the damping wing is unlikely to arise from a compact source due to the lack of associated metal lines, and is more likely to arise from an extended neutral island associated with the giant Ly$\alpha$ trough. The attenuation of Ly$\alpha$ photons by neutral hydrogen in the intergalactic medium (IGM) at $z\gtrsim5$ continues to be a powerful probe for studying the epoch of reionisation. Given a framework to estimate the intrinsic (true) Ly$\alpha$ emission of high-$z$ sources, one can infer the ionisation state of the IGM during reionisation. In this work, we use the enlarged XQR-30 sample of 42 high-resolution and high-SNR QSO spectra between $5.8\lesssim\,z\lesssim\,6.6$ obtained with VLT/X-Shooter to place constraints on the IGM neutral fraction. This is achieved using our existing Bayesian QSO reconstruction framework which accounts for uncertainties such as the: (i) posterior distribution of predicted intrinsic Ly$\alpha$ emission profiles (obtained via covariance matrix reconstruction of the Ly$\alpha$ and N V emission lines from unattenuated high-ionisation emission line profiles; C IV, Si IV + O IV] and C III]) and (ii) distribution of ionised regions within the IGM using synthetic damping wing profiles drawn from a $1.6^3$ Gpc$^3$ reionisation simulation. Following careful quality control, we used 23 of the 42 available QSOs to obtain constraints/limits on the IGM neutral fraction during the tail-end of reionisation. Our median and 68th percentile constraints on the IGM neutral fraction are: $0.20\substack{+0.14\\-0.12}$ and $0.29\substack{+0.14\\-0.13}$ at $z = 6.15$~and 6.35. Further, we also report 68th percentile upper-limits of $\bar{x}_{\mathrm{H\,{\scriptscriptstyle I}}} < 0.21$, 0.20, 0.21 and 0.18 at $z = 5.8, 5.95, 6.05$~and 6.55. These results imply reionisation is still ongoing at $5.8\lesssim\,z\lesssim\,6.55$, consistent with previous results from XQR-30 (dark fraction and Ly$\alpha$ forest) along with other observational probes considered in the literature., Comment: 21 pages, 9 figures and 2 tables. This study explores the metal enrichment signatures attributed to the first generation of stars (PopIII) in the Universe, focusing on the E-XQR-30 sample. We aim to identify traces of Pop III metal enrichment by analyzing neutral gas in the interstellar medium of primordial galaxies and their satellite clumps, detected in absorption. To chase the chemical signature of PopIII stars, we studied metal absorption systems in the E-XQR-30 sample, selected through the detection of the OI absorption line at 1302A. The OI line is a reliable tracer of HI and allowed us to overcome the challenges posed by the Lyman-$\alpha$ forest's increasing saturation at redshifts above $\sim5$ to identify Damped Lyman-$\alpha$ systems (DLA). We detected and analyzed 29 OI systems at $z\geq5.4$, differentiating between proximate DLAs (PDLA) and intervening DLAs. Voigt function fits were applied to obtain ionic column densities, and relative chemical abundances were determined for 28 systems. These were then compared with the predictions of theoretical models. Our findings expand the study of OI systems at $z\geq5.4$ fourfold. No systematic differences were observed in the average chemical abundances between PDLAs and intervening DLAs. The chemical abundances in our sample align with literature systems at $z>4.5$, suggesting a similar enrichment pattern for this class of absorption systems. Intervening metal absorbers in quasar spectra at $z > 6$ can be used as probes to study the chemical enrichment of the Universe during the Epoch of Reionization (EoR). This work presents the comoving line densities ($dn/dX$) of low ionisation absorbers, namely, Mg II (2796\r{A}), C II (1334\r{A}) and O I (1302\r{A}) across $2 0.03$\r{A}. For the first time, we present the comoving line densities of 131 weak ($W < 0.3$\r{A}) intervening Mg II absorbers at $1.9 < z < 6.4$ which exhibit constant evolution with redshift similar to medium ($0.3 < W < 1.0$\r{A}) absorbers. However, the cosmic mass density of Mg II - dominated by strong Mg II systems - traces the evolution of global star formation history from redshift 1.9 to 5.5. E-XQR-30 also increases the absorption path length by a factor of 50% for C II and O I whose line densities show a rising trend towards $z > 5$, in agreement with previous works. In the context of a decline in metal enrichment of the Universe at $z > 5$, the overall evolution in the incidence rates of absorption systems can be explained by a weak - possibly soft fluctuating - UV background. Our results, thereby, provide evidence for a late reionization continuing to occur in metal-enriched and therefore, biased regions in the Universe., Comment: 20 pages, 21 figures

Unveiling the chemical fingerprints of the first (Pop III) stars is crucial for indirectly studying their properties and probing their massive nature. In particular, very massive Pop III stars explode as energetic Pair-Instability Supernovae (PISNe), allowing their chemical products to escape in the diffuse medium around galaxies, opening the possibility to observe their fingerprints in distant gas clouds. Recently, three z > 6.3 absorbers with abundances consistent with an enrichment from PISNe have been observed with JWST. In this Letter, we present novel chemical diagnostics to uncover environments mainly imprinted by PISNe. Furthermore, we revise the JWST low-resolution measurements by analyzing the publicly available high-resolution X-Shooter spectra for two of these systems. Our results reconcile the chemical abundances of these absorbers with those from literature, which are found to be consistent with an enrichment dominated (> 50% metals) by normal Pop II SNe. We show the power of our novel diagnostics in isolating environments uniquely enriched by PISNe from those mainly polluted by other Pop III and Pop II SNe. When the subsequent enrichment from Pop II SNe is included, however, we find that the abundances of PISN-dominated environments partially overlap with those predominantly enriched by other Pop III and Pop II SNe. We dub these areas confusion regions. Yet, the odd-even abundance ratios [Mg,Si/Al] are extremely effective in pinpointing PISN- dominated environments and allowed us to uncover, for the first time, an absorber consistent with a combined enrichment by a PISN and another Pop III SN for all the six measured elements., Comment: 16 pages, 10 figures, accepted for publication on ApJL

The variations in Ly$\alpha$ forest opacity observed at $z>5.3$ between lines of sight to different background quasars are too strong to be caused by fluctuations in the density field alone. The leading hypothesis for the cause of this excess variance is a late, ongoing reionization process at redshifts below six. Another model proposes strong ionizing background fluctuations coupled to a short, spatially varying mean free path of ionizing photons, without explicitly invoking incomplete reionization. With recent observations suggesting a short mean free path at $z\sim6$, and a dramatic improvement in $z>5$ Ly$\alpha$ forest data quality, we revisit this latter possibility. Here we apply the likelihood-free inference technique of approximate Bayesian computation to jointly constrain the hydrogen photoionization rate $\Gamma_{\rm HI}$ and the mean free path of ionizing photons $\lambda_{\rm mfp}$ from the effective optical depth distributions at $z=5.0$-$6.1$ from XQR-30. We find that the observations are well-described by fluctuating mean free path models with average mean free paths that are consistent with the steep trend implied by independent measurements at $z\sim5$-$6$, with a concomitant rapid evolution of the photoionization rate., Comment: 23 pages, 13 figures, resubmitted to ApJ after referee's comments

Recent measurements of the ionizing photon mean free path (MFP) based on composite quasar spectra may point to reionization ending at $z<6$. These measurements are challenging because they rely on assumptions about the proximity zones of the quasars. For example, some quasars might have been close to neutral patches where reionization was still ongoing ("neutral islands"), and it is unclear how they would affect the measurements. We address this question with mock MFP measurements from radiative transfer simulations. We find that, even in the presence of neutral islands, our mock MFP measurements agree to within $30~\%$ with the true spatially averaged MFP in our simulations, which includes opacity from both the ionized medium and the islands. The inferred MFP is sensitive at the $<~50\%$ level to assumptions about quasar environments and lifetimes for realistic models. We demonstrate that future analyses with improved data may require explicitly modeling the effects of neutral islands on the composite spectra, and we outline a method for doing this. Lastly, we quantify the effects of neutral islands on Lyman-series transmission, which has been modeled with optically thin simulations in previous MFP analyses. Neutral islands can suppress transmission at $\lambda_{\rm rest}<912$ Angstroms significantly, up to a factor of 2 for $z_{\rm qso}=6$ in a plausible reionization scenario, owing to absorption by many closely spaced lines as quasar light redshifts into resonance. However, the suppression is almost entirely degenerate with the spectrum normalization and thus does not significantly bias the inferred MFP., Comment: Accepted to MNRAS, minor changes

The launch of ${\it JWST}$ opens a new window for studying the connection between metal-line absorbers and galaxies at the end of the Epoch of Reionization (EoR). Previous studies have detected absorber-galaxy pairs in limited quantities through ground-based observations. To enhance our understanding of the relationship between absorbers and their host galaxies at $z>5$, we utilized the NIRCam Wide Field Slitless Spectroscopy (WFSS) to search for absorber-associated galaxies by detecting their rest-frame optical emission lines (e.g., [OIII] + H$\beta$). We report the discovery of a MgII-associated galaxy at $z=5.428$ using data from the ${\it JWST}$ ASPIRE program. The MgII absorber is detected on the spectrum of quasar J0305--3150 with a rest-frame equivalent width of 0.74$\mathring{A}$. The associated galaxy has an [OIII] luminosity of $10^{42.5}\ {\rm erg\ s^{-1}}$ with an impact parameter of 24.9 proper kiloparsecs (pkpc). The joint ${\it HST}$-${\it JWST}$ spectral energy distribution (SED) implies a stellar mass and star-formation rate of ${\rm M_* \approx 10^{8.8}}$ ${\rm M_{\odot}}$, ${\rm SFR}\approx 10\ {\rm M_{\odot}\ yr^{-1}}$. Its [OIII] equivalent width and stellar mass are typical of [OIII] emitters at this redshift. Furthermore, connecting the outflow starting time to the SED-derived stellar age, the outflow velocity of this galaxy is $\sim300\ {\rm km\ s^{-1}}$, consistent with theoretical expectations. We identified six additional [OIII] emitters with impact parameters of up to $\sim300$ pkpc at similar redshifts ($|dv|<1000\ {\rm km\ s^{-1}}$). The observed number is consistent with that in cosmological simulations. This study introduces novel constraints on the free-streaming of thermal relic warm dark matter (WDM) from Lyman-$\alpha$ forest flux power spectra. Our analysis utilises a high-resolution, high-redshift sample of quasar spectra observed using the HIRES and UVES spectrographs ($z=4.2-5.0$). We employ a Bayesian inference framework and a simulation-based likelihood that encompasses various parameters including the free-streaming of dark matter, cosmological parameters, the thermal history of the intergalactic medium, and inhomogeneous reionization, to establish lower limits on the mass of a thermal relic WDM particle of $5.7\;\mathrm{keV}$ (at 95\% C.L.). This result surpasses previous limits from the Lyman-$\alpha$ forest through reduction of the measured uncertainties due to a larger statistical sample and by measuring clustering to smaller scales ($k_{\rm max}=0.2\;\mathrm{km^{-1}\,s}$). The approximately two-fold improvement due to the expanded statistical sample suggests that the effectiveness of Lyman-$\alpha$ forest constraints on WDM models at high redshifts are limited by the availability of high-quality quasar spectra. Restricting the analysis to comparable scales and thermal history priors as in prior studies ($k_{\rm max}<0.1\;\mathrm{km^{-1}\,s}$) lowers the bound on the WDM mass to $4.1\;\mathrm{keV}$. As the precision of the measurements increases, it becomes crucial to examine the instrumental and modelling systematics. On the modelling front, we argue that the impact of the thermal history uncertainty on the WDM particle mass constraint has diminished due to improved independent observations. Recently, the Lyman-$\alpha$ (Ly$\alpha$) forest flux auto-correlation function has been shown to be sensitive to the mean free path of hydrogen-ionizing photons, $\lambda_{\text{mfp}}$, for simulations at $z \geq 5.4$. Measuring $\lambda_{\text{mfp}}$ at these redshifts will give vital information on the ending of reionization. Here we present the first observational measurements of the Ly$\alpha$ forest flux auto-correlation functions in ten redshift bins from $5.1 \leq z \leq 6.0$. We use a sample of 35 quasar sightlines at $z > 5.7$ from the extended XQR-30 data set, this data has signal-to-noise ratios of $> 20$ per spectral pixel. We carefully account for systematic errors in continuum reconstruction, instrumentation, and contamination by damped Ly$\alpha$ systems. With these measurements, we introduce software tools to generate auto-correlation function measurements from any simulation. For an initial comparison, we show our auto-correlation measurements with simulation models for recently measured $\lambda_{\text{mfp}}$ values and find good agreements. Further work in modeling and understanding the covariance matrices of the data is necessary to get robust measurements of $\lambda_{\text{mfp}}$ from this data., Comment: 17 pages, 13 figures, submitted to MNRAS

Observed scatter in the Lyman-alpha opacity of quasar sightlines at $z<6$ has motivated measurements of the correlation between Ly$\alpha$ opacity and galaxy density, as models that predict this scatter make strong and sometimes opposite predictions for how they should be related. Our previous work associated two highly opaque Ly$\alpha$ troughs at $z\sim5.7$ with a deficit of Lyman-$\alpha$ emitting galaxies (LAEs). In this work, we survey two of the most highly transmissive lines of sight at this redshift, towards the $z=6.02$ quasar SDSS J1306+0356 and the $z=6.17$ quasar PSO J359-06. We find that both fields are underdense in LAEs within 10 $h^{-1}$ Mpc of the quasar sightline, somewhat less extensive than underdensities associated with Ly$\alpha$ troughs. We combine our observations with three additional fields from the literature, and find that while fields with extreme opacities are generally underdense, moderate opacities span a wider density range. The results at high opacities are consistent with models that invoke UV background fluctuations and/or late reionization to explain the observed scatter in IGM Ly$\alpha$ opacities. There is tension at low opacities, however, as the models tend to associate lower IGM Ly$\alpha$ opacities with higher densities. Although the number of fields surveyed is still small, the low-opacity results may support a scenario in which the ionizing background in low-density regions increases more rapidly than some models suggest after becoming ionized. We provide one of the most comprehensive metallicity studies at z $\sim$ 4 by analyzing the UV/optical HST photometry, and rest-frame VLT-FORS2 ultraviolet and VLT-XSHOOTER optical spectra of J0332-3557, a gravitationally lensed galaxy magnified by a factor of 20. With a 5$\sigma$ detection of the auroral O III]1666 line, we are able to derive a direct gas metallicity estimate for our target. We find Z_gas = 12 + log(O/H) = 8.26 $\pm$ 0.06, which is compatible with an increasing of both the gas fraction and the outflow metal loading factor from z $\sim$ 0 to z $\sim$ 4. J0332-3557 is the most metal-rich individual galaxy at z $\sim$ 4 for which the C/O ratio has been measured. We derive a low log(C/O) = - 1.02 $\pm$ 0.2, which suggests that J0332-3557 is in the early stages of ISM carbon enrichment driven mostly by massive stars. The low C/O abundance also indicates that J0332-3557 is characterized by a low star formation efficiency, higher yields of oxygen, and longer burst duration. We find that EW(C III])1906,9 is as low as $\sim$ 3 \AA. The main drivers of the low EW(C III])1906,9 are the higher gas metallicity and the low C/O abundance. J0332-3557 is characterized by one diffuse and two more compact regions $\sim$ 1 kpc in size. We find that the carbon emission mostly originates in the compact knots. Our study on J0332-3557 serves as an anchor for studies investigating the evolution of metallicity and C/O abundance across different redshifts., Comment: 27 pages, 17 figures. Proximity zones of high-redshift quasars are unique probes of their central supermassive black holes as well as the intergalactic medium in the last stages of reionization. We present 22 new measurements of proximity zones of quasars with redshifts between 5.8 and 6.6, using the enlarged XQR-30 sample of high-resolution, high-SNR quasar spectra. The quasars in our sample have UV magnitudes of $M_{1450}\sim -27$ and black hole masses of $10^9$$\unicode{x2013}$$10^{10}$ M$_\odot$. Our inferred proximity zone sizes are 2$\unicode{x2013}$7 physical Mpc, with a typical uncertainty of less than 0.5 physical Mpc, which, for the first time, also includes uncertainty in the quasar continuum. We find that the correlation between proximity zone sizes and the quasar redshift, luminosity, or black hole mass, indicates a large diversity of quasar lifetimes. Two of our proximity zone sizes are exceptionally small. The spectrum of one of these quasars, with $z=6.02$, displays, unusually for this redshift, damping wing absorption without any detectable metal lines, which could potentially originate from the IGM. The other quasar has a high-ionization absorber $\sim$0.5 pMpc from the edge of the proximity zone. This work increases the number of proximity zone measurements available in the last stages of cosmic reionization to 87. This data will lead to better constraints on quasar lifetimes and obscuration fractions at high redshift, which in turn will help probe the seed mass and formation redshift of supermassive black holes., Comment: 16 pages, 9 figures, Accepted in MNRAS

We measure the mean free path ($\lambda_{\rm mfp,HI}$), photo-ionization rate ($\langle \Gamma_{\rm HI} \rangle$) and neutral fraction ($\langle f_{\rm HI} \rangle$) of hydrogen in 12 redshift bins at $4.85

Intervening CIV absorbers are key tracers of metal-enriched gas in galaxy halos over cosmic time. Previous studies suggest that the CIV cosmic mass density ($\Omega_{\rm CIV}$) decreases slowly over 1.5 $\lesssim z\lesssim$ 5 before declining rapidly at $z\gtrsim$ 5, but the cause of this downturn is poorly understood. We characterize the $\Omega_{\rm CIV}$ evolution over 4.3 $\lesssim z\lesssim$ 6.3 using 260 absorbers found in 42 XSHOOTER spectra of $z\sim$ 6 quasars, of which 30 come from the ESO Large Program XQR-30. The large sample enables us to robustly constrain the rate and timing of the downturn. We find that $\Omega_{\rm CIV}$ decreases by a factor of 4.8 $\pm$ 2.0 over the ~300 Myr interval between $z\sim$ 4.7 and $z\sim$ 5.8. The slope of the column density (log N) distribution function does not change, suggesting that CIV absorption is suppressed approximately uniformly across 13.2 $\leq$ log N/cm$^{-2}$ < 15.0. Assuming that the carbon content of galaxy halos evolves as the integral of the cosmic star formation rate density (with some delay due to stellar lifetimes and outflow travel times), we show that chemical evolution alone could plausibly explain the fast decline in $\Omega_{\rm CIV}$ over 4.3 $\lesssim z\lesssim$ 6.3. However, the CIV/CII ratio decreases at the highest redshifts, so the accelerated decline in $\Omega_{\rm CIV}$ at $z\gtrsim$ 5 may be more naturally explained by rapid changes in the gas ionization state driven by evolution of the UV background towards the end of hydrogen reionization., Comment: 20 pages, 8 figures, 4 tables. Luminous quasars are powerful targets to investigate the role of feedback from supermassive black-holes (BHs) in regulating the growth phases of BHs themselves and of their host galaxies, up to the highest redshifts. Here we investigate the cosmic evolution of the occurrence and kinematics of BH-driven outflows, as traced by broad absorption line (BAL) features, due to the C IV ionic transition. We exploit a sample of 1935 quasars quasars at $z=2.1-6.6$ with bolometric luminosity log($L_{\rm bol}/$erg s$^{-1})\gtrsim46.5$, drawn from the Sloan Digital Sky Survey and from the X-shooter legacy survey of Quasars at Reionisation (XQR-30). We consider rest-frame optical bright quasars to minimise observational biases due to quasar selection criteria. We apply a homogeneous BAL identification analysis, based on employing composite template spectra to estimate the quasar intrinsic emission. We find a BAL quasar fraction close to 20\% at $z\sim2-4$, while it increases to almost 50\% at $z\sim6$. The velocity and width of the BAL features also increase at $z\gtrsim4.5$. We exclude that the redshift evolution of the BAL properties is due to differences in terms of quasar luminosity and accretion rate. These results suggest significant BH feedback occurring in the 1 Gyr old Universe, likely affecting the growth of BHs and, possibly, of their host galaxies, as supported by models of early BH and galaxy evolution., Comment: Accepted for publication in ApJ

Intervening metal absorption lines in the spectra of z > 6 quasars are fundamental probes of the ionization state and chemical composition of circumgalactic and intergalactic gas near the end of the reionization epoch. Large absorber samples are required to robustly measure typical absorber properties and to refine models of the synthesis, transport, and ionization of metals in the early Universe. The "Ultimate XSHOOTER legacy survey of quasars at z~5.8-6.6" (XQR-30) has obtained high signal-to-noise spectra of 30 luminous quasars, nearly quadrupling the existing sample of 12 high quality z~6 quasar spectra. We use this unprecedented sample to construct a catalog of 778 systems showing absorption in one or more of MgII (360 systems), FeII (184), CII (46), CIV (479), SiIV (127), and NV (13) which span 2 < z < 6.5. This catalog significantly expands on existing samples of z > 5 absorbers, especially for CIV and SiIV which are important probes of the ionizing photon background at high redshift. The sample is 50% (90%) complete for rest-frame equivalent widths W > 0.03AA (0.09AA). We publicly release the absorber catalog along with completeness statistics and a Python script to compute the absorption search path for different ions and redshift ranges. This dataset is a key legacy resource for studies of enriched gas from the era of galaxy assembly to cosmic noon, and paves the way for even higher redshift studies with the James Webb Space Telescope and 30m-class telescopes., Comment: 29 pages and 14 figures including 2 appendices. We present the Sherwood-Relics simulations, a new suite of large cosmological hydrodynamical simulations aimed at modelling the intergalactic medium (IGM) during and after the cosmic reionization of hydrogen. The suite consists of over 200 simulations that cover a wide range of astrophysical and cosmological parameters. It also includes simulations that use a new lightweight hybrid scheme for treating radiative transfer effects. This scheme follows the spatial variations in the ionizing radiation field, as well as the associated fluctuations in IGM temperature and pressure smoothing. It is computationally much cheaper than full radiation hydrodynamics simulations and circumvents the difficult task of calibrating a galaxy formation model to observational constraints on cosmic reionization. Using this hybrid technique, we study the spatial fluctuations in IGM properties that are seeded by patchy cosmic reionization. We investigate the relevant physical processes and assess their impact on the z > 4 Lyman-alpha forest. Our main findings are: (i) Consistent with previous studies patchy reionization causes large scale temperature fluctuations that persist well after the end of reionization, (ii) these increase the Lyman-alpha forest flux power spectrum on large scales, and (iii) result in a spatially varying pressure smoothing that correlates well with the local reionization redshift. We present the AGN catalog and optical spectroscopy for the second data release of the Swift BAT AGN Spectroscopic Survey (BASS DR2). With this DR2 release we provide 1425 optical spectra, of which 1181 are released for the first time, for the 858 hard X-ray selected AGN in the Swift BAT 70-month sample. The majority of the spectra (813/1425, 57%) are newly obtained from VLT/Xshooter or Palomar/Doublespec. Many of the spectra have both higher resolution (R>2500, N~450) and/or very wide wavelength coverage (3200-10000 A, N~600) that are important for a variety of AGN and host galaxy studies. We include newly revised AGN counterparts for the full sample and review important issues for population studies, with 44 AGN redshifts determined for the first time and 780 black hole mass and accretion rate estimates. This release is spectroscopically complete for all AGN (100%, 858/858) with 99.8% having redshift measurements (857/858) and 96% completion in black hole mass estimates of unbeamed AGN (outside the Galactic plane). This AGN sample represents a unique census of the brightest hard X-ray selected AGN in the sky, spanning many orders of magnitude in Eddington ratio (Ledd=10^-5-100), black hole mass (MBH=10^5-10^10 Msun), and AGN bolometric luminosity (Lbol=10^40-10^47 ergs/s)., Comment: 34 pages, 11 figures, 15 tables, published in ApJS as part of BASS DR2 special issue

We present a new investigation of the intergalactic medium (IGM) near reionization using dark gaps in the Lyman-$\beta$ (Ly$\beta$) forest. With its lower optical depth, Ly$\beta$ offers a potentially more sensitive probe to any remaining neutral gas compared to commonly used Ly$\alpha$ line. We identify dark gaps in the Ly$\beta$ forest using spectra of 42 QSOs at $z_{\rm em}>5.5$, including new data from the XQR-30 VLT Large Programme. Approximately $40\%$ of these QSO spectra exhibit dark gaps longer than $10h^{-1}{\rm Mpc}$ at $z\simeq5.8$. By comparing the results to predictions from simulations, we find that the data are broadly consistent both with models where fluctuations in the Ly$\alpha$ forest are caused solely by ionizing ultraviolet background (UVB) fluctuations and with models that include large neutral hydrogen patches at $z<6$ due to a late end to reionization. Of particular interest is a very long ($L=28h^{-1}{\rm Mpc}$) and dark ($\tau_{\rm eff} \gtrsim 6$) gap persisting down to $z\simeq 5.5$ in the Ly$\beta$ forest of the $z_{\rm}=5.85$ QSO PSO J025$-$11. This gap may support late reionization models with a volume-weighted average neutral hydrogen fraction of $ \langle x_{\rm HI}\rangle \gtrsim 5\%$ by $z=5.6$. Finally, we infer constraints on $\langle x_{\rm HI}\rangle$ over $5.5 \lesssim z \lesssim 6.0$ based on the observed Ly$\beta$ dark gap length distribution and a conservative relationship between gap length and neutral fraction derived from simulations. We find $\langle x_{\rm HI}\rangle \leq 0.05$, 0.17, and 0.29 at $z\simeq 5.55$, 5.75, and 5.95, respectively. The elemental abundances in the broad-line regions of high-redshift quasars trace the chemical evolution in the nuclear regions of massive galaxies in the early universe. In this work, we study metallicity-sensitive broad emission-line flux ratios in rest-frame UV spectra of 25 high-redshift (5.8 < z < 7.5) quasars observed with the VLT/X-shooter and Gemini/GNIRS instruments, ranging over $\log(M_{\rm{BH}}/M_{\odot})= 8.4-9.8$ in black hole mass and $\log(L_{\rm{bol}}/\rm{erg\, s}^{-1})= 46.7-47.7$ in bolometric luminosity. We fit individual spectra and composites generated by binning across quasar properties: bolometric luminosity, black hole mass, and blueshift of the \civ\, line, finding no redshift evolution in the emission-line ratios by comparing our high-redshift quasars to lower-redshift (2.0 < z < 5.0) results presented in the literature. Using Cloudy-based locally optimally-emitting cloud photoionisation model relations between metallicity and emission-line flux ratios, we find the observable properties of the broad emission lines to be consistent with emission from gas clouds with metallicity that are at least 2-4 times solar. Our high-redshift measurements also confirm that the blueshift of the CIV emission line is correlated with its equivalent width, which influences line ratios normalised against CIV. When accounting for the CIV blueshift, we find that the rest-frame UV emission-line flux ratios do not correlate appreciably with the black hole mass or bolometric luminosity., Comment: MNRAS accepted, 24 pages, 17 figures, 4 tables

Measuring the density of the intergalactic medium using quasar sightlines in the epoch of reionization is challenging due to the saturation of Lyman-$\alpha$ absorption. Near a luminous quasar, however, the enhanced radiation creates a proximity zone observable in the quasar spectra where the Lyman-$\alpha$ absorption is not saturated. In this study, we use $10$ high-resolution ($R\gtrsim 10,000$) $z\sim 6$ quasar spectra from the extended XQR-30 sample to measure the density field in the quasar proximity zones. We find a variety of environments within $3$ pMpc distance from the quasars. We compare the observed density cumulative distribution function (CDF) with models from the $\textit{Cosmic Reionization on Computers}$ simulation, and find a good agreement between $1.5$ to $3$pMpc from the quasar. This region is far away from the quasar hosts and hence approaching the mean density of the universe, which allows us to use the CDF to set constraints on the cosmological parameter $\sigma_8=0.6\pm0.3$. The uncertainty is mainly due to the limited number of high-quality quasar sightlines currently available. Utilizing the more than $>200$ known quasars at $z\gtrsim 6$, this method will allow us in the future to tighten the constraint on $\sigma_8$ to the percent level. In the region closer to the quasar within $1.5$ pMpc, we find the density is higher than predicted in the simulation by $1.23 \pm 0.17$, suggesting the typical host dark matter halo mass of a bright quasar ($M_{\rm 1450}<-26.5$) at $z\sim 6$ is $\log_{\rm 10} (M/M_\odot)=12.5^{+0.4}_{-0.7}$., Comment: 16 pages, 11 figures, submitted to ApJ, comments are welcome

The observed large-scale scatter in Lyman $\alpha$ opacity of the intergalactic medium at $z<6$ implies large fluctuations in the neutral hydrogen fraction that are unexpected long after reionization has ended. A number of models have emerged to explain these fluctuations that make testable predictions for the relationship between Ly$\alpha$ opacity and density. We present selections of $z=5.7$ Ly$\alpha$-emitting galaxies (LAEs) in the fields surrounding two highly opaque quasar sightlines with long Ly$\alpha$ troughs. The fields lie towards the $z=6.0$ quasar ULAS J0148+0600, for which we re-analyze previously published results using improved photometric selection, and towards the $z=6.15$ quasar SDSS J1250+3130, for which results are presented here for the first time. In both fields, we report a deficit of LAEs within 20 $h^{-1}$ Mpc of the quasar. The association of highly opaque sightlines with galaxy underdensities in these two fields is consistent with models in which the scatter in Ly$\alpha$ opacity is driven by large-scale fluctuations in the ionizing UV background, or by an ultra-late reionization that has not yet concluded at $z=5.7$., Comment: Accepted to ApJ. 17 pages, 13 figures

Detailed analyses of high-redshift galaxies are challenging due to their faintness, but this difficulty can be overcome with gravitational lensing, in which the magnification of the flux enables high signal-to-noise ratio (S/N) spectroscopy. We present the rest-frame ultraviolet (UV) Keck Echellette Spectrograph and Imager (ESI) spectrum of the newly discovered z = 2.79 lensed galaxy SDSS J1059+4251. With an observed magnitude F814W = 18.8 and a magnification factor \mu = 31 \pm 3, J1059+4251 is both highly magnified and intrinsically luminous, about two magnitudes brighter than M* at z ~ 2-3. With stellar mass M* = (3.22 \pm 0.20) \times 10^10 M_sun, UV star formation rate SFR=50 \pm 7 M_sun yr^-1, and stellar metallicity Z*~ 0.15-0.5 Z_sun, J1059+4251 is typical of bright star-forming galaxies at similar redshifts. Thanks to the high S/N and the spectral resolution of the ESI spectrum, we are able to separate the interstellar and stellar features and derive properties that would be inaccessible without the aid of the lensing. We find evidence of a gas outflow with speeds up to -1000 km s^-1, and of an inflow that is probably due to accreting material seen along a favorable line of sight. We measure relative elemental abundances from the interstellar absorption lines and find that alpha-capture elements are overabundant compared to iron-peak elements, suggestive of rapid star formation. However, this trend may also be affected by dust depletion. We present a new investigation of the intergalactic medium (IGM) near the end of reionization using "dark gaps" in the Lyman-alpha (Ly$\alpha$) forest. Using spectra of 55 QSOs at $z_{\rm em}>5.5$, including new data from the XQR-30 VLT Large Programme, we identify gaps in the Ly$\alpha$ forest where the transmission averaged over 1 comoving $h^{-1}\,{\rm Mpc}$ bins falls below 5%. Nine ultra-long ($L > 80~h^{-1}\,{\rm Mpc}$) dark gaps are identified at $z<6$. In addition, we quantify the fraction of QSO spectra exhibiting gaps longer than $30~h^{-1}\,{\rm Mpc}$, $F_{30}$, as a function of redshift. We measure $F_{30} \simeq 0.9$, 0.6, and 0.15 at $z = 6.0$, 5.8, and 5.6, respectively, with the last of these long dark gaps persisting down to $z \simeq 5.3$. Comparing our results with predictions from hydrodynamical simulations, we find that the data are consistent with models wherein reionization extends significantly below redshift six. Models wherein the IGM is essentially fully reionized that retain large-scale fluctuations in the ionizing UV background at $z \lesssim 6$ are also potentially consistent with the data. Overall, our results suggest that signature of reionization in the form of islands of neutral hydrogen and/or large-scale fluctuations in the ionizing background remain present in the IGM until at least $z \simeq 5.3$., Comment: 30 pages, 19 figures, 3 tables, accepted for publication in ApJ

The presence of excess scatter in the Ly-$\alpha$ forest at $z\sim 5.5$, together with the existence of sporadic extended opaque Gunn-Peterson troughs, has started to provide robust evidence for a late end of hydrogen reionisation. However, low data quality and systematic uncertainties complicate the use of Ly-$\alpha$ transmission as a precision probe of reionisation's end stages. In this paper, we assemble a sample of 67 quasar sightlines at $z>5.5$ with high signal-to-noise ratios of $>10$ per $\leq 15$ km s$^{-1}$ spectral pixel, relying largely on the new XQR-30 quasar sample. XQR-30 is a large program on VLT/X-Shooter which obtained deep (SNR $>20$ per pixel) spectra of 30 quasars at $z>5.7$. We carefully account for systematics in continuum reconstruction, instrumentation, and contamination by damped Ly-$\alpha$ systems. We present improved measurements of the mean Ly-$\alpha$ transmission over $4.93.5 \sigma$). Our results indicate that reionisation-related fluctuations, whether in the UVB, residual neutral hydrogen fraction, and/or IGM temperature, persist in the intergalactic medium until at least $z=5.3$ ($t=1.1$ Gyr after the Big Bang). The reionization epoch concludes when ionizing photons reach every corner of the Universe. Reionization has generally been assumed to be limited primarily by the rate at which galaxies produce ionizing photons, but the recent measurement of a surprisingly short ionizing photon mean free path of $0.75^{+0.65}_{-0.45}$ proper Mpc at $z = 6$ by Becker et al. (2021) suggests that absorption by residual neutral hydrogen in the otherwise ionized intergalactic medium may play a much larger role than previously expected. Here we show that consistency between this short mean free path and the coeval dark pixel fraction in the Ly$\alpha$ forest requires a cumulative output of $6.1^{+11}_{-2.4}$ ionizing photons per baryon by reionization's end. This represents a dramatic increase in the ionizing photon budget over previous estimates, greatly exacerbating the tension with measurements of the ionizing output from galaxies at later times. Translating this constraint into the instantaneous ionizing production from galaxies in our model, we find $\log_{10}f_{\rm esc}\xi_{\rm ion}/\text{(erg/Hz)}^{-1} =25.02_{-0.21}^{+0.45}$ at $z\sim6$. Even with optimistic assumptions about the ionizing production efficiency of early stellar populations, and assuming the galaxy luminosity function extends to extremely faint sources ($M_{\text{UV}}\leq-11$), complete reionization requires the escape fraction of ionizing photons to exceed $20\%$ across the galaxy population. This is far larger than observed in any galaxy population at lower redshifts, requiring rapid evolution in galaxy properties after the first billion years of cosmic time. Recent measurements of the ionizing photon mean free path ($\lambda_{912}^{\rm mfp}$) at $5 < z < 6$ suggest that the IGM was rapidly evolving at those times. We use radiative transfer simulations to explore the implications for reionization, with a focus on the short value of $\lambda_{912}^{\rm mfp} = 3.57^{+3.09}_{-2.14}$ cMpc/$h$ at $z=6$. We introduce a model for sub-resolution ionizing photon sinks based on radiative hydrodynamics simulations of small-scale IGM clumping. We argue that the rapid evolution in $\lambda_{912}^{\rm mfp}$ at $z=5-6$, together with constraints on the metagalactic ionizing background, favors a late reionization process in which the neutral fraction evolved rapidly in the latter half. We also argue that the short $\lambda_{912}^{\rm mfp}(z=6)$ points to faint galaxies as the primary drivers of reionizaton. Our preferred model, with $\lambda_{912}^{\rm mfp}(z=6) = 6.5$ Mpc/$h$, has a midpoint of $z= 7.1$ and ends at $z= 5.1$. It requires 3 ionizing photons per H atom to complete reionization and a LyC photon production efficiency of $\log(f^{\rm eff}_{\rm esc} \xi_{\rm ion}/[\mathrm{erg}^{-1} \mathrm{Hz}]) = 24.8$ at $z>6$. Recovering $\lambda_{912}^{\rm mfp}(z=6)$ as low as the measured central value may require an increase in IGM clumpiness beyond predictions from simulations, with a commensurate increase in the photon budget., Comment: 8 pages, 3 figures

The mean free path of ionizing photons, $\lambda_{\rm mfp}$, is a key factor in the photoionization of the intergalactic medium (IGM). At $z \gtrsim 5$, however, $\lambda_{\rm mfp}$ may be short enough that measurements towards QSOs are biased by the QSO proximity effect. We present new direct measurements of $\lambda_{\rm mfp}$ that address this bias and extend up to $z \sim 6$ for the first time. Our measurements at $z \sim 5$ are based on data from the Giant Gemini GMOS survey and new Keck LRIS observations of low-luminosity QSOs. At $z \sim 6$ we use QSO spectra from Keck ESI and VLT X-Shooter. We measure $\lambda_{\rm mfp} = 9.09^{+1.62}_{-1.28}$ proper Mpc and $0.75^{+0.65}_{-0.45}$ proper Mpc (68% confidence) at $z = 5.1$ and 6.0, respectively. The results at $z = 5.1$ are consistent with existing measurements, suggesting that bias from the proximity effect is minor at this redshift. At $z = 6.0$, however, we find that neglecting the proximity effect biases the result high by a factor of two or more. Our measurement at $z = 6.0$ falls well below extrapolations from lower redshifts, indicating rapid evolution in $\lambda_{\rm mfp}$ over $5 < z < 6$. This evolution disfavors models in which reionization ended early enough that the IGM had time to fully relax hydrodynamically by $z = 6$, but is qualitatively consistent with models wherein reionization completed at $z = 6$ or even significantly later. Our mean free path results are most consistent with late reionization models wherein the IGM is still 20% neutral at $z=6$, although our measurement at $z = 6.0$ is even lower than these models prefer., Comment: Accepted for publication in MNRAS

We present the measured gas-phase metal column densities in 155 sub-damped Lyman alpha systems (subDLAs) with the aim to investigate the contribution of subDLAs to the chemical evolution of the Universe. The sample was identified within the absorber-blind XQ-100 quasar spectroscopic survey over the redshift range 2.4<=z<=4.3. Using all available column densities of the ionic species investigated (mainly CIV, SiII, MgII, SiIV, AlII, FeII, CII, and OI; in order of decreasing detection frequency), we estimate the ionization-corrected gas-phase metallicity of each system using Markov Chain Monte Carlo techniques to explore a large grid of Cloudy ionization models. Without accounting for ionization and dust depletion effects, we find that the HI-weighted gas-phase metallicity evolution of subDLAs are consistent with damped Lyman alpha systems (DLAs). When ionization corrections are included, subDLAs are systematically more metal-poor than DLAs (between ~0.5 sigma and ~3 sigma significance) by up to ~1.0 dex over the redshift range 3<=z<=4.3. The correlation of gas-phase [Si/Fe] with metallicity in subDLAs appears to be consistent with that of DLAs, suggesting that the two classes of absorbers have a similar relative dust depletion pattern. We compare a sample of five high-resolution, high S/N Ly$\alpha$ forest spectra of bright $65$ with those obtained from mock absorption spectra from the Sherwood and Sherwood-Relics suites of hydrodynamical simulations of the intergalactic medium (IGM). We use a profile fitting procedure for the inverted transmitted flux, $1-F$, similar to the widely used Voigt profile fitting of the transmitted flux $F$ at lower redshifts, to characterise the transmission spikes that probe predominately underdense regions of the IGM. We are able to reproduce the width and height distributions of the transmission spikes, both with optically thin simulations of the post-reionization Universe using a homogeneous UV background and full radiative transfer simulations of a late reionization model. We find that the width of the fitted components of the simulated transmission spikes is very sensitive to the instantaneous temperature of the reionized IGM. The internal structures of the spikes are more prominant in low temeperature models of the IGM. The width distribution of the observed transmission spikes, which require high spectral resolution ($\leq $ 8 km/s) to be resolved, is reproduced for optically thin simulations with a temperature at mean density of $T_0= (11000 \pm 1600,10500\pm 2100,12000 \pm 2200)$ K at $z= (5.4,5.6,5.8)$. This is weakly dependent on the slope of the temperature-density relation, which is favoured to be moderately steeper than isothermal. Sub-damped Lyman alpha systems (subDLAs; HI column densities of 19.0<=logN(HI)<20.3) are rarely included in the cosmic HI census performed at redshifts z>=1.5, yet are expected to contribute significantly to the overall HI mass budget of the Universe. In this paper, we present a blindly selected sample of 155 subDLAs found along 100 quasar sightlines (with a redshift path length X=475) in the XQ-100 survey to investigate the contribution of subDLAs to the HI mass density of the Universe. The impact of X-Shooter's spectral resolution on sub-DLA identification is evaluated, and found to be sufficient for reliably finding absorbers with logN(HI)>=18.9. We compared the implications of searching for subDLAs solely using HI absorption versus the use of additional metal lines to confirm the identification, and found that metal-selection techniques would have missed 75 subDLAs. Using a bootstrap-Monte Carlo simulation, we computed the column density distribution function (f(N,X)) and the cosmological HI mass density of subDLAs and compared with our previous work based on the XQ-100 damped Lyman alpha systems. We do not find any significant redshift evolution in f(N,X) or cosmological HI mass density for subDLAs. We present a survey for metal absorption systems traced by neutral oxygen over $3.2 < z < 6.5$. Our survey uses Keck/ESI and VLT/X-Shooter spectra of 199 QSOs with redshifts up to 6.6. In total we detect 74 O I absorbers, of which 57 are separated from the background QSO by more than 5000 km/s. We use a maximum likelihood approach to fit the distribution of O I $\lambda$1302 equivalent widths in bins of redshift, and from this determine the evolution in number density of absorbers with $W_{1302} > 0.05$ angstroms. We find that the number density does not monotonically increase with decreasing redshift, as would naively be expected from the buildup of metal-enriched circumgalactic gas with time. The number density over $4.9 < z < 5.7$ is a factor of 1.7--4.1 lower (68% confidence) than over $5.7 < z < 6.5$, with a lower value at $z < 5.7$ favored with 99% confidence. This decrease suggests that the fraction of metals in a low-ionization phase is larger at $z \sim 6$ than at lower redshifts. Absorption from highly ionized metals traced by C IV is also weaker in higher-redshift O I systems, supporting this picture. The evolution of O I absorbers implies that metal-enriched circumgalactic gas at $z \sim 6$ is undergoing an ionization transition driven by a strengthening ultraviolet background. In addition to being a probe of Cosmic Dawn and Epoch of Reionization astrophysics, the 21cm line at $z>6$ is also a powerful way to constrain cosmology. Its power derives from several unique capabilities. First, the 21cm line is sensitive to energy injections into the intergalactic medium at high redshifts. It also increases the number of measurable modes compared to existing cosmological probes by orders of magnitude. Many of these modes are on smaller scales than are accessible via the CMB, and moreover have the advantage of being firmly in the linear regime (making them easy to model theoretically). Finally, the 21cm line provides access to redshifts prior to the formation of luminous objects. Together, these features of 21cm cosmology at $z>6$ provide multiple pathways toward precise cosmological constraints. The "cosmic dawn" refers to the period of the Universe's history when stars and black holes first formed and began heating and ionizing hydrogen in the intergalactic medium (IGM). Though exceedingly difficult to detect directly, the first stars and black holes can be constrained indirectly through measurements of the cosmic 21-cm background, which traces the ionization state and temperature of intergalactic hydrogen gas. The Dark Ages are the period between the last scattering of the cosmic microwave background and the appearance of the first luminous sources, spanning approximately 1100 < z < 30. The only known way to measure fluctuations in this era is through the 21-cm line of neutral hydrogen. Such observations have enormous potential for cosmology, because they span a large volume while the fluctuations remain linear even on small scales. Observations of 21-cm fluctuations during this era can therefore constrain fundamental aspects of our Universe, including inflation and any exotic physics of dark matter. The epoch of reionization, when photons from early galaxies ionized the intergalactic medium about a billion years after the Big Bang, is the last major phase transition in the Universe's history. Measuring the characteristics of the transition is important for understanding early galaxies and the cosmic web and for modeling dwarf galaxies in the later Universe. But such measurements require probes of the intergalactic medium itself. Here we describe how the 21-cm line of neutral hydrogen provides a powerful probe of the reionization process and therefore important constraints on both the galaxies and intergalactic absorbers at that time. The early phases of galaxy formation constitute one of the most exciting frontiers in astrophysics. It is during this era that the first luminous sources reionize the intergalactic medium - the moment when structure formation affects every baryon in the Universe. Here we argue that we will obtain a complete picture of this era by combining observations of galaxies with direct measurements of the reionization process: the former will provide a detailed understanding of bright sources, while the latter will constrain the (substantial) faint source population. Absorption signatures in the spectra of QSOs are one of our most powerful tools for studying galactic and intergalactic environments at high redshifts. With the discovery of QSOs out to z > 7, QSO absorption lines are now tracing the end stages of reionization on multiple fronts using the hydrogen Lyman-$\alpha$ forest and heavy element absorbers. Next-generation QSO absorption line studies with large optical/IR telescopes will reveal in detail how the first galaxies emerged form the cosmic web, transformed their circum- and inter-galactic environments, and completed the last major phase transition of the Universe. Cosmic dawn and the Epoch of Reionization (EoR) are among the least explored observational eras in cosmology: a time at which the first galaxies and supermassive black holes formed and reionized the cold, neutral Universe of the post-recombination era. With current instruments, only a handful of the brightest galaxies and quasars from that time are detectable as individual objects, due to their extreme distances. Fortunately, a multitude of multi-wavelength intensity mapping measurements, ranging from the redshifted 21 cm background in the radio to the unresolved X-ray background, contain a plethora of synergistic information about this elusive era. The coming decade will likely see direct detections of inhomogenous reionization with CMB and 21 cm observations, and a slew of other probes covering overlapping areas and complementary physical processes will provide crucial additional information and cross-validation. The cosmic dawn and epoch of reionization mark the time period in the universe when stars, galaxies, and blackhole seeds first formed and the intergalactic medium changed from neutral to an ionized one. Despite substantial progress with multi-wavelength observations, astrophysical process during this time period remain some of the least understood with large uncertainties on our existing models of galaxy, blackhole, and structure formation. This white paper outlines the current state of knowledge and anticipated scientific outcomes with ground and space-based astronomical facilities in the 2020s. We present a new investigation of the thermal history of the intergalactic medium (IGM) during and after reionization using the Lyman-$\alpha$ forest flux power spectrum at $4.0\lesssim z\lesssim5.2$. Using a sample of 15 high-resolution spectra, we measure the flux power down to the smallest scales ever probed at these redshifts ($-1\lesssim \log(k/$km$^{-1}$s)$\lesssim -0.7$). These scales are highly sensitive to both the instantaneous temperature of the IGM and the total energy injected per unit mass during and after reionization. We measure temperatures at the mean density of $T_{0}\sim7000$-8000 K, consistent with no significant temperature evolution for redshifts $4.2\lesssim z\lesssim5.0$. We also present the first observational constraints on the integrated IGM thermal history, finding that the total energy input per unit mass increases from $u_{0}\sim4.6$ ${\rm eV}$ $m_{\rm p}^{-1}$ to 7.3 eV $m_{\rm p}^{-1}$ from $z\sim 6$ to $4.2$ assuming a $\Lambda$-CDM cosmology. We show how these results can be used simultaneously to obtain information on the timing and the sources of the reionization process.
