The lower 3.5 km of Eighteenmile Creek, a tributary to Lake Ontario in New York, was designated as an Area of Concern (AOC) in 1985 under the Great Lakes Water Quality Agreement due to extensive contamination of bed sediments by polychlorinated biphenyls (PCBs) and other toxicants. Five beneficial use impairments (BUIs) have been identified in this AOC, including degraded fish and wildlife populations. We surveyed fish communities in the Eighteenmile Creek AOC and in a comparable section of a nearby reference stream (Oak Orchard Creek) during June 2019 to infer whether legacy contaminants are currently impairing fish communities in the AOC to an extent that they differ from the regional reference condition. Estimates of community abundance, biomass, diversity, and fish condition from each system were compared using a noninferiority testing framework. Biomass, diversity, and fish condition in the Eighteenmile Creek AOC were similar or superior to that in Oak Orchard Creek, while abundance was 20% lower in the AOC. These findings and those of a 2007 sampling effort suggest that fish communities in the Eighteenmile Creek AOC are not impaired despite recent studies indicating that PCBs are bioaccumulating in fish tissues at 1–2 orders of magnitude above background levels. Future assessments in the Eighteenmile Creek AOC might focus on the condition of benthic macroinvertebrate communities and potential toxicity of local contaminants to piscivorous wildlife in order to fully address the remaining aspects of the fish and wildlife populations beneficial use impairment.

The lower 10 km of the Buffalo River, a tributary to Lake Erie, was designated as an Area of Concern (AOC) in 1987 through the Great Lakes Water Quality Agreement because sediment contamination and habitat alteration from past industrialization caused several Beneficial Use Impairments (BUIs). Extensive remediation efforts conducted between 2011 and 2015 removed approximately 688,100 cubic meters of contaminated sediment from the Buffalo River AOC, and subsequent chemical analysis of sediments indicated that most remedial goals had been achieved. Benthic macroinvertebrate communities and sediment toxicity were evaluated in the AOC and an upstream reference area in 2017 and 2020 to determine whether remediation has improved benthic conditions sufficiently that the benthos BUI designation can be removed. Community condition was characterized using the New York State multi-metric index of biological integrity and bed sediments were used for 10-day toxicity tests with Chironomus dilutus and Hyalella azteca. Macroinvertebrate communities were classified as moderately to slightly impacted at most AOC sites compared to slightly impacted at most reference sites, but toxicity tests did not identify any evidence of toxicity in sediments from the AOC. A linear mixed effects model indicated that total organic carbon concentration in sediments, distance upstream from the river mouth, and the relative dominance of zebra mussels Dreissena polymorpha were the primary predictors of macroinvertebrate community condition. These findings are consistent with those from other AOCs in New York which indicate that contemporary benthic communities are generally shaped by legacy habitat alterations rather than AOC-specific sediment contamination and toxicity.

Building trust in science and evidence-based decision-making depends heavily on the credibility of studies and their findings. Researchers employ many different study designs that vary in their risk of bias to evaluate the true effect of interventions or impacts. Here, we empirically quantify, on a large scale, the prevalence of different study designs and the magnitude of bias in their estimates. Randomised designs and controlled observational designs with pre-intervention sampling were used by just 23% of intervention studies in biodiversity conservation, and 36% of intervention studies in social science. We demonstrate, through pairwise within-study comparisons across 49 environmental datasets, that these types of designs usually give less biased estimates than simpler observational designs. We propose a model-based approach to combine study estimates that may suffer from different levels of study design bias, discuss the implications for evidence synthesis, and how to facilitate the use of more credible study designs., Randomised controlled experiments are the gold standard for scientific inference, but environmental and social scientists often rely on different study designs. Here the authors analyse the use of six common study designs in the fields of biodiversity conservation and social intervention, and quantify the biases in their estimates.

Mortality of brook trout Salvelinus fontinalis and water chemistry were characterized in 6 headwater streams in the western Adirondacks of New York during spring 2015, 2016, and 2017 and compared with results from analogous tests done between 1980 and 2003 in many of the same streams, to assess temporal changes in toxicity and inorganic monomeric aluminum (Ali) concentrations, and the role of Ali exposure duration on brook trout survival. The Ali concentrations of 2 and 4 µmol L–1 corresponded to low‐to‐moderate and high mortality thresholds, but prolonged exposure to ≥1 µmol Ali L–1 also produced mortality. The variability, mean, and highest Ali concentrations in Buck Creek year round, and in several other streams during spring, have decreased significantly over the past 3 decades. Logistic models indicate that Ali surpassed highly toxic concentrations in Buck Creek for 3 to 4 mo annually during 2001 to 2003 and for 2 to 3 wk annually during 2015 to 2017. The loss of extremely high Ali episodes indicates that toxicity has declined markedly between the 1989 to 1990, 2001 to 2003, and 2015 to 2017 test periods, yet Ali concentrations can still cause moderate‐to‐high and complete (100%) mortality. The logistic models illustrate how mortality of brook trout in several Adirondack streams likely decreased in response to the 1990 Amendments to the United States' Clean Air Act (which decreased acidity, Ali concentrations, and duration of toxic episodes) and offer a means to predict how changes in US regulations that limit emissions of NOx and SOx (and N and S deposition loads) could affect fish survival and stream ecosystems in this region and across the Northeast. Although contemporary Ali concentrations still reach levels that can cause 100% morality in several streams, the models predict how mortality should change, because the duration that Ali surpassed highly toxic concentrations (e.g., 4 µmol L–1) at Buck Creek declined from 3 to 4 mo annually in 2001 to 2003 to 2 to 3 wk annually in 2015 to 2017.

Surface waters across much of New York’s Adirondack Mountains were acidified in the late 20th century but began to recover following the 1990 amendments to the Clean Air Act. Little data, however, are available to characterize biological impacts and predict recovery of fish assemblages in streams of the region. Quantitative fish and chemistry surveys were completed in 47 headwater streams during summer 2014–2016 to develop logistic (probabilistic) models that characterize the status of contemporary fish assemblages and predict how different nitrogen (N) and sulfur (S) deposition loads may affect future fish assemblages. Models for inorganic monomeric aluminum (Ali) and richness ≥1 species and for acid neutralizing capacity (ANC) and total density >400 fish/0.1 ha, total biomass >1500 g/0.1 ha, brook trout (Salvelinus fontinalis) density >0 or >200 fish/0.1 ha, and brook trout biomass >1000 g/0.1 ha were suitable for evaluating community and population responses to changes in acid–base chemistry. Anticipated changes in national (US) secondary standards for atmospheric emissions of nitrogen oxides (NOx) and sulfur oxides (SOx) to achieve target N and S deposition loads will alter acid–base chemistry and the probabilities for observing various levels of fish metrics in streams across the region and elsewhere.

Changes in the timing, magnitude, frequency, and duration of extreme hydrologic events are becoming apparent and could disrupt species assemblages and stream ecosystems across the Northeastern United States. Between August 28 and 29 of 2011, an average of 31 cm of rain from Tropical Storm Irene fell across Eastern New York State in less than 24 h and caused historic flooding in numerous streams of the Catskill Mountain Region. Peak discharges exceeded the 0.01 annual exceedance probability (>100 year flood) in many Catskill Mountain streams. Approximately one week later, the remnants of Tropical Storm Lee deposited another 19 cm of rain onto saturated soils and caused additional flooding. Data from annual benthic macroinvertebrate surveys completed at 5 sites in the Upper Esopus Creek, a premier trout stream in the region, during August 2009–2011 (before the floods) were compared to data collected from the same sites in September 2011, November 2011, March 2012 and August 2012 (after the floods). The impact, rate of recovery and the factors which might affect the resilience of benthic macroinvertebrate communities were evaluated. The results of biological water quality assessment metrics immediately after the floods resembled those of highly polluted waters, yet severe floods were the only disturbance. Prior to the floods, standard biological assessment metrics showed that communities were not impacted and water quality was pristine. A large decrease in macroinvertebrate density was evident in the September 2011 surveys following the floods and bioassessment metrics reflected highly degraded water quality conditions. Most community metrics rebounded in 3–7 months (November 2011 and March 2012), and full recovery was evident in 12 months (August 2012) which suggests that macroinvertebrate assemblages are relatively resilient to the effects of extreme floods in these low-order streams. Therefore, macroinvertebrate samples collected from a flood-impacted stream before full recovery occurs might reflect loss of diversity and abundance from the flood disturbance and incorrectly attribute the impact to impaired water quality. The strong short-term impacts and the relatively rapid recovery of macroinvertebrate communities following catastrophic floods have important ramifications for routine bioassessment programs considering changing hydrologic regimes in streams across the Northeast and elsewhere.

High natural variability in the condition of fish communities in headwater streams complicates detection of long-term responses to changes in water quality. As a result, little is known about the impacts and recovery of fishes from acid deposition in streams of New York. Twenty-one fish metrics from annual electrofishing surveys at 13 streams sites in the Catskill and Adirondack mountains were assessed to quantify temporal variability and identify effective monitoring strategies for detecting change in headwater stream fish assemblages. Metrics included the density and biomass of Brook Trout populations and entire fish communities using length-, area-, and effort-based standardization techniques. Linear mixed models were used to estimate changes in coefficients of variation (CV) for different classes of metrics and standardization techniques, and a simulation-based power analysis was conducted to assess differences in statistical power for each metric with various sampling designs. Metric CV varied significantly as a result of standardization technique and whether metrics were calculated for the entire community or Brook Trout only. The sampling effort necessary to detect a 30% change with power of 0.80 was strongly correlated with CV (R2 = 0.77). The number of sampling events at the 13 sites needed to detect this change ranged from 1 to >60, suggesting metric selection can strongly affect statistical power and the resources necessary to detect change. Thus, metric selection is a complex decision that must consider study objectives and biological relevance, in addition to natural variability and statistical power. However, adequate statistical power was achieved at relatively small sample sizes using certain metrics, indicating that fish communities in headwater streams can be a valuable component of long-term assessments of acidification impacts and recovery.

The acidity of many streams in the Great Smoky Mountains National Park (GRSM) has increased significantly since pre-industrial (∼1850) times due to the effects of highly acidic atmospheric deposition in poorly buffered watersheds. Extensive stream-monitoring programs since 1993 have shown that fish and macroinvertebrate assemblages have been adversely affected in many streams across the GRSM. Matching chemistry and fishery information collected from 389 surveys performed at 52 stream sites over a 22-year period were assessed using logistic regression analysis to help inform the U.S. Environmental Protection Agency’s assessment of the environmental impacts of emissions of oxides of nitrogen (NOx) and sulfur (SOx). Numerous logistic equations and associated curves were derived that defined the relations between acid neutralizing capacity (ANC) or pH and different levels of community richness, density, and biomass; and density and biomass of brook trout, rainbow trout, and small prey (minnow) populations in streams of the GRSM. The equations and curves describe the status of fish assemblages in the GRSM under contemporary emission levels and deposition loads of nitrogen (N) and sulfur (S) and provide a means to estimate how newly proposed (and various alternative) target deposition loads, which strongly influence stream ANC, might affect key ecological indicators. Several examples using ANC, community richness, and brook trout density are presented to illustrate the steps needed to predict how future changes in stream chemistry (resulting from different target deposition loads of N and S) will affect the probabilities of observing specific levels of selected biological indicators in GRSM streams. The implications of this study to the regulation of NOx and SOx emissions, water quality, and fisheries management in streams of the GRSM are discussed, but also qualified by the fact that specific examples provided need to be further explored before recommendations concerning their use as ecological indicators could be proposed.

The United States and Canada agreed to restore the chemical, physical, and biological integrity of the Great Lakes ecosystem under the first Great Lakes Water Quality Agreement in 1972. The lowest reach of the Genesee River and the Rochester Embayment on Lake Ontario between Bogus Point and Nine Mile Point, including Braddock Bay, were designated as an Area of Concern (AOC) due to effects of contaminated sediments and physical disturbance on several beneficial uses. Following sediment remedial efforts and with conditions improving in the AOC, the present study was conducted to reevaluate the status of the benthic macroinvertebrate (benthos) beneficial use impairment (BUI). Benthic macroinvertebrate community assessments and 10-day Chironomus dilutus bioassays were used to test the hypotheses that sediments within the AOC were no more toxic than sediments from surrounding reference areas. The study was separated into three discrete systems (Genesee River, Lake Ontario, and Braddock Bay) and non-parametric analyses determined that a multimetric index of benthic macroinvertebrate community integrity was significantly higher at AOC sites compared to reference sites on the Genesee River and in Braddock Bay while AOC and reference sites on Lake Ontario did not differ significantly. Survival and growth of C. dilutus were also similar between AOC and reference sites for each system with the exception of significantly higher growth at reference sites on Lake Ontario. Results generally indicated that the condition of benthos and toxicity of sediment of the Rochester Embayment AOC are similar to or better than that in the surrounding area.

In 1972, the governments of Canada and the United States committed to restoring the physical, chemical, and biological integrity of the Laurentian Great Lakes under the Great Lakes Water Quality Agreement. Through this framework, the downstream-most section of Eighteenmile Creek, a tributary to the south shore of Lake Ontario in New York, was designated as an Area of Concern (AOC) because water quality and bed sediments were contaminated by past industrial and municipal discharges, waste disposal, and pesticide usage. Five beneficial use impairments (BUIs) have been identified in the AOC including the degradation of the “benthos”, or the benthic macroinvertebrate community. This investigation used sediment toxicity testing and macroinvertebrate community assessments to determine if the toxicity of bed sediments in the AOC differed from that of an unimpacted reference stream. Results from 10-day toxicity tests indicated that survival and growth of the dipteran Chironomus dilutus and the amphipod Hyalella azteca did not differ significantly between sediments from the AOC and reference area. Analyses of benthic macroinvertebrate community integrity and structure also indicated that macroinvertebrate communities, while impacted across most sites on both streams, were generally similar between the AOC and reference area. Despite these findings, the upstream-most AOC site consistently scored poorly in all analyses, which suggests that localized sediment toxicity may exist in the AOC, even if large scale differences between the AOC and a comparable reference stream are minimal.

Environmental DNA (eDNA) analysis is rapidly evolving as a tool for monitoring the distributions of aquatic species. Detection of species’ populations in streams may be challenging because the persistence time for intact DNA fragments is unknown and because eDNA is diluted and dispersed by dynamic hydrological processes. During 2015, the DNA of Brook Trout Salvelinus fontinalis was analyzed from water samples collected at 40 streams across the Adirondack region of upstate New York, where Brook Trout populations were recently quantified. Study objectives were to evaluate different sampling methods and the ability of eDNA to accurately predict the presence and abundance of resident Brook Trout populations. Adverse effects of acidic deposition on the chemistry and fish communities were evident in Adirondack Mountain lakes during the 1980s and 1990s. Fish assemblages and water chemistry in 43 Adirondack Long-Term Monitoring (ALTM) lakes were sampled by the Adirondack Lakes Survey Corporation and the New York State Department of Environmental Conservation during three periods (1984–87, 1994–2005, and 2008–12) to document regional impacts and potential biological recovery associated with the 1990 amendments to the 1963 Clean Air Act (CAA). We assessed standardized data from 43 lakes sampled during the three periods to quantify the response of fish-community richness, total fish abundance, and brook trout ( Salvelinus fontinalis) abundance to declining acidity that resulted from changes in U.S. air-quality management between 1984 and 2012. During the 28-year period, mean acid neutralizing capacity (ANC) increased significantly from 3 to 30 μeq/L and mean inorganic monomeric Al concentrations decreased significantly from 2.22 to 0.66 μmol/L, yet mean species richness, all species or total catch per net night (CPNN), and brook trout CPNN did not change significantly in the 43 lakes. Regression analyses indicate that fishery metrics were not directly related to the degree of chemical recovery and that brook trout CPNN may actually have declined with increasing ANC. While the richness of fish communities increased with increasing ANC as anticipated in several Adirondack lakes, observed improvements in water quality associated with the CAA have generally failed to produce detectable shifts in fish assemblages within a large number of ALTM lakes. Additional time may simply be needed for biological recovery to progress, or else more proactive efforts may be necessary to restore natural fish assemblages in Adirondack lakes in which water chemistry is steadily recovering from acidification.

The Mohawk River and New York State Barge Canal run together as a series of permanent and temporary impoundments for most of the distance between Rome and Albany, New York. The downstream or lower section is composed of two permanent impoundments, the middle section of a series of temporary (seasonal) impoundments, and the upper section of a series of permanent impoundments. In the middle section, movable dams are lifted from the water during winter and the wetted surface area decreases by 36–56%. We used boat electrofishing during spring 2014 and 2015 to compare the relative abundance of fish populations and the composition of fish assemblages between the permanently and seasonally impounded sections of the Barge Canal and to infer the effects of the two flow management practices. Reductions in sulfur emissions have initiated chemical recovery of surface waters impacted by acidic deposition in the Adirondack region of New York State. However, acidified streams remain common in the region, which limits recovery of brook trout (Salvelinus fontinalis) populations. To investigate liming as a method to accelerate recovery of brook trout, the channels of two acidified streams were limed annually from 2012 to 2015, and an entire watershed of a third acidified tributary was limed by helicopter in 2013. Stream flow, water chemistry, and density of young-of-year (YOY) brook trout were measured in limed streams, an untreated acidified stream, and a buffered reference stream. Lime additions increased pH and acid-neutralizing capacity and decreased inorganic monomeric aluminum concentrations to less than 2.0 μmol/L, the minimum concentration at which in situ brook trout mortality has been documented. Decades of acidic deposition have adversely affected aquatic and terrestrial ecosystems in acid-sensitive watersheds in parts of the eastern United States. The national Acid Rain Program (Title IV of the 1990 Clean Air Act Amendments - CAAA) helped reduce emissions of sulfur dioxide (SO2) and nitrogen oxides (NOx) and resulted in sharp decreases in the acidity of atmospheric deposition. The decrease in acidic deposition produced a steady decline in the acidity of streams in many poorly buffered waters across the western Adirondacks and parts of the Catskill Mountains of New York. Until recently, however, there has been little evidence of biological recovery in most acid-sensitive streams in both regions. Long-term deposition and stream-chemistry records and fish-community data from quantitative surveys done during 1991–93 and again during 2012–19 at 13 sites in the upper Neversink River and its tributaries were evaluated to determine if chemical and biological recovery were evident in this Catskill Mountain watershed and if they could be linked to regional declines in acidic deposition. Between 1991 and 2019, large decreases in sulfate and nitrate deposition in the basin mirrored declines in total nationwide SO2 and NOx emissions. There were corresponding decreases in sulfate and nitrate concentrations in deposition at a National Trends Network station at Frost Valley (NY68) and coincident declines in sulfate concentrations at four long-term monitoring sites in the Neversink River watershed. Mean acid neutralizing capacity and pH increased and inorganic aluminum (Ali) concentrations from routine summertime samples decreased significantly at most moderately to severely acidified sites between the two study periods. Richness, density, and biomass of fish communities increased at most sites, while the density and biomass of brook trout Salvelinus fontinalis populations increased at fewer sites that were undergoing chemical recovery. Although recovery is far from complete, trends in deposition chemistry, water quality, and fish assemblages in streams of the upper Neversink watershed indicate that the 1990 CAAA is having positive impacts on aquatic ecosystems in the Catskill Mountain region, New York.

Mobilization of toxic forms of aluminum (Ali) have been one of the most harmful effects of acidic deposition on aquatic ecosystems. Large decreases in acidic deposition levels have resulted in decreases in Ali concentrations in surface waters starting in the 1990s. However, recent studies indicate that fish communities are still being impaired by elevated Ali concentrations in streams, suggesting the need for a present-day assessment of the recovery status of Al chemistry in impacted regions such as the Adirondack region of New York, United States. Therefore, the recovery status of Al was assessed from long-term high-frequency monitoring of three Adirondack streams up through 2019, and multiple resampling of 127 headwater streams throughout the Adirondack region between 2004/2005 and 2018/2019. Results indicated that concentrations of Ali have continued to decrease throughout the Adirondack region, but that harmful conditions still exist in a substantial number of streams during spring snowmelt. In the western Adirondack region, 35 percent of streams during spring snowmelt, (typically the most acidic period), and 10 percent of streams during summer were still experiencing harmful concentrations of Ali (>1.0 μmol L−1) in 2018/2019. In the less-impacted east-central Adirondack region, 10 percent of streams during snowmelt, and 4 percent of streams during summer were experiencing harmful Ali concentrations in 2018. Temporal decreases in Ali concentrations were due in part to a shift in speciation from Ali to non-toxic organically complexed Al as dissolved organic carbon concentrations increased, which was also a response to decreasing acidic deposition. Increased availability of calcium resulting from acid-neutralization processes such as weathering also contributed to the decrease in Ali over the past 5–8 years. The current low levels of acidic deposition may have begun to enhance recovery by increasing the effectiveness of ambient acid-neutralization processes.

In 1972, the USA and Canada agreed to restore the chemical, physical, and biological integrity of the Great Lakes ecosystem under the first Great Lakes Water Quality Agreement. In subsequent amendments, part of the St. Lawrence River at Massena, New York and segments of three tributaries, were designated as an Area of Concern (AOC) due to the effects of polychlorinated biphenyls (PCBs), lead and copper contamination, and habitat degradation and resulting impairment to several beneficial uses. Because sediments have been largely remediated, the present study was initiated to evaluate the current status of the benthic macroinvertebrate (benthos) beneficial use impairment (BUI). Benthic macroinvertebrate communities and sediment toxicity tests using Chironomus dilutus were used to test the hypotheses that community condition and sediment toxicity at AOC sites were not significantly different from those of adjacent reference sites. Grain size was found to be the main driver of community composition and macroinvertebrate assemblages, and bioassessment metrics did not differ significantly between AOC and reference sites of the same sediment class. Median growth of C. dilutus and its survival in three of the four river systems did not differ significantly in sediments from AOC and reference sites. Comparable macroinvertebrate assemblages and general lack of toxicity across most AOC and reference sites suggest that the quality of sediments should not significantly impair benthic macroinvertebrate communities in most sites in the St. Lawrence River AOC.

The lower Genesee River and Rochester Embayment of Lake Ontario are a designated Area of Concern (AOC) under the binational Great Lakes Water Quality Agreement. The “degradation of phytoplankton and zooplankton populations” or plankton Beneficial Use Impairment (BUI) was classified as unknown and in need of further assessment in this AOC because water quality data suggested plankton communities could be effected and community data were either unavailable or indicated impacts. The plankton BUI may now be obsolete because local contaminant sources have been largely eliminated. The present study was conducted between July 2013 and August 2014 to assess the BUI-removal criteria: “AOC plankton bioassays confirm that toxicity in ambient waters (i.e., no growth inhibition) is not significantly higher than comparable non-AOC controls”. Acute and chronic toxicity of waters from 13 sites were quantified seasonally using standardized bioassays with the green alga Pseudokirchneriella subcapitata and water flea Ceriodaphnia dubia to test the hypothesis that toxicity of waters from AOC sites was not higher than that of waters from comparable non-AOC reference sites. Survival and reproduction of C. dubia did not differ significantly between site types, systems, or months. The growth of P. subcapitata did not differ between site types, but differed among systems and months. All results indicate that waters from AOC sites were no more toxic to both plankton species than waters from reference sites. Assuming test species represent natural plankton assemblages, water quality should not negatively affect survival and growth of resident plankton populations in the Rochester Embayment AOC.

Direct linkages between endocrine-disrupting compounds (EDCs) from municipal and industrial wastewaters and impacts on wild fish assemblages are rare. The levels of plasma vitellogenin (Vtg) and Vtg messenger ribonucleic acid (mRNA) in male fathead minnows (Pimephales promelas) exposed to wastewater effluents and dilutions of 17α-ethinylestradiol (EE2), estrogen activity, and fish assemblages in 10 receiving streams were assessed to improve understanding of important interrelations. Results from 4-d laboratory assays indicate that EE2, plasma Vtg concentration, and Vtg gene expression in fathead minnows, and 17β-estradiol equivalents (E2Eq values) were highly related to each other (R(2) = 0.98-1.00). Concentrations of E2Eq in most effluents did not exceed 2.0 ng/L, which was possibly a short-term exposure threshold for Vtg gene expression in male fathead minnows. Plasma Vtg in fathead minnows only increased significantly (up to 1136 μg/mL) in 2 wastewater effluents. Fish assemblages were generally unaffected at 8 of 10 study sites, yet the density and biomass of 79% to 89% of species populations were reduced (63-68% were reduced significantly) in the downstream reach of 1 receiving stream. These results, and moderate to high E2Eq concentrations (up to 16.1 ng/L) observed in effluents during a companion study, suggest that estrogenic wastewaters can potentially affect individual fish, their populations, and entire fish communities in comparable systems across New York, USA.

The present-day acid-base chemistry of surface waters can be directly linked to contemporary observations of acid deposition; however, pre-industrial conditions are key to predicting the potential future recovery of stream ecosystems under decreasing loads of atmospheric sulfur (S) and nitrogen (N) deposition. The integrated biogeochemical model PnET-BGC was applied to 25 forest watersheds that represent a range of acid sensitivity in the Adirondack region of New York, USA to simulate the response of streams to past and future changes in atmospheric S and N deposition, and calculate the target loads of acidity for protecting and restoring stream water quality and ecosystem health. Using measured data, the model was calibrated and applied to simulate soil and stream chemistry at all study sites. Model hindcasts indicate that historically stream water chemistry in the Adirondacks was variable, but inherently sensitive to acid deposition. The median model-simulated acid neutralizing capacity (ANC) of the streams was projected to be 55 μeq L-1 before the advent of anthropogenic acid deposition (~1850), decreasing to minimum values of 10 μeq L-1 around the year 2000. The median simulated ANC increased to 13 μeq L-1 by 2015 in response to decreases in acid deposition that have occurred over recent decades. Model projections suggest that simultaneous decreases in sulfate, nitrate and ammonium deposition are more effective in restoring stream ANC than individual decreases in sulfur or nitrogen deposition. However, the increases in stream ANC per unit equivalent decrease in S deposition is greater compared to decreases in N deposition. Using empirical algorithms, fish community density and biomass are projected to increase under several deposition-control scenarios that coincide with increases in stream ANC. Model projections suggest that even under the most aggressive deposition-reduction scenarios, stream chemistry and fisheries will not fully recover from historical acidification by 2200.

The Upper Esopus Creek receives water diversions from a neighboring basin through the Shandaken Tunnel (the portal) from the Schoharie Reservoir. Although the portal is closed during floods, mean flows and turbidity of portal waters are generally greater than in Esopus Creek above their confluence. These conditions could potentially affect local fish assemblages, yet such effects have not been assessed in this highly regulated stream. We studied water quality, hydrology, temperature, and fish assemblages at 18 sites in the Upper Esopus Creek during 2009–2011 to characterize the effects of the portal input on resident-fish assemblages and to document the status of the fishery resource. Water temperature is a key component of aquatic ecosystems because it plays a pivotal role in determining the suitability of stream and river habitat to most freshwater fish species. Continuous temperature loggers and airborne thermal infrared (TIR) remote sensing were used to assess temporal and spatial temperature patterns on the Upper Schoharie Creek and West Kill in the Catskill Mountains, New York, USA. Specific objectives were to characterize (1) contemporary thermal conditions, (2) temporal and spatial variations in stressful water temperatures, and (3) the availability of thermal refuges. In-stream loggers collected data from October 2010 to October 2012 and showed summer water temperatures exceeded the 1-day and 7-day thermal tolerance limits for trout survival at five of the seven study sites during both summers. SUMMARY 1. Extreme hydrologic events are becoming more common with changing climate. Although the impacts of winter and spring floods on lotic ecosystems have been well studied, the effects of summer floods are less well known. 2. The Upper Esopus Creek Basin in the Catskill Mountains, NY, experienced severe flooding from Tropical Storm Irene on 28 August 2011, and peak discharges exceeded the 0.01 annual exceedance probability (>100 year flood) in some reaches. Three years of fish community data from pre-flood surveys at nine sites were compared to data from 2 years of post-flood surveys to evaluate changes in fish communities and populations of brown trout (Salmo trutta) and rainbow trout (Oncorhynchus mykiss). 3. Basinwide, fish assemblages were not strongly impacted and appeared highly resilient to the effects of the flood. Total density and biomass of fish communities were greater at most sites 10– 11 months after the flood than 1 month prior to the flood while richness and diversity were generally unchanged. Community composition did not differ significantly between years or between the preand post-flood periods. 4. Although the density of mature brown trout was low at most sites (mean density = 146 fish ha 1 ), young-of-the-year brown trout reached their highest density (mean = 2312 fish ha 1 ) during 2012. In contrast, rainbow trout densities declined substantially during the 5-year study and the 2012 year class was small (mean density = 222 fish ha 1 ). 5. Late summer floods may be less damaging to stream fish communities than winter or spring floods as spawning activity is negligible and early life stages of many species are generally larger and less susceptible to displacement and mortality. Additionally, post-flood conditions may be advantageous for brown trout recruitment.

Climate change is forecast to bring more frequent and intense precipitation to New York which has motivated research into the effects of floods on stream ecosystems. Macroinvertebrate assemblages were sampled at 13 sites in the Mohawk River basin during August 2011, and again in October 2011, following historic floods caused by remnants of Hurricane Irene and Tropical Storm Lee. The annual exceedance probabilities of floods at regional flow-monitoring sites ranged from 0.5 to 0.001. Data from the first 2 surveys, and from additional surveys done during July and October 2014, were assessed to characterize the severity of flood impacts, effect of seasonality, and recovery. Indices of total taxa richness; Ephemeroptera, Plecoptera, and Trichoptera (EPT) richness; Hilsenhoff's biotic index; per cent model affinity; and nutrient biotic index-phosphorus were combined to calculate New York State Biological Assessment Profile scores. Analysis of variance tests were used to determine if the Biological Assessment Profile, its component metrics, relative abundance, and diversity differed significantly (p ≤.05) among the four surveys. Only total taxa richness and Shannon–Wiener diversity increased significantly, and abundance decreased significantly, following the floods. No metrics differed significantly between the July and August 2014 surveys which indicates that the differences denoted between the August and October 2011 surveys were caused by the floods. Changes in taxa richness, EPT richness, and diversity were significantly correlated with flood annual exceedance probabilities. This study increased our understanding of the resistance and resilience of benthic macroinvertebrate communities by showing that their assemblages were relatively impervious to extreme floods across the region. In 1972, the US and Canada committed to restore the chemical, physical, and biological integrity of the Great Lakes Ecosystem under the first Great Lakes Water Quality Agreement. During subsequent amendments, part of the St. Lawrence River at Massena NY, and segments of three tributaries, were designated as one Area of Concern (AOC) due to various beneficial use impairments (BUIs). Plankton beneficial use was designated impaired within this AOC because phytoplankton and zooplankton population data were unavailable or needed “further assessment”. Contaminated sediments from industrial waste disposal have been largely remediated, thus, the plankton BUI may currently be obsolete. The St. Lawrence River at Massena AOC remedial action plan established two criteria which may be used to assess the plankton BUI; the second states that, “in the absence of community structure data, plankton bioassays confirm no toxicity impact in ambient waters”. This study was implemented during 2011 to determine whether this criterion was achieved. Acute toxicity and chronic toxicity of local waters were quantified seasonally using standardized bioassays with green alga Selenastrum capricornutum and water flea Ceriodaphnia dubia to test the hypothesis that waters from sites within the AOC were no more toxic than were waters from adjacent reference sites. The results of univariate and multivariate analyses confirm that ambient waters from most AOC sites (and seasons) were not toxic to both species. Assuming both test species represent natural plankton assemblages, the quality of surface waters throughout most of this AOC should not seriously impair the health of resident plankton communities.

Fatty acid analysis of periphyton is an emerging tool for assessing the condition of a stream ecosystem on the basis of its water quality. The study presented in this report was designed to test the hypothesis that periphyton communities have a fatty acid profile that can detect excessive turbidity and suspended sediment. The fatty acid composition of periphyton was assessed during two seasons upstream and downstream from an underground aqueduct that provides supplemental flows, which are a potential source of turbidity and suspended sediment on the upper Esopus Creek, New York. These data were compared with measurements of periphyton standing crop, diatom community structure and integrity, and basic water-quality parameters. Periphyton standing crop and diatom community integrity indicated little evidence of impairment from the supplemental flows. The relative abundances of two physiologically important fatty acids, γ-linolenic acid (18:3ω6) and eicosapentaenoic acid (20:5ω3), were significantly lower downstream from the supplemental flows and multivariate analyses of fatty acid profiles identified significant differences between sites upstream and downstream from the supplemental flows. Individual fatty acids and summary metrics, however, were not significantly correlated with turbidity or suspended sediment. Together, these results indicate that the supplemental flows may cause some measurable effects but they do not constitute a major disturbance to the periphyton community on the upper Esopus Creek. Fatty acid analysis may have potential as a tool for monitoring changes in periphyton nutritional composition that may reflect water quality and ecosystem health but needs to be further evaluated around a more definitive source of waterquality impairment.

The success with which regional models distinguished unique bankfull discharge and HG patterns was assessed by comparing each regional model to those for all other regions and a pooled statewide model. Gages were also stratified (grouped) by mean annual runoff (MAR), Rosgen stream type, and water-surface slope to test if these models were better predictors of HG to drainage area relations. Stream restorations that increase geomorphic stability can improve habitat quality, which should benefit selected species and local aquatic ecosystems. This assumption is often used to define primary restoration goals; yet, biological responses to restoration are rarely monitored or evaluated methodically. Macroinvertebrate communities were inventoried at 6 study reaches within 5 Catskill Mountain streams between 2002 and 2006 to characterize their responses to natural-channel-design (NCD) restoration. Although bank stability increased significantly at most restored reaches, analyses of variation showed that NCD restorations had no significant effect on 15 of 16 macroinvertebrate community metrics. Multidimensional scaling ordination indicated that communities from all reach types within a stream were much more similar to each other within any given year than they were in the same reaches across years or within any type of reach across streams. These findings indicate that source populations and watershed-scale factors were more important to macroinvertebrate community characteristics than were changes in channel geomorphology associated with NCD restoration. Furthermore, the response of macroinvertebrates to restoration cannot always be used to infer the response of other stream biota to restoration. Thus, a broad perspective is needed to characterize and evaluate the full range of effects that restoration can have on stream ecosystems.

The effects of flow releases (daily during spring and four times weekly during summer) from a small impoundment on macroinvertebrate assemblages in the lower Indian River and upper Hudson River of northern New York were assessed during the summers of 2005 and 2006. Community indices, feeding guilds, dominant species and Bray–Curtis similarities at three sites on the Indian River, below a regulated impoundment, were compared with those at four control sites on the Cedar River, below a run-of-the-river impoundment of comparable size. The same indices at four less-likely affected sites on the Hudson River, below the mouth of the Indian River, were compared with those at an upstream control site on the Hudson River. Results show that the function and apparent health of macroinvertebrate communities were generally unaffected by atypical flow regimes and/or altered water quality at study reaches downstream from both dams in the Indian, Cedar and Hudson Rivers. The lentic nature of releases from both impoundments, however, produced significant changes in the structure of assemblages at Indian and Cedar River sites immediately downstream from both dams, moderate effects at two Indian River sites 2.4 and 4.0 km downstream from its dam, little or no effect at three Cedar River sites 7.2–34.2 km downstream from its dam, and no effect at any Hudson River site. Bray–Curtis similarities indicate that assemblages did not differ significantly among sites within similar impact categories. The paucity of scrapers at all Indian River sites, and the predominance of filter-feeding Simulium gouldingi and Pisidium compressum immediately below Abanakee dam, show that only minor differences in dominant species and trophic structure of macroinvertebrate communities occurred at affected sites in the Indian River compared to the Cedar River. Stream restoration has received much attention in recent years, yet there has been little effort to evaluate its impacts on physical habitat, stability, and biota. A popular but controversial stream restoration approach is natural channel design (NCD), which cannot be adequately evaluated without a long-term, independent assessment of its effects on stream habitat. Six reaches of five Catskill Mountain streams in southeastern New York were restored during 2000–2003 following NCD techniques to decrease bed and bank degradation, decrease sediment loads, and improve water quality. Natural-channel-design (NCD) restorations were recently implemented within large segments of five first- and second-order streams in the Catskill Mountains of New York in an attempt to increase channel stability, reduce bed and bank erosion, and sustain water quality. In conjunction with these efforts, 54 fish and habitat surveys were done from 1999 to 2007 at six restored reaches and five stable control reaches to evaluate the effects of NCD restoration on fish assemblages, habitat, and bank stability. A before–after–control–impact study design and two-factor analysis of variance were used to quantify the net changes in habitat and fish population and community indices at treatment reaches relative to those at unaltered control reaches. Limited stream chemistry and macroinvertebrate data indicate that acidic deposition has adversely affected benthic macroinvertebrate assemblages in numerous headwater streams of the western Adirondack Mountains of New York. No studies, however, have quantified the effects that acidic deposition and acidification may have had on resident fish and macroinvertebrate communities in streams of the region. As part of the Western Adirondack Stream Survey, water chemistry from 200 streams was sampled five times and macroinvertebrate communities were surveyed once from a subset of 36 streams in the Oswegatchie and Black River Basins during 2003–2005 and evaluated to: (a) document the effects that chronic and episodic acidification have on macroinvertebrate communities across the region, (b) define the relations between acidification and the health of affected species assemblages, and (c) assess indicators and thresholds of biological effects. Concentrations of inorganic Al in 66% of the 200 streams periodically reached concentrations toxic to acid-tolerant biota. A new acid biological assessment profile (acidBAP) index for macroinvertebrates, derived from percent mayfly richness and percent acid-tolerant taxa, was strongly correlated (R2 values range from 0.58 to 0.76) with concentrations of inorganic Al, pH, ANC, and base cation surplus (BCS). The BCS and acidBAP index helped remove confounding influences of natural organic acidity and to redefine acidification-effect thresholds and biological-impact categories. AcidBAP scores indicated that macroinvertebrate communities were moderately or severely impacted by acidification in 44–56% of 36 study streams, however, additional data from randomly selected streams is needed to accurately estimate the true percentage of streams in which macroinvertebrate communities are adversely affected in this, or other, regions. As biologically relevant measures of impacts caused by acidification, both BCS and acidBAP may be useful indicators of ecosystem effects and potential recovery at the local and regional scale.

Climate change in northeastern North America has already led to earlier snowmelt and increases in the magnitude and frequency of large storms; associated changes are expected to intensify over the next several decades. Alterations in flooding regimes associated with climate change have the potential to negatively affect fish species with earlier fry emergence and alter the fish communities in tributary streams where fall- and spring-spawning salmonids coexist or where there may be invasion potential by a given species. Increased trout production within limited stream reaches is a popular goal for restoration projects, yet investigators seldom monitor, assess, or publish the associated effects on fish assemblages. Water chemistry, discharge, and mortality of caged brook trout Salvelinus fontinalis were characterized in six headwater streams in the southwestern Adirondack Mountains of New York during spring 2001–2003. Results were compared with mortality recorded during similar tests during 1984–1985, 1988–1990, and 1997 to assess contemporary relations between stream acidification and brook trout mortality, the effects of exposure duration on mortality, and the effects of decreased rates of acidic deposition on water quality and fish mortality. Water quality and mortality of caged, young-of-the-year brook trout were evaluated during 30-d exposure periods from mid-April to late May during the most recent tests. Assessments of acidic deposition effects on aquatic ecosystems have often been hindered by complications from naturally occurring organic acidity. Measurements of pH and ANCG, the most commonly used indicators of chemical effects, can be substantially influenced by the presence of organic acids. Relationships between pH and inorganic Al, which is toxic to many forms of aquatic biota, are also altered by organic acids. However, when inorganic Al concentrations are plotted against ANC (the sum of Ca2+, Mg2+, Na+, and K+, minus S042-, N03-, and Cl-), a distinct threshold for Al mobilization becomes apparent. If the concentration of strong organic anions is included as a negative component of ANC, the threshold occurs at an ANC value of approximately zero, the value expected from theoretical charge balance constraints. This adjusted ANC is termed the base-cation surplus. The threshold relationship between the base-cation surplus and Al was shown with data from approximately 200 streams in the Adirondack region of New York, during periods with low and high dissolved organic carbon concentrations, and for an additional stream from the Catskill region of New York. These results indicate that (1) strong organic anions can contribute to the mobilization of inorganic Al in combination with SO42- and N03-, and (2) the presence of inorganic Al in surface waters is an unambiguous indication of acidic deposition effects.

Tissue residues of total mercury (Hg), total polychlorinated biphenyls (PCBs), and lipid-based PCBs; plasma concentrations of endocrine biomarkers; and reproductive and histologic biomarkers were assessed in 460 carp (Cyprinus carpio), bass (Micropterus salmoides and Micropterus dolomieui), and bullhead (Ameiurus nebulosus) collected from eight sites across the Hudson River Basin in the spring of 1998 to determine if endocrine disruption was evident in resident fish species and to evaluate contaminant-biomarker interrelations. Total PCBs in bed sediments (maximum 2,500 μg kg−1) could explain 64 to 90% of the variability in lipidbased PCB residues in tissues (maximum 1,250 μg PCB g-lipid−1) of the four species. The 17β-estradiol to 11-ketotestosterone ratio, typically less than 1.0 in male fish and greater than 1.0 in females, exceeded 1.4 in all male largemouth bass and 35% of male carp and bullhead at one site 21 km downstream from a major PCB source. Endocrine biomarkers were significantly correlated with total Hg in female smallmouth bass and carp, and with lipid-based PCBs in males of all four species. Empirical evidence of endocrine modulation in blood plasma of male and female fish from sites with and without high PCB residues in bed sediments and fish tissues suggest that PCBs, Hg, or other contaminants may disrupt normal endocrine function in fish of the Hudson River.
