Abstract

Caretta caretta is the only sea turtle species nesting along the Tuscan coastline, where nests are becoming more numerous and widespread, as well as the number of Sea Turtle Egg Fusariosis (STEF)-affected eggs. In this work, we analyzed eggs from natural nests of C. caretta that showed visual symptoms of STEF from Tuscan nests, with the aim to (i) isolate Fusarium spp. strains present in unhatched eggs, (ii) morphologically and molecularly characterize the isolated fungi and, finally, (iii) reconstruct the phylogenetic relationships between our isolates and those already known.

Abstract

BackgroundThe growing importance of the ubiquitous fungal genus Trichoderma (Hypocreales, Ascomycota) requires understanding of its biology and evolution. Many Trichoderma species are used as biofertilizers and biofungicides and T. reesei is the model organism for industrial production of cellulolytic enzymes. In addition, some highly opportunistic species devastate mushroom farms and can become pathogens of humans. A comparative analysis of the first three whole genomes revealed mycoparasitism as the innate feature of Trichoderma. However, the evolution of these traits is not yet understood.ResultsWe selected 12 most commonly occurring Trichoderma species and studied the evolution of their genome sequences. Trichoderma evolved in the time of the Cretaceous-Palaeogene extinction event 66 (±15) mya, but the formation of extant sections (Longibrachiatum, Trichoderma) or clades (Harzianum/Virens) happened in Oligocene. The evolution of the Harzianum clade and section Trichoderma was accompanied by significant gene gain, but the ancestor of section Longibrachiatum experienced rapid gene loss. The highest number of genes gained encoded ankyrins, HET domain proteins and transcription factors. We also identified the Trichoderma core genome, completely curated its annotation, investigated several gene families in detail and compared the results to those of other fungi. Eighty percent of those genes for which a function could be predicted were also found in other fungi, but only 67% of those without a predictable function.ConclusionsOur study presents a time scaled pattern of genome evolution in 12 Trichoderma species from three phylogenetically distant clades/sections and a comprehensive analysis of their genes. The data offer insights in the evolution of a mycoparasite towards a generalist.

20. Colletotrichum acutatum sensu lato : from diversity study to genome analysis

Abstract

Colletotrichum acutatum sensu lato includes a number of important pathogens that cause economically significant losses of various crops. The C. acutatum species complex has a wide host range in both domesticated and wild plant species, and its capability to infect different types of hosts such as insects has also been described. Members belonging to this complex are able to develop three different types of interaction with plant hosts including biotrophic, necrotrophic and hemibiotrophic infections and are also capable of surviving on weeds and non-hosts without causing visible symptoms. They are mainly asexual, but some have a teleomorphic state called Glomerella and can be either homothallic or heterothallic. The sexual behaviour in Glomerella is more complicated than in most ascomycetes, and strains within the same species do not show a typical MAT1-1/2 system. The overall aim of this study was to gain an improved understanding of the relationships between the genetic diversity of global populations, host association patterns, geographic distribution and biological and pathological attributes. A database (CaITSdb) containing more than 800 rRNA sequences deposited in GenBank was created along with key biogeographic information, and the data have been analysed in order to investigate genetic diversity and distribution of sub-populations and their evolutionary relationships. The combined evidence was used to assemble a core collection of 120 isolates that are representative of the diversity in host preference, geographic origin, mating behaviour and molecular genetic variation. A multi-locus sequencing approach (based on four neutral loci) has been used to evaluate phylogenetic relationships amongst the isolates in the core collection. A strong relationship was observed between various genetic groups distinguished and their mating behaviour, geographic distribution and host association patterns. Oceania has been identified as a likely geographic origin of this pathogen, as the highest level of variability and groups related to a hypothetical ancestral population are mainly distributed in these countries. All homothallic isolates capable of producing perithecia belonged to the same genetic group A7; whereas all self-sterile heterothallic isolates were classified as either A3 or A5. Isolates derived from the same host tend to cluster together into genetic groups or sub-populations. This evidence is generally in agreement with recent published work on taxonomic re-assessment of Colletotrichum acutatum sensu lato, which indicates at least fifteen new species. This study has provided the evidence for the occurrence of three distinct genetic groups on strawberry in the UK corresponding to three species reported in the literature namely, C. nymphaeae, C. fioriniae and C. godetiae. Isolates belonging to the genetic groups that correspond to C. nymphaeae and C. fioriniae appeared to be the most aggressive on strawberry, followed by C. godetiae, and C. simmondsii (not found in the UK). Representative isolates of other species were less aggressive. The first whole genome sequence an isolate (A9 = C. simmondsii) from the C. acutatum sensu species complex was assembled and analysed using a range of bioinformatics algorithms. An isolate of C. simmondsii was chosen based on its wide host range including strawberry and the phylogeographic position. Genome analyses enabled prediction and annotation of the whole gene set at 13549 including 6 % unique to this species. The data also suggested an interesting expansion of several gene families, such as those encoding carbohydrate-active enzymes, secondary metabolites pathways and effectors which could be associated with the wide host range. The new knowledge and resources developed with the genome analyses along with the results of the population level diversity studies provide a platform for future comparative and functional genomics investigations to advance this research.

Abstract

In this work we describe Stagonosporopsis rhizophilae sp. nov. (Didymellaceae, Pleosporales, Ascomycota), a new species isolated from the rhizospheric soil of Populus deltoides Marsh. Phylogenetic analyses based on combined multilocus sequences of internal transcribed spacers (ITS: ITS1, 5.8S, ITS2), and partial sequences of the large subunit 28S nrDNA region (LSU), β-tubulin (TUB), and RNA Polymerase II second-largest subunit (RPB2) clearly place this species within the genus Stagonosporopsis but distinguishes it from all known and closely related species such as S. nemophilae. Stagonosporopsis rhizophilae sp. nov. can also be differentiated from S. nemophilae by morphological characters and by the negative response of the NaOH spot test for the production of metabolite E.

Abstract

The fungal phytopathogen Colletotrichum lupini is responsible for lupin anthracnose, resulting in significant yield losses worldwide. The molecular mechanisms underlying this infectious process are yet to be elucidated. This study proposes to evaluate C. lupini gene expression and protein synthesis during lupin infection, using, respectively, an RNAseq-based transcriptomic approach and a mass spectrometry-based proteomic approach. Patterns of differentially-expressed genes in planta were evaluated from 24 to 84 hours post-inoculation, and compared to in vitro cultures. A total of 897 differentially-expressed genes were identified from C. lupini during interaction with white lupin, of which 520 genes were predicted to have a putative function, including carbohydrate active enzyme, effector, protease or transporter-encoding genes, commonly described as pathogenicity factors for other Colletotrichum species during plant infection, and 377 hypothetical proteins. Simultaneously, a total of 304 proteins produced during the interaction were identified and quantified by mass spectrometry. Taken together, the results highlight that the dynamics of symptoms, gene expression and protein synthesis shared similarities to those of hemibiotrophic pathogens. In addition, a few genes with unknown or poorly-described functions were found to be specifically associated with the early or late stages of infection, suggesting that they may be of importance for pathogenicity. This study, conducted for the first time on a species belonging to the Colletotrichum acutatum species complex, presents an opportunity to deepen functional analyses of the genes involved in the pathogenicity of Colletotrichum spp. during the onset of plant infection.
