Thermal properties of materials are essential to many applications of thermal electronic devices. Density functional theory (DFT) has shown capability in obtaining an accurate calculation. However, the expensive computational cost limits the application of the DFT method for high-throughput screening of materials. Recently, machine learning models, especially graph neural networks (GNNs), have demonstrated high accuracy in many material properties' prediction, such as bandgap and formation energy, but fail to accurately predict heat capacity(C V) due to the limitation in capturing crystallographic features. In our study, we have implemented the material informatics transformer (MatInFormer) framework, which has been pretrained on lattice reconstruction tasks. This approach has shown proficiency in capturing essential crystallographic features. By concatenating these features with human-designed descriptors, we achieved a mean absolute error of 4.893 and 4.505 J/(mol K) in our predictions. Neural operators have recently grown in popularity as Partial Differential Equation (PDE) surrogate models. Learning solution functionals, rather than functions, has proven to be a powerful approach to calculate fast, accurate solutions to complex PDEs. While much work has been performed evaluating neural operator performance on a wide variety of surrogate modeling tasks, these works normally evaluate performance on a single equation at a time. In this work, we develop a novel contrastive pretraining framework utilizing generalized contrastive loss that improves neural operator generalization across multiple governing equations simultaneously. Governing equation coefficients are used to measure ground-truth similarity between systems. A combination of physics-informed system evolution and latent-space model output is anchored to input data and used in our distance function. We find that physics-informed contrastive pretraining improves accuracy for the Fourier neural operator in fixed-future and autoregressive rollout tasks for the 1D and 2D heat, Burgers', and linear advection equations. Modeling the ion concentration profile in nanochannel plays an important role in understanding the electrical double layer and electro-osmotic flow. Due to the non-negligible surface interaction and the effect of discrete solvent molecules, molecular dynamics (MD) simulation is often used as an essential tool to study the behavior of ions under nanoconfinement. Despite the accuracy of MD simulation in modeling nanoconfinement systems, it is computationally expensive. In this work, we propose neural network to predict ion concentration profiles in nanochannels with different configurations, including channel widths, ion molarity, and ion types. By modeling the ion concentration profile as a probability distribution, our neural network can serve as a much faster surrogate model for MD simulation with high accuracy. We further demonstrate the superior prediction accuracy of neural network over XGBoost. Finally, we demonstrated that neural network is flexible in predicting ion concentration profiles with different bin sizes. We propose a masked pretraining method for Graph Neural Networks (GNNs) to improve their performance on fitting potential energy surfaces, particularly in water and small organic molecule systems. GNNs are pretrained by recovering the spatial information of masked-out atoms from molecules selected with certain ratios and then transferred and fine-tuned on atomic force fields. Through such pretraining, GNNs learn meaningful prior about the structural and underlying physical information of molecule systems that are useful for downstream tasks. With comprehensive experiments and ablation studies, we show that the proposed method improves both the accuracy and convergence speed of GNNs compared to their counterparts trained from scratch or with other pretraining techniques. Molecular Dynamics (MD) simulation is a powerful tool for understanding the dynamics and structure of matter. Since the resolution of MD is atomic-scale, achieving long timescale simulations with femtosecond integration is very expensive. In each MD step, numerous iterative computations are performed to calculate energy based on different types of interaction and their corresponding spatial gradients. These repetitive computations can be learned and surrogated by a deep learning model, such as a Graph Neural Network (GNN). In this work, we developed a GNN Accelerated MD (GAMD) model that directly predicts forces, given the state of the system (atom positions, atom types), bypassing the evaluation of potential energy. By training the GNN on a variety of data sources (simulation data derived from classical MD and density functional theory), we show that GAMD can predict the dynamics of two typical molecular systems, Lennard-Jones system and water system, in the NVT ensemble with velocities regulated by a thermostat. We further show that GAMD's learning and inference are agnostic to the scale, where it can scale to much larger systems at test time. We also perform a comprehensive benchmark test comparing our implementation of GAMD to production-level MD software, showing GAMD's competitive performance on the large-scale simulation.
