Abstract: Trees structure the Earth’s most biodiverse ecosystem, tropical forests. The vast number of tree species presents a formidable challenge to understanding these forests, including their response to environmental change, as very little is known about most tropical tree species. A focus on the common species may circumvent this challenge. Here we investigate abundance patterns of common tree species using inventory data on 1,003,805 trees with trunk diameters of at least 10 cm across 1,568 locations 1–6 in closed-canopy, structurally intact old-growth tropical forests in Africa, Amazonia and Southeast Asia. We estimate that 2.2%, 2.2% and 2.3% of species comprise 50% of the tropical trees in these regions, respectively. Extrapolating across all closed-canopy tropical forests, we estimate that just 1,053 species comprise half of Earth’s 800 billion tropical trees with trunk diameters of at least 10 cm. Despite differing biogeographic, climatic and anthropogenic histories 7, we find notably consistent patterns of common species and species abundance distributions across the continents. This suggests that fundamental mechanisms of tree community assembly may apply to all tropical forests. Resampling analyses show that the most common species are likely to belong to a manageable list of known species, enabling targeted efforts to understand their ecology. Although they do not detract from the importance of rare species, our results open new opportunities to understand the world’s most diverse forests, including modelling their response to environmental change, by focusing on the common species that constitute the majority of their trees.

Abstract: Tree diversity and composition in Amazonia are known to be strongly determined by the water supplied by precipitation. Nevertheless, within the same climatic regime, water availability is modulated by local topography and soil characteristics (hereafter referred to as local hydrological conditions), varying from saturated and poorly drained to well-drained and potentially dry areas. While these conditions may be expected to influence species distribution, the impacts of local hydrological conditions on tree diversity and composition remain poorly understood at the whole Amazon basin scale. Using a dataset of 443 1-ha non-flooded forest plots distributed across the basin, we investigate how local hydrological conditions influence 1) tree alpha diversity, 2) the community-weighted wood density mean (CWM-wd) – a proxy for hydraulic resistance and 3) tree species composition. We find that the effect of local hydrological conditions on tree diversity depends on climate, being more evident in wetter forests, where diversity increases towards locations with well-drained soils. CWM-wd increased towards better drained soils in Southern and Western Amazonia. Tree species composition changed along local soil hydrological gradients in Central-Eastern, Western and Southern Amazonia, and those changes were correlated with changes in the mean wood density of plots. Our results suggest that local hydrological gradients filter species, influencing the diversity and composition of Amazonian forests. Overall, this study shows that the effect of local hydrological conditions is pervasive, extending over wide Amazonian regions, and reinforces the importance of accounting for local topography and hydrology to better understand the likely response and resilience of forests to increased frequency of extreme climate events and rising temperatures.

Abstract: Amazonian forests are extraordinarily diverse, but the estimated species richness is very much debated. Here, we apply an ensemble of parametric estimators and a novel technique that includes conspecific spatial aggregation to an extended database of forest plots with up-to-date taxonomy. We show that the species abundance distribution of Amazonia is best approximated by a logseries with aggregated individuals, where aggregation increases with rarity. By averaging several methods to estimate total richness, we confirm that over 15,000 tree species are expected to occur in Amazonia. We also show that using ten times the number of plots would result in an increase to just ~50% of those 15,000 estimated species. To get a more complete sample of all tree species, rigorous field campaigns may be needed but the number of trees in Amazonia will remain an estimate for years to come. © 2020, The Author(s).

10. Deciphering the invasive history of a bacterial crop pathogen in the Southern Indian Ocean islands: insights from historical herbarium specimens

Abstract: Crop pathogens have been a threat to human kind since the birth of agriculture. However, little is known on the evolutionary processes and ecological factors that underlie their emergence and success, and explain epidemics. Insular ecosystems are especially vulnerable to exotic disease invasions and thus provide a model of particular interest. Nowadays, our understanding of plant pathogens and the diseases they cause greatly beneﬁts from molecular genetics and genomics. In this context, herbarium collections are an enormous source of dated, identiﬁed and preserved DNA material that can be used in comparative genomic and phylogeographic studies to elucidate the emergence and evolutionary his-tory of pathogens. In this study, we reconstructed the genomes of 6 historical strains of the Citrus phytopathogen Xanthomonas citri pv. citri ( Xcc) obtained from infected herbarium specimens. We designed a speciﬁc extraction protocol suited for bacterial ancient DNA (aDNA) from herbarium spec-imens, and showed the authenticity of our historical samples by assessing DNA damage patterns. We then compared the historical strains to a large set of modern genomes to reconstruct their phylogenetic relationship and estimate several evolutionary parameters at the scale of the Southern Indian Ocean (SIO) islands, using Bayesian tip-calibration inferences. Our results ﬁrst conﬁrm that Xcc originated in Asia and subsequently spread to the rest of the world, including the SIO islands. We dated the arrival of Xcc in the SIO area to the mid-19th century and hypothesize that it was linked to human migrations following the abolishment of slavery. By analysing the phylogenetic structure of SIO Xcc we suggest that the introduction of the disease happened ﬁrst in La R´eunion and Mauritius, from which it spread to all other SIO islands. Finally, our results also include the ﬁrst estimation of a mutation rate for a plant pathogenic bacterium. Our study shows the great potential hidden in herbarium collections to bring light on the evolutionary dynamics that drive pathogens invasion at the scale of the Southern Indian Ocean islands, ultimately helping us to better control current and future crop epidemics.

Abstract: Tropical forests are known for their high diversity. Yet, forest patches do occur in the tropics where a single tree species is dominant. Such “monodominant” forests are known from all of the main tropical regions. For Amazonia, we sampled the occurrence of monodominance in a massive, basin-wide database of forest-inventory plots from the Amazon Tree Diversity Network (ATDN). Utilizing a simple defining metric of at least half of the trees ≥ 10 cm diameter belonging to one species, we found only a few occurrences of monodominance in Amazonia, and the phenomenon was not significantly linked to previously hypothesized life history traits such wood density, seed mass, ectomycorrhizal associations, or Rhizobium nodulation. In our analysis, coppicing (the formation of sprouts at the base of the tree or on roots) was the only trait significantly linked to monodominance. While at specific locales coppicing or ectomycorrhizal associations may confer a considerable advantage to a tree species and lead to its monodominance, very few species have these traits. Mining of the ATDN dataset suggests that monodominance is quite rare in Amazonia, and may be linked primarily to edaphic factors.

Laurentii Salvii, Stockholm, 824 pp., an extinct and flightless, giant pigeon endemic to Mauritius, has fascinated people since its discovery, yet has remained surprisingly poorly known. Until the mid-19th century, almost all that was known about the dodo was based on illustrations and written accounts by 17th century mariners, often of questionable accuracy. Furthermore, only a few fragmentary remains of dodos collected prior to the bird's extinction exist. Our understanding of the dodo's anatomy was substantially enhanced by the discovery in 1865 of subfossil bones in a marsh called the Mare aux Songes, situated in southeastern Mauritius. However, no contextual information was recorded during early excavation efforts, and the majority of excavated material comprised larger dodo bones, almost all of which were unassociated. Here we present a modern interdisciplinary analysis of the Mare aux Songes, a 4200-year-old multitaxic vertebrate concentration Lagerstätte. Our analysis of the deposits at this site provides the first detailed overview of the ecosystem inhabited by the dodo. The interplay of climatic and geological conditions led to the exceptional preservation of the animal and associated plant remains at the Mare aux Songes and provides a window into the past ecosystem of Mauritius. This interdisciplinary research approach provides an ecological framework for the dodo, complementing insights on its anatomy derived from the only associated dodo skeletons known, both of which were collected by Etienne Thirioux and are the primary subject of this memoir.

Abstract: Estimates of extinction risk for Amazonian plant and animal species are rare, and not often incorporated into land-use policy and conservation planning. Here we overlay spatial distribution models with historical and projected deforestation to show that at least 40% and up to 64% of all Amazonian tree species are likely to qualify as globally threatened under IUCN Red List criteria. If confirmed, these results would increase the number of threatened plant species on Earth by 22%. We further show that the trends observed in Amazonia apply to trees throughout the tropics, and predict that most of the world's >40,000 tropical tree species currently qualify as globally threatened. A gap analysis suggests that existing Amazonian protected areas and indigenous territories will protect viable populations of most threatened species if those areas suffer no further degradation, highlighting the key roles that protected areas, indigenous peoples, and improved governance can play in preventing large-scale extinctions in the tropics in this century.

Abstract: Vegetation dynamics since the last glacial maximum in small oceanic islands and in continental settings are compared. We selected the islands of Minorca (Western Mediterranean), Tenerife (Eastern Atlantic), the Azores (Central Atlantic) and Mauritius (Indian Ocean) and compared pollen-based dynamics with selected continental areas of southern Italy, the Atlas mountains, northwest Africa, and the East African mountains. We identified potential areas where plant diversity is conserved during unfavourable periods serving as refugial areas. Most pollen records from small oceanic islands with a low topography show, as far as the pollen records reach, stable forest compositions suggesting floral diversity is lodged within a mosaic-like structure. In mountainous islands data point to an altitudinal distribution of plant diversity and to altitudinal migration of plants as a response to climate change. In Mauritius we registered at 11.4 cal. ka a climate-forced change in forest composition which triggered a cascade of species turnover events considered as system-driven. In the small islands discussed we identified areas with a high potential to provide on a long-term shelter to insular floral diversity, thus serving as a refugium: 1) gallery forest located along the drainage system (topography constrained), 2) cloud forest located at the elevation where atmospheric moisture condensates and cloud formation takes place (sea surface temperature and atmospheric lapse rate constrained), 3) and deeply incised valleys, connecting diversity between all available elevations, where relatively humid conditions prevail such as the barrancos in Tenerife and the deeply incised valleys in Mauritius (geomorphology and sea-level constrained).

Abstract: A multi-proxy reconstruction of a sediment core from the Tatos basin in the Mauritian lowlands reveals a dynamic environmental history during the last 8000 years. Under influence of sea level rise, the basin progressed from a wetland to a shallow lake between 8000 and 2500 cal yr BP and it slowly changed back into a wetland after sea level reached its highest position at around 2500 cal yr BP. The groundwater level in the basin was strongly affected by sea level rise and precipitation-forced runoff through the porous volcanic bedrock. Millennial-scale precipitation changes in the Mauritian lowlands were derived from the pollen records of semi-dry forest and palm woodland. Salinity and environmental reconstructions based on diatoms, ostracods, stable isotopes and sediment composition showed numerous decadal and centennial droughts and wet events. Mauritius experienced wet conditions between similar to 8000 and similar to 6800 cal yr BP, followed by decreasing humidity from 6800 to 6000 cal yr BP. Dry conditions persisted until similar to 1200 cal yr BP, after which wetter conditions have prevailed as recorded from Mauritian lowland and upland records. Climate dynamics reflects northern hemisphere monsoon activity and suggest that Mauritian rainfall and the Indian and Asian summer monsoons are linked, as both receive moisture from the southern equatorial Indian Ocean. The anti-phased relationship of climate dynamics between the Mauritian lowlands and western tropical Australia during the middle Holocene is interpreted as a prolonged configuration of a negative mode of the Indian Ocean Dipole OM. A negative IOD-like state is supported by decreased Asian summer monsoon rainfall, higher Austral-Indonesian summer monsoon rainfall and lower temperatures in the Kilimanjaro record. Abstract: Large-scale patterns of Amazonian biodiversity have until now been obscured by a sparse and scattered inventory record. Here we present the first comprehensive spatial model of tree α-diversity and tree density in Amazonian rainforests, based on the largest-yet compilation of forest inventories and bolstered by a spatial interpolation technique that allows us to estimate diversity and density in areas that have never been inventoried. These data were then compared to continent-wide patterns of rainfall seasonality. We find that dry season length, while only weakly correlated with average tree α-diversity, is a strong predictor of tree density and of maximum tree α-diversity. The most diverse forests for any given DSL are concentrated in a narrow latitudinal band just south of the equator, while the least diverse forests for any given DSL are found in the Guayana Shield and Amazonian Bolivia. Denser forests are more diverse than sparser forests, even when we used a measure of diversity that corrects for sample size. We propose that rainfall seasonality regulates tree α-diversity and tree density by affecting shade tolerance and subsequently the number of different functional types of trees that can persist in an area.

Abstract: The vast extent of the Amazon Basin has historically restricted the study of its tree communities to the local and regional scales. Here, we provide empirical data on the commonness, rarity, and richness of lowland tree species across the entire Amazon Basin and Guiana Shield (Amazonia), collected in 1170 tree plots in all major forest types. Extrapolations suggest that Amazonia harbors roughly 16,000 tree species, of which just 227 (1.4%) account for half of all trees. Most of these are habitat specialists and only dominant in one or two regions of the basin. We discuss some implications of the finding that a small group of species—less diverse than the North American tree flora—accounts for half of the world’s most diverse tree community.

Abstract: In the light of the currently increasing drought frequency and water scarcity on oceanic islands, it is crucial for the conservation of threatened insular vertebrates to assess how they will be affected. A 4000 yr old fossil assemblage in the Mare Aux Songes (MAS), southwest Mauritius, Mascarene Islands, contains bones of 100 000+ individual vertebrates, dominated by two species of giant tortoises Cylindraspis triserrata and C. inepta, the dodo Raphus cucullatus, and 20 other vertebrate species (Rijsdijk, Hume, Bunnik, Florens, Baider, Shapiro et al. (2009) Mid-Holocene vertebrate bone Concentration-Lagerstätte on oceanic island Mauritius provides a window into the ecosystem of the dodo (Raphus cucullatus). Quaternary Science Reviews 28: 14–24). Nine radiocarbon dates of bones statistically overlap and suggest mass mortality occurred between 4235 and 4100 cal. yr BP. The mortality period coincides with a widely recognized megadrought event. Our multidisciplinary investigations combining geological, paleontological and hydrological evidence suggests the lake was located in a dry coastal setting and had desiccated during this period. Oxygen isotope data from a Uranium-series dated stalagmite from Rodrigues, an island 560 km east of Mauritius, supports this scenario by showing frequently alternating dry and wet periods lasting for decades between 4122 and 2260 cal. yr BP.An extreme drought resulted in falling water-tables at MAS and elsewhere on the island, perhaps deprived these insular vertebrates of fresh water, which led to natural mass mortalities and possibly to extirpations. In spite of these events, all insular species survived until at least the seventeenth century, confirming their resistance to climatic extremes. Despite this, the generally exponential increase of combined human impacts on islands including loss of geodiversity, habitats, and stocks of fresh water, there will be less environmental safe-haven options for insular endemic and native vertebrates

Abstract: Durante a regeneração da floresta tropical, após perturbações naturais ou antrópicas, o banco de sementes do solo está envolvido no estabelecimento de grupos ecológicos e na restauração da riqueza de espécies lenhosas. Para a análise da composição de espécies do banco de sementes de um trecho de floresta Atlântica madura, no Sudeste do Brasil, foram coletadas 57 amostras de solo, distribuídas aleatoriamente em 2 ha, totalizando 28.500 cm³ de solo coletado. Durante um período de 17 meses germinaram 497 sementes, 65% distribuídas entre 0 e 2,5 cm de profundidade, totalizando 872 sementes/m². O banco de sementes dessa floresta caracterizou-se pela presença de dois componentes: o herbáceo, composto por 66 morfotipos, pertencentes a famílias ricas em espécies pioneiras; e o arbustivo-arbóreo, formado por 19 espécies, em sua maioria, pioneiras com diásporos menores que 1 mm de comprimento. Os resultados obtidos sugerem que, na floresta Atlântica montana, o banco de sementes pode ter importância no estabelecimento de espécies de árvores e arbustos pioneiros, componentes de grupos ecológicos envolvidos na regeneração da floresta após corte e queima. Após a abertura de clareiras naturais, o banco de sementes pode ser o responsável pelo estabelecimento de espécies de Melastomataceae, principal grupo de árvores e arbustos pioneiros observados nas clareiras. Soil seed bank of tropical forests is involved in the establishment of ecological groups and in woody species richness restoration during forest regeneration, after natural or antropic disturbances. In order to analyze the seed bank composition in a tropical montane forest, Southeastern Brazil, 57 soil samples were collected, inside a 2-hectare forest plot, representing 28,500 cm³ of collected soil. Along 17 months, 497 seeds germinated, 65% between 0 and 2.5 cm depth. They represented a density of 872 seeds/m². The seed bank analyzed is characterized as having two components: one composed by 66 herbaceous taxa, belonging to families with high richness of pioneer species; and another composed by 19 pioneer shrub and tree species, most of them with diaspores shorter than 1 mm length. The results found in the study site suggest that in the Atlantic montane forest soil seed bank can be important for the establishment of woody species, which form ecological groups involved in forest regeneration, following slash-and-burn. After treefall gaps, seed bank is probably responsible for the establishment of Melastomataceae species, the richest and more abundant group of pioneer species sampled in gaps.

Abstract: We describe the geographical variation in tree species composition across Amazonian forests and show how environmental conditions are associated with species turnover. Our analyses are based on 2023 forest inventory plots (1 ha) that provide abundance data for a total of 5188 tree species. Within-plot species composition reflected both local environmental conditions (especially soil nutrients and hydrology) and geographical regions. A broader-scale view of species turnover was obtained by interpolating the relative tree species abundances over Amazonia into 47,441 0.1-degree grid cells. Two main dimensions of spatial change in tree species composition were identified. The first was a gradient between western Amazonia at the Andean forelands (with young geology and relatively nutrient-rich soils) and central-eastern Amazonia associated with the Guiana and Brazilian Shields (with more ancient geology and poor soils). The second gradient was between the wet forests of the northwest and the drier forests in southern Amazonia. Isolines linking cells of similar composition crossed major Amazonian rivers, suggesting that tree species distributions are not limited by rivers. Even though some areas of relatively sharp species turnover were identified, mostly the tree species composition changed gradually over large extents, which does not support delimiting clear discrete biogeographic regions within Amazonia., (© 2024. Abstract: Amazonia's floodplain system is the largest and most biodiverse on Earth. Although forests are crucial to the ecological integrity of floodplains, our understanding of their species composition and how this may differ from surrounding forest types is still far too limited, particularly as changing inundation regimes begin to reshape floodplain tree communities and the critical ecosystem functions they underpin. Here we address this gap by taking a spatially explicit look at Amazonia-wide patterns of tree-species turnover and ecological specialization of the region's floodplain forests. We show that the majority of Amazonian tree species can inhabit floodplains, and about a sixth of Amazonian tree diversity is ecologically specialized on floodplains. The degree of specialization in floodplain communities is driven by regional flood patterns, with the most compositionally differentiated floodplain forests located centrally within the fluvial network and contingent on the most extraordinary flood magnitudes regionally. Our results provide a spatially explicit view of ecological specialization of floodplain forest communities and expose the need for whole-basin hydrological integrity to protect the Amazon's tree diversity and its function., (© 2024. Abstract: Trees structure the Earth's most biodiverse ecosystem, tropical forests. The vast number of tree species presents a formidable challenge to understanding these forests, including their response to environmental change, as very little is known about most tropical tree species. A focus on the common species may circumvent this challenge. Here we investigate abundance patterns of common tree species using inventory data on 1,003,805 trees with trunk diameters of at least 10 cm across 1,568 locations 1-6 in closed-canopy, structurally intact old-growth tropical forests in Africa, Amazonia and Southeast Asia. We estimate that 2.2%, 2.2% and 2.3% of species comprise 50% of the tropical trees in these regions, respectively. Extrapolating across all closed-canopy tropical forests, we estimate that just 1,053 species comprise half of Earth's 800 billion tropical trees with trunk diameters of at least 10 cm. Despite differing biogeographic, climatic and anthropogenic histories 7 , we find notably consistent patterns of common species and species abundance distributions across the continents. This suggests that fundamental mechanisms of tree community assembly may apply to all tropical forests. Resampling analyses show that the most common species are likely to belong to a manageable list of known species, enabling targeted efforts to understand their ecology. Although they do not detract from the importance of rare species, our results open new opportunities to understand the world's most diverse forests, including modelling their response to environmental change, by focusing on the common species that constitute the majority of their trees., (© 2024. Abstract: Using 2.046 botanically-inventoried tree plots across the largest tropical forest on Earth, we mapped tree species-diversity and tree species-richness at 0.1-degree resolution, and investigated drivers for diversity and richness. Using only location, stratified by forest type, as predictor, our spatial model, to the best of our knowledge, provides the most accurate map of tree diversity in Amazonia to date, explaining approximately 70% of the tree diversity and species-richness. Large soil-forest combinations determine a significant percentage of the variation in tree species-richness and tree alpha-diversity in Amazonian forest-plots. We suggest that the size and fragmentation of these systems drive their large-scale diversity patterns and hence local diversity. A model not using location but cumulative water deficit, tree density, and temperature seasonality explains 47% of the tree species-richness in the terra-firme forest in Amazonia. Over large areas across Amazonia, residuals of this relationship are small and poorly spatially structured, suggesting that much of the residual variation may be local. The Guyana Shield area has consistently negative residuals, showing that this area has lower tree species-richness than expected by our models. Abstract: Indigenous societies are known to have occupied the Amazon basin for more than 12,000 years, but the scale of their influence on Amazonian forests remains uncertain. We report the discovery, using LIDAR (light detection and ranging) information from across the basin, of 24 previously undetected pre-Columbian earthworks beneath the forest canopy. Modeled distribution and abundance of large-scale archaeological sites across Amazonia suggest that between 10,272 and 23,648 sites remain to be discovered and that most will be found in the southwest. We also identified 53 domesticated tree species significantly associated with earthwork occurrence probability, likely suggesting past management practices. Closed-canopy forests across Amazonia are likely to contain thousands of undiscovered archaeological sites around which pre-Columbian societies actively modified forests, a discovery that opens opportunities for better understanding the magnitude of ancient human influence on Amazonia and its current state.

Abstract: Herbarium collections are an important source of dated, identified and preserved DNA, whose use in comparative genomics and phylogeography can shed light on the emergence and evolutionary history of plant pathogens. Here, we reconstruct 13 historical genomes of the bacterial crop pathogen Xanthomonas citri pv. citri (Xci) from infected Citrus herbarium specimens. Following authentication based on ancient DNA damage patterns, we compare them with a large set of modern genomes to estimate their phylogenetic relationships, pathogenicity-associated gene content and several evolutionary parameters. Our results indicate that Xci originated in Southern Asia ~11,500 years ago (perhaps in relation to Neolithic climate change and the development of agriculture) and diversified during the beginning of the 13th century, after Citrus diversification and before spreading to the rest of the world (probably via human-driven expansion of citriculture through early East-West trade and colonization)., (© 2023. Abstract: Insular communities are particularly vulnerable to anthropogenic extinctions and introductions. Changes in composition of island frugivore communities may affect seed dispersal within the native plant community, risking ecological shifts and ultimately co-extinction cascades. Introduced species could potentially mitigate these risks by replacing ecological functions of extinct species, but conclusive evidence is lacking. Here, we investigate changes in plant-frugivore interactions involving frugivorous birds, mammals and reptiles in Mauritius, an oceanic island with an exceptionally well-specified frugivore community and well-described species introduction history. We demonstrate substantial losses of binary interaction partnerships (at the species level) resulting from native species extinctions, but also gains of equal numbers of novel interactions with introduced species, potentially supporting the idea that non-native species might compensate for lost seed dispersal. However, closer investigation of animal seed handling behaviour reveals that most interactions with seed dispersers are replaced by ecologically different interactions with seed predators. Abstract: In a time of rapid global change, the question of what determines patterns in species abundance distribution remains a priority for understanding the complex dynamics of ecosystems. The constrained maximization of information entropy provides a framework for the understanding of such complex systems dynamics by a quantitative analysis of important constraints via predictions using least biased probability distributions. We apply it to over two thousand hectares of Amazonian tree inventories across seven forest types and thirteen functional traits, representing major global axes of plant strategies. Results show that constraints formed by regional relative abundances of genera explain eight times more of local relative abundances than constraints based on directional selection for specific functional traits, although the latter does show clear signals of environmental dependency. These results provide a quantitative insight by inference from large-scale data using cross-disciplinary methods, furthering our understanding of ecological dynamics., (© 2023. The Author(s).)

40. Island Hopping through Urban Filters: Anthropogenic Habitats and Colonized Landscapes Alter Morphological and Performance Traits of an Invasive Amphibian.

Abstract: A prominent feature of the modern era is the increasing spread of invasive species, particularly within island and urban ecosystems, and these occurrences provide valuable natural experiments by which evolutionary and invasion hypotheses can be tested. In this study, we used the invasion route of guttural toads ( Sclerophrys gutturalis ) from natural-native and urban-native populations (Durban, South Africa) to their urban-invasive and natural-invasive populations (Mauritius and Réunion) to determine whether phenotypic changes that arose once the toads became urbanized in their native range have increased their invasive potential before they were transported (i.e., prior adaptation) or whether the observed changes are unique to the invasive populations. This urban/natural by native/invasive gradient allowed us to examine differences in guttural toad morphology (i.e., body size, hindlimb, and hindfoot length) and performance capacity (i.e., escape speed, endurance, and climbing ability) along their invasion route. Our findings indicate that invasive island populations have reduced body sizes, shorter limbs in relation to snout-vent length, decreased escape speeds, and decreased endurance capacities that are distinct from the native mainland populations (i.e., invasion-derived change). Thus, these characteristics did not likely arise directly from a pre-transport anthropogenic "filter" (i.e., urban-derived change). Climbing ability, however, did appear to originate within the urban-native range and was maintained within the invasive populations, thereby suggesting it may have been a prior adaptation that provided this species with an advantage during its establishment in urban areas and spread into natural forests. We discuss how this shift in climbing performance may be ecologically related to the success of urban and invasive guttural toad populations, as well as how it may have impacted other island-derived morphological and performance phenotypes.

Abstract: Over the past decade, ancient genomics has been used in the study of various pathogens. In this context, herbarium specimens provide a precious source of dated and preserved DNA material, enabling a better understanding of plant disease emergences and pathogen evolutionary history. We report here the first historical genome of a crop bacterial pathogen, Xanthomonas citri pv. citri (Xci), obtained from an infected herbarium specimen dating back to 1937. Comparing the 1937 genome within a large set of modern genomes, we reconstructed their phylogenetic relationships and estimated evolutionary parameters using Bayesian tip-calibration inferences. The arrival of Xci in the South West Indian Ocean islands was dated to the 19th century, probably linked to human migrations following slavery abolishment. We also assessed the metagenomic community of the herbarium specimen, showed its authenticity using DNA damage patterns, and investigated its genomic features including functional SNPs and gene content, with a focus on virulence factors., Competing Interests: The authors have declared that no competing interests exist.

Abstract: Background: Asiatic Citrus Canker, caused by Xanthomonas citri pv. citri, severely impacts citrus production worldwide and hampers international trade. Considerable regulatory procedures have been implemented to prevent the introduction and establishment of X. citri pv. citri into areas where it is not present. The effectiveness of this surveillance largely relies on the availability of specific and sensitive detection protocols. Although several PCR- or real-time PCR-based methods are available, most of them showed analytical specificity issues. Therefore, we developed new conventional and real-time quantitative PCR assays, which target a region identified by comparative genomic analyses, and compared them to existing protocols., Results: Our assays target the X. citri pv. citri XAC1051 gene that encodes for a putative transmembrane protein. The real-time PCR assay includes an internal plant control (5.8S rDNA) for validating the assay in the absence of target amplification. A receiver-operating characteristic approach was used in order to determine a reliable cycle cut-off for providing accurate qualitative results. Repeatability, reproducibility and transferability between real-time devices were demonstrated for this duplex qPCR assay (XAC1051-2qPCR). When challenged with an extensive collection of target and non-target strains, both assays displayed a high analytical sensitivity and specificity performance: LOD 95% = 754 CFU ml - 1 (15 cells per reaction), 100% inclusivity, 97.2% exclusivity for XAC1051-2qPCR; LOD 95% = 5234 CFU ml - 1 (105 cells per reaction), 100% exclusivity and inclusivity for the conventional PCR. Both assays can detect the target from naturally infected citrus fruit. Interestingly, XAC1051-2qPCR detected X. citri pv. citri from herbarium citrus samples. The new PCR-based assays displayed enhanced analytical sensitivity and specificity when compared with previously published PCR and real-time qPCR assays., Conclusions: We developed new valuable detection assays useful for routine diagnostics and surveillance of X. citri pv. citri in citrus material. Their reliability was evidenced through numerous trials on a wide range of bacterial strains and plant samples. Successful detection of the pathogen was achieved from both artificially and naturally infected plants, as well as from citrus herbarium samples, suggesting that these assays will have positive impact both for future applied and academic research on this bacterium.

Abstract: Amazonian forests are extraordinarily diverse, but the estimated species richness is very much debated. Here, we apply an ensemble of parametric estimators and a novel technique that includes conspecific spatial aggregation to an extended database of forest plots with up-to-date taxonomy. We show that the species abundance distribution of Amazonia is best approximated by a logseries with aggregated individuals, where aggregation increases with rarity. By averaging several methods to estimate total richness, we confirm that over 15,000 tree species are expected to occur in Amazonia. We also show that using ten times the number of plots would result in an increase to just ~50% of those 15,000 estimated species. To get a more complete sample of all tree species, rigorous field campaigns may be needed but the number of trees in Amazonia will remain an estimate for years to come.

Abstract: Tropical forests are known for their high diversity. Yet, forest patches do occur in the tropics where a single tree species is dominant. Such "monodominant" forests are known from all of the main tropical regions. For Amazonia, we sampled the occurrence of monodominance in a massive, basin-wide database of forest-inventory plots from the Amazon Tree Diversity Network (ATDN). Utilizing a simple defining metric of at least half of the trees ≥ 10 cm diameter belonging to one species, we found only a few occurrences of monodominance in Amazonia, and the phenomenon was not significantly linked to previously hypothesized life history traits such wood density, seed mass, ectomycorrhizal associations, or Rhizobium nodulation. In our analysis, coppicing (the formation of sprouts at the base of the tree or on roots) was the only trait significantly linked to monodominance. While at specific locales coppicing or ectomycorrhizal associations may confer a considerable advantage to a tree species and lead to its monodominance, very few species have these traits. Mining of the ATDN dataset suggests that monodominance is quite rare in Amazonia, and may be linked primarily to edaphic factors.

45. The role of endemic plants in Mauritian traditional medicine - Potential therapeutic benefits or placebo effect?

Abstract: Ethnopharmacological Relevance: The Mauritian endemic flora has been recorded to be used as medicines for nearly 300 years. Despite acceptance of these endemic plants among the local population, proper documentation of their therapeutic uses is scarce. This review aims at summarising documented traditional uses of Mauritian endemic species with existing scientific data of their alleged bioactivities, in a view to appeal for more stringent validations for their ethnomedicinal uses., Material and Methods: A comprehensive bibliographic investigation was carried out by analysing published books on ethnopharmacology and international peer-reviewed papers via scientific databases namely ScienceDirect and PubMed. The keywords "Mauritius endemic plants" and "Mauritius endemic medicinal plants" were used and articles published from 1980 to 2016 were considered. 675 works of which 12 articles were filtered which documented the ethnomedicinal uses and 22 articles reported the biological activities of Mauritian endemic plants. Only materials published in English or French language were included in the review. Available data on the usage of Mauritian endemic plants in traditional medicine and scientific investigation were related., Results and Discussion: We documented 87 taxa of Mauritian endemic plants for their medicinal value. Endemic plants are either used as part of complex herbal formulations or singly, and are prescribed by herbalists to mitigate a myriad of diseases from metabolic disorders, dermatological pathologies, arthritis to sexually transmissible diseases. However, these species have undergone a limited consistent evaluation to validate their purported ethnomedicinal claims. As the World Health Organization Traditional Medicine Strategy 2014-2023 emphasises on moving traditional medicine into mainstream medicine on an equally trusted footage, the re-evaluation and modernization of Mauritius cultural heritage become necessary., Conclusions: With a consumer-driven 'return to nature', scientific validation and valorization of the herbal remedies, including efficacy and safety are, therefore, important. This review reports the scarcity of research on validating the efficacy and safety of medicinal endemic plants. This calls for the use of optimised methodologies to investigate the claims of therapeutic effects resulting from the use of these traditional medicines., (Copyright © 2017 Elsevier B.V. Abstract: Species distribution models (SDMs) are widely used in ecology and conservation. Presence-only SDMs such as MaxEnt frequently use natural history collections (NHCs) as occurrence data, given their huge numbers and accessibility. NHCs are often spatially biased which may generate inaccuracies in SDMs. Here, we test how the distribution of NHCs and MaxEnt predictions relates to a spatial abundance model, based on a large plot dataset for Amazonian tree species, using inverse distance weighting (IDW). We also propose a new pipeline to deal with inconsistencies in NHCs and to limit the area of occupancy of the species. We found a significant but weak positive relationship between the distribution of NHCs and IDW for 66% of the species. The relationship between SDMs and IDW was also significant but weakly positive for 95% of the species, and sensitivity for both analyses was high. Furthermore, the pipeline removed half of the NHCs records. Presence-only SDM applications should consider this limitation, especially for large biodiversity assessments projects, when they are automatically generated without subsequent checking. Our pipeline provides a conservative estimate of a species' area of occupancy, within an area slightly larger than its extent of occurrence, compatible to e.g. IUCN red list assessments.

47. Diagnostics, taxonomy, nomenclature and distribution of perennial Sesuvium (Aizoaceae) in Africa.

Abstract: The taxonomy of perennial Sesuvium species in Africa has been poorly investigated until now. Previously five perennial species of Sesuvium were recognised in Africa ( S. congense , S. crithmoides , S. mesembryanthemoides, S. portulacastrum , and S. sesuvioides ). Based on the differing number of stamens, S. ayresii is accepted here as being distinct from S. portulacastrum . Field observations in Angola also led the authors to conclude that S. crystallinum and S. mesembryanthemoides are conspecific with S. crithmoides . A new subspecies, Sesuvium portulacastrum subsp. persoonii, is described from West Africa (Cape Verde, Gambia, Guinea-Bissau, Mauritania, Senegal). The molecular phylogeny indicates the position of S. portulacastrum subsp. persoonii within the "American lineage" as a part of the Sesuvium portulacastrum complex which needs further studies. A diagnostic key and taxonomic notes are provided for the six perennial species of Sesuvium found in Africa and recognised by the authors ( S. ayresii , S. congense , S. crithmoides , S. portulacastrum subsp. portulacastrum, S. portulacastrum subsp. persoonii, S. verrucosum and the facultatively short-lived S. sesuvioides ). The distribution of S. crithmoides , previously considered to be endemic to Angola, is now confirmed for the seashores of Republic of Congo and DR Congo. The American species S. verrucosum is reported for the first time for Africa (the Macaronesian islands: Cape Verde and the Canaries). It is locally naturalised in Gran Canaria, being a potentially invasive species. These findings as well as new records of S. verrucosum from Asia and the Pacific Islands confirm its proneness to transcontinental introduction. Lectotypes of S. brevifolium , S. crithmoides , S. crystallinum and S. mesembryanthemoides are selected. The seed micromorphology and anatomy of the perennial African species is studied. Compared to the seeds of some annual African Sesuvium investigated earlier, those of perennial species are smooth or slightly alveolate. The aril is one-layered and parenchymatous in all species and usually tightly covers the seed. The aril detachments from the seed coat that form a white stripe near the cotyledon area easily distinguish S. verrucosum from other species under study.

Abstract: Estimates of extinction risk for Amazonian plant and animal species are rare and not often incorporated into land-use policy and conservation planning. We overlay spatial distribution models with historical and projected deforestation to show that at least 36% and up to 57% of all Amazonian tree species are likely to qualify as globally threatened under International Union for Conservation of Nature (IUCN) Red List criteria. If confirmed, these results would increase the number of threatened plant species on Earth by 22%. We show that the trends observed in Amazonia apply to trees throughout the tropics, and we predict that most of the world's >40,000 tropical tree species now qualify as globally threatened. A gap analysis suggests that existing Amazonian protected areas and indigenous territories will protect viable populations of most threatened species if these areas suffer no further degradation, highlighting the key roles that protected areas, indigenous peoples, and improved governance can play in preventing large-scale extinctions in the tropics in this century.

Abstract: Ficus subsection Urostigma as currently circumscribed contains 27 species, distributed in Africa, Asia, Australia and the Pacific, and is of key importance to understand the origin and evolution of Ficus and the fig-wasp mutualism. The species of subsection Urostigma are very variable in morphological characters and exhibit a wide range of often partly overlapping distributions, which makes identification often difficult. The systematic classification within and between this subsection and others is problematic, e.g., it is still unclear where to classify F. amplissima and F. rumphii. To clarify the circumscription of subsection Urostigma, a phylogenetic reconstruction based on four nuclear DNA markers (ITS, ETS, G3pdh, and ncpGS) combined with morphology and leaf anatomy is conducted. The phylogenetic tree based on the combined datasets shows that F. madagascariensis, a Madagascan species, is sister to the remainder of subsect. Urostigma. Ficus amplissima and F. rumphii, formerly constituting sect. Leucogyne, appear to be imbedded in subsect. Conosycea. The result of the phylogenetic analysis necessitates nomenclatural adjustments. A new classification of Ficus subsection Urostigma is presented along with the morphological and leaf anatomical apomorphies typical for the clades. Two new species are described ─ one in subsect. Urostigma, the other in Conosycea. One variety is raised to species level.

50. Syzygiumpyneei (Myrtaceae), a new critically endangered endemic species from Mauritius.

Abstract: A new species of Syzygium Gaertn. (Myrtaceae), Syzygiumpyneei Byng, V. Florens & Baider, is described from Mondrain Reserve on the island of Mauritius. This species is endemic to the island and differs from any other species by its combination of cauliflory, relatively large flowers, light green to cream hypanthium, light pink stamens, short thick petioles, coriaceous leaves and round, cuneate or sub-cordate to cordate leaf bases. Syzygiumpyneei Byng, V. Florens & Baider is known from only two individuals from the type locality and merits the conservation status of Critically Endangered (CR C2a(i,ii); D).
