Describing the structure and dynamics of hybrid zones has important consequences for our understanding of lineage diversification. Herbarium collections constitute an extensive, though often underutilized, morphological resource that can potentially be leveraged to identify and describe hybrid zones. We demonstrate the use of herbarium collections to describe the structure of a hybrid zone between two North American columbines, Aquilegia flavescens S. Watson and A. formosa Fisch. ex DC. Hybrid indices were calculated from floral morphology measurements and mapped using geolocation data, revealing an extensive and consistent pattern of floral intermediacy in several contact zones. Population phenotype samples from contact zones corroborate these findings and strongly suggest introgression. At one locality with a confirmed hybrid population, floral phenotypes show clinal variation in parental-type morphology along an elevational gradient, in the direction predicted by the divergent elevational distributions of these taxa. We argue that these patterns together reflect a habitat-associated mosaic hybrid zone, consistent with divergent ecological selection maintaining the structure of the hybrid zone.

Although hundreds of plant lineages have independently evolved dioecy (that is, separation of the sexes), the underlying genetic basis remains largely elusive1. Here we show that diverse poplar species carry partial duplicates of the ARABIDOPSIS RESPONSE REGULATOR 17 (ARR17) orthologue in the male-specific region of the Y chromosome. These duplicates give rise to small RNAs apparently causing male-specific DNA methylation and silencing of the ARR17 gene. CRISPR-Cas9-induced mutations demonstrate that ARR17 functions as a sex switch, triggering female development when on and male development when off. Despite repeated turnover events, including a transition from the XY system to a ZW system, the sex-specific regulation of ARR17 is conserved across the poplar genus and probably beyond. Our data reveal how a single-gene-based mechanism of dioecy can enable highly dynamic sex-linked regions and contribute to maintaining recombination and integrity of sex chromosomes.

A feature of biodiversity is the abundance of curves displayed by organs and organisms. Curvature is a widespread, convergent trait that has important ecological and evolutionary implications. In pollination ecology, the curvature of flowers and pollinator mouthparts (e.g. hummingbird bills) along the dorsiventral plane has been associated with specialization, competition, and species co-existence. Six methods have historically been used to measure curvature in pollination systems; we provide a solution to this inconsistency by defining curvature using well-established concepts from differential geometry. Intuitively, curvature is the degree to which a line is not straight, but more formally, it is the rate at which the tangent of a curve changes direction with respect to arc length. Here, we establish a protocol wherein a line is fitted against landmarks placed on an image of a curved organ or organism, then curvature is computed at many points along the fitted line and the sum taken. The protocol is demonstrated by studying the development of nectar spur curvature in the flowering plant genus Epimedium (Berberidaceae). By clarifying the definition of curvature, our aim is to make the language of comparative morphology more precise and broadly applicable to capture other curved structures in nature.

Summary When the endemic plant species of St Helena are ordered according to their increasing taxonomic isolation, their corresponding ‘sister groups’ show a ‘relictual series’ of increasing geographical disjunction. This is best explained by progressive extinction and evolution in continental areas rather than by particularly high rates of evolutionary change on the island (i.e. the taxonomically isolated endemics are ancient relicts). Few of the supposed trends of oceanic island evolution are convincingly evident in the flora of St Helena. St Helena was formed in the Miocene, and it is likely that the relict genera colonized St Helena from Southern Africa before the wet forest flora in this area largely disappeared as the climate deteriorated from the late Miocene onwards.

The extinction of species before they are discovered and named (dark extinction, DE) is widely inferred as a significant part of species loss in the ‘pre-taxonomic’ period (approx. 1500–1800 CE) and, to some extent, in the ‘taxonomic period’ (approx. 1800–present) as well. The discovery of oceanic islands and other pristine habitats by European navigators and the consequent introduction of destructive mammals, such as rats and goats, started a process of anthropogenic extinction. Much ecosystem change happened before systematic scientific recording, so has led to DE. Statistical methods are available to robustly estimate DE in the ‘taxonomic period’. For the ‘pre-taxonomic period’, simple extrapolation can be used. The application of these techniques to world birds, for example, suggests that approximately 56 DEs occurred in the ‘taxonomic period’ (1800–present) and approximately 180 in the ‘pre-taxonomic period’ (1500–1800). Targeting collection activities in extinction hotspots, to make sure organisms are represented in collections before their extinction, is one way of reducing the number of extinct species without a physical record (providing that collection efforts do not themselves contribute to species extinction).

International audience; Whole-genome sequencing of non-model organisms is now widely accessible and has allowed a range of questions in the field of molecular ecology to be investigated with greater power. However, some genomic regions that are of high biological interest remain problematic for assembly and data-handling. Three such regions are the major histocompatibility complex (MHC), sex-determining regions (SDRs) and the plant self-incompatibility locus (S-locus). Using these as examples, we illustrate the challenges of both assembling and resequencing these highly polymorphic regions and how bioinformatic and technological developments are enabling new approaches to their study. Mapping short-read sequences against multiple alternative references improves genotyping comprehensiveness at the S-locus thereby contributing to more accurate assessments of allelic frequencies. Long-read sequencing, producing reads of several tens to hundreds of kilobase pairs in length, facilitates the assembly of such regions as single sequences can span the multiple duplicated gene copies of the MHC region, and sequence through repetitive stretches and translocations in SDRs and S-locus haplotypes. These advances are adding value to short-read genome resequencing approaches by allowing, for example, more accurate haplotype phasing across longer regions. Finally, we assessed further technical improvements, such as nanopore adaptive sequencing and bioinformatic tools using pangenomes, which have the potential to further expand our knowledge of a number of genomic regions that remain challenging to study with classical resequencing approaches.

Premise The family Salicaceae has proved taxonomically challenging, especially in the genus Salix, which is speciose and features frequent hybridization and polyploidy. Past efforts to reconstruct the phylogeny with molecular barcodes have failed to resolve the species relationships of many sections of the genus. Methods We used the wealth of sequence data in the family to design sequence capture probes to target regions of 300-1200 bp of exonic regions of 972 genes. Results We recovered sequence data for nearly all of the targeted genes in three species of Populus and three species of Salix. We present a species tree, discuss concordance among gene trees, and present population genomic summary statistics for these loci. Conclusions Our sequence capture array has extremely high capture efficiency within the genera Populus and Salix, resulting in abundant phylogenetic information. Additionally, these loci show promise for population genomic studies.

A well-established hypothesis for the evolution of dioecy involves two genes linked at a sex-determining region (SDR). Recently there has been increased interest in possible single gene sex determination. Work in Populus has finally provided direct experimental evidence for single gene sex determination in plants using CRISPR-Cas9 to knock out a single gene and convert individuals from female to male. In poplar, the feminizing factor popARR17 acts as a "master regulator", analogous to the mammalian masculinizing factor SRY. The production of fully functional males from females by a simple single gene knockout is experimental evidence that an antagonistic male-determining factor does not exist in Populus. Mammals have a "default sex" (female), as do poplar trees (Populus), although the default sex in poplars is male. The occurrence of single gene sex determination with a default sex may be much commoner in plants than hitherto expected, especially when dioecy evolved via monoecy. The master regulator does not even need to be at the SDR (although it may be). In most poplars the feminizing factor popARR17 is not at the SDR, but instead a negative regulator of it. So far there is little information on how high-level regulators are connected to floral phenotype. A model is presented of how sex-determining genes could lead to different floral morphologies via MADS-box floral developmental genes.

Curculionid beetles associated with willow (Salix spp.) were surveyed at 42 sites across Europe, from Greece (lat. 38.8 °N) to arctic Norway (lat. 69.7 °N). DNA sequence data provide additional verification of identifications and geographic clustering. In all, 73 curculionid species were collected from willows, of which seven were particularly abundant. The most widespread species were: Acalyptus carpini Fabricius, 1793 at 15 sites; Tachyerges stigma Germar, 1821 at 13 sites; Phyllobius oblongus (Linnaeus, 1758) at 11 sites; Phyllobius maculicornis Germar, 1824 at 10 sites; and Archarius salicivorus (Paykull, 1792), Melanapion minimum (Herbst, 1797), and Phyllobius cf. pyri (Linnaeus, 1758) all at nine sites. The mean number of curculionid species collected on willow at each site was 5.5 (range 0-14). Compared to chrysomelids, curculionids were richer in species but the species had relatively low average abundance. Widespread curculionid species appear to have scattered and patchy observed distributions with limited geographical structuring in our data. However, deeper sampling (e.g. over multiple seasons and years), would give a better indication of distribution, and may increase apparent geographical structuring. There is some site-to-site variation in colour in a few taxa, but little notable size variation. DNA barcoding, performed on some of the more common species, provides clear species clusters and definitive separation of the taxonomically more challenging species, as well as some interesting geographic insights. Our northernmost sample of Phyllobius oblongus is unique in clustering with Canadian samples of this species. On the other hand, our samples of Acalyptus carpini cluster with European samples and are distinct from a separate Canadian cluster of this species. We provide the first available DNA sequences for Phyllobius thalassinus Gyllenhal, 1834 (Hungary).

Plant reproductive development from the first appearance of reproductively committed axes through to floral maturation requires massive and rapid remarshalling of gene expression. In dioecious species such as poplar this is further complicated by divergent male and female developmental programs. We used seven time points in male and female balsam poplar (Populus balsamifera L.) buds and catkins representing the full annual flowering cycle, to elucidate the effects of time and sex on gene expression during reproductive development. Time (developmental stage) is dominant in patterning gene expression with the effect of sex nested within this. Here, we find (1) evidence for five successive waves of alterations to the chromatin landscape which may be important in setting the overall reproductive trajectory, regardless of sex. (2) Each individual developmental stage is further characterized by marked sex-differential gene expression. (3) Consistent sexually differentiated gene expression regardless of developmental stage reveal candidates for high-level regulators of sex and include the female-specific poplar ARR17 homologue. There is also consistent male-biased expression of the MADS-box genes PISTILLATA and APETALA3. Our work provides insights into expression trajectories shaping reproductive development, its potential underlying mechanisms, and sex-specific translation of the genome information into reproductive structures in balsam poplar.

Lathyrus odoratus (sweet pea) is an ornamental plant with exceptional floral scent, previously used as an experimental organism in the early development of Mendelian genetics. However, its terpene synthases (TPSs), which act as metabolic gatekeepers in the biosynthesis of volatile terpenoids, remain to be characterized. Auto-Headspace Solid-phase Microextraction/Gas chromatography–mass spectrometry analysis of floral volatile terpene constituents from seven sweet pea cultivars identified α-bergamotene, linalool, (−)-α-cubebene, geraniol, β-caryophyllene and β-sesquiphellandrene as the dominant compounds. RNA sequencing was performed to profile the transcriptome of L. odoratus flowers. Bioinformatic analysis identified eight TPS genes (acronymed as LoTPS) that were successfully cloned, heterologously expressed and functionally analyzed. LoTPS4 and LoTPS7, belonging to the TPS-b clade, biochemically catalyzed the formation of monoterpenes and sesquiterpenes. LoTPS3 and LoTPS8, placed in the TPS-a clade, also generated monoterpenes and sesquiterpenes, while LoTPS12 belonging to the TPS-g clade showed linalool/nerolidol synthase activity. Notably, biochemical assays of the recombinant LoTPS proteins revealed their catalytic promiscuity, and the enzymatic products were basically consistent with major volatile compounds released from sweet pea flowers. The data from our study lay the foundation for the chemical ecology, molecular genetics and biotechnological improvement of sweet pea and other legumes (Fabaceae).

The flora of the island of St Helena provides an amplified system for the study of extinction by reason of the island’s high endemism, small size, vulnerable biota, length of time of severe disturbance (since 1502) and severity of threats. Endemic plants have been eliminated from 96.5% of St Helena by habitat loss. There are eight recorded extinctions in the vascular flora since 1771 giving an extinction rate of 581 extinctions per million species per year (E/MSY). This is considerably higher than background extinction rates, variously estimated at 1 or 0.1 E/MSY. We have no information for plant extinctions prior to 1771 but applying the same extinction rate to the period 1502 to 1771 suggests that there may be around ten unrecorded historical extinctions. We use census data and population decline estimates to project likely extinction forward in time. The projected overall extinction rate for the next 200 years is somewhat higher at 625 E/MSY. However, our data predict an extinction crunch in the next 50 years with 4 species out of the remaining 48 likely to become extinct during this period. It is interesting that during a period when the native plant areas dropped to 3.5% of the original, the extinction rate appears to have remained shallowly linear with under 30% of the endemic flora becoming extinct.

Commidendrum robustum (Roxb.) DC. (St Helena gumwood) and C. rugosum (Dryand.) DC. (St Helena scrubwood) are ecologically important, endemic woody Asteraceae from the isolated South Atlantic island of St Helena. Once very abundant, they now exist in sparse fragmented populations due to 500 years of environmental destruction. They are sister taxa that evolved on the island and are reported to hybridise. Commidendrum rugosum has a saucer-like erect capitulum, whereas C. robustum has a somewhat globular hanging capitulum. Using daytime timelapse photography to follow capitula through their life cycle, we found that C. rugosum appears to be myophilous, visited largely by flies (including the endemic syrphid, Sphaerophoria beattiei Doesburg & Doesburg) and occasionally by Lepidoptera. Commidendrum robustum, on the other hand, although visited by flies, strongly attracts moths (especially noted at the Millennium Forest site). Our data suggest that moth visits may reduce visits from flies due to the sensitivity of flies to interference by other insects. We conclude that C. robustum may have a mixed syndrome of myophily/phalaenophily and that there is apparently some divergence of the pollination niche between the two species. Its potential in attracting moths, coupled with its former abundance, suggests that it may have been a major food source for adults of the numerous endemic moths. Pollinator activity was measured by insect visitation rates (mean visits per capitulum per day, V) and insect residence time (mean pollinator kiloseconds per capitulum per day, R). Both are higher for C. robustum (C. rugosum, V = 16.4, R = 3.101; C. robustum, V = 34.0, R = 8.274), reflecting the abundance of moths on the capitula at the Millennium Forest site. The conservation implications of the pollination mode are that: (1) there is considerable pollinator activity on the capitula and pollination is not currently a limiting factor for plant reproduction; (2) gene exchange between geographically-isolated populations of C. rugosum is likely to be minimal due to the apparent reliance of the species for pollination on small flies (especially Sphaerophoria beattiei), which are believed to be not effective as pollinators over long distances (> 1 km). A possible exception is the strong-flying drone-fly, Eristalis tenax Linn. which, although not as abundant as Sphaerophoria, does visit the flowers; (3) there is considerable overlap between the two species in flower visitors and interspecific pollen transfer is possible where the two species grow intermixed (which has potential positive and negative implications for species survival).

Is interspecific hybridization an ordinary part of species biology? And if so, how evolutionarily important is it? These questions have been discussed in the botanical literature, in one form or another, at least since J.P. Lotsy early in the last century. He coined the term syngameon, now defined as "a group of otherwise distinct species interconnected by limited gene exchange, i.e. the most inclusive interbreeding evolutionary unit" (Suarez-Gonzalez, Lexer, & Cronk, Biology Letters, 14, 20170688, ). North American poplars (Populus, Salicaceae) form one such syngameon. In this issue of Molecular Ecology, a new study (Chhatre, Evans, DiFazio, & Keller, Molecular Ecology, 27, ) uses three species from the North American poplar syngameon to tackle the twin issues of (a) the extent of gene exchange and (b) the significance of this gene exchange to the biology of these trees. They demonstrate that a hybrid zone exists where the ranges of Populus angustifolia and Populus balsamifera overlap in the Rocky Mountains, and postulate that this hybridization may facilitate population survival at the range edges. Indeed, the authors show that a remarkable number of loci are introgressing under selection. Very remarkably, they detect additional hybridity (making a trihybrid zone) with Populus trichocarpa (a species that does not occur in the area). Intriguingly, there is some genomic evidence of ancient introgression events. This suggests a model of episodic species divergence and hybridization, in which the syngameon is dynamic and behaving as a supraspecific metapopulation over geological time.

The hooded (hdd) floral mutant of sweet pea (Lathyrus odoratus L.) is apparently caused by loss of function of the floral developmental gene CYCLOIDEA (CYC). It has a concavely folded dorsal petal ...

The classic A1 locus in sweet pea (Lathyrus odoratus) was investigated by Bateson, Punnett, and Saunders in the early 20th century history of Mendelian genetics. The mutation, in the form of the pink and white cultivar ‘Painted Lady’, is known from the 18th century. We show that this locus is associated with a single base pair mutation (332 G/A) in the flavonoid 3′,5′-hydroxylase (F3′5′H) gene. This results in an amino acid change (111 glycine/aspartic acid) in the conserved substrate recognition site 1 of the enzyme. The mutant flower lacks the blue pigment delphinidin and is thus pink and white, rather than purple and blue as in the wild-type. This single amino acid change at a functionally important site appears to convert the enzyme from primary F3′5′H activity to a relatively efficient F3′H, as suggested by heterologous transformation into Arabidopsis PAP1D (a mutant line that produces anthocyanin constitutively).

In June of 1905 the pioneer ecologist John W. Harshberger visited Bermuda to investigate sand dune plants, survey the main plant formations and collect herbarium specimens. His specimens and observations are of significant value as a baseline to understand the extraordinary ecological change due to plant invasion that the island has experienced over the last 100 years. His observations on the vegetation types of Bermuda are contained in a six-page summary of a talk that he gave to the Academy of Natural Sciences of Philadelphia. He divided the terrestrial vegetation of the island into eight types. While five of these, mangrove swamp, salt marsh, brackish marsh, cliff rock, and sand dune, have vegetation that is lightly invaded and still recognizable from his descriptions, three others, cedar forest, limestone sinks forest, and scrub, have been altered by invasive plants beyond recognition except in a few small nature reserves that are actively managed against invasives. The seed rain from the introduced starling feeding on the fruits of invasive plants is heavy and ubiquitous. Any conservation of terrestrial vegetation now requires weeding against invasives in perpetuity, a “conservation treadmill” that needs to be budgeted for and carefully applied if conservation is to succeed.

The hooded (hdd) floral mutant of Lathyrus odoratus L. (sweet pea) has a concave standard petal compared with the flat standard petal of the wild type. This trait was used by Bateson, Punnett, and Saunders in early studies of Mendelian inheritance (c.1905). Here we provide four lines of evidence that this phenotype results from a mutation in the CYCLOIDEA2 (CYC2) gene. (i) CYC2 is expressed in the standard petals of wild-type L. odoratus, whereas the same methods fail to detect expression in hdd plants. (ii) Genomic sequencing reveals that the CYC2 gene sequence of hdd plants is truncated at the TCP box and likely nonfunctional. (iii) In a population of 118 plants, the hdd phenotype cosegregated with the mutant allele of CYC2 without exception. (iv) CYC2 is known to act as a dorsal petal identity gene. Consistent with this, the standard petal in hdd flowers has the epidermal and pigment characteristics of wing petals, indicating that the hdd mutation results in a shift in dorsiventral petal-type identity. We conclude that the mutation in CYC2 is responsible for the hdd phenotype, and is therefore the L. odoratus equivalent of the lobed standard (lst1) mutant in Pisum.

Wildflower seeds are routinely spread along highways and thoroughfares throughout North America as part of federal beautification policy, but the genetic effect of the introduction of these cultivated populations on wild populations of the same species is unknown. Interbreeding may occur between these seeded and wild populations, resulting in several possible outcomes. Here we sample 187 individuals in 12 matched pairs of neighboring wild and seeded populations of the Texas bluebonnet (Lupinus texensis), a species popular in commercially available wildflower seed mixes used by both the Texas Department of Transportation and the public. We use genotyping by sequencing to identify 11741 genome-wide single nucleotide polymorphisms, as well as a smaller number of SNPs from the chloroplast genome, to analyze population structure and genetic diversity within and between the populations. We find a striking lack of population structure both between wild and seeded populations and amongst wild populations. STRUCTURE analyses indicate that all populations are apparently panmictic. This pattern may be explained by extensive swamping of wild populations by seeded germplasm and increased dispersal of semi-domesticated seed across this species' core native range by humans. We discuss the possible negative and positive ramifications of homogenization on the evolutionary future of this popular wildflower species.

Plant-microbe interactions impact ecosystem function through nutrient cycling, community interactions, and individual costs/benefits to the organisms involved. However, information on the establishment, diversity, and function of plant-microbe interactions remains limited, especially for non-vascular plants. We hypothesized that variation in the environment and sex of a host plant, impact the composition and diversity of associated microbial communities. To test this hypothesis, we characterized the bacteriome of the non-vascular plant, Marchantia inflexa, in both males and females across multiple habitats by targeted sequencing of the bacterial 16S rRNA gene. We describe the bacteriome for M. inflexa, and find that it is abundant and diverse, showing some similarities with other non-vascular plant lineages. Using these data, we detected a habitat specific component of the bacteriome, and sex differences in the bacteriome under common garden conditions. On the basis of known microbial functions, our analyses suggest that the specific taxonomic assemblages of bacteria detected in particular habitat types may serve functional roles; allowing plants to better acclimate to their local environment, and that sex differences in the bacteriome may correspond to subtle differences in the physiology and morphology of the sexes. Our initial characterization of variation in bacteriome composition of this tropical liverwort lineage provides valuable information for better understanding the patterns of plant-microbe interactions across land plants.

We developed and characterized microsatellite markers for the genus Lotus, a large genus of leguminous plants containing many endemic species of conservation interest. The marker system was then used to survey patterns of population genetic variation of Lotus sessilifolius, a Canary Island endemic occurring on four islands (La Palma, El Hierro, La Gomera and Tenerife) with the aim of determining whether any of its populations are worthy of special conservation because of genetic distinctiveness. We found strong differentiation between populations with conspicuous geographical signal revealed by population clustering. Generally, populations from each island grouped together. A very striking exception to this pattern is a single population from Tenerife (Tejina-Milan: Anaga Peninsula), which is separated from other Tenerife populations by both genetic clustering and a STRUCTURE analysis, and also shows signs of inbreeding. The genetic distinctiveness of this population deserves especial conservation attention, and may be related to the ancient geological history of the Anaga Peninsula. Importantly, this investigation sets the stage for conservation genetics research in other highly threatened species in the same genus.

The evolution of sexual dimorphism and expansion of sex chromosomes are both driven through sexual conflict, arising from differing fitness optima between males and females. Here, we pair work in poplar (Populus) describing one of the smallest sex-determining regions known thus far in complex eukaryotes (~100 kbp) with comprehensive tests for sexual dimorphism using >1300 individuals from two Populus species and assessing 96 non-reproductive functional traits. Against expectation, we found sexual homomorphism (no non-reproductive trait differences between the sexes), suggesting that gender is functionally neutral with respect to non-reproductive features that affect plant survival and fitness. Combined with a small sex-determining region, we infer that sexual conflict may be effectively stymied or non-existent within these taxa. Both sexual homomorphism and the small sex-determining region occur against a background of strong environmental selection and local adaptation in Populus. This presents a powerful hypothesis for the evolution of dioecious species. Here, we suggest that environmental selection may be sufficient to suppress and stymy sexual conflict if it acts orthogonal to sexual selection, thereby placing limitations on the evolution of sexual dimorphism and genomic expansion of sex chromosomes.

Occurrence patterns of chrysomelid beetles (Coleoptera: Chrysomelidae), associated with willow (Salix spp.) at 42 sites across Europe, have previously been described. The sites form a transect from Greece (lat. 38.8 °N) to arctic Norway (lat. 69.7 °N). This paper reports additional records and the results of DNA sequencing in certain genera. Examination of further collections from the transect has added 13 species in the genera Aphthona, Chrysomela, Cryptocephalus, Epitrix, Galerucella (2 spp.), Gonioctena, Phyllotreta (2 spp.), Pachybrachis (3 spp.) and Syneta. We also report the sequencing of the DNA regions cytochrome oxidase 1 (CO1) and cytochrome B (cytB) for a number of samples in the genera Plagiodera, Chrysomela, Gonioctena, Phratora, Galerucella and Crepidodera. The cytB sequences are the first available for some of these taxa. The DNA barcoding largely confirmed previous identifications but allowed a small number of re-assignments between related species. Most notably, however, it was evident that the southernmost material (Greece and Bulgaria) of specimens, previously treated as Crepidodera aurata sens. lat., belonged to a distinctive molecular cluster. Morphological re-examination revealed these to be C. nigricoxis Allard, 1878. This is an example of how morphotaxonomy and DNA barcoding can work iteratively to refine identification. Our sequences for C. nigricoxis appear to be the first available for this taxon. Finally, there is little geographic structure evident, even in widely dispersed species.

We present a draft genome assembly for the tropical liverwort, Marchantia inflexa, which adds to a growing body of genomic resources for bryophytes and provides an important perspective on the evolution and diversification of land plants. We specifically address questions related to sex chromosome evolution, sexual dimorphisms, and the genomic underpinnings of dehydration tolerance. This assembly leveraged the recently published genome of related liverwort, M. polymorpha, to improve scaffolding and annotation, aid in the identification of sex-linked sequences, and quantify patterns of sequence differentiation within Marchantia. We find that genes on sex chromosomes are under greater diversifying selection than autosomal and organellar genes. Interestingly, this is driven primarily by divergence of male-specific genes, while divergence of other sex-linked genes is similar to autosomal genes. Through analysis of sex-specific read coverage, we identify and validate genetic sex markers for M. inflexa, which will enable diagnosis of sex for non-reproductive individuals. To investigate dehydration tolerance, we capitalized on a difference between genetic lines, which allowed us to identify multiple dehydration associated genes two of which were sex-linked, suggesting that dehydration tolerance may be impacted by sex-specific genes.

Natural hybrid zones in forest trees provide systems to study the transfer of adaptive genetic variation by introgression. Previous landscape genomic studies in Populus trichocarpa, a keystone tree species, indicated genomic footprints of admixture with its sister species Populus balsamifera and identified candidate genes for local adaptation. Here, we explored the patterns of introgression and signals of local adaptation in P. trichocarpa and P. balsamifera, employing genome resequencing data from three chromosomes in pure species and admixed individuals from wild populations. Local ancestry analysis in admixed P. trichocarpa revealed a telomeric region in chromosome 15 with P. balsamifera ancestry, containing several candidate genes for local adaptation. Genomic analyses revealed signals of selection in certain genes in this region (e.g. PRR5, COMT1), and functional analyses based on gene expression variation and correlations with adaptive phenotypes suggest distinct functions of the introgressed alleles. In contrast, a block of genes in chromosome 12 paralogous to the introgressed region showed no signs of introgression or signatures of selection. We hypothesize that the introgressed region in chromosome 15 has introduced modular or cassette-like variation into P. trichocarpa. These linked adaptive mutations are associated with a block of genes in chromosome 15 that appear to have undergone neo- or subfunctionalization relative to paralogs in a duplicated region on chromosome 12 that show no signatures of adaptive variation. The association between P. balsamifera introgressed alleles with the expression of adaptive traits in P. trichocarpa supports the hypothesis that this is a case of adaptive introgression in an ecologically important foundation species.

Wet tropical forests are among the most diverse ecosystems on Earth and can host several hundreds of tree species per hectare. To maintain such diversity, the community must contain large numbers of relatively rare species rather than be dominated by a few very common trees, as is often the case in temperate forests. Explaining the mechanisms preventing dominance by common species has been a major task of tropical forest ecology. One of the most promising mechanisms is negative density dependence (NDD) of tree abundance driven by pests, including fungal diseases (‘pest pressure’). NDD entails that the chance of survival of a sapling increases with the distance from a mature tree of the same species, thus preventing species from becoming locally dominant. Curiously, the strength of NDD is negatively correlated with abundance, meaning that tree species that are more common generally show weaker NDD (Comita et al. 2010). Interactions between plants and soil pathogens have been shown to play an important role in NDD (Klironomos 2002), and rare species are apparently more strongly affected (Mangan et al. 2010). However, the genetic mechanisms underlying this phenomenon have remained obscure. In this issue of Molecular Ecology, Marden et al. (2017) suggest that reduced diversity of the genes involved in pathogen recognition (Resistance genes or R genes) could explain why NDD is stronger in locally rare species.

We report the investigation of an Aquilegia flavescens × A. formosa population in British Columbia that is disjunct from its parents—the latter species is present locally but ecologically separated, while the former is entirely absent. To confirm hybridity, we used multivariate analysis of floral characters of field-sampled populations to ordinate phenotypes of putative hybrids in relation to those of the parental species. Microsatellite genotypes at 11 loci from 72 parental-type and putative hybrid individuals were analysed to assess evidence for admixture. Maternally inherited plastid sequences were analysed to infer the direction of hybridization and test hypotheses on the origin of the orphan hybrid population. Plants from the orphan hybrid population are on average intermediate between typical A. formosa and A. flavescens for most phenotypes examined and show evidence of genetic admixture. This population lies beyond the range of A. flavescens, but within the range of A. formosa. No pure A. flavescens individuals were observed in the vicinity, nor is this species known to occur within 200 km of the site. The hybrids share a plastid haplotype with local A. formosa populations. Alternative explanations for this pattern are evaluated. While we cannot rule out long-distance pollen dispersal followed by proliferation of hybrid genotypes, we consider the spread of an A. formosa plastid during genetic swamping of a historical A. flavescens population to be more parsimonious., The outcomes of natural hybridization are incredibly varied, ranging from hybrid speciation to extinction of parental taxa. This research describes the investigation of an ‘orphan’ hybrid population between Aquilegia formosa and Aquilegia flavescens, two western North American taxa, in which the latter species is absent both locally and regionally. We present analyses of floral morphology, nuclear admixture and maternally inherited plastid sequence to confirm hybridity and discuss possible origin scenarios. We suggest that A. flavescens may have formerly occupied the region and became extirpated through genetic assimilation by its congener.

All land plants so far examined use DNA methylation to silence transposons (TEs). DNA methylation therefore appears to have been co-opted in evolution from an original function in TE management to a developmental function (gene regulation) in both phenotypic plasticity and in normal development. The significance of DNA methylation to the evolution of developmental complexity in plants lies in its role in the management of developmental pathways. As such it is more important in fine tuning the presence, absence, and placement of organs rather than having a central role in the evolution of new organs. Nevertheless, its importance should not be underestimated as it contributes considerably to the range of phenotypic expression and complexity available to plants: the subject of the emerging field of epi-evodevo. Furthermore, changes in DNA methylation can function as a “soft” mutation that may be important in the early stages of major evolutionary novelty.

Noug (Guizotia abyssinica) is a semidomesticated oil-seed crop, which is primarily cultivated in Ethiopia. Unlike its closest crop relative, sunflower, noug has small seeds, small flowering heads, many branches, many flowering heads, and indeterminate flowering, and it shatters in the field. Here, we conducted common garden studies and microsatellite analyses of genetic variation to test whether high levels of crop–wild gene flow and/or unfavorable phenotypic correlations have hindered noug domestication. With the exception of one population, analyses of microsatellite variation failed to detect substantial recent admixture between noug and its wild progenitor. Likewise, only very weak correlations were found between seed mass and the number or size of flowering heads. Thus, noug's ‘atypical’ domestication syndrome does not seem to be a consequence of recent introgression or unfavorable phenotypic correlations. Nonetheless, our data do reveal evidence of local adaptation of noug cultivars to different precipitation regimes, as well as high levels of phenotypic plasticity, which may permit reasonable yields under diverse environmental conditions. Why noug has not been fully domesticated remains a mystery, but perhaps early farmers selected for resilience to episodic drought or untended environments rather than larger seeds. Domestication may also have been slowed by noug's outcrossing mating system.

In plants, pollination syndromes (the correlated presence of many features of relevance to pollination mode, for instance pollination by a particular animal clade) are a striking feature of plant biodiversity, providing great floral phenotypic diversity (Fenster et al. 2004). Adaptation to a particular animal pollinator provides an explanation for why recently diverged plants can have such extreme differentiation in floral form. One might expect such elaborate adaptations to provide a high degree of pollinator specificity and hence reproductive isolation, but there are many cases where substantial gene flow exists between extreme floral morphs (see Table 1), and the resulting hybrids may be highly fertile. This gene flow provides tremendous opportunities to study the genetics and biology of the pollination syndromes by providing intermediate forms and segregating genotypes. If it is true that pollination syndromes result from adaptation under strong selection, we will expect such flowers to be crucibles of natural selection. If strong selection for particular floral phenotypes can be shown, then this, when coupled with hybridization, will give us one of the most valuable of all experimental systems for evolutionary research: gene flow and selection in balance. In this issue of Molecular Ecology, the paper of Milano et al. (2016) delivers this. It shows that in populations of the Ipomopsis aggregata complex, gene flow between pollination morphs is high and selection to stabilize those morphs is also high: a probable case of gene flow–selection balance.

Background Polymerase chain reaction (PCR) has high sensitivity and specificity for detection of group A streptococcus (GAS) in throat swabs and is routinely used for GAS pharyngitis diagnosis at our institution. Herein we defined the natural history of throat swab GAS PCR and culture positivity during and following treatment of GAS pharyngitis. Methods Fifty children with a PCR positive GAS throat swab were recruited for participation. Four additional throat swabs were collected over 2 weeks following the initial positive PCR result (during and following a standard course of antibiotic therapy) and tested for GAS using rapid real-time PCR and culture. Results After the initial positive swab, 45% had a positive PCR 2–4 days, 20% 5–7 days, 18% 8–10 days, 25% 11–13 days, and 20% 14–18 days later. The median time to a negative PCR was 4 days with the nadir in positive PCR results approximating the end of a typical 10-day treatment interval. Seven subjects remained persistently PCR positive. Culture results remained positive at a stable rate for each time interval, ranging from 5–10%. Conclusions If a patient presents with symptoms of GAS pharyngitis after previous positive GAS PCR testing and treatment with appropriate antibiotics, it is reasonable to use PCR testing for GAS pharyngitis testing beginning one week after initial testing. Further studies are warranted to determine if this time frame can be applied to PCR testing used to detect other infections.

Introgression can introduce novel genetic variation at a faster rate than mutation alone and result in adaptive introgression when adaptive alleles are maintained in the recipient genome over time by natural selection. A previous study from our group demonstrated adaptive introgression from Populus balsamifera into P. trichocarpa in a target genomic region. Here we expand our local ancestry analysis to the whole genome of both parents to provide a comprehensive view of introgression patterns and to identify additional candidate regions for adaptive introgression genomewide. Populus trichocarpa is a large, fast-growing tree of mild coastal regions of the Pacific Northwest, whereas P. balsamifera is a smaller stature tree of continental and boreal regions with intense winter cold. The species hybridize where they are parapatric. We detected asymmetric patterns of introgression across the whole genome of these two poplar species adapted to contrasting environments, with stronger introgression from P. balsamifera to P. trichocarpa than vice versa. Admixed P. trichocarpa individuals contained more genomic regions with unusually high levels of introgression (19 regions) and also the largest introgressed genome fragment (1.02 Mb) compared with admixed P. balsamifera (nine regions). Our analysis also revealed numerous candidate regions for adaptive introgression with strong signals of selection, notably related to disease resistance, and enriched for genes that may play crucial roles in survival and adaptation. Furthermore, we detected a potential overrepresentation of subtelomeric regions in P. balsamifera introgressed into P. trichocarpa and possible protection of sex-determining regions from interspecific gene flow.

Methylation has frequently been implicated in gender determination in plants. The recent discovery of the sex determining region (SDR) of balsam poplar, Populus balsamifera, pinpointed 13 genes with differentiated X and Y copies. We tested these genes for differential methylation using whole methylome sequencing of xylem tissue of multiple individuals grown under field conditions in two common gardens. The only SDR gene to show a marked pattern of gender-specific methylation is PbRR9, a member of the two component response regulator (type-A) gene family, involved in cytokinin signalling. It is an ortholog of Arabidopsis genes ARR16 and ARR17. The strongest patterns of differential methylation (mostly male-biased) are found in the putative promoter and the first intron. The 4th intron is strongly methylated in both sexes and the 5th intron is unmethylated in both sexes. Using a statistical learning algorithm we find that it is possible accurately to assign trees to gender using genome-wide methylation patterns alone. The strongest predictor is the region coincident with PbRR9, showing that this gene stands out against all genes in the genome in having the strongest sex-specific methylation pattern. We propose the hypothesis that PbRR9 has a direct, epigenetically mediated, role in poplar sex determination.

Summary Introgression can be an important source of adaptive phenotypes, although conversely it can have deleterious effects. Evidence for adaptive introgression is accumulating but information on the genetic architecture of introgressed traits lags behind. Here we determine trait architecture in Populus trichocarpa under introgression from P. balsamifera using admixture mapping and phenotypic analyses. Our results reveal that admixture is a key driver of clinal adaptation and suggest that the northern range extension of P. trichocarpa depends, at least in part, on introgression from P. balsamifera. However, admixture with P. balsamifera can lead to potentially maladaptive early phenology, and a reduction in growth and disease resistance in P. trichocarpa. Strikingly, an introgressed chromosome 9 haplotype block from P. balsamifera restores the late phenology and high growth parental phenotype in admixed P. trichocarpa. This epistatic restorer block may be strongly advantageous in maximizing carbon assimilation and disease resistance in the southernmost populations where admixture has been detected. We also confirm a previously demonstrated case of adaptive introgression in chromosome 15 and show that introgression generates a transgressive chlorophyll-content phenotype. We provide strong support that introgression provides a reservoir of genetic variation associated with adaptive characters that allows improved survival in new environments.

The common nettle (Urtica dioica L.) is co-associated with willows (Salix spp.) in riparian habitats across Europe. We sampled the widespread nettle psyllid, Trioza urticae (Linné, 1758), from Urtica in willow habitats on a megatransect of Europe from the Aegean to the Arctic Ocean. The aim of this study was to use an unusually widespread insect to assess the influence of geographic distances and natural geographic barriers on patterns of genetic variation and haplotype distribution. Phylogeographic analysis using DNA sequences of two mtDNA regions, COI and cytB, shows that T. urticae specimens are organized into four regional groups (southern, central, northern and arctic). These groups are supported by both phylogenetic analysis (four geographically-based clades) and network analysis (four major haplotype groups). The boundary between southern and central groups corresponds to the Carpathian Mountains and the boundary between the central and northern groups corresponds to the Gulf of Finland. Overall these groups form a latitudinal cline in genetic diversity, which decreases with increasing latitude.

Summary As molecular phylogenetic analyses incorporate ever-greater numbers of loci, cases of cytonuclear discordance – the phenomenon in which nuclear gene trees deviate significantly from organellar gene trees – are being reported more frequently. Plant examples of topological discordance, caused by recent hybridization between extant species, are well known. However, examples of branch-length discordance are less reported in plants relative to animals. We use a combination of de novo assembly and reference-based mapping using short-read shotgun sequences to construct a robust phylogeny of the plastome for multiple individuals of all the common Populus species in North America. We demonstrate a case of strikingly high plastome divergence, in contrast to little nuclear genome divergence, in two closely related balsam poplars, Populus balsamifera and Populus trichocarpa (Populus balsamifera ssp. trichocarpa). Previous studies with nuclear loci indicate that the two species (or subspecies) diverged since the late Pleistocene, whereas their plastomes indicate deep divergence, dating to at least the Pliocene (6–7 Myr ago). Our finding is in marked contrast to the estimated Pleistocene divergence of the nuclear genomes, previously calculated at 75 000 yr ago, suggesting plastid capture from a ‘ghost lineage’ of a now-extinct North American poplar.

Willows (Salix: Salicaceae) form a major ecological component of Holarctic floras and consequently are an obvious target for a DNA-based identification system. We surveyed two to seven plastid genome regions (~3.8 kb; ~3% of the genome) from 71 Salix species across all five subgenera, to assess their performance as DNA barcode markers. Although Salix has a relatively high level of interspecific hybridization, this may not sufficiently explain the near complete failure of barcoding that we observed: only one species had a unique barcode. We recovered 39 unique haplotypes, from more than 500 specimens, that could be partitioned into six major haplotype groups. A unique variant of group I (haplotype 1*) was shared by 53 species in three of five Salix subgenera. This unusual pattern of haplotype sharing across infrageneric taxa is suggestive of either a massive nonrandom coalescence failure (incomplete lineage sorting), or of repeated plastid capture events, possibly including a historical selective sweep of haplotype 1* across taxonomic sections. The former is unlikely as molecular dating indicates that haplotype 1* originated recently and is nested in the oldest major haplotype group in the genus. Further, we detected significant non-neutrality in the frequency spectrum of mutations in group I, but not outside group I, and demonstrated a striking absence of geographical (isolation by distance) effects in the haplotype distributions of this group. The most likely explanation for the patterns we observed involves recent repeated plastid capture events, aided by widespread hybridization and long-range seed dispersal, but primarily propelled by one or more trans-species selective sweeps.

In order to uncover the genetic basis of phenotypic trait variation, we used 448 unrelated wild accessions of black cottonwood (Populus trichocarpa) from much of its range in western North America. Extensive data from large-scale trait phenotyping (with spatial and temporal replications within a common garden) and genotyping (with a 34 K Populus single nucleotide polymorphism (SNP) array) of all accessions were used for gene discovery in a genome-wide association study (GWAS). We performed GWAS with 40 biomass, ecophysiology and phenology traits and 29,355 filtered SNPs representing 3518 genes. †Background and Aims Cultivated flax (Linum usitatissimum) is known to have undergone a whole-genome duplication around 5‐9 million years ago. The aim of this study was to investigate whether other whole-genome duplication events have occurred in the evolutionary history of cultivated flax. Knowledge of such whole-genome duplications will be important in understanding the biology and genomics of cultivated flax. †Methods Transcriptomes of 11 Linum species were sequenced using the Illumina platform. The short reads were assembled de novo and the DupPipe pipeline was used to look for signatures of polyploidy events from the age distribution of paralogues. In addition, phylogenies of all paralogues were assembled within an estimated age window of interest. These phylogenies were assessed for evidence of a paleopolyploidy event within the genus Linum. †Key Results A previously unknown paleopolyploidy event that occurred 20‐40 million years ago was discovered and shown to be specific to a clade withinLinum containing cultivated flax (L.usitatissimum) and other mainly blueflowered species. The finding was supported by two lines of evidence. First, a significant change of slope ( peak) was shown in the age distribution of paralogues that was phylogenetically restricted to, and ubiquitous in, this clade. Second, a large number of paralogue phylogenies were retrieved that are consistent with a polyploidy event occurring within that clade. †Conclusions The results show the utility of multi-species transcriptomics for detecting whole-genome duplication events and demonstrate that that multiple rounds of polyploidy have been important in shaping the evolutionary history of flax. Understanding and characterizing these whole-genome duplication events will be important for future Linum research.

In plants, genes may sustain extensive pleiotropic functional properties by individually affecting multiple, distinct traits. We discuss results from three genome-wide association studies of approximately 400 natural poplar (Populus trichocarpa) accessions phenotyped for 60 ecological/biomass, wood quality, and rust fungus resistance traits. Single-nucleotide polymorphisms (SNPs) in the poplar ortholog of the class III homeodomain-leucine zipper transcription factor gene REVOLUTA (PtREV) were significantly associated with three specific traits. Based on SNP associations with fungal resistance, leaf drop, and cellulose content, the PtREV gene contains three potential regulatory sites within noncoding regions at the gene’s 3′ end, where alternative splicing and messenger RNA processing actively occur. The polymorphisms in this region associated with leaf abscission and cellulose content are suggested to represent more recent variants, whereas the SNP associated with leaf rust resistance may be more ancient, consistent with REV’s primary role in auxin signaling and its functional evolution in supporting fundamental processes of vascular plant development.

Wood has played a primary role in the evolution of land plants (Spicer and Groover 2010), but our understanding of the genes and mechanisms underlying wood evolution and development has been limited until recently. Importantly, many of the fundamental questions of woody plant evolution and development are now tractable using genomics and high-capacity sequencing technologies. A major challenge is to integrate the knowledge from traditional disciplines of woody plant research (e.g., anatomy, paleobotany, physiology, and developmental biology) with genomics and sequencing-based technologies. A synthetic field of research integrating these disciplines would be well positioned to make major advances in the basic biology of plants and to address applied goals such as providing optimal biofuels feedstocks or informing conservation strategies for forests in the face of climate change. This special issue of the International Journal of Plant Sciences highlights some of the research opportunities, including examples of fascinating evolutionary and developmental processes associated with woody plants and new genomics-based approaches for understanding them. Interestingly, many of the outstanding questions about the evolution and development of woody plants date to the beginnings of plant science.
